Abstract

背景技术

长链非编码RNA(long noncoding RNA,lncRNAs)是一种转录长度超过200bp[KoppF,Mendell JT:Functional Classification and Experimental Dissection of LongNoncoding RNAs.Cell 2018,172(3):393-407.]。近来大量的研究表明,lncRNAs可通过RNA-蛋白、RNA-DNA或RNA-RNA 相互作用等多种方式在基因表达的转录、翻译以及翻译后的修饰中发挥重要作用,介导肿瘤发生发展[Huarte M:The emerging role of lncRNAs incancer.Nature medicine 2015,21(11):1253-1261;Quinn JJ,Chang HY:Uniquefeatures of long non-coding RNA biogenesis and function.Nature reviewsGenetics 2016,17(1):47-62.]。随着高通量测序技术和分子生物学手段的快速发展,lncRNAs的重要功能日渐凸显。例如lnc-HULC、lnc-EGFR、lnc-GMAN、lnc-MALAT1在肝细胞癌、胃癌、乳腺癌等恶性肿瘤中,参与调控肿瘤生长、转移、微小血管浸润、化疗耐药、免疫调控等生物学行为[Kim J,Piao HL,Kim BJ,Yao F,Han Z,Wang Y,Xiao Z,Siverly AN,Lawhon SE,Ton BN et al:Long noncoding RNA MALAT1 suppresses breast cancermetastasis.Nature genetics 2018,50(12):1705-1715.]。申请人前期围绕lncRNAs在骨肉瘤发生发展的基因调控网络中的重要作用进行了系统综述[Chen R,Wang G,Zheng Y,Hua Y,Cai Z:Long non-coding RNAs in osteosarcoma.Oncotarget 2017,8(12):20462-20475.],例如:lnc-TUG1通过竞争结合miR-212-3p方式参与调控骨肉瘤生长肿瘤生长、转移及恶性进展[Xie C,Chen B,Wu B,Guo J,Cao Y:LncRNA TUG1 promotes cellproliferation and suppresses apoptosis in osteosarcoma by regulating miR-212-3p/FOXA1 axis.Biomedicine&pharmacotherapy=Biomedecine&pharmacotherapie 2018,97:1645-1653.];lnc-HOTAIR通过调控Akt/mTOR信号通路影响骨肉瘤增殖、侵袭等生物学行为[Cancer Genome Atlas Research Network.Electronic address edsc,CancerGenome Atlas Research N:Comprehensive and Integrated Genomic Characterizationof Adult Soft Tissue Sarcomas.Cell 2017,171(4):950-965e928.];lnc-DNACR作为竞争性内源性RNA(ceRNA)起作用,促进ROCK1介导的增殖和转移。这提示骨肉瘤中lncRNAs具有较好的研究基础和广阔前景。
随着骨肉瘤化疗耐药机制研究的深入,lncRNA与骨肉瘤化疗耐药性的相关研究也日益受到重视。有学者发现反义非编码RNA lnc-FOXC2-AS1可以通过调控其正义链FOXC2的表达,在促进骨肉瘤阿霉素化疗耐药形成[Zhang CL,Zhu KP,Ma XL:Antisense lncRNAFOXC2-AS1 promotes doxorubicin resistance in osteosarcoma by increasing theexpression of FOXC2.Cancer letters 2017,396:66-75.];在原发性骨肉瘤中,lnc-SNHG12表达水平与阿霉素化疗敏感性呈正相关性[Zhou B,Li L,Li Y,Sun H,Zeng C:Longnoncoding RNA SNHG12 mediates doxorubicin resistance of osteosarcoma via miR-320a/MCL1 axis.Biomedicine&pharmacotherapy=Biomedecine&pharmacotherapie2018,106:850-857.];在骨肉瘤细胞系中,抑制lnc-00473的转录活性可以增强骨肉瘤对化疗药物的敏感性[Zhang L,Wang Y,Li X,Xia X,Li N,He R,He H,Han C,Zhao W:ZBTB7AEnhances Osteosarcoma Chemoresistance by Transcriptionally RepressinglncRNALINC00473-IL24 Activity.Neoplasia 2017,19(11):908-918.]。因此,深入研究骨肉瘤化疗耐药相关lncRNAs异常变化及具体作用机制,在此基础上,基因水平靶向调控lncRNAs及其介导的下游关键信号通路,可能是逆转骨肉瘤化疗耐药、降低骨肉瘤复发的新策略。寻找有效的、特异性高的治疗靶点对控制骨肉瘤化疗耐药,改善骨肉瘤患者预后具有重要意义。
发明内容
鉴于以上所述现有技术的缺点,本申请的目的在于提供lnc-PHF3-3功能性表达抑制剂在制备治疗骨肉瘤化疗耐药药物的应用。申请人前期通过基因芯片、生物学信息分析以及功能学实验证实lnc-PHF3-3在骨肉瘤化疗耐药具有重要的作用,并借助Ago2-RIP、双荧光素酶报告基因等检测技术初步明确了lnc-PHF3-3/miR-142-3p及miR-142-3p/HMGB1的具体结合关系及结合位点。本申请不仅阐明了lnc-PHF3-3/miR-142-3p/HMGB1轴介导骨肉瘤化疗耐药中的分子作用机制,更能够为研发新的靶向lnc-PHF3-3的药物逆转骨肉瘤化疗耐药奠定理论基础,对骨肉瘤化疗耐药发生机制的理解以及探寻骨肉瘤化疗耐药精准治疗的新方法具有重要意义。
为实现上述目的及其他相关目的,本申请第一方面提供lnc-PHF3-3的用途,选自以下任一项或多项:
1)作为骨肉瘤化疗耐药治疗的靶标;
2)作为骨肉瘤化疗耐药诊断的标志物;
3)筛选骨肉瘤化疗耐药药物的靶标;
4)制备miR-142-3p抑制剂;
5)制备HMGB1激活剂。
本申请第二方面提供特异性识别或扩增lnc-PHF3-3的物质在制备骨肉瘤化疗耐药诊断产品中的用途。
本申请第三方面提供lnc-PHF3-3抑制剂在制备产品中的用途,所述产品至少具备以下功效之一:
1)抑制骨肉瘤细胞的增殖;
2)增强化疗药物对骨肉瘤细胞的杀伤作用;
3)上调miR-142-3p的表达水平;
4)下调HMGB1的表达水平;
5)治疗骨肉瘤化疗耐药。
本申请第四方面提供一种治疗骨肉瘤化疗耐药的药物,包括有效剂量的前述的用途中的lnc-PHF3-3抑制剂。
与现有技术相比,本申请的有益效果为:
1、本申请首次发现全新的lncRNA即lnc-PHF3-3在骨肉瘤临床耐药标本及耐药细胞株的表达水平中交敏感组显著升高,敲低lnc-PHF3-3表达能够显著抑制骨肉瘤细胞的增殖能力,并在体内外实验中增强阿霉素对骨肉瘤耐药细胞和原位动物模型的杀伤作用,这提示lnc-PHF3-3可作为骨肉瘤耐药发生发展过程中的分子标志物,并可作为治疗骨肉瘤耐药的靶点。
2、本申请发现了lnc-PHF3-3在骨肉瘤耐药中的具体作用机制:lnc-PHF3-3吸附miR-142-3p,降低miR-142-3p的浓度,进而解除miR-142-3p对HMGB1的抑制作用,从而促进骨肉瘤的化疗耐药,本申请对骨肉瘤化疗耐药发生机制的理解以及探寻骨肉瘤化疗耐药精准治疗的新方法具有重要意义。

本申请的发明人经过大量探索研究,发现了lnc-PHF3-3功能性表达抑制剂在制备治疗骨肉瘤化疗耐药药物的应用。
lnc-PHF3-3是一条全新的lncRNA,尚未见相关生物学功能及作用机制报道。lnc-PHF3-3的lncRNA ID:NONHSAT113372.2,其在染色体上的位置:chr6:65481314-65482088,具体编码序列如下:

本申请所述lnc-PHF3-3可以是天然存在的,比如其可被分离或纯化自哺乳动物。此外,lnc-PHF3-3也可以是人工制备的,比如可以根据常规的基因工程重组技术来生产重组lnc-PHF3-3,以应用于实验或临床。在应用时,可采用重组的lnc-PHF3-3。lnc-PHF3-3包括全长的lnc-PHF3-3或其生物活性片段。根据lnc-PHF3-3的核苷酸编码序列可以方便地得出其相应的氨基酸序列。
经过一个或多个氨基酸残基的取代、缺失或添加而形成的lnc-PHF3-3的氨基酸序列也包括在本发明中。lnc-PHF3-3或其生物活性片段包括一部分保守氨基酸的替代序列,所述经氨基酸替换的序列并不影响其活性或保留了其部分的活性。适当替换氨基酸是本领域公知的技术,所述技术可以很容易地被实施并且确保不改变所得分子的生物活性。这些技术使本领域人员认识到,一般来说,在一种多肽的非必要区域改变单个氨基酸基本上不会改变生物活性。
任何一种lnc-PHF3-3的生物活性片段都可以应用到本发明中。在这里,lnc-PHF3-3的生物活性片段的含义是指作为一种多肽,其仍然能保持全长的lnc-PHF3-3的全部或部分功能。通常情况下,所述的生物活性片段至少保持50%的全长lnc-PHF3-3的活性。在更优选的条件下,所述活性片段能够保持全长lnc-PHF3-3的60%、70%、80%、90%、95%、99%、或100%的活性。
本申请第一方面提供lnc-PHF3-3的用途,选自以下任一项或多项:
1)作为骨肉瘤化疗耐药治疗的靶标;
2)作为骨肉瘤化疗耐药诊断的标志物;
3)筛选骨肉瘤化疗耐药药物的靶标;

本申请提供的用途中,lnc-PHF3-3的用途作为骨肉瘤化疗耐药治疗的靶标,这一结果是通过lncRNAs芯片检测骨肉瘤多药耐药细胞株U2OSR,KHOSR及SJSA1R与相应骨肉瘤药物敏感细胞株U2OS,KHOS及SJSA1差异lncRNAs分析得到,其中差异倍数在2倍以上(p<0.05)的lncRNAs中lnc-PHF3-3排名第一,与176条mRNA相关,其中包括OTX1、UCN、MMP2、NR1H4、FZD1、HMGB1和ZEB1等具有促进恶性肿瘤进展作用的编码蛋白质基因。因此,lnc-PHF3-3可用作判断骨肉瘤化疗耐药的潜在标志物,也可用作筛选骨肉瘤化疗耐药药物的潜在靶标。
本申请提供的用途中,申请人研究发现:利用Ago2-RIP和PCR检测技术检测到lnc-PHF3-3可以直接与miRNA发挥调控作用的伴随蛋白Ago2相结合,从而明确lnc-PHF3-3能够与miR-142-3p直接结合,并通过结合生物信息软件预测和双荧光素酶报告基因实验,验证了lnc-PHF3-3与miR-142-3p的结合位点。过表达或干扰lnc-PHF3-3,发现miR-142-3p的表达水平随着lnc-PHF3-3的变化负向调节。这些结果提示:lnc-PHF3-3能够与miR-142-3p结合,并能够抑制其表达。
本申请提供的用途中,申请人研究发现:利用4个生物信息学数据库(Targetscan,PITA,miRanda,RNA22)结合双荧光素酶报告基因、PCR等技术验证了miR-142-3p通过与HMGB1mRNA的3’UTR结合负向调节HMGB1表达,因此可知lnc-PHF3-3调控的机制为:lnc-PHF3-3吸附miR-142-3p,降低miR-142-3p的浓度,进而解除miR-142-3p对HMGB1的抑制作用,从而促进骨肉瘤的化疗耐药。HMGB1作为一种最为典型的损伤相关模式分子,其高表达与肿瘤侵袭、耐药等表型密切相关。应激状态下,HMGB1被释放至细胞外,发挥细胞因子样作用,调控肿瘤化疗耐药[Huang J,Ni J,Liu K,Yu Y,Xie M,Kang R,Vernon P,Cao L,TangD:HMGB1 promotes drug resistance in osteosarcoma.Cancer research 2012,72(1):230-238.]。敲低HMGB1可以促进肿瘤细胞凋亡,并增强化疗药物的凋亡诱导作用[Kang R,Tang D,Schapiro N,Livesey K,Farkas A,Loughran P,Bierhaus A,Lotze M,Zeh H:Thereceptor for advanced glycation end products(RAGE)sustains autophagy andlimits apoptosis,promoting pancreatic tumor cell survival.Cell death anddifferentiation 2010,17(4):666-676.]。HMGB1的高表达可以通过促进骨肉瘤的发生、转移及耐药,直接导致骨肉瘤生存率下降[He J,Zhang P,Li Q,Zhou D,Liu P:Expressionof high mobility group box 1protein predicts a poorer prognosis for patientswith osteosarcoma.Oncology letters 2016,11(1):293-298.]。深入探究发现,阿霉素、顺铂和甲氨蝶呤等化疗药物诱导骨肉瘤细胞坏死时,伴有大量的HMGB1释出,这进一步促进了骨肉瘤耐药的发生[Lv S,Guan M:miRNA-1284,a regulator of HMGB1,inhibits cellproliferation and migration in osteosarcoma.Bioscience reports 2018,38(4).]。此外,HMGB1还可以通过促进骨肉瘤细胞发生保护性的自噬,从而引起骨肉瘤耐药[Guo X,He D,Zhang E,Chen J,Chen Q,Li Y,Yang L,Yang Y,Zhao Y,Wang G et al:HMGB1knockdown increases MM cell vulnerability by regulating autophagy and DNAdamage repair.Journal of experimental&clinical cancer research:CR 2018,37(1):205.]。因此,HMGB1是促进骨肉瘤细胞存活和化疗耐药形成的关键因素。抑制HMGB1的表达,可以破坏端粒稳态,降低化疗药物引起的DNA损伤,从而提高化疗药物对骨肉瘤细胞的杀伤作用[Liu L,Yang M,Kang R,Wang Z,Zhao Y,Yu Y,Xie M,Yin X,Livesey KM,Lotze MTet al:HMGB1-induced autophagy promotes chemotherapy resistance in leukemiacells.Leukemia 2011,25(1):23-31.]。
本申请第二方面提供特异性识别或扩增lnc-PHF3-3的物质在制备骨肉瘤化疗耐药诊断产品中的用途。可采用各种本领域已知的技术来检测lnc-PHF3-3的存在与否及表达情况,这些技术均包含在本发明中。例如可用已有的技术如Southern印迹法、Western印迹法、DNA序列分析、PCR等,这些方法可结合使用。
本申请提供的用途中,检测lnc-PHF3-3的存在与否以及表达情况的试剂可根据具体情况进行选择。优选的,当进行基因水平的检测时,可以采用特异性扩增lnc-PHF3-3的引物;或特异性识别lnc-PHF3-3的探针来确定lnc-PHF3-3基因的存在与否。
针对lnc-PHF3-3的特异性探针的设计是本领域人员熟知的技术,例如,制备一种探针,其可与lnc-PHF3-3上特定位点发生特异性结合,而不与lnc-PHF3-3以外的其它基因特异性结合,且所述探针带有可检测信号。利用特异性结合lnc-PHF3-3的抗体来检测分析物中lnc-PHF3-3表达情况的方法也是本领域人员熟知的技术。

lnc-PHF3-3抑制剂包括了抑制剂、拮抗剂、阻滞剂、阻断剂等,这些术语可互换使用。lnc-PHF3-3抑制剂是指任何可降低lnc-PHF3-3的活性、降低lnc-PHF3-3的稳定性、抑制lnc-PHF3-3的表达、减少lnc-PHF3-3有效作用时间的物质,这些物质均可用于本发明,作为对于下调lnc-PHF3-3有用的物质,从而可用于治疗骨肉瘤化疗耐药。

本申请第四方面提供一种治疗骨肉瘤化疗耐药的药物,包括有效剂量的前述的用途中的lnc-PHF3-3抑制剂。有效剂量是指指药物可以出现药效的剂量。因为药物要有一定的剂量被机体吸收后,才能达到一定的药物浓度,只有达到一定的药物浓度才能出现药物作用。如果剂量过小,在体内不能获得有效浓度,药物就不能发挥其有效作用。但是如果剂量过大,超过一定限度,药物的作用可出现质的变化,对机体可能产生不同程度的毒性。因此要发挥药物的有效作用,同时又要避免其不良反应,就必须严格掌握用药的剂量范围。
本申请提供的药物中,还包括药学上可接受的载体或辅料。
“药学上可接受的”是指当分子本体和组合物适当地给予动物或人时,它们不会产生不利的、过敏的或其它不良反应。
“药学上可接受的载体或辅料”应当与溶酶体调节因子相容,即能与其共混而不会在通常情况下大幅度降低药物组合物的效果。可作为药学上可接受的载体或辅料的一些物质的具体例子是糖类,如乳糖、葡萄糖和蔗糖;淀粉,如玉米淀粉和土豆淀粉;纤维素及其衍生物,如甲基纤维素钠、乙基纤维素和甲基纤维素;西黄蓍胶粉末;麦芽;明胶;滑石;固体润滑剂,如硬脂酸和硬脂酸镁;硫酸钙;植物油,如花生油、棉籽油、芝麻油、橄榄油、玉米油和可可油;多元醇,如丙二醉、甘油、山梨糖醇、甘露糖醇和聚乙二醇;海藻酸;乳化剂,如Tween;润湿剂,如月桂基硫酸钠;着色剂;调味剂;压片剂、稳定剂、抗氧化剂;防腐剂;无热原水;等渗盐溶液;和磷酸盐缓冲液等。这些物质根据需要用于帮助配方的稳定性或有助于提高活性或它的生物有效性或在口服的情况下产生可接受的口感或气味。
本发明中,除非特别说明,药物剂型并无特别限定,可以被制成混悬剂、颗粒剂、胶囊剂、散剂、片剂、乳剂、溶液剂、滴丸剂、注射剂、栓剂、灌肠剂、气雾剂、贴剂或滴剂中的任意一种。药物剂型的选择应与给药方式相匹配。
给药方式可以是常规方法,例如可以是静脉注射、静脉滴注、动脉灌注、胃肠道给药、胃肠外给药等方式。
本申请第五方面提供一种治疗骨肉瘤化疗耐药的方法,为向对象施用lnc-PHF3-3抑制剂。
本申请提供的方法中,对象为哺乳动物。哺乳动物例如为啮齿目动物、偶蹄目动物、奇蹄目动物、兔形目动物、灵长目动物等。灵长目动物例如为猴、猿或智人。
下面通过实施例对本申请予以进一步说明,但并不因此而限制本申请的范围。
实施例1
为了系统分析lncRNAs在调控骨肉瘤多药耐药中的重要作用及其调控机制,本申请基于Hoves分级将临床骨肉瘤标本分为耐药组(肿瘤坏死率<90%)和敏感组(肿瘤坏死率>90%),每组各30例,并对两组病人均进行了转录组测序,其中重点关注了lncRNAs在耐药骨肉瘤与敏感患者之间的表达差异。利用Image Pro Plus软件对lnc-PHF3-3表达水平进行半定量分析,利用Pearson相关分析,分析lnc-PHF3-3表达水平与骨肉瘤患者临床分期及患者预后之间的相关性。
在此基础上,选取骨肉瘤细胞株KHOS、U2OS、SJS1A及其耐药细胞株KHOSR、U2OSR、SJSA1R。所用细胞培养液均含有10%胎牛血清,购自GIBICO公司。所有骨肉瘤细胞株均为上海市骨肿瘤研究所保存培养。KHOSR、U2OSR、SJSA1R为多药耐药骨肉瘤细胞株,通过阿霉素小剂量诱导和剂量递增联合诱导法构建8个月获得,并进行验证存在对阿霉素、甲氨蝶呤和异环磷酰胺多药耐药。
结果(如图6)发现,三对耐药细胞株在增殖能力和克隆形成能力方面与母系细胞株差异没有统计学意义;在对阿霉素、甲氨蝶呤和异环磷酰胺化疗耐药方面存在交叉耐药。
实施例2
本申请进一步分析了临床样本转录组数据中的lncRNAs的差异表达情况,同时利用lncRNAs芯片检测骨肉瘤多药耐药细胞株U2OSR,KHOSR及SJSA1R与相应骨肉瘤药物敏感细胞株U2OS,KHOS及SJSA1差异lncRNAs,将这四组差异lncRNAs进行分析,重点关注差异倍数在2倍以上(p<0.05)的lncRNAs共26条。分析这些lncRNAs共表达的编码基因中,如图2,结果显示lnc-PHF3-3排名第一,与176条mRNA相关,其中包括OTX1、UCN、MMP2、NR1H4、FZD1、HMGB1和ZEB1等具有促进恶性肿瘤进展作用的编码蛋白质基因。Lnc-PHF3-3是一条全新的lncRNA,尚未见相关生物学功能及作用机制报道,经验证发现,其在骨肉瘤临床耐药标本及耐药细胞株的表达水平较敏感组显著升高。
实施例3
本实施例所用实验方法如下:
(1)CCK-8细胞增殖实验:经过干扰或过表达lnc-PHF3-3处理的骨肉瘤细胞株KHOS、U2OS取对数期生长的细胞,消化计数后,将骨肉瘤细胞接种至96孔板中,每孔1x103个细胞。在37℃,5% CO2培养箱孵育24,48,72,96小时后将96孔板每孔液体吸净,加入100μL的预先混好的CCK8工作液(CCK8原液:完全培养基1:10混匀)。酶标仪在450nm波长下检测吸光度OD值,计算细胞存活率。
(2)克隆形成实验:将干扰或过表达lnc-PHF3-3处理骨肉瘤细胞接种至六孔板中,每孔500个细胞。在37℃,5% CO2培养箱孵育24小时后,更换培养基,继续培养10-14天后,结晶紫的溶液染色,拍照观察。
(3)药物外排及摄取实验:将干扰或过表达lnc-PHF3-3处理骨肉瘤多药耐药细胞,接种在细胞培养板中。在细胞培养箱中培养后,加入不同处理(钙黄绿素和阿霉素),荧光显微镜和流式检测荧光强度变化,统计分析。
(4)流式细胞仪检测周期和凋亡实验:将干扰或过表达lnc-PHF3-3处理骨肉瘤/骨肉瘤多药耐药细胞,接种在细胞培养板中。在细胞培养箱中培养后,加入不同处理(+/化疗药物),使用细胞周期PI检测试剂盒和Annexin V-FITC/PI细胞凋亡检测试剂盒处理细胞,流式细胞仪分析。
(5)Western blot技术检测相关蛋白变化:取对数期生长的骨肉瘤/骨肉瘤多药耐药细胞,接种在细胞培养板中。在细胞培养箱中培养后,加入不同处理(+/化疗药物),提取总蛋白,分析细胞增殖(Ki67,PCNA)、细胞周期(cyclin D1,CDK2/4/6),细胞凋亡(cleaved-caspase-3/8/9,cleaved-PARP)等相关蛋白的变化。
(6)骨肉瘤胫骨原位/皮下模型建立:小鼠充分麻醉后将稳定转染si-PHF3-3或si-NC骨肉瘤多药耐药细胞KHOSR的细胞悬浮液按照每只裸鼠100μL(106个细胞)注射到BALB/c-nu裸鼠的右侧胫骨的骨髓腔内或者皮下。2周后,分别予以化疗药物或生理盐水处理,4周,统计观察成瘤率、瘤体大小、数量,检测lnc-PHF3-3表达变化后对骨肉瘤生长及化疗耐药的影响,利用Western blot和免疫组化技术检测细胞增殖(Ki67,PCNA)、细胞凋亡(cleaved-caspase-3/8/9,cleaved-PARP)等相关蛋白的变化。
(7)骨肉瘤PDX耐药模型的建立:收集临床手术切除的骨肉瘤多药耐药和复发肿瘤标本,新鲜培养基中迅速转运至SPF动物房,在超净台生理盐水冲洗三遍,将肿瘤标本剪碎至2×2×2mm3大小,利用接种针将肿瘤组织注射到裸鼠腋下,定期测量肿瘤长短径,按公式V=1/2ab2计算肿瘤体积,绘制生长曲线,待肿瘤体积超过2000mm3方可传代,方法同原代接种。待稳定传至2-3代后,持续化疗药物(逐渐升高)给药,选取耐药PDX模型进行传代,以备后续实验。待骨肉瘤耐药PDX肿瘤组织长至2×2×2mm3时,利用lnc-PHF3-3靶向干扰的siRNA +/化疗药物分别处理裸鼠,处理四周后,以lncRNA-PHF3-3表达高低分组,比较骨肉瘤PDX耐药模型肿瘤生长以及靶器官(肺脏、肝脏)转移情况,初步探索以lncRNA-PHF3-3为靶点进行骨肉瘤精准治疗逆转骨肉瘤多药耐药的可能性。PDX模型是精准医学的重要应用,能较大程度还原模拟临床患者骨肉瘤的生长生存微环境和基本特性,从而可得到更可靠、更接近临床实际的实验结果,本研究通过临床骨肉瘤样本构建PDX动物模型,再采用剂量递增给药的方法进而建立骨肉瘤耐药PDX模型,因而能更精确模拟耐药骨肉瘤的体内环境及基本特征。
敲低lnc-PHF3-3步骤:
设计和合成siRNA,使用在线siRNA设计工具,根据目标lncRNA lnc-PHF3-3的序列设计合适的siRNA。确保siRNA具有高特异性和高效率的敲低效果。序列如下:
siRNA-1:CATTAGCATCCTGAGATCTCATAAT(SEQ ID NO:1);
siRNA-2:TGGATGGAATACGGTAGCAAAGGAA(SEQ ID NO:2)。
转染骨肉瘤细胞系,将合成的siRNA转染到目标细胞系中。根据lipofactamineRNAiMAX转染试剂,在细胞生长到70%密度后进行转染实验。
lnc-PHF3-3过表达的构建:合成lnc-PHF3-3基因,无缝克隆到慢病毒过表达载体,测序验证后进行去内毒素质粒抽提,获得高纯度的lnc-PHF3-3过表达质粒后,利用lipofactamine2000转染试剂将lipofactamine过表达质粒转染到骨肉瘤细胞系中进行外源过表达。
体内实验的方法是:小鼠充分麻醉后将稳定转染si-PHF3-3骨肉瘤多药耐药细胞KHOSR的细胞悬浮液按照每只裸鼠100μL(106个细胞)注射到BALB/c-nu裸鼠的右侧胫骨的骨髓腔内。体内实验也是基于前面体外实验的稳定转染si-PHF3-3骨肉瘤多药耐药细胞进行。
结果如图3所示,敲低lnc-PHF3-3表达能够显著抑制骨肉瘤细胞的增殖能力,并在体内外实验中增强阿霉素对骨肉瘤耐药细胞和原位动物模型的杀伤作用。
结果如图4所示,lnc-PHF3-3过表达降低U2OS和KHOS细胞对阿霉素敏感性。
结果如图5所示,lnc-PHF3-3的抑制剂可抑制OS癌细胞的体内致瘤性和化疗耐药。
实施例4
为了能够全面分析lnc-PHF3-3的作用机制,本申请检测了lnc-PHF3-3序列中的miRNA结合位点,结果发现包括miR-142-3p、miR-146a-3p、miR-760、miR-196a-5p等在内的miRNA可能参与骨肉瘤化疗耐药的调控。利用Ago2-RIP和PCR检测技术,我们检测到lnc-PHF3-3可以直接与miRNA发挥调控作用的伴随蛋白Ago2相结合,从而明确lnc-PHF3-3能够与miR-142-3p直接结合,并通过结合生物信息软件预测和双荧光素酶报告基因实验,验证了lnc-PHF3-3与miR-142-3p的结合位点。
本实施例所用方法如下:
1)Ago2-RIP实验:将lnc-PHF3-3接入pG14-Ago2-GFP质粒中,并将质粒转入模式细胞293T中,利用Ago2蛋白的抗体进行RNA免疫共沉淀,RT-PCR和qRT-PCR检测此蛋白混合物中是否存在Ago2蛋白,从而证明lnc-PHF3-3是否与miR-142-3p发挥作用的重要蛋白Ago2直接结合。
2)MS2-RIP实验:将lnc-PHF3-3接入pG14-MS2-GFP质粒中,并将质粒转入模式细胞293T中,然后利用GFP抗体进行RNA免疫共沉淀,将得到的RNA逆转录成cDNA,qRT-PCR检测miR-142-3p的表达水平,从而进一步证明lncRNA-PHF3-3与miR-142-3p直接作用关系。
3)双荧光素酶报告实验:将lnc-PHF3-3连接入pmir-GLO质粒中,与miR-142-3p一起转染模式细胞293T,48小时后,吸取培养基,PBS冲洗3遍,加入细胞裂解液裂解细胞,上机检测荧光素酶的活性,通过与内参质粒相比,计算报告基因的相对活性。
结果如图7显示,过表达或干扰lnc-PHF3-3,发现miR-142-3p的表达水平随着lnc-PHF3-3的变化负向调节。这些结果提示:lnc-PHF3-3能够与miR-142-3p结合,并能够抑制其表达。
实施例5
1)预测结合位点:利用生物信息学软件(Starbase等)分析在lnc-PHF3-3上突变miR-142-3p结合的可能位点。
2)验证结合位点:
a.双荧光素酶报告实验:构建lnc-PHF3-3的野生型(wild type,WT)和突变(mutant,MUT)质粒。
野生型靶序列(HMGB1 WT):5’-UUUUGUAUAGUUAACACACTACC-3’(SEQ ID NO:4);突变型靶序列(HMBB1 MUT):5’-UUUUGUAUAGUUAACTGTGATGC-3’(SEQ ID NO:5)。
分别提取中量的lnc-PHF3-3 WT和lnc-PHF3-3 MUT质粒,与miR-142-3p(序列为:3’-AGGUAUUUCAUCCUUUGUGAUGU-5’,SEQ ID NO:6)一起转染骨肉瘤耐药细胞U2OSR,将细胞分为四组:①lnc-PHF3-3 WT+miR-142-3p NC;②lnc-PHF3-3 WT+miR-142-3p mimic;③lnc-PHF3-3 MUT+miR-142-3p NC;④lnc-PHF3-3 MUT+miR-142-3p mimic。48小时后,通过荧光素酶试剂盒,计算报告基因的相对活性。
b.MS2-RIP实验:将lnc-PHF3-3 WT和lnc-PHF3-3 MUT接入pG14-MS2-GFP质粒中,并将其转入骨肉瘤耐药细胞U2OSR中,将细胞分为三组:①空载组;②lnc-PHF3-3 WT;③lnc-PHF3-3 MUT。然后利用GFP抗体进行RNA免疫共沉淀,将得到的RNA逆转录成cDNA,qRT-PCR检测miR-142-3p的表达水平,从而验证lncRNA-PHF3-3通过预测结合位点与miR-142-3p相结合。
3)根据预测的与lnc-PHF3-3表达同向变化的目的基因(HMGB1)的mRNA,将它们的3’UTR序列构建于双荧光素酶质粒pmir-GLO中,与miR-142-3p一起转染骨肉瘤耐药细胞U2OSR,将细胞分为四组:①HMGB1 WT+miR-142-3p NC;②HMGB1 WT+miR-142-3p mimic;③HMGB1 MUT+miR-142-3p NC;④HMGB1 MUT+miR-142-3p mimic。48小时后,吸取培养基,PBS冲洗3遍,加入细胞裂解液裂解细胞,上机检测荧光素酶的活性,通过与内参质粒相比,计算报告基因的相对活性,以此来明确miR-142-3p通过预测结合位点来调控目的基因(HMGB1)的表达。
4)根据预测的与lnc-PHF3-3表达同向变化的,将它们的3’UTR序列构建于双荧光素酶质粒pmir-GLO中,利用双荧光素酶报告实验检测,外源性过表达lnc-PHF3-3对目的基因(HMGB1)的mRNA及miR-142-3p的影响。实验分组:a.外源性过表达lnc-PHF3-3组分①HMGB1 WT+miR-142-3p NC,②HMGB1 WT+miR-142-3p mimic;b.外源性过表达lnc-PHF3-3;对照组分①HMGB1 WT+miR-142-3p NC,②HMGB1 WT+miR-142-3p mimic。以此来明确lnc-PHF3-3通过预测结合位点来竞争性结合miR-142-3p从而使目的基因(HMGB1)的mRNA免于受miR-142-3p的调控,从而勾勒出lnc-PHF3-3、miR-142-3p和目的基因(HMGB1)的ceRNA调控网络。
5)进一步利用qRT-PCR和WB检测临床化疗敏感和耐药的组织样本中的lnc-PHF3-3、miR-142-3p和目的基因(HMGB1)的表达水平,并做lnc-PHF3-3与miR-142-3p,lnc-PHF3-3与目的基因(HMGB1)相关性分析,从而佐证上面分析。
6)探索miR-142-3p与目的基因(HMGB1)是否是lnc-PHF3-3促进骨肉瘤化疗耐药的媒介。干扰或过表达miR-142-3p或目的基因(HMGB1)后,CCK8,克隆形成,流式周期、WB等细胞和分子生物学实验检测miR-142-3p表达变化或目的基因(HMGB1)对骨肉瘤生长的影响(实验方法如前所述)。干扰或过表达miR-142-3p或目的基因(HMGB1)后,CCK8,克隆形成,流式周期、WB等细胞和分子生物学实验检测miR-142-3p表达变化或目的基因(HMGB1)对对骨肉瘤耐药细胞化疗耐药的影响(实验方法如前所述)。
结果如图8所示,利用4个生物信息学数据库(Targetscan,PITA,miRanda,RNA22)结合双荧光素酶报告基因、PCR等技术验证了miR-142-3p通过与HMGB1 mRNA的3’UTR结合负向调节HMGB1表达。
基于以上研究背景及前期工作,本申请得出结论:lnc-PHF3-3与miR-142-3p及其靶基因HMGB1的mRNA之间存在ceRNA的调控关系,即lnc-PHF3-3通过分子海绵作用吸附miR-142-3p,降低miR-142-3p的浓度,进而解除miR-142-3p对HMGB1的抑制作用,从而促进骨肉瘤的化疗耐药(图1)。申请人前期通过基因芯片、生物学信息分析以及功能学实验证实lnc-PHF3-3在骨肉瘤化疗耐药具有重要的作用,并借助Ago2-RIP、双荧光素酶报告基因等检测技术初步明确了lnc-PHF3-3/miR-142-3p及miR-142-3p/HMGB1的具体结合关系及结合位点,为以上推断提供了强有力的证据。
综上,本申请不仅阐明了lnc-PHF3-3/miR-142-3p/HMGB1轴介导骨肉瘤化疗耐药中的分子作用机制,更能够为研发新的靶向lnc-PHF3-3的药物逆转骨肉瘤化疗耐药奠定理论基础,对骨肉瘤化疗耐药发生机制的理解以及探寻骨肉瘤化疗耐药精准治疗的新方法具有重要意义。
上述实施例仅例示性说明本发明的原理及其功效,而非用于限制本申请。任何熟悉此技术的人士皆可在不违背本申请的精神及范畴下,对上述实施例进行修饰或改变。因此,举凡所属技术领域中具有通常知识者在未脱离本发明所揭示的精神与技术思想下所完成的一切等效修饰或改变,仍应由本申请的权利要求所涵盖。
Claims (10)
1.lnc-PHF3-3的用途,选自以下任一项或多项:
1)作为骨肉瘤化疗耐药治疗的靶标;
2)作为骨肉瘤化疗耐药诊断的标志物;
3)筛选骨肉瘤化疗耐药药物的靶标;
4)制备miR-142-3p抑制剂;
5)制备HMGB1激活剂。
2.特异性识别或扩增lnc-PHF3-3的物质在制备骨肉瘤化疗耐药诊断产品中的用途。
3.lnc-PHF3-3抑制剂在制备产品中的用途,所述产品至少具备以下功效之一:
1)抑制骨肉瘤细胞的增殖;
2)增强化疗药物对骨肉瘤细胞的杀伤作用;
3)上调miR-142-3p的表达水平;
4)下调HMGB1的表达水平;
5)治疗骨肉瘤化疗耐药。
4.如权利要求3所述的用途,其特征在于,lnc-PHF3-3抑制剂包括:抑制lnc-PHF3-3活性的物质,或抑制lnc-PHF3-3的表达、稳定性,或减少其有效作用时间的物质。
5.如权利要求4所述的用途,其特征在于,lnc-PHF3-3抑制剂选自:
敲除或沉默lnc-PHF3-3的试剂、特异性与lnc-PHF3-3结合的结合分子、针对lnc-PHF3-3的化学小分子拮抗剂或抑制剂、抑制由lnc-PHF3-3介导的骨肉瘤细胞的非锚定依赖生长或成瘤的试剂、或干扰lnc-PHF3-3和效应分子相互作用的试剂。
6.如权利要求5所述的用途,其特征在于,所述敲除或沉默lnc-PHF3-3的试剂包括:针对lnc-PHF3-3的CRISPR基因编辑系统、特异性干扰lnc-PHF3-3的编码基因表达的干扰分子、或针对lnc-PHF3-3的同源重组试剂或定点突变试剂,所述同源重组试剂或定点试剂将lnc-PHF3-3进行功能丧失性突变。
7.如权利要求6所述的用途,其特征在于,所述针对lnc-PHF3-3的CRISPR基因编辑系统包括siRNA,所述siRNA的编码DNA序列如SEQ ID NO:1或SEQ ID NO:2所示。
8.如权利要求3所述的用途,其特征在于,所述化疗药物包括阿霉素、顺铂、甲氨蝶呤和异环磷酰胺中的一种或多种的组合。
9.一种治疗骨肉瘤化疗耐药的药物,包括有效剂量的如权利要求3~8任一项所述的用途中的lnc-PHF3-3抑制剂。
10.如权利要求9所述的药物,其特征在于,还包括药学上可接受的载体或辅料。
