Abstract
本发明涉及一种向靶细胞中递送基因的方法。本发明利用免疫细胞作为病毒包装以及运输的载体,完成细胞间生物大分子的递送,进而在靶细胞中改变其原有特性或是产生新的特性。本发明的基因递送系统,一方面能利用免疫细胞的特异性,实现对靶细胞如肿瘤细胞的杀伤;另一方面,通过对靶细胞的基因递送,进而改造病灶中细胞的基因,从而实现对靶细胞的直接杀伤。
Description
技术领域
本发明涉及一种基因传递的方法,尤其涉及一种利用免疫细胞作为病毒包装以及运输的载体,实现对靶细胞的基因递送的方法。
背景介绍
免疫细胞是人体循环系统中最重要的组成部分之一,免疫细胞的功能是在机体出现病理学,毒理学等疾病过程时进行防御,因此改造免疫细胞以增强其功能,对于多种疾病都有重要价值。
重新导向免疫系统使之靶向并消除癌症细胞是治疗癌症的一个重要手段,免疫反应的特异性和全能性一直是这个技术中需要不断优化的方向。其中对于免疫细胞,例如T细胞介导的在体内和体外抑癌效应是最早被探究的。在原代T细胞里通过反转录病毒或慢病毒转导引入外源基因,使得T细胞能够特异性识别肿瘤相关抗原,再将这种改造后的T细胞回输到病人体内以达到治疗目的。这种过继性T细胞免疫治疗手段已经被广泛研究和应用,其中最常见的对T细胞的改造手段集中在转基因T细胞受体(tTCR)以及嵌合抗原受体(CAR)。tTCR对T细胞的天然TCR进行改造,这样被改造的T细胞(TCR-T)保持原有结构的同时也有抗原选择性和高亲和性的特点。而CAR是综合了B细胞受体识别抗原以及T细胞受体受刺激应答的特点,使得被改造后的T细胞(CAR-T)可以有效攻击表达对应抗原的癌症细胞。CAR治疗方案目前对于慢性淋巴白血病的临床治疗中取得了很高的应答率。FDA已经批准了这种细胞免疫治疗方案在癌症上的应用,成为细胞免疫治疗应用的分水岭(Nathan S etal.Curr Hematol Malig Rep 201710)。
尽管CAR-T在治疗血液肿瘤方面取得了很大的成功,但这种个体化的疗效会因为具体病灶环境以及细胞质量不同存在不小变数,尤其是在实体瘤治疗方面受到肿瘤细胞暴露的局限性以及肿瘤微环境的复杂性影响,CAR-T细胞的疗效不会像针对血液肿瘤那么明显。为了保持CAR-T细胞的持久聚集以及对肿瘤的渗透杀伤,对于这种T细胞治疗方法会进行很多不同方面的改造。其中包括通过CCR4或CCR2b等定向引导CAR-T细胞的运输和浸润肿瘤实质;通过共表达细胞因子(IL-2,IL-7等)来增加CAR-T细胞的增殖和持久性;还有通过对信号通路的生物信息学分析来重新改造免疫抑制的微环境,例如通过CAR-T细胞共表达CAT,PD-1,CTL-4等介导的信号通路来实现更有利于免疫治疗的改造(Isabelle R etal.Molecular Therapy 2017Vol.25No 5)。
以上的方法多为通过过继性输入的免疫细胞的膜表面或分泌的分子,作用于宿主细胞的胞外分子,达到效用,无法进入宿主细胞内,作用于宿主细胞的胞内分子。
通过病毒体系向靶细胞传递基因,是基因治疗领域常用的方法。慢病毒是逆转录病毒的一个亚科,被认为是基因传递最有效的方式之一。慢病毒既可转染分裂细胞也可以转染非分裂细胞。在病毒转染靶细胞之前,需要先在宿主细胞中对病毒进行包装(Adam S Cet al.Molecular Biotechnology 2007.36(3):184–204)。
慢病毒的包装是通过将含有病毒元件的多个质粒共转染细胞,然后经过一段时间后上清中就含有细胞分泌出的包装好的病毒颗粒。其中包装病毒的质粒系统是通过对病毒基因组中顺式作用元件和编码反式作用蛋白的序列进行分离而构建的。常见的有三质粒系统和四质粒系统,以三质粒系统为例,其中包括包装质粒、包膜蛋白质粒和转移质粒。包装质粒(例如psPAX2)在CMV启动子的控制下,表达HIV 21复制所需的全部反式激活蛋白,但不产生病毒包膜蛋白及辅助蛋白vpu;包膜蛋白质粒(例如pMD2.G)编码水泡性口炎病毒G蛋白(VSV2G),应用VSV2G包膜的假构型慢病毒载体扩大了载体的靶细胞嗜性范围,而且增加了载体的稳定性;转移质粒DNA能转录出慢病毒遗传物质RNA,其包括目的基因。通过把三质粒共转到细胞中,宿主基因组在表达时,随宿主基因转录出的目的基因RNA与psPAX2,pMD2.G基因翻译出的蛋白组装为慢病毒。一般会在共转后3-4天收集并纯化病毒。
通过病毒方式感染靶细胞时,病毒进入靶细胞后,其遗传物质RNA反转录出DNA,该基因再整合到靶细胞的基因组中,完成感染过程。因为只有病毒的遗传物质能整合到靶细胞基因组并进行表达,而病毒的外壳和膜蛋白不能整合表达,因此病毒侵染后并不能像普通的病毒一样在靶细胞里反复增殖,故对宿主是无害的但可以高效的将目的基因转染到靶细胞基因组中。
一般用于病毒包装的细胞都是来源于HEK293细胞品系,主要是对人源胚胎肾细胞进行一些改造筛选或是驯化的而得到的细胞系,其中最常用的293T细胞系,已经广泛运用于慢病毒的包装生产。而运用免疫细胞进行病毒包装及对于靶细胞的递送并无先例。
免疫细胞一般是作为病毒的靶细胞。在原代T细胞里通过反转录病毒或慢病毒转导引入外源基因,使得T细胞能够特异性识别肿瘤相关抗原,再将这种改造后的T细胞回输到病人体内以达到治疗目的。这种过继性T细胞免疫治疗手段已经被广泛研究和应用,其中最常见的是TCR-T和CAR-T。在CAR-T细胞的制备中,CAR序列作为目的基因,包含在病毒的遗传物质中;当慢病毒侵染T细胞后,CAR序列会整合到T细胞的基因组中,其他辅助用的共表达分子也一般是通过与以上相同的递送形式,这样被改造的T细胞就可以持续表达诸如CAR和辅助分子等外源基因。
在细胞治疗和基因治疗领域,现阶段有些关于细胞间传递的一些科研上的尝试(Ryosuke K et al.Nture communications 2017 9:1305;Chen-Yuan K etal.Sci.Adv.2018;4:eaau6762)。但一直需要有更高效的体系能特异性靶向并有效攻击靶细胞。
发明内容
本发明利用免疫细胞作为病毒包装以及运输的载体,完成细胞间病毒形式的递送,进而在受体细胞中改变其原有特性或是产生新的特性。
本发明公开了以下序号所示的技术方案:
1.一种对靶细胞传递生物大分子的方法,所述的方法包括如下步骤:
a)将生物大分子导入免疫细胞中,组装成包含生物大分子的递送系统;
b)步骤a)的递送系统与靶细胞接触;
c)靶细胞接受递送系统递送的生物大分子。
2.如技术方案1所述的方法,其中的免疫细胞是T细胞,B细胞或NK细胞。
3.如技术方案2所述的方法,其中的免疫细胞是T细胞。
4.如技术方案3所述的方法,其中的T细胞是CAR-T或TCR-T细胞。
5.如前述任一项技术方案所述的方法,其中的生物大分子相对于免疫细胞是外源生物大分子。
6.如前述任一项技术方案所述的方法,其中的生物大分子选自多肽,蛋白和遗传物质中的一种或多种。
7.如技术方案6所述的方法,其中所述的遗传物质是DNA和/或RNA。
8.如技术方案7所述的方法,其中所述的RNA选自mRNA、siRNA和gRNA中的一种或多种。
9.如技术方案7所述的方法,其中的RNA为gRNA。

本发明的递送体系为可以是病毒体系或外泌体体系。我们提出的方法可通过免疫细胞产生细胞间的递送体系,如病毒形式。病毒可以侵染靶细胞,递送病毒携带的外源遗传物质,标记靶细胞或编辑靶细胞的基因或是调节靶细胞所处微环境。发明所述的对靶细胞传递遗传物质的方法可用于各种应用中,包括研究应用、诊断应用、工业应用以及治疗应用,例如,可以研究对下游基因的发展、代谢、表达等的作用。该方法还可以用于研究肿瘤模型,可以在免疫细胞特异性识别肿瘤细胞后进而被激活诱导产生递送系统,通过递送系统包装的物质,包括像活性分子或是遗传物质甚至于基因编辑工具来研究肿瘤细胞的特性以及肿瘤微环境。
相比现有的细胞治疗方法如CAR-T仅作用于胞外的靶标,本发明的方法能实现更广谱的效用,而病毒本身的广阔适用特性为免疫细胞治疗提供了更多优化工具的选择。本发明所提出的病毒包装方法和对靶细胞进行生物大分子递送的方法,通过利用免疫细胞作为一个中介来传递具有生物医学效应的大分子或大分子复合物,从而实现对靶细胞的改造,实现疾病的监测或治疗。具体而言有下述三种优点:
(1)通过免疫细胞(例如,T细胞)产生病毒颗粒这一次级递送载体,利用免疫细胞对目标病变的特异性靶向来保证病毒颗粒在关键的病灶产生作用,在病毒颗粒中可以包含例如耦合GFP绿色荧光蛋白的Ig抗体这样的肿瘤标记物,或者相关的抗体药物,从而实现对病灶的标记。本发明可以用于诊断,或者用于辅助手术治疗,或者用于直接递送抗肿瘤药物等。
(2)通过免疫细胞(例如T细胞)产生病毒颗粒,这些病毒颗粒作为次级的递送载体,利用免疫细胞对目标病变的特异性靶向性来保证病毒颗粒在关键的病灶产生作用,在病毒颗粒中可以包含例如编辑PDL1基因的基因编辑CRISPR系统,从而调控肿瘤的存活生长基因,或抗药性基因,或抗免疫抑制能力基因,或者肿瘤微环境中的其他促进肿瘤生长的细胞中的基因。这样的免疫细胞-次级病毒联合递送的基因编辑手段,一方面具有免疫细胞的特异性,同时次级载体病毒实现了CRISPR系统的递送,进而改造了病灶中细胞的基因,从而实现对肿瘤细胞的直接杀伤,或者增强肿瘤杀伤药物,特别是靶向药物、肿瘤免疫疗法、CART等细胞疗法等药物的疗效,实现联合用药,或增强已有药物的药效,或者降低已有药物的毒性。
(3)通过免疫细胞(例如T细胞)产生的外泌体(Exosome)等细胞自身分泌物,作为次级递送载体,利用免疫细胞对目标病变的特异性靶向性来保证外泌体在关键的病灶产生并发挥作用。我们将基因编辑蛋白/RNA分子连接到可以定位外泌体的序列上(比如exosome-associated tetraspanin protein CD9,或者Lamp2b,或者C-terminal fusionof the C1C2 domain from MFG-E8),这样可以使得这些外泌体包含例如编辑PDL1基因的基因编辑CRISPR系统,从而调控肿瘤的存活生长基因,或抗药性基因,或抗免疫抑制能力基因,或者肿瘤微环境中的其他促进肿瘤生长的细胞中的基因。这样的免疫细胞-次级外泌体联合递送的基因编辑手段,一方面具有免疫细胞的特异性,同时次级载体外泌体实现了CRISPR系统的递送,进而改造了病灶中细胞的基因,从而实现对肿瘤细胞的直接杀伤,或者增强肿瘤杀伤药物,特别是靶向药物、肿瘤免疫疗法、CART等细胞疗法等药物的疗效,实现联合用药,或增强已有药物的药效,或者降低已有药物的毒性。

本发明在此通过对使用下述定义和实施例的引用进行详细描述。所有在本文中提及的专利和公开文献的内容,包括在这些专利和公开中披露的所有序列,明确地通过提述并入本文。
免疫细胞
“免疫细胞”在本发明中作为“供体细胞”。
本文所述的免疫细胞是指能识别抗原、产生特异性免疫应答的细胞,例如T细胞、B细胞、天然杀伤细胞(NK)细胞、巨噬细胞、以及改造过的免疫细胞等。
在肿瘤免疫应答中,T细胞所介导的细胞免疫起主要作用,T细胞通过T细胞受体(TCR)识别肿瘤抗原,从而使自身激活,杀伤肿瘤细胞。最常见的对T细胞的改造手段集中在转基因T细胞受体(tTCR)以及嵌合抗原受体(CAR)。tTCR对T细胞上天然TCR进行改造,使其保持原有结构的同时也有抗原选择性和高亲和性的特点,被改造后的T细胞为TCR-T。而CAR是综合了B细胞受体识别抗原以及T细胞受体受刺激应答的特点,使得被改造后的T细胞(CAR-T)可以有效攻击表达对应抗原的癌症细胞。
在经典的CAR中,将特异识别肿瘤抗原的单克隆抗体的scFv片段植入T细胞或NK细胞上。可以使用例如逆转录病毒载体将编码CAR的核酸导入T细胞、NK细胞或NKT细胞中。以这种方式,可以生成大量的癌症特异性T细胞、NK细胞或NKT细胞用于过继性细胞转移。这一方法的早期临床研究已经在一些癌症中显示了效力。
靶细胞
“靶细胞”在本发明中也称为“宿主细胞”或“受体细胞”。
靶细胞是能被免疫细胞特异性识别的细胞,例如靶细胞可以是肿瘤细胞,可以是异体细胞,也可以是病原体,或其他呈递异体抗原的免疫细胞。靶细胞表面都具有不同于自体的抗原表达。
任何类型的细胞都可能成为靶细胞,例如干细胞、例如胚胎干(ES)细胞、诱导的多能干(iPS)细胞、生殖细胞;体细胞,例如成纤维细胞、造血细胞、神经元、肌肉细胞、骨细胞、肝细胞和胰腺细胞等。
生物大分子
生物大分子在本发明中是指多肽,蛋白质和遗传物质。
术语“遗传物质”是指具有任何长度的核苷酸的聚合形式,即多核苷酸序列,是脱氧核糖核苷酸或核糖核苷酸、或其类似物的聚合形式。多核苷酸可具有任何三维结构,并且可以执行已知或未知的任何功能。以下是多核苷酸的非限制性实例:基因或基因片段的编码区或非编码区、外显子、内含子、信使RNA(mRNA)、转运RNA、核糖体RNA、短发夹RNA(shRNA)、micro-RNA(miRNA)、siRNA(静默RNA)、指导RNA(gRNA)、核酶、cDNA、重组多核苷酸、分支多核苷酸、质粒、载体、任何序列的分离的DNA、任何序列的分离的RNA、核酸探针和引物。多核苷酸可以包含一个或多个经修饰的核苷酸,如甲基化的核苷酸和核苷酸类似物。如果存在,可以在聚合物组装之前或之后进行核苷酸结构的修饰。核苷酸的序列可以被非核苷酸组分中断。多核苷酸可以在聚合后,如通过与标记的组分缀合来进一步修饰。
本发明作为生物大分子的蛋白质可以是表面分子、表面抗原,如表面抗原CD19,可以是分泌分子、细胞因子如CCL19等。
表面分子指定位于细胞表面附近的分子,一般可用显微镜结合染色或其他定位技术观察到该分子定位于细胞膜处,或该分子可以在细胞膜完整的情况下被流式细胞术检测到。表面分子可以是膜蛋白,膜蛋白可以整合到细胞膜上,或与细胞膜相互作用/结合。膜蛋白都可以被修饰,如加上脂肪酸链或异戊二烯化。膜蛋白分为几类,包括内在膜蛋白和外周膜蛋白。内在膜蛋白是整合于膜上的蛋白质,一般需要加入表面活性剂(如SDS)或其他非极性溶剂才能从膜中分离,内在膜蛋白中的跨膜蛋白可以具有跨膜结构域,单向内在膜蛋白可以只从一个方向(膜外或膜内)与膜结合,部分插入膜中。外周膜蛋白是能够暂时与膜或其他膜蛋白结合或相互作用的蛋白。一类常见的表面分子为分化簇,也称分化群或简称为CD,提供了免疫表型分析/免疫分型的靶标,许多分化簇分子为配体、受体、或细胞黏附分子。表面抗原CD19为分化簇分子的一种。
分泌分子指由细胞分泌的分子,可以通过不同分泌通路来分泌。分泌分子一般具有离开细胞的能力,包括细胞因子、荷尔蒙、生长因子等。分泌分子可以位于囊泡处,通过囊泡运送。细胞因子是一类重要的分泌分子,通常为对细胞信号传导起作用的一类蛋白。细胞因子分为多种,包括趋化因子、干扰素、白细胞介素、淋巴因子、肿瘤坏死因子等。CCL19为细胞因子的一种。本发明导入到免疫细胞的生物大分子可以是与免疫细胞中不同的生物大分子,即外源生物大分子;也可以是与免疫细胞自身产生和表达的相同的生物大分子。
质粒
本发明的遗传物质可以直接导入免疫细胞,如将线性DNA直接导入免疫细胞;或者通过构建的质粒导入免疫细胞。
包含需要递送的遗传物质,该遗传物质可以是DNA或RNA,该遗传物质被免疫细胞用于递送系统的产生或增强。
质粒可以是包含病毒包装所需的辅助质粒以及带有目标分子基因的穿梭质粒;该目标分子基因可以是示踪蛋白(例如GFP等)或是其他细胞功能相关的效应分子(例如细胞因子等),也可以是基因编辑系统(例如CRISPR系统)
质粒也可以是包含促进外泌体包装,分泌,定向所需的辅助质粒以及带有目标分子基因的质粒。
质粒还可以包含基于待用于表达的宿主细胞而选择的一种或多种调节元件,所述调节元件可操作地连接至待表达的核酸序列。在重组质粒内,“可操作地连接”旨在表示感兴趣的核苷酸序列以一种允许该核苷酸序列的表达的方式被连接至该一种或多种调节元件(例如,处于一种体外转录/翻译系统中或当该载体被引入到宿主细胞中时,处于该宿主细胞中)。
病毒系统
本发明中作为递送系统的病毒系统可以是慢病毒(Lenti-virus)、腺相关病毒(AAV)、腺病毒(Adenovirus)、逆转录病毒(Retro Virus)、狂犬病毒(Rabies Virus)以及疱疹病毒(Herpes Virus)。
病毒是一种通常只能在活细胞或是其他生物机体里才能复制具有感染性的微小生物,病毒的侵染谱广泛而多变,包括动物植物和微生物。不同病毒有着差异很大的形状及大小,一般完整的病毒颗粒(Virion)会包含核酸长链作为它的遗传物质,和一个保护性的蛋白外壳称为衣壳(capsid),其中衣壳蛋白一般由病毒遗传物质编码。另外病毒通常也可以从被侵染的宿主细胞膜中获得一个脂质外膜(envelope),这个外膜上会含有由病毒基因组或宿主细胞基因组编码的蛋白,这个外膜对病毒的感染性起着重要的作用。
病毒的遗传物质可以是DNA或者RNA基因组,因此病毒可以被分为DNA病毒和RNA病毒。病毒基因组DNA或RNA可以是单链也可以是双链,同时形态上也存在环形,直链甚至片段化。腺病毒(Adenovirus)属于一种双链DNA(dsDNA)病毒,鉴于它对分裂及不分裂细胞的可感染性以及对大量外源基因携带能力,腺病毒经常被用于基因治疗中的病毒载体,另外溶瘤性腺病毒在癌症治疗上的应用已经在中国被批准;腺相关病毒(AAV)是一种单链DNA(ssDNA)病毒,它在人体中诱导的免疫反应非常小,且具有多种血清亚型对不同的组织器官有特异侵染性,因此在基因治疗中有着明显的优势,目前AAV已经被广泛应用于基因治疗的临床实验中,其中包括血友病,脊髓性肌萎缩,帕金森疾病等。还有一些常见的病毒如孢疹病毒(Herpes simplex virus HSV)也是属于DNA病毒,因其溶瘤能力被认为可以用于对于癌症的潜在治疗。
另一方面,RNA病毒也包含很多种类,例如狂犬病毒(Rabies virus)是一类高致病性高传染性的RNA病毒,利用毒性降低的病毒作为疫苗可以使机体对病毒产生免疫力。逆转录病毒(Retrovirus)是一类常见的单链RNA病毒,它入侵宿主细胞后,将自身的RNA基因组反转录生成DNA,并将DNA整合到宿主细胞的基因组中,病毒的遗传信息会随着宿主细胞基因一起转录翻译,进而组装成新的病毒。由于它的高载量,广泛侵染谱,逆转录病毒已经成功应用于基因递送系统。慢病毒(Lentivirus)是逆转录病毒的一个种属,因其在经历长潜伏期后会导致慢性致死性疾病而得名,最为人知的是人免疫缺陷性病毒(HIV),慢病毒可以整合较大量的基因到宿主细胞基因组中从而得到稳定的表达,并且可以高效感染多种细胞类型,所以慢病毒已经成为基因递送中最有效的方式。
外泌体
外泌体(exosome)是胞外囊泡(excellular vesicle)的重要组成部分,是一种30-100纳米的膜结构。外泌体起源于细胞内体(endosome),鉴于其膜封闭结构以及所包裹的胞质组分,它在细胞间相互作用中扮演重要的角色。
人体内几乎所有细胞都会脱落产生外泌体,而且外泌体在不同的生理及病理条件下都具有众多功能。与非癌细胞相比,癌细胞会产生更多的外泌体,这些外泌体可以通过调节抗肿瘤免疫机制来促进肿瘤的产生和转移,例如诱导抗药性,促进血管生成,改变肿瘤微环境造成免疫抑制,自分泌以促进细胞增殖转移等。相对的,也有报道外泌体利用免疫刺激效应而产生有益于治疗的作用,例如激活抗肿瘤的先天免疫反应,促进肿瘤抗原向免疫系统递呈等。所以外泌体作为细胞间交流的重要形式,以及其在肿瘤细胞上的特殊表现使之不止成为协助治疗的重要手段,也成为药物靶点的备选。
目前有不少针对外泌体的应用研究和临床实验,其中主要包括将其作为疫苗或者递送工具。例如利用病人自体的免疫细胞(如树突细胞DC)或肿瘤细胞自发或经由刺激分泌产生携带肿瘤特异性抗原的外泌体,这种外泌体可以回输到病人体内激活针对对应病症的免疫应答;而外泌体作为生物兼容性极高的细胞间运输载体,可以用它来定向包装治疗型药物,其中包括化学小分子药物,治疗性生物大分子甚至于治疗性病毒颗粒。特异性生物大分子的外泌体包装已经有众多研究,包括对于生产用细胞进行特异性外源基因的转染以及增强外泌体包装定向性以及分泌的改造,然后对外泌体的收集纯化,进一步推进在疾病治疗上应用评价;而对于病毒颗粒的包装是在用细胞生产病毒颗粒基础上,促进细胞产生可包裹病毒的外泌体并用特殊工艺收集并验证功能。
CRISPR/Cas体系
CRISPR/Cas体系是由成簇规律间隔短回文重复序列(CRISPR)和CRISPR结合蛋白(即Cas蛋白)组成了的核酸酶系统,能够对真核细胞中几乎所有与原型间隔子邻近基序(protospacer-adjacent motif,PAM)相邻的基因组序列进行切割(Cong et al.Science2013.339:819-823)。“CRISPR/Cas体系”用来统称涉及CRISPR相关("Cas")基因的转录物、以及涉及其表达或指导其活性的其他元件,包括编码Cas基因的序列、tracr(反式激活CRISPR)序列(例如tracrRNA或有活性的部分tracrRNA)、tracr配对序列(在内源CRISPR系统背景下,涵盖"同向重复"和加工的部分同向重复)、指导序列、或来自CRISPR座位的其他序列和转录物。一般而言,CRISPR体系的特征为促进在靶序列(在内源CRISPR系统中又称为原型间隔子)的位点处的CRISPR复合物的形成的元件。。
CAS蛋白可分为四个不同的功能模块:目标识别模块(间隔获取)、表达模块(crRNA加工和靶标结合)、干扰模块(靶标切割)和辅助模块(监管和其他CRISPR相关功能)。CRISPR相关内切酶Cas蛋白可以通过指导RNA(gRNA)靶向特定的基因组序列。本发明所述的Cas蛋白是具有DNA结合功能的Cas蛋白,例如天然的Cas蛋白,突变的Cas蛋白,例如突变后核酸酶失活的Cas蛋白(dead Cas,dCas)。
Cas蛋白的非限制性实例包括:Cas1、Cas1B、Cas2、Cas3、Cas4、Cas5、Cas6、Cas7、Cas8,Cas9(也称为Csn1和Csx12)、Cas10、Cas12、Cas13、Csy1、Csy2、Csy3、Cse1、Cse2、Csc1、Csc2、Csa5、Csn2、Csm2、Csm3、Csm4、Csm5、Csm6、Cmr1、Cmr3、Cmr4、Cmr5、Cmr6、Csb1、Csb2、Csb3、Csx17、Csx14、Csx10、Csx16、CsaX、Csx3、Csx1、Csx15、Csf1、Csf2、Csf3、Csf4,其在不同物种中的同源蛋白、核酸内切酶失活的突变蛋白(dCas蛋白)或其修饰形式。
在一些实施例中,该Cas蛋白是Cas9蛋白。Cas9变体可以是不天然存在于自然界中并且是由蛋白质工程或通过随机诱变获得的Cas9核酸内切酶。例如,可以通过突变,即化脓性链球菌Cas9核酸内切酶(COG3513)的氨基酸序列中至少一个残基的缺失或插入或取代获得根据本发明的Cas9变体。在一些实施例中,该Cas9蛋白是肺炎链球菌、化脓链球菌或嗜热链球菌Cas9,并且可包括源自于这些生物体的突变的Cas9,或在Cas9上连接其他氨基酸序列的变体这些Cas9是已知的;例如,化脓链球菌(Streptococcus pyogenes)Cas9蛋白的氨基酸序列可见于SwissProt数据库登录号Q99ZW2下,脑膜炎奈瑟氏菌(Neisseriameningitides)Cas9蛋白的氨基酸序列可见于UniProt数据库编号A1IQ68,嗜热链球菌(Streptococcus thermophilus)Cas9蛋白的氨基酸序列可见于UniProt数据库编号Q03LF7,金黃色葡萄球菌(Staphylococcus aureus)Cas9蛋白的氨基酸序列可见于UniProt数据库编号J7RUA5。
核酸酶失活的突变Cas蛋白(dCas蛋白)是Cas蛋白经突变而获得的变体,其核酸内切酶活性失活或基本失活,使Cas蛋白失去或者基本失去核酸内切酶活性,进而无法切割靶序列。前述列举的Cas蛋白非限制性实例都可通过核酸内切酶失活突变改造为dCas蛋白,所述突变包括一个或多个氨基酸残基的插入、缺失或取代等。
例如,某些Cas9突变可以使Cas9蛋白失去或者基本失去核酸内切酶活性,进而无法切割靶序列。对于某一物种的Cas9,例如SpCas9而言,降低或消除核酸内切酶活性的示例性突变包括以下位置中的一个或多个突变:D10,G12,G17,E762,H840,N854,N863,H982,H983,A984,D986,或A987。文献证明导向RNA(gRNA)介导的核酸内切酶失活突变Cas9(称为dCas9)可导致大肠杆菌特异性内源基因、以及人细胞中EGFP报告基因的表达抑制(Qi etal.Cell 2013.152:1173-1183)。这项研究证明了使用gRNA介导的dCas9技术可准确的识别并结合相应的基因组。
dCas蛋白可以是非天然存在于自然界中,并且是由蛋白质工程或通过随机诱变获得的变体,其核酸内切酶活性失活或基本失活。例如,可以通过突变,即化脓性链球菌Cas9核酸内切酶的氨基酸序列中至少一个残基的缺失或插入或取代获得相应dCas9蛋白。
作用于DNA双链的Cas蛋白一般具有两个内切酶活性位点,如果有且只有一个位点发生突变或缺失造成该位点酶活失效,则可以得到切割DNA单链的Nickase,例如Cas9-nickase,因其高保真率以及切割DNA单链的特性而被广泛应用。
另外通过突变筛选出Cas蛋白变体存在一个或多个点突变的情况被证明可以提高其特异性,降低基因组编辑的脱靶率,或使兼容更多样的PAM序列,例如eSpCas9,SpCas9-HF,HeFSpCas9和HIFI-SpCas9,xCas9(Christopher A.V et al.Nature Medicine 2018(24),pp1216–1224;Johnny H.H et al.Nature 2018 556(7699),pp57-63)等。
鉴于Cas蛋白包含多个功能模块,其蛋白序列较长,为了利于包装转运以及功能的控制,其蛋白的序列也会通过蛋白质工程研究被截短从而形成Cas蛋白系统,例如Split-SpCas9系统包含截短蛋白形成的复合体(Jana M et al.Plant Biotechnology Journal2017 15,pp.917–926)。
在一些实施例中,该Cas蛋白是含有上述蛋白或其突变体的融合蛋白或蛋白复合物,包括但不限定于在Cas上连接其他氨基酸序列的变体。在以上Cas蛋白或其变体基础上融合其他的功能性蛋白,可以增加Cas蛋白功能的特异性和有效性,也可以对基因组产生切割之外的效应。例如在Cas或dCas上融合FokI,这样可以增加Cas9蛋白对基因组切割的特异性,因为FokI只有二聚化才会有切割活性,这样就要求有一对识别区域才能完成切割进而减少了脱靶率。又例如在截去部分功能结构域但保存其DNA结合能力的Cas蛋白上连接FokI(Ma et al.ACS Synth.Biol.,2018,7(4),pp 978–985)。又例如在Cas-nickase或dCas上融合碱基的修饰酶(如脱氨酶,胞嘧啶脱氨酶,腺嘌呤脱氨酶),这样可以高效的对基因组靶点区域进行定向的碱基修改(Komor et al.Sci.Adv.2017.3:eaao4774)。又例如对dCas9融合一些可以调节基因表达的蛋白结构域,可以有效对靶点基因进行表达调节,例如融合VP64,VPR等转录激活因子的dCas9可以在gRNA的引导下结合到靶向基因附近而激活表达;相反的,如果融合了转录抑制因子(如SRDX)的dCas9会对靶基因产生下调作用。dSpCas9-Tet1和dSpCas9-Dnmt3a可以用于修改表观遗传状态,调节内源基因启动子的甲基化状态来调节蛋白表达。
指导RNA(gRNA)
CRISPR中包含的RNA组分,称为指导RNA(gRNA)。指导RNA一般包含指导序列和骨架序列,这两个序列可以在同一个分子中或不同的分子中。指导RNA的作用为指导Cas蛋白切割与指导序列互补的DNA位点,也即靶序列。一般而言,指导序列是与靶序列具有足够互补性以便与该靶序列杂交、并且指导CRISPR复合物与该靶序列特异性结合的任何多核苷酸序列。指导序列与其相应的靶序列之间的互补程度是约或多于约50%或更多。一般一个指导序列的长度为约或多于约12个核苷酸。骨架序列为指导RNA中必须的,除指导序列之外的其余序列,一般包含tracr序列和tracr配对序列,这些序列一般不会因为靶序列的变化而改变。
本发明所述的指导RNA包括单链指导RNA(sgRNA)以及由crRNA和tracrRNA组成的双链指导RNA。指导RNA在某些实施方式中是由一条crRNA(CRISPR RNA)和一条tracrRNA(反式激活crRNA)组成的双链结构。CrRNA一般包含指导序列和tracr配对序列,tracrRNA一般包含tracr序列。在一些实施方式中,指导RNA为单链分子,该单链分子一般包含指导序列、tracr配对序列和tracr序列,这个单链分子也称为嵌合型单链指导RNA(sgRNA)。当tracr序列和tracr配对序列被包含在单个转录物中,这两者之间的杂交产生具有二级结构(如发夹)的转录物。用于在发夹结构中使用的优选环形成序列在长度上为四个核苷酸,并且最优选地具有序列GAAA。然而,可以使用更长或更短的环序列,正如可替代的序列。这些序列优选地包括三联体(例如,AAA)、和另外的核苷酸(例如C或G)。环形成序列的实例包括CAAA和AAAG。在一个实施方式中,该转录物或转录的多核苷酸序列具有至少两个或更多个发夹。在优选的实施方式中,该转录物具有两个、三个、四个或五个发夹。在一个另外的实施方式中,该转录物具有至多五个发夹。在一些实施方式中,该转录物可包含一个或多个结合除Cas蛋白外其他生物分子的核酸结构,例如某些RNA基序可以招募特定的蛋白结构域,比如将MS2RNA序列插入sgRNA序列中,可以通过该RNA序列招募MCP蛋白(MS2 bacteriophage coatprotein)及与MCP蛋白融合或形成复合物的蛋白(Zalatan et al.Cell 2015.160:339-350)。在一些实施方式中,该单个转录物进一步包括一种转录终止序列;优选地这是一个Poly-U序列,例如六个U的核苷酸。
在一些实施例中,将驱动CRISPR系统的一个或多个元件的表达的一个或多个载体引入到宿主细胞中,指导RNA使得该CRISPR系统的这些元件的表达在一个或多个靶位点指导CRISPR复合物的形成。
递送方法
首先将外源遗传物质导入免疫细胞中,组装成遗传物质的递送系统。可以考虑本领域中任何已知的方法往免疫细胞内递送遗传物质。非限制性的实例包括病毒转导,电穿孔转染,脂质体递送,聚合物载体,化学载体,脂质复合物,聚合复合物,树枝状聚合物,纳米粒子,乳剂,天然内吞或吞噬途径,细胞穿透肽,显微注射法,微针递送法,粒子轰击法等。
优选的实施方式为电穿孔转染法,可以使用的电传孔仪器的非限制性实例包括:Neon转染系统(Thermo Fisher Scientific),Gemini仪器和AgilePulse/CytoPulse仪器(BTX-Harvard apparatus),4D-Nucleofector系统、Amaxa Nucleofector II、Nucleofector 2b仪器(Lonza),CTX-1500A仪器(Celetrix),MaxCyte GT或VLX仪器(MaxCyte),Gene Pulser Xcell(Biorad)。在厂商的指导的基础上,可修改脉冲持续时间、强度,脉冲之间的间隔,脉冲次数,已达到高转染效率而低死亡率的最佳条件。
又一个优选的实施方式为将生物大分子通过化学试剂导入细胞,化学试剂可以包括脂质体,聚合物载体,脂质复合物,聚合复合物,树枝状聚合物,纳米粒子,乳剂,聚乙烯亚胺(polyethylenimine,PEI),磷酸钙等。
其次,免疫细胞可以自发地,或受环境、靶细胞影响产生递送系统。免疫细胞已经被证明可用于自发包装病毒颗粒或是产生外泌体作为递送系统。同时由于免疫细胞是一类可以识别抗原,产生免疫应答的细胞,可以根据其免疫应答机制增加其产生递送系统的可控性。免疫细胞的受体可以通过编码基因的自由组合,形成多样性蛋白受体,这样就能识别多种多样的抗原。这些抗原可以是病原体或异体细胞的膜表面分子,也可以是肿瘤细胞表面特定的标记蛋白,还可以是其他免疫细胞对病原体标签分子进行加工呈递的抗原多肽。对抗原的特异性识别可以激活免疫细胞,从而通过细胞内的信号通路网络达到对基因表达的调控以及效应分子的合成释放,进而对携带抗原的病原体,异体细胞和病变细胞产生免疫杀伤作用。因此免疫细胞可以被募集到病灶区,也可以在对其进行改造后使其特异性识别靶细胞上的标记进而被激活,这样我们可以控制免疫细胞的在特定区域和特定环境中产生递送系统,可以更高效定向地影响靶细胞。
最后,将递送系统与靶细胞接触,该接触可以直接在体内进行,或者在体外或在离体细胞内进行接触。递送系统转染靶细胞,或与靶细胞融合。靶细胞接受递送系统递送的遗传物质,这些遗传物质可以通过整合或不整合到靶细胞基因组的方式发挥功能。例如通过一些整合性病毒递送的遗传物质会先整合到靶细胞的基因组中,其携带的外源基因会随着靶细胞自身的遗传物质一起被转录翻译进而可以在靶细胞里稳定表达,遗传物质可以是一些示踪蛋白可以跟踪靶细胞的状态;也可以是一些功能性的分子,如siRNA,可以持续抑制靶细胞中特定基因的表达,或是一些调节性蛋白分子可以改变或调节靶细胞的功能,甚至是一些基因编辑的工具,通过对靶细胞基因组的编辑来达到靶细胞功能重建或调节。通过非整合性病毒或是外泌体形式递送的遗传物质也会有以上的功能应用,不同的是除了对靶细胞基因编辑的作用是持久的,其余对靶细胞功能影响会在一定时间后逐渐衰减。

实施例1.通过免疫T细胞包装释放的慢病毒颗粒完成细胞间蛋白标签的递送
1.实验设计及结果
1.1.实验设计
本实施例通过选择供体和受体细胞,对供体细胞进行处理后使之能产生递送绿色荧光蛋白(GFP)基因的病毒,通过对受体细胞检测是否表达了绿色荧光蛋白,来确认病毒侵染情况并验证细胞间的病毒形式的物质递送。
1.2.实验方法
步骤(1)受体293T-dsRed细胞系构建:
a)sgRNA与Cas9共表达载体的构建:合成DNA序列(SEQ ID No:1,SEQ ID NO:2),对两条DNA链进行磷酸化(NEB:M0201S)并退火形成双链,用BbsI(NEB:R3539S)酶切px330载体(Addgene,#42230)并用胶回收试剂盒(Qiagen,28706)回收酶切产物。将磷酸化的DNA双链连接(NEB:M0202L)入酶切后的px330中。转化至DH5α感受态(GeneWiz公司购买)中,挑单克隆,Sanger测序验证。
b)将表达dsRed的供体DNA基因构建到质粒中:如表1设置PCR反应,其中使用的质粒模板有pEASY-T3克隆质粒(全式金:CT301);pCMV-N-DsRed(碧云天:D2705),而293T细胞基因组通过对293T细胞(上海生科院:GNHu17)进行裂解获得。对扩增纯化后的片段采用Gibson assembly方法构建到一起(NEB,E2611L),形成环状质粒,转化至DH5α感受态中,挑单克隆,Sanger测序验证,得到的克隆为包含dsRed DNA的质粒。图2中供体示意图展示最后不包括供体骨架的供体元件连接情况。

附注:HAL表示左同源臂,HAR表示右同源臂,CMV-dsRed为目标基因及其启动子片段,PolyA为多聚腺嘌呤尾,供体骨架提供质粒复制所需要的复制起点以及抗性基因元件。
c)将sgRNA与Cas9共表达载体与供体DNA采用脂质体lipofectamine 3000(Thermo:L3000001)方式递送至293T细胞中,转染一周后,将细胞群用胰酶(Gibco:12605028)消化成单细胞,计数,利用流式分选仪(FACSAriaⅡ)将红色荧光(DsRed阳性)的细胞分成单细胞到96孔板中,分300个单克隆,放37℃,5%CO2细胞培养箱中培养两周。生长起来的单克隆细胞扩大培养,对荧光显微镜检测到红色荧光的单克隆进行基因组DNA抽提。将发红光的单克隆进行PCR,将PCR产物进行Sanger测序,测序引物参见引物列表(SEQ IDNO:13-18),测序结果验证所构建的细胞系在目标位点(本实施例选用AAVS1位点)有外源基因表达盒的插入(图2定点整合基因组示意图),即制备出293T-dsRed稳定转录的细胞系。
步骤(2)电转前供体和受体细胞准备
将步骤(1)制得的受体细胞293T-dsRed培养至2-3代,用胰酶进行消化,细胞计数,用DMEM培养基(10%血清,1%P/S)稀释细胞浓度至1×105/mL,加在24孔板中,0.5mL/孔,置于细胞培养箱中培养5-6个小时后将培养基换成1640培养基(10%血清,1%P/S)。
供体Jurkat T细胞(中国科学院细胞库(上海)(TCHU123))复苏在1640培养基(10%血清,1%P/S)中培养至2-3代,细胞计数,离心后用OPTI MEM(Life technologies:31985070)重悬至5.6×107/ml
步骤(3)电转及电转后病毒侵染受体细胞
电转和病毒组装:取用2.1中的9微升Jurkat T细胞悬液,质粒用量如下:pLenti-GFP 225ng(图1),psPAX2 180ng(Addgene:12260),pM2.G 135ng(Addgene:#12259),混合后体积12微升,不足的用OPTI MEM补齐。NEON电转(ThermoFisher:MPK5000,MPK1025)参数(1500V,3脉冲,10毫秒)重复电转两次,加到200ul 1640培养基(Gibco:C11875500BT)(10%血清(Gibco 15140-122),1%P/S(Cellman:SA212.02))。
病毒侵染受体细胞:电转结束后,每次取用70ul电转后的Jurkat T细胞,分别加到步骤(2)的293T-dsRed受体细胞培养体系中和空白培养基,实现病毒对受体细胞的侵染
实验组(G1-1和G1-2)和各种对照组的设计参见表2。

2.检测分析
细胞于细胞培养箱,37摄氏度,5%CO2共培养66小时后,对24孔板进行拍照(倒置荧光显微镜Eclipse Ti-U(Nikon))拍照后,将每孔的上清细胞悬液吸取出来,离心后,用500ul PBS重悬,对于贴壁的细胞用PBS进行漂洗2次,然后用胰酶消化细胞,用500ul PBS重悬。对上清细胞以及特别细胞悬液分别用流式细胞仪进行分析(流式细胞仪FACSCelesta(BD Biosciences))。
如果病毒能够成功包装释放,则被该病毒成功侵染的细胞将会有GFP的表达。
3.实验结果
供体和受体细胞可以通过生长情况及标签蛋白进行区分,其中293T-dsRed细胞为贴壁生长,在荧光拍照中呈现红色不规则状(图3行1的第2列),在流式细胞分析中,高达95%的293T-dsRed细胞可以检测到dsRed的表达,明显区分于天然293T细胞系(图5行1和行2的第2列)。而Jurkat细胞系几乎检测不到红光信号(图5行3的第2列,行4的第2列),同时该细胞为悬浮生长的细胞系,形状呈规则圆形。在共培养过程中,由红色荧光信号判定,上清几乎都是Jurkat细胞(>90%);贴壁细胞中有一定比例的Jurkat细胞(7%-16%),而绝大部分都是293T-dsRed(图6,图7)。
Jurkat细胞可以接受电转的质粒并表达外源基因,pLenti-GFP作为病毒包装中穿梭质粒,携带完整的外源目的基因表达盒,可以独立表达。该质粒经由电转进入Jurkat细胞,造成Jurkat细胞中有目标基因GFP的表达(图3行4的第3列,图4行3的第3列),在荧光拍照中呈现绿色圆形细胞,经流式细胞分析定量约有GFP表达的比列为20%左右(图6行1和3的第3列,图7行1和3的第3列)。
在电转的质粒满足病毒包装条件,Jurkat细胞可以产生有效病毒颗粒,并侵染受体细胞。仅在病毒质粒完备的情况下(3质粒系统:pLenti-GFP,psPAX2,pM2.G),Jurkat细胞才可以产生有效的病毒颗粒,并对受体细胞293T-dsRed进行侵染。当被Jurkat细胞产生的病毒侵染后,293T-dsRed有外源基因GFP表达,荧光拍照中检测到绿色不规则的细胞(图3行2,行3的第3列),且被侵染的细胞占比约为7%(图6行2,行4的第4列)。G2-1和G2-2的对照组,当电转的质粒缺少病毒包装辅助质粒时,293T-dsRed不会有GFP的表达(图7行2,行4的第4列)。图5-图7的数据汇总如表3,表3中的S表示该组别的悬浮液中的细胞,A表示该组别的贴壁细胞。

该实施例证明通过免疫T细胞可以产生有效病毒颗粒,并通过病毒把其包装的标签蛋白递送到靶细胞中,使得在靶细胞中有标签蛋白的表达。
实施例2通过免疫T细胞包装释放的慢病毒颗粒可以完成细胞间基因编辑系统的递送
选择供体和受体细胞,对供体细胞进行处理后使之能产生用于基因编辑物质(sgRNA)递送的病毒,通过对包含cas9基因的293T受体细胞检测基因编辑的情况来验证细胞间基因编辑系统的递送。
1.实验方法
步骤(1)受体细胞准备
293T-Cas9细胞系的构建:将LentiCRISPRv2质粒(Addgene,52961,质粒图谱参见图10)采用脂质体lipofectamine 3000(Thermo:L3000001)方式递送到293T细胞中。转染48h后,加嘌呤霉素Puromycin(Thermo Fisher,A11138-03),按终浓度为1ug/ml进行筛选,并扩大培养。将经Puromycin筛选过的细胞群用胰酶消化成单细胞,计数。利用流式分选仪(FACSAriaⅡ)将细胞分成单细胞到96孔板中,分300个单克隆,放37℃,5%CO2细胞培养箱,在不含Puromycin的条件下培养10天,显微镜下观察存活的单克隆细胞。生长起来的单克隆细胞扩大培养,继续用1ug/ml的Puromycin进行筛选将经Puromycin筛选并扩大培养的单克隆细胞用胰酶消化,铺板,将sgRNA(SEQ ID NO:19)以脂质体lipofectamine MessengerMAX方式(ThermoFisher,LMRNA003)递送到细胞中。将转染过sgRNA的单克隆进行PCR(PCR引物:SEQ ID NO:20,SEQ ID NO:21),Tide测序分析是否发生基因编辑(https://tide.nki.nl/),将产生较高编辑效率的单克隆细胞继续扩大培养,即作为293T-Cas9稳表达细胞株。
步骤(2)电转前供体和受体细胞准备
293T-Cas9细胞复苏培养至2-3代,用胰酶进行消化,细胞计数,用DMEM培养基(10%血清,1%P/S)稀释细胞浓度至1×105/mL,加在24孔板中,0.5mL/孔,置于细胞培养箱中培养5-6个小时后将培养基换成1640培养基(10%血清,1%P/S)。
Jurkat T细胞复苏在1640培养基(10%血清,1%P/S)中培养至2-3代,细胞计数,离心后用OPTI MEM(Life technologies:31985070)重悬至5.6×107/ml。
步骤(3)电转及电转后病毒侵染受体细胞
pLenti-sgRNA-GFP在实施例1中pLenti-GFP质粒中增加U6 promoter-sgRNA-U6terminator序列,其图谱参见图9。
取用步骤(2)中的9微升Jurkat T细胞悬液,质粒用量如下:pLenti-sgRNA-GFP(225ng),psPAX2(180ng),pM2.G(135ng),混合后体积12微升,不足的用OPTI MEM补齐。NEON电转(Neon Transfection System,ThermoFisher MPK5000,MPK1025)参数(1500V,3pulse,10ms)重复电转两次,加到200ul 1640培养基(10%血清,1%P/S)。电转结束后,每次取用70ul电转后的Jurkat T细胞,分别加到293T-Cas9细胞里或空白培养基。具体组别的细胞及质粒使用见表4。

步骤(4)检测分析
细胞共培养66小时后,对24孔板进行拍照(倒置荧光显微镜Eclipse Ti-U(Nikon))拍照后,将每孔的上清细胞悬液吸取出来,离心后,用500ul PBS重悬,对于贴壁的细胞用PBS进行漂洗2次,然后用胰酶消化细胞,用500ul PBS重悬。对上清细胞以及特别细胞悬液离心收集沉淀,分别加入80微升QE缓冲液,80度10分钟进行细胞裂解。以细胞裂解液为模板,用目标基因的引物(SEQ ID NO:20,SEQ ID NO:21)进行片段扩增,上述PCR产物进行纯化回收,每个样品取400ng进行surveyor检测(IDT:706020)。
2.实验结果
供体和受体细胞可以根据各自的基因型以及形态学进行区分。293T-Cas9细胞是可以稳定表达Cas9单克隆贴壁生长细胞系,对该细胞系进行直接的sgRNA转染,对靶点基因序列进行分析验证有明显的目标基因编辑(图11)。形态学上,受体细胞系293T-Cas9呈现不规则形状,供体Jurkat T细胞形状较小,呈规则圆形,多为悬浮生长。
该实例中,Lenti-sgRNA-GFP作为病毒包装中穿梭质粒,含有完整的外源基因GFP表达盒以及特定sgRNA表达盒,该质粒经由电转进入Jurkat细胞,造成Jurkat细胞中有目标基因GFP的表达(图12行3),但由于Jurkat细胞中没有Cas9的表达系统,所以基因编辑作用不会发生(图13)。然而当电转的质粒满足病毒包装条件,Jurkat细胞可以产生有效病毒颗粒,并侵染受体细胞,受体细胞中可以检测到GFP的表达(图12行1行2的第2列),多为绿色不规则的细胞;同时受体细胞也接受经由病毒同时递送的sgRNA表达盒,与自身稳定表达的Cas9蛋白结合,对受体细胞自身基因组内的靶向基因产生切割和基因编辑作用,用SURVEYOR突变检测试剂盒并通过琼脂糖凝胶电泳可以看到明显的编辑效果(图13)。图13中对样本的基因编辑效率,又称Indel%,是通过测量每条电泳道中的各个条带灰度值,并带入公式计算出来的基因编辑产生插入和缺失(Indel)的比例。
对于一条电泳道,计算公式如下:
该编辑作用通过量化在现有条件下可以达到9%左右的效率。该实施例证明通过免疫T细胞可以产生有效病毒颗粒,并通过病毒把基因编辑系统递送到靶细胞中,使得在靶细胞中有目标基因的编辑。
实施例3.通过免疫T细胞包装释放慢病毒颗粒完成表面抗原递送
1.实验设计及方法
1.1实验设计
本实施例通过选择供体和受体细胞,对供体细胞进行处理后使之能产生递送细胞表面抗原(本实施例中以CD19为例)的病毒,通过检测受体细胞是否表达了表面抗原,来确认细胞间以病毒为媒介的物质递送。

步骤(1)受体293T-dsRed细胞系构建:同实施例1步骤(1)
步骤(2)慢病毒表达质粒的构建:
用全合成的方法得到质粒pELPs(序列参考GenBank ID MP123113.1),合成CD19序列如GenBank ID BC006338.2(45-1715),并将CD19连接到pELPs中EF-1α启动子下游,得到如图14所示质粒pELPs-CD19。

2.检测分析
将24孔板中共培养的细胞放置于37摄氏度,5%CO2的细胞培养箱中66小时后,轻轻摇晃并取上清细胞悬液,离心后用500微升PBS重悬为悬浮细胞样品(如G 1-1-S等)。对贴壁细胞用胰酶消化后用500微升PBS重悬为贴壁细胞样品(如G 1-1-A等)。对悬浮细胞样品及贴壁细胞样品分别用流式细胞仪进行分析(流式细胞仪型号为Invitrogen AttuneNxT)。对贴壁细胞样品,取1/10继续培养一周,再用胰酶消化后用流式细胞仪进行分析。受体细胞293T带有dsRed荧光标签,如果Jurkat T细胞中成功进行了病毒包装并释放感染了受体细胞,则dsRed阳性的细胞中也能检测到细胞表面抗原CD19表达。
3.实验结果
流式细胞仪分析结果总结如表6。供体细胞与受体细胞在流式细胞分析中可以通过dsRed荧光标签进行区分,比较G 1-0-N(293T),G 1-0(293T-dsRed),G 1-3-S(Jurkat T)可知,293T细胞及Jurkat T细胞均无dsRed荧光,而293T-dsRed有99%以上dsRed阳性细胞。
pELPs-CD19质粒通过电转进入Jurkat T细胞后会被表达,而在同时具有表达质粒pELPs-CD19和包装质粒psPAX2,pM2.G时,Jurkat T细胞会产生有效病毒颗粒并侵染受体细胞,三质粒对于病毒颗粒的产生是缺一不可的。如果慢病毒介导的细胞表面抗原CD19递送完成,则在被病毒颗粒侵染的293T-dsRed细胞中将能检测到稳定的CD19表达。比较表6中实验组G 3-1、G 3-2和缺失一个包装质粒的对照组G 1-1、G 1-2、G 2-1、G 2-2的第3列(dsRed-的Jurkat T细胞)及第4列(dsRed+的293T-dsRed细胞)数据可见,在悬浮细胞样品(G x-x-S)中,dsRed-的Jurkat T细胞电转表达CD19的效率基本一致。在贴壁细胞样品(Gx-x-A)中,缺失一个病毒包装质粒时(G 1-1-A,G 1-2-A,G 2-1-A,G 2-2-A),dsRed+细胞中能检测到少量CD19表达,这可能是由细胞间通过接触产生的细胞质交流引起的。当三个质粒同时转入时(G 3-1,G 3-2)才能检测到形成细胞群的CD19+细胞。
将贴壁细胞继续培养一周后再检测(图15A和图15B,表6第5-6列),dsRed+细胞群占所有细胞的90%以上(图15A和图15B的第1列,表6第5列),而在dsRed+的细胞中(图15A和图15B的第2列),实验组(G 3-1-A,G 3-2-A)表达CD19的细胞形成明显的细胞群,相反,对照组(G 1-1-A,G 1-2-A,G 2-1-A,G 2-2-A)中表达CD19的细胞比例接近于0。实验结果证明在Jurkat T细胞电转三质粒的实验组中,CD19基因被慢病毒传递到受体细胞中,稳定插入受体细胞基因组并持续表达。

实施例4.通过免疫T细胞包装释放慢病毒颗粒完成分泌型蛋白如细胞因子的递送
1.实验设计及方法

本实施例通过选择供体和受体细胞,对供体细胞进行处理后使之能产生递送分泌型细胞因子(本实施例中以CCL19为例)的病毒,通过检测受体细胞是否表达了细胞因子,来确认细胞间以病毒为媒介的物质递送。
1.2实验方法
步骤(1)受体293T-dsRed细胞系构建:同实施例1步骤(1)
步骤(2)慢病毒表达质粒的构建:
将实施例3用到的pELPs-CD19(图14)中的CD19替换为CCL19。合成CCL19序列为GenBank ID CR456868.1。
步骤(3)电转前供体与受体细胞准备:同实施例1步骤(2)
步骤(4)电转及电转后病毒侵染受体细胞:同实施例1步骤(3),电转质粒如表7所示。
在进行流式细胞仪检测前12小时,在一半实验组和对照组中加入抑制分泌蛋白转运的药物Brefeldin A(eBioscience,00-4506-51),如G1-1-B等。

2.检测分析
将24孔板中共培养的细胞放置于37摄氏度,5%CO2的细胞培养箱中54小时后,在Gx-x-B的样品中加入抑制分泌蛋白转运的药物Brefeldin A,继续培养12小时后,轻轻摇晃并收取悬浮细胞,再用胰酶消化贴壁细胞,取其中1/10继续培养,将其余贴壁细胞与悬浮细胞混合并用流式细胞仪进行分析(流式细胞仪型号为Invitrogen Attune NxT)。继续培养的贴壁细胞一周后再用胰酶消化并用流式细胞仪进行分析。受体细胞293T带有dsRed荧光标签,如果Jurkat T细胞中成功进行了病毒包装并释放感染了受体细胞,则dsRed阳性的细胞中也能检测到细胞因子CCL19的表达。
3.实验结果
流式细胞仪分析结果总结如表8。供体细胞与受体细胞在流式细胞分析中可以通过dsRed荧光标签进行区分,比较表8中G 1-0-N(293T),G 1-0(293T-dsRed)第2列数据(dsRed+%)可知,293T细胞无dsRed荧光,而293T-dsRed有99%以上dsRed阳性细胞。
pELPs-CCL19质粒通过电转进入Jurkat T细胞后会被表达,而在同时具有表达质粒pELPs-CCL19和包装质粒psPAX2,pM2.G时,Jurkat T细胞会产生有效病毒颗粒并侵染受体细胞,三质粒对于病毒颗粒的产生是缺一不可的。如果慢病毒介导的细胞因子CCL19递送完成,则在被病毒颗粒侵染的293T-dsRed细胞中将会有稳定的CCL19表达。由于CCL19会被分泌到胞外,只有加入抑制转运的Brefeldin A的样品中能检测到CCL19染色。比较表8中实验组G 3-1、G 3-1-B、G 3-2、G 3-2-B和缺失一个包装质粒的对照组G 1-1、G 1-1-B、G 1-2、G 1-2-B、G 2-1、G 2-1-B、G 2-2、G 2-2-B的第3列(dsRed-的Jurkat T细胞)及第4列(dsRed+的293T-dsRed细胞)可见,只有在加入了Brefeldin A的样品能检测到较明显的CCL19+细胞,而在Jurkat T细胞中CCL19的表达效率基本一致。在293T-dsRed细胞中,缺失一个病毒包装质粒时(G 1-1,G 1-1-B,G 1-2,G 1-2-B,G 2-1,G 2-1-B,G 2-2,G 2-2-B第4列数据),dsRed+细胞中几乎检测不到CCL19表达。只有当三个质粒同时转入并加入Brefeldin A时(G3-1-B,G 3-2-B第4列数据)才能检测到CCL19+细胞。
将贴壁细胞继续培养一周后再检测(图16A、图16B和图16C,表8第5-6列),dsRed阳性细胞群占所有细胞的99%以上(图16第1列,表8第5列),而在dsRed阳性的细胞中,实验组(G 3-1-B,G 3-2-B)CCL19+的细胞形成明显的细胞群(图16(c)第2列),相反,对照组(G 1-1-B,G 1-2-B,G 2-1-B,G 2-2-B)中表达CCL19的细胞比例接近背景。实验结果证明在Jurkat T细胞接受了三质粒转染的实验组中,CCL19基因被慢病毒传递到受体细胞中,稳定插入受体细胞基因组并持续表达。

实施例5.通过免疫T细胞包装释放慢病毒颗粒完成CRISPR系统递送
1.实验设计及方法
1.1实验设计
本实施例通过选择供体和受体细胞,对供体细胞进行处理后使之能产生递送CRISPR系统(本实施例中以Cas9及gRNA为例)的病毒,通过检测受体细胞中相应基因是否被敲除,来确认细胞间以病毒为媒介的物质递送。与实施例2不同的是,本实施例中同时递送了Cas9酶及gRNA,因此不需要靶细胞表达Cas9。
1.2实验方法
步骤(1)表达RQR8的质粒构建:
合成蛋白标签RQR8基因(SEQ ID No:22),将pLenti SpBsmBI sgRNA Puro(Addgene#62207)中的PuroR基因用RQR8基因取代,得到pLenti-RQR8质粒。
步骤(2)受体293T-dsRed-RQR8细胞系构建:
293T-dsRed细胞系构建见实施例1,将步骤(1)中得到的pLenti-RQR8质粒用脂质体PEI(Polysciences,24765-2)转入293T-dsRed细胞中,24小时后采用梯度稀释的方法将单细胞分入4个96孔板中,在显微镜下确定单细胞孔后在37摄氏度,5%CO2的条件下扩大培养,使用流式细胞仪(Invitrogen Attune NxT)检测dsRed及RQR8表达情况,选出双阳性的克隆作为本实验的受体细胞。
步骤(3)gRNA与Cas9共表达载体的构建:
合成DNA序列如表9,将每组a,b两条DNA链用T4核苷酸激酶(NEB,M0201S)磷酸化后退火形成双链。将载体LentiCRISPRv2GFP(Addgene#82416)用BsmBI(NEB,R0580L)酶切回收后,将磷酸化的DNA双链用T4 DNA连接酶(NEB,M0202L)连入载体中,得到质粒LentiCRISPR-RQR8 gRNA,该质粒既表达Cas9也表达靶向RQR8蛋白的gRNA。

2.检测分析
将24孔板中共培养的细胞放置于37摄氏度,5%CO2的细胞培养箱中66小时后,轻轻摇晃并收取悬浮细胞,再用胰酶消化贴壁细胞,取其中1/10继续培养,将其余贴壁细胞与悬浮细胞混合并用流式细胞仪进行分析(流式细胞仪型号为Invitrogen Attune NxT)。继续培养的贴壁细胞一周后再用胰酶消化并用流式细胞仪进行分析。
受体细胞293T-dsRed-RQR8中会同时表达dsRed和RQR8两种标签,而在供体细胞Jurkat T中不会表达这两种标签,因此本实验中选用RQR8 gRNA来验证CRISPR系统的递送。在Jurkat T细胞中表达Cas9和RQR8 gRNA不会导致基因敲除,也不会影响基因编辑效率的检测,只有当Jurkat T细胞成功进行了病毒包装和释放,将Cas9和RQR8 gRNA递送到受体细胞中才会敲除受体细胞中所表达的RQR8标签,体现在流式细胞仪的检测结果中,即能够检测到dsRed阳性,RQR8阴性的细胞群。
3.实验结果
流式细胞仪分析结果总结如表11。供体细胞与受体细胞在流式细胞分析中可以通过dsRed和RQR8两种标签进行区分,比较G 1-0-N(Jurkat T),G 1-0(293T-dsRed-RQR8)第2列数据可知,Jurkat T细胞几乎检测不到dsRed和RQR8,而293T-dsRed-RQR8中有96%以上dsRed+RQR8+细胞。由于实验将检测293T-dsRed-RQR8中RQR8敲除效率,而LentiCRISPR-RQR8 gRNA中带有GFP标签,因此为检验转染效率,将统计Jurkat T细胞(dsRed-RQR8-)中GFP表达效率,而细胞间递送CRISPR系统的效率将通过dsRed+细胞群中GFP+RQR8-细胞群来表现。
将表达质粒LentiCRISPR-RQR8 gRNA和包装质粒psPAX2,pM2.G同时转入Jurkat T细胞时会产生有效病毒颗粒并侵染受体细胞,三质粒对于病毒颗粒的产生是缺一不可的。如果慢病毒介导CRISPR系统递送完成,则在被病毒颗粒侵染的293T-dsRed-RQR8细胞中将能检测到RQR8基因的敲除。比较表11中实验组G 3-1、G 3-2和缺失一个包装质粒的对照组G1-1、G 1-2、G 2-1、G 2-2的第3列(dsRed-RQR8-的Jurkat T细胞中GFP+细胞的百分比)及第4列(dsRed+的293T-dsRed-RQR8细胞中GFP+RQR8-细胞的百分比)数据可见,Jurkat T细胞中的电转和表达效率基本一致。在dsRed+的细胞中,缺失一个病毒包装质粒时(G 1-1,G 1-2,G 2-1,G 2-2),GFP+RQR8-的细胞比例少于三质粒组(G 3-1,G 3-2)。由于本实验的表达质粒较大,细胞间递送效率较低,实验组与对照组的区别较小。
将贴壁细胞继续培养一周后再检测(图17,表11第5列数据),实验组(G 3-1,G 3-2)中有明显的dsRed+RQR8-细胞群,而对照组(G 1-1,G 1-2,G 2-1,G 2-2)中dsRed+RQR8-的细胞比例接近背景,并且没有明显细胞群。实验结果证明在Jurkat T细胞接受了三质粒转染的实验组中,CRISPR系统被慢病毒传递到受体细胞中,达到了敲除受体细胞基因的目的。

实施例6.通过293T细胞产生包装特定蛋白的外泌体
1.实验设计和方法
1.1实验设计
本实施例通过收集纯化分泌在细胞培养上清中的外泌体,并对其进行分析。为了便于检测外泌体,对于细胞进行特定质粒(pDB30)转染,该质粒表达的目标蛋白为CD63-Nluc融合蛋白,其中CD63(NM_001267698.1)是外泌体特异标签,Nluc(JQ513379.1)为荧光素酶报告基因,可以通过其催化底物反应检测产生荧光量来定量报告基因的表达情况,进而可以反映外泌体的分泌及对目标蛋白的包装情况。同时也对细胞共转染文献报告里的外泌体booster质粒(pDB60),已有实验证明可以增加外泌体的生成和分泌。
该实施例中使用了293T和Jurkat两种细胞,分别考察其产生外泌体的能力。
外泌体的提取参考外泌体与细胞的不同理化特性,通过差速离心的方法进行分离纯化并进行产量性质分析。
1.2实验方法
步骤(1)质粒的构建,其中plenti-GFP的图谱见图1描述。

步骤(2)细胞准备及质粒转染
293T培养至2-3代,用胰酶进行消化,细胞计数,用DMEM培养基(10%血清,1%P/S)稀释细胞密度2.5×105/mL,加在24孔板中,0.5mL/孔;Jurkat培养至2-3代,细胞计数,用1640培养基(10%血清,1%P/S)稀释至细胞密度为5×105/ml;0.5mL/孔。将24孔板置于37℃,5%CO2培养24h。将质粒按表13比例混合,静置5min,加入PEI(Polysciences,24765-2),混匀,孵育15min后,加入到培养板中。轻轻晃匀,37℃,5%CO2培养16h后,293T细胞吸去上清,加入新鲜的DMEM(+10%FBS+1%P/S),继续培养24h;Jurkat细胞悬液离心,300g,5min,吸去上清,用新鲜的1640(+10%FBS+1%P/S)培养基重悬细胞,重新加入24孔板,37℃,5%CO2培养24h。

收集上清(293T)或细胞悬液(Jurkat),300g离心5min,去除细胞;上清继续梯度离心,2000g离心10min;取上清,10000g,30min;进一步去除细胞及细胞碎片,分析最后的上清。
荧光检测:采用 Reporter Assay system(Promega,N1610)荧光素酶报告基因检测系统,分别检测上清及细胞沉淀中的荧光蛋白的表达水平。在96-well plates(白孔板)中加入80ul的待测样品,配制NanoDLRTM Stop&GloReagent:底物:Stop&Glo Buffer=1:100混匀后,室温静置。加入等量(80ul)NanoDLRTMStop&Glo Reagent,600rpm,室温避光振荡反应15min;多功能酶标仪(Varioskan Lux,Thermo)检测荧光,波长范围400-600nm,最高吸收峰460nm(见图20)。
2实验结果和分析
实验结果(图20)纵坐标RLU(relative light unit)表示样品中光产生量的相对测试值,定量分析在293T细胞上清分离收集的外泌体中检测到荧光素酶的表达,且在波长范围400-600nm(图20A)以及对吸收峰460nm(图20B)处对荧光素酶的检测显示一致的趋势。但倍量转染报告基因的质粒对外泌体中目标基因的表达没有促进作用。另外文献中促进外泌生成和分泌的基因表达在本实验条件中也没有起到刺激外泌体的作用。另外Jurkat细胞的上清中没有检测到荧光素酶基因的表达,这有可能跟Jurkat细胞转染效率偏低,产生包装报告基因的外泌体偏少有关。
实施例7.通过细胞包装产生外泌体完成细胞间物质传递
1.实验设计和方法
1.1实验设计
本实施例通过选择供体和受体细胞,对供体细胞进行处理后使之能产生递送绿色荧光蛋白(GFP)的外泌体,通过对受体细胞检测是否表达了绿色荧光蛋白,来确认通过外泌体形式可以进行细胞间物质递送。
1.2实验方法
步骤(1):质粒的构建
检测指标由Nluc换成方便检测的EGFP,构建pDB30-CD63-EGFP质粒;由于pDB60-booster质粒含有GFP,会干扰目标基因表达的判断,所以将Booster基因更换到载体pX330(Addgene 92115),构建pX330-Booster质粒。
进行基因PCR扩增:引物及模板列表见表14

pDB30-CD63-GFP构建连接:pDB30-CD63-Nluc质粒和GFP扩增产物经KpnI/BamHI(NEB R3142L,R3136L)双酶切,切胶获得7700bp左右的片段以及750bp左右的片段;用T4连接酶(NEB M0202L)进行连接,连接产物进行细菌转化,并对菌落进行测序鉴定。
pX330-Booster构建连接:将1)PCR产物pX330-L和Booster扩增产物通过Gibson连接体系(NEB E5510S)进行连接,产物进行细菌转化,并对菌落进行测序鉴定。
步骤(2):细胞准备及质粒转染
受体细胞为293T-dsRed细胞(细胞制备见实施例1)培养至2-3代,用胰酶进行消化,细胞计数,用DMEM培养基(10%血清,1%P/S)稀释细胞浓度至3×105/mL,加在6孔板中,2mL/孔,于37℃,5%CO2继续培养24h。同时以同样方式准备供体细胞(293T),加在24孔板中,0.5mL/孔,37℃,5%CO2培养24h后,再参见表15对供体细胞进行质粒转染,转染方法同实施例6

步骤(3)细胞共培养及流式分析
转染后8h,对供体细胞去除旧培养基,胰酶消化,加入新鲜培养基,并将细胞悬液全部转移至培养受体细胞293T-dsRed的6孔板中,于37℃,5%CO2继续共培养48h。将6孔板里细胞消化下来进行流式分析(流式细胞仪Invitrogen Attune NxT),对细胞中有红色荧光及绿色荧光分别进行统计。
2实验结果和分析
由于受体细胞能够稳定表达红色荧光蛋白,可以明显和供体细胞区分开,单独培养受体细胞时,细胞会接近全部(99.55%,表16中第6组)表达红色荧光蛋白,而基本不表达绿色荧光蛋白。当系统中引入供体细胞时,分析细胞群时出现部分不表达红色荧光蛋白的供体细胞,结果显示受体细胞占总细胞群比例一致,约为75%~80%(表16中1~5组,dsRed+/总数)。
当供体细胞里不进行GFP质粒的转染时,则供体细胞中检测不到绿色荧光信号(表16第5组,dsRed-GFP+/dsRed-)。当供体细胞进行表达GFP质粒的转染时,部分供体细胞产生GFP的表达(表16第1~4组,dsRed-GFP+/dsRed-),同时在受体细胞也检测到了绿色荧光信号,实验证明在共培养的条件下,有绿色荧光蛋白传递到了受体细胞中,统计结果约有1.2%~2%的受体细胞接受到物质传递(表16中1~4组,dsRed+GFP+/dsRed+)。该物质传递效率偏低可能跟供体细胞的转染效率偏低有关,但与对照组(0.3%左右,表16中5~6组,dsRed+GFP+/dsRed+)相比,有明显的物质传递。
与实施例6相似,外泌体增强剂没有明显增强作用(表16中1、2组对比),并且增加质粒转染量没有增强传递(表16中1、4组对比),可能因为在本实验条件下没有针对增强剂或质粒用量进行进一步优化。另外非外泌体标签融合性GFP也可以传递到受体细胞中(表16中第1、3组对比),这有可能因为外泌体对内容物包装分泌没有严格的限制,所有在细胞质里内容物都有可能被包装分泌进行传递。

Claims (16)
1.免疫细胞在制备向靶细胞传递生物大分子的药物中的应用,所述药物是包含递送系统的免疫细胞,其中所述免疫细胞用于组装包含生物大分子的递送系统并作为运输的载体,将递送系统传递至靶细胞,所述递送系统与靶细胞接触,使得靶细胞接受递送系统的生物大分子;其中所述免疫细胞是T细胞;所述递送系统为慢病毒系统;所述生物大分子是选自CRISPR/Cas体系的多肽、蛋白和编码CRISPR/Cas体系的遗传物质中的一种或多种。
2.如权利要求1所述的应用,其中的T细胞是CAR-T或TCR-T细胞。
3.如权利要求1所述的应用,其中的生物大分子相对于免疫细胞是外源生物大分子。
4.如权利要求1所述的应用,其中所述的遗传物质是DNA和/或RNA。
5.如权利要求4所述的应用,其中所述的RNA选自mRNA、siRNA和gRNA中的一种或多种。
6.如权利要求4所述的应用,其中的RNA为gRNA。
7.如权利要求6所述的应用,其中的gRNA为sgRNA、或crRNA与tracRNA组成的双链体。
8.如权利要求6或7所述的应用,其中将gRNA和编码Cas蛋白的编码基因递送到靶细胞中。
9.如权利要求4所述的应用,其中的DNA选自线性DNA、单链DNA和质粒形式DNA中的一种或多种。
10.如权利要求1所述的应用,其中所述应用在体外或在离体细胞上进行。
11.如权利要求9所述的应用,其中的质粒是组装病毒的质粒。
12.如权利要求9所述应用,其中的质粒还包括调节元件。
13.如权利要求1所述的应用,其中步骤a)的生物大分子通过电转染导入免疫细胞,或者通过化学试剂导入免疫细胞。
14.如权利要求1所述的应用,其中的靶细胞为肿瘤细胞、病原体、干细胞或体细胞。
15.如权利要求8所述的应用,其中Cas蛋白选自Casl、CaslB、Cas2、Cas3、Cas4、Cas5、Cas6、Cas7、Cas8,Cas9,Cas10,Cas12和Cas13,以及上述这些蛋白的突变体,以及包含这些蛋白或其突变体的融合蛋白或蛋白复合物。
16.如权利要求15所述的应用,其中所述的Cas9蛋白是来源于化脓链球菌的Cas9蛋白。
