Claims (22)

結合部位2は、配列番号1のアミノ酸残基L572、L114、V112、R109〜S111、S115〜G118、T570、G571、W586、W597、T168〜I174、L572、A573、およびS584〜F588を含み、
結合部位3は、配列番号1のアミノ酸残基D403、S420、D422、N423、S424、I425、E426、T451、Y466、E470、I498、S499、およびV500を含む、
結晶。 - 請求項1に記載の結晶を成長させる方法であって、
a.緩衝液に4.5〜5.5mg/mLの配列番号1のポリペプチドまたはその断片もしくは変異体を含む組成物を得る段階
b.前記組成物をリガンドと混合する段階、ならびに
c.所定の容量の前記組成物および結晶化溶液を曝す段階、ならびに
d.配列番号1またはその断片もしくは変異体を含む結晶を得る段階
を含む方法。 - 前記緩衝液が50mMのTris−HCl pH7.9および150mMのNaClを含む、請求項2に記載の方法。
- 前記リガンドが、配列番号6のアミノ酸残基19〜241(proNGF)、配列番号6のアミノ酸残基19〜121(NGFプロドメイン)、配列番号7のアミノ酸残基19〜246(proBDNF)、配列番号7のアミノ酸残基19〜127(BDNFプロドメイン)、配列番号8のアミノ酸残基17〜257(proNT3)、配列番号8のアミノ酸残基17〜140(NT3プロドメイン)、配列番号9のアミノ酸残基25〜210(proNT4/5)、配列番号9のアミノ酸残基25〜80(NT4/5プロドメイン)、配列番号10(ニューロテンシン)、配列番号11(PYIL)、配列番号10のアミノ酸残基11〜13(YIL)、および配列番号12(NT69L)を含む群から選択される、請求項2に記載の方法。
- 前記結晶化溶液が18〜21%w/vのPEG 6000を含む、請求項2に記載の方法。
- 前記結晶化溶液がTris−HEPES pH7.2〜7.8(40〜93mMのTrisおよび100mMのHEPES)または100mMのTris−HCl pH7.9を含む、請求項2に記載の方法。
- 前記結晶化溶液が3〜6%のグリセロールを含む、請求項2に記載の方法。
- 前記結晶化溶液が、300〜900mMのNaCl、またはマロン酸でpH6〜7.5に調整されている150〜400mMのC3H2Na2O4、または300〜500mMのLiSO4、または500〜700mMのKClを含む、請求項2に記載の方法。
- 配列番号1のメチオニン残基がセレノ−メチオニンに置き換えられている、請求項2に記載の方法。
- a.最初の沈殿物を単離する段階と、
b.懸滴(ハンギングドロップ)から蒸気拡散によってこれらを成長させる段階と
をさらに含む、請求項2〜9のいずれか1項に記載の方法。 - ソルチリンまたはその断片もしくは変異体の3次元構造の決定のための、請求項1〜10のいずれか1項に記載の結晶の使用。
- a.結合部位1、もしくは
b.結合部位2、もしくは
c.結合部位3、
またはa〜cの断片もしくは変異体
の1つまたは複数に結合する能力があるリガンドを同定するための方法における、図17〜20のいずれかに提示されている原子座標、または3Å以下のタンパク質バックボーン原子に関する二乗平均平方根偏差だけ、図17〜20のいずれかに提示されている3次元構造から偏位する3次元構造から選択される原子座標の使用。 - 配列番号1(ソルチリン)の結合部位1および/もしくは結合部位2および/もしくは結合部位3、またはそれらの断片もしくは変異体に結合する能力があるリガンドを同定する方法であって、
a.図17〜20のいずれかに提示されている原子座標、または3Å以下のタンパク質バックボーン原子に関する二乗平均平方根偏差だけ、図17〜20のいずれかに提示された3次元構造から偏位する3次元構造から選択される原子座標を用いてコンピュータスクリーン上で結合部位の空間的構造を作成する段階と、
b.コンピュータスクリーン上で空間的構造を有する潜在的なリガンドを作成する段階と、
c.立体障害なしにセットの結合相互作用部位の少なくとも1つのアミノ酸残基に結合することができるリガンドを選択する段階と
を含む方法。 - リガンドを同定するための方法であって、
a.コンピュータモデリングと連動した原子座標を用いて、コンピュータモデリングによって作成された、配列番号1(ソルチリン)の結合部位1および/もしくは結合部位2および/もしくは結合部位3、またはそれらの断片もしくは変異体における1セットの結合相互作用部位へ可能性のあるリガンドを結合し、ソルチリンの前記セットの結合相互作用部位における少なくとも1つのアミノ酸に結合する能力がある可能性のあるリガンドを選択することにより、可能性のあるリガンドを選択する段階であって、前記原子座標が、図17〜20のいずれかに提示された原子座標であり、または原子座標が、3Å以下のタンパク質バックボーン原子に関する二乗平均平方根偏差だけ、図17〜20のいずれかに提示された3次元構造から偏位する3次元構造から選択される段階と、
b.前記可能性のあるリガンドおよび前記受容体ソルチリンを供給する段階と、
c.可能性のあるリガンドを前記受容体ソルチリンと接触させる段階と、
d.前記受容体ソルチリンの可能性のあるリガンドによる結合を検出する段階と
を含む方法。 - 可能性のあるリガンド分子の結合が、図17〜20のいずれかに提示された3次元構造の原子座標によって定義された3次元構造を用いることによって、かつ前記可能性のあるリガンドが配列番号1(ソルチリン)の結合部位1および/もしくは結合部位2および/もしくは結合部位3、またはそれらの断片もしくは変異体における少なくとも3つのアミノ酸に結合する能力があるように実行される、請求項15に記載の方法。
- ソルチリンの結合部位1および/もしくは結合部位2および/もしくは結合部位3、またはそれらの断片もしくは変異体の可能性のあるリガンドを同定する方法であって、
a.3次元構造決定に基づいた、配列番号1(ソルチリン)の結合部位1および/もしくは結合部位2および/もしくは結合部位3、またはそれらの断片もしくは変異体の立体構造を定義する原子座標から引き出される情報をコンピュータへ導入する段階であって、それにより、コンピュータプログラムが前記立体構造の構造をコンピュータスクリーン上で利用またはディスプレイし、前記原子座標が図17〜20のいずれかに提示されている3次元構造から選択され、または原子座標が3Å以下のタンパク質バックボーン原子に関する二乗平均平方根偏差だけ、図17〜20のいずれかによって表された3次元構造のいずれか1つから偏位する3次元構造から選択される段階と、
b.コンピュータスクリーン上で前記コンピュータプログラムによってソルチリンの結合部位1および/または結合部位2および/または結合部位3の3次元表示を作成する段階と、
c.前記結合部位1および/または結合部位2および/または結合部位3の表示上に可能性のあるリガンドのモデルを重ねる段階と、
d.結合部位1および/または結合部位2および/または結合部位3との可能性のあるリガンドの結合の可能性および立体障害の非存在を評価する段階と、
e.前記受容体ソルチリンの結合アッセイにおいて前記可能性のあるリガンド化合物を組み入れる段階と、
f.配列番号6のアミノ酸残基19〜241(proNGF)、配列番号6のアミノ酸残基19〜121(NGFプロドメイン)、配列番号7のアミノ酸残基19〜246(proBDNF)、配列番号7のアミノ酸残基19〜127(BDNFプロドメイン)、配列番号8のアミノ酸残基17〜257(proNT3)、配列番号8のアミノ酸残基17〜140(NT3プロドメイン)、配列番号9のアミノ酸残基25〜210(proNT4/5)、配列番号9のアミノ酸残基25〜80(NT4/5プロドメイン)、配列番号10(ニューロテンシン)、配列番号11(PYIL)、配列番号10のアミノ酸残基11〜13(YIL)、および配列番号12(NT69L)からなる群から選択される競合するリガンドの結合を前記可能性のあるリガンドが阻害するかどうかを決定する段階、または
g.前記可能性のあるリガンドが、配列番号1の結合部位1および/もしくは結合部位2および/もしくは結合部位3、またはそれらの断片もしくは変異体への結合によってアゴニスト効果を示すかどうかを決定する段階と
を含む方法。 - 前記情報が、請求項1に記載の結合部位1、2および/または3のアミノ酸残基の少なくとも1つの原子座標から引き出される、請求項16または17のいずれか1項に記載の方法。
- Vps10p−ドメイン受容体タンパク質分子の原子モデルを構築するための方法であって、
a.配列番号1と少なくとも20%の配列相同性を有する、Vps10p−ドメイン受容体またはその断片もしくは変異体を同定する段階、および
b.図17〜20のいずれかに提示されている原子座標、または3Å以下のタンパク質バックボーン原子に関する二乗平均平方根偏差だけ、図17〜20のいずれかに提示された3次元構造から偏位する3次元構造から選択される原子座標を利用して、相同性モデリングによって同定されたVps10p−ドメイン受容体の原子モデルを得る段階
を含む方法。 - 前記Vps10p−ドメイン受容体が、配列番号2(SorLA)、配列番号3(SorCS1)、配列番号4(SorCS2)、および配列番号5(SorCS3)、またはそれらの断片もしくは変異体からなる群から選択される、請求項18に記載の方法。
- 配列番号1の結合部位1の少なくとも1つのアミノ酸残基および/もしくは結合部位2の少なくとも1つのアミノ酸残基および/もしくは結合部位3の少なくとも1つのアミノ酸残基、またはそれらの断片もしくは変異体に結合する能力がある抗体。
- 配列番号1のS420〜I425、A497〜V502、S469〜P475、およびD449〜N454からなる群から選択される少なくとも1つのアミノ酸残基またはそれらの断片もしくは変異体に結合する能力がある抗体。
- ポリクローナル抗体、モノクローナル抗体、ヒト化抗体、一本鎖抗体、組換え抗体からなる群から選択される、請求項19〜24のいずれか1項に記載の抗体。
