【発明の属する技術分野】
この出願の発明は、ヒト遺伝子の一塩基多型に関するものである。さらに詳しくはこの出願の発明は、種々のヒト疾患等に関連する遺伝子の一塩基多型を、疾患診断や薬剤反応性診断等に利用するための遺伝子関連材料に関するものである。

【従来の技術とその課題】
一塩基多型(single nucleotide polymorphisms:SNPs)は、DNA配列中に見られる多型のうちで最も頻繁に見られる多型である。

このSNPsは、ゲノム遺伝子の発現産物の質や量に直接的に影響を与えること等によって、何らかの疾患の原因となったり、あるいは薬剤反応性の変化による重篤な副作用の原因となったりする。

従って、ヒトゲノムのSNPsは、疾患原因の遺伝子や薬剤反応性に関連する遺伝子を探索する際の有用なマーカーとなるばかりか、疾患易羅患性の診断や薬剤副作用の事前判定のためにも有用である。

この出願の発明は、以上のとおりの事情に鑑みてなされたものであって、既知のヒト遺伝子に存在する新規なSNPsを、産業上利用可能な形態として提供することを課題としている。

【課題を解決するための手段】
この出願は、前記の課題を解決するための第1の発明として、ヒト遺伝子から単離・精製され、配列番号1から1420の塩基配列いずれか、またはそれぞれの一塩基置換配列のいずれかを含むポリヌクレオチドを提供する。

この第1発明のポリヌクレオチドの一つの態様は、配列番号1421から3330のそれぞれに塩基配列を示したDNA断片のうち、配列番号1421から順次2つのDNA断片の組合せを1セットとしてPCR増幅されるポリヌクレオチドである。

この出願はまた、第2の発明として、前記第1発明のポリヌクレオチドの一部であって、配列番号1から1420の塩基配列のいずれか、またはそれぞれの一塩基置換配列のいずれかからなるポリヌクレオチドを提供する。

さらにこの出願は、第3発明として、前記第2発明のポリヌクレオチドの一部であって、それぞれの一塩基多型部分を含むオリゴヌクレオチドを提供する。

この出願はさらに、第4の発明として、配列番号1421から3330のそれぞれに塩基配列を示したDNA断片のうち、配列番号1421から順次2つのDNA断片の組合せからなるPCRプライマーセットを提供する。

すなわち、前記各発明は、以下の手続によって特定された一塩基多型を基礎としている。
1. サンプル
24人の日本人ボランティアより得たDNAサンプルを使用し、SNPsの探索を行った。各サンプルは3人分のDNAを混合して使用した。なお、ボランティアは適切なインフォームドコンセントを受け、また各人のサンプルからは個人情報は除外された。
2. SNPsの探索方法
2.1  探索領域の選択
既知のヒトゲノム遺伝子のエクソン領域とイントロン領域(発現制御領域を含む)を対象とした。先ず、GenBank DNAデータベースより、エクソンや発現制御領域(プロモーター)の情報が付加されているヒトゲノム配列を、できる限り反復配列を含まない形で選択した。これらの情報がない配列については、エクソン予測プログラム(GENSCAN)、あるいはゲノム配列とmRNA/cDNA/Unigene配列とのホモロジー検索(BLAST Ver. 2と一部sim4の併用)により予測されたエクソン周辺領域を選択した。また、RefSeq(NCBI Reference Sequence Project)のcontig配列とmRNA配列との独自開発ソフトウェアの類似性検索から予測したエクソン周辺領域も対象とした。
2.2  PCR用プライマー
前記のとおりに選択した遺伝子領域を増幅するため、設計プログラム(Primer3.0)を使用して、PCR産物の塩基長が0.5から1.5 kbとなるようにPCR用プライマーを設計した。これらのプライマーは、配列番号1421から3330のそれぞれに塩基配列を示したDNA断片であり、配列番号1421から順次2つのDNA断片の組合せからなるプライマーセットをそれぞれに用い、DNAサンプルを鋳型として、各遺伝子の選択領域をPCR増幅した。なお、PCR産物の配列決定を行うためのインターナルプライマーも個々に設計した。
2.3  PCR産物の配列決定
2本のPCRプライマーと、PCR産物の塩基長が0.6kb以上の場合には2本のインターナルプライマーを用い、公知の方法によりPCR産物の配列を決定した。また、PCR産物を電気泳動した結果、薄い非特異的なバンドが認められた場合には、PCRプライマーをそのまま使用するのではなく、それらの内側に新たなプライマーを設計して配列決定を行った。反応液の調製には、Biomek2000とMultimek96を使用し、配列決定は、ABI3700キャピラリーシークエンサーを使用した。
2.4  SNPsの探索
検出プログラム(Polyphred)を使用して、PCR産物の配列情報からSNPsを同定した。各SNPの検証は、実際の塩基配列を個々に確認することによって行った。
3. 結果
以上の手続によって、334個の既知遺伝子から1420個のSNPsが得られた。各SNPは、配列表の配列番号1から1420にSNP(置換塩基種)とその前後の塩基配列を示した。

また表1〜23は、1420個のSNPsの配列番号順に、A欄:JSNP(IMS−JST SNP)データベースの登録番号(JSNP−ID)、B欄:それぞれのSNPが存在するDNA配列(遺伝子)のGenBank登録番号(Accession No.)、C欄:GenBankに登録されたDNA配列におけるSNPの位置(Position)、D欄:塩基置換におけるMajor塩基、E欄:塩基置換におけるMiner塩基、F欄:PCRフォワードプライマーの配列番号、G欄:PCRリバースプライマーの配列番号を示した。なお、表1〜23における塩基置換の種類は、GenBankに登録された塩基配列の当該塩基をMajor、同定された置換塩基をMinorとして示したが、これらの違いは塩基種の優位/劣位を必ずしも意味しない。

また、表24〜46には、SNPsの配列番号順に、A欄:各SNPが存在する遺伝子の領域[エクソン(Exon)かイントロン(Intron)かプロモーター(Promoter)]、B欄:遺伝子の略名、C欄:遺伝子の日本語名を示した。この表24〜46に示したとおり、この出願の発明は、様々なヒトタンパク質をコードする遺伝子における一塩基多型を対象としている。

以下、この発明の実施形態について詳しく説明する。

【発明の実施の形態】
この出願の第1発明のポリヌクレオチドは、配列番号1から1420の塩基配列いずれか、またはそれぞれの一塩基置換配列のいずれかを含むヒト遺伝子由来のポリヌクレオチドである。これらのポリヌクレオチドは、DNA鎖またはその相補鎖である。あるいは、遺伝子のエクソン領域に由来するポリヌクレオチドの場合には、DNA鎖、RNA鎖、またはRMA(mRNA)から合成されたcDNA鎖、もしくはそれらの相補鎖である。なお、この出願において、ポリヌクレオチドとは、100 bp以上のDNAまたはRNA鎖を意味し、オリゴヌクレオチドとは、5〜99 bpまでのDNAまたはRNA鎖を意味する。

このようなポリヌクレオチドは、公知のデータベース配列情報や、この発明によって提供される塩基配列情報(配列番号1〜1420)に基づいて合成したプローブを用い、ヒトゲノムライブラリーやcDNAライブラリーをスクリーニングすることによって取得することができる。また、各遺伝子配列の任意の2箇所の配列(15−40bp、好ましくは15−30bp)に対応するプライマーセットを用いたPCR法によって取得することができる。この出願は、このようなプライマーセットとして、配列番号1421から3330のそれぞれに塩基配列を示したDNA断片のうち、配列番号1421から順次2つのDNA断片の組合せからなるプライマーセット(第4発明)を提供する。

第2発明のポリヌクレオチドは、配列番号1から1420のそれぞれに塩基配列を示した81〜121bpのDNA鎖および/またはRNA鎖である。また、第3発明のオリゴヌクレオチドは、第2発明のポリヌクレオチドの一部であって、それぞれの一塩基多型部分を含む5〜99bp、好ましくは10〜50bpのDNA鎖および/またはRMA鎖である。これらのポリヌクレオチドおよびオリゴヌクレオチドは、第1発明のポリヌクレオチドを断片化することによって取得することができる。あるいは、公知の方法によって化学合成することによっても取得することができる。

以上のポリヌクレオチドおよびオリゴヌクレオチドは、それらを被験サンプルDNAから調製し、その一塩基多型部位における塩基置換の有無を調べることによって、疾患原因の遺伝子や薬剤反応性に関連する遺伝子の探索、あるいは疾患易羅患性の診断や薬剤副作用の事前判定に利用することができる。

そのような遺伝子探索や診断・判定における塩基置換の検出は、第5発明の標識プローブを用いたハイブリダイゼーション法によって行うことができる。オリゴヌクレオチドプローブの標識は、酵素、蛍光色素、放射性同位元素等を適宜に用いることができる。プローブとサンプルとのハイブリダイゼーションを「ストリンジェント条件」で行うことによって、一塩基の置換を検出することができる。ストリンジェント条件とは、被験サンプルDNAと標識DNAプローブとの特異的なハイブリッド形成を可能とする条件であり、ハイブリダイゼーションおよび洗浄工程における塩濃度、有機溶媒(ホルムアミド等)の濃度、温度条件によって規定される(例えば、米国特許No. 6,100,037参照)。また、標識DNAプローブを用いたハイブリダイゼーション法としては、具体的には、例えばAllele−specific Oligonucleotide Probe法、Oligonucleotide Ligation Assay法、Invader法等の公知の方法を採用することができる。

さらに、一塩基置換の検出は、PCR産物を直接シークエンシングする方法の他に、例えばPCR−SSCP法、PCR−CFLP法、PCR−PHFA法等を行ってもよい。また、Rolling Circle Amplification法、Primer Oligo Base Extension法の公知の方法を採用することもできる。

さらにまた、一塩基置換の検出は、第6発明のマイクロアレーを用いることによって高効率で行うことができる。マイクロアレーは、オリゴヌクレオチドを基盤上に直接合成したものであってもよく、あるいはヌクレオチドが結合するような素材でコーティングした基盤上にオリゴヌクレオチドをスポットしたものであってもよい。そして、標識化した被験サンプルDNAと基盤上のオリゴヌクレオチドとのハイブリダイゼーションの有無を指標として、被験サンプルDNAにおける一塩基多型を同定することができる。

その他にも、例えば、この発明によって提供される一塩基多型がフレームシフト変位を生じさせている場合には、遺伝子転写産物(mRNAやcDNA、タンパク質等)の変異を検出することによっても、疾患易羅患性の診断や薬物反応性の判定を行うこともできる。あるいは、変異タンパク質が産生される場合には、正常タンパク質および/または変異タンパク質に対する抗体を用いて診断・判定を行うこともできる。

以上詳しく説明したとおり、この出願の発明によって、ヒト遺伝子に存在する一塩基多型の検出に有用なポリヌクレオチド等の遺伝子関連材料が提供される。これによって、疾患原因の遺伝子や薬剤反応性に関連する遺伝子の探索、あるいは疾患易羅患性の診断や薬剤副作用の事前判定が可能となる。

Claims (7)

  1. ヒト遺伝子から単離・精製され、配列番号1から1420の塩基配列のいずれか、またはそれぞれの一塩基置換配列のいずれかを含むポリヌクレオチド。
  2. 配列番号1421から3330のそれぞれに塩基配列を示したDNA断片のうち、配列番号1421から順次2つのDNA断片の組合せを1セットとしてPCR増幅される請求項1のポリヌクレオチド。
  3. 請求項1または2のポリヌクレオチドの一部であって、配列番号1から1420の塩基配列のいずれか、またはそれぞれの一塩基置換配列のいずれかからなるポリヌクレオチド。
  4. 請求項3のポリヌクレオチドの一部であって、それぞれの一塩基多型部分を含むオリゴヌクレオチド。
  5. 配列番号1421から3330のそれぞれに塩基配列を示したDNA断片のうち、配列番号1421から順次2つのDNA断片の組合せからなるPCRプライマーセット。
  6. 請求項4のオリゴヌクレオチドからなる標識化プローブ。
  7. 請求項4のオリゴヌクレオチドの2以上を備えたマイクロアレー。
