マイクロRNA(miRNA)は、非コードRNAの新しいクラスであり、無脊椎動物および脊椎動物のゲノムにおいて短い逆方向反復としてコードされている(Ambros, (2001) Cell 107, 823-826; Moss (2002) Curr. 本発明は、マイクロRNA(micro RNA:miRNA)または他の短い核酸分子(例えば、siRNA)の検出および特徴付けのための組成物ならびに方法に関する。本発明は、miRNA発現を検出、特徴付け、かつ定量化する改善された方法を提供する。いくつかの態様において、本発明は、検出を助けるために、核酸をmiRNAに付加する段階を含むmiRNA発現を検出する方法を提供する。結果として生じる「miRNA検出構造」は、その後、限定されるものではないが、本明細書に開示されたものを含む、任意の適する方法を用いて検出される。以下の説明は、miRNAの検出および定量化に焦点を合わせているが、本発明はまた、他の短い核酸分子(例として、例えば、50、40、30または20ヌクレオチド長未満のDNAおよびRNA)での使用が見出されることは理解されるべきである。
いくつかの態様において、本発明は、miRNAの検出を助けることが可能なmiRNA検出構造を作製する方法を提供する。miRNAは、大きさが小さく(約21ヌクレオチド)、それゆえに、標準化ハイブリダイゼーション方法を用いて検出するには困難である。いくつかの態様において、本発明の方法は、検出構造を作製するために核酸分子をmiRNAに付加する(例えば、ハイブリダイゼーション、伸長またはライゲーションにより)段階を含む。そのような検出構造を、その後、任意の適した方法を用いて検出することができる。
いくつかの態様において、本発明は、miRNAを検出する方法を提供する。本発明は、特定の検出アッセイに限定されない。任意の適する方法を利用してよく、限定されるものではないが、本明細書に開示された方法を含む。
いくつかの態様において、インベーダーアッセイは、miRNAの検出のために用いられる。いくつかの態様において、インベーダーアッセイは、標的核酸の存在に依存する核酸切断構造を形成する段階、および特有の切断生成物を放出するように核酸切断構造を切断する段階を含む。例えば、5'ヌクレアーゼ活性は、標的依存性切断構造を切断するために使用され、その結果生じた切断生成物または切断構造の切断は、試料における特定の標的核酸配列の存在を示している。核酸またはオリゴヌクレオチドの1つまたは2つ(またはそれ以上)の鎖が、以下に記載されているように、それらが重複している侵入性切断構造を形成するように両方ともに標的核酸鎖にハイブリダイズする場合、侵入性切断が生じうる。切断剤(例えば、5'ヌクレアーゼ)と上流オリゴヌクレオチドの相互作用を通して、切断剤は、特有の断片が生成されるような方式で内部部位で下流オリゴヌクレオチドを切断するように作製されてもよい。そのような態様は、インベーダーアッセイ(Third Wave Technologies)と名付けられ、U.S. Patent Nos. 5,846,717, 5,985,557, 5,994,069, 6,001,567, 6,090,543, 6,348,314, および6,458,535, WO 97/27214 WO 98/42873, Lyamichev et al., Nat. Biotech., 17:292 (1999), Hall et al., PNAS, USA, 97:8272 (2000)に記載されており、これらはそれぞれ、参照としてそのすべてが本明細書に完全に組み入れられている。
インベーダーDNAアッセイの好ましい態様において、2つのオリゴヌクレオチド(判別可能な一次プローブ(Primary Probe)およびインベーダーオリゴ)は、重複している構造を形成するように標的DNAに直列にハイブリダイズする。一次プローブの5'末端は、標的DNAにハイブリダイズしない5'-フラップを含む(図1)。結合したインベーダーオリゴヌクレオチドの3'ヌクレオチドは一次プローブと重複するが、標的DNAにハイブリダイズする必要はない。CLEAVASE酵素は、この重複している構造を認識し、一次プローブの不対の5'-フラップを切断し、それを標的特異的生成物として放出する。一次プローブは、反応温度に近い融解温度をもつように設計されている。従って、等温アッセイ条件下において、一次プローブは過剰に供給されているのだが、標的DNA上で循環する。これは、各標的DNAについて一次プローブ切断の複数ラウンド、および放出された5'-フラップの数の増幅を可能にする。

他の態様において、ローリングサークル複製方法(Amersham Biosciences, Piscataway, NJ)は、miRNA検出構造の検出のために利用される(例えば、U.S. Patents 6,344,329; 6,143,495; 6,316,229; 6,210,884, 6,183,960および6,235,502を参照;それぞれは参照として本明細書に組み入れられる)。いくつかの態様において、ローリングサークル複製は、miRNAにアニールされた単一のオリゴヌクレオチドの末端のアニーリングから生じた環状miRNA検出構造を検出するために用いられる。いくつかの態様において、オリゴヌクレオチドの末端は、重複なしにmiRNAにハイブリダイズする。このオリゴヌクレオチドを、miRNAの存在または非存在下においてライゲーションすることができる。しかし、ライゲーション反応は、miRNAの存在下においてより効率的である。そのような態様において、ゆっくり時間をかけて検出された環状分子のレベルは、miRNAを欠く対照反応と比較される。
本発明は、インベーダーアッセイまたはローリングサークルアッセイ検出に限定されない。miRNA検出構造の検出を可能にする任意の方法を利用することができる。例示的には、本発明の方法に使用を見出す非限定的検出アッセイは、以下に記載されている。
本発明のいくつかの態様において、検出構造は、ハイブリダイゼーションアッセイを用いて検出される。ハイブリダイゼーションアッセイにおいて、所定の核酸配列の存在または非存在は、相補的DNA分子(例えば、オリゴヌクレオチドプローブ)にハイブリダイズする試料由来のDNAの能力に基づいて測定される。ハイブリダイゼーションおよび検出についての様々なテクノロジーを用いる様々なハイブリダイゼーションアッセイが利用可能である。アッセイの選択の説明は、以下に提供されている。
いくつかの態様において、プローブと対象となる配列(例えば、SNPまたは突然変異)とのハイブリダイゼーションは、結合したプローブを可視化することにより直接的に検出される(例えば、ノーザンまたはサザンアッセイ;例えば、Ausabel et al.(eds.), Current Protocols in Molecular Biology, John Wiley & Sons, NY [1991]を参照)。これらのアッセイにおいて、ゲノムDNA(サザン)またはRNA(ノーザン)は被験体から単離される。DNAまたはRNAを、その後、ゲノムにおいてまれな頻度で、アッセイされるマーカーのいずれの近くでもない一連の制限酵素により切断する。その後、DNAまたはRNAを分離し(例えば、アガロースゲル上で)、膜へ転写する。検出されるSNPまたは突然変異に特異的な標識された(例えば、放射性ヌクレオチドを取り込むことにより)プローブは、低い、中度、または高いストリンジェントな状態の条件下で膜に接触するようにさせておく。結合していないプローブを除去し、結合の存在を、標識されたプローブを可視化することにより検出する。
本発明のいくつかの態様において、変異体配列を、DNAチップハイブリダイゼーションアッセイを用いて検出する。このアッセイにおいて、一連のオリゴヌクレオチドプローブを、固体支持体に付着させる。オリゴヌクレオチドプローブは、所定の標的配列(例えば、miRNA標的配列)に固有であるように設計される。対象となるDNA試料を、DNA「チップ」と接触させ、ハイブリダイゼーションを検出する。
本発明のいくつかの態様において、ハイブリダイゼーションは、特異的な構造の酵素的切断により検出される。
miRNA検出構造の検出に有用な追加の検出アッセイは、限定されるものではないが、酵素ミスマッチ切断方法(例えば、完全に参照として本明細書に組み入れられる、Variagenics, U.S. Pat. 材料および方法
・以下の最終濃度(特に言及されない限り)を、すべての反応において使用した:

すべての合成miRNAオリゴヌクレオチドは、Dharmaconから購入され、20%変性アクリルアミド上でゲル精製された。合成miRNAは、温度最適条件(下記参照)およびLODを測定するために使用された。
・インベーダー、プローブおよびアレスターオリゴヌクレオチドは、Integrated DNA Technologies(IDT)またはThird Wave Technologiesのいずれかにより合成され、他に規定がない限り、20%変性アクリルアミド上で精製された。
・以下の2.5 X一次反応緩衝液をすべての反応に使用した(特に断りのない限り):

・特に断りのない限り、すべての反応は、最初の熱インキュベーションの前に10 μl ミネラルオイルで表面を覆われた。
・特に断りのない限り、合成miRNAは5'OHを含んだ。5'リン酸化対非リン酸化合成miRNA標的の検出を比較する実験は、合成分子のこれらの2つの異なる型を検出するインベーダーアッセイの能力に有意差はないことを示した。
let-7およびmir-1についての温度最適化実験
let-7についてのオリゴヌクレオチド設計は、図5に示されている。mir-1についてのオリゴヌクレオチド設計は、図5に示されている。以下の一次混合物を作製し、96ウェルプレートにおいて50℃±10℃で30分間インキュベートした。さらに、標的なしのマスター混合物を調製した(RNAの代わりにH2Oの添加)。すべての反応は、蒸発を防ぐためにミネラルオイルで覆われた。
let-7およびmiR-1についてのLOD実験
プローブおよびインベーダーオリゴヌクレオチドの各セットについての最適な反応温度を決定し、最良の作業設計を決定した(温度最適化正味シグナルから)後、合成RNAを用いて設計のLODを測定するために以下の実験を設定した。以下の反応混合物を、各ウェルが含むように96ウェルプレートへ等分した(以下のプレート設定を参照):
let-7 a、c、eおよびfについての交差反応性実験
本実施例は、let-7の一つのサブタイプに対して作製されたプローブおよび/またはインベーダーオリゴヌクレオチドの、もう一つのサブタイプへの交差反応性の分析を記載する。実施例3に記載された合成let-7a miRNA設定についてのプロトコールを利用した。図5は、オリゴヌクレオチド設計を示す。以下のプレート設定を使用した:
CLEAVASE IX酵素対CLEAVASE XII酵素
本実施例は、miRNAアッセイにおける使用のためのCLEAVASE酵素の最適化を記載する。上記の温度最適化についてのプロトコールを利用した。20 ngのCLEAVASE IX酵素(Third Wave Technologies, Madison, WI)かまたは30 ngのCLEAVASE XII酵素(Third Wave Technologies, Madison, WI)のいずれかを使用した。以下の緩衝液は、CLEAVASE IX酵素について使用された:
2.5 X 一次反応緩衝液:25 mM MOPS pH 7.5、250 mM KCl、0.125% ツイーン20、0.125% Nonidet NP40、31.25 mM MgSO4、10% PEG。
7.5 X 二次反応緩衝液:87.5 mM MgSO4

miR-135、GAPDHおよびU6 RNA
A. miR135を検出するためのオリゴヌクレオチドの設計
本実施例は、miRNA miR135についてのアッセイ設計およびLOD測定を記載する。実験は、miR-1についての実施例2および実施例3において記載されているように行われた。オリゴヌクレオチド設計は、図5において記載されている。設計(A〜D)のそれぞれは、mir-135 miRNAの検出について異なるインベーダーおよびプローブオリゴヌクレオチドを利用する。すべての設計の性能を比較する温度最適化実験の結果は、図13に示される。設計Dが最高シグナルを与えた。アッセイ設計Dを用いるLOD実験の結果は、図14に示される。
いくつかの状況において、例えば二重アッセイにおいて組織特異的方式で発現されうる1つまたは複数のmiRNA種と共に、一定レベルですべての細胞に一般的に存在するRNAを同時検出することが望ましい場合がある。したがって、インベーダーアッセイは、すべての細胞型で一般的に見出される2つの別個のRNA:ヒトグリセルアルデヒド-3-リン酸デヒドロゲナーゼ(hGAPDH)およびU6 RNAを検出するように設計された。
細胞可溶化物におけるlet-7、GAPDHおよびU6 RNAの検出
A. 細胞可溶化物におけるlet 7aの検出
本実施例は、全細胞RNAにおける、およびヒト骨肉腫細胞系、MG63(Third Wave Technologies, Madison, WI;カタログ番号CRL-1427)由来の非誘導型線維芽細胞におけるlet-7 miRNAの直接的な検出を記載する。全細胞RNAは、以前に記載されているように(Chomczynski et al., Anal. Biochem. 162:156-156 (1987))、TRIZOL(Gibco-BRL)を用いて抽出され、細胞可溶化物は、Eis et al., Nature Biotechnology, 19:673-6 (2001)により記載されているように調製された;両方の刊行物は、参照として本明細書に組み入れられる。
代替の溶解工程が以下のように開発された。上の溶解工程が用いられる場合、長いmRNA(すなわち、GAPDH由来)は予測された量で検出されないことになっていることが知られていた。実験は、可溶化物におけるRNAの抽出へのMg++の効果を調べるために行われた。MgCl2の存在または非存在において溶解された抽出物を、この実施例における上記のようなTRIZOLを用いて調製された全細胞RNA抽出物と比較した。
*一次インベーダー反応は、let-7aについて上記されているとおりであった;PIオリゴヌクレオチド混合物はまた、GAPDHについて(配列番号:41〜43)およびU6について(50 nM最終濃度において配列番号:45〜47)作製された。
様々なmiRNAの検出のための代替のインベーダーアッセイ設計
A. let-7Aの検出のための代替設計
本実施例は、let-7a miRNAの検出のための代替オリゴヌクレオチド設計の作製および試験を記載する。一連の実験において、インベーダーオリゴヌクレオチドおよびプローブオリゴヌクレオチドの両方の標的特異的領域が11ヌクレオチド長である、1セットの代替設計が作製された。プローブオリゴヌクレオチドの標的特異的領域が10ヌクレオチド長であり、インベーダーオリゴヌクレオチドの標的特異的領域が12ヌクレオチド長である、設計の第二セットが作製された。
a. 11-merプローブおよびインベーダーオリゴヌクレオチド設計
図5は、プローブおよびインベーダーの両方のオリゴヌクレオチドの標的特異的領域が11ヌクレオチド長である、let-7a miRNAの検出のための代替オリゴヌクレオチド設計のセットを示す。配列番号:50〜51は、インベーダーおよびプローブの両方のオリゴヌクレオチドが直鎖状である設計を提供する。配列番号:6は、ステムループ構造を形成するプローブオリゴヌクレオチドを含む;配列番号:5、ステムループ構造を形成するインベーダーオリゴヌクレオチド;配列番号:5〜6、ステムループを含むプローブおよびインベーダーの両方のオリゴヌクレオチド。
図5は、プローブの標的特異的領域が10ヌクレオチドを含み、かつインベーダーオリゴヌクレオチドのそれらが12ヌクレオチドを含む、let-7a miRNAの検出のための代替オリゴヌクレオチド設計の1セットを示す。配列番号:52〜53は、インベーダーおよびプローブの両方のオリゴヌクレオチドが直鎖状である設計を提供する。配列番号:2は、ステムループ構造を形成するプローブオリゴヌクレオチドを含む;配列番号:1、ステムループ構造を形成するインベーダーオリゴヌクレオチド。
温度最適化実験を以下のように行った。マスター混合物を24個の反応のために作製した。各反応は以下を含んだ:
*プローブおよびインベーダーオリゴヌクレオチドの様々な組み合わせが、図16〜17に示されているように、この実験に使用された。
インベーダーオリゴヌクレオチドがステムループ構造を形成する、二重ループ設計および単一ループ設計のLODを比較するために、実験は実施例3に記載されているように設定された。
実験は、例えば図4および図12に示されているような、アレスター分子が、ループ近くのそれらの5'末端で、プローブのmiRNA特異的領域の長さ全体に渡って5'フラップ領域へと伸長する、完全長アレスター分子対プローブのmiRNA特異的領域および5'フラップの一部にのみ相補的であるが、ループ領域へまたは超えて伸長しない短縮化アレスター分子の相対的性能を評価するために行われた。反応は、合成let-7a miRNAを検出するために以下のように設定された:
プローブおよびインベーダーの両方のオリゴヌクレオチドがユニバーサル配列を含み、どちらのオリゴヌクレオチドもヘアピンを形成しない代替設計が試験された。設計の概略図は、図4に示される。ユニバーサル配列は、インベーダーオリゴヌクレオチドの5'末端上およびプローブオリゴの3'末端上に存在する。短い相補的な「捕獲」オリゴヌクレオチドが加えられ、2'-O-メチル残基から構成され、それがmiRNA(例えば、配列番号:60)の存在下において共軸のスタッキングを促進するのを可能にする。設計は、miR-15(配列番号:58〜59および61)ならびにmir-135(配列番号:63〜65)の両方について作製された。最初の設計は、miRNA標的の非存在下において高い非特異的バックグラウンドシグナルを導くが、それでもなお、そのようなユニバーサル捕獲オリゴヌクレオチドでmiRNAを検出することが可能であることを示している。
ループにおけるヌクレオチド残基の2'-O-メチル化の効果
本実施例は、miRNAを検出するために用いられるプローブおよびインベーダーオリゴヌクレオチドに取り込まれる2'-O-メチル残基の一部または全部の代わりに2'-デオキシ残基を用いる影響を評価することを試みた。上記の実施例に示されたすべての設計は、実施例2に記載されているようにループ領域に2'-O-メチル残基を含む。実験は、let-7a miRNAを検出するために設計されたインベーダーおよびプローブオリゴヌクレオチドにおける2'-O-メチル残基の一部または全部の代わりに2'デオキシ残基を用いる影響を試験するために行われた。
複数の組織型由来の全RNAにおけるmiRNA発現の検出
本実施例は、多様な組織型から抽出された全RNAにおいて異なるmiRNA種を検出するためにインベーダーアッセイの適合性を試験するのに行われる実験を記載する。組織特異的遺伝子発現を評価するために、温度最適条件およびLODが、各設計について最初に測定された。
インベーダーアッセイオリゴヌクレオチドを、miR-15、miR-16、およびmiR-125b miRNA種を検出するために設計した。これらのアッセイについての設計は、図5に示される。let-7aおよびmiR-135についての設計は、実施例2および実施例6にそれぞれ記載されている。
温度最適化実験は、実施例8に記載されているように、これらのオリゴヌクレオチドセットのそれぞれについて行われた。各一次反応は、1 nMの標的とされるmiRNAを含み、50±9℃の範囲である温度で15分間、行われた。二次反応は、実施例2に記載されているとおりであり、60℃で1〜1.5時間実行された。最適温度は以下のとおりである:
遺伝子発現プロファイリングは、20個の異なる組織型から抽出された全RNAにおいて行われた。全RNAは、Clontech(Palo Alto、CA、カタログ番号K4008-1、Human Total RNA Master Panel II )から購入された。let-7aについて、50 ngの全RNAが各反応において試験された;残りのmiRNA種について、100 ngの全RNAが試験された。すべての反応は、実施例8に記載されているように設定された;一次反応は温度最適条件で1.5時間実行された;二次反応は上記のとおりであった。各miRNA種についての遺伝子発現プロファイルは、図23に示されている。これらの結果は、インベーダーアッセイが異なる組織型においてmiRNA発現を調べるために使用可能なことを示している。これらのデータはさらに、let-7aおよびmiR-125bが幅広い種類の組織において発現されており;残りのmiRNA種は、限られた数の組織型により特異的であるように考えられることを示唆している。
miRNAのインベーダーアッセイ検出における様々なオリゴヌクレオチドの長さの影響
本実施例は、let-7a 22ヌクレオチドmiRNAの検出におけるプローブおよびインベーダーオリゴヌクレオチドの長さにおける変化の影響を記載する。特に、これらの実験は、プローブおよびインベーダーオリゴヌクレオチドの末端間の完全なスタッキング相互作用を形成するmiRNAの検出を、5'および3'の両方の重複を形成するmiRNAの検出と、加えて結果として5'末端および3'末端の両方において単一ヌクレオチドギャップを生じるものと比較する。
前駆体RNAからおよびコードDNAからのmiRNAの識別
実験は、インベーダーmiRNAアッセイが、miRNA標的自身を前駆体RNAおよびmiRNAをコードするDNAの両方から識別するかどうかを測定するために行われた。
前駆体let-7 RNA(配列番号:87)は、インビトロで転写され、それがlet-7a miRNAを模倣しうる任意の断片を含むかどうかを測定するために、キャピラリー電気泳動により分析された。最短の混入している断片は、約45ヌクレオチドであると推定された。LOD反応は、以下の表に示されている前駆体または合成5'P let-7a mi-RNA濃度で、本質的には実施例3に記載されているように実行された。PI混合物は、10 μM プローブ配列番号:6および100 μM インベーダーオリゴヌクレオチド配列番号:5を含んだ。一次反応は、53℃で1時間実行された;二次反応は、本質的には実施例3に記載されている二次反応混合物(FRETプローブ配列番号:21、SRT配列番号:22およびアレスター配列番号:7)で、58℃1時間実行された。この実験の結果により、このmiRNAアッセイが前駆体RNAに対して約4%交差反応することが示された。
反応は、実施例7に記載されているように、細胞可溶化物においてlet-7a miRNAを検出するために実行された。インベーダーアッセイでの検出の前に、8 μg/μl リボヌクレアーゼA(Qiagen, Inc.)の1 μlのアリコートが80 μlの細胞可溶化物へ添加され、37℃で2.25時間インキュベートされた。リボヌクレアーゼA処理された試料は、バックグラウンドを上回るシグナル如何なるシグナルも生じず、リボヌクレアーゼAを欠くアッセイで生じたシグナルがmiRNA標的の検出に起因し、コードDNAに起因していないことを示した(図16)。リボヌクレアーゼAが、一次反応の前かまたは二次反応の前のいずれかに添加される、さらなる実験が行われた。リボヌクレアーゼAが一次反応の前に添加される場合、シグナルは生じず、前の結果と一致している。リボヌクレアーゼAが一次反応の後に添加される場合、シグナルの損失は観察されず、検出されるシグナルがRNAに起因すること、およびリボヌクレアーゼAが他の反応構成要素(例えば、CLEAVASE酵素)に有害な影響がないことをさらに示した。
二重型miRNAの検出
オリゴヌクレオチド設計はmiR-124aについて作製された。これらのオリゴヌクレオチドを、2つの天然に存在するmiRNA(一方は長さが21ヌクレオチドおよび他方は22ヌクレオチド)を検出するために使用することができる。
siRNAの検出のためのオリゴヌクレオチド設計
上記の実施例に記載されたものと類似したアプローチもsiRNAを検出するために同様に使用することができる。図25は、β-アクチンsiRNAの検出のための2つの代替的なインベーダーアッセイ設計を例示している。このsiRNAは、Harborth, J. et al., Journal of Cell Science, 114:4557-4565 (2001)に記載されている。1つの設計は、各センスおよびアンチセンス鎖について示されている;このsiRNAを検出するための典型的なオリゴヌクレオチドは、図26、配列番号:101〜106に列挙されている。
Claims (31)
- a)検出構造を生じるように、干渉RNA標的を、該干渉RNA標的に相補的ではない配列を含む少なくとも1つの核酸にハイブリダイズさせる段階;および
b)該検出構造を検出する段階
を含む方法。 - 干渉RNA標的がmiRNAである、請求項1記載の方法。
