Abstract
본 발명은 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 검출하는 방법 및 이 방법에 사용되는 핵산 증폭용 조성물에 관한 것이다. 본 발명에 따른 내재 내부 대조군은 처음부터 시료 내에 존재하여, 시료 채취 이후에 별도로 추가해야 하는 번거로움이 없으며, 시료 채취 과정의 내부 대조군, 핵산 추출 과정의 내부 대조군 및 핵산 증폭 과정의 내부 대조군으로 이용할 수 있다. 또한, Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군으로 이용함으로써, 위음성 및 위양성 판단을 최소화하여 피부로부터 채취한 시료 내의 타겟 미생물 핵산의 존재 여부를 높은 정확도로 검출할 수 있다.

기술분야
본 발명은 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 검출하는 방법 및 이 방법에 사용되는 핵산 증폭용 조성물에 관한 것이다.
인간의 질병은 체내진단과 체외진단을 통해 검출할 수 있다. 체내진단으로는 X선과 CT촬영 등을 통해서 질병의 원인을 분석하며, 체외진단은 소변, 혈액, 조직세포 등을 통해 질병의 원인을 분석한다.
체외진단에는 면역 화학적 진단, 자가 혈당 측정, 현장진단, 분자진단 등이 있다. 이 중 분자 진단은 유전자 증폭기술인 PCR 등을 이용해 유전자를 직접 검사하는 기법으로, 바이러스나 세균에 감염된 사람의 타액, 혈액, 분변 등과 같은 시료에서 병원체의 유전자 정보를 담고 있는 핵산을 추출한 후, 이를 증폭하여 질병 감염 여부를 확인한다. 이러한 분자진단은 혈액검사 또는 소변검사보다 정확도가 높으며 조직검사를 하지 않아도 된다는 장점이 있으며, 질병의 조기 진단을 통한 예방과 효율적인 치료를 가능하게 한다.
분자진단에서 정확한 검사 결과를 위해서는 검사에 대한 적절하고 정확한 시료의 채취가 필수적이다. 만약, 시료 채취 시, 시료의 용량이 부족하거나, 시료가 오염된 경우, 부정확한 검사 결과를 초래하여 재검율을 증가시키고 검사 결과 보고를 지연시킬 수 있다. 또한, 분자진단은 상술한 바와 같이, 시료로부터 핵산을 추출하여 증폭하는 과정을 포함하고 있는데, 핵산 추출 과정에서 손실이 발생하거나, 증폭 반응을 저해하는 물질 (예를 들면, 헤파린, 계면 활성제, 단백질 변성제 또는 유기 용매 등)이 시료 용액 내에 포함되어 있는 경우, 증폭 효율이 저하되기 때문에 병원체의 핵산을 충분히 증폭할 수 없게 된다. 이러한 경우, 시료 중에 병원체가 존재함에도 불구하고, 병원체의 핵산을 증폭할 수 없어 위음성(False Negative) 결과를 초래할 수 있으며, 동일한 시료를 이용한 경우라도, 핵산 추출 과정의 손실 정도에 따라 다른 결과가 얻어질 가능성이 있다.
이러한 문제점을 해결하기 위하여, 시료로부터 핵산을 추출하는 과정, 추출된 핵산을 증폭하는 과정에 대한 내부 대조군을 이용하여 위음성을 확인하는 방법이 개발되었다(미국 등록 특허 제 5,770,360호). 시료에 항상 존재하거나 핵산 추출 전에 시료에 추가되는 핵산을 내부 대조군으로 이용하여, 시료 내 병원체의 존재 여부와 상관없이 대조군의 핵산은 항상 추출 및 증폭되어 검출되도록 한다. 내부 대조군의 핵산의 미검출은 추출과정에서 손실이 발생하였거나, PCR 억제물질에 의한 증폭 저하로 인해 위음성이 발생하였음을 확인할 수 있도록 한다.
본 발명자들은 인간 피부로부터 채취한 시료로부터 타겟 미생물을 검출하는 데 있어, 종래 인간 세포에 존재하여 내재 내부 대조군으로 이용되고 있는 HBB 및 HuBac을 이용한 결과, 검출율이 낮아 내재 내부 대조군으로 이용할 수 없음을 확인하였고, 이에 새로운 내재 내부 대조군 개발의 필요성을 인식하였다.
본 명세서 전체에 걸쳐 다수의 인용문헌 및 특허 문헌이 참조되고 그 인용이 표시되어 있다. 인용된 문헌 및 특허의 개시 내용은 그 전체로서 본 명세서에 참조로 삽입되어 본 발명이 속하는 기술 분야의 수준 및 본 발명의 내용이 보다 명확하게 설명된다.
본 발명자들은 핵산 증폭을 이용한 피부로부터 채취한 시료로부터 타겟 미생물을 검출하는 방법에서 위음성 및 위양성 판단을 최소화하여 검출의 정확성을 향상시킬 수 있는 신규한 내재 내부 대조군을 개발하고자 예의 연구 노력하였다. 그 결과, 본 발명자들은 핵산 증폭을 이용한 피부로부터 채취한 시료로부터 타겟 미생물을 검출하는 방법에 있어서, 시료를 채취하는 과정, 시료로부터 핵산을 추출하는 과정 및/또는 추출된 핵산을 증폭하는 과정에 대한 내재 내부 대조군으로서 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 성공적으로 이용할 수 있음을 실험적으로 증명함으로써, 본 발명을 완성하였다.
따라서, 본 발명의 목적은 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군(endogenous internal control) 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물(target microorganism)의 핵산을 검출하는 방법을 제공하는 데 있다.
본 발명의 다른 목적은 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 증폭하기 위한 조성물을 제공하는 데 있다.
본 발명의 다른 목적 및 이점은 하기의 발명의 상세한 설명, 청구범위 및 도면에 의해 보다 명확하게 된다.
본 발명의 일 양태에 따르면, 본 발명은 다음의 단계를 포함하는 피부의 정상세균총으로부터 선택된 박테리아 핵산을 내재 내부 대조군(endogenous internal control) 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물(target microorganism)의 핵산을 검출하는 방법을 제공한다:
(a) 피부로부터 시료를 채취하여 준비하는 단계;
(b) (ⅰ) 타겟 미생물의 핵산 증폭용 프라이머 쌍; 및 (ⅱ) 내재 내부 대조군(endogenous internal control) 핵산인 피부의 정상세균총으로부터 선택된 박테리아의 핵산 증폭용 프라이머 쌍을 이용하여 상기 시료 내 핵산의 증폭 반응을 수행하는 단계;
(c) 상기 증폭 반응의 결과를 검출하는 단계; 및
(d) 상기 내재 내부 대조군 핵산의 증폭 반응의 결과로부터 타겟 미생물 핵산의 증폭 반응의 유효성을 판단하고; 및 (ⅰ) 상기 판단된 유효성 및 (ⅱ) 상기 타겟 미생물 핵산의 증폭 반응의 결과에 의해 상기 시료 내에 상기 타겟 미생물의 핵산의 존재 여부를 판단하는 단계.
본 발명자들은 핵산 증폭을 이용한 피부로부터 채취한 시료로부터 타겟 미생물을 검출하는 방법에 사용될 수 있는 신규한 내재 내부 대조군을 개발하고자 예의 연구 노력하였다. 그 결과, 피부에 상재하는 피부의 정상세균총으로부터 선택된 박테리아 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 검출할 수 있는 신규한 프로토콜을 정립하였으며, 이 신규한 프로토콜에 따르면, 피부의 정상세균총으로부터 선택된 박테리아 핵산은 시료를 채취하는 과정, 시료로부터 핵산을 추출하는 과정 및/또는 추출된 핵산을 증폭하는 과정에 대한 내재 내부 대조군으로 이용할 수 있다.
본 명세서에서 용어 "피부의 정상세균총"은 인간 또는 동물의 피부에 형성된 세균 전체의 군집을 의미한다.
본 발명의 일 구현예에 따르면, 상기 피부의 정상세균총은 인간의 피부의 정상세균총이다.

본 발명의 일 구현예에 따르면, 본 발명의 방법을 통해 검출하고자 하는 타겟 미생물은 인간 또는 동물의 피부로부터 채취한 시료에 존재하는 미생물을 의미하며, 상기 미생물은 박테리아, 효모, 진균, 바이러스, 원생동물(protozoan) 등을 포함할 수 있으나, 이에 한정되지 않는다.
본 발명의 일 구현예에 따르면, 상기 타겟 미생물은 약물 내성 미생물(drug-resistant microorganism), 피부사상균(dermatophyte) 또는 MRSA(methicillin-resistant staphylococcus aureus)이다.
본 발명의 구체적인 구현예에 따르면, 상기 약물 내성 미생물은 다약제 내성 미생물(multidrug resistant organism)이며, 보다 구체적으로 아시네토박터 바우마니(Acinetobacter baumannii), 슈도모나스 애루지노사(Pseudomonas aeruginosa), 칸디다 아우리스(Candida auris), 및 스테노트로포모나스 말토필리아(Stenotrophomonas maltophilia)를 포함한다.
상기 타겟 미생물의 핵산은 DNA 분자 또는 RNA 분자를 포함할 수 있으며, 이에 한정되는 것은 아니다.

본 명세서에서 용어 "혼성화"는 소정의 혼성화 조건 또는 엄격 조건 하에 2개의 단일-가닥 폴리뉴클레오타이드가 상보적인 뉴클레오타이드 서열 간의 비공유 결합을 통해 이중-가닥을 형성하는 것을 지칭한다.
혼성화는 2개의 핵산 서열 간에 혼성화가 일어나는 부위(이중-가닥을 형성하는 부위)에서의 상보성이 완전할 경우(perfect match) 일어나거나 미스매치(mismatch) 염기(예를 들어, 1-4의 미스매치)가 존재하여도 일어날 수 있다. 혼성화에 필요한 상보성의 정도는 혼성화 반응 조건에 따라 달라질 수 있으며, 특히 온도에 의하여 조절된다.

본 발명자들은 상기 Corynebacterium spp. 또는 Cutibacterium spp.가 피부에 상재하고 있음을 근거로 하여, Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재(endogenous) 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료에서 타겟 미생물의 핵산을 검출할 수 있는 방법을 고안하였다.
본 발명에서 상기 Corynebacterium spp. 또는 Cutibacterium spp. 의 핵산은 동일한 반응 용기 내에서 피부로부터 채취한 시료로부터 타겟 미생물 핵산의 증폭과 동시에 증폭된다. 이때, Corynebacterium spp. 또는 Cutibacterium spp. 의 핵산의 증폭이 검출되지 않으면, 시료를 채취하는 단계, 핵산을 추출하는 단계, 및 시료 내의 핵산을 증폭하는 단계 중 적어도 어느 하나의 단계에서 목적하는 과정(process)이 정상적으로 일어나지 않았음을 시사할 수 있다. 따라서, 상기 Corynebacterium spp. 또는 Cutibacterium spp. 의 핵산은 상기 각 단계의 내부 대조군으로 사용될 수 있다. 각 단계에서의 내부 대조군으로서의 역할을 상술하면 다음과 같다.
(i) 시료를 채취하는 단계에서의 내부 대조군:

(iii) 핵산 증폭 단계에서의 내부 대조군:

상기 포스트-증폭 검출 방법은 핵산 증폭 후 증폭산물을 검출하는 방법이다. 포스트-증폭 검출 방법은 예를 들어 증폭산물을 크기 차이에 의해 분리하거나(예를 들어, 전기영동 방법) 또는 증폭산물의 고정화에 의하여 분리하는 방법을 포함하나, 이에 한정되지 않는다.
또한, 상기 포스트-증폭 검출 방법은 타겟 핵산 서열의 증폭 후 일정 구간에서 온도를 올리거나 내리면서 형광 세기를 모니터링한 다음, 멜팅 프로파일(melting profile)에 의해 증폭산물을 검출하는 post-PCR 멜팅 분석(미국 특허 제5,871,908호, 미국 특허 제6,174,670호 및 WO 2012/096523)이 사용될 수 있다.
상기 실시간 검출 방법은 실시간 방식으로 타겟 핵산의 증폭을 모니터링하면서 타겟 핵산 서열을 검출할 수 있는 방법이다.
상기 포스트 증폭 검출 방법이나 실시간 검출 방법은 검출하고자 하는 핵산의 존재에 의존적으로 시그널을 제공하는 표지 또는 표지된 올리고뉴클레오타이드를 사용할 수 있다.
본 발명의 일 구현예에 따르면, 증폭된 핵산의 검출은 검출하고자 하는 핵산이 증폭되는 과정에서 표지로부터 제공되는 시그널을 검출하거나 검출하고자 하는 핵산의 증폭이 완료된 후 제공되는 시그널을 검출하여 수행될 수 있다.
예를 들어, 타겟 핵산 서열의 증폭산물(amplicon)인 이합체(duplex)에 비특이적으로 인터칼레이팅되는 비특이적 형광염료를 이용하여 행할 수 있다.
또한, 타겟 핵산 서열에 특이적으로 혼성화하는 표지된 프라이머 또는 표지된 프로브를 이용할 수 있다.
표지된 프라이머를 이용한 방법의 예로는 Sunrise 프라이머 방법(Nazarenko et al, 2516-2521 Nucleic Acids Research, 1997, v.25 no.12, 및 미국 특허 제6,117,635호), Scorpion 프라이머 방법(Whitcombe et al, 804-807, Nature Biotechnology v.17 AUGUST 1999 및 미국 특허 제6,326,145) 및 TSG 프라이머 방법(WO 2011/078441)이 있다.
표지된 프로브를 이용한 방법의 예로는 헤어핀 구조를 형성하는 이중 표지된 프로브를 이용하는 분자 비콘(Molecular beacon) 방법(Tyagi et al, Nature Biotechnology v.14 MARCH 1996), 공여체(donor) 또는 수여체(acceptor)로 단일 표지된 두 개의 프로브를 이용하는 혼성화 프로브(Hybridization probe) 방법(Bernad et al, 147-148 Clin Chem 2000; 46) 및 단일 표지된 올리고뉴클레오티드를 이용하는 Lux 방법(미국특허 제7,537,886호), 이중 표지된 프로브의 혼성화 뿐만 아니라 DNA 중합효소의 5'-뉴클레아제활성에 의한 이중 표지된 프로브의 절단반응을 이용하는 TaqMan 방법(미국특허 제5,210,015호 및 제5,538,848호)을 포함하나, 이에 한정되지 않는다.
또한, 타겟 핵산서열의 존재에 의존적으로 형성된 이합체를 이용하여 행할 수 있다. 상기 타겟 핵산서열의 존재에 의존적으로 형성되는 이합체는 증폭 반응에 의해 형성되는 타겟 서열의 증폭산물 그 자체는 아니며, 타겟 핵산서열의 증폭에 비례하여 그 양이 증가하는 이합체이다. 타겟 핵산서열의 존재에 의존적으로 형성되는 이합체는 다양한 방법에 따라 얻을 수 있으며, 예컨대, Invader 분석(미국 특허 제5,691,142호, 제6,358,691호 및 제6,194,149호), PTOCE(PTO Cleavage and Extension) 방법(WO 2012/096523), PCEC(PTO Cleavage and Extension-dependent Cleavage) 방법(WO 2012/134195), PCE-SH(PTO Cleavage and Extension-dependent Signaling Oligonucleotide Hybridization) 방법(WO 2013/115442), PCE-SC(PTO Cleavage and Extension-dependent Signaling Oligonucleotide Cleavage) 방법(WO 2013/157821), PCE-NH(PTO Cleavage and Extension-dependent Non-Hybridization) 방법(WO 2014/104818), PCE-IH(PTO Cleavage and Extension-dependent Immobilized Oligonucleotide Hybridization) 방법(WO 2015/008985) 방법에 의해 얻을 수 있으며, 상기 특허문헌들은 본 명세서에서 참조문헌으로 삽입된다.
또한, 타겟의 실시간 검출을 위하여, 상이한 온도에서의 시그널 검출을 이용하여 단일 유형의 표지만으로 하나 이상의 타겟 핵산 서열을 검출하는 방법을 사용할 수 있다. 이에 대한 내용은 WO 2015/147412, WO 2016/093619, WO 2016/093620에 개시되어 있으며, 상기 특허 문헌들은 본 명세서에 참조문헌으로 삽입된다.
본 발명의 일 구현예에 따르면, 상기 증폭 반응은 (i) 상기 타겟 미생물의 핵산 검출용 프로브; 및 (ii) 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 검출용 프로브를 추가적으로 포함할 수 있다.
본 발명의 일 구현예에 따르면, 상기 증폭 반응은 1 내지 30개, 구체적으로 1 내지 25개, 1 내지 20개, 1 내지 15개, 1 내지 10개 또는 1 내지 5개의의 타겟 미생물의 핵산 검출용 프로브를 포함할 수 있으며, 1개, 2개, 3개, 4개, 5개, 6개, 7개, 8개, 9개, 10개, 15개, 20개, 25개 또는 30개의 타겟 미생물 핵산의 검출용 프로브를 포함할 수 있으나, 이에 한정되지 않는다.
본 발명의 일 구현예에 따르면, 상기 Corynebacterium spp. 및 Cutibacterium spp.의 핵산의 프라이머쌍 또는 프로브는 16s rRNA 또는 gyrA(DNA gyrase subunit A)를 코딩하는 뉴클레오타이드 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함한다.
본 발명의 보다 구체적인 구현예에 따르면, 상기 Corynebacterium spp. 의 핵산의 프라이머쌍 또는 프로브는 16s rRNA를 코딩하는 뉴클레오타이드 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함하거나, 상기 Cutibacterium spp.의 핵산의 프라이머쌍 또는 프로브는 gyrA(DNA gyrase subunit A)를 코딩하는 뉴클레오타이드 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함한다.
본 발명의 구체적인 일 구현예에서, 상기 Corynebacterium spp.의 핵산의 프라이머 쌍 또는 프로브는 서열목록 제 1 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함하거나, 상기 Cutibacterium spp.의 핵산의 프라이머 쌍 또는 프로브는 서열목록 제 6 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함한다.
본 명세서에서 사용되는 용어"특이적으로 혼성화"는 2 이상의 분자가 공유 결합 또는 비공유 결합을 통해 서로 상호 작용하는 것을 의미하는 것으로, 예를 들면 단일 가닥 타겟 서열 및 이와 상보적인 뉴클레오타이드 서열을 갖는 단일 가닥 뉴클레오타이드 분자의 결합일 수 있다.

마지막으로, 본 발명의 방법은 (d) 상기 내재 내부 대조군 핵산의 증폭 반응의 결과로부터 타겟 미생물 핵산의 증폭 반응의 유효성을 판단하고; 및 (ⅰ) 상기 판단된 유효성 및 (ⅱ) 상기 타겟 미생물 핵산의 증폭 반응의 결과에 의해 상기 시료 내에 상기 타겟 미생물의 핵산의 존재 여부를 판단하는 단계를 포함한다.
본 발명에 따르면, 상기 증폭 반응의 결과 중 내재 내부 대조군의 증폭 반응 결과에 따라, 타겟 미생물 핵산의 증폭 반응 결과의 유효성을 판단할 수 있다.
통상적으로, 본 발명에 따른 내재 내부 대조군으로서의 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산은 타겟 미생물의 핵산 존재 여부와 상관없이, 항상 증폭 반응에 의해 증폭되고 검출되어야 한다.
본 발명의 일 구현예에 따르면, 내재 내부 대조군으로서 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산이 검출되는 경우, 시료의 채취, 핵산의 추출 및/또는 핵산의 증폭 반응이 성공적으로 수행되었다고 판단할 수 있으며, 상기 타겟 미생물 핵산의 증폭 반응의 결과는 유효(valid)하다고 판단할 수 있다.
본 발명의 일 구현예에 따르면, 내재 내부 대조군으로서 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산이 검출되지 않은 경우, 시료의 채취, 핵산 추출 및/또는 핵산의 증폭 과정에서 문제가 발생하였다고 판단할 수 있으며, 상기 타겟 미생물 핵산의 증폭 반응의 결과는 유효하지 않는 결과, 즉 무효(invalid)인 것으로 판단할 수 있다.
본 명세서에서 용어 "유효하지 않은 결과(invalid result)"란 검출 결과가 해석(interpretation)될 수 없어 무효로 처리되는 결과를 지칭하며, 유효하지 않은 결과로 판단된 시료의 검사 대상자(subject)는 시료 채취 단계부터 검출을 위한 실험(test)을 다시 실시할 수 있다.
본 발명의 일 구현예에 따르면, 상기 증폭 반응 결과에서 상기 내재 내부 대조군 핵산이 검출되지 않은 경우, 상기 타겟 미생물 핵산의 증폭 반응의 결과는 무효인 것으로 판단할 수 있다.
본 발명의 일 구현예에 따르면, 상기 증폭 반응 결과에서 상기 내재 내부 대조군 핵산이 검출된 경우, 상기 타겟 미생물 핵산의 검출은 상기 타겟 미생물의 핵산의 존재(양성)를 의미하고, 상기 증폭 반응 결과에서 상기 타겟 미생물 핵산의 미검출은 상기 타겟 미생물의 핵산이 존재하지 않음(음성)을 의미한다.
본 발명의 일 구현예에 따르면, 상기 증폭 반응 결과에서 상기 내재 내부 대조군 핵산이 검출되지 않은 경우, 상기 타겟 미생물 핵산이 검출되지 않은 결과에 대하여 무효인 것으로 판단할 수 있다.
본 발명의 일 구현예에 따르면, 상기 증폭 반응 결과에서 상기 내재 내부 대조군 핵산은 검출되지 않은 경우, 상기 타겟 미생물 핵산이 검출된 결과에 대하여 무효인 것으로 판단할 수 있다.
일반적으로 핵산 증폭 효율은 타겟 핵산에 따라 상이하며, 시료 내 초기 핵산 량, 증폭산물의 크기 등과 같은 다양한 인자들에 따라 동일 튜브 내에서도 증폭 효율이 서로 상이하다.
타겟 미생물의 핵산이 내재 내부 대조군 핵산보다 상대적으로 과량으로 존재하는 경우, 증폭 과정에서 과량의 타겟 미생물의 핵산을 증폭하면서 필수 시약(예컨대, 중합효소, dNTP 등)을 소모시키고 내재 내부 대조군의 핵산은 상대적으로 증폭 효율이 저하되어 내재 내부 대조군 핵산의 증폭이 검출되지 않는 경우가 발생할 수 있다.
즉, 이와 같은 경우 시료 내에 내재 내부 대조군 핵산이 존재함에도 불구하고, 타겟 미생물의 핵산은 증폭되는 반면 내재 내부 대조군 핵산의 증폭은 검출되지 않을 수 있다.
따라서, 본 발명의 다른 구현예에 따르면, 상기 증폭 반응 결과에서 상기 내재 내부 대조군 핵산은 검출되지 않고, 상기 타겟 미생물 핵산이 검출된 결과에 대하여 상기 타겟 미생물의 핵산이 존재(양성)하는 것으로 판단할 수 있다.
본 발명의 일 구현예에 따르면, 본 발명의 방법은, 전술한 내재 내부 대조군 이외에, 시료 채취 후에 채취된 시료에 외래 내부 대조군(exogenous internal control)을 추가(add)하여 실시할 수 있으며, 핵산 증폭 단계에서 외부 양성 대조군 (positive control) 및/또는 외부 음성 대조군 (negative control)을 포함시켜 실시할 수 있다.
상기 외래 내부 대조군은 핵산 추출 과정의 대조군으로서 사용될 수 있고, 상기 외부 양성 대조군은 핵산 증폭 과정의 대조군으로서 사용될 수 있으며, 상기 외부 음성 대조군은 시료의 오염 및 비특이적 반응에 대한 대조군으로 사용할 수 있다. 예컨대, 본 발명에 따른 내재 내부 대조군과 함께 시료 채취 후 시료에 외래 내부 대조군을 추가하여 사용할 수 있으며, 외래 내부 대조군은 검출되고 본 발명에 따른 내재 내부 대조군은 검출되지 않은 경우, 시료의 채취 과정이 실패한 것으로 판단할 수 있다.
본 발명의 또 다른 양태에 따르면, 본 발명은 다음을 포함하는, 피부의 정상세균총으로부터 선택된 박테리아 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 증폭하기 위한 조성물을 제공한다:
(i) 타겟 미생물의 핵산 증폭용 프라이머 쌍; 및
(ii) 피부의 정상세균총으로부터 선택된 박테리아의 핵산 증폭용 프라이머 쌍.
상기 본 발명의 또 다른 양태인 "피부의 정상세균총으로부터 선택된 박테리아 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 증폭하기 위한 조성물"은 상술한 일 양태인"피부의 정상세균총으로부터 선택된 박테리아 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 검출하는 방법"을 실시하기 위해 제조되므로, 이 들 사이의 공통된 내용은 본 명세서의 과도한 복잡성을 피하기 위하여, 그 기재를 생략한다.
본 발명의 다른 양태에 따르면, 본 발명은 다음을 포함하는, Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 증폭하기 위한 조성물을 제공한다:

본 명세서에서 상술한 본 발명의 조성물은 버퍼, DNA 중합효소 조인자 및 데옥시리보뉴클레오타이드-5-트리포스페이트와 같은 타겟 증폭 반응(예컨대, PCR 반응)을 실시하는데 필요한 시약을 선택적으로 포함할 수 있다. 선택적으로, 본 발명의 조성물은 또한 다양한 폴리뉴클레오타이드 분자, 역전사효소, 다양한 버퍼 및 시약, 및 DNA 중합효소 활성을 억제하는 항체를 포함할 수 있다. 또한 조성물은 양성 대조군 및 음성 대조군 반응을 실시하는 데 필수적인 시약을 포함할 수 있다. 특정 반응에서 사용되는 시약의 최적량은, 본 명세서에 개시사항을 습득한 당업자에 의해서 용이하게 결정될 수 있다. 전형적으로, 본 발명의 조성물은 앞서 언급된 구성성분들을 포함하는 별도의 포장 또는 컴파트먼트(compartment)로 제작된다.

(d) 본 발명에 따르면, Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군으로 이용함으로써, 위음성 및 위양성 판단을 최소화하여 피부로부터 채취한 시료 내의 타겟 미생물 핵산의 존재 여부를 높은 정확도로 검출할 수 있다.

이하, 실시예를 통하여 본 발명을 더욱 상세히 설명하고자 한다. 이들 실시예는 오로지 본 발명을 보다 구체적으로 설명하기 위한 것으로, 본 발명의 요지에 따라 본 발명의 범위가 이들 실시예에 의해 제한되지 않는다는 것은 당업계에서 통상의 지식을 가진 자에 있어서 자명할 것이다.
실시예
실시예 1: 피부로부터 채취한 시료로부터
Corynebacterium tuberculostearicum
의 검출율 확인
본 발명자들은 핵산 증폭을 이용하여 피부로부터 채취한 시료로부터 타겟 미생물 검출 방법에 있어서, 피부 정상세균총으로부터 선택된 박테리아인 Corynebacterium tuberculostearicum 의 핵산을 내재 내부 대조군 핵산으로 사용할 수 있는지 확인하였다.
이를 위하여, 복수의 인간의 피부에서 채취한 시료로부터 Corynebacterium tuberculostearicum 의 핵산 검출율을 확인하였으며, 이를 종래 내재 내부 대조군(Endogenous Internal Control)으로 사용되고 있는 Human beta globin(HBB) 및 Human Bacteroides spp.(HuBac) 유전자의 검출율과 비교하였다.
실시예 1-1: 올리고뉴클레오타이드의 준비
Corynebacterium tuberculostearicum 의 타겟 핵산으로 16s rRNA를 코딩하는 핵산을 이용하였다(표 1). 상기 핵산의 검출은 타겟 핵산 서열의 존재에 의존적으로 형성된 이합체에 의한 시그널을 이용하여 복수의 타겟을 검출할 수 있는 TOCETM 기술(WO 2012/096523)을 이용하였다.
Corynebacterium tuberculostearicum 의 16s rRNA을 코딩하는 타겟 핵산을 검출하기 위한 프라이머 쌍, PTO(Probing and Tagging Oligonucleotide) 및 CTO(Capturing and Templating Oligonucleotide)의 서열은 표 2와 같다. HBB는 HBB 검출용 프라이머 쌍(AllplexTM H.pylori & ClariR Assay 제품) 및 상기 프라이머 쌍 기반으로 디자인된 PTO 및 CTO를 사용하였다. HuBac은 HuBac 검출용 프라이머쌍(AllplexTM Entero-DR Assay 제품) 및 상기 프라이머 쌍 기반으로 디자인된 PTO 및 CTO를 사용하였다.

실시예 1-2:
Corynebacterium tuberculostearicum
와 HBB 및 HuBac의 검출율 비교
피부로부터 채취한 시료로부터 타겟 미생물 검사를 위해 eSwab(Cat. No. 480CE; Copan)을 이용하여 채취된 부위별 피부검체(겨드랑이 검체 2개, 사타구니 검체 2개, 겨드랑이 및 사타구니(혼합) 검체 3개)를 이용하여 채취된 부위별 피부 검체를 추출자동화 장비 Seegene NIMBUS(Cat. No.65415-03) 및 추출시약 STARMag 96X4 Universal Cartridge kit(Cat No.744300.4.UC384)을 이용하여 핵산 추출을 실시하였다. 핵산 추출을 위한 시료는 300 ㎕를 사용하였고, 용리는 100 ㎕ 용량으로 실시하였다. 얻어진 핵산 추출물을 실시간 중합효소 연쇄반응에 사용하였다.
전방향 프라이머와 역방향 프라이머의 연장, PTO의 절단 및 CTO의 연장을 위해 5'뉴클레아제 활성을 갖는 Taq DNA 중합효소를 사용하였다.
동일한 시료로부터 얻은 핵산 추출물에 대해 Corynebacterium tuberculostearicum 의 타겟 핵산과 HBB 유전자 및 HuBac 유전자의 검출율을 비교하기 위하여, 동일한 핵산 추출물 5 ㎕를 담은 3개의 튜브를 준비하였다. 첫 번째 튜브(튜브 1)에는 Corynebacterium tuberculostearicum 의 16s rRNA를 코딩하는 타겟 핵산 증폭을 위한 전방향 프라이머(서열목록 제 2 서열) 4 pmole, 역방향 프라이머(서열목록 제 3 서열) 4 pmole, PTO(서열목록 제 4 서열) 3 pmole 및 CTO(서열목록 제 5 서열) 2 pmole을 넣고, 두 번째 튜브(튜브 2)에는 Corynebacterium tuberculostearicum 검출용 올리고뉴클레오타이드와 동일 양으로 HBB 검출용 올리고뉴클레오타이드(전방향 및 역방향 프라이머, PTO, CTO)를 넣었다. 세 번째 튜브(튜브 3)에는 HuBac 올리고뉴클레오타이드(전방향 프라이머 8 pmole, 역방향 프라이머 8 pmole, PTO 8 pmole, CTO 2 pmole)를 넣었다. 3개의 튜브 각각에 4Х효소 혼합물[최종적으로 3.2 mM dNTPs, 14 mM MgCl2, 및 4U Taq DNA 중합효소] 5 ㎕ 및 RNase-free Water 5 ㎕를 첨가하여 최종 부피 20 ㎕가 되도록 반응 혼합물을 제조하였다. 상기 제조한 반응 혼합물을 사용하여 Real-time PCR을 실시하였다. 상기 반응 혼합물을 함유하고 있는 튜브를 실시간 열순환기(CFX96, Bio-Rad)에 위치시켜 95℃에서 15분간 변성시키고 95℃에서 10초, 60℃에서 15초, 72℃에서 10초 과정을 45 사이클 반복하였다. 시그널의 검출은 매 사이클마다 60℃에서 실시하였고 그 결과는 아래 표 3 내지 7에 정리하였다.
아래 표 3 내지 7에서 확인할 수 있는 바와 같이, eSwabTM을 이용하여 채취된 부위별 피부 검체에 대한 Corynebacterium tuberculostearicum 의 검출율은 겨드랑이 검체 100%, 사타구니 검체 100%, 겨드랑이 및 사타구니(혼합) 검체 100%이며, HBB의 검출율은 겨드랑이 검체 50%, 사타구니 검체 100%, 겨드랑이 및 사타구니(혼합)검체 100% 이며, HuBac의 검출율은 겨드랑이 검체 0%, 사타구니 검체 100%, 겨드랑이 및 사타구니(혼합)검체 100% 인 것을 확인하였다. 또한 Corynebacterium tuberculostearicum 의 겨드랑이 검체 평균 Ct값 30.01, 사타구니 검체 평균 Ct값 30.55, 겨드랑이 및 사타구니(혼합) 검체 평균 Ct값 29.83으로 나타났으며, HBB의 겨드랑이 검체 평균 Ct값 41.35, 사타구니 검체 평균 Ct값 35.62, 겨드랑이 및 사타구니(혼합) 검체 평균 Ct값 32.23으로 나타났으며, HuBac의 겨드랑이 검체 미검출, 사타구니 검체 평균 Ct값 37.40, 겨드랑이 및 사타구니(혼합) 검체 평균 Ct값 35.15로 나타나 Corynebacterium tuberculostearicum 의 평균 Ct값이 HBB 및 HuBac의 평균 Ct값 보다 낮은 것을 확인하였다.
이러한 결과는 Corynebacterium tuberculostearicum 의 핵산이 내부 대조군으로 HBB 및 HuBac의 유전자보다 더 안정적인 수준(즉, HBB 및 HuBac보다 낮은 Ct값)으로 우수한 검출율을 가지는 것을 의미하며, 이는 일반적으로 내부 대조군으로서 많이 사용하고 있는 HBB 유전자 및 HuBac 유전자 보다, Corynebacterium tuberculostearicum 의 핵산이 내재 내부 대조군으로서 더욱 유용하게 사용될 수 있음을 나타낸다.

실시예 2: 피부로부터 채취한 시료로부터
Cutibacterium acnes
의 검출율 확인
본 발명자들은 핵산 증폭을 이용하여 피부로부터 채취한 시료로부터 타겟 미생물 검출 방법에 있어서, 피부 정상세균총으로부터 선택된 박테리아인 Cutibacterium acnes 의 핵산을 내재 내부 대조군 핵산으로 사용할 수 있는지 확인하였다.
이를 위하여, 복수의 인간의 피부에서 채취한 시료로부터 Cutibacterium acnes 의 핵산 검출율을 확인하였다.
실시예 2-1: 올리고뉴클레오타이드의 준비
Cutibacterium acnes 의 타겟 핵산으로 DNA gyrase subunit A (gyrA)를 코딩하는 핵산을 이용하였다(표 8). 상기 핵산의 검출은 타겟 핵산 서열의 존재에 의존적으로 형성된 이합체에 의한 시그널을 이용하여 복수의 타겟을 검출할 수 있는 TOCETM 기술(WO 2012/096523)을 이용하였다.
Cutibacterium acnes 의 gyrA를 코딩하는 타겟 핵산을 검출하기 위한 프라이머 쌍, PTO(Probing and Tagging Oligonucleotide) 및 CTO(Capturing and Templating Oligonucleotide)의 서열은 표 9와 같다.

실시예 2-2:
Cutibacterium acnes
의 검출율 확인
피부로부터 채취한 시료로부터 타겟 미생물 검사를 위해 eSwab(Cat. No. 480CE; Copan)을 이용하여 채취된 부위별 피부검체(겨드랑이 검체 3개, 사타구니 검체 3개, 겨드랑이 및 사타구니(혼합) 검체 3개)를 이용하여 채취된 부위별 피부 검체를 추출자동화 장비 Seegene NIMBUS(Cat. No.65415-03) 및 추출시약 STARMag 96X4 Universal Cartridge kit(Cat No.744300.4.UC384)을 이용하여 핵산 추출을 실시하였다. 핵산 추출을 위한 시료는 300 ㎕를 사용하였고, 용리는 100 ㎕ 용량으로 실시하였다. 얻어진 핵산 추출물을 실시간 중합효소 연쇄반응에 사용하였다.
전방향 프라이머와 역방향 프라이머의 연장, PTO의 절단 및 CTO의 연장을 위해 5'뉴클레아제 활성을 갖는 Taq DNA 중합효소를 사용하였다.
동일한 시료로부터 얻은 핵산 추출물에 대해 Cutibacterium acnes 의 타겟 핵산 추출물 5 ㎕를 담은 튜브를 준비하였다. 튜브 1에는 Cutibacterium acnes 의 gyrA를 코딩하는 타겟 핵산 증폭을 위한 전방향 프라이머(서열목록 제 7 서열) 4 pmole, 역방향 프라이머(서열목록 제 8 서열) 4 pmole, PTO(서열목록 제 9 서열) 3 pmole 및 CTO(서열목록 제 10 서열) 2 pmole을 넣었다. 튜브에 4Х효소 혼합물[최종적으로 3.2 mM dNTPs, 14 mM MgCl2, 및 4U Taq DNA 중합효소] 5 ㎕ 및 RNase-free Water 5 ㎕를 첨가하여 최종 부피 20 ㎕가 되도록 반응 혼합물을 제조하였다. 상기 제조한 반응 혼합물을 사용하여 Real-time PCR을 실시하였다. 상기 반응 혼합물을 함유하고 있는 튜브를 실시간 열순환기(CFX96, Bio-Rad)에 위치시켜 95℃에서 15분간 변성시키고 95℃에서 10초, 60℃에서 15초, 72℃에서 10초 과정을 45 사이클 반복하였다. 시그널의 검출은 매 사이클마다 60℃에서 실시하였고 그 결과는 아래 표 10 내지 14에 정리 하였다.
아래 표 10 내지 14에서 확인할 수 있는 바와 같이, eSwabTM을 이용하여 채취된 부위별 피부 검체에 대한 Cutibacterium acnes 의 검출율은 겨드랑이 검체 100%, 사타구니 검체 100%, 겨드랑이 및 사타구니(혼합) 검체 100%인 것을 확인하였다. 또한 Cutibacterium acnes 의 겨드랑이 검체 평균 Ct값 35.43, 사타구니 검체 평균 Ct값 34.73, 겨드랑이 및 사타구니(혼합) 검체 평균 Ct값 32.89로 확인하였다.
이러한 결과로부터 Cutibacterium acnes 의 핵산도 내재 내부 대조군으로서 사용될 수 있음을 보여준다.

실시예 3: 내재 내부 대조군으로서
Corynebacterium
spp.의 이용
본 발명자들은 피부 미생물의 핵산 검출과 함께 내부 대조군으로서 피부의 정상세균총으로부터 선택된 박테리아인 Corynebacterium spp.의 핵산을 검출하였다.
본 발명자들은 피부 미생물로 아시네토박터 바우마니(Acinetobacter baumannii)를 검출하였으며, 아시네토박터 바우마니 핵산을 검출하기 위한 올리고뉴클레오타이드로 Allplex™ MDRO Assay 제품 (Seegene Inc, 한국)에 포함된 올리고뉴클레오타이드를 사용하였으며, 내부 대조군 핵산을 검출하기 위한 올리고뉴클레오타이드는 상기 실시예 1에서 사용한 것과 동일한 올리고뉴클레오타이드를 사용하였다.
실시예 3-1. 내부 대조군으로서
Corynebacterium tuberculostearicum
의 이용
본 실험의 객관성과 명확성을 확보하기 위해, 약제 내성 미생물 검출의 표준 방법으로 인정되는 호기성 배양(aerobic culture) 및 MALDI-TOF 질량분석을 통해 아시네토박터 바우마니의 존재가 사전에 확인된 피부 시료를 사용하였다. 해당 시료는 아시네토박터 속 세균의 선택적 분리 및 식별을 위해 CHROMagar Acinetobacter 배지를 이용하여 37℃, 호기성 조건에서 24시간 배양하였다.
상기 수집된 피부 시료로부터 핵산의 추출은 추출 자동화 장비 Microlab NIMBUS IVD(Cat. No. 65415-02, Hamilton) 및 추출시약 STARMag 96X4 Universal Cartridge Kit(Cat. No. 744300.4.UC384, Seegene Inc.)을 이용하여 행하였다. 핵산 추출을 위한 각 시료는 300 ㎕을 사용하였고, 용리는 100 ㎕ 용량으로 행하였다. 얻어진 핵산 추출물을 실시간 중합효소 연쇄반응에 사용하였다.
전방향 프라이머와 역방향 프라이머의 연장, PTO의 절단 및 CTO의 연장을 위해 5'뉴클레아제 활성을 갖는 Taq DNA 중합효소를 사용하였다.
아시네토박터 바우마니의 존재가 확인된 시료 및 아시네토박터 바우마니의 존재가 확인되지 않은 시료로부터 얻은 핵산 추출물 5 ㎕ 각각에 대하여, (i) Corynebacterium tuberculostearicum 의 16s rRNA를 코딩하는 타겟 핵산 증폭을 위한 전방향 프라이머(서열목록 제 2 서열) 4 pmole, 역방향 프라이머(서열목록 제 3 서열) 4 pmole, PTO(서열목록 제 4 서열) 3 pmole 및 CTO(서열목록 제 5 서열) 2 pmole 및 (ii) 상기 Corynebacterium tuberculostearicum 에 대한 올리고뉴클레오타이드와 동일 양으로 아시네토박터 바우마니 핵산을 검출하기 위한 올리고뉴클레오타이드(전방향 및 역방향 프라이머, PTO, CTO)를 넣고, 4Х효소 혼합물[최종적으로 3.2 mM dNTPs, 14 mM MgCl2, 및 4U Taq DNA 중합효소] 5 ㎕ 및 Rnase-free Water 5 ㎕를 첨가하여 최종 부피가 20 ㎕이 되도록 반응혼합물을 제조하였다. 상기 제조한 반응혼합물을 사용하여 Real-time PCR을 실시하였다. 상기 반응 혼합물을 함유하고 있는 튜브를 실시간 열순환기(CFX96, Bio-Rad)에 위치시켜 95℃에서 15분간 변성시키고 95℃에서 10초, 60℃에서 15초, 72℃에서 10초 과정을 45 사이클 반복하였다. 시그널의 검출은 매 사이클마다 60℃와 72℃에서 실시하였고, 그 결과는 아래 표 15에 정리하였다:

표 15에서 확인할 수 있는 바와 같이, 아시네토박터 바우마니의 존재가 확인된 시료의 경우, 아시네토박터 바우마니의 핵산(Ct 값 20.23) 및 Corynebacterium tuberculostearicum 의 핵산(Ct값 31.23)이 검출되었다.반면, 아시네토박터 바우마니의 존재가 확인되지 않았던 시료의 경우, 아시네토박터 바우마니의 핵산 및 Corynebacterium tuberculostearicum 의 핵산 모두가 검출되지 않았다. 내부 대조군이 검출되지 않는 경우, 시료 채취 과정, 핵산 추출 과정 또는 핵산 증폭 과정에서 문제가 발생한 것을 의미하는데, 해당 시료를 호기성 배양(aerobic culture)을 수행한 결과, 배지에서 자라는 균이 없는 것을 확인하였다. 이는 시료 채취 과정에서 채취가 정상적으로 이루어지지 않은 것을 의미하며, 내부 대조군 핵산이 검출되지 않았으므로, 타겟 핵산 검출 결과를 유효하지 않은 결과(invalid result)로 판단할 수 있다.
이러한 실험 결과는 Corynebacterium tuberculostearicum 핵산이 아시네토박터 바우마니의 검출 과정에서 내재 내부 대조군으로서 유용하게 사용될 수 있음을 증명한다.
이상으로 본 발명의 특정한 부분을 상세히 기술하였는 바, 당업계의 통상의 지식을 가진 자에게 있어서 이러한 구체적인 기술은 단지 바람직한 구현예일 뿐이며, 이에 본 발명의 범위가 제한되는 것이 아닌 점은 명백하다. 따라서, 본 발명의 실질적인 범위는 첨부된 청구항과 그의 등가물에 의하여 정의된다고 할 것이다.
Claims (27)
- 다음의 단계를 포함하는 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군(endogenous internal control) 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물(target microorganism)의 핵산을 검출하는 방법:(a) 피부로부터 시료를 채취하여 준비하는 단계;(b) (ⅰ) 타겟 미생물의 핵산 증폭용 프라이머 쌍; 및 (ⅱ) 내재 내부 대조군(endogenous internal control) 핵산인 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 증폭용 프라이머 쌍을 이용하여 상기 시료 내 핵산의 증폭 반응을 수행하는 단계;(c) 상기 증폭 반응의 결과를 검출하는 단계; 및(d) 상기 내재 내부 대조군 핵산의 증폭 반응의 결과로부터 타겟 미생물 핵산의 증폭 반응의 유효성을 판단하고; 및 (ⅰ) 상기 판단된 유효성 및 (ⅱ) 상기 타겟 미생물 핵산의 증폭 반응의 결과에 의해 상기 시료 내에 상기 타겟 미생물의 핵산의 존재 여부를 판단하는 단계.
- 제 1 항에 있어서, 상기 Corynebacterium spp. 및 Cutibacterium spp.는 피부의 정상세균총인 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 단계 (a)의 시료는 피부의 습한 부위(moist sites), 건조한 부위(dry sites) 또는 기름진 부위(oily sites)에서 채취되는 것을 특징으로 하는 방법.
- 제 3 항에 있어서, 상기 단계 (a)의 시료는 피부의 습한 부위에서 채취되는 것을 특징으로 하는 방법.
- 제 4 항에 있어서, 상기 피부의 습한 부위는 겨드랑이, 팔오금(antecubital fossa), 배꼽, 사타구니, 다리오금(popliteal fossa) 또는 발바닥인 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 단계 (a)의 시료의 준비는 시료로부터 핵산을 추출하는 단계를 추가로 포함하는 것을 특징으로 하는 방법.
- 제 6 항에 있어서, 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산은 (ⅰ) 시료를 채취하는 단계, (ⅱ) 시료로부터 핵산을 추출하는 단계 및/또는 (ⅲ) 추출된 핵산을 증폭하는 단계에 대한 내재 내부 대조군으로 이용되는 것을 특징으로 하는 방법.
- 제 7 항에 있어서, 상기 방법은 내재 내부 대조군 핵산인 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 증폭용 프라이머 쌍을 이용하여 상기 채취된 시료 내 핵산을 증폭하는 단계를 추가로 포함하고, 이에 의해 상기 시료의 채취가 유효(valid) 또는 무효(invalid)인지를 판단할 수 있는 것을 특징으로 하는 방법.
- 제 7 항에 있어서, 상기 방법은 내재 내부 대조군 핵산인 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 증폭용 프라이머 쌍을 이용하여 상기 채취된 시료 내 핵산을 증폭하는 단계를 추가로 포함하고, 이에 의해 상기 추출이 유효 또는 무효인지를 판단할 수 있는 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 내재 내부 대조군 핵산이 검출되지 않은 경우, 상기 타겟 미생물 핵산의 증폭 반응의 결과는 무효인 것으로 판단하는 것을 특징으로 하는 방법.

- 제 1 항에 있어서, 상기 Corynebacterium spp.는 Corynebacterium tuberculostearicum, Corynebacterium simulans, Corynebacterium afermentans, Corynebacterium fastidiosum, 또는 Corynebacterium resisten 이거나, 상기 Cutibacterium spp.는 Cutibacterium acnes 인 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 증폭 반응 결과의 검출은 포스트-검출 방법 또는 실시간 검출 방법으로 실시되는 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 증폭 반응은 (i) 상기 타겟 미생물의 핵산 검출용 프로브; 및 (ii) 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 검출용 프로브를 추가적으로 포함하는 것을 특징으로 하는 방법.
- 제 15 항에 있어서, 상기 Corynebacterium spp.의 핵산의 프라이머 쌍 또는 프로브는 서열목록 제 1 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함하거나, 상기 Cutibacterium spp.의 핵산의 프라이머 쌍 또는 프로브는 서열목록 제 6 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함하는 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 증폭 반응은 PCR 방법에 의해 실시되는 것을 특징으로 하는 방법.
- 제 1 항에 있어서, 상기 타겟 미생물은 약물 내성 미생물(drug-resistant microorganism), 피부사상균(dermatophyte) 또는 MRSA(methicillin-resistant staphylococcus aureus)인 것을 특징으로 하는 방법.
- 다음을 포함하는, Corynebacterium spp. 또는 Cutibacterium spp.의 핵산을 내재 내부 대조군 핵산으로 이용하여 피부로부터 채취한 시료로부터 타겟 미생물의 핵산을 증폭하기 위한 조성물:(i) 타겟 미생물의 핵산 증폭용 프라이머 쌍; 및(ii) Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 증폭용 프라이머 쌍.
- 제 19 항에 있어서, 상기 Corynebacterium spp. 및 Cutibacterium spp.는 피부의 정상세균총인 것을 특징으로 하는 조성물.
- 제 19 항에 있어서, 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산은 (ⅰ) 시료를 채취하는 단계, (ⅱ) 시료로부터 핵산을 추출하는 단계 및/또는 (ⅲ) 추출된 핵산을 증폭하는 단계에 대한 내재 내부 대조군으로 이용되는 것을 특징으로 하는 조성물.
- 제 20 항에 있어서, 상기 피부의 정상세균총은 인간 피부의 정상세균총인 것을 특징으로 하는 조성물.
- 제 19 항에 있어서, 상기 Corynebacterium spp. 및 Cutibacterium spp.의 핵산은 16s rRNA 또는 gyrA(DNA gyrase subunit A)를 코딩하는 뉴클레오타이드 서열을 포함하는 것을 특징으로 하는 방법.
- 제 19 항에 있어서, 상기 Corynebacterium spp.는 Corynebacterium tuberculostearicum, Corynebacterium simulans, Corynebacterium afermentans, Corynebacterium fastidiosum, 또는 Corynebacterium resisten 이거나, 상기 Cutibacterium spp.는 Cutibacterium acnes 인 것을 특징으로 하는 방법.
- 제 19 항에 있어서, 상기 조성물은 (i) 상기 타겟 미생물의 핵산 검출용 프로브 및 (ii) 상기 Corynebacterium spp. 또는 Cutibacterium spp.의 핵산 검출용 프로브를 추가로 포함하는 것을 특징으로 하는 조성물.
- 제 25 항에 있어서, 상기 Corynebacterium spp.의 핵산의 프라이머 쌍 또는 프로브는 서열목록 제 1 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함하거나, 상기 Cutibacterium spp.의 핵산의 프라이머 쌍 또는 프로브는 서열목록 제 6 서열, 또는 이의 상보적인 서열에 특이적으로 혼성화하는 뉴클레오타이드 서열을 포함하는 것을 특징으로 하는 조성물.
- 제 19 항에 있어서, 상기 타겟 미생물은 약물 내성 미생물(drug-resistant microorganism), 피부사상균(dermatophyte) 또는 MRSA(methicillin-resistant staphylococcus aureus)인 것을 특징으로 하는 방법.
