Abstract

本发明涉及一种真核生物CRISPR/Cas9全基因组编辑细胞文库及构建方法。本发明利用piggyBac转座子系统递送法构建真核生物CRISPR/Cas9全基因组编辑细胞文库,先将CRISPR/Cas9全基因组编辑系统构建到piggyBac转座子载体上,然后稳定转染细胞,筛选获得稳定表达CRISPR/Cas9文库的细胞系,再进行功能基因组筛选。本发明将Cas9蛋白表达框和sgRNA表达框整合到了同一个表达载体上,能够在从低等动物如昆虫到高等动物如哺乳动物等大多数真核生物中高效构建全基因组敲除细胞库。能够高效的在各种真核生物中实现全基因组编辑,可以高通量的在全基因组水平筛选功能基因。

技术领域
本发明属于基因编辑和高通量测序技术领域,涉及一种真核生物CRISPR/Cas9全基因组编辑细胞文库及构建方法。
背景技术
基因编辑技术是研究功能基因组的重要技术手段,目前已经发展了四代基因编辑技术:大范围核酸酶、锌指核酸酶、转录激活因子样效应物核酸酶、CRISPR等。CRISPR系统因其高效、廉价而被广泛应用。目前,CRISPR/Cas9系统已经成功的在人、鼠、斑马鱼、拟南芥、水稻、果蝇、家蚕等物种中实现了基因敲除。
除了基因敲除外,CRISPR/Cas9系统还被开发出转录调控、表观遗传修饰、单碱基编辑等应用。除了编辑单个位点外,CRISPR/Cas9系统还被开发出高通量敲除基因的系统,用于高通量筛选功能基因。在高通量敲除基因系统中,目前广泛应用的载体库递送系统是慢病毒系统和位点特异性核酸酶系统,但这些系统存在着一些缺点,限制了高通量基因敲除筛选的应用。例如,慢病毒载体承载容量有限,能够携带的外源基因大小一般小于8kb,滴度随插入片段长度增加而降低,因此,慢病毒介导的CRISPR/Cas9基因敲除文库一般会将Cas9表达框和sgRNA表达框分两次整合到宿主细胞的基因组上,增加了构建CRISPR/Cas9基因敲除文库的周期、成本和难度;无法广泛应用于多种类型真核生物,主要应用在哺乳动物,慢病毒系统无法在昆虫等物种中递送CRISPR/Cas9敲除文库。
piggyBac转座子是最初发现于鳞翅目昆虫,是真核生物的第二类转座子,以“剪切-黏贴”的模式来实现转座,容易控制整合到宿主基因组的外源基因拷贝数。piggyBac系统的宿主范围广泛,从低等动物如昆虫(PMID:10625397)到高等动物如哺乳动物(PMID:28062688)均可实现高效转座,同时piggyBac转座子可以携带的外源基因片段极大,可达207kb(PMID:23519027)。应用piggyBac系统可以将Cas9蛋白表达框和sgRNA表达框构建到同一个piggyBac转座载体上,只需要一步转染就可以CRISPR系统整合到宿主细胞的基因组上,极大缩短实验周期,降低实验成本和操作难度。由于piggyBac转座子可以携带的外源基因片段极大,所以可以用piggyBac转座子载体将CRISPR系统和其他更多的功能基因元件同时整合到宿主细胞基因组上。由于piggyBac系统可以在包括昆虫和哺乳动物在内的大量真核生物中实现转座,所以,可以用piggyBac转座子载体将CRISPR/Cas9敲除文库整合到更多的真核生物中,为真核生物的功能基因研究提供强大的技术手段。应用piggyBac系统来递送CRISPR基因敲除文库有着广阔的开发应用前景。
发明内容
有鉴于此,本发明的目的在于提供一种真核生物CRISPR/Cas9全基因组编辑细胞文库及构建方法。
为达到上述目的,本发明提供如下技术方案:
1、一种真核生物CRISPR/Cas9全基因组敲除细胞文库的构建方法,包括以下步骤:
(1)构建piggyBac转座子系统介导的真核生物CRISPR/Cas9敲除载体,命名为pB-CRISPR,其核苷酸序列如SEQ ID NO.1所示;
(2)构建基因敲除载体库pB-CRISPR-library:先合成包含打靶位点的单链寡核苷酸库,然后将其克隆到步骤(1)所得载体pB-CRISPR上即构建成功;
(3)将步骤(2)构建好的载体库pB-CRISPR-library与核苷酸序列如SEQ ID NO.2所示的piggyBac transposon表达载体A3-helper按照摩尔比1:1转染真核宿主细胞,将转染后的细胞用Zeocin筛选2个月,即可得到所述细胞文库。
作为优选的技术方案之一,步骤(1)的具体方法是:
(1-1)合成包含Zeocin抗性基因表达框的载体PUC57-IE2-Zeocin-Ser1PA;
(1-2)将载体PUC57-IE2-Zeocin-Ser1PA上的Zeocin抗性基因表达框IE2-Zeocin-Ser1PA表达框连接到piggyBac转座子基础载体piggyBacModify上,构建成中间载体pB-Modified{IE2-Zeocin-Ser1PA};
(1-3)将hr3-hsp70-Cas9-sv40表达框从载体pUC57-hr3-hsp70-Cas9-sv40上扩增出来,然后用无缝克隆的方法连接到pB-Modified{IE2-Zeocin-Ser1PA}上,构建成中间载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40};
(1-4)将U6-gRNA从载体pUC57-U6-gRNA扩增出来,用酶切连接的方法连接到载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40}上,构建成真核生物基因敲除基础载体pB-Modified{IE2-Zeocin-Ser1PA}{U6-gRNA}{hr3-hsp70-Cas9-SV40},命名为pB-CRISPR,核苷酸序列如SEQ ID NO.1;
其中,piggyBacModify,核苷酸序列如SEQ ID NO.3所示;
载体PUC57-IE2-Zeocin-Ser1PA,核苷酸序列如SEQ ID NO.4所示;
中间载体pB-Modified{IE2-Zeocin-Ser1PA}的核苷酸序列如SEQ ID NO.5所示;
载体pUC57-hr3-hsp70-Cas9-sv40,核苷酸序列如SEQ ID NO.6所示;
载体PUC57-Hr3-Hsp70-Cas9-SV40,由pUC57-hA4-Cas9(PMID:24671069,核苷酸序列如SEQ ID NO.7所示)将启动子A4更换为Hsp70得到;
中间载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40},核苷酸序列如SEQ ID NO.8所示;
载体pUC57-U6-gRNA,核苷酸序列如SEQ ID NO.9所示。
载体图谱如图1所示。
作为优选的技术方案之一,步骤(2)的具体方法是:
(2-1)设计打靶位点,每个基因设计6个左右的打靶位点,并且用DNA芯片的方式合成包含打靶位点的单链寡核苷酸库;
(2-2)将步骤(2-1)所得单链寡核苷酸库克隆到步骤(1)所得载体pB-CRISPR上,构建得到基因敲除载体库pB-CRISPR-library。
作为进一步优选的技术方案之一,步骤(2-1)中,按照SpCas9作用规律,在真核生物全基因组水平设计所有编码蛋白的基因的敲除位点,其打靶位点有如下规律:5’-NNNNNNNNNNNNNNNNNNN-NGG-3’,设计的sgRNA序列与其在基因组上的打靶位点序列一致,并有如下规律:5’-G-NNNNNNNNNNNNNNNNNNN-3’;根据以上规律设计真核生物全部编码蛋白的基因的打靶位点。
作为进一步优选的技术方案之一,步骤(2-2)中,运用搭桥PCR技术和酶切连接技术将步骤(2-1)合成的单链寡核苷酸库克隆到步骤(1)所得载体pB-CRISPR上,构建得到基因敲除载体库pB-CRISPR-library。
作为优选的技术方案之一,步骤(3)中,转染方法为脂质体转染法,转染后的细胞首先用完全培养基在27度条件下培养一个月,完全培养基为包括体积浓度10%胎牛血清(fetal bovine serum,FBS,赛默飞世尔公司)和青霉素-链霉素(Penicillin-Streptomycin,20万单位/升,赛默飞世尔公司)的Grace’s培养基(赛默飞世尔公司),直至细胞状态恢复正常,然后用含有Zeocin的完全培养基连续筛选2个月,Zeocin购买自赛默飞世尔公司,工作浓度为200μg/ml,直至所有细胞的基因组都稳定整合了piggyBac转座子介导的CRISPR/Cas9系统,即可得到所述细胞文库。
作为优选的技术方案之一,步骤(3)中,所述真核宿主细胞包括但不限于BmE细胞(家蚕胚胎细胞系)、S2细胞(果蝇胚胎细胞)等。
2、利用上述方法构建的一种真核生物CRISPR/Cas9全基因组敲除细胞文库。
3、利用上述细胞文库实现的一种全基因组范围高通量研究基因组未知功能基因的方法,具体方法是:基于上述细胞文库,对该文库施加一定筛选,例如感染病毒、添加药物、极端温度刺激等,然后提取筛选所得细胞的基因组DNA,设计引物对,用PCR扩增的方式获得筛选所得细胞库的sgRNA片段,通过高通量测序来分析其sgRNA丰度的变化,进而分析sgRNA对应的基因的生物学功能。
作为优选的技术方案之一,所述引物对包括:
正向引物>gD-F,5-NNNNNNNNNNNNTAAATCACGCTTTCAATA,N表示碱基A、T、G或C,如SEQ ID NO.10所示;
反向引物>gD-R,5-NNNNNNNNNNNNCGACTCGGTGCCACTTT,N表示碱基A、T、G或C,如SEQID NO.11所示。
本发明的有益效果在于:
本发明利用piggyBac转座子系统递送法构建真核生物CRISPR/Cas9全基因组编辑细胞文库,先将CRISPR/Cas9全基因组编辑系统(Cas9蛋白表达框和sgRNA表达框库)构建到piggyBac转座子载体上,然后稳定转染细胞,筛选获得稳定表达CRISPR/Cas9文库的细胞系,再进行功能基因组筛选。
目前常用的真核生物CRISPR/Cas9全基因组编辑细胞文库主要是用慢病毒系统递送的,但是慢病毒系统主要在哺乳动物中效率较高,在非哺乳动物中效率极低,而且慢病毒系统携带的外源基因大小有限,一般小于8kb,随着外源基因片段的增大,病毒滴度逐渐降低。
本发明将Cas9蛋白表达框和sgRNA表达框整合到了同一个表达载体上(piggyBac转座子载体),能够在大多数真核生物中高效构建全基因组敲除细胞库。piggyBac转座子是按照“剪切-黏贴”的模式来实现转座,可以方便的控制外源基因整合到宿主细胞的拷贝数,这对于执行全基因组编辑具有重要意义。能够高效的在各种真核生物中实现全基因组编辑,可以高通量的在全基因组水平筛选功能基因。

图2为利用piggyBac转座子系统递送法构建家蚕CRISPR/Cas9全基因组编辑细胞文库的,包括设计并合成sgRNA pool,构建家蚕全基因组编辑载体库pB-CRISPR-lib,构建家蚕全基因组编辑细胞库BmEGCKLib。
图3为家蚕全基因组编辑载体文库和细胞文库BmEGCKLib的sgRNA相关性系数为0.99,说明细胞文库BmEGCKLib构建成功。
图4为家蚕全基因组编辑载体文库pB-CRISPR-Lib和细胞文库BmEGCKLib相比,含有相同sgRNA数量的基因的数量基本一致,说明细胞文库BmEGCKLib构建成功。
具体实施方式
下面将结合附图,对本发明的优选实施例进行详细的描述。
以下凡是未注明的具体实验方法,都按照公认的实验方法与条件实施,例如,按照试剂耗材厂商提供的说明书操作,或者按照经典实验书籍《分子克隆实验指南》(第三版,J.萨姆布鲁克等著)来完成实验。
实施例:
本实施例中所用到的家蚕胚胎细胞系(The Bombyx mori embryonic cell line,BmE)为生物实验中常用细胞系(PMID:17570024)。
利用piggyBac转座子系统递送法构建家蚕CRISPR/Cas9全基因组编辑细胞文库的工作流程如图2所示。
1、构建piggyBac转座子系统作为递送系统的家蚕CRISPR/Cas9敲除载体,命名为pB-CRISPR。载体pB-CRISPR的DNA序列如SEQ ID NO.1所示,载体图谱如图1所示。
2、根据SpCas9作用原理,设计并合成家蚕所有编码蛋白的基因的打靶位点的单链寡核苷酸库。
1)根据SpCas9作用原理和家蚕数据库silkDB和KAIKObase,设计家蚕全部编码蛋白的基因的打靶位点,每个基因设计约6个打靶位点,打靶位点的核苷酸具有如下特征5’-NNNNNNNNNNNNNNNNNNNN-NGG-3’,所有打靶位点都在CDS序列的前半部分,靠近PAM区的种子序列部分12bp核苷酸不能在基因组上有重复区域,总共设计了94000个打靶位点,所有打靶位点都是位于基因区符合NNNNNNNNNNNNNNNNNNNNNGG特征的序列。
2)用基因芯片的方式合成全部sgRNA序列(包含侧翼区),命名为单链寡核苷酸库(The pool of sgRNA oligonucleotides)。
3、将步骤2合成的单链寡核苷酸库连接到步骤1描述的骨架载体上,构建成功家蚕全基因组敲除载体文库,命名为pB-CRISPR-library,设计引物扩增载体文库的sgRNA片段,高通量测试检测载体文库质量。引物序列如下:
正向引物>gD-F,5-NNNNNNNNNNNNTAAATCACGCTTTCAATA,N表示碱基A、T、G或C,如SEQ ID NO.10所示;
反向引物>gD-R,5-NNNNNNNNNNNNCGACTCGGTGCCACTTT,N表示碱基A、T、G或C,如SEQID NO.11所示。
4、将步骤3描述的载体文库pB-CRISPR-library和piggyBac transposase表达载体A3-helper(核苷酸序列如SEQ ID NO.2)共转染家蚕胚胎细胞系BmE。具体技术方案如下:
1)准备用于建库的家蚕胚胎细胞系BmE。
2)扩增准备用于建库的家蚕胚胎细胞系,保证细胞数量达到建库最低标准。建库最低标准约为100×,按照稳定转染效率和文库sgRNA的数量,确定需要准备细胞数量。
3)将载体文库pB-CRISPR-library和piggyBac transposase表达载体A3-helper(核苷酸序列如SEQ ID NO.2)按照摩尔比1:1共转染准备好的家蚕胚胎细胞系BmE,采用脂质体转染法(罗氏公司)、电穿孔转染法等方法,转染方法按照公司说明书操作。转染后6-8小时给细胞更换完全培养基,在正常条件(27度)下培养,直至细胞状态恢复正常。然后给细胞更换含有Zeocin的完全培养基连续培养约2个月,直至所有细胞都稳定整合了CRISPR/Cas9系统,完成建库,将细胞库命名为BmEGCKLib。其中Zeocin的浓度为200μg/ml(ZeocinTMSelection Reagent,赛默飞世尔公司)。
5、高通量测序检测piggyBac转座子系统递送法构建的家蚕CRISPR/Cas9全基因组编辑细胞文库的质量。
1)收集细胞库BmEGCKLib的细胞,抽提基因组DNA
2)以步骤1)抽提的全部细胞基因组DNA为模板,用引物gD-F和gD-R扩增sgRNA片段,建库后执行高通量测序,应用生物信息学方法,分析细胞库BmEGCKLib的质量。
3)结果显示,细胞库BmEGCKLib的质量合格,可以用于下一步功能基因组筛选实验,参见图3和图4。
最后说明的是,以上优选实施例仅用以说明本发明的技术方案而非限制,尽管通过上述优选实施例已经对本发明进行了详细的描述,但本领域技术人员应当理解,可以在形式上和细节上对其作出各种各样的改变,而不偏离本发明权利要求书所限定的范围。

Claims (9)

1.一种真核生物CRISPR/Cas9全基因组敲除细胞文库的构建方法,其特征在于,包括以下步骤:
(1)构建piggyBac转座子系统介导的真核生物CRISPR/Cas9敲除载体,命名为pB-CRISPR,其核苷酸序列如SEQ ID NO.1所示;
(2)构建基因敲除载体库pB-CRISPR-library:先合成包含打靶位点的单链寡核苷酸库,然后将其克隆到步骤(1)所得载体pB-CRISPR上即构建成功;
(3)将步骤(2)构建好的载体库pB-CRISPR-library与核苷酸序列如SEQ ID NO.2所示的piggyBac transposon表达载体A3-helper按照摩尔比1:1转染真核宿主细胞,将转染后的细胞用Zeocin筛选2个月,即可得到所述细胞文库。
2.根据权利要求1所述的构建方法,其特征在于,步骤(1)的具体方法是:
(1-1)合成包含Zeocin抗性基因表达框的载体PUC57-IE2-Zeocin-Ser1PA;
(1-2)将载体PUC57-IE2-Zeocin-Ser1PA上的Zeocin抗性基因表达框IE2-Zeocin-Ser1PA表达框连接到piggyBac转座子基础载体piggyBacModify上,构建成中间载体pB-Modified{IE2-Zeocin-Ser1PA};
(1-3)将hr3-hsp70-Cas9-sv40表达框从载体pUC57-hr3-hsp70-Cas9-sv40上扩增出来,然后用无缝克隆的方法连接到pB-Modified{IE2-Zeocin-Ser1PA}上,构建成中间载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40};
(1-4)将U6-gRNA从载体pUC57-U6-gRNA扩增出来,用酶切连接的方法连接到载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40}上,构建成真核生物基因敲除基础载体pB-Modified{IE2-Zeocin-Ser1PA}{U6-gRNA}{hr3-hsp70-Cas9-SV40},命名为pB-CRISPR,核苷酸序列如SEQ ID NO.1;
其中,piggyBacModify,核苷酸序列如SEQ ID NO.3所示;
载体PUC57-IE2-Zeocin-Ser1PA,核苷酸序列如SEQ ID NO.4所示;
中间载体pB-Modified{IE2-Zeocin-Ser1PA}的核苷酸序列如SEQ ID NO.5所示;
载体pUC57-hr3-hsp70-Cas9-sv40,核苷酸序列如SEQ ID NO.6所示;
中间载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40},核苷酸序列如SEQ ID NO.8所示;
载体pUC57-U6-gRNA,核苷酸序列如SEQ ID NO.9所示。
3.根据权利要求1所述的构建方法,其特征在于,步骤(2)的具体方法是:
(2-1)设计打靶位点,每个基因设计6个左右的打靶位点,并且用DNA芯片的方式合成包含打靶位点的单链寡核苷酸库;
(2-2)将步骤(2-1)所得单链寡核苷酸库克隆到步骤(1)所得载体pB-CRISPR上,构建得到基因敲除载体库pB-CRISPR-library。
4.根据权利要求3所述的构建方法,其特征在于,步骤(2-1)中,作为进一步优选的技术方案之一,步骤(2-1)中,按照SpCas9作用规律,在真核生物全基因组水平设计所有编码蛋白的基因的敲除位点,其打靶位点有如下规律:
5’-NNNNNNNNNNNNNNNNNNN-NGG-3’,设计的sgRNA序列与其在基因组上的打靶位点序列一致,并有如下规律:5’-G-NNNNNNNNNNNNNNNNNNN-3’;根据以上规律设计真核生物全部编码蛋白的基因的打靶位点。
5.根据权利要求3所述的构建方法,其特征在于,步骤(2-2)中,运用搭桥PCR技术和酶切连接技术将步骤(2-1)合成的单链寡核苷酸库克隆到步骤(1)所得载体pB-CRISPR上,构建得到基因敲除载体库pB-CRISPR-library。
6.根据权利要求1所述的构建方法,其特征在于,步骤(3)中,转染方法为脂质体转染法,转染后的细胞首先用完全培养基在27度条件下培养一个月,完全培养基为包括体积浓度10%胎牛血清和青霉素-链霉素的Grace’s培养基,直至细胞状态恢复正常,然后用含有Zeocin的完全培养基连续筛选2个月,直至所有细胞的基因组都稳定整合了piggyBac转座子介导的CRISPR/Cas9系统,即可得到所述细胞文库。
7.根据权利要求1所述的构建方法,其特征在于,步骤(3)中,所述真核宿主细胞包括BmE细胞、S2细胞。
8.利用权利要求1~7中任一项所述方法构建的一种真核生物CRISPR/Cas9全基因组敲除细胞文库。
9.利用权利要求8所述细胞文库实现的一种全基因组范围高通量研究基因组未知功能基因的方法,具体方法是:基于上述细胞文库,对该文库施加筛选后,提取筛选所得细胞的基因组DNA,设计引物对,用PCR扩增的方式获得筛选所得细胞库的sgRNA片段,通过高通量测序来分析其sgRNA丰度的变化,进而分析sgRNA对应的基因的生物学功能。
