技术领域
本发明涉及用于检测617种SNP和InDel的引物组合及其在法医鉴定和亲缘关系鉴定中的应用。
背景技术
以法医学与遗传学作为基础学科的DNA分型检测技术在法医遗传领域具有广泛应用。传统的法庭科学领域个体识别的金标准是基于毛细管电泳平台进行STR分型。该技术经过近三十年的积累,目前已经可以很好的解决血液、唾液、精液、骨骼、肌肉等常规生物检材的DNA分型检验问题。然而,在许多案例中,从生物检材中提取的DNA样本会由于人为或自然因素而高度降解,无法进行有效STR分型检验,使案件侦破陷于困境。
单核苷酸多态性(Single Nucleotide Polymorphism,SNP)标记,是目前国际上广泛应用的遗传标记之一。与传统法医遗传标记STR相比,SNP具有诸多优势。首先,SNP遗传标记突变率更低,遗传稳定性更高,分析结果更加可靠。其次,SNP的多态性基于DNA上的单碱基位点而不像是STR基于核心片段,因此SNP的扩增片段的长度可以更短,甚至是小于100bp,更适用于降解DNA样本的分析检测。再次,SNP数据处理较STR更加简单、自动化。最后,SNP分型数据中没有stutter峰等伪峰,有助于简化等位基因分析。因此,SNP分型可被应用于精确个体识别方向遇到的高度降解的DNA样本。
SNP作为二等位基因遗传标记,单个SNP位点遗传信息量有限,仅为STR信息量的20%-30%,要满足精准个体识别的应用要求,需要同时扩增较多的SNP位点,以13个CODIS基因座的随机匹配概率作为参考,该值需要至少低于10-13,通常40-45个杂合度大于0.4的SNP位点能够提供低于10-15的随机匹配概率。由于SNP位点在不同人群中具有不同的等位基因频率,所以实际工作中SNP的需求量是不同的。大约需要50-100个SNP才能获得相当于10-16个STR基因座的识别能力。
为了得到更多的SNP位点分型信息,需要实现DNA的序列多态性检测,而测序技术是序列多态性遗传标记最好的检测手段。二代测序,也称下一代测序(Next GenerationSequencing,NGS)或大规模并行测序(Massively Parallel Sequencing,MPS)。相比传统的DNA测序方法,二代测序技术具有高通量、高速度、集成化、低成本等显著优势,在亲子鉴定、遗传病研究和临床诊断领域已得到广泛应用,在法医遗传学领域也具有重要应用前景。

本发明的发明人基于Illumina Miseq二代测序平台开发了包含有适用于个体识别的609个SNP和8个InDel的复合分型体系(多重扩增引物组)。复合分型体系结合二代测序平台能够一次性获得复合体系中多个SNP和InDel的全部基因分型。复合分型体系遗传稳定性高,SNP位点以及InDel个数多,包含了更多的遗传信息且分型准确。复合分型体系的扩增产物长度为56-225bp,平均为176bp,且平均扩增产物长度以下的位点数为422个,数量占到总体系近七成,更适用于法医降解检材。在进行个体与个体间的样本比对时,可更加直接简便的观察出样本间的差异。复合分型体系的均衡性好,检出均一性在83%左右,尽可能的满足了在法庭科学领域精准个体识别的要求。本发明对于法医鉴定和亲缘关系鉴定具有应用价值。

以下的实施例便于更好地理解本发明,但并不限定本发明。下述实施例中的实验方法,如无特殊说明,均为常规方法。下述实施例中所用的试验材料,如无特殊说明,均为自常规生化试剂商店购买得到的。表1至表4中,rs编号即SNP/InDel在NCBI的SNP数据库中的rs编号。

实施例1、引物组合的设计和制备
通过大量预实验和效果比较验证,本发明的发明人发现了引物组合。
引物组合由1234种引物组成。引物组合的所有引物在同一体系中进行PCR扩增。
1234种引物中,每2种引物形成一个引物对。因此引物组合由617个引物对组成。
每个引物对的靶序列包括一种SNP或InDel。因此,引物组合可用于检测609个SNP和8个InDel。609个SNP和8个InDel分布于23对染色体。609个SNP和8个InDel的信息见表1。

引物浓度:引物的工作浓度,即每种引物在反应体系中的浓度。
实施例2、采用引物组合利用二代测序平台进行SNP分型的方法的建立
标准品样本:2800M Control DNA,Promega,DD7101。
供试样本(供试样本1和供试样本2):两个采血卡,血样分别采集自两个男性。
一、提取供试样本的基因组DNA,然后用超纯水稀释至DNA浓度为1ng/μL,即为模板溶液。取标准品样本,用超纯水稀释至DNA浓度为1ng/μL,即为模板溶液。共计三种模板溶液。
二、PCR扩增
取模板溶液,采用实施例1设计的引物组合进行PCR扩增。
PCR扩增的反应体系为20μL,其中含有1μl模板溶液、1U TaqDNA polymerase和引物混合物。反应体系中的其它组分及其在反应体系中的浓度为:20mM Tris-HCl pH 8.3、50mM KCl、1.6mM MgCl2、0.8mg/ml牛血清白蛋白、0.2%(体积比)Tween-20、3.2%(体积比)甘油、0.02g/100ml NaN3、200mM dNTP。反应体系中,余量为ddH2O。引物混合物提供的有效成分为1234种引物。反应体系中,各个引物的浓度见表1。
PCR扩增的反应程序:95℃11min;94℃30s、59℃2min、72℃1min,25个循环;60℃60min;4℃保存。
三、PCR扩增产物的纯化
完成步骤二后,取扩增产物,采用PCR Purification Kit并按说明书操作,进行DNA纯化,得到纯化产物。
PCR Purification Kit(250):QIAGEN公司,产品目录号为28006。
四、文库制备
1、取步骤三的纯化产物,采用TruSeq DNA PCR-Free HT Library Prep Kit并按说明书操作,进行文库制备。
TruSeq DNA PCR-Free HT Library Prep Kit:Illumina公司,产品目录号为FC-121-3003。文库制备的过程依次包括:末端修复、末端修复产物纯化、连接A-tail、连接Adapter以及连接产物的纯化。
2、取步骤1的产物,采用KAPA Library Quantification Kit进行文库定量,然后进行文库均一化,得到文库溶液。
KAPA Library Quantification Kit:KAPA公司,产品目录号为KK4824。
五、测序
取步骤四得到的文库溶液,采用测序试剂

v2Reagent Kit在MiSeq FGx二代测序仪(MiSeq FGx Forensic Genomics System,Illumina公司)进行测序(测序读长设置为正向251bp,反向51bp)。

六、数据分析
BWA(Burrows-Wheeler Alignment Tool)序列比对工具的信息见网址:https://sourceforge.net/projects/bio-bwa/files/。
1、使用BWA序列比对工具将测序序列比对到参考序列(hg38人类基因组),得到比对结果。
2、根据比对结果(.bam格式)中测序序列在参考序列的位置,筛选出目标序列,即扩增子序列。
3、根据比对结果,判断每个目标SNP位点是否突变,进而获得SNP分型。
质控:如果SNP位点出现在双端测序的重叠区域且不一致,将被视为低质量序列过滤掉;如果SNP位点没有被单端测序或者双端测序覆盖到,将被标示为“N”。
确定扩增子的基因型丰度:每个扩增子序列都有其基因型,将所有属于同一个扩增子的序列,根据其序列数量,确定每个扩增子的基因型丰度。
统计:将每个扩增子的基因型丰度统计到一个文本文件中(.txt格式);其中,基因型丰度为0表示无扩增结果,基因型丰度低于10或者在杂合子分型中或者基因型丰度低于最大丰度的1%均认为是测序错误,不出现在分型统计的txt文件中。
结果见表3。标准品样本得到了609个SNP和8个InDel的全部基因型结果。供试样本1仅有2个SNP(rs12439433和rs3130315)以及1个InDel(rs2032678)未获得基因型结果,其他607个SNP以及7个InDel均获得了基因型结果。供试样本2仅有3个SNP(rs11242909、rs3130315和rs763869)未获得基因型结果,其他606个SNP以及8个InDel均获得了基因型结果。结果表明,本发明能够满足法医物证检验的要求。
对比例、
取实施例2中的标准品样本,用超纯水稀释至DNA浓度为1ng/μL,即为模板溶液。
用表4中的125个引物对替换表2中的相应的125个引物对,其他同实施例2。
结果见表3。标准品样本有123个SNP未获得基因型结果。
