Abstract

본 발명은 배추 여교배 분석용 단일염기다형성 탐침에 관한 것으로, 구체적으로 468개의 단일염기다형성 중에서 선택된 단일염기다형성을 검출할 수 있도록 이루어져 배추의 여교배 육종에서 반복친과 가장 유사한 여교배 후대를 조기에 빠르고 정확하게 선별할 수 있도록 하는 탐침, 조성물, 키트, 마이크로어레이 DNA 칩 및 이들을 이용하여 배추의 여교배 후대를 선별하는 방법에 관한 것이다.
본 발명에 따르면, 여교배 육종을 통해 생성된 여교배 후대 중에서 목적으로 하는 형질을 갖는 여교배 후대를 빠르고 정확하며 용이하게 선별할 수 있다. 특히 본 발명은 배추의 유전정보를 이용하는 것이므로 새싹, 뿌리 등 다양한 배추의 조직 또는 세포를 이용할 수 있어 성체가 아니더라도 반복친과 유사한 형질을 갖는 여교배 후대를 선별할 수 있으며, 이에 따라 새로운 품종의 배추를 개발하는데 매우 유용하게 사용될 수 있을 것으로 기대된다.

본 발명은 배추 여교배 분석용 단일염기다형성 탐침에 관한 것으로, 구체적으로 468개의 단일염기다형성 중에서 선택된 단일염기다형성을 검출할 수 있도록 이루어져 배추의 여교배 육종에서 반복친과 가장 유사한 여교배 후대를 조기에 빠르고 정확하게 선별할 수 있도록 하는 탐침, 조성물, 키트, 마이크로어레이 DNA 칩 및 이들을 이용하여 배추의 여교배 후대를 선별하는 방법에 관한 것이다.
배추는 우리나라 3대 주요 작물로 식생활에서 없어서는 안되는 매우 중요한 채소이다. 육종 연구를 통해 크기, 형태, 자라는 기간, 병저항성 등에서 각각 특징이 다른 다양한 계통이 개발되어 있으며, 보다 우수한 계통의 배추를 개발하기 위한 노력이 현재도 계속되고 있다.
배추의 육종법으로 여교배(backcross) 방법을 일반적으로 많이 사용하고 있다. 이 방법은 특정한 품종이 유용한 형질을 갖을 경우, 이 형질을 실용성이 우수한 품종에 도입하기 위한 목적으로 주로 사용되는 방법이다. 구체적으로는 도입을 위한 유용형질을 갖는 품종을 도입친으로 하고 실용성이 우수한 품종을 반복친으로 하여 연속적 또는 순환적으로 교배함으로써 최종적으로 반복친과 최대한 유사하며 도입친의 유용형질을 갖는 개체를 선별하는 과정으로 이루어진다.
여교배 방법을 통해 원하는 형질을 갖는 개체를 성공적으로 선별하기 위해서는 각 여교배 개체의 형질을 확인하는 것이 중요하다. 하지만 기존에는 주로 다 자란 개체의 상태를 육안으로 확인하는 등의 방법으로 형질을 판단해왔기 때문에, 목적으로 하는 최종 개체를 선별하기 까지 매우 오랜시간이 소요된다는 문제가 있었다(대한민국 등록특허 제10-1046489호).
이에 최근들어 이러한 문제를 해소하기 위해 유전적인 정보를 이용하는 방법들이 개발되고 있다. 이 방법은 유전정보를 얻을 수 있는 상태의 어떠한 것, 예를 들어 종자나 새싹 등 개체가 자라는 과정에서 매우 이른 단계의 시료도 사용할 수 있기 때문에, 여교배에 필요한 시간을 크게 단축할 수 있다(Torres 등. 1993).
하지만 배추의 경우 여교배에서 이러한 유전정보를 활용하기 위한 방법의 개발이 아직까지 충분하지 않기 때문에, 이를 위한 연구가 절실히 필요한 실정이다.
따라서 본 발명자는 이러한 배추 여교배 육종에 필요한 시간을 단축시키고 보다 효과적이고 정확하게 반복친과 유사한 형질을 갖는 여교배 후대를 선별할 수 있는 방법을 개발하기 위하여 연구하였으며, 이의 결과 배추에서 다양한 단일염기다형성을 확인할 수 있었고 이 단일염기다형성을 마커로 사용하여 여교배 후대와 반복친의 유전정보를 비교하면 매우 효과적으로 우수한 형질의 여교배 후대를 선별할 수 있음을 확인하고 본 발명을 완성하게 되었다.

따라서 본 발명의 주된 목적은 배추 여교배 육종에서 원하는 형질을 갖는 여교배 후대를 빠르고 정확하게 선별할 수 있는 방법을 제공하는데 있다.
본 발명의 다른 목적은 상기와 같은 방법을 위해 필요한 단일염기다형성 마커를 제공하는데 있다.
본 발명의 또 다른 목적은 상기 단일염기다형성 마커를 이용하여 배추 여교배 후대를 선별하기 위해 필요한 탐침을 제공하는데 있다.
본 발명의 또 다른 목적은 상기 탐침을 적용한 배추 여교배 분석용 조성물, 키트, 마이크로어레이 DNA 칩 및 이들을 이용하여 배추의 여교배 후대를 선별하는 방법을 제공하는데 있다.
본 발명의 한 양태에 따르면, 본 발명은 다음 표 1의 1 내지 468번의 단일염기다형성(single nucleotide polymorphism, SNP) 중에서 선택된 단일염기다형성을 검출하기 위한 배추의 여교배 분석용 탐침을 제공한다.

상기 표 1에서 'SNP번호' 항목은 각 SNP의 지칭을 용이하게 하기 위해 본 발명에서 임의로 정한 SNP의 번호이며, '서열번호' 항목은 각 SNP 부위의 DNA서열을 기재한 본 명세서에 첨부된 서열목록 상의 서열번호를 나타내는 것이고, 'SNP위치' 항목은 서열번호의 서열 상 SNP의 위치를 나타내는 것이며, 'SNP염기' 항목은 개체별로 나타날 수 있는 SNP위치 상의 염기를 나타내는 것이다. 예를 들어, 1번 SNP의 경우 서열번호 1의 염기서열에서 61번째 염기가 T(티민, thymine)인 경우 또는 G(구아닌, guanine)인 경우로 나타나는 SNP를 의미한다.
본 발명의 배추의 여교배 분석용 탐침에 있어서, 상기 탐침은 중합효소연쇄반응(polymerase chain reaction, PCR)을 위한 올리고뉴클레오티드 프라이머(oligo-nucleotide primer) 또는 교잡(hybridization)을 위한 올리고뉴클레오티드 프로브(oligo-nucleotide probe)일 수 있다.
상기 탐침이 HRM(high resolution melting) 분석용 PCR 프라이머인 경우, 다형성 위치의 염기를 포함하여 HRM 분석에 용이한 크기(예를 들어, 50 내지 500bp 크기)의 증폭산물을 생성할 수 있는 프라이머 쌍일 수 있다. 이러한 프라이머 쌍을 사용하여 HRM 분석을 수행하면 증폭산물의 melting temperature 차이로 SNP에 따른 유전자형을 구분할 수 있다.
또한, 상기 탐침이 플루이다임 시스템용 PCR 프라이머인 경우, 도 2와 같은 4종류의 프라이머 세트로 이루어질 수 있다. 각 프라이머는 특정 SNP 유전자형에만 결합할 수 있는 2가지의 ASP(Allele Specific Primer), 그리고 LSP(Locus Specific Primer), STA(Specific Target Amplification Primer)로 이루어질 수 있다. 이들 프라이머는 SNP의 검출을 위해 통상적으로 사용되는 프라이머 디자인 방법에 따라 디자인될 수 있다. 예를 들어 STA는 서열목록 상의 SNP 서열에서 SNP부위의 전방 서열 중 15 ~ 30개의 연속적인 서열로 이루어질 수 있고, LSP는 SNP 서열에서 SNP부위의 후방 서열 중 15 ~ 30개의 연속적인 서열의 상보적인 서열로 이루어질 수 있으며, 제1ASP는 SNP 서열에서 SNP위치의 염기를 3' 말단으로 하는 15 ~ 30개의 연속적인 서열로 이루어질 수 있고, 제2ASP는 제1ASP에서 SNP위치의 염기가 다른 유전자형의 염기로 치환된 서열로 이루어질 수 있다. 예를 들어, 1번 SNP에 대한 프라이머 세트는 5'-CGTGTAAGATATCGTATGTGGATGC-3'의 STA, 5'-CCACCGTCCCATCAACCGT-3'의 LSP, 5'-GCGATCTTGGGGACGACT-3'의 제1ASP 및 5'-GCGATCTTGGGGACGACG-3'의 제2ASP로 이루어질 수 있다.
상기 탐침이 교잡을 위한 프로브인 경우, 상기 탐침은 상기 각 단일염기다형성에 해당하는 서열번호의 염기서열에서 다형성 위치의 염기를 포함하는 10개 이상의 연속 염기로 이루어지는 올리고뉴클레오티드 또는 이의 상보적인 올리고뉴클레오티드일 수 있다.
본 발명의 다른 양태에 따르면, 본 발명은 상기 탐침을 포함하는 배추의 여교배 분석용 조성물, 키트 및 마이크로어레이 DNA 칩을 제공한다.
본 발명의 조성물, 키트 및 마이크로어레이 DNA 칩은 상기 1 내지 468번의 단일염기다형성을 판별하기 위한 각각의 탐침을 모두 포함하는 것이 바람직하다.
본 발명의 조성물에는 상기와 같은 탐침 이외에도 탐침을 사용하여 다형성을 검출하는데 필요한 시약, 예를 들어 PCR 또는 DNA-DNA hybridization 등을 수행하는데 필요한 시약이 더 포함될 수 있다.
본 발명의 키트에는 상기와 같은 탐침 이외에도 탐침을 사용하여 다형성을 검출하는데 필요한 시약, 기구 또는 장치, 예를 들어 PCR 또는 DNA-DNA hybridization 등을 수행하는데 필요한 시약, 기구 또는 장치가 더 포함될 수 있다.
본 발명의 마이크로어레이 DNA 칩에는 본 발명의 탐침 이외에도 다른 탐침이 더 포함될 수 있다.
본 발명의 또 다른 양태에 따르면, 본 발명은 a) 반복친 배추 시료로부터 뉴클레오티드를 분리하고, 제 1항의 1 내지 468번의 단일염기다형성(single nucleotide polymorphism, SNP) 중에서 선택된 단일염기다형성의 유전자형을 결정하는 단계; b) 여교배 후대 배추 시료로부터 뉴클레오티드를 분리하고, 상기 a)단계에서 선택된 단일염기다형성의 유전자형을 결정하는 단계; c) 상기 a)단계에서 결정된 반복친의 단일염기다형성 유전자형과 상기 b)단계에서 결정된 여교배 후대의 단일염기다형성 유전자형을 비교하는 단계; 및 d) 여교배 후대 중에서 반복친과 단일염기다형성 유전자형이 일치하는 비율이 높은 여교배 후대를 선별하는 단계;를 포함하는 배추의 여교배 후대 선별 방법을 제공한다. 이때, 상기 1 내지 468번의 단일염기다형성의 유전자형을 모두 결정하는 것이 바람직하다.
본 발명에 따르면, 여교배 육종을 통해 생성된 여교배 후대 중에서 목적으로 하는 형질을 갖는 여교배 후대를 빠르고 정확하며 용이하게 선별할 수 있다. 특히 본 발명은 배추의 유전정보를 이용하는 것이므로 새싹, 뿌리 등 다양한 배추의 조직 또는 세포를 이용할 수 있어 성체가 아니더라도 반복친과 유사한 형질을 갖는 여교배 후대를 선별할 수 있으며, 이에 따라 새로운 품종의 배추를 개발하는데 매우 유용하게 사용될 수 있을 것으로 기대된다.
도 1은 선발한 각 SNP의 배추 유전자 지도 상의 위치를 나타낸 것이다.
도 2는 본 발명의 일실시예에서 사용한 플루이다임(Fluidigm) 시스템용 SNP 탐침(프라이머)을 도식화하여 나타낸 것이다. ASP: Allele Specific Primer(forward primer), LSP: Locus Specific Primer(reverse primer), STA: Specific Target Amplification Primer.
도 3은 본 발명의 일실시예에서 trsSCAR 마커를 이용하여 BC1F1 집단의 순무 모자이크 바이러스 저항성 유전자형을 스크리닝한 결과를 나타낸 것이다.
도 4는 본 발명의 일실시예에서 BC1F1 집단의 204개 SNP 유전자형을 분석한 결과를 나타낸 것이다.
도 5는 본 발명의 일실시예에서 BC1F1 집단의 SNP 마커 점수(반복친과의 SNP 유전자형 유사성을 점수화한 것)에 따른 표현형을 분석한 결과로 정식 후 25일이 경과한 상태를 나타낸 것이다.
도 6은 본 발명의 일실시예에서 BC1F1 집단의 SNP 마커 점수에 따른 표현형을 분석한 결과로 정식 후 2달이 경과한 배추의 단면을 나타낸 것이다.
이하, 실시예를 통하여 본 발명을 더욱 상세히 설명하기로 한다. 이들 실시예는 단지 본 발명을 예시하기 위한 것이므로, 본 발명의 범위가 이들 실시예에 의해 제한되는 것으로 해석되지는 않는다.
실시예 1. SNP 선발
1-1. 배추 대표 계통 선정
배추의 다양한 육종 조합에 활용할 수 있는 SNP를 선발하기 위하여 병저항성(저항성, 감수성), 속노란(유, 무), 결구형태(결구, 반결구), 조만성(조생, 중생, 만생), 크기(중형, 소형) 등으로 다양한 특성을 대표하는 최종 배추 계통 20개를 선정하였다(원예원 또는 바이오브리딩(주) 분양)(표 2 참조).

1-2. 배추 대표 20계통의 전사체 염기 서열 분석
배추 대표 20계통 유묘의 잎 조직으로부터 GeneAll Hybrid-RTM 키트(한국)를 사용하여 total RNA를 추출하고 라이브러리 제작이 가능한 조건인지 확인하였다.
QC(Quality control, RNA 품질 검정값)값을 Agilent 2100 Bioanalyzer를 이용하여 분석하였고, RIN(RNA integrity number, RNA 무결성 지표)값이 7 이상이고 rRNA 비율이 1.0 이상인 RNA로 염기서열 분석을 진행하였다.
1-3. 배추 전사체 생물 정보 분석 및 계통 간 SNP 선발
CLCBio사(http://www.clcbio.com)의 clc_quality_trim 4.21.104315 소프트웨어를 사용하여 illumina HiSeq에서 생산된 raw data를 전처리하여 퀼리티가 낮은 부분을 제거하였다. 이때 전처리 조건은 phred score 20 이하를 제거하고 생산된 reads는 최소 길이 50 이상인 것만을 확보하도록 하였다(34X 전사체 해독).
Paired end sequencing 결과, 평균 1,371,299,765bp의 염기서열을 분석하였으며 평균 13,577,225의 reads를 분석하였다.
전처리 후의 데이터는 전체의 86 ~ 88%였으며 reads 수는 10,422,388 ~ 14,409,436, reads 길이는 986,143,708 ~ 1,381,589,756로 분포되었다.
배추 20계통 샘플 각각에서 생산된 데이터(FASTQ 파일)는 각 샘플별로 평균 크기가 1.37 Gbase, 평균 Q30(Quality score)은 93.2%로 나타났다.
레퍼런스 염기서열에 각 계통의 short reads가 평균 62.15% 맵핑되었는데, 비율이 다소 낮게 나온 이유는 사용된 레퍼런스가 모든 전사체 정보를 포함하지 않을 가능성, 분석 오류 및 alignment 오류의 가능성 때문인 것으로 판단된다.
Brassica rapa genome v1.5 reference(http://brassicadb.org/brad/)를 사용하여 배추 20계통 샘플 염기서열정보의 주요 분석을 수행하였으며, alignment 및 맵핑을 통해 레퍼런스와 비교한 후, merge(데이터 통합)와 sorting(선별 과정)으로 SNP를 선발하였다(사용된 소프트웨어는 bwa 0.7.8-r455, Samtools 0.1.8, Picard 1.112, GATK 3.1).
다중 샘플 변이분석(Multi-sample variant calling)을 통해 배추 전사체 데이터를 분석한 결과 총 380,198개의 SNP를 발굴하였다.
전사체 분석 데이터의 트리밍 작업(Quality trimming)을 수행하여 낮은 퀄리티의 서열 조각들을 제거하였고, 배추 20계통에 대한 alignment 및 배추 레퍼런스에 맵핑하여 총 468개의 SNP를 선발하였다(표 3 참조).

SNP는 Depth 값이 20 이상, 2개의 대립유전자를 가진 SNP, 15개 이상의 계통에서 공통으로 나타나며 중복되지 않는 SNP, 인접하지 않은 SNP, 분리비 등의 선발기준을 고려하여 선발하였다.
선발된 SNP는 전체 10개의 배추 염색체를 모두 커버하며 고르게 분포되어 있기 때문에 배추의 다양한 표현형을 설명하는데 충분할 것으로 판단하였다(표 4 및 도 1 참조)

실시예 2. SNP를 이용한 여교배 후대 선별
2-1. 플루이다임 시스템을 이용한 SNP 분석
상기 실시예 2에서 선발된 468개의 SNP를 분석하기 위해 플루이다임(Fluidigm) 시스템을 이용하였다.
본 실시예에서는 468개의 각 SNP를 분석하기 위해, 도 2와 같이 하나의 SNP 당 4종류의 프라이머 세트, 즉 특정 SNP 유전자형에만 결합할 수 있는 2가지의 ASP(Allele Specific Primer), 그리고 LSP(Locus Specific Primer), STA(Specific Target Amplification Primer)를 사용하였다. 상기 각 프라이머는 Fluidigm 사에 의뢰하여 디자인 및 제작하였다.
이때 STA는 서열목록 상의 SNP 서열에서 SNP부위의 전방 서열 중 15 ~ 30개의 연속적인 서열, LSP는 SNP 서열에서 SNP부위의 후방 서열 중 15 ~ 30개의 연속적인 서열의 상보적인 서열, 제1ASP는 SNP 서열에서 SNP위치의 염기를 3' 말단으로 하는 15 ~ 30개의 연속적인 서열, 제2ASP는 제1ASP에서 SNP위치의 염기가 다른 유전자형의 염기로 치환된 서열로 이루어지도록 하였다.
이러한 플루이다임 시스템을 사용하여 SNP를 분석하였다.
2-2. 도입친과 반복친의 SNP 분석
우선 여교배에서 도입친으로 사용할 SB22 계통(순무 모자이크 바이러스 저항성)의 배추와 반복친으로 사용할 12모-682-1 계통 배추에서 게놈 DNA를 분리하고, 상기 2-1의 플루이다임 시스템으로 468개 SNP에 대한 각 유전자형을 분석 및 비교하였다. 이때 DNA 샘플의 2반복 및 3반복 실험을 통해 일관성 있는 유전자형 결과를 확인하였다.
468개 SNP에 대한 유전자형을 분석 및 비교한 결과, 468개의 SNP 중 204개의 SNP에서 유전자형이 다른 것으로 나타났다. 따라서 이후 여교배 후대 중 반복친과 유사한 개체를 선별하기 위해서는 도입친과 반복친 사이에 차이가 있는 204개의 SNP를 사용하기로 하였다.
2-3. BC 1 F 1 집단에 대한 전경 유전자형 분석
상기 2-2의 도입친과 반복친으로 여교배를 수행하고, trsSCAR 마커(Kim, J., Kang, W. H., Yang, H. B., Park, S., Jang, C. S., Yu, H. J., & Kang, B. C. (2013). Identification of a broad-spectrum recessive gene in Brassica rapa and molecular analysis of the eIF4E gene family to develop molecular markers. Molecular breeding, 32(2), 385-398.)를 사용하여 BC1F1 집단(80개체)의 순무 모자이크 바이러스 저항성 유전자형을 스크리닝하였다. 유전자형 스크리닝을 통해 열성 저항성 유전자의 이형접합 유전자형을 가진 개체를 선발하였다(도 3 참조).
2-4. BC 1 F 1 집단에 대한 배경 유전자형 분석
BC1F1 집단을 대상으로 상기 2-2에서 결정된 204개 SNP의 유전자형을 분석하였다. 유전자형 분석 결과를 바탕으로 반복친과 같은 유전자형인 경우(AA)를 1점으로 하고, 도입친과 같은 유전자형인 경우(BB)를 0점, 이형접합인 경우(hetero, AB)를 0.5점으로 하여 백분율로 환산한 값 중 가장 높은 값을 배경 유전자형 선발 기준으로 하였다(도 4 참조).
상기와 같은 조건에 따라 반복친과 가까운 유전자형 정도를 수치화하여 그 결과를 분석한 결과 분석과정에서 오류가 난 3개의 샘플을 제외하고 50점대에서 90점대까지 다양한 점수대를 보였으며 상기 2-3에서 전경 선발한 배추에서는 60점 ~ 80점대의 점수 분포를 보였다(도 4 참조).
2-5. SNP 마커 점수에 따른 BC 1 F 1 집단의 표현형 분석
상기 2-4의 SNP 유전자형 분석 결과를 통해 점수에 따라 표현형이 어떠한 차이를 보이는지 각 개체들의 특성을 확인한 결과, SNP 마커 차이가 클수록 잎 형태, 모형, 생장속도, 잎 결각 등에서 형태적인 차이가 나타나는 경향을 보였으며, SNP 마커 점수가 높은 개체(80점 이상)가 반복친(12모-682-1)과 가장 유사한 표현형을 나타내었다(도 5 및 6 참조).
상기와 같은 결과를 통해 본 발명에서 제시한 SNP를 이용하여 여교배를 효율적으로 수행할 수 있다는 것을 알 수 있다.

Claims (11)

  1. 다음 표 1의 1 내지 468번의 단일염기다형성(single nucleotide polymorphism, SNP) 중에서 선택된 단일염기다형성을 검출하기 위한 배추의 여교배 분석용 탐침을 포함하되,
    상기 1 내지 468번의 단일염기다형성을 검출하기 위한 각각의 탐침을 모두 포함하는 것을 특징으로 하는 배추의 여교배 분석용 탐침 세트.

  2. 제 1항에 있어서,
    상기 탐침은 중합효소연쇄반응용 올리고뉴클레오티드 프라이머 또는 교잡용 올리고뉴클레오티드 프로브인 것을 특징으로 하는 배추의 여교배 분석용 탐침 세트.
  3. 제 1항에 있어서,
    상기 탐침은 상기 각 단일염기다형성에 해당하는 서열번호의 염기서열에서 다형성 위치의 염기를 포함하는 10개 이상의 연속 염기로 이루어지는 올리고뉴클레오티드 또는 이의 상보적인 올리고뉴클레오티드를 포함하여 이루어지는 것을 특징으로 하는 배추의 여교배 분석용 탐침 세트.
  4. 제 1항 내지 제 3항 중 어느 한 항의 탐침 세트를 포함하는 배추의 여교배 분석용 조성물.

  10. a) 반복친 배추 시료로부터 뉴클레오티드를 분리하고, 제 1항의 1 내지 468번의 단일염기다형성(single nucleotide polymorphism, SNP)의 유전자형을 모두 결정하는 단계;
    b) 여교배 후대 배추 시료로부터 뉴클레오티드를 분리하고, 상기 a)단계의 단일염기다형성의 유전자형을 결정하는 단계;
    c) 상기 a)단계에서 결정된 반복친의 단일염기다형성 유전자형과 상기 b)단계에서 결정된 여교배 후대의 단일염기다형성 유전자형을 비교하는 단계; 및
    d) 여교배 후대 중에서 반복친과 단일염기다형성 유전자형이 일치하는 비율이 높은 여교배 후대를 선별하는 단계;를 포함하는 배추의 여교배 후대 선별 방법.
