背景技术
适配体
最近,被称为适配体的基于功能性寡核苷酸的生物分子作为抗体的潜在替代品引起了极大的兴趣。适配体选择技术由于其在疾病的诊断和治疗中的适用性已经引起了科学界的关注。
寡核苷酸适配体的大小范围为约20至约80个碱基(8至25kDa),并且它们的结构负责分子内相互作用(Levy-Nissenbaum E.等人,Trends Biotechnol.2008,26(8),442–449)。
适配体通过芳香族化合物之间的相互作用、通过氢连接的碱基配对、范德瓦耳斯相互作用以及带电基团之间的静电相互作用或氢键与其靶标结合。因此,适配体在靶标识别和生物分子相互作用后会经历构象变化。
这些生物、物理和化学特性使这些寡核苷酸成为用于诊断和治疗的有效识别工具。适配体在生物领域中的应用主要由于其被核酶的降解而受到限制。需要进行化学修饰以保护它们免受核酸酶的影响、改善其热稳定性及其药代动力学性质。
在这些修饰中,可以进行核糖2’-位置的OH交换为2’-F或2’-NH2来改善适配体在细胞环境中的稳定性。适配体的其他改变可包括用小分子例如胺、磷酸基团或胸苷和其他非天然碱基的残基进行末端封端(Gao S.等人,Anal.Bioanal.Chem.2016,408(17),4567–4573)。
通过配体指数富集的系统进化技术(SELEX)、通过体外过程来选择适配体。Tuerk和Gold(Science,1990,249,505-510)以及Ellington和Szostak(Nature,1990,346,818-822)同时描述了这种方法。SELEX涉及通过重复来自随机核酸文库的配体的结合循环、洗脱和扩增来进行适配体的逐步选择,以选择对靶标具有更高结合亲和力的序列。
已经开发了该技术的新应用,称为“细胞-SELEX”,其允许选择与特定靶细胞结合的适配体(de Franciscis V.等人,Methods Mol Biol.,2016,1380,33-46)。
选择参数可以容易地进行操纵以获得对于广泛多样的条件(pH、温度或缓冲组合物)更有效的适配体(Radom F.等人,Biotechnol.Adv.2013,31(8),1260–1274)。已在传统的SELEX方法中包括一些修改,例如亲和色谱、毛细管电泳和滤膜,以最大化亲和力和特异性并改善所选适配体的选择速度和成功率(Stoltenburg R等人,Biomol.Eng.2007,24(4),381–403)。所选寡核苷酸的特征使用各种物理、化学和生物学测定来进行鉴定(Song KM等人,Sensors,2012,12(1),612–631)。
一经选择,它们就可以通过化学反应在具有精确度和可重复性的情况下大量合成。这些化学过程比抗体的生产更具成本效益。与抗体相比时,适配体具有相对小的尺寸,这有助于它们的化学合成和可能的修饰。它们是生物相容的,并且在体内具有较低的免疫原性。它们具有高选择性以及结合和识别特定靶标的能力,其与抗体(Kd在毫/微摩尔范围内)相比,呈现纳摩尔范围的亲和常数(Kd)。此外,由于它们的明显较低的分子量,它们更快和更有效地穿透组织,并且可以区分抗体无法分辨的蛋白质胞外或胞内结构域(GopinathS.C.等人,J.Gen.Virol.,2006,87(3),479–487)。
适配体的强靶标亲和力/选择性、成本效益、化学多功能性和安全性优于传统的基于肽或蛋白质的配体,这使它们特别适用于分子成像。因此,适配体被认为对于将各种成像造影剂引导至靶组织或细胞用于光学、磁共振、核、计算机断层摄影、超声和多模态成像非常有用。
ICAM-1
细胞间黏附分子(ICAM)是免疫球蛋白超基因家族的结构上相关的跨膜糖蛋白,并且是白细胞上存在的β2整联蛋白分子的配体(Almenar-Queralt A.等人,Am.J.Pathol.,1995,147(5),1278-1288;Hubbard AK等人,Free Radic.Biol.Med.,2000,28,1379-1386)。在已鉴定的五种ICAM中,ICAM-1是研究最广泛的(Koning等人,Endothelium,2002,9,161-171;Muro等人,Curr.Pharm.Des.,2005,11,2383-2401)。ICAM-1(细胞间黏附分子1)是在人中由ICAM1基因编码的蛋白质。该基因编码通常在内皮细胞和免疫系统细胞上表达的细胞表面物质。它与CD11a/CD18或CD11b/CD18类型的整联蛋白结合,并且还被鼻病毒作为受体利用。
ICAM-1特别参与炎症细胞的运输、白细胞效应子功能、抗原呈递细胞与T淋巴细胞的粘附、微生物发病机制以及通过由外向内的信号传导事件的信号转导途径。该粘附分子位于内皮细胞的顶表面和基底外侧表面,使其处于理想位置以促进白细胞的跨内皮迁移。实际上,ICAM-1(与VCAM-1一起)被认为代表了用于将白细胞募集至发炎部位的最重要的粘附分子,并且它与许多炎症和免疫反应有关以及与转移过程中的上皮肿瘤发生有关。这些特性使ICAM-1成为用于诊断应用的潜在靶标。
因此,内皮ICAM-1表达的非侵入性体内分子成像可以为心血管疾病相关炎症的进展提供有价值的见解以改善诊断和治疗。
近年来,超声造影术(contrast-enhanced ultrasonography,CEUS)显著改善了小血管的成像。目前在临床实践中使用的基于微泡的造影剂缺乏针对病变的亲和力,导致成像持续时间只有约2–5分钟。随着靶向超声造影剂的发展和纳米气泡的出现,超声分子成像技术经历了革命性的进步并成为超声应用的焦点。此外在这种情况下,内皮ICAM-1是最有希望的靶标之一。
US 5,756,291公开了一种获得针对靶蛋白(例如ICAM-1、VCAM、X因子、PDGF、FGF、E-选择素、凝血酶和缓激肽)的适配体的方法。就ICAM-1而言,靶标由其氨基末端的五个肽代表,长度为17至19个残基,包括其活性结构域。用32P对寡核苷酸混合物进行放射性标记,将其与靶标一起温育,然后加载到凝胶上。在库富集之后进行凝胶迁移法和最佳候选物的选择。针对其比起始库更慢的迁移来选择DNA种类。然而,没有证据表明所选的适配体可以在细胞膜的背景下结合ICAM-1,因此成为用于体内目的的良好工具。
WO2005/110489公开了增加受体结合适配体的配体拮抗剂范围的方法。适配体与能够阻止靶标与第二分子的结合的高分子量空间基团相连。在ICAM-1的背景下,适配体针对靶标的细胞外部分的结构域2,而所述空间基团阻止ICAM-1天然配体(整联蛋白LFA-1)与结构域1的结合。但是,没有公开对ICAM-1具有亲和力的适配体的序列。
发明内容
本发明基于RNA适配体的鉴定,所述RNA适配体能够以高亲和力结合ICAM-1分子。特别地,本发明的适配体解决了在靶标生理上存在的位点处(即在表达ICAM-1的细胞表面上)特异性识别靶标的问题,从而证明其适合于在体内使用。实际上,已经发现本文所述的适配体能够直接结合在其表面上过表达ICAM-1的细胞。
为此,测定了RNA分子文库与用人ICAM-1瞬时转染的COS7细胞的结合。在重复的选择步骤之后,分离出显示最高COS7-ICAM-1结合的RNA分子,并确定其序列和ICAM-1结合亲和力。
适配体具有以下序列:
UCAUGAUACGUUGCGUGAGCAACUGCGGCGCUAAAGUUUGGUUGACUAGUACAUG(SEQ ID NO:1)显示出对ICAM-1的最高结合亲和力。
含有SEQ ID NO:1的适配体被证明同样能够结合ICAM-1,特别是具有以下序列的适配体:

因此,在第一方面,本发明提供了能够与细胞间黏附分子-1(ICAM-1)结合并包含RNA序列SEQ ID NO:1的适配体。
在一个实施方案中,上述适配体具有多达100个核苷酸的长度。
发现通过RT-qPCR或流式细胞术确定的含有SEQ ID NO:1并显示ICAM-1结合能力的适配体的解离常数在500nM至50nM的范围内。
在另一方面,本发明提供了能够与细胞间黏附分子-1(ICAM-1)结合并包含RNA序列SEQ ID NO:2的适配体。
在一个优选的实施方案中,上文定义的RNA适配体的特征在于是耐核酸酶的。
在一个更优选的实施方案中,上文定义的RNA适配体的特征在于所有嘧啶残基被修饰为2’-氟嘧啶。
本发明的优选适配体由SEQ ID NO:2组成。更优选地,它由SEQ ID NO:1组成。
适配体修饰
本发明的适配体可以被修饰,例如以增加它们对核酸酶的抗性、调节其药代动力学或与诊断或治疗部分缀合。
优选地,本发明的RNA适配体的嘧啶残基中的至少一个或全部被修饰为2’-氟嘧啶。此外,其修饰可以包括在糖位置处的化学取代、在磷酸位置处的化学取代以及在核酸的碱基位置处的化学取代。在一些实施方案中,修饰选自由以下各项组成的组:生物素化,荧光标记的掺入,经修饰的核苷酸的掺入,2’-嘧啶修饰,3’-位置加帽,与接头的缀合,与化合物或药物的缀合,与细胞毒性部分的缀合,以及用荧光团、放射性同位素、超声造影剂或报告部分标记。修饰的位置可以根据与适配体附接的部分的类型而变化。
适当地用报告部分或治疗部分标记或缀合的本发明的适配体可用于诊断、治疗或可视化ICAM-1相关状态、病症、功能障碍、病况或疾病,特别是炎症或炎症相关疾病。示例性应用包括以下的诊断或治疗:动脉粥样硬化和心肌梗塞中的血管炎症;影响心血管系统的疾病,例如心肌炎;炎症性心肌病和心力衰竭。
在本发明的一个特定实施方案中,用报告部分标记的适配体用于表达ICAM-1的身体组织或器官系统的成像,特别是内皮和血管系统。合适的成像技术包括磁共振成像、正电子发射断层扫描(PET)、计算机断层扫描(CT)、超声、光声成像(PAI)、近红外荧光(NIRF)、单光子发射计算机断层扫描(SPECT)。
对于成像应用,连接至所述适配体的报告部分通常选自:能够产生荧光信号的分子,例如荧光素;FITC;Alexa染料;Cy染料;DyLight染料;IRDye染料或VivoTag染料;光学部分,包括可用于使用光学成像产生对比度或信号的试剂;磁性部分,包括能够与顺磁性金属离子形成稳定复合物的磁共振剂的螯合剂;放射性标记部分;可用于使用X射线成像产生对比度或信号的X射线部分,例如碘化的有机分子或重金属离子的螯合物;可用于使用超声靶向的微泡产生对比度或信号的超声成像部分;和光声成像部分,包括与光声成像相容的试剂。
适配体和报告部分或标记可以共价或非共价连接,任选地通过插入合适的接头或间隔物(包括肽、氨基酸或核酸)来进行。此外,可以使用标签系统(包括生物素/亲和素、生物素/链霉亲和素、生物素/NeutrAvidin或地高辛(DIG)系统)来连接适配体和报告部分或标记。
在另一方面,本发明提供了包含如本文所定义的适配体的组合物。组合物的成分可以根据预期用途而变化,无论是用于诊断、治疗还是成像应用。特别地,组合物可以包含RNA分子和一种或多种治疗化合物和/或一种或多种成像剂。
在一个实施方案中,所述组合物用于带有ICAM-1的靶组织的成像,并包含用如上所定义的报告部分缀合或标记的适配体。组合物可以是例如脂质体或纳米颗粒的形式,并且其适合于肠胃外施用,特别是静脉内施用。所述组合物可用于可视化表达ICAM-1的组织或器官,例如发炎的内皮和脉管系统。

设备
使用BD AccuriTM C6流式细胞仪(BD Bioscience)进行流式细胞术数据采集。RT-qPCR通过StepOneTMPlus实时PCR系统(Applied Biosystems)进行。用Gel Doc EZ系统(Bio-Rad)进行凝胶可视化。ELONA数据通过MultiskanTMFC微孔板光度计(ThermoFisherScientific)获得。

实施例
实施例1:抗-ICAM-1适配体的选择
为了特异性地选择针对ICAM-1的适配体,采用细胞-SELEX方法,其中使用具有和不具有过表达的靶标的相同细胞系,而不是对于存在于细胞表面上的其他蛋白质也有所不同的两个细胞系(阳性/阴性)。
为此,用表达质粒pCMV6-ICAM-1瞬时转染COS7细胞。
详细地,为了选择性地靶向ICAM-1,进行了细胞-SELEX实验方案,其中在用作受体细胞系的阴性COS7细胞中瞬时转染人ICAM-1cDNA。根据图1-a中的示意图,该方法分别包括WT(COS7-WT)和瞬时转染的COS7细胞(COS7-ICAM-1)上的起始高度复杂文库的12个循环的反选择/选择步骤,其中在每一轮产生选择压力(图1-b)。
在每一轮细胞-SELEX之前,使用能够将2’-氟嘧啶掺入RNA序列的T7 RNA聚合酶的突变形式转录该库。
在细胞-SELEX实验方案结束时,克隆最后一个循环,并对164个样品进行测序。通过比对分析所得序列的富集度,并通过MUSCLE算法生成树状图以可视化相同序列或具有单个错配的序列。
在分析富集的序列之后,通过RT-qPCR进行结合测定以选择能够结合COS7-ICAM-1的序列。本质上,DNA序列被扩增和转录。然后,在用200μg/mL酵母tRNA预处理后,将RNA序列以50nM的终浓度在COS7-WT和COS7-ICAM-1上于37℃孵育15分钟。孵育后,将细胞用PBS洗涤3次并在TRIsure试剂中回收。在每个点上标出用作参考对照的RNA序列以用于标准化。比较COS7-ICAM-1相对COS7-WT的结合值来计算倍数比率。筛选出代表相同序列对或组的十二个序列。选择具有较高倍数比率的样品用于进一步的分析,进行实验性三次重复。结果显示,相对于COS7-WT,由SEQ ID NO:2组成的12c-10证实了针对COS7-ICAM-1的最高结合,如图3所示(倍数变化(即COS7-ICAM-1的结合值和COS7-WT的结合值之间的比率)为3.13)。
为了获得可用于成像应用的较短序列,将对应于SEQ ID NO:2的84mer原始分子12c-10截短以获得对应于SEQ ID NO:1的较短的55mer序列10.T。
考虑到必须保持较短形式的折叠,通过分离包括起始文库的简并部分的更具结构性的区域(以茎、环、凸起和/或发夹为特征)来缩短序列。
实施例2:适配体10.T与COS7-ICAM-1的结合和亲和力
为了测试较短适配体10.T(SEQ ID NO:1)是否包含原始分子12c-10(SEQ ID NO:2)的活性位点并保持对COS7-ICAM-1的高结合和高亲和力,进行结合测定,其中保持用于较长适配体筛选的相同条件。
将RNA序列10.T以50nM的终浓度在COS7-WT和COS7-ICAM-1上于37℃孵育15分钟。在图5中报告了比较COS7-ICAM-1与COS7-WT的结合值的比率(倍数变化),显示2.2的值。该结果证实了适配体10.T(SEQ ID NO:1)以及原始分子12c-10(SEQ ID NO:2)结合暴露在细胞表面的膜上的以其生理构象存在的靶标ICAM-1的能力。
实施例3:适配体10.T与COS7-ICAM-1的结合测定
在不同的实验中进一步研究了适配体10.T的结合。使用在5’末端生物素化的适配体10.T进行下拉测定,以验证该序列结合其靶标ICAM-1。收集用ICAM-1cDNA瞬时转染48h的COS7细胞,并将300μg的裂解物与1μM的生物素化的适配体10.T和用作阴性对照的ICAM-1不相关的2’F-RNA序列温育。将复合物与链霉亲和素琼脂糖珠相继温育。几次洗涤和变性后,通过免疫印迹分析样品,如图7所示。
结果表明10.T与ICAM-1结合,而ICAM-1不相关的2’F-RNA序列和未处理的样品在与抗-ICAM-1抗体杂交后未产生信号。一式两份进行该实验。
实施例4:人血清中适配体10.T的稳定性
测试了适配体10.T在人血清中的稳定性。将其在87%人血清中于37℃温育。在不同时间(T0、1、2、4、8、12、24、48、72h)收集样品,在37℃下与蛋白酶K温育1h,以降解血清蛋白,并加载到变性凝胶上。结果显示适配体10.T半衰期为4h至8h。稳定性结果如图6所示。
实施例5:将荧光团缀合至适配体10.T的5’末端
为了证明适配体10.T在成像应用中的潜在用途,在插入C12-氨基接头(5’-C12-NH2)后,将RNA序列在其5’末端缀合至商业染料Alexa Fluor 488。通过在碱性催化下与C12脂肪族二胺缩合,将氨基接头插入5’末端磷酸。将得到的游离NH2部分与可商购获得的AlexaFluor488-NHS酯偶联以形成共价酰胺键。将Alexa Fluor 488-NHS酯溶解在高质量的无水二甲基甲酰胺(DMF)或二甲基亚砜(DMSO)中,并在室温下于0.1–0.2M碳酸氢钠缓冲液(pH8.3)中进行反应。通过PAGE,然后通过HPLC进行纯化。
实施例6:适配体10.T及其缀合物的亲和力测定
为了研究针对靶标的亲和力,在用200μg/mL酵母tRNA预处理后,将适配体10.T以递增浓度(10-50-100-250-500-1000nM)在COS7-ICAM-1细胞上于37℃孵育15分钟。用不相关的适配体A10作为阴性对照(序列在Lupold S.E.等人,Cancer Res.2002,62,4029-4033中公开)进行了相同的实验。通过RT-qPCR评估结合。从图8中可以看出,得到的Kd值为375.7±151.7nM。
为了通过使用另一种技术确认或深入研究适配体10.T Kd值,在用200μg/mL酵母tRNA预处理后,将实施例5中获得的适配体10.T与Alexa Fluor-488的缀合物在COS7-WT和COS7-ICAM-1上以递增浓度(10-50-100-200-400-800-1000-1500-2000nM)于37℃孵育30分钟。通过流式细胞术分析该实验并进行6次,结果得到的Kd为115.5±49.9nM(参见图9中的结果)。
在诱导的HMEC-1细胞系上获得了可比较的结果。用TNFα刺激HMEC-1细胞48小时以诱导ICAM-1表达。实验在与用于COS7细胞的相同条件下以一式三份进行,得到的Kd为105.6±35.2nM(参见图10中的结果)。
实施例7:ELONA测定(对HSA的结合亲和力)
进行ELONA测定以计算人血清白蛋白(HSA)的Kd值。将生物素化的适配体10.T以递增浓度(1-10-100-1000nM)在预先用25nM HSA包被或未用HSA包被的96孔微量滴定高结合板上温育。无法计算Kd值,表明10.T不与高达1000nM的HSA反应。对于每个实验,将生物素化的多克隆抗体抗-HSA用作阳性对照。该实验的结果报告在图11中。

Claims (13)
1.一种与细胞间黏附分子-1结合的适配体,其RNA序列为SEQ ID NO:1或SEQ ID NO:2。
2.权利要求1所述的适配体,其中所有嘧啶残基被修饰为2’-氟嘧啶。
3.权利要求2所述的适配体,其被进一步修饰以包含至少一种化学修饰,其中所述修饰选自:在糖位置处的化学取代;在磷酸位置处的化学取代;以及在核酸的碱基位置处的化学取代。
4.权利要求3所述的适配体,其中所述修饰选自由以下各项组成的组:经修饰的核苷酸的掺入,与化合物的缀合和用报告部分标记。
5.权利要求4所述的适配体,其中所述报告部分选自由以下各项组成的组:荧光团部分、磁性部分、放射性标记部分、亲和标记、X射线部分、超声成像部分、光声成像部分和基于纳米颗粒的部分。
6.权利要求5所述的适配体,其中所述磁性部分为顺磁性部分。
7.权利要求1所述的适配体在制备用于细胞间黏附分子-1相关炎症的诊断或可视化的试剂中的用途。
8.权利要求7所述的用途,其中所述诊断或可视化涉及表达细胞间黏附分子-1的身体组织或器官系统的成像。
9.权利要求8所述的用途,其中所述组织和器官系统分别是内皮和血管。
10.一种诊断或成像组合物,其包含权利要求1-5中任一项所述的适配体,以及药学上可接受的载体和赋形剂。
11.权利要求10所述的组合物,其适合于器官或组织的成像。
12.权利要求11所述的组合物,其中所述成像基于磁共振成像、计算机断层扫描、超声、光声成像或近红外荧光。
13.权利要求11所述的组合物,其中所述成像基于正电子发射断层扫描或单光子发射计算机断层扫描。
