Abstract
【解決手段】構造[Xx-(CH2)m-リン酸-Yy]nを含む化合物であって、3≦m≦6、30≦n≦60、x及びyはそれぞれ、互いに独立して、0又は1であり、X及びYはそれぞれ、互いに独立して、任意の光度測定可能部分であり、ただし、末端のXは-OH基又はリン酸基であってもよく、さらに、末端のYは-OH基であってもよいことを特徴とする新規な化合物。

Description
物理的分離は、例えば、DNAポリメラーゼを含有する区画を、その他の試薬をまとめて含有する区画から分離する固形ろうのバリアにより行うことができる。最初の加熱工程の間に、ろうは自動的に融解し、流体の区画が混合される(Chou, Q.ら、Nucleic Acids Res 20(1992)1717〜23頁、米国特許第5,411,876号)。或いは、DNAポリメラーゼが、増幅反応の前に固体支持体上に親和性により固定化され、熱により媒介される解離によってのみ、反応混合物中に放出される(Nilsson, J.ら、Biotechniques 22(1997)744〜51頁)。しかし、これらの方法はともに、時間がかかり、実行するには不便である。
この種のホットスタートPCRのために、DNAポリメラーゼは、化学的修飾の結果として可逆的に不活性化される。より正確には、熱不安定性のブロッキング基をTaq DNAポリメラーゼに導入して、室温では酵素を不活性にする(米国特許第5,773,258号)。これらのブロッキング基は、酵素が活性化されるように、プレPCRステップの間に高温で除去される。このような熱不安定性修飾は、例えば、シトラコン酸無水物又はアコニチン酸無水物(aconitric anhydride)を酵素のリジン残基に結合させることにより行うことができる(米国特許第5,677,152号)。このような修飾を有する酵素は、一方で、Amplitaq Gold(Moretti, T.ら、Biotechniques 25(1998)716〜22頁)又はFastStart DNAポリメラーゼ(Roche Molecular Biochemicals)のように、商業的に入手可能である。しかし、ブロッキング基の導入は、酵素の全ての立体的に利用可能なリジン残基で適宜生じる化学反応である。したがって、化学的修飾酵素調製物の再現性及び品質は、変動することがあり、ほとんど制御できない。
Taqポリメラーゼの低温感受性変異体が、遺伝子工学により作製されている。これらの変異体は、N末端を欠損している点で野生型酵素とは異なっている(米国特許第6,241,557号)。天然又は野生型の組換えTaqポリメラーゼとは対照的に、これらの変異体は、35℃未満で完全に不活性であり、したがって、ホットスタートPCRを行うために用い得る場合がある。しかし、N末端切断低温感受性変異体は、低塩濃度の緩衝液を必要とし、野生型酵素に比較して処理能力(プロセッシビティ)がより低く、それゆえ短い標的核酸の増幅にしか用いることができない。さらに、切断型は、5'-3'エキソヌクレアーゼ活性を失っているので、TaqMan検出フォーマットに基づくリアルタイムPCR実験に用いることができない。
非特異的にアニーリングしたプライマーの伸長は、短鎖二本鎖DNA断片の添加により阻害されることが示されている(Kainz, P.ら、Biotechniques 28(2000)278〜82頁)。この場合、プライマー伸長は、短鎖二本鎖DNA断片の融点未満の温度で阻害されるが、競合DNA自体の配列に依存しない。しかし、過剰の競合DNAが核酸増幅反応の収率にどの程度影響するかは知られていない。
Taq DNAポリメラーゼの熱不安定性阻害を達成するための別の手法は、精製酵素に対して得られたモノクローナル抗体の添加である(Kellogg, D., E.ら、Biotechniques 16(1994)1134〜7頁;Sharkey, D., J.ら、Biotechnology (N Y) 12(1994)506〜9頁)。オリゴヌクレオチドアプタマーのように、抗体はTaq DNAポリメラーゼに周囲温度において高い親和性で阻害的に結合する(米国特許第5,338,671号)。複合体は、サーマルサイクル工程自体の前に、プレ加熱ステップで分解される。このことにより、特に、迅速なサーマルサイクルプロトコルが用いられる場合に、増幅が全体として、実質的に時間の浪費として延長される(WO 97/46706)。
EP0799888及びGB2293238は、3'でブロッキングされたオリゴヌクレオチドをPCR反応に添加することを開示している。3'ブロッキングのために、これらのオリゴヌクレオチドは、プライマーとして作用できない。ブロッキングされたオリゴヌクレオチドは、PCRプライマーと競合/相互作用するように設計され、このことにより、非特異的な産物が減少する。
DMSO、ベタイン、及びホルムアミドのような当該技術において公知の他の有機添加物(WO 99/46400号;Hengen, P., N.、Trends Biochem Sci 22(1997)225〜6頁;Chakrabarti, R.及びSchutt, C., E.、Nucleic Acids Res 29(2001)2377〜81頁)は、プライマー二量体形成の防止よりもむしろ、GCに富む配列の増幅の改善をもたらす。同様に、ヘパリンは、染色体DNAへの近接を可能にするためにおそらくヒストンのようなタンパク質の除去により、in vitroラン・オン転写(run-on transcription)を刺激し得る(Hildebrand, C., E.ら、Biochimica et Biophysica Acta 477(1977)295〜311頁)。
耐熱性ポリメラーゼは、Mg2+陽イオンの存在下でのみ活性を有すると長い間知られているので、誤ったプライミング及び非特異的なプライマー伸長を避けるために、サーマルサイクルプロトコルの開始前にマグネシウムを隔離することが試みられている。米国特許第6,403,341号に開示されるように、Mg2+は、沈澱物の形で存在することができ、したがって、増幅反応の開始時に利用できない。サーマルサイクルの第1ラウンドの間の温度上昇の際に、沈澱物は溶解し、Mg2+は、最初の3サイクルの間に完全に利用可能になる。このような溶液は、かなり適切であり、良好なホットスタートの結果をもたらし得ることが示されている。一方、このような溶液については、核酸増幅反応を行うために必要な、プライマー及び標的核酸以外の全ての反応物(試薬)を含有するマスターミックスを調製することができない。その結果、アッセイ間のデータ再現性及びデータ比較が複雑である。さらに、所望のホットスタート効果を得るために、Mg2+結合ペプチドを増幅溶液に加えることが開示されている(PCT/EP2007/001585)。

第二の態様において、本発明は、
- 上記で開示された化合物と、
- DNAポリメラーゼと、
- デオキシ-オリゴヌクレオシド三リン酸と
を含む組成物に関する。
ある具体的な態様において、本発明は、詳細に上述したような組成物を調製するためのキットも提供する。したがって、本発明はまた、少なくともDNAポリメラーゼと、
[Xx-(CH2)m-リン酸-Yy]n
の構造を含む化合物とを含むキットに関し、ここで

本発明は、組成物及びキットだけでなく、全般的にプライマー伸長反応を、特にPCR又は逆転写反応を行う方法にも関する。つまり、その最も広い意味において、本発明に係る方法は、
- 標的核酸を含むと疑われる試料を準備するステップと、
- 上記で開示されたいずれかの組成物を添加するステップと、
- 少なくとも第1プライマー伸長反応を行うステップと
を含む。

- DNAポリメラーゼ、
- デオキシヌクレオチド、
- 少なくとも1つのプライマーオリゴヌクレオチド、及び

X及びYはそれぞれ、互いに独立して、任意の光度測定可能部分であり、
ただし、m、x及びyはそれぞれ、各[Xx-(CH2)m-リン酸-Yy]単位について独立して選択され、さらに、末端のXは-OH基又はリン酸基であってもよく、さらに、末端のYは-H又は(CH2)m-OH基であってもよいことを特徴とする化合物
を添加するステップと、
- 少なくとも第1プライマー伸長反応を行うステップと
を含む。
X40化合物:各単位の間にチミジンヌクレオシドが存在し、両末端にさらなるチミジン残基を有する、8個の[C3-リン酸]5単位を含む化合物。
X30化合物:各単位の間にチミジンヌクレオシドが存在し、両末端にさらなるチミジン残基を有する、6個の[C3-リン酸]5単位を含む化合物。
X20化合物:各単位の間にチミジンヌクレオシドが存在し、両末端にさらなるチミジン残基を有する、4個の[C3-リン酸]5単位を含む化合物(本発明の範囲に包含されない)。
種々の濃度のX40をPCRで分析した。X40の存在下又は不在下でのPCR反応を、50ng、25ng、10ng、5ng又は1ngのヒトゲノムDNA、30mM Tris-HCl, pH8.6、50mM KCl、1.5mM MgCl2、0.4μMプライマー(配列番号1:CTG AGA ATC GGC AAG AGA CC及び配列番号2:CTG CAC AGT AAT GCA TGC CG)、0.2mMデオキシヌクレオチド、及び2.5単位のTaq DNAポリメラーゼを含有する50μlの容量で行った。DNAを、以下のサイクル条件で増幅した。すなわち94℃にて4分間の最初の変性、並びに94℃にて20秒間の変性、62℃にて30秒間のアニーリング及び72℃にて60秒間の伸長を35サイクル。増幅産物を、アガロースゲルで分離し、エチジウムブロミド染色により可視化した。結果を図1に示す。図1において、各レーンは以下を表す:
レーン1〜6:それぞれ50ng、25ng、10ng、5ng、1ng、0ngの鋳型DNAを用いた添加物の不在下での対照反応。
レーン7〜12:それぞれ50ng、25ng、10ng、5ng、1ng、0ngの鋳型DNAを用いたX40(0.3mM)の存在下でのPCR反応。
レーン13〜18:それぞれ50ng、25ng、10ng、5ng、1ng、0ngの鋳型DNAを用いたX40(0.15mM)の存在下でのPCR反応。
レーン19〜24:それぞれ50ng、25ng、10ng、5ng、1ng、0ngの鋳型DNAを用いたX40(0.075mM)の存在下でのPCR反応。
レーン25〜30:それぞれ50ng、25ng、10ng、5ng、1ng、0ngの鋳型DNAを用いたX40(0.0375mM)の存在下でのPCR反応。
レーン31〜36:それぞれ50ng、25ng、10ng、5ng、1ng、0ngの鋳型DNAを用いたX40(0.018mM)の存在下でのPCR反応。
X40、X30及びX20を、リアルタイムPCRで分析した。PCR反応を、X40(40μM若しくは70μMの最終濃度)、X30(70μM若しくは100μMの最終濃度)、X20(40〜100μMの種々の濃度)の存在下、又は添加物の不在下で行った。反応物は、30ng、3ng又は0.3ngのヒトゲノムDNA、50mM Tris-HCl, pH8.6、0.2mM CHAPS、1mM BigChap、20mM KCl、3mM MgCl2、0.5μMの各プライマー(配列番号3:GGA AGT ACA GCT CAG AGT TCT及び配列番号4:GAA TCT CCA TTC ATT CTC AAA AGG ACT)、0.2mMデオキシヌクレオチド、1:20000希釈のSYBR Green(Molecular Probes)及び2.4単位のTaq DNAポリメラーゼを含んでいた。PCRは、20μlの容量で、LightCycler(登録商標)480装置(Roche Applied Science、カタログ番号05 015 278 001)にて、以下のサイクル条件で行った。すなわち95℃にて2分間の最初の変性、並びに95℃にて1秒間の変性、65℃にて5秒間のアニーリング及び72℃にて15秒間の伸長を45サイクル。融解プロフィールは、製造者の使用説明に従って、95℃にて1秒間、60℃にて30秒間、及び95℃までの連続加熱により1℃毎に5回の取得で測定した。リアルタイムPCR検出は、SybrGreen法で行った。
X40の効果を、ピレンでキャップしたヘキサマーとの組合せで、1ステップリアルタイムRT-PCRにおいて、特異的産物に加えて一連の非特異的な産物を生じるプライマー対を用いて試験した。
特異性の増大が、PCR増幅ステップ前のcDNA合成においても観察できるかを評価するために、2ステップRT-PCR実験を、1ステップRT-PCRの条件に近い反応の設定で行った。4つの反応を並行して行った:
(a)X40を用いる第1鎖cDNA合成と、その後のX40の不在下でのPCR、
(b)X40の存在下での第1鎖cDNA合成と、その後のX40の存在下でのPCR、
(c)X40の不在下での第1鎖cDNA合成と、その後のX40の不在下でのPCR、
(d)X40の不在下での第1鎖cDNA合成と、その後のX40の存在下でのPCR。
Claims (9)
- 構造:
[Xx-(CH2)m-リン酸-Yy]n
を含む化合物であって、
3≦m≦6、
30≦n≦60、
x及びyはそれぞれ、互いに独立して、0又は1であり、
X及びYはそれぞれ、互いに独立して、ヌクレオシド残基、(デオキシ-)ヌクレオシド残基、誘導体化ヌクレオシド又は(デオキシ-)ヌクレオシド残基、及びヌクレオシド又は(デオキシ-)ヌクレオシド類似体からなる群より選択される部分であり、
ただし、m、x及びyはそれぞれ、各[Xx-(CH2)m-リン酸-Yy]単位について独立して選択され、さらに、末端のXは-OH基又はリン酸基であってもよく、さらに、末端のYは-H又は(CH2)m-OH基であってもよい
ことを特徴とする化合物。 - 請求項1記載の化合物、
DNAポリメラーゼ、及び
デオキシ-オリゴヌクレオチド
を含む組成物。 - 有機疎水性部分での修飾を含むことを特徴とする5〜8塩基長のランダムオリゴヌクレオチドをさらに含む、請求項2記載の組成物。
- 請求項1記載の化合物、又は請求項2若しくは3記載の組成物、
DNAポリメラーゼ、及び
デオキシ-オリゴヌクレオチド
を含むキット。 - 有機疎水性部分での修飾を含むことを特徴とする5〜8塩基長のランダムオリゴヌクレオチドをさらに含む、請求項4記載のキット。
- 核酸を含有する試料を準備するステップと、
請求項2又は3記載の組成物を準備するステップと、
少なくとも第1のオリゴヌクレオチドプライマーを準備するステップと、
ポリメラーゼ触媒プライマー伸長反応を行うステップと
を含む方法。 - 前記核酸がRNAであり、前記DNAポリメラーゼが逆転写酵素活性を含む、請求項6記載の方法。
- 前記ポリメラーゼが耐熱性ポリメラーゼであり、前記反応がリアルタイムでモニターされる、請求項6又は7記載の方法。
- 前記反応により生成された増幅産物を融解曲線分析に供する、請求項8記載の方法。
