Abstract
本发明涉及分子生物学检测领域,具体涉及一种用于多重PCR二代测序的引物组合、试剂盒及建库方法,包括提取样本DNA,基于提取的样本DNA,利用引物组合配置第一步PCR扩增体系,进行第一步PCR扩增并纯化,基于第一步PCR扩增并纯化后的纯化产物进行第二次PCR扩增并纯化,对第二次PCR扩增并纯化后的纯化产物进行电泳鉴定后进行测序分析;本发明可以有效解决Ampliseq试剂盒存在的时间成本和金钱成本高的问题,对于客户定制化的panel设计生产周期只需要两周,并且可以极大的降低单个样本建库的成本,且在IonTorrent和Illumina测序平台都通用。

技术领域
本发明涉及分子生物学检测领域,具体涉及一种用于多重PCR二代测序的引物组合、试剂盒及建库方法。
背景技术
二代测序由于其超高的测序能力在科研和临床中具有极为重要的应用。二代测序技术也称深度测序、大规模平行测序,核心思想是边合成边测序(Sequencing bySynthesis),即通过捕捉新合成的末端的标记来确定DNA的序列,现有的技术平台主要有Roche/454FLX、Illumina/Solexa Genome Analyzer和Applied Biosystems SOLIDsystem。这三个技术平台各有优点,454FLX的测序片段比较长,高质量的读长能达到400bp;Solexa测序性价比最高,不仅机器的售价比其他两种低,而且运行成本也低,在数据量相同的情况下,成本只有454测序的1/10;SOLID测序的准确度高,原始碱基数据的准确度大于99.94%,而在15×覆盖率时的准确度可以达到99.999%。
Illumina/Solexa Genome Analyzer测序的基本原理是边合成变测序。在Sanger等测序方法的基础上,通过技术创新,用不同颜色的荧光标记四种不同的dNTP,当DNA聚合酶合成互补链时,每添加一种dNTP就会释放出不同的荧光,根据捕捉的荧光信号并经过特定的计算机软件处理,从而获得待测DNA的序列信息。
二代测序的一般流程如下:1)文库制备,将DNA用雾化或超声波随机片段化成几百碱基或更短的小片段。用聚合酶和外切核酸酶把DNA片段切成平末端,紧接着磷酸化并增加一个核苷酸黏性末端。然后将测序接头与片段连接;2)簇的创建,将模板分子加入芯片用于产生克隆簇和测序循环。芯片有8个纵向泳道的硅基片。每个泳道内芯片表面有无数的被固定的单链接头。上述步骤得到的带接头的DNA片段变性成单链后与测序通道上的接头引物结合形成桥状结构,以供后续的预扩增使用。通过不断循环获得上百万条成簇分布的双链待测片段;3)测序,DNA聚合酶结合荧光可逆终止子,荧光标记簇成像,在下一个循环开始
前将结合的核苷酸剪切并分解;4)数据分析,测序得到的原始数据是长度为几十个碱基的序列,要通过生物信息学工具将这些短的序列组装成长的Contigs甚至是整个基因组的框架,或者把这些序列比对到已有的基因组或者相近物种基因组序列上,进一步分析得到有生物学意义的结果。
聚合酶链反应(即PCR)是一种广泛运用于分子遗传和诊断的技术,用于放大扩增特定的DNA片段,可看作是生物体外的特殊DNA复制,可分析任何短的DNA序列,PCR的最大特点,是能将微量的DNA大幅增加,即使样品中只含有低水平的DNA。PCR技术可用于扩增分析用的DNA或RNA选定片段。
目前市场上最成功的商业化多重PCR建库技术是Thermo Fisher公司的Ampliseq技术,该技术可以在同一孔反应中完成上千对引物的扩增,使得多个靶标区域的富集可以通过一次PCR反应完成,随后加上Ion Torrent测序平台的通用接头建好文库用于二代测序。然而,这个产品存在最大的缺陷是客户定制化的panel设计生产周期较长,需要两到三个月,严重的增加了时间成本;并且每个样本的建库费用高达1000-2000元,致使其经济成本极高;另外该试剂盒只适用于Ion Torrent测序平台,受平台因素影响大,亦不利于测序费用的降低。
发明内容
针对上述现有技术的不足,本发明旨在提供一种用于多重PCR二代测序的引物组合、试剂盒及建库方法,以解决现有建库技术时间成本及金钱成本高的问题。
为了解决上述问题,本发明采用了如下的技术方案:
设计一种用于多重PCR的二代测序的引物组合,包括:如SEQ ID NO:1-SEQ ID NO:806所示核苷酸序列;
基于设计的引物组合涉及试剂盒以及反应体系进行建库,包括:
1)、提取样本DNA;
2)、基于提取的样本DNA,配置第一步PCR扩增体系,进行第一步PCR扩增并纯化,
3)、基于第一步PCR扩增并纯化后的纯化产物进行第二次PCR扩增并纯化;
4)、对第二次PCR扩增并纯化后的纯化产物进行电泳鉴定后进行测序分析。
本发明的有益效果在于:本发明可以有效的解决Ampliseq试剂盒存在的问题,对于客户定制化的panel设计生产周期只需要两周,并且可以极大的降低单个样本建库的成本,且在IonTorrent和Illumina测序平台都通用。

需要说明的是,这些实施例仅用于说明本发明,而不是对本发明的限制,在本发明的构思前提下本方法的简单改进,都属于本发明要求保护的范围。
实施例一
特异性引物设计
本发明采用表1中的特异性引物进行建库。

实施例二
DNA制备
按医疗常规操作采集外周静脉血,或组织或鼻咽拭子样本等,使用核酸提取试剂盒提取DNA。
实施例三
第一步PCR扩增
将403对引物(共806管引物),每管引物等体积(根据样本例数计算)混匀,为Primer Mix。
每例DNA样本,制备PCR体系(总反应体系为50μL),分别为PCR反应液、引物混合物Primer Mix、及DNA样本组成:
PCR反应液由25μlPlatinum Multiplex PCR Master Mix 2×(赛默飞)、5μl GCEnhancer(赛默飞)混合;
引物混合物Primer Mix 15μl;
DNA样本5μl。
充分混匀反应体系,短暂离心,进行扩增反应。PCR扩增条件如下:98℃,3分钟;96℃45秒,80℃30秒,54℃3分钟,68℃30秒,共45个循环。
实施例四
PCR产物纯化
磁珠充分混匀,取0.8倍体积的磁珠加入;涡旋震荡,室温放置5min,使DNA充分吸附在磁珠上;短暂离心,将离心管放在磁力架上,静置5min;待溶液清亮,用枪头小心吸弃上清液,避免吸到磁珠;加入180μL当天配置的80%乙醇漂洗,静置30sec;吸弃乙醇;短暂离心,将离心管放置在磁力架上,用10μL枪头彻底将液体吸净;室温干燥5min使乙醇尽量挥发干净;加入25μL ddH2O,涡旋混匀,室温静置5min;短暂离心,将离心管放在磁力架上5min;转移23μL DNA溶液至干净的标记好的PCR管中。
实施例五
第二步PCR扩增
制备PCR体系(总反应体系为50μL),分别为PCR反应液、PE1.0、Barcode及上步纯化产物组成:
PCR反应液指25μl 2×KAPA HiFi Hotstart Ready Mix(KAPA);
1μl PE1.0;
1μl Barcode;
23μl上步纯化产物。
充分混匀反应体系,短暂离心,进行扩增反应。PCR扩增条件如下:98℃,3分钟;98℃20秒,65℃30秒,72℃20秒,共15个循环;68℃10分钟。
实施例五
PCR产物纯化
磁珠充分混匀,取1.8倍PCR产物体积的磁珠加入(例如:50μL PCR产物加入90μL磁珠);涡旋震荡,室温放置5min,使DNA充分吸附在磁珠上;短暂离心,将离心管放在磁力架上,静置5min;待溶液清亮,用枪头小心吸弃上清液,避免吸到磁珠;加入180μL当天配置的80%乙醇漂洗,静置30sec;吸弃乙醇;短暂离心,将离心管放置在磁力架上,用10μL枪头彻底将液体吸净;室温干燥5min使乙醇尽量挥发干净;加入20μL ddH2O,涡旋混匀,室温静置5min;短暂离心,将离心管放在磁力架上5min;转移18μL DNA溶液至干净的标记好的离心管中;Qubit测定浓度,将文库稀释至1.5ng/μL,交给测序组测序。测序数据量每例样本1.5G。
实施例六
电泳鉴定
每个样品取5uL,进行2.5%的琼脂糖电泳,观察是否有条带,以及条带长度是否在100-200bp之间。
实施例七
结果分析
方法建库,HiSeq2000测序平台PE 2*150测序,单个样本取100Mb数据,上靶率98%,平均深度为985×,98.9%的位点测序深度在10×以上。

Claims (4)
1.一种基于多重PCR的二代测序的建库方法,其特征在于,包括:
1)、提取样本DNA;
2)、基于提取的样本DNA,配置第一步PCR扩增体系,进行第一步PCR扩增并纯化,
3)、基于第一步PCR扩增并纯化后的纯化产物进行第二次PCR扩增并纯化;
4)、对第二次PCR扩增并纯化后的纯化产物进行电泳鉴定后进行测序分析;
第一步PCR扩增体系包括:25体积份的Platinum Multiplex PCR Master Mix 2×、5体积份的GC Enhancer、15体积份的引物组合和5体积份的DNA样本;
第二步PCR扩增体系包括:25体积份的2×KAPA HiFi Hotstart Ready Mix、1体积份的PE1.0、1体积份的Barcode和23体积份的第一步PCR扩增纯化产物;
引物组合包括:如SEQ ID NO:1-SEQ ID NO:806所示核苷酸序列;
所述第一步PCR扩增的条件为:98℃、3分钟,循环一次;96℃、45秒,80℃、30秒,54℃、3分钟,68℃、30秒,循环45次;
所述第二次PCR扩增的条件为:98℃、3分钟,循环一次;98℃、20秒,65℃、30秒,72℃、20秒,循环15次;68℃保持10分钟。
2.如权利要求1所述基于多重PCR的二代测序的建库方法,其特征在于,所述电泳鉴定的条带长度在100-200bp之间。
3.如权利要求1所述基于多重PCR的二代测序的建库方法,其特征在于,所述测序分析采用HiSeq2000测序平台进行测序,上靶率高于98%,平均深度深于985×,98.9%的位点测序深度在10×以上。
4.如权利要求1所述基于多重PCR的二代测序的建库方法,其特征在于,所述样本DNA来源于外周静脉血、组织或鼻咽拭子样本。
