本発明は、硫酸化チロシンを含む汚染変異抗体またはその抗原結合性フラグメント(例えば、Ab1〜Ab9)を組成物(例えば、一部のものは硫酸化チロシンを有し一部のものは硫酸化チロシンを欠く抗体またはフラグメントの混合物を含む組成物)から除去して、検出不可能なレベルのチロシン硫酸化変異体(例えば、チロシン硫酸化CDR−L1、例えば、Ab1またはAb6のもの)を含む組成物を得るための方法を提供する。本発明の1つの実施形態においては、組成物をフロースルー方式のアニオン交換(AEX)クロマトグラフィーで処理して、チロシン硫酸化変異体を除去する。本発明の1つの実施形態においては、AEX樹脂はジメチルアミノプロピルリガンド(すなわち、ジメチルアミノプロピル部分を含むリガンド)を有する。例えば、本発明の1つの実施形態においては、AEXクロマトグラフィーに付す組成物は、事前のプロテインAクロマトグラフィー精製の産物である。本発明の1つの実施形態においては、AEX(例えば、ジメチルアミノプロピルリガンドを有するもの)での処理の前に、例えばTris(例えば、0.5M、0.725Mまたは1M)で組成物を約6.5のpHにpH調整する。本発明の1つの実施形態においては、AEXカラム(例えば、ジメチルアミノプロピルリガンドを有するもの)を、例えば25mMのリン酸ナトリウム、例えばpH5、6.2または6.5のリン酸ナトリウムで平衡化する。本発明の1つの実施形態においては、カラム(例えば、ジメチルアミノプロピルリガンドを有するもの)をバッファー(例えば、25mMのリン酸ナトリウム、例えば、pH6.5のリン酸ナトリウム)で洗浄して、カラム内に存在するがAEX樹脂に強固には結合していない抗体またはフラグメントを回収することが可能である。AEX樹脂に強固には結合していないフロースルーを集め(例えば、画分中に)、そして、例えばプールする。本発明の1つの実施形態においては、使用後、カラムは、例えば1M NaClで、剥離される(strip)。
汚染チロシン硫酸化変異体から精製される抗体および抗原結合性フラグメントは、宿主細胞発現により産生されうる。例えば、本発明の方法は、1つの実施形態においては、変異体の除去の前に、該抗体または抗原結合性フラグメントのそのような発現に有利な条件下での培地内の宿主細胞における重鎖および/または軽鎖免疫グロブリン鎖の発現、ならびに、宿主細胞および/または培地からの単離を含む。本発明は、検出可能なレベルの硫酸化チロシン変異体を欠く抗体またはその抗原結合性フラグメントを含む組成物の製造方法、あるいは宿主細胞発現およびフロースルー方式のAEXクロマトグラフィーを含む方法により硫酸化チロシン変異体を除去するための抗体またはその抗原結合性フラグメントの精製方法を含む。
本発明は、検出可能なレベルの硫酸化チロシンを欠く抗体およびその抗原結合性フラグメントを含む組成物、ならびにそのような抗体およびフラグメントを含む組成物の単離方法を提供する。例えば、本発明の1つの実施形態においては、抗体またはフラグメントは硫酸化チロシンを含み、PD1、CD27、LAG3、CTLA4、BTLA、TIM3、ICOS、B7−H3、B7−H4、CD137、GITR、PD−L1、PD−L2、ILT1、ILT2、CEACAM1、CEACAM5、TIM3、TIGIT、VISTA、ILT3、ILT4、ILT5、ILT6、ILT7、ILT8、CD40、OX40、CD137、KIR2DL1、KIR2DL2、KIR2DL3、KIR2DL4、KIR2DL5A、KIR2DL5B、KIR3DL1、KIR3DL2、KIR3DL3、NKG2A、NKG2C、NKG2E、IL−10、IL−17またはTSLPから選択される抗原に結合する。

アルカリホスファターゼはNew England Biolabs(Ipswich,MA)から入手可能であった。抗チロシン硫酸化抗体はMillipore(Billerica,MA)から入手可能であった。合成ペプチドはAnaSpec(Fremont,CA)から購入した。
GE Akta Avant系を使用することにより、POROS GoPure Dプレパックカラム(0.5×5cm、1mL)をフロースルー方式で使用して、AEXクロマトグラフィーを行った。プロテインAクロマトグラフィー精製mAbを1M TrisでpH6.5にpH調整し、カラム上にローディングした。タンパク質のローディングの前に、カラムを25mM リン酸ナトリウム(pH6.5)で平衡化し、ローディング後、カラムを25mM リン酸ナトリウム(pH6.5)で洗浄し、1M NaClでストリップした。実施中に280nmの吸光度をモニターした。画分、プールおよびストリップならびにAEXロードを集め、分析した。
Agilent 1600シリーズ系を使用し、MabPac SCX−10カラム(4×250mm、3.14ml)上、環境温度でイオン交換HPLCを行った。移動相Bは30mM リン酸ナトリウム(pH8.0)であり、移動相Aは25mM MES(pH5.8)であった。カラムを、まず、流速1.0mL/分で14%移動相Bで10分間平衡化した。ついで移動相Bの勾配(18分で14%から80%)を用いて、mAbタンパク質をカラムから溶出した。ついでカラムを100%移動相Bで3分間洗浄し、次のサンプル分析のために14%移動相Bで再平衡化した。溶出液の280nmでの吸光度をLC実施の全体にわたってモニターした。
20μgのサンプルを50mM Trisバッファー(pH8.0)で0.5mg/mLに希釈した。Waters Acquity UPLC H−Classを使用して、RP−HPLC分離を行った。使用したカラムはAcquity UPLC BEH300 C4,1.7μm,1.0×100mm(Waters,Milford,MA;−O−(Si)(CH3)2−C4H9リガンド)であった。移動相は、移動相Aとしての水中の0.1%ギ酸(FA)、および移動相Bとしてのアセトニトリル(ACN)中の0.1%FAであった。LC流速は0.08mL/分であり、カラム温度は80℃に維持した。30%〜90%Bの4〜15分の勾配を用いて、抗体を溶出した。m/z 800〜4000の範囲でスキャンするWaters Xevo G2 Q−TOF系で、MSスペクトルを得た。
100μgのサンプルを、50mM Tris(pH8.0)、6M グアニジンHClおよび5mM EDTAを含有する100μLの変性バッファーとバッファー交換した。溶液中の20mM DTTを使用して、56℃で30分間還元反応を行った。サンプルを、50mM ヨードアセトアミドで暗所で室温で30分間アルキル化した。アルキル化反応を、1μLの500mM DTT溶液を加えることにより終了させた。還元およびアルキル化サンプルを消化バッファー(50mM Tris pH 8.0)で300μLの最終体積に希釈した後、Lys−C酵素(Wako,Richmond,VA)を1:20(w:w)の酵素:基質比で加えた。溶液を37℃で4時間インキュベートした。HALO Peptide ES−C18,2.1×150nm,2.7μmカラム(MAC−MOD Analytical,Inc.,Chadds Ford,PA)を使用して、Waters Acquity UPLC H−ClassでのRP−HPLCによりペプチドを分離した。m/z 100〜2000の範囲でスキャンするWaters Xevo G2 Q−TOF系で、MSスペクトルを得た。MSデータをBiopharmaLynx 1.3(Waters)により分析した。
標的ペプチドのLC/MS/MSを、LTQ−Orbitrap MS系(Thermo Fisher,Waltham,MA)で行った。FTモードでの17500の分解能を、MS/MSの取得のために適用した。HALO Peptide ES−C18カラム(2.1×150mm,2.7μm)を使用して、Waters Acquity UPLC H−Classにより、ペプチドを分離した。前駆体イオンのm/z値に応じたm/z範囲でMS/MSをスキャンした。正規化フラグメンテーションエネルギーを、CIDフラグメンテーションに関しては35%に、ETDフラグメンテーションに関しては35%に設定した。MS2データを手動で解釈した。
AEXストリップ画分中の10μgのmAbタンパク質を、50μLのホスファターゼ反応バッファー中で希釈した。子ウシ腸からの1μL(10単位)のアルカリホスファターゼ(New England Biolabs,Ipswish,MA)を加えて、37℃で1時間インキュベートした。ニワトリ卵白アルブミン(Sigma)を陽性対照として並列処理した。質量分析のために10μLの溶液をLC/MSに注入した。
Magic Mark XP Western Standard(Invitrogen)ならびに特定濃度のモノクローナル抗体(mAb)および対照細胞抽出物(HEK293全細胞抽出物およびEGF刺激A431細胞ライセート(Millilpore))の両方を、95℃での加熱とともにβ−メルカプトエタノールにより還元し、ついで、4〜20%勾配ゲル(Novex)を使用して、トリス(Tris)−グリシンに基づくSDS PAGEにより分離した。続いて、分離されたタンパク質をニトロセルロース膜に電気泳動転写し、4℃で揺動させながらトリス緩衝食塩水 + 0.05% Tween20(TBST)(Sigma)中で一晩洗浄した。ついで膜を、トリス緩衝食塩水 + 1% BSA(TBS−BSA)(Sigma)中、連続的に揺動させながら室温で1時間ブロッキングした。一次抗体(抗スルホチロシン/抗チロシン硫酸化(Millipore)または抗ヒトIgG(H+L)(Jackson ImmunoResearch Laboratories Inc.))をTBS−BSA中に希釈し、そして、該膜と共に室温で2時間インキュベートした。TBSTで洗浄した後、HRP結合二次抗体(ヤギ抗マウスまたはヤギ抗ウサギ(Thermo Scientific))を5%脱脂乳タンパク質 + 0.05% Tween20−リン酸緩衝生理食塩水(Invitrogen)中に希釈し、そして、室温で1時間インキュベートした。TBSTでの最終洗浄の後、化学発光基質(Thermo Scientific)を現像に使用した。シグナルを写真フィルム(GE Healthcare Life Sciences)への露出およびそれに続く処理により回収した。一次抗体間のニトロセルロース膜のストリッピングを、既に示されているとおりに行った(Kaufmann SH,E.C.,Shaper JH.,The erasable Western blot.Anal Biochem.,1987.161(1):p.89−95)。

アニオン交換クロマトグラフィー(AEX)は、典型的には、モノクローナル抗体精製中の純化(polish)工程として利用される。この工程は、典型的にはフロースルー方式で操作され、ここで、mAbはカラムを通って流動し、処理中の不純物(HCP、DNA)はカラムに結合する。AEXの開発中に、カラムにローディングされ樹脂に結合したmAbの一部がタンパク質の回収に影響を及ぼすことが認められた。タンパク質の結合画分はAEXクロマトグラフィーのストリップ画分中に溶出した。AEXカラムに結合したmAbを特徴づけるために、AEXクロマトグラフィーの画分を分析した:「ロード(ローディング)」はAEX精製前のサンプルに関するものであり;「プール」はサンプルのフロースルー部分に関するものであり;そして、「ストリップ」はサンプルの結合画分に関するものである。AEXクロマトグラフィーからのロード、プールおよびストリップ画分を、まず、IEX−HPLCクロマトグラフィーにより分析した。図1はAEXロード、プールおよびストリップ画分におけるmAbのIEX−HPLCプロファイルを示す。図1に示されているとおり、ストリップ画分は、ロードおよびプールと比較して有意に多い量の酸性変異体を含有しており:すなわち、プール画分(破線トレース)における23%、およびフィード(供給)画分(太線トレース)における33%と比較して、ストリップ画分(細線トレース)においては〜65%の酸変異体である。酸性プレ主要ピークにおいて、追加的な差異が認められた。このピークは、AEXフィードにおいてより高レベルで存在し、ここで、AEXプールにおいては、このピークは最小であった。ストリップ画分は酸性プレ主要ピークにより富化していた。また、前記と同じバッファーおよび塩条件で、pH7.0または7.5でAEXクロマトグラフィーを行った。pH7.0においても、酸性プレ主要ピークの同様の減少がAEXプールにおいて観察された。
不純物を特徴づけるために、Q−TOF MSを用いる無傷型および還元型のLC/MSにより、3つ全ての画分(AEXロード、プールおよびストリップ)を分析した。図2は無傷分子のデコンボリューション質量スペクトルを示す。3つの主要グリコフォーム、すなわち、それぞれ148591Da、148751Daおよび148912Daの質量を有するG0F/G0F、G0F/G1FおよびG1F/G1Fが3つ全ての画分において観察された。G0F/G0Fを有するこの分子の計算した無傷型の質量は148590Daである。無傷型の質量測定の質量誤差は全て25ppm以内である。追加的な種はAEXストリップ画分においてのみ検出された。これらの種は3つの主要グリコフォーム(G0F/G0F、G1F/G0F、G1F/G1F)の80Daの質量増加(148668、148830、148991Da)に対応する。修飾を局在化するために、還元剤DTTによるジスルフィド結合の切断の後、軽鎖および重鎖の質量を測定した。ストリップ画分とプール画分との重鎖質量に差は認められず、このことは、修飾が重鎖上に位置していないことを示唆している(データ非表示)。図3に示されているとおり、両方の画分(ストリップ画分およびプール画分)において、軽鎖アポ形態質量(23674Da)および糖化軽鎖質量(23836Da)が検出された。軽鎖の80Daの増加を伴うピークはAEXストリップ画分における23754Daにおいてのみ観察された。還元型の質量測定の質量誤差は20ppm以内である。これらのデータは、80Daの修飾がAb6の軽鎖上に位置していることを示唆している。
修飾部位を更に特定するために、AEXストリップおよびプール画分を還元し、アルキル化し、ついでLysC酵素により消化した。ペプチド混合物をQ−TOF MSにより質量マッピングした。これら2つの画分のUVトレースを比較すると、2つの差異が認められた。図4(a)および(b)に示されているとおり、AEXストリップ画分において、2つの新たなピークが保持時間37.6分および65.2分において検出された。新たなピークにおける観察されたm/zは37.6分における1165.4796(2+)および65.2分における1476.7372(4+)Daである。観察された質量は、それぞれ6.4ppmおよび9.8ppmの質量誤差を有する軽鎖ペプチドAA25−43 + 80DaおよびAA25−78 + 80Daに対応する。軽鎖ペプチドAA25−78は、1つの誤切断部位を含有する。軽鎖ペプチドAA25−43およびAA25−78の修飾形態および非修飾形態が図4に表示されている。抽出イオンクロマトグラム(SIC)におけるピーク面積に基づいて、この修飾ペプチドのレベルは、AA25−43およびAA25−78に関してそれらのアポ形態と比較して20.9%および21.6%であると推定された。
質量が80Da増加する修飾には2つの可能性があり、すなわち、リン酸化(+79.9663Da)および硫酸化(+79.9568Da)である。これら2つの修飾の理論的質量差は僅か0.0095Daであり、このことは、質量のみにより識別することを困難にする。まず、標的ペプチドAA25−78を衝突誘起解離(CID)によりフラグメント化し、生成したフラグメントをLTQ−オービトラップ(Orbitrap)MSにより分析した。図5に示されているとおり、前駆体イオンからの修飾基(80Da)の完全な喪失が観察された。ペプチド骨格からのフラグメントのみが検出され、これはLC25−43のペプチド配列を証明している。一方、CIDフラグメンテーションからは部位特異的情報は得られなかった。硫酸化チロシン(sY)は非常に不安定であり、そして、標準的なCID条件下で容易に喪失しうると報告されている(Nemeth−Cawley JF1,K.S.,Rouse JC.,Analysis of sulfated peptides using positive electrospray ionization tandem mass spectrometry.J Mass Spectrom.,2001.36(12):p.1301−11)。ペプチド主鎖フラグメンテーションの時点で元の前駆体イオンが存在しなかったため、陽イオンCID MS/MSを用いるスルフェート部分の位置に関する部位特異的情報を得ることは不可能であった。一方、リン酸化ペプチドはCID下で存続する傾向にあり、ペプチド骨格のフラグメンテーションは修飾の部位特異的特定を可能にする(Nemeth−Cawley JF1,K.S.,Rouse JC.,Analysis of sulfated peptides using positive electrospray ionization tandem mass spectrometry.J Mass Spectrom.,2001.36(12):p.1301−11)。図5において、前駆体イオンからの80Daの中性喪失が観察された。リン酸化に関する特徴的な中性喪失イオンは−H3PO4(−98Da)であり、特徴的なフラグメントイオンはPO3 −(−79Da)であることが公知である。一方、硫酸化では、特徴的な中性喪失イオンおよびフラグメントイオンは共に80Daを有する−SO3イオンである(Monigatti F,H.B.,Steen H.,Protein sulfation analysis−−A primer.Biochim Biophys Acta.,2006.1764(12):p.1904−13)。CID MS2データは、80Daの修飾が硫酸化であることを示唆している。
チロシンのリン酸化および硫酸化は等重体(isobaric)であるため、アルカリホスファターゼを使用してこれら2つの修飾を区別した(Yu Y,H.A.,Moore KL,Leary JA.,Determination of the sites of tyrosine O−sulfation in peptides and proteins.Nat Methods,2007.4(7):p.583−8)。アルカリホスファターゼは、タンパク質からリン酸化基を除去するために広く用いられている。ニワトリアルブミンを陽性対照として使用したが、このタンパク質はそのリン酸化およびグリコシル化形態に関して詳細に知られているからである。AEXストリップ画分におけるニワトリアルブミンおよびmAbをホスファターゼで処理し、37℃で並行してインキュベートした。図7は、ホスファターゼ処理の前および後のmAbおよびニワトリ卵白アルブミンの測定した無傷型質量を示す。図7(a)に示されているとおり、mAbに関する質量変化は観察されなかった。一方、ニワトリアルブミンに関しては、160Daの明らかな質量シフトが全ての主要グリコフォームについて観察された(図7(b))。ニワトリアルブミンは2つのリン酸化部位を含有するため、160Daの喪失はアルカリホスファターゼの活性を証明している。ホスファターゼ処理の前および後で質量変化は見られなかったため、AEXストリップにおけるこのmAbはリン酸化されていないと示唆される。
これまでのところ、LC/MS分析は、軽鎖CDR上のチロシン31への80Da付加体の性質を調べるために使用されている。ホスファターゼ処理後のmAb AEXストリップ画分のMS2分析および質量分析は、80Da付加体がチロシン31上の硫酸化であることを示唆している。しかし、これらの質量分析に基づく技術がチロシン硫酸化およびリン酸化を直接識別する能力は、これら2つの基の分子量が類似しているため問題となる。この問題への対処を開始するために、抗スルホチロシン特異的モノクローナル抗体を使用するウエスタンブロッティングを適用して、mAb AEXストリップ画分におけるチロシン硫酸化の存在を確認した(Xu J,D.X.,Tang M,Li L,Xiao L,Yang L,Zhong J,Bode AM,Dong Z,Tao Y,Cao Y.,Tyrosylprotein sulfotransferase−1 and tyrosine sulfation of chemokine receptor 4 are induced by Epstein−Barr virus encoded latent membrane protein 1 and associated with the metastatic potential of human nasopharyngeal carcinoma.PLoS One.,2013.8(3):p.e56114)。図8a(上パネル)において、正規化濃度のmAb AEXプールおよびストリップ画分を還元SDS PAGEに付し、ウエスタンハイブリダイゼーションによりヒト重鎖および軽鎖に関してプローブした。増加した濃度のプールおよびストリップからの重鎖および軽鎖を、最初の検出抗体から「ストリップ(除去)」し、そして、抗スルホチロシン特異的モノクローナル抗体で再プローブした(下パネル)。図8a(下パネル)に示されているとおり、陽性シグナルはストリップ画分の軽鎖上でのみ検出され、このことは、それがチロシン硫酸化を含むことを示唆している。リン酸化との交差反応性に関する対照として、レーン1にリン酸化タンパク質に富む市販のEGF処理A431細胞抽出物をローディングした。下パネルのレーン1における陽性シグナルの欠如は、抗スルホチロシンモノクローナル抗体がリン酸化との強い交差反応性を有さないことを示している(図8a、下パネル)。更に、抗スルホチロシンモノクローナル抗体に関する陽性対照として製造業者により提案されたHEK293抽出物を、レーン2にローディングした。底〜20KDa未満の陽性シグナルは、製造業者の分析と一致している(図8a、下パネル)。図8bにおいては、AEXストリップおよびプールに加えて、正規化濃度の異なるCHO由来mAb(mAb1、2および3)を還元SDS PAGEに付し、ウエスタンハイブリダイゼーションによりヒト重鎖および軽鎖に関してプローブし(上パネル)、ついでストリップし、そして抗スルホチロシンに関して再プローブした(下パネル)。図8aと合致して、抗スルホチロシン抗体でプローブされた場合、AEX mAbストリップのみが軽鎖の位置に陽性シグナルを示す。同様の量のタンパク質を分析した場合、その他の3つのCHO由来のMerck mAbについては、チロシン硫酸化に関して陽性シグナルは観察されなかった。これは、これら3つのmAbにおいて、増加したレベルのAEX酸性ピークまたはチロシン硫酸化ホットスポットが検出されなかったという本発明者らの観察と合致している(データ非表示)。
リン酸化と硫酸化とを更に識別するために、Y31上のリン酸化または硫酸化のいずれかで修飾されたLC AA25−43(XSXSXDYEGDSDXXXXXXX)(配列番号65)の同一配列を有する合成ペプチドをLC/MSにより分析した。図9は合成ペプチドXSXSXDYEGDSDXXXXXXX(配列番号65)+リン酸化、XSXSXDYEGDSDXXXXXXX(配列番号65)+硫酸化およびAA25−43 + 80Da(AEXストリップにおけるもの)のSICを示す。硫酸化を伴う合成ペプチドはAEXストリップと同じ保持時間で溶出するが、リン酸化を伴う合成ペプチドはAEXストリップより早く溶出する。これは、軽鎖上のY31が硫酸化されているという本発明者らの観察を更に証明している。
タンパク質チロシン硫酸化反応は、チロシルプロテインスルホトランスフェラーゼと称されるゴルジ酵素により触媒される。従来の研究は、−5〜+5位内の幾つかの酸性残基によって通常包囲されている接近可能なチロシン残基をTPSTが認識することを示した(Hortin G,F.R.,Gordon JI,Strauss AW.,Characterization of sites of tyrosine sulfation in proteins and criteria for predicting their occurrence.Biochem Biophys Res Commun.,1986.141(1):p.326−33;Rosenquist GL,N.H.J.,Analysis of sequence requirements for protein tyrosine sulfation.Protein Sci.,1993.2(2):p.215−22;Teramoto T1,F.Y.,Kawaguchi Y,Kurogi K,Soejima M,Adachi R,Nakanishi Y,Mishiro−Sato E,Liu MC,Sakakibara Y,Suiko M,Kimura M,Kakuta Y,Crystal structure of human tyrosylprotein sulfotransferase−2 reveals the mechanism of protein tyrosine sulfation reaction.Nat Commun.,2013.4:p.1572)。受容体チロシンは、TPST2基質結合部位における正荷電残基の認識を可能にするために近くに酸性残基を有する必要がある。受容体チロシンはまた、TPST2の深い裂け目に嵌るように本質的に柔軟な領域内に存在する必要がある。しかし、チロシン硫酸化部位に関する一般的なコンセンサス配列は定められていない。硫酸化チロシンの配列周辺を示す最も一般的な特徴には、チロシンから2残基以内の1つの酸性アミノ酸の存在、5残基以内の少なくとも3つの酸性アミノ酸の存在、および付近のターン(回転)誘発性アミノ酸の存在などが含まれる(Monigatti F,H.B.,Steen H.,Protein sulfation analysis−−A primer.Biochim Biophys Acta.,2006.1764(12):p.1904−13)。図10は、MOEソフトウェア(Chemical Computing Group,Montreal,Canada)により作製されたリボン図におけるCDRループの状況におけるmAbチロシン部位の構造を示す。このmAb上の軽鎖Y31に近い配列はXSXSXDYEGDSDXXXXXXX(配列番号65)である。この配列においては、Y31の隣接残基、すなわち、アスパラギン酸(D)およびグルタミン酸(E)は共に酸性である。合計4つの酸性残基、すなわち、3つのDおよび1つのEがY31から5残基以内に存在する。4つのターン誘発性残基、すなわち、3つのセリン(S)および1つのグリシン(G)がY31の近傍に存在する。隣接酸性アミノ酸および局所的二次構造の要素を伴うY31の特有の構造が、この修飾を引き起こすための必須の役割を果たしている。
