当該技術で既知の化学法を用いてEGFR融合分子をコードする核酸配列を全体でまたは部分的に合成することができる。或いは、そのアミノ酸配列を合成するための化学法を用いて、たとえば、固相法を用いた直接ペプチド合成によって、ポリペプチドを作出することができる。手動の技法を用いて、または自動化によってタンパク質合成を行うことができる。たとえば、Applied Biosystems 431Aペプチド合成機(Perkin Elmer)を用いて自動化された合成を達成することができる。
EGFR融合分子またはその変異体をコードする核酸のような核酸によってコードされるポリペプチドは、そのような核酸によってコードされるタンパク質またはポリペプチドを発現するヒト細胞からの精製によって得ることができる。非限定の精製法には、サイズ排除クロマトグラフィ、硫安分画、イオン交換クロマトグラフィ、アフィニティクロマトグラフィ及び分取用ゲル電気泳動が挙げられる。
当該核酸配列によって形質転換される宿主細胞は、タンパク質の発現及び細胞培養物からのタンパク質の回収に好適な条件下で培養することができる。形質転換された細胞によって産生されるポリペプチドは、使用される配列及び/またはベクターに応じて分泌され得るまたは細胞内に含有され得る。EGFR融合分子をコードする核酸のような核酸配列を含有する発現ベクターは、核酸によってコードされる可溶性ポリペプチド分子の分泌を指示するシグナル配列を含有するように設計することができる。細胞の形質移入及び培養の方法を以下でさらに詳細に記載する。
培養される宿主細胞に関して種々の培養パラメータを使用することができる。哺乳類細胞に適した培養条件は当該技術で周知であり(Cleveland、WLら,J.Immunol.Methods,1983,56(2):221−234)、または技量のある熟練者が決定することができる(たとえば、Animal Cell Culture:A Practical Approach、第2版、Rickwood,D.及びHames,B.D.編.(Oxford University Press:New York,1992)を参照のこと)。細胞培養条件は選択される宿主細胞の種類によって異なり得る。市販の培地を利用することができる。培養培地の非限定例には、たとえば、最少必須培地(MEM,Sigma,St.Louis,Mo.);ダルベッコ改変イーグル培地(DMEM、Sigma);HamのF10培地(Sigma);ハイクローン細胞培養培地(HyClone,Logan,Utah);RPMI−1640培地(Sigma);及び化学的に定義される(CD)培地が挙げられ、それらは、たとえば、CD−CHO培地(Invitrogen,Carlsbad,Calif.)のように種々の細胞型について処方される。
本発明は、対象にてEFGR/EGFR融合分子の発現レベルまたは活性を低下させる化合物の使用方法を提供する。加えて、本発明は遺伝子融合に関連する癌の治療のための化合物の使用方法を提供する。一実施形態では、遺伝子融合に関連する癌は多形膠芽腫、乳癌、肺癌、前立腺癌または結腸直腸癌を含む。
本発明は対象にて固形腫瘍の増殖を低下させる方法を提供する。腫瘍は、多形膠芽腫、乳癌、肺癌、前立腺癌、または結腸直腸癌に関連するが、これらに限定されない。一実施形態では、方法は対象から得られる試料にてEGFR融合分子の存在を検出することを含む。一部の実施形態では、試料は、たとえば、抗体、プローブ、核酸プライマー等のようなEGFR融合分子に結合する剤と共にインキュベートされる。さらなる実施形態では、方法は、有効量のEGFR融合分子阻害剤を対象に投与することを含み、該阻害剤は固形腫瘍のサイズを減らす。
ハイブリダイゼーションの検出方法は、核酸配列の変化を検出するのに役立つ相補性の核酸配列間の特異的なハイブリッドの形成に基づく。検出法には、野生型または変化した遺伝子若しくはRNAに特異的な核酸プローブの使用、その後のハイブリッドの存在の検出が関与する。プローブは懸濁液中にあることができ、または基材若しくは支持体(たとえば、核酸のアレイまたはチップの技法)の上に不動化することができる。プローブを標識してハイブリッドの検出を円滑にすることができる。一実施形態では、本発明に係るプローブは配列番号2、4、8、10、14または16に向けられた核酸を含むことができる。たとえば、対象に由来する試料を、EGFR融合分子をコードする遺伝子に特異的な核酸プローブに接触させ、その後、ハイブリッドの形成を評価することができる。一実施形態では、方法は試料をEGFR融合分子に特異的であるプローブのセットに同時に接触させることを含む。また、種々の対象に由来する種々の試料を並行して調べることもできる。
当該技術で周知の技法を用い、自動シーケンサーを用いて配列決定を行うことができる。完全なEGFR融合分子またはその特定のドメインについて配列決定を行うことができる。
増幅は、核酸の複製を開始するのに役立つ相補性の核酸配列間で特定のハイブリッドを形成することに基づく。たとえば、ポリメラーゼ鎖反応(PCR)、リガーゼ鎖反応(LCR)、鎖置換増幅(SDA)及び核酸配列に基づく増幅(NASBA)のような当該技術で既知の種々の技法に従って増幅を行うことができる。市販の試薬及びプロトコールを用いてこれらの技法を実施することができる。当該技術で有用な技法は、リアルタイムPCR、対立遺伝子特異的なPCR、またはPCRに基づく一本鎖立体構造多形(SSCP)を包含する。増幅は普通、反応を開始するのに特定の核酸プライマーの使用を必要とする。たとえば、EGFR融合分子に相当する配列を増幅するのに有用な核酸プライマーは遺伝子座の標的領域に隣接する遺伝子の遺伝子座の部分と特異的にハイブリダイゼーションすることができる。一実施形態では、増幅は配列番号2、4、8、10、14若しくは16に向けられた順行及び逆行のPCRプライマーを使用することを含む。EGFR融合分子に由来する配列を増幅するのに有用な核酸プライマー;プライマーはEGFR融合分子の一部と特異的にハイブリダイゼーションする。特定の対象では、EGFR融合分子の存在は遺伝子融合に関連する癌の対象に対応する。一実施形態では、増幅は配列番号18、19、20、21、22、23、24、25、26、27、28または29のヌクレオチド配列を含む順行及び逆行のPCRプライマーを使用することを含むことができる。
本明細書で議論されるように、EGFR融合分子をコードする核酸またはEGFR融合分子の発現は、それによってコードされるポリペプチドの配列または発現レベルにおける変化をスクリーニングすることによっても検出することができる。たとえば、特異抗体のような異なった型のリガンドを使用することができる。一実施形態では、EGFR融合分子によってコードされるポリペプチドに特異的な抗体に試料を接触させ、その後、免疫複合体の形成を測定する。たとえば、ELISA、放射線免疫アッセイ(RIA)及び免疫酵素アッセイ(IEMA)のような、免疫複合体を検出するための種々の方法を使用することができる。
核酸の生細胞への送達は、ウイルスベクター(たとえば、レンチウイルス、アデノウイルス、アデノ関連ウイルスまたはレトロウイルス)のようなベクターの使用によって生体外で、原位置で、または生体内で達成することができ、または物理的なDNA導入法(たとえば、リポソームまたは化学処理)の使用によって生体外で達成することができる。試験管内での核酸の哺乳類細胞への導入に好適な非限定の技法には、リポソームの使用、エレクトロポレーション、微量注入、細胞融合、DEAE/デキストラン及びリン酸カルシウム沈澱法が挙げられる(たとえば、Anderson,Nature,1998)supplement to 392(6679):25を参照)。本発明のポリペプチドをコードする核酸または遺伝子の導入も、染色体外基質(一時的な発現)または人工染色体(安定な発現)によっても達成することができる。細胞にて増殖させる、または所望の効果または活性を生じるために、本発明の治療用組成物の存在下でそのような細胞を生体外で培養することもできる。次いで処理した細胞を治療目的で生体内に導入することができる。
本発明の阻害剤、たとえば、該阻害剤と薬学的に許容可能なキャリアを投与に好適な医薬組成物に組み入れることができる。
実施例は、本発明のより完全な理解を容易にするために以下に提供される。以下の実施例は、本発明を製造及び実施する例示的な態様を示す。しかし、同様の結果を得るために他の方法を利用することができるので、実施例は説明のみの目的のためであり、本発明の範囲は、これらの実施例に開示される特定の実施態様に限定されるものではない。
膠芽腫(GBM)でドライバー変異の課題に対処し、ヒトのGBMで新しいドライバー遺伝子を発見するために、全体のエキソームのデータセットからコピー数の変化及び体細胞変異の解析を統合する計算プラットフォームを開発した。インフレーム遺伝子融合の完全なスペクトルは、膠芽腫の大トランスクリプトームデータセットから発表された。分析により、以前より膠芽腫の病因に関与する全ての遺伝子における焦点コピー数の変化及び変異が明らかになった。回帰性コピー数の変化及び体細胞変異は、まだ膠芽腫に関与していない18種の遺伝子内に検出された。新しい遺伝子のそれぞれについて、体細胞変異に加えて、焦点と再発コピー数変化の発生は、膠芽腫の病因についての関連性を強調している。理論に拘束されないが、LZTR−1内の変異、Cul3含有E3リガーゼ錯体のKeltch−BTB−BACK−BTB−BACKアダプターは、LZTR−1基質のユビキチンに影響を与えた。CTNND2(δ−カテニンをコードする)の機能欠失型変異は、神経特異的遺伝子を標的とし、間葉系細胞系列、侵襲性膠芽腫の特徴とともに、神経膠腫細胞の形質転換に関連していた。間葉系神経膠腫細胞におけるδ−カテニンの再構成により、神経細胞の最後に向かって、それらは再プログラムされた。ヒト膠芽腫で最も頻度の高い機能的な遺伝子融合物としてのEGFRセプチン−14スコアリングで、腫瘍の7.6%において、いくつかのパートナーに対するEGFRのコード配列をインフレームで融合する再発転座が同定された。EGFR融合物は、神経膠腫細胞の増殖及び運動性を高め、神経膠芽腫異種移植片におけるEGFR阻害に対する感受性を付与する。これらの結果は、膠芽腫の病因についての重要な洞察を提供し、治療的介入のための新しい標的として強調される。
局所的なCNV及び点突然変異は、その正確な位置を特定することにより、候補ドライバー遺伝子の精巧な情報を提供する。理論に束縛されないが、体細胞点突然変異及び単一のフレームワークにおける局所的なCNV情報の統合により、GBMに関与する候補遺伝子が指定される。MutComFocalは、この目的のために設計されたアルゴリズムであり、ドライバー遺伝子は、再発性、局所性及び変位スコアの統合によってランク付けされる(方法を参照のこと)。全体として、この戦略を139種のGBMの集団に適用し、全体のエキソーム配列決定によって分析した正常DNAに適合させ、体細胞変異を同定し、469種のGBMをAffymetrix SNP6.0プラットフォームにより分析し、CNVを同定した。
MutComFocalによる最も高いDel−Mutスコアの1つを受ける遺伝子はLZTR−1である(図1c、表4)。LZTR−1コード領域は4.4%で非同義変異を有しており、LZTR−1遺伝子座(ヒト染色体22q11)はGBMの22.4%で欠失していた。通常はヒトの脳で発現するLZTR−1(表6)は、特徴的なKelch−BTB−BACK−BTB−BACKのドメイン構造を有するタンパク質をコードする(図8、9)。LZTR−1遺伝子は後生動物において高度に保存されており、当初は転写調節因子として機能することが提案されたが、追跡研究は、このタンパク質の転写における役割を排除した24。BTB−BACKドメインを有するほとんどのタンパク質は、BTB−BACK領域がCul3のN−末端ドメインに結合する、Cullin3(Cul3)型ユビキチンリガーゼ複合体における基質アダプターであるが、リガンド結合ドメイン、しばしばKelchの6枚羽根のβ−プロペラモチーフはユビキチン化を標的とする基質と結合する25。LZTR−1がCul3に直接結合するかどうかを確認するため、共免疫沈降実験を実施した。図2aは、Cul3免疫沈降物がLZTR−1を含むことを示しており、これは、LZTR−1がCu13ユビキチンリガーゼ複合体のアダプターであることを示す。
GBMにおける遺伝子融合物を同定するために、RNA配列データは、185種全てのGBM試料(原発性GBMを保因している患者から新たに分離した161個の原発性GBM及び24個の短期間培養の神経膠芽腫幹細胞様細胞(GSC))から分析した。RNA配列のデータセットの分析は、インフレーム融合転写物を生じる92の候補となる再配列の発見をもたらした(表7)。以前に報告されたFGFR3−TACC3融合事象に加え、最も頻繁に再発するインフレーム融合は、試料の7.6%においてEGFRに関与していた(14/185、3.8%〜11.3%CI)。14個のEGFR融合物のうちの9個は、融合物の3’遺伝子断片として再発性パートナーSEPT14(6/185、3.2%)及びPSPH(3/185、1.6%)を含んでいた。2つの高度に発現したインフレーム融合物も、2つの異なる5’パートナー(NFASC−NTRK1及びBCAN−NTRK1)を有する3’遺伝子として、神経栄養性チロシンキナーゼ受容体1遺伝子(NTRK1)に関与することがわかった。NTRK1に関与する同様の構造を有する融合物は、通常、甲状腺乳頭癌で見つかっている38。全体のエキソームデータからのゲノム融合物の再構成のためのアルゴリズムであるEXomeFuseを使用し、EGFR−SEPT14及びNRTK1融合物は再発性染色体転座の結果であり、対応する遺伝的切断点を再構築した(表8)。
計算パイプラインは、体細胞の癌遺伝子の指定のために記載されている。このアプローチは、そのゲノムの位置に存在する遺伝子についての体細胞変異率でのヒトゲノム中の任意の遺伝子座でのCNVの頻度、大きさ及び局所性を算出する。したがって、ドライバー癌遺伝子の遺伝的特徴の2つ(コピー数の異常及び点突然変異の局所性)は1つのスコアに統合される。このアプローチは、ほとんどのヒト腫瘍を特徴づけるパッセンジャー変異の大きな負荷を効率的に除去することにより、大規模な先入観のない癌ゲノム研究におけるポジティブな体細胞を選択するための標識を識別し、他の種類の癌の遺伝的ランドスケープの精査に適用できるであろう。
TCGAからの139対の腫瘍−正常試料をSAVIパイプラインを用いて分析した43。SAVIアルゴリズムは、試料中の変異型対立遺伝子の頻度だけでなく、対を形成している試料間の対立遺伝子頻度の差を推定する。アルゴリズムは、一方では、試料の遺伝子型を同定し、他方では試料の腫瘍/正常対の場合の体細胞変異を検出し得る、これらの頻度と周波数の違いについて高い事後信頼性区間を確立する。このアルゴリズムは、ランダムな配列決定の誤りを考慮に入れ、その信頼性の推定として、配列決定された対立遺伝子のPhredスコアを使用する。点突然変異と、469個のGBM CNVデータ(Affymetrix社SNP6.0)とを統合するために、MutComFocal(下記参照)を使用した。MutComFocalアルゴリズムは、潜在的な腫瘍形成性ドライバーに関する少ない不確実性が存在する、障害、試料及び遺伝子に優先順位を与える、3つの異なる戦略を介して各遺伝子にドライバースコアを割り当てる。第1に、スコアの局所性要素は、遺伝子が属するゲノム障害の大きさに反比例するので、より多くの局所性のゲノム障害を優先する。第2に、MutComFocalスコアの再発性要素は、試料中の変化する遺伝子の総数に反比例し、変化した遺伝子がより少ない試料を優先させる。最後に、スコアの変異要素は、一方では変異遺伝子の優先順位付けの2倍の目標を達成する、他方では変異のより少ない試料中で変異した遺伝子の総数に反比例する。
試料中の対立遺伝子の頻度は、全ての試料由来のデータを用い、対立遺伝子の頻度についての事前の経験的ベイジアンを構築するSAVIパイプラインによって推定し、各対立遺伝子の事後分布及び高信頼性区間を得るS1。事前及び事後確率は、1%の精度を有する頻度の離散集合にわたって分布し、多少の誤差率を考慮する修飾二項尤度と連結される。更に正確には、区間[0,E]における頻度fの事前分布p(f)及び誤差eユニフォームの事前分布は、0≦E≦1に固定されていると仮定された。特定の対立遺伝子における配列決定データは、n個の1を有するmビットのストリング(対立遺伝子における全深度)を生成する確率的実験である(対立遺伝子における種々の深度)。データの二項尤度を仮定し、ランダムな誤差によるビッドの誤読を考慮し、頻度fの事後可能性P(f)は、
161個のRNA−Seq GBM腫瘍試料を、種々の癌の大規模のゲノム配列と、24名の患者由来のGSCを含む公共のリポジトリであるThe Cancer Genome Atlas(TCGA)から分析した。以前の研究で報告されたGSC試料のうちの9個は、再発性を評価するためにリストに維持されたS2。遺伝子融合物候補のリストを検出するために、試料はChimeraScanS3アルゴリズムを用いて分析した。手短に言えば、ChimeraScanは、同じ基準(スプリットインサート)の異なる転写物と不調和的に整列する読み取りを検出する。これらの読み取りにより、推定上の融合物候補の初期セットが提供される。最後に、このアルゴリズムは、推定上の融合物候補に対する初期にマッピングされていない読み取りを再調整し、接合境界を超えて整列する読み取りを検出する(分裂の読み取り)。これらの読み取りは、切断点のゲノム座標を提供する。
全体のエキソーム配列決定データは融合物発見の感度を低減させる低イントロンカバー率を含むが、TCGAデータベースを介して容易に入手可能である。染色体再配列の遺伝的切断点を特徴づけるため、エキソーム−融合物を設計した。遺伝子融合物発見パイプラインは、特に全体のエキソームデータを解析するように設計した。RNA中にEGFR−SEPT14、EGFR−PSPH、NFASC−NTRK1、及びBCAN−NTRK1融合物を有する試料については、エキソーム−融合物は、TCGAに堆積した対応する全体のエキソーム配列決定データに適用された。このアルゴリズムは、3つの段階、スプリットインサート同定、分裂の読み取り同定、及び実質的な基準整列に分けることができる。BWAを用いてヒトゲノム基準hg18に対してマッピングすることにより、全てのスプリットインサートは、融合物候補の予備リストを収集するために最初に同定された。このリストは、重複遺伝子データベース及びEnsemblCompara GeneTreesを使用し、パラロガス遺伝子対から生成される任意の偽陽性を排除した4。候補リスト中の疑似遺伝子は、HUGO遺伝子命名委員会(HGNC)のデータベースS5からリストを使用してアノテーションされ、低い優先度が与えられた。相同遺伝子間の候補、並びに切断点の周辺に相同的または低複雑度領域を有する候補も排除された。残りの融合物候補については、任意の支持分裂の読み取り及びその類似物が、ワードサイズ16、同一性カットオフ90%、及び期待カットオフ10−4によりBLASTを用いてプローブされた。最後に、仮想基準は、各融合転写物のために作成され、位置合わせリードペアがF−R指向性を維持するように、全ての分割挿入及び分割読み込みの最終集計を計算するために全ての読み取りが再調整された。
興味のある24種の遺伝子についての全てのタンパク質をコードするエクソンを、凍結した腫瘍及び一致した血液から抽出したゲノムDNAを用いて配列決定した。各試料からの500ngのDNAを、Covaris装置内で360秒かけ、平均150塩基対に切断した(負荷サイクル−10%;強度−5;サイクル/バースト−200)。標準型のKapa高処理ライブラリー調製キット(Kapa High−Throughput Library Preparation Kit Standard)(Kapa Biosystems)を使用し、バーコード標識したライブラリーを調製した。KAPAハイファイライブラリー増幅キット(KAPA HiFi Library Amplification kit)(Kapa Biosystems)を用いて、ライブラリーを増幅した(8サイクル)。ライブラリーは、量子ビット蛍光定量法(Qubit Fluorimetric Quantitation(Invitrogen))を用いて定量し、Agilent Bioanalyzerを用いて、質及び大きさを評価した。4種のバーコード標識したライブラリーの等モルプール(各300ng)を作成し、38種の遺伝子のコードエクソンを標的とするカスタムプローブを用いてカスタムNimblegen SeqCap EZ(Roche)の1つの反応管を使用して、1,200ngをエクソンキャプチャに入力した。ハイブリダイゼーションによる捕獲は、以下の修飾を加え、製造業者のプロトコールに従って実施した。ブロッカーオリゴヌクレオチド(バーコード標識されたアダプターと相補的)のプール1nmolを用い、(B)Kapaハイファイキットは、GCリッチな領域に対するバイアスを大幅に減少または消去するので、60μl容量中、Phusion High−Fidelity PCR Master Mix及びHF Buffer Kitの代わりにKAPAハイファイライブラリー増幅キットを使用して捕獲後PCR増幅を実施した。プールした捕獲ライブラリーは、Qubit(Invitrogen)及びBioanalyzer(Agilent)により定量し、2×150のペアエンドサイクルプロトコールを用い、Illumina MiSeqシークエンサーで配列決定した。Illumina MiSeq Reporterにより実行されたsamtoolsを用い、重複したものを除去し、BWAを使用し、ヒトゲノムのhg19ビルドに読み取り位置を合わせた。GATK UnifiedGenotyperを使用して、変異体の検出を実施した。SomaticSniperを使用して対になった試料について体細胞変異を同定し、頻度について3%未満を正常、3%以上を腫瘍試料と選別した。変異は、Charityアノテーターを用いてアノテーションしてタンパク質コードの変化を同定し、既知のdbSNP、1000個のゲノム及びCOSMIC変異と相互参照した。正常及び腫瘍DNA由来の各変異を確認するために、Sangerの配列決定を使用した。Sangerにより検証した体細胞変異の完全なリストを補足表5に報告する。
ヒトLZTR−1のKelch及びBTB−BACK領域の構造テンプレートは、HHpredS6を用いて同定された。初期3次元モデルは、I−TASSERサーバーを用いて生成したS7。KLHL3BTB−BACK/Cul3NTD結晶構造(PDB ID 4HXI、Xi及びPrive PLOS ONE 2013)を第2のLZTR−1 BTB−BACKドメインに重ねることにより、Cul3 N−末端ドメインをモデルと結合させた。このモデルは高度の四次構造を有していないが、多くのBTBドメイン、及び多くのKelchドメインは、自己会合性であることが知られているS8。第1のBACKドメインの端部と第2のBTBドメインの開始部との短い結合は、鎖内BTB−BTB疑似ホモ二量体を排除するように思われ、理論に拘束されないが、LZTR−1は自己会合し、高次の会合体を形成する。双方のBACKドメインは短く、SPOPS9,S10のように、不規則な形状のドメインであり、2つのらせん状のヘアピンモチーフからなり、ほとんどのBTB−BACK−Kelchタンパク質S10,S11に見られる4つのヘアピンモチーフではない。Kelchドメインからのモデルは、ブレード1のd鎖に寄与するN−末端領域及び同じブレードのa、b、c鎖に寄与するC−末端領域を有するまれな1+3ベルクロ配列S12を予測するが、他の2+2ベルクロモデルを排除することはできない。
10%ウシ胎児血清を補充したDMEM内でSNB19及びU87細胞を培養した。図面の説明において示したレンチウイルスによる感染3日後に6ウェルプレート内に細胞を蒔くことにより、増殖速度を測定した。生存細胞数は、3組の独立した感染から得られた3組の培養物におけるトリパンブルー排除により測定した。コンフルエント細胞をピペットチップでこすり、0.25%FBS中で培養することにより、遊走を評価した。16時間後、デジタルカメラに接続したOlympus IX70を用いて画像を撮影した。ImageJ64ソフトウェアを用いて画像を処理した。無細胞損傷の面積は3つの試料で評価した。実験は2回繰り返した。
脳腫瘍組織マイクロアレイにおける免疫蛍光染色は、以前S17に記載したように実施した。免疫蛍光顕微鏡は、リン酸緩衝液中の4%パラホルムアルデヒド(PFA)で固定した細胞で実施した。0.2%Triton X100を用いて細胞を透過処理した。免疫蛍光染色で使用した抗体及び濃度は以下の通りである。
レンチウイルス発現ベクター、pLOC−GFP及びpLOC−LZTR1は、Open Biosystemsから購入した。全長のEGFR−SEPT14 cDNAは、腫瘍試料TCGA−27−1837から増幅した。使用したプライマーは、EGFR FW:5’−agcgATGCGACCCTCCGGGA−3’(配列番号:30)及びSEPT14 REV:5’−TCTTACGATGTTTGTCTTTCTTTGT(配列番号:31)であり、EGFR野生型、EGFR Viii及びEGFR−SEPT14 cDNAを、pLoc内でクローニングし、レンチウイルス粒子は、公開されたプロトコールS13−S15を用いて産生させた。
製造業者の説明書に従い、RNeasy Mini Kit(QIAGEN)を用い、細胞から全RNAを抽出した。製造業者の説明書に従い、Superscript IIIキット(Invitrogen)を用い、500ngの全RNAを逆転写した。逆転写後に得られたcDNAを、記載されたようなqPCRS13,S15の鋳型として使用した。反応は、Thermo ScientificからのAbsolute Blue QPCR SYBR Green Mixを用い、Roche480サーマルサイクラーで実施した。特定のmRNAの相対量をGAPDHに基準化した。結果は、3組の増幅の平均±SDとして表わす。融合転写物の検証は、RNA−seqにより検出したペアエンドリード配列の末端内に設計されたフォワードプライマー及びリバースプライマーの組み合わせを用いたゲノム及びRT−PCRの両方を用いて実施した。発現した融合転写物変異体を、配列及び翻訳フレームを確認するために直接配列決定に供した。遺伝子融合物のスクリーニングに使用したプライマーは以下の通りである。

メスの無胸腺マウス(nu/nu遺伝子型、6〜8週齢のBalb/cバックグラウンド)を、全ての抗腫瘍研究のために使用した。患者由来の成人ヒト神経膠芽腫異種移植片を維持した。無菌条件下、宿主マウスから移植片を取り出し、ティッシュプレス/修飾された組織サイトシーブ(Biowhitter Inc,Walkersville,MD)を使用して均質化し、腫瘍のホモジネートを、リピーティングハミルトンシリンジ(Hamilton,Co.,Reno,NV)ディスペンサーに入れた。19ゲージの針を用い、50μLの接種容量で、無胸腺マウスの右脇腹に細胞を皮下注射したS16。皮下腫瘍は、携帯型ノギス(Scientific Products,McGraw,IL)を用いて週に2回測定した。腫瘍の容量Vは、以下の式:[(幅)2×(長さ)]/2=V(mm3)を用いて計算した。皮下腫瘍の試験については、腫瘍容量によってランダムに選択されたマウスの群は、EGFRキナーゼ阻害剤で処置され、腫瘍容量の中間値は平均150mm3であり、媒体(生理食塩水)を投与した対照動物と比較した。エルロチニブを、1日1回、100mg/Kg、10日間経口投与した。ラパチニブを、1日2回、75mg/Kg、20日間経口投与した。処置に対する応答は、腫瘍成長及び腫瘍縮小の遅延により評価した。T−Cで表わされる成長遅延は、処置及び対照動物における腫瘍処置開始時に測定したものよりも5倍大きい容量に到達するのに必要な時間の中央値と日数との差として定義される。腫瘍縮小は、2つの連続した測定値を超える腫瘍容積の減少として定義される。統計解析は、既に記載されている、SAS統計解析プログラム、成長遅延についてのウィルコクソン順位検定、腫瘍縮小についてのフィッシャの直接確率検定を使用して実施した。
膠芽腫は、処置するのが最も困難な形態の癌の1つである。本実施例は、コピー数の変化及び体細胞変異の分析を統合し、膠芽腫におけるインフレーム遺伝子融合物のランドスケープを解明する計算プラットフォームについて議論する。変異は、Cul3含有E3リガーゼ複合体のアダプターのヘテロ接合性LZTR−1の消失により発見された。変異及び欠失は、自己再生及び幹細胞の特徴を保持する神経膠腫球の増殖を抑制するLZTR−1の機能を破壊する。CTNND2の機能欠失型変異は、神経特異的遺伝子を標的とし、非常に攻撃的な間葉系表現型とともに、神経膠芽腫細胞の形質転換に関連している。ヒト膠芽腫で最も頻度の高い機能的な遺伝子融合物としてのEGFR−SEPT14を有するいくつかのパートナーに対するEGFRのコード配列を融合する再発転座が報告されている。EGFR−SEPT14融合物はStat3のシグナル伝達を活性化し、マイトジェンの独立性、及びEGFR阻害に対する感受性が付与される。これらの結果は、膠芽腫の病因についての重要な洞察を提供し、治療的介入のための新しい標的として強調される。
理論に束縛されないが、体細胞点突然変異及び局所的なCNVの統合により、候補ドライバーGBM遺伝子が明らかになるであろう。MutComFocalは、再発性、局所性及び変位スコアの統合によって遺伝子をランク付けするために設計されたアルゴリズムである。この戦略を139種のGBMに適用し、全体のエキソーム配列決定によって分析した正常DNAに適合させ、体細胞変異を同定し、469種のGBMをAffymetrix SNP6.0プラットフォームにより分析し、CNVを同定した。
MutComFocalによる最も高いDel−Mutスコアの1つを受ける遺伝子はLZTR−1である(図1c、表4)。LZTR−1コード領域は4.4%で非同義変異を有しており、LZTR−1遺伝子座(ヒト染色体22q11)はGBMの22.4%で欠失していた。18種の新たなGBM遺伝子の中で、LZTR−1は、変異及び欠失の最も高い共起スコアを有していた(フィッシャの直接確率検定、p=0.0007、表21)。また、遺伝子のリストの一番上に得点を得、そのCNVは統計的に発現と相関している(LZTR−1 CNVと発現とのピアソン相関は0.36であり、スチューデントt−分布によるp−値<10−6、表22)。最後に、LZTR−1は、LZTR−1の欠失を保有する腫瘍における変異対立遺伝子の単一対立遺伝子発現させるための最も相関の高い遺伝子であることが明らかになった(p−値=0.0007、表23)。まとめると、これらの知見は、癌における腫瘍抑制因子の不活性化のための2つのヒットモデルを満たす、LZTR−1が同時に突然変異及びコピー数の損失によりGBMに標的化されることを示す。
MutComFocalの最高位の遺伝子のうち、CTNND2は、正常の脳において最も高いレベルで発現する(表6)。CTNND2は、神経突起の伸張、樹状細胞の形態形成及びシナプス可塑性に重要な、神経系でほぼ独占的に発現するp120のサブファミリーのメンバーであるカテニン、δ−カテニンをコードする36−38。CTNND2の生殖細胞系列ヘミ接合損失は認知機能を損ない、精神遅滞のいくつかの形態の基礎となる39,40。CTNND2は、GBMにおける変異の顕著なクラスタリングを示している。変異の観察スペクトルは、アルマジロコード領域内に4つの変異を含み、N末端のコイルドコイルドメインのコード領域内に1つの変異が位置し(図10A)、δ−カテニンの2つの最も関連性のある機能的ドメインである。変異のそれぞれは、おそらく(K629Q、A776T、S881L、D999E)、たぶん(A71T)結果に打撃を与える、高度に保存された残基を標的とする41。GBMは、CTNND2の局所的遺伝的損失、及びCTNND2発現の損失と関連する欠失を有する(図10B、表22)。
GBMにおける遺伝子融合物を同定するために、RNA配列データは、185種全てのGBM試料(原発性GBMを保因している患者から新たに分離した161個の原発性GBM及び24個の短期間培養の神経膠腫球培養物)から分析した。RNA配列の分析は、インフレーム融合転写物を生じる92の候補となる再配列の発見をもたらした(表7)。以前に報告されたFGFR3−TACC3融合事象に加え、最も頻繁に再発するインフレーム融合は、試料の7.6%においてEGFRに関与している(14/185、3.8%〜11.3%CI)。14個のEGFR融合物のうちの9個は、融合物の3’遺伝子断片として再発性パートナーSEPT14(6/185、3.2%)及びPSPH(3/185、1.6%)を含んでいた。全てのEGFR−SEPT14及び3種のEGFR−PSPHのうちの2種の遺伝子融合物は、融合遺伝子の増幅領域内に発生した(図24)。
計算パイプラインは、そのゲノムの位置に存在する遺伝子の体細胞突然変異率とともに、ヒトゲノム中の任意の遺伝子座におけるCNVの頻度、大きさ及び局所性を計算し、その結果、ドライバー癌遺伝子の2個の遺伝的特徴(CNVの局所性及び点突然変異)を1つのスコアに統合することを記載していた。GBMにおける機能的関連性を有することが知られているほぼ全ての遺伝子を認識する以外にも、本研究により、GBMのかなりの割合で限局的及び再発的CNVをも有する、18種の新たな遺伝子内の体細胞変異が発見され、確認された。交差腫瘍関連性(たとえば、BCOR)、及びタンパク質ファミリーの再発(たとえば、LRPファミリーメンバー)により強調されるように、これらの遺伝子のいくつかの重要性はGBMを超えて拡大している。
SAVI(変異頻度同定のための統計的アルゴリズム)
変異型対立遺伝子の頻度を、SAVIパイプライン50を用いてTCGAからの139対の腫瘍及び正常な全てのエキソーム試料において推定した。全ての試料由来のデータを用い、その頻度についての事前の経験的ベイジアンを構築することにより、アルゴリズムは変異型対立遺伝子の頻度を推定し、各対立遺伝子の事後分布及び高信頼性区間を得る50。事前及び事後確率は、1%の精度を有する頻度の離散集合にわたって分布し、多少の誤差率を考慮する修飾二項尤度と連結される。更に正確には、区間[0,E]における頻度fの事前分布P(f)及び誤差eユニフォームの事前分布は、0≦E≦1に固定されていると仮定された。特定の対立遺伝子における配列決定データは、n個の1を有するmビットのストリング(対立遺伝子における全深度)を生成する確率的実験である(対立遺伝子における種々の深度)。データの二項尤度を仮定し、ランダムな誤差によるビッドの誤読を考慮し、頻度fの事後可能性P(f)は
161個のRNA−seq GBM腫瘍試料を、種々の癌の大規模のゲノム配列と、24名の患者由来のGSCを含む公共のリポジトリであるTCGAから分析した。以前の研究で報告されたGSC試料のうちの9個は、再発性を評価するために本出願人の分析に維持された9。遺伝子融合物候補のリストを検出するために、試料はChimeraScan51アルゴリズムを用いて分析した。手短に言えば、ChimeraScanは、同じ基準(スプリットインサート)の異なる転写物と不調和的に整列する読み取りを検出する。これらの読み取りにより、推定上の融合物候補の初期セットが提供される。その結果このアルゴリズムは、推定上の融合物候補に対する初期にマッピングされていない読み取りを再調整し、接合境界を超えて整列する読み取りを検出する(分裂の読み取り)。これらの読み取りは、切断点のゲノム座標を提供する。
全体のエキソーム配列決定データは融合物発見の感度を低減させる低イントロンカバー率を含むが、TCGAデータベースを介して容易に入手可能である。染色体再配列の遺伝的切断点を特徴づけるため、特に全体のエキソームデータを解析するように設計される新たな遺伝子融合物発見パイプラインである、エキソーム融合物を設計した。RNA中にEGFR−SEPT14、EGFR−PSPH、NFASC−NTRK1、及びBCAN−NTRK1融合物を有する試料については、エキソーム−融合物は、TCGAに堆積した対応する全体のエキソーム配列決定データに適用された。このアルゴリズムは、3つの段階、スプリットインサート同定、分裂の読み取り同定、及び実質的な基準整列に分けることができる。BWAを用いてヒトゲノム基準hg18に対してマッピングすることにより、全てのスプリットインサートは、融合物候補の予備リストを収集するために最初に同定される。このリストは、重複遺伝子データベース及びEnsemblCompara GeneTreesを使用し、パラロガス遺伝子対から生成される任意の偽陽性を排除した52。候補リスト中の疑似遺伝子は、HUGO遺伝子命名委員会(HGNC)のデータベース53からリストを使用してアノテーションされ、低い優先度が与えられた。相同遺伝子間の候補、並びに切断点の周辺に相同的または低複雑度領域を有する候補も排除された。残りの融合物候補については、任意の支持分裂の読み取りが、ワードサイズ16、同一性カットオフ90%、及び期待カットオフ10−4によりBLASTを用いてプローブされた。仮想基準は、各融合転写物のために作成され、全ての位置合わせリードペアがフォワード−リバース指向性を維持するように、分割挿入及び分割読み込みの最終集計を計算するために全ての読み取りが再調整された。
興味のある24種の遺伝子についての全てのタンパク質をコードするエクソンを、凍結した腫瘍及び一致した血液から抽出したゲノムDNAを用いて配列決定した。各試料からの500ナノグラムのDNAを、Covaris装置内で360秒かけ、平均サイズ150塩基対に切断した(負荷サイクル−10%;強度−5;サイクル/バースト−200)。標準型のKapa高処理ライブラリー調製キット(Kapa High−Throughput Library Preparation Kit Standard)(Kapa Biosystems)を使用し、バーコード標識したライブラリーを調製した。KAPAハイファイライブラリー増幅キット(KAPA HiFi Library Amplification kit)(Kapa Biosystems)を用いて、ライブラリーを増幅した(8サイクル)。ライブラリーは、量子ビット蛍光定量法(Qubit Fluorimetric Quantitation(Invitrogen))を用いて定量し、Agilent Bioanalyzerを用いて、質及び大きさを評価した。4種のバーコード標識したライブラリーの等モルプール(各300ng)を作成し、38種の遺伝子のコードエクソンを標的とするカスタムプローブを用いてカスタムNimblegen SeqCap EZ(Roche)の1つの反応管を使用して、1,200ngをエクソンキャプチャに入力した。ハイブリダイゼーションによる捕獲は、以下の修飾を加え、製造業者のプロトコールに従って実施した。ブロッカーオリゴヌクレオチド(バーコード標識されたアダプターと相補的)のプール1nmolを用い、Kapaハイファイキットは、GCリッチな領域に対するバイアスを大幅に減少または消去するので、60μL容量中、Phusion High−Fidelity PCR Master Mix及びHF Buffer Kitの代わりにKAPAハイファイライブラリー増幅キットを使用して捕獲後PCR増幅を実施した。
MutComFocalが発癌を駆動する遺伝子を同定するために、SNV及びCNVデータを結合するが、それは明示的に増幅または欠失遺伝子が同じ試料内のSNVについて富化されているかどうかを決定するものではない。同じ試料内の欠失及び遺伝子のSNVは、腫瘍抑制のツーヒットモデルを示している可能性がある。試料内の癌遺伝子の増幅及び機能獲得型変異は、更に腫瘍形成を促進する可能性がある。それぞれのMutComFocal候補遺伝子について、TCGA試料の数を、増幅及びSNV、増幅のみ、SNVのみ、またはいずれもなしで測定した。対応するフィッシャのP値を計算した。欠失について同様の分析を実施した。
増幅または欠失遺伝子の機能的関連性を評価する1つの方法は、遺伝子量の影響を評価することである。MutComFocalにより指定された各遺伝子について、コピー数と発現間のピアソンの相関係数を計算した。対応するP値を、対応スチューデントt検定を用いて計算した。
MutComFocalにより指定された、示された遺伝子について、RNAの配列決定により、変異型または野生型の対立遺伝子のいずれが発現されたかを判定することができる。この目的に向けて、VCFtools54が、基準(R)及び変異体(V)対立遺伝子を呼び出す読み取りの深さを生成するトップハットによって生成されるTCGA BAM−RNA配列ファイルに適用された。その結果、変異型対立遺伝子の相対的発現の測定は、V/(V+R)である。各変異について、V+R読み取りのうちV以上を観測する二項のP値は、読み取りが変異または参照を読み出すことも同様に可能性があると仮定して計算された。その結果、各変異の二項のP値は、Stouffer’s Z−スコア法を用いてプールされ、遺伝子あたりの結合P値を計算した。
MutComFocalの候補が、超変異試料内でパッセンジャー変異である傾向がある可能性を除外するため、変異の数を、各TCGA試料における変異の数の分布Nと、MutComFocal変異を有する試料と比較した。TCGA試料の数が30を十分に超えるので、Nは、正規分布により十分に近似されると推測され、平均値、μ、及びs.d.、σを計算した。それぞれのMutComFocalの変異については、Z−検定を実施し、全ての変異には、Benjamini−Hochbergの方法により補正された後の統計的有意性がなかった。
EGFRvIII転写物の存在を判定するため、EGFRエクソン1及び8の間の接合を支持するスプリットインサート及び分裂の読み取りの数を計算するためのインハウススクリプトを作成した。EGFRvIIIのアイソフォームは、試料中に5個以上の分裂の読み取りまたは5個のスプリットインサートがあると発現すると考えられた。
EGFR−SEPT14及びEGFR−PSPH融合物の機能的関連性を決定するために、トップハットによってマッピングされ、TCGAによって提供されたBAMファイルに基づいて、各試料内の融合物及び野生型転写物との間で相対的な発現を決定した。転写物の発現の代用として、変異体または野生型のいずれかの接合部をおおっている読み取りの深さを計算した。特に、EGFR−SEPT14またはEGFR−PSPHの融合切断点をおおう読み取りの深さは、融合転写物の発現を推定すると考えられた。全てのEGFR融合物は、SEPT14またはPSPHのいずれかと結合したエクソン24と型どおりに関与しているので、野生型EGFR発現の特異的な基準である、EGFRエクソン25−26、26−27及び27−28間の接合部をおおう読み取りの深さを評価した。
EGFR融合した試料が、特定のGBMサブタイプで発生する傾向があるかどうかを評価するために、各TCGA GBM試料を、最初にVerhaakら6の方法によって、発現により分類した。次いで、古典的、間葉系、前神経及び神経の試料の数を、EGFR遺伝子融合ありと、融合なしとで集計した。フィッシャの正確確率検定に従い、古典的表現型及び間葉系表現型を組み合わせたクラスはEGFR融合物が富化していた。
遺伝子融合は、ゲノムの不安定性からしばしば生じる。この観察に刺激され、セグメント化されたSNPアレイデータをTCGAからダウンロードし、腫瘍のコピー数及び正常細胞のコピー数のlog2比を計算した。これを、EGFR、SEPT14及びPSPH(chr7:55,000,000−56,500,000)の染色体周辺に沿ってプロットした。
LZTR1変異の生物学的影響を判断するため、特定の表現型が富化した遺伝子セットを指定するために発現データを利用する分析手段であるGSEA55を使用した。TCGA試料をLZTR1 SNVと同一視して、GSEAをTCGA発現データに適用した。試料は、最初に、野生型LZTR1を有するものに対し、LZTR1 SNVと比較した(LZTR1欠失を除く)。統計的有意性を評価するため、データセットを遺伝子セットの順序を500回変えることによってランダム化し、FDR q<0.05の遺伝子セットのみであると考えられた。
EGFR−SEPT14表現型及びEGFRvIII表現型を区別するための独特な分子署名を決定するために、インハウス差次的発現分析も実施した。このような目的で、各遺伝子の試料の2つの群の発現を比較してt検定を実施した。Benjamini−Hochbergの方法を用いて補正し、FDR<0.05の遺伝子のみを考えた。更に、10パーセンタイル未満、または全ての試料のうちの2未満の絶対値を有する相違の遺伝子は除外した。これらのフィルターにより10種の一連の予測的遺伝子が残された。次いで、ユークリッド距離及び平均連結法を用い、10種の遺伝子の発現について階層的なクラスター化を実施した。
ヒトLZTR1のkelch及びBTB−BACK領域の構造テンプレートは、HHpred56を用いて同定された。初期3次元モデルは、I−TASSERサーバーを用いて生成した57。KLHL3BTB−BACK/CUL3NTD結晶構造27を第2のLZTR1 BTB−BACKドメインに重ねることにより、CUL3 N−末端ドメインをモデルと結合させた。このモデルは高度の四次構造を有していないが、多くのBTBドメイン、及び多くのkelchドメインは、自己会合性であることが知られている25。第1のBACKドメインの端部と第2のBTBドメインの開始部との短い結合は、鎖内BTB−BTB疑似ホモ二量体を排除するように思われ、理論に拘束されないが、LZTR1は自己会合し、高次の会合体を形成する。双方のBACKドメインは短く、SPOP26,58のように、不規則な形状のドメインであり、2つのらせん状のヘアピンモチーフからなり、ほとんどのBTB−BACK−kelchタンパク質28,58に見られる4つのヘアピンモチーフではない。kelchドメインからのモデルは、ブレード1のd鎖に寄与するN−末端領域及び同じブレードのa、b及びc鎖に寄与するC−末端領域を有するまれな1+3ベルクロ配列59を予測するが、他の2+2ベルクロモデルを排除することはできない。
U87細胞は、ATCCから得た。SNB19、U87及びHEK−293T細胞は、10%ウシ胎児血清(FBS)を補充したDMEM内で培養した。図面の説明において示したレンチウイルスによる感染3日後に6ウェルプレート内に細胞を蒔くことにより、増殖速度を測定した。生存細胞数は、3組の独立した感染から得られた3組の培養物におけるトリパンブルー排除により測定した。損傷アッセイ遊走試験のために、コンフルエント細胞をピペットチップでこすり、0.25%FBS中で培養した。16時間後、デジタルカメラに接続したOlympus IX70を用いて画像を撮影した。Image J64ソフトウェアを用いて画像を処理した。無細胞損傷の面積は3つの試料で評価した。実験は2回繰り返した。
正常マウス及びヒトの脳及び脳腫瘍組織マイクロアレイにおける免疫蛍光染色は、以前43,61,62に記載したように実施した。免疫蛍光顕微鏡は、リン酸緩衝液中の4%パラホルムアルデヒドで固定した細胞で実施した。0.2%Triton X−100を用いて細胞を透過処理した。免疫蛍光染色で使用した抗体及び濃度を表15に詳述する。
タンパク質ブロッティング分析及び免疫沈降法は、表16に詳述した抗体を使用して実施した。CUL3 and LZTR1の試験管内結合については、TNT Quick Coupled Transcription/Translation System(Promega)を使用して、野生型及び変異型LZTR1を試験管内で翻訳した。RIPA緩衝液(50mM Tris−HCl,pH 7.5,150mM NaCl,1% NP−40,0.5%デオキシコール酸ナトリウム(DOC),0.1% SDS,1mMフッ化フェニルメチルスルホニル(PMSF),10mM NaF,0.5M Na3OV4(オルトバナジウム酸ナトリウム)及びコンプリートプロテアーゼインヒビターカクテル,Roche)を使用し、Flag−M2ビーズ(Sigma)により形質移入したHEK−293T細胞からFlag−CUL3を免疫沈降させた。結合は、200mM NaCl及び0.5% NP−40内で、4℃で2時間で行った。免疫複合体は、SDS−PAGE及び免疫ブロッティングにより分析した。
レンチウイルス発現ベクター、pLOC−GFP及びpLOC−CTNND2は、Open Biosystemsから購入した。全長のEGFR−SEPT14 cDNAは、腫瘍試料TCGA−27−1837から増幅した。野生型EGFR、EGFRvIII及びEGFR−SEPT14 cDNAを、pLOCベクター内でクローニングした。pCDNA−MYC−Hist−LZTR1は親切な贈り物であった24。pCDNA−Flag−CUL3は贈り物であった。野生型と、部位特異的変異誘発(QuikChange II,Agilent)により得られたLZTR1及びCTNND2の変異cDNAを、pLOCベクターにクローニングした。レンチウイルス粒子は、公開されたプロトコール43,61,62,63,64を用いて産生させた。
製造業者の説明書に従い、RNeasy Mini Kit(QIAGEN)を用い、細胞から全RNAを抽出した。製造業者の説明書に従い、Superscript IIIキット(Invitrogen)を用い、500ngの全RNAを逆転写した。逆転写後に得られたcDNAを、記載されたような定量PCR43,64の鋳型として使用した。反応は、Thermo ScientificからのAbsolute Blue QPCR SYBR Green Mixを用い、Roche480サーマルサイクラーで実施した。特定のmRNAの相対量をGAPDHに基準化した。結果は、3組の増幅の平均±s.d.として表わす。融合転写物の検証は、RNA−seqにより検出したペアエンドリード配列の末端内に設計されたフォワードプライマー及びリバースプライマーの組み合わせを用いたゲノムPCR及びRT−PCRの両方を用いて実施した。発現した融合転写物変異体を、配列及び翻訳フレームを確認するために直接配列決定に供した。遺伝子融合物のスクリーニングに使用したプライマーを表17に詳述する。遺伝子融合物のゲノム検出に使用したプライマーを表18に記載する。外因性の野生型MYC−LZTR1及び変異p.Arg801Trp LZTR1を検出するための半定量的RT−PCRを、表19に記載したプライマーを使用して実施した。
メスの無胸腺マウス(nu/nu遺伝子型、6〜8週齢のBALB/cバックグラウンド)を、全ての抗腫瘍研究のために使用した。患者由来の成人ヒト神経膠芽腫異種移植片を維持した。無菌条件下、宿主マウスから移植片を取り出し、ティッシュプレス/修飾された組織サイトシーブ(Biowhitter Inc.)を使用して均質化し、腫瘍のホモジネートを、リピーティングハミルトンシリンジ(Hamilton,Co.)ディスペンサーに入れた。19ゲージの針を用い、50mLの接種容量で、無胸腺マウスの右脇腹に細胞を皮下注射した65。
GBM由来初代細胞は、最初にルシフェラーゼを発現するレンチウイルスで感染させ、次いで、pLOCベクターまたはpLOC−CTNND2レンチウイルス粒子を形質導入した。頭蓋内注射は、9週齢のオスのnu/nuマウス(Charles River Laboratories)で実施した。手短に言えば、5≦105細胞を2.5μLのPBSに再懸濁し、定位固定フレームを用い、尾状核被殻に注射した(ブレグマからの相対座標:前方0.6mm;側方1.65mm;深さ3mm)。IVIS画像化システムを用いて腫瘍の成長を監視した。手短に言えば、体重1kgあたり100mgのn−ルシフェリン(Xenogen)の腹腔内注射前に、3%イソフルランでマウスに麻酔をかけた。n−ルシフェリンの投与10分後、Living Image収録及び分析ソフトウェア(Xenogen)を使用し、Xenogen IVISシステム(Xenogen)により1分間画像を収録した。生物発光シグナルは毎秒の光子で発現し、光子カウントの空間分布を表す疑似カラー画像として表示された。

Claims (63)
- EGFRタンパク質のチロシンキナーゼドメインを構成的に活性化するポリペプチドに融合される、該EGFRタンパク質のチロシンキナーゼドメインを含む、精製された融合タンパク質。
- セプチンタンパク質のコイルドコイルドメインを含むポリペプチドに5’末端を融合される、EGFRタンパク質のチロシンキナーゼドメインを含む、精製融合タンパク質。
- ホスホセリンホスファターゼ(PSPH)タンパク質を含むポリペプチドに5’末端を融合される、EGFRタンパク質のチロシンキナーゼドメインを含む、精製融合タンパク質。
- カリン関連NEDD化解離(CAND)タンパク質を含むポリペプチドに3’末端を融合される、EGFRタンパク質のチロシンキナーゼドメインを含む、精製融合タンパク質。
- 前記セプチンタンパク質が、セプチン−1、セプチン−2、セプチン−3、セプチン−4、セプチン−5、セプチン−6、セプチン−7、セプチン−8、セプチン−9、セプチン−10、セプチン−11、セプチン−12、セプチン−13、またはセプチン−14である、請求項2に記載の単離された融合タンパク質。
- 前記セプチンタンパク質が、セプチン−14(SEPT14)である、請求項2に記載の単離された融合タンパク質。
- 前記CANDタンパク質が、CAND1、CAND2、またはCAND3である、請求項4に記載の単離された融合タンパク質。
- EGFR−SEPT14が、ヒト7番染色体に配置されるSEPT14のエクソン7〜10の組み合わせに対して5’をスプライスされるヒト7番染色体p11.2に配置されるEGFRのエクソン1〜25の組み合わせを含み、遺伝的切断点が、EGFRのエクソン1〜25のいずれか1つ及びSEPT14のエクソン7〜10のいずれか1つで生じる、EGFR−SEPT14核酸によりコードされる精製融合タンパク質。
- EGFR−PSPHが、ヒト7番染色体p11.2に配置されるPSPHのエクソン1〜10の組み合わせに対して、5’をスプライスされるヒト7番染色体p12に配置されるEGFRのエクソン1〜25の組み合わせを含み、遺伝的切断点が、EGFRのエクソン1〜25のいずれか1つ及びPSPHのエクソン1〜10のいずれか1つで生じる、EGFR−PSPH核酸によりコードされる精製融合タンパク質。
- EGFR−CAND1が、ヒト12番染色体q14に配置されるCAND1のエクソン1〜16の組み合わせに対して、3’をスプライスされるヒト7番染色体p12に配置されるEGFRのエクソン1〜25の組み合わせを含み、遺伝的切断点が、EGFRのエクソン1〜25のいずれか1つ及びCAND1のエクソン1〜16のいずれか1つで生じる、EGFR−CAND1核酸によりコードされる精製融合タンパク質。
- 請求項1、2、3、4、8、9、または10に記載の融合タンパク質をコードする合成核酸。
- 配列番号1または5を含む、精製されたEGFR−SEPT14融合タンパク質。
- 配列番号4を含む遺伝的切断点を有する、精製されたEGFR−SEPT14融合タンパク質。
- 配列番号7または11を含む、精製されたEGFR−PSPH融合タンパク質。
- 配列番号9を含む遺伝的切断点を有する、精製されたEGFR−PSPH融合タンパク質。
- 配列番号13または17を含む、精製されたEGFR−CAND1融合タンパク質。
- 配列番号15を含む遺伝的切断点を有する、精製されたEGFR−CAND1融合タンパク質。
- 配列番号2を含む、EGFR−SEPT14融合タンパク質をコードする合成核酸。
- 配列番号4を含む遺伝的切断点を有する、EGFR−SEPT14融合タンパク質をコードする合成核酸。
- 配列番号8を含む、EGFR−PSPH融合タンパク質をコードする合成核酸。

- EGFRタンパク質のチロシンキナーゼドメインを構成的に活性化するポリペプチドに融合される前記EGFRタンパク質の前記チロシンキナーゼドメインを含む、精製融合タンパク質に特異的に結合する、抗体またはその抗原結合断片。
- セプチンタンパク質のコイルドコイルドメインを含むポリペプチドに融合されるEGFRタンパク質のチロシンキナーゼドメインを含む、精製融合タンパク質に特異的に結合する、抗体またはその抗原結合断片。
- ホスホセリンホスファターゼ(PSPH)タンパク質を含むポリペプチドに融合されるEGFRタンパク質のチロシンキナーゼドメインを含む、精製融合タンパク質に特異的に結合する、抗体またはその抗原結合断片。
- カリン関連NEDD化解離(CAND)タンパク質を含むポリペプチドに融合されるEGFRタンパク質のチロシンキナーゼドメインを含む、精製融合タンパク質に特異的に結合する、抗体またはその抗原結合断片。
- 前記融合タンパク質が、EGFR−SEPT融合タンパク質、EGFR−PSPH融合タンパク質、またはEGFR−CAND融合タンパク質である、請求項24に記載の抗体または抗原結合断片。
- 前記EGFR−SEPT融合タンパク質がEGFR−SEPT14である、請求項28に記載の抗体または抗原結合断片。
- 前記EGFR−CAND融合タンパク質がEGFR−CAND1である、請求項28に記載の抗体または抗原結合断片。
- 前記EGFR−SEPT融合タンパク質が、配列番号1、3、または5のアミノ酸配列を含む、請求項29に記載の抗体または抗原結合断片。
- 前記EGFR−CAND融合タンパク質が、配列番号13、15、または17のアミノ酸配列を含む、請求項30に記載の抗体または抗原結合断片。
- 前記EGFR−PSPH融合タンパク質が、配列番号7、9、または11のアミノ酸配列を含む、請求項28に記載の抗体または抗原結合断片。
- EGFRタンパク質のチロシンキナーゼドメインを構成的に活性化するポリペプチドに融合される、EGFRタンパク質のチロシンキナーゼドメインを含む、対象における融合タンパク質の発現レベルまたは活性を減少させる組成物であって、前記融合タンパク質の阻害剤を含む薬学的に許容可能な担体と混合されている組成物。
- 前記阻害剤が、EGFR−SEPT融合タンパク質、EGFR−PSPH融合タンパク質、EGFR−CAND融合タンパク質、若しくはその断片に特異的に結合する抗体;EGFRタンパク質に特異的に結合する小分子;EGFR−SEPT融合タンパク質、EGFR−PSPH融合タンパク質、EGFR−CAND融合の発現を減少させるアンチセンスRNA若しくはアンチセンスDNA;EGFR−SEPT融合遺伝子、EGFR−PSPH融合遺伝子、若しくはEGFR−CANDを特異的に標的とするsiRNA;またはそれらの組み合わせを含む、請求項34に記載の組成物。
- 前記CANDタンパク質はCAND1である、請求項35に記載の組成物。
- 前記SEPTタンパク質はSEPT14である、請求項35に記載の組成物。
- 前記EGFRタンパク質に特異的に結合する小分子が、AZD4547、NVP−BGJ398、PD173074、NF449、TK1258、BIBF−1120、BMS−582664、AZD−2171、TSU68、AB1010、AP24534、E−7080、LY2874455、またはそれらの組み合わせを含む、請求項34に記載の組成物。
- 有効量のEGFR融合分子阻害剤を対象に投与することを含む、それを必要とする前記対象における遺伝子融合に関連する癌の治療方法。
- 有効量のEGFR融合分子阻害剤を対象に投与することを含む、それを必要とする前記対象における固形腫瘍の増殖の減少方法であって、前記阻害剤が前記固形腫瘍のサイズを減少させる方法。
- 遺伝子融合に関連する癌を有する対象における細胞増殖を減少させる方法であって、有効量のEGFR融合分子阻害剤を前記対象に投与することを含み、前記阻害剤が細胞増殖を減少させる前記方法。
- 前記遺伝子融合に関連する癌が、多形膠芽腫、乳癌、肺癌、前立腺癌、または結腸直腸癌を含む、請求項39及び41に記載の方法。
- 前記固形腫瘍が、多形膠芽腫、乳癌、肺癌、前立腺癌、または結腸直腸癌を含む、請求項40に記載の方法。
- 前記EGFR融合が、EGFRタンパク質のチロシンキナーゼドメインを構成的に活性化するポリペプチドに融合されるEGFRタンパク質を含む、請求項39、40、または41に記載の方法。
- 前記融合タンパク質は、EGFR−SEPT14融合タンパク質、EGFR−PSPH融合タンパク質、またはEGFR−CAND1融合タンパク質である、請求項39、40、または41に記載の方法。
- 前記阻害剤が、EGFR−SEPT融合タンパク質、EGFR−PSPH融合タンパク質、EGFR−CAND融合タンパク質、若しくはその断片に特異的に結合する抗体;EGFRタンパク質に特異的に結合する小分子;EGFR−SEPT融合タンパク質、EGFR−PSPH融合タンパク質、EGFR−CAND融合の発現を減少させるアンチセンスRNA若しくはアンチセンスDNA;EGFR−SEPT融合遺伝子、EGFR−PSPH融合遺伝子、若しくはEGFR−CANDを特異的に標的とするsiRNA;またはその組み合わせを含む、請求項39、40、または41に記載の方法。
- 前記EGFRタンパク質に特異的に結合する小分子が、AZD4547、NVP−BGJ398、PD173074、NF449、TK1258、BIBF−1120、BMS−582664、AZD−2171、TSU68、AB1010、AP24534、E−7080、LY2874455、またはその組み合わせを含む、請求項46に記載の方法。
- 対象からのサンプルがEGFR融合の存在を示すかどうかを測定するための診断キットであって、EGFR融合、またはその一部と特異的にハイブリダイゼーションする少なくとも1つのオリゴヌクレオチドを含む、キット。
- 前記オリゴヌクレオチドが、1セットの核酸プライマーまたはインサイチュウハイブリダイゼーションプローブを含む、請求項48に記載のキット。
- 前記オリゴヌクレオチドが、配列番号18、19、20、21、22、23、24、25、26、27、28、29、またはその組み合わせを含む、請求項48に記載のキット。
- EGFR融合が存在する場合にのみ、前記プライマーがポリメラーゼ反応を刺激する、請求項49に記載のキット。
- 前記融合タンパク質は、EGFR−SEPT14融合タンパク質、EGFR−PSPH融合タンパク質、またはEGFR−CAND1融合タンパク質である、請求項51に記載のキット。
- 前記測定が、遺伝子配列決定、選択的ハイブリダイゼーション、選択的増幅、遺伝子発現分析、またはその組み合わせを含む、請求項48に記載のキット。
- 対象からのサンプルがEGFR融合タンパク質の存在を示すかどうかを測定する診断キットであって、配列番号1、3、5、7、9、11、13、15、または17を含むEGFR融合タンパク質に特異的に結合する抗体を含み、EGFR融合タンパク質が存在する場合にのみ、前記抗体が前記タンパク質を認識する、キット。
- 前記融合タンパク質はEGFR−SEPT14融合タンパク質、EGFR−PSPH融合タンパク質、またはEGFR−CAND1融合タンパク質である、請求項54に記載のキット。
- ヒト対象におけるEGFR融合の存在の検出方法であって、
(a)前記ヒト対象からの生体サンプルを得ること、および
(b)EGFR融合が前記対象に存在するかどうかを検出すること、
を含む、方法。 - 前記検出が、配列番号1、3、5、7、9、11、13、15、若しくは17に対する抗体を用いるELISA、配列番号1、3、5、7、9、11、13、15、若しくは17に対する抗体を用いるウエスタンブロット、質量分析、等電点分離法、またはその組み合わせによりEGFR融合タンパク質レベルを測定することを含む、請求項56に記載の方法。
- ヒト対象におけるEGFR融合の存在の検出方法であって、
(a)前記ヒト対象からの生体サンプルを得ること、および
(b)前記対象におけるEGFR融合タンパク質をコードする核酸配列が存在するかどうかを検出すること、
を含む、方法。 - 前記核酸配列が、配列番号2、4、8、10、14、16のいずれか1つを含む、請求項58に記載の方法。
- 前記検出が、EGFR融合を検出するためのハイブリダイゼーション、増幅、または配列決定法を用いることを含む、請求項58に記載の方法。
- 前記増幅が、配列番号18、19、20、21、22、23、24、25、26、27、28、または29を含むプライマーを用いる、請求項60に記載の方法。
- 前記融合タンパク質が、EGFR−SEPT14融合タンパク質、EGFR−PSPH融合タンパク質、またはEGFR−CAND1融合タンパク質である、請求項58に記載の方法。
- 前記融合タンパク質が、EGFR−SEPT融合タンパク質、EGFR−PSPH融合タンパク質、またはEGFR−CAND融合タンパク質を含む、請求項34に記載の組成物。
