Abstract
Description
(i)分子足場
分子足場は、例えば、国際公開第2009098450号パンフレットならびにそこに引用されている参考文献、特に、国際公開第2004077062号パンフレットおよび国際公開第2006078161号パンフレットにおいて記載されている。
ポリペプチドの反応基は、天然または非天然のアミノ酸の側鎖によって提供され得る。ポリペプチドの反応基は、チオール基、アミノ基、カルボキシル基、グアニジニウム基、フェノール基またはヒドロキシル基から選択され得る。ポリペプチドの反応基は、アジド、ケト−カルボニル、アルキン、ビニル、またはハロゲン化アリール基から選択され得る。分子足場と連結させるためのポリペプチドの反応基は、ポリペプチドのアミノまたはカルボキシ末端であり得る。
本発明の分子足場は、ポリペプチドにおける官能基または反応基を介してポリペプチドと結合していてよい。これらは通常、ポリペプチドポリマーに存在する特定のアミノ酸の側鎖から形成される。かかる反応基は、システイン側鎖、リジン側鎖またはN末端アミン基もしくはその他の適した反応基となり得る。重ねて記すが、詳細は、国際公開第2009098450号パンフレットに見出すことができる。
ペプチドリガンドまたはペプチドリガンドのレパートリー由来のループは、組み合わせたループを組み入れているポリペプチドの配列決定およびde novo合成により有利に組み合わされる。あるいは、かかるポリペプチドをコードする核酸を合成することができる。
エフェクターおよび/または官能基を、例えば、ポリペプチドのNもしくはC末端にまたは分子足場に付けることができる。
対象のポリペプチドを本発明に従って単離または同定した後、その後の続く合成は、可能な場合はいつでも単純化し得ることに留意されたい。よって、ポリペプチドの群またはセットは、組換えDNA技法により産生される必要はない。例えば、対象のポリペプチドの配列を決定してよく、これを標準の技法によって合成によって製造し、次いで分子足場とin vitroで反応させ得る。これを行う場合、ファージなどの遺伝的にコードされている担体粒子の機能性または完全性を保存する必要はもはやないため、標準の化学を使用し得る。これにより、さらなる下流の実験または妥当性確認のための、可溶性物質の迅速な大スケールの調製が可能となる。この点において、Timmermanらに開示されているものなどの慣用の化学を用いて、本発明の方法によって同定された候補またはリードの大スケール調製を達成することができる。
二環式ペプチド(バイシクル;分子足場にコンジュゲートしたペプチド)を適した薬物様分子へと開発するため、注射、吸入、経鼻、点眼、経口または局所的投与のいずれのためであれ、多数の特性を考慮する必要がある。次の記載は、少なくとも所定のリードバイシクルに設計される必要がある。
・ プロテアーゼ安定性、これが、血漿プロテアーゼ、上皮(「膜アンカー型」)プロテアーゼ、胃および腸のプロテアーゼ、肺表面プロテアーゼ、細胞内プロテアーゼその他に対するバイシクル安定性に関係するか否か。プロテアーゼ安定性は、バイシクルリード候補が、動物モデルにおいて開発できると共に、自信を持ってヒトに投与できるように、異なる種の間で維持されるべきである。
・ 分子の医薬品安定性プロファイルを改善するための、トリプトファンおよびメチオニン等、酸化感受性残基の酸化抵抗性類似体への置き換え。
・ 製剤および吸収目的に重要な、荷電かつ親水性対疎水性残基の比例の関数である、望ましい溶解性プロファイル。
・ 荷電対疎水性残基の正確な均衡。その理由として、疎水性残基は、血漿タンパク質結合の程度、よって、血漿における遊離した利用できる画分の濃度に影響を与え、一方、荷電残基(特にアルギニン)は、細胞表面におけるリン脂質膜とペプチドとの相互作用に影響を与え得るからである。組み合わせた両者は、半減期、分布の体積およびペプチド薬物への曝露に影響を与えることができ、臨床エンドポイントに応じて目的に合わせて作製することができる。加えて、荷電対疎水性残基の正確な組合せおよび数は、注射部位における刺激作用を低下させることができる(ペプチド薬物を皮下投与した場合)。
・ 臨床適応および治療レジメンに応じた、目的に合わせた半減期。急性疾病管理設定における短時間の曝露のための無修飾分子を開発する、あるいは血漿半減期を増強させる化学修飾を有する、したがってより慢性病状の管理に最適な二環式ペプチドを開発することは、堅実な行為となろう。
・ ペプチドの環化
・ NおよびC末端キャッピング、通常、N末端アセチル化およびC末端アミド化
・ タンパク質分解による攻撃部位(複数可)を明らかにし、潜在的に除去するためのアラニン走査
・ 立体障害により、また、β−ターンコンホメーションを安定化させるD−アミノ酸の傾向によりタンパク質分解安定性を増加させるための、アミノ酸側鎖の立体要件を探るためのD−アミノ酸置き換え(Tugyiら(2005)PNAS、102(2)、413〜418)
・ 解離しやすいアミド結合の直接的な修飾によりタンパク質分解からの保護を与えるためのN−メチル/N−アルキルアミノ酸置き換え(Fiaccoら、Chembiochem.(2008)、9(14)、2200〜3)。N−メチル化は、ペプチド結合のねじれ角における強い効果も有し、細胞浸透&経口利用能を助けると考えられる(Bironら(2008)、Angew.Chem.Int.Ed.、47、2595〜99)
・ 非天然のアミノ酸の組み入れ、即ち、次を用いることによる。
− プロテアーゼにより認識されないが、標的効力に効果を持たない、等比体積/等電子側鎖
− 近くのペプチド結合のタンパク質分解による加水分解が、コンホメーション的および立体的に妨害されるような、制約されたアミノ酸側鎖。特に、これらは、プロリン類似体、巨大な(bulky)側鎖、Cα−二置換誘導体(最も単純な誘導体が、Aib、H2N−C(CH3)2−COOHである場合)およびシクロアミノ酸(単純な誘導体がアミノ−シクロプロピルカルボン酸である)に関係する。

・ 主鎖コンホメーションを制約する、アミノ酸のアルファ−炭素における置換、最も単純な誘導体はアミノイソ酪酸(Aib)である。
(i)ライブラリの構築
選択を意図するライブラリは、例えばWO2004/077062号に記載の当分野で知られている技法、または本明細書中に記載のファージベクター系を含めた生物系を用いて構築し得る。他のベクター系が当分野で知られており、他のファージ(例えばファージラムダ)、細菌プラスミド発現ベクター、酵母ベクターを含めた真核細胞に基づく発現ベクターなどが含まれる。例えば、国際公開第2009098450号パンフレットまたはHeinisら、Nat Chem Biol 2009、5(7)、502〜7を参照されたい。
一実施形態では、対象のポリペプチドは、遺伝的にコードされている。これは、増強された多様性と共に取扱いの容易性の利点を提供する。遺伝的なポリペプチドライブラリの一例はmRNAディスプレイライブラリである。別の例は、ファージディスプレイライブラリなどの複製可能な遺伝子ディスプレイパッケージ(rgdp)ライブラリである。一実施形態では、対象のポリペプチドは、ファージディスプレイライブラリとして遺伝的にコードされている。
ファージを精製するための任意の適切な手段を使用し得る。標準の技法を本発明において適用し得る。例えば、ファージは、濾過またはPEG沈殿などの沈殿によって精製し得る。ファージ粒子は、以前に記載のようにポリエチレン−グリコール(PEG)沈殿によって生成および精製し得る。詳細は国際公開第2009098450号パンフレットにある。
本発明は、生成物の遺伝的にコードされている要素の機能および完全性を有利に保持する、ポリペプチドの修飾の化学条件を活用する。具体的には、遺伝的にコードされている要素が、それをコードしているファージの表面上にディスプレイされるポリペプチドである場合、化学は、有利には、ファージの生物学的完全性を損なわせない。一般に、条件は、国際公開第2009098450号パンフレットに記載されている。
本発明の方法に従って選択されたポリペプチドリガンドは、in vivo治療および予防適用、in vitroおよびin vivo診断適用、in vitroアッセイおよび試薬適用その他において用いることができる。選択されたレベルの特異性を有するリガンドは、交差反応性が望ましい非ヒト動物における検査に関与する適用において、あるいはホモログまたはパラログとの交差反応性が慎重に制御される必要がある診断適用において有用である。ワクチン適用等、一部の適用において、所定の範囲の抗原に対する免疫応答を誘発する能力を活用して、ワクチンを特異的疾患および病原体の目的に合わせることができる。
所望の多様性は通常、1個または複数個の位置における選択された分子の変動により生じる。変化する位置は、ライブラリが、ループ配列における個々の位置毎に構築されるように選択される。例えば、このような位置が、活性を失うことなく変異に利用できないことが明らかになる場合、適宜、選択手順から1個または複数個の位置を省略することができる。

Heinisら、Nat Chem Biol 2009、5(7)、502〜7)に従ってファージライブラリを作製した。Heinisらにおいて、配列Xaa−Cys−(Xaa)3−Cys−(Xaa)3−、リンカーGly−Gly−Ser−Glyならびに2個のジスルフィドフリードメインD1およびD2を有するセミランダムペプチドをコードする遺伝子(Katherら、J Mol Biol 2005、354(3)、666〜78)を、正確な配向性でファージベクターfd0D12にクローニングして、「ライブラリ3×3」を得た。ペプチドレパートリーおよび2種の遺伝子3ドメインをコードする遺伝子を、2回の連続的PCR反応において段階的に作製した。最初に、D1およびD2の遺伝子を、ベクターfdg3p0ss21(Katherら、J Mol Biol 2005、354(3)、666〜78)を鋳型として用いて2種のプライマーprepcr(5’−GGCGGTTCTGGCGCTGAAACTGTTGAAAGTAG−3’)およびsfi2fo(5’−GAAGCCATGGCCCCCGAGGCCCCGGACGGAGCATTGACAGG−3’;制限部位を下線で示す)によりPCR増幅した。第二に、プライマーsficx3ba:5’−TATGCGGCCCAGCCGGCCATGGCANNKTGTNNKNNKNNKTGCNNKNNKNNKNNKTGTNNKGGGCGGTTCTGGCGCTG−3’(制限部位を下線で示す)およびsfi2foを用いたPCR反応において、ランダムペプチドをコードするDNAを加えた。55および11μgのSfiI消化されたfd0D12プラスミドおよびPCR産物のライゲーションは、10個の20×20cmクロラムフェニコール(30μg/ml)2YTプレートに5.6×108個のコロニーを生じた。2YT培地のプレートからコロニーを掻き取り、15%グリセロールを補充し、−80℃で貯蔵した。本明細書に記載されているライブラリの構築は、例えば3×3ライブラリのためにセミランダムペプチドPro−Ala−Met−Ala−Cys−(Xaa)3−Cys−(Xaa)3−Cysを作製するための同一技法を用い、従って、sficx3baプライマー配列を5’−TATGCGGCCCAGCCGGCCATGGCATGTNNKNNKNNKTGCNNKNNKNNKTGTGGCGGTTCTGGCGCTG−3’に置き換えた。同一方法論に従って他のループ長を有するライブラリを作製した。
ファージライブラリのグリセロールストックを、500mlの2YT/クロラムフェニコール(30μg/ml)培養においてOD600=0.1となるよう希釈し、ファージを30℃で一晩(15〜16時間)産生させた。ファージを精製し、Heinisら、Nat Chem Biol 2009、5(7)、502〜7に記載されている通りに化学修飾した。ビオチン化hPK(3μg)(IHPKA、ヒト血漿由来、Innovative Research、米国ミシガン州ノバイ)を、50μlの予め洗浄した磁気ストレプトアビジンビーズ(Dynal、M−280、Invitrogen製、英国ペーズリー)と共に10分間RTでインキュベートした。ビーズを3回洗浄し、その後、1%BSAおよび0.1%Tween20を含有する0.5mlの洗浄バッファー(10mM Tris−Cl、pH7.4、150mM NaCl、10mM MgCl2、1mM CaCl2)により回転しつつ30分間RTでブロッキングした。3%BSAおよび0.3%Tween20を含有する1mlの洗浄バッファーを添加することにより、化学修飾したファージ(通常、2mlの洗浄バッファーに溶解した1010〜1011t.u.)を同時にブロッキングした。次に、ブロッキングしたビーズを、ブロッキングした化学修飾ファージと混合し、30分間回転ホイールにおいてRTでインキュベートした。ビーズを、0.1%Tween20を含有する洗浄バッファーで8回洗浄し、洗浄バッファーで2回洗浄し、その後、100μlの50mMグリシン、pH2.2と共に5分間インキュベーションした。溶出されたファージを、中和のために50μlの1M Tris−Cl、pH8に移し、OD600=0.4のTG1細胞30mlと共に90分間37℃でインキュベートし、大型の2YT/クロラムフェニコールプレート上に細胞を播種した。同一手順を用いて1または2回の追加的なラウンドのパニングを行った。2回目の選択ラウンドにおいて、ニュートラアビジンでコーティングした磁気ビーズを用いて、ストレプトアビジン特異的ペプチドの濃縮を防いだ。サプライヤーの説明書に従って0.8mgのニュートラアビジン(Pierce、米国イリノイ州ロックフォード)を0.5mlのトシル活性化磁気ビーズ(Dynal、M−280、Invitrogen製、英国ペーズリー)と反応させることにより、ニュートラアビジンビーズを調製した。
proTEV開裂部位を介してN末端において触媒ドメインと連結したプロペプチドを有する不活性前駆体として、ヒト、サルおよびラットPKの触媒ドメインを哺乳類細胞において発現させた。発現ベクターをクローニングし、次の通りにタンパク質を発現させ、活性化し、精製した。PKシグナル配列、ポリヒスチジンタグ、proTEV開裂部位、PKの成熟触媒ドメインおよび終止コドンをコードする合成遺伝子は、Geneart(ドイツ、レーゲンスブルク)から購入した(補足材料)。ヒト、サル(アカゲザル(Macaca mulatta))およびラットPKの合成遺伝子を含有するプラスミドDNAを調製し、制限酵素ペアXhoIおよびHindIII(Fermentas、ラトビア、ヴィルニウス)ならびにT4 DNAリガーゼ(Fermentas)を用いて、この遺伝子をpEXPR−IBA42哺乳類発現ベクター(IBA Biotechnology、ドイツ、ゲッティンゲン)に移した。ライゲーションしたプラスミドをXL−1 blueエレクトロコンピテント細胞(Stratagene、米国サンタ・クララ)に形質転換し、アンピシリン(10μg/ml)を含有する2YT寒天プレート上に蒔いた。3種の発現ベクター(mPK、rPKおよびhPKと命名)から得られたDNAを作製し、DNA配列決定(Macrogen、韓国ソウル)により正確な配列を確認した。
個々の位置のランダム化
ライブラリ構築:カリクレイン結合二環式ペプチドにおけるアミノ酸をマッピングするため、小型のライブラリのセットを構築した。5残基のループ2個で構成されるバイシクルのため、ペプチド配列における特定のコドンにランダム化を有する10種の別々のライブラリを作製した。部位特異的突然変異誘発によりファージゲノムDNAに変異導入するため、ライブラリ毎にオリゴヌクレオチドを設計した。突然変異誘発は、対象とするコドンのランダム化(NNSへと変化)および鋳型ゲノム配列からのユニークなApaL1制限部位の除去を組み入れた。QIAgen QIAquick PCR精製キットを用いて突然変異誘発産物を精製し、超純水へと溶出した。各ライブラリを用いて、BioRad Micropulser機械(Ec1プログラム)および1mm BioRadキュベットを用いたエレクトロポレーションにより、TG1大腸菌(E coli)を別々に形質転換した。1mlのSOC培地において37℃で1時間回復させた後、ライブラリ形質転換体のみを選択的に増殖させるための抗生物質を含有する25mlの2TYブロスにおいて、ライブラリ形質転換体を一晩増殖させた。遠心分離により細菌を収集し、QIAgen Plasmid Plus Midiキットを用いて大腸菌からライブラリファージDNAを精製し、蒸留水に溶出させた。精製されたDNAを、New England Biolabsバッファー4においてApaL1で2時間消化して、親材料を除去した。消化後、QIAgen PCR精製キット(上述)を用いてDNAを再精製し、TG1の形質転換に用いた(エレクトロポレーション;上に記載)。SOCにおいて1時間回復させた後、選択的抗生物質を含有するLB寒天プレート上に形質転換体を蒔き、一晩37Cでコロニーを形成するよう増殖させた。
ライブラリ構築:上述の「ファージライブラリのクローニング」に記載されているHeinisらの方法に従って、小型のファージライブラリを作製した。バイシクルコード部分が、NNSにランダム化された4〜6個のコドンのみを有する親5×5バイシクル(5×5:2個の5残基ループ)DNA配列に基づくように、sficx3baプライマーを修飾した。ランダム化されたコドンは、対象とするペプチドドメイン/モチーフをコードするコドンであった。
表1および表2にペプチド配列を示す。ペプチド合成は、Peptide Instrumentsにより製造されたSymphonyペプチド合成機を用いたFmoc化学に基づいた。次の側鎖保護基と共に標準Fmoc−アミノ酸を用いた(Sigma、Merck):Arg(Pbf);Asn(Trt);Asp(OtBu);Cys(Trt);GIu(OtBu);Gln(Trt);His(Trt);Lys(Boc);Ser(tBu);Thr(tBu);Trp(Boc)、Tyr(tBu)(Sigma)。カップリング試薬は、HCTU(Pepceuticals)であり、ジイソプロピルエチルアミン(DIPEA、Sigma)を塩基として用い、DMFにおける20%ピペリジン(AGTC)により脱保護を達成した。0.37mモル/gr Fmoc−RinkアミドAM樹脂(AGTC)を用いて100uモルスケールで合成を行い、Fmoc−アミノ酸を4倍過剰で利用し、塩基は、アミノ酸に対して4倍過剰であった。アミノ酸をDMFにおいて0.2Mとなるよう溶解し、HCTUを0.4MとなるようDMFに溶解し、DIPEAを1.6MとなるようN−メチルピロリドン(Alfa Aesar)に溶解した。カップリング時間は一般に、30分間であり、脱保護時間は、2×2.5分間であった。Fmoc−N−メチルグリシン(Fmoc−Sar−OH、Merck)は1時間カップリングし、続く残基の脱保護およびカップリング時間は、それぞれ20分間および1時間であった。合成後、樹脂をジクロロメタンで洗浄し、乾燥させた。10mLの95:2.5:2.5:2.5v/v/v/wのTFA/H2O/iPr3SiH/ジチオスレイトールを3時間用いて、支持体からの側鎖保護基の開裂を引き起こした。開裂後に、使用済み樹脂を濾過により除去し、−80セ氏温度で冷却しておいた35mLのジエチルエーテルに濾液を添加した。ペプチドペレットを遠心分離し、エーテル系(etheric)上清を廃棄し、ペプチドペレットを冷エーテルでさらに2回洗浄した。次に、ペプチドを5〜10mLのアセトニトリル−水に再溶解し、凍結乾燥させた。質量分析(MALDI−TOF、Voyager DE、Applied Biosystems製)による粗生成物の純度解析のため、少量の試料を取り分けた。凍結乾燥後に、ペプチド粉末を取り出して、0.5mLの1Mジチオスレイトール(dithiothreitrol)を補充したH2Oにおける10mLの6Mグアニジン塩酸塩に入れ、C8 Luna調製用HPLCカラム(Phenomenex)に充填した。溶媒(H2O、アセトニトリル)を0.1%ヘプタフルオロ酪酸で酸性化した。30〜70%アセトニトリルに及ぶ勾配、15分間、流速15/20mL/分、Gilson調製用HPLCシステム使用。純粋な直鎖状ペプチド材料を含有する画分(MALDIにより同定)を組み合わせ、トリスブロモメチルベンゼン(TBMB、Sigma)により修飾した。このため、最大ほぼ35mLのH2Oで直鎖状ペプチドを希釈し、アセトニトリルにおけるほぼ500uLの100mM TBMBを添加し、H2Oにおける5mLの1M NH4HCO3(pH8)により反応を開始した。ほぼ30〜60分間RTで反応を進行させ、反応が完了したら(MALDIにより判断)凍結乾燥した。凍結乾燥後、Luna C8をGemini C18カラム(Phenomenex)に置き換え、酸を0.1%トリフルオロ酢酸に変える以外は上述の通りに、修飾されたペプチドを精製した。正確なTMB修飾材料を含有する純粋な画分をプールし、凍結乾燥し、貯蔵のため−20セ氏温度に維持した。
黒一色の(solid black)96ウェルプレートにおいて、10mM Tris HCl、150mM NaCl、10mM MgCl2、1mM CaCl2および1mg/mL BSA(全てSigma UK)pH7.4において25℃で機能的酵素アッセイを行った。要約すると、26.5pMヒト血漿カリクレイン(Stratech、英国から購入)または500pMラット血漿カリクレイン(研究室内で発現および精製)を、増加濃度の被験ペプチドの非存在または存在下で15分間インキュベートし、その後、最終アッセイ濃度が4%DMSOにおける100μMとなるよう、蛍光発生基質Z−PheArg−AMC(Enzo Lifesciences英国)を添加した。Pherastar FS(BMG Labtech)を用いて、励起360nm、発光460nmでAMCの遊離を測定した。通常5〜45分間である反応の線形位相の速度を、MARSデータ解析ソフトウェア(BMG labtech)において計算した。次に、この速度を用いて、Prism(GraphPad)においてIC50およびKiを計算した。4種のパラメータ阻害非線形回帰方程式を用いて、IC50を計算した。1部位適合Ki方程式を用いてKiを計算し、Kiを150μMの基質のKmに制約した。全Ki/IC50値は、少なくとも2回の独立的な実験の平均値であり、1nMより低いKi値を有するペプチドに関しては少なくとも3回である。
血漿におけるバイシクル(分子足場にコンジュゲートしたペプチド)の安定性を評価するため、3通りの方法を用いた。
親ペプチド質量が観察不能となる時点まで親質量の質量分析による検出(MALDI−TOF、Voyager DE、Applied Biosystems)を用いた、迅速な血漿安定性プロファイリングアッセイを開発した。特に、1×PBS(10×PBSストック、Sigmaに由来)を補充した、35%ラットまたはヒト血漿(Sera labs、抗凝血薬としてクエン酸塩を使用)の存在下で37セ氏温度にて200uMのペプチドをインキュベートした。様々な時点において(即ち、t=0、3、24時間、その後は毎日、最大10日間)、アセトニトリル:H2Oの1:1混合物における18uLの30mM重炭酸アンモニウムに、2uLの試料を添加した。解析時まで−80セ氏温度で試料を凍結した。ペプチドの近似検出ウィンドウを決定する質量分析による解析のため、所定の時点のアセトニトリル:H2Oで希釈した試料をMALDIプレート上に直接的にスポットした(0.7uL)。マトリックス(アルファ−シアノ桂皮酸、Sigma、0.1%トリフルオロ酢酸を含有する1:1アセトニトリル:水における飽和溶液として調製)を試料の上に重層した(1uL)。MALDI TOFにおける同様のレーザー強度設定で、時間は、親ペプチドが検出不能となるまでに決定することができる。この方法は、血漿安定性における相対的変化の検出に役立つ定性的アッセイであることに留意されたい。
安定性データをより迅速に得るため、95%血漿におけるペプチドも評価した。そこでは、PBSを省略し、1mMペプチドストック(DMSOに溶解)を血漿において直接的に希釈し(即ち、47.5uLの血漿における2.5uLストック)、最終濃度50uMを得た。適切な時点で5uLの試料を採取し、−80セ氏温度で凍結した。解析のため、試料を解凍し、15uLの1:1アセトニトリル:メタノールと混合し、13kで5分間遠心分離した。5uLのペプチドを含有する上清を吸引し、アセトニトリル:H2Oの1:1混合物における30mM重炭酸アンモニウムと混合した。次に、このうち1uLをMALDIプレート上にスポットし、上に記載されている通りに解析した。上述の通り、この方法は、血漿安定性における相対的変化の検出に役立つ定性的アッセイであることに留意されたい。
血漿安定性を定量的に得るため、ペプチドストック溶液(1mM、DMSOに溶解)をBiofocus、英国に輸送し、そこで解析を行った。ペプチドを100uMとなるよう水で希釈し、血漿において1:20希釈し(5uM最終濃度、95%の血漿による)、適宜サンプリングし、上述の通り沈殿させ、Waters Xevo TQ−MSを用いて定量化した。
表4に示す5×5ペプチドの例から、結合活性を有するペプチド間に保存されたアミノ酸を同定することが可能である。いずれの残基が結合活性に好ましいか決定するため、ペプチドの同定されたファミリーの2種からの代表をさらに試験した。これらは、バイシクルの第1のループにおいてCXWPARCモチーフを含むペプチド06−34と、バイシクルの両方のループにわたりCGGxxNCRモチーフを含むペプチド06−56であった。ペプチド配列毎に10種のファージライブラリのセットを作製し、このセットにおいて、ループ残基の9個が一定に維持され、ライブラリにおいて該位置に任意のアミノ酸が発現できるよう、他の残基がランダム化された(上述の方法における「個々の位置のランダム化−ライブラリ構築」を参照)。ライブラリ毎に、20種のランダムに選択されたファージクローンのセットを、ファージ結合アッセイにおいてヒトカリクレインへの結合に関してスクリーニングして、標的結合に決定的な残基を同定した(上述の方法における「個々の位置のランダム化−個々のクローンの結合のアッセイ」を参照)。本実験から得られたデータを図4〜図6に示す。
先行する解析から、06−34に関し、位置1および位置6を種々のアミノ酸により置き換えることができ、親ペプチド以上の結合活性を依然として保持することが明らかである。これらの観察が、単離された合成ペプチドに合致するか評価するため、Arg1がセリンにより置き換えられ、Val6がスレオニン、メチオニンまたはロイシンのいずれかにより置換された図4における知見に従って、ペプチドのセットを設計した。これらの置換の様々な組合せを用いるペプチドも合成した。これらの置換は、アッセイにおいてより強い結合シグナルを生じた(表5)。
WPARモチーフの代替物または改善を同定するため、実施例1から同定されたWPARモチーフを、06−34−03ペプチドの文脈において解析した。06−34−03の位置1、6、7、8、9&10が固定され、位置2、3、4&5がランダム化されたライブラリを構築した(上述の方法における「ペプチドドメインのランダム化−ライブラリ構築」を参照)。種々のストリンジェンシーで、ヒト血漿カリクレインに対する選択を行った(上述の方法における「ファージ選択」を参照)。全アウトプット配列を同定し、標的結合に関して解析した(上述の方法における「ペプチドドメインのランダム化−個々のクローンの結合のアッセイ」を参照)。表17は、ユニークな配列それぞれ、選択アウトプットにおけるその相対的存在量(頻度)および標的結合強度に従ったランク数を収載する。
WPARモチーフおよびその変異体をペプチド06−34−03の文脈内で試験してきた。図1は、WPARモチーフの外側のいくつかの位置が、他の残基に置換した場合にカリクレイン結合を維持し得ることを実証する。カリクレイン結合の非WPAR決定因子を試験するため、上述の方法における「ペプチドドメインのランダム化 − ライブラリ構築」に記載されている通りに、固定されたWPAR配列およびランダム化された他のあらゆる位置(CxWPARCxxxxxC)を有するファージライブラリを作製した。
カリクレイン阻害性バイシクルに関して、これは、血漿または他の関連する環境においてプロテアーゼによる低いクリアランスを有するような、妥当なプロテアーゼ安定性プロファイルを得ることに関係する。ラット血漿における親ペプチドの進行性の消失を観察した迅速な比較血漿安定性アッセイ(方法の節、方法1)において、N末端アラニン(選択の時点で存在し、本来、リード配列の合成ペプチドにおいて包含されていた)が、ラットおよびヒト血漿の両方により検査した全バイシクル配列にわたり迅速に除去されることが判明した。この分解は、NおよびC末端アラニンの両方を欠くリード候補を合成することにより回避された。アミノおよびカルボキシペプチダーゼの潜在的な認識ポイントを除去するため、現在リード候補のCys1に存する自由なアミノ末端は、ペプチド合成の間、無水酢酸でキャッピングされ、N末端がアセチル化された分子をもたらす。同等の測定において、C末端システインは、カルボキシペプチダーゼの潜在的な認識ポイントを除去するために、アミドとして合成される。よって、二環式リード候補は、次の一般的な(generic)配列を有する:
ラット血漿プロテアーゼの認識部位の構成においてArg5を同定した後、より高い血漿タンパク質分解性安定性を有する候補を同定することを目標として、Ac−06−34−18(TMB)−NH2誘導体の化学合成作戦が為された。重要なことに、かかる修飾は、ヒトまたはラットカリクレインに対する効力に影響を与えるべきではない。W2P3をA2A3またはA2Q3に置き換え、バイシクルの第1のループの部分または全体をスクランブルすることにより、WPAR配列/ファルマコフォアの役割に関する初期調査(図9、図10)を行った。下表8は、配列およびカリクレインに対するそれぞれの親和性を示す。
次に、第1のループにおける残基をそのN−メチル対応物に系統的に置き換えた。N−メチル化は、ペプチド結合自体の明快な保護として作用する。しかし、アミド水素の非存在のため、立体的容積(bulk)(メチル基)の付加および好ましいねじれ角の変化が効力を減少させることが予想される。
ラット血漿プロテアーゼによる認識におけるArg5の重要性を仮定し、Ac−06−34−18(TMB)−NH2リードにおけるアルギニン類似体のセットを検査した。化学構造を図11に示し、効力対安定性データを表11に示す。
所定の二環式候補の効力の改善は、数種の機序により都合よく達成することができる。これらは、実施例4において部分的に取り組まれており、次の通りに書き直すことができる。
1.より高い親和性が達成されるような、疎水性効果を活用しより低いオフ・レート(off rate)をもたらす疎水性部分の組み入れ
2.より速いオン・レート(on rate)およびより高い親和性をもたらす、長距離イオン相互作用を活用する荷電基の組み入れ(例えば、Schreiberら、Rapid, electrostatically assisted association of proteins(1996)、Nature Struct.Biol.3、427〜31を参照)。
3.ペプチドへの追加的な制約の組み入れ、即ち、
− エントロピーの損失が標的結合により最小となるように、アミノ酸の側鎖を正確に制約することによる、
− エントロピーの損失が標的結合により最小となるように、主鎖のねじれ角を制約することによる、
− 同一の根拠のために、分子における追加的な環化を導入することによる。

最初に、様々な疎水性アミノ酸をTrp2部位に置換して、酸化感受性トリプトファンを置き換えることのできる候補を同定し、効力を増加させ得る候補を同定した(上述の第1のポイントに取り組む)。これらのアミノ酸の側鎖を図12に示し、親和性データを下表12にまとめる。
次に、本出願人らは、Ac−06−34−18(TMB)−NH2におけるWPARファルマコフォアにおけるPro3の役割の決定に興味を持った。ペプチド主鎖における追加的な硬性および螺旋性の誘導におけるこれらの公知の特性のため、4−ヒドロキシ−または4−フルオロ−トランス(L)−プロリン(HyP3、4FluoPro3)を選んだ(図15、表13)。さらに、HyPにおけるヒドロキシルの存在は、プロリン側鎖の溶媒露出度を探る。それぞれの誘導体のKiは、野生型とほぼ同一であり、ペプチド主鎖におけるいかなる効果も無視できることを示したが、側鎖が到達できることも実証する。これについてさらに詳述するため、Pro3側鎖のγ−炭素における巨大な伸展を含有した、Ac−06−34−18(TMB)−NH2の2種の追加的な誘導体を検査した(4Phenyl−Pro、4Benzyl−Pro)。前者は、際立つ効力の保存を提示したが、一方、後者は激しく影響されており(impacted)、Pro側鎖が到達できるが、別個の修飾のみに限定されることを実証する。これらの修飾における立体的容積にもかかわらず、血漿安定性は、野生型と同一であった。よって、これらの修飾は、他のプロテアーゼに対する選択性を改善しない。
表10において、Ac−06−34−18(TMB)−NH2のループ1におけるSer1は、効力にごく僅かな影響でN−メチル化することができることが示されている(0.5対0.17nM Ki、WT)。本出願人らは、この位置が、位置1におけるCαにおける大型の二重置換を耐容するか決定しようとした。この目的を達成するために、Ser1をDpg(ジプロピルグリシン)に置き換えた(図15)。カリクレインに対するこのペプチドの親和性は、1.1nMであり、位置1が、実質的にいかなる巨大な残基の収容においても非常に柔軟であることを示す。よって、ループ1におけるこの位置は、アミノ酸の可溶化、放射標識、色素標識、リンカー、コンジュゲート部位その他諸々を包含する、望ましい化学的官能性または化学基の計画的な包含に活用することができる。
はっきりと認識できる効力および最大ラット血漿安定性を保持した(方法1により決定)Ac−06−34−18(TMB)−NH2における非天然の置換は、Arg5変異体のホモアルギニン(HomoArg5)、4−グアニジルフェニルアラニン(4GuanPhe5)およびN−メチルアルギニン(NMeArg5)であった。野生型ペプチドと比較して効力を増加させたAc−06−34−18(TMB)−NH2における非天然の置換は、Pro3類似体アゼチジンカルボン酸(Aze3)およびAla4類似体2−アミノ酪酸(Aba4)であった。よって、Aze3、Aba4を、プロテアーゼ安定性を増強するHomoArg5、4GuanPhe5およびNMeArg5と組み合わせて、これにより、血漿安定性が高く、効力が増加したペプチド候補が得られるか決定した。
実施例1〜4における選択アウトプットから、本出願人らは、高い存在量を有したが変更されたWPARモチーフを含有した、Ac−06−34−18(TMB)−NH2に類似した数種の配列を発見した。これらは、WPSRおよびFPYRであった。後者は、酸化感受性トリプトファンを欠くため、特に興味深い。
本出願人らは、Ac−06−34−18(TMB)−NH2 Phe2Tyr4リードにおけるPhe2またはTyr4における置き換えを組み入れている非包括的セットの合成を行った。図F6と同じセットから非天然のアミノ酸を選び、親和性データを表22にまとめた。
ホモ−アルギニン、4−グアニジルフェニルアラニンおよびN−メチルアルギニン置換を用いて、Aze3の非存在および存在下で、Ac−06−34−18(TMB)−NH2 Phe2Tyr4を調製した。HomoArg/4Guanpheは、親Phe2Tyr2ペプチドとほぼ同一のKi値で十分に耐容され(表23)、ラット血漿安定性は、13倍に増強された(t1/2=12.2時間、表23)。その上、ラットカリクレインに対するIC50値は、親の値と同様であり、これがin vivo試験に魅力的な候補であることを示す。
Claims (27)
- 少なくとも2個のループ配列によって隔てられた少なくとも3個の反応基を含むポリペプチドと、分子足場とを含み、少なくとも2個のポリペプチドループが前記分子足場上に形成されるように、前記分子足場が前記ポリペプチドの前記反応基と共有結合を形成し、前記ペプチドリガンドの前記ループが、3個、4個または5個の、但し6個未満のアミノ酸を含む、ヒトカリクレインに特異的なペプチドリガンド。
- 前記ペプチドリガンドの前記ループが、3個のアミノ酸を含み、前記ポリペプチドが、コンセンサス配列GrFxxGrRVxGr(式中、Grは反応基である)を有する、請求項1に記載のペプチドリガンド。
- 表3に表記されているポリペプチドのうち1種を含む、請求項2に記載のペプチドリガンド。
- 前記ペプチドリガンドの前記ループが、5個のアミノ酸を含み、第1のループが、コンセンサス配列GrGGxxNGr(式中、Grは反応基である)を含む、請求項1に記載のペプチドリガンド。
- 2個の隣接するループが、コンセンサス配列GrGGxxNGrRxxxxGrを含む、請求項4に記載のペプチドリガンド。
- 表4に表記されているペプチドのうち1種を含む、請求項4または請求項5に記載のペプチド。
- 前記ペプチドリガンドの前記ループが、5個のアミノ酸を含み、第1のループが、モチーフGrxW/FPxK/RGr(式中、Grは反応基である)を含む、請求項1に記載のペプチドリガンド。
- モチーフGr T/LHQ/TxLGrを含む第2のループをさらに含む、請求項7に記載のペプチドリガンド。
- 前記ペプチドリガンドの前記ループが、5個のアミノ酸を含み、第1のループが、モチーフGrxHxDLGr(式中、Grは反応基である)を含む、請求項1に記載のペプチドリガンド。

- 2個の隣接するループが、モチーフGrxW/FPxK/RGr T/LHQ/TDLGrを含む、請求項8〜10のいずれか1項に記載のペプチドリガンド。
- 表4、表5または表6に表記されているポリペプチドのうち1種を含む、請求項7〜11のいずれか1項に記載のペプチドリガンド。
- 前記第1のループが、配列GrxWPARGrを含む、請求項7〜11のいずれか1項に記載のペプチドリガンド。
- 前記第1のループが、配列GrxWPSRGrを含む、請求項7〜11のいずれか1項に記載のペプチドリガンド。
- 前記第1のループが、配列GrxFPFRGrを含む、請求項7〜11のいずれか1項に記載のペプチドリガンド。

- xがSまたはRである、請求項13〜16のいずれか1項に記載のペプチドリガンド。
- 前記反応基がシステインである、請求項1〜17のいずれか1項に記載のペプチドリガンド。
- 1個または複数個の非天然のアミノ酸置換基を含み、プロテアーゼ分解に対し抵抗性である、請求項1〜18のいずれか1項に記載のポリペプチドリガンド。
- 前記修飾されたアミノ酸が、N−メチルアルギニン、ホモ−アルギニン、ヒドロキシプロリンおよびグアニジル−フェニルアラニンおよびアゼチジンカルボン酸から選択される、請求項19に記載のポリペプチドリガンド。
- 前記ポリペプチドが、モチーフGrxWPARGrを含む第1のループを含み、Proは、アゼチジンカルボン酸に置き換えられ、および/またはRは、N−メチルアルギニンに置き換えられ、および/またはRは、ホモアルギニンに置き換えられ、および/またはRは、グアニジルフェニルアラニンに置き換えられる、請求項20に記載のポリペプチドリガンド。
- 前記ポリペプチドが、モチーフGrxFPYRGrを含む第1のループを含み、Rは、N−メチルアルギニンに置き換えられ、および/またはRは、ホモアルギニンに置き換えられ、および/またはRは、グアニジルフェニルアラニンに置き換えられ、Proは、アゼチジンカルボン酸に置き換えられる、請求項20に記載のポリペプチドリガンド。
- 標的に対して、親ポリペプチドリガンドの結合活性を超える、改善されたレベルの結合活性を生じる変異体ポリペプチドリガンドを作製するための方法であって、前記親ポリペプチドリガンドが、少なくとも2個のループ配列によって隔てられた少なくとも3個の反応基を含むポリペプチドと、分子足場とを含み、少なくとも2個のポリペプチドループが前記分子足場上に形成されるように、前記分子足場が前記ポリペプチドの前記反応基と共有結合を形成し、前記方法が、
(a)ループ配列のそれぞれにおける2個以上のアミノ酸位置のそれぞれに対し、n種の異なる変異体ライブラリを作製するステップであって、各ライブラリが、前記ループ配列における前記アミノ酸位置の1個がn種の異なる非親アミノ酸のうち1種による置き換えにより変異導入された親ポリペプチドからなるステップと、
(b)親標的との結合に関して各ライブラリをスクリーニングし、各変異を点数化するステップと、
(c)変異が耐容されるアミノ酸位置を同定するステップと、
(d)ステップ(c)において同定された前記アミノ酸位置に位置する1個または複数個の変異を含む1種または複数種の変異体ポリペプチドを作製するステップと
を含む、方法。 - ステップ(d)が、ステップ(c)において同定された前記アミノ酸位置の2個以上に変異を組み入れているポリペプチドを含むライブラリを調製するサブステップと、前記標的に対する改善されたレベルの結合活性を有するポリペプチドに関して前記ライブラリをスクリーニングするサブステップとを含む、請求項23に記載の方法。
- ポリペプチドリガンドのライブラリであって、前記ポリペプチドリガンドが、少なくとも2個のループ配列によって隔てられた少なくとも3個の反応基を含むポリペプチドと、分子足場とを含み、少なくとも2個のポリペプチドループが前記分子足場上に形成されるように、前記分子足場が前記ポリペプチドの前記反応基と共有結合を形成し、前記ライブラリが、ポリペプチドリガンドのm種の異なる変異体からなり、前記変異体において、前記ループ配列における特定のアミノ酸位置が、m種の異なるアミノ酸のうち1種による置き換えにより変異導入されており、mが少なくとも2である、ライブラリ。
- ポリペプチドリガンドのライブラリのセットであって、前記ポリペプチドリガンドが、少なくとも2個のループ配列によって隔てられた少なくとも3個の反応基を含むポリペプチドと、分子足場とを含み、少なくとも2個のポリペプチドループが前記分子足場上に形成されるように、前記分子足場が前記ポリペプチドの前記反応基と共有結合を形成し、前記セットが、2種以上のポリペプチドリガンドライブラリを含み、前記ポリペプチドリガンドライブラリのそれぞれが、1ポリペプチドリガンドのm種の異なる変異体からなり、前記変異体において、前記ループ配列における特定のアミノ酸位置が、m種の異なるアミノ酸のうち1種による置き換えにより変異導入されている、ライブラリのセット。
