Description
(a)核酸を含むサンプルを提供する工程;
(b)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーとを含む組成物であって、前記認識ナノストラクチャーが、前記DNAポリメラーゼ酵素に特異的なDNAアプタマーを含み、前記DNAアプタマーが、保存配列領域と可変配列領域とを有し、前記可変配列領域が、前記サンプル中の標的核酸と相補的な少なくとも10個のヌクレオチドで構成される突出末端部分を含むことを特徴とする組成物を提供するか、
(c)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーとを含む組成物であって、前記認識ナノストラクチャーが、前記DNAポリメラーゼ酵素に特異的なDNAアプタマーとインバーターオリゴヌクレオチドとを含み、前記アプタマーが、保存配列領域と可変配列領域とを有し、前記可変配列領域が、前記インバーターオリゴヌクレオチドの一部と相補的な少なくとも10個のヌクレオチドで構成された、前記インバーターオリゴヌクレオチドの一部と二本鎖を形成する突出末端部分を含み、前記インバーターオリゴヌクレオチドが、アプタマー-インバーター二本鎖より少なくとも1ヌクレオチド分長く、それによりインバーター突出末端が形成され、前記インバーターオリゴヌクレオチドが、前記サンプル中の標的核酸と相補的な10個より多い数のヌクレオチドを有することを特徴とする組成物を提供する工程;
(d)核酸を含む前記サンプルを、(b)または(c)の組成物と接触させることにより、
(i)標的核酸が、(b)のアプタマーの前記可変配列領域に結合した場合は、安定したアプタマー-DNAポリメラーゼ酵素複合体の形成が促進されてDNAポリメラーゼ酵素活性が阻害され、
(ii)標的核酸が、(c)のインバーターオリゴヌクレオチドに結合した場合は、前記認識ナノストラクチャーの不安定化により、前記DNAアプタマーによるDNAポリメラーゼ酵素の阻害が解除される工程;
(e)工程(d)の活性化DNAポリメラーゼ酵素と反応するセルフプライミング部分を含む、前記活性化DNAポリメラーゼ酵素に反応するシグナル生成ナノストラクチャーを提供する工程;
(f)標識オリゴヌクレオチド(dNTP)とシグナル発生試薬の存在下、前記シグナル生成ナノストラクチャーを、工程(d)の活性化DNAポリメラーゼ酵素と接触させることによって、前記活性化DNAポリメラーゼ酵素により、前記標識オリゴヌクレオチドが前記シグナル生成ナノストラクチャーに付加され、前記シグナル発生試薬が、前記セルフプライミング部分に導入された前記標識オリゴヌクレオチドと結合する工程;および
(g)発生したシグナルを検出することにより、
(i)組成物(b)を用いた場合は、シグナル強度から、前記サンプル中に標的核酸が存在しないことが示され、
(ii)組成物(c)を用いた場合は、シグナル強度から、前記サンプル中に標的核酸が存在することが示される工程。
(i)DNAアプタマー:インバーターオリゴヌクレオチド:DNAポリメラーゼ酵素の比率が1:1:0.5であるナノストラクチャーを2つ含み、AND論理ゲートを形成する。

(i)標的核酸が、(b)のアプタマーの前記可変配列領域に結合した場合は、安定したアプタマー-DNAポリメラーゼ酵素複合体の形成が促進されてDNAポリメラーゼ酵素活性が阻害され、
(ii)標的核酸が、(c)のインバーターオリゴヌクレオチドに結合した場合は、前記認識ナノストラクチャーの不安定化により、前記DNAアプタマーによるDNAポリメラーゼ酵素の阻害が解除される工程;
(e)工程(d)の活性化DNAポリメラーゼ酵素と反応するセルフプライミング部分を含む、前記活性化DNAポリメラーゼ酵素に反応するシグナル生成ナノストラクチャーを提供する工程;
(f)標識オリゴヌクレオチド(dNTP)とシグナル発生試薬の存在下、前記シグナル生成ナノストラクチャーを、工程(d)の活性化DNAポリメラーゼ酵素と接触させることによって、前記活性化DNAポリメラーゼ酵素により、前記標識オリゴヌクレオチドが前記シグナル生成ナノストラクチャーに付加され、前記シグナル発生試薬が、前記セルフプライミング部分に導入された前記標識オリゴヌクレオチドと結合する工程;
(g)発生したシグナルを検出することにより、
(i)組成物(b)を用いた場合は、シグナル強度から、前記サンプル中に標的核酸が存在しないことが示され、
(ii)組成物(c)を用いた場合は、シグナル強度から、前記サンプル中に標的核酸が存在することが示される工程;および
(h)前記サンプル中で標的核酸の存在が確認された場合に、前記対象が疾患を有すると診断する工程。
別段の定めがない限り、本明細書で使用する技術用語および科学用語はすべて、本発明が属する技術分野の当業者が一般に理解しているものと同じ意味を有する。明細書、実施例および添付の請求項で使用するいくつかの用語を便宜上ここにまとめて記す。
方法
すべての配列は表1~7に記載されており、いずれも Integrated DNA Technologies(IDT)から購入した。認識ナノストラクチャーを調製するために、50mM NaCl、1.5mM MgCl2および50mM Tris-HCl緩衝液(pH 8.5)からなる緩衝液に、DNAアプタマーとインバーターオリゴヌクレオチドを等モル比で加えて混合した。この混合物を95℃で5分間インキュベートした後、反応液が25℃になるまで0.1℃/sの速度でゆっくり冷却し、次いで、Taq DNAポリメラーゼ(GoTaq(登録商標)、Promega)を添加して、ハイブリッド複合体を形成させた。DNA標的の存在下における認識ナノストラクチャーの会合特性と活性特性を明らかにするために、この混合物に様々な濃度のオリゴヌクレオチドを添加した。この複合体の結合速度と解離速度を、バイオレイヤー干渉法(Pall Fortebio)によりリアルタイムで測定した。以下、簡潔に説明する。あらかじめ作製したビオチン標識アプタマーをストレプトアビジン標識干渉センサーに固定した。短時間の洗浄ステップを経て、Taqポリメラーゼを添加した。次いで、標的オリゴヌクレオチドを加えてインキュベートした。すべての結合データ(バイオレイヤーの光学厚さの変化)は、波長シフトとして連続的に測定したものである。さらに、Taqman(登録商標)プローブ(Applied Biosystems)の5'エキソヌクレアーゼ分解によるポリメラーゼ活性を測定した。Taqman(登録商標)プローブ存在下で、蛍光読取値を2分おきに取得し、記載の方法(後述のデータ補正を参照)で補正して、ポリメラーゼ活性を比較した。
シグナル生成ナノストラクチャーの安定性を、2つの異なる方法で測定し、同じサイズの線形テンプレートと比較した。1つの方法としては、室温で2つの反応液(すなわち、ナノストラクチャーと線形テンプレート)をそれぞれアニールさせ、各反応液のプライミング画分と非プライミング画分について、それぞれゲル電気泳動で分析した。別の方法としては、融解曲線解析を行った。融解曲線解析では、オリゴヌクレオチドと、10,000倍希釈したSYBR(登録商標) Green I 色素(Invitrogen)を混合し、反応液を90℃に加熱した後、1.6℃/sの速度で45℃まで急速に冷却し、再び、0.075℃/sの速度で90℃までゆっくり加熱した。この間、インターカレートした色素の蛍光強度を記録した(Applied Biosystems)。さらに、シグナル生成ナノストラクチャーがポリメラーゼ活性を向上させる能力を有するか否かをTaqman(登録商標)解析により調べた。ポリメラーゼ活性は、最初のプライミング部位からの距離が異なるヌクレオチド位置に配置されたTaqman(登録商標)プローブ(Applied Biosystems)の5'エキソヌクレアーゼ分解により測定した。
4つのアッセイカセットと共通カートリッジとを含むenVisionデバイスのプロトタイプは、ポリジメチルシロキサン(PDMS、Dow Corning)とポリ(メチルメタクリレート)(PMMA)でそれぞれ作製した。各アッセイカセットは、2つのPDMS薄片をプラズマ接合(50mTorr、50W、1分)により積層して作製した。SU-8フォトレジストとシリコンウエハ―を用いて、厚さ200μmの鍛造用金型を慣用のフォトリソグラフィーにより作製した。この鍛造用金型に未硬化PDMS(エラストマー基材と硬化剤との比率が10:1)を流し込み、反応チャンバーとマイクロチャネルを複製した。ポリマー硬化(75℃、30分)により、この2つのPDMS薄片を一体化させた。共通カートリッジは、CO2レーザーアブレーション(Universal Laser Systems)により作製した。孔径0.2μmの4枚のポリカーボネートメンブレン(Avanti Polar Lipids)を、2つのPMMA層の間に埋め込み、熱接合(125℃、30分)した。NanoPort(商標)アセンブリ(Upchurch Scientific)を、共通カートリッジの排出口に装着して流体連通を可能にした。
アミン修飾オリゴヌクレオチド(IDT)を官能化に用いた。アミン修飾オリゴヌクレオチドのマイクロ流体デバイスへの固定には、オリゴヌクレオチドが固定される表面積を大きくするために、ポリスチレンビーズを用いた。3μmのカルボン酸修飾ポリスチレンビーズ(Spherotech)をPBSバッファーで洗浄して、MESバッファー(Thermo Fisher Scientific)に再懸濁した。このビーズを、室温で15分間EDC/sulfo-NHS(Pierce Biotechnology)で活性化し、PBSバッファー中で過剰量の5'アミン修飾オリゴヌクレオチドとともに室温で2時間インキュベートした。反応後、ビーズを遠心分離により洗浄して、10mM Tris-EDTAバッファーに再懸濁した。
操作用デバイスを作製するために、ビーズに固定したシグナル生成ナノストラクチャーと、修飾dNTP反応液とを共通カートリッジ上で凍結乾燥した。デバイスはすべて凍結乾燥前にエタノールとPBSバッファーで洗浄した。以下、簡潔に説明する。dATP、dGTP、dTTP、および25%dCTP:75%ビオチン-16-アミノアリル-2'-dCTP(Trilink biotechnologies)を混合して、dNTP反応液の4mMストック液を調製した。50μgのDNA官能化ポリスチレンビーズ(3μm、上記方法で調製したもの)を、20μlのdNTP反応液とともにデバイスのポリカーボネートメンブレン上に導入し、30分間真空下で乾燥させた(Labconco FreeZone)。
操作工程は図7に示す。50mM NaCl、1.5mM MgCl2および50mM Tris-HCl(pH 8.5)を含むバッファーで調製した核酸サンプルを、会合した状態の認識ナノストラクチャーが装填された各アッセイカセットの注入口に添加した。次いで、アッセイカセットを、上記の方法で作製した共通のシグナル生成カートリッジに装着した。アッセイの最適化のために、シリンジポンプ(Harvard Instruments)を用いて共通カートリッジの排出口に陰圧をかけることで、4つすべてのアッセイカセットで並行して流体の移動を行った。反応液が蛇行チャネルを通ることで、効果的な混合とポリメラーゼの活性化が行われ(10μl/分、1分)、その後、反応液が反応チャンバーに入る。次いで、DNA官能化ポリスチレンビーズとdNTP反応液の存在下、反応液を20分間インキュベートした。その後、ビーズを過剰量のPBSバッファーで洗浄し(10μl/分、3分)、ストレプトアビジン-HRP(BD Biosciences、3分)と3,3'-ジアミノベンジジン基質(DAB、Thermo Fisher Scientific、3分)とともにインキュベートした。
HPVゲノム配列は、GenBankから以下の参照番号により取得した(HPV 6: AF092932.1, HPV 11: FR872717.1, HPV 16: K02718.1, HPV 18: AY262282.1, HPV 31: J04353.1, HPV 33: M12732.1, HPV 58: D90400.1, HPV 66: U31794.1)。Clustal Omegaソフトウェア[Sievers, F. et al. Mol Syst Biol 7: 539 (2011)]を用いて、マルチ配列アラインメントを行った。配列アラインメントの結果から、高度保存配列と高度可変配列を定めて、(HPVの)横断的認識ナノストラクチャーとサブタイプ特異的認識ナノストラクチャーをそれぞれ設計した。以下、簡潔に説明する。上流と下流に保存性が低い領域(20bp、共通でない塩基対が6未満)が隣接している高度保存領域(20bp、共通でない塩基対が3未満)を複数同定した。その中から最も保存性の高いモチーフを、独自のHPV横断的認識ナノストラクチャーの認識ドメインとして選択した。サブタイプ特異的認識ナノストラクチャーを設計するために、高度可変領域(40bp、共通の塩基対が12未満)を同定した。同様の方法で、HPVゲノムのL1遺伝子、L2遺伝子とE1遺伝子の可変領域を定め、検出範囲を拡大するために、各HPVサブタイプの遺伝子座特異的認識ナノストラクチャーを設計した。設計した配列はすべて表に記載されている。
認識ナノストラクチャーにおける二本鎖領域と突出末端領域のミスマッチ感度を評価するために、相補的なDNA標的に、2ヌクレオチド間隔で無作為に変異させた塩基対を導入し、enVisionプラットフォームを用いてシグナル変化を測定した。認識ナノストラクチャーのHPV横断的検出能力を調べるために、標的配列として、6種類のHPVサブタイプ(HPV 6、HPV 16、HPV 18、HPV 31、HPV 33およびHPV 58)の配列と完全に相補的な配列(ポジティブコントロール)とを用いた。二本鎖領域および突出末端領域とのミスマッチヌクレオチドをそれぞれマッピングして、シグナル変化を測定した。
サンプルが微量の場合には、非対称Nested PCR増幅により一本鎖DNAを調製した。増幅完了までの時間は1時間未満であった。2.5mM dNTPを含む1×GoTaq(登録商標)バッファーに、各0.8μMのフォワードプライマーとリバースプライマー(IDT)および5unitのGoTaq(登録商標)DNAポリメラーゼ(Promega)を加えたものを用いて、指数関数的な増幅を行った。その後、2.5mM dNTPを含む1×GoTaq(登録商標)バッファーに過剰量のリバースプライマーのみを加えたものを用いて、GoTaq(登録商標)DNAポリメラーゼ(Promega)の存在下、線形非対称PCR増幅を行った。すべての処理において、以下の熱サイクル条件を用いた:最初に95℃5分、続いて、95℃30秒および52℃60秒を35サイクル、最後に4℃で保持。PCR反応液をそのままその後の測定に使用した。
核酸配列に基づく増幅法(NASBA)を採用して、非対称等温増幅を行った。全過程の完了までに要した時間は1時間未満であった。2.5mM dNTP、5mM NTP、6mM MgCl2、5mM DTTおよび15%DMSOを含む1×転写最適化バッファーに、各4μMのフォワードプライマーとリバースプライマー(IDT)、80unitのT7 RNAポリメラーゼ、1unitのRNase H、80unitのGoScript(商標)逆転写酵素および1unitのRNase阻害剤(Promega)を加えたものを準備した。これにサンプルを加えて、反応液を37℃で45分間維持した後、75℃に加熱して反応を停止させた。
HPVのサブタイプ特異的な配列を用いて比較を行った。合成オリゴヌクレオチドのサブタイプ特異的な検出を、上記の方法と同様にして、enVisionプラットフォームを用いて行った。qPCR(Applied Biosystems)を実施するために、同じ標的配列を増幅する特定のPCRプライマーセットを各HPVサブタイプで設計した。以下、簡潔に説明する。2.5mM dNTPおよび各0.8μMのフォワードプライマーとリバースプライマーを含む1×GoTaq(登録商標)バッファー中で、100fmolの合成テンプレートを、5unitのGoTaq(登録商標)DNAポリメラーゼ(Promega)と混合し、以下の熱サイクルプロトコールを用いて反応を行った:50℃2分、95℃10分に続いて、95℃15秒および48℃1分を40サイクル。qPCR解析後、温度を50℃から95℃へと0.075℃/sの速度で徐々に上昇させて融解曲線分析を行い、非特異増幅を確認した。qPCR反応でプライマーダイマーが形成されていないことを確認するために、いずれのプライマーアッセイにおいても、テンプレート非添加コントロール(水)を用意した。qPCR閾値サイクル(Ct)シグナルは、それぞれのプライマーペア/テンプレートの組み合わせに応じて決定した。各qPCRプライマーアッセイにより得られたシグナルの補正は、当該アッセイで対象としたすべての標的全体に対して行い、アッセイの特異性を確認した。
T7 RNAポリメラーゼ(New England Biolabs)を用いて、RNA標的を調製した。以下、簡潔に説明する。DNAテンプレートをT7プロモータープライマー(表3)(1pmol)とアニールさせて、1×バッファー中でT7 RNAポリメラーゼとともに37℃で2時間インキュベートした。その後、2unitのRNase-Free DNase I(Promega)を加えて、41℃で20分間インキュベートした。0.3M酢酸ナトリウムを加えて、合成したRNAを沈殿させた。この混合物を1容量のイソプロパノールで処理して、4℃で1時間インキュベートした後、遠心分離を行った(12,000g、4℃、30分)。得られたペレットを冷却したエタノール(75%)で2回洗浄した後、先と同様に遠心分離を行い、室温で風乾した。ヌクレアーゼ不含水に溶解したRNAの最終濃度を吸光度測定(Nanodrop、Fisher Scientific)により求めた。1unitのSUPERase RNase阻害剤(SUPERase.In(商標)、Thermo Fisher)の存在下、調製したRNA標的をenVisionシステムに加えて、RNAの直接検出を試みた。検出およびデータ補正はすべて上記と同様に行った。
論理ゲートの構成および構成要素はすべて、図15および表5にそれぞれまとめて示す。以下、簡潔に説明する。会合した状態の認識ナノストラクチャーを用いて、AND、OR、NOT、NANDおよびNORの各機能を表した。各種ゲートの構築において、認識ナノストラクチャーの組み合わせと、各ハイブリッドナノストラクチャーにおける構成比(すなわち、DNAアプタマー:DNAインバーター:Taqポリメラーゼの比率)を変化させて、異なる演算機能をプログラムした。具体的に述べると、ANDゲートの調製には、構成比(1:1:0.5)で混合されている認識ナノストラクチャーを2つ用いた。ORゲートの調製には、 構成比が(1:1:1)の認識ナノストラクチャーを2つ用いた。NOTゲートの調製には、 構成比が(1:0:1)の認識ナノストラクチャーを1つ用いた。NANDゲートの調製には、 構成比が(1:0:1)の認識ナノストラクチャーを2つ用いた。NORゲートの調製には、 構成比が(1:0:0.5)の認識ナノストラクチャーを2つ用いた。認識ナノストラクチャーはすべて、先に記載した方法で会合状態にしたものである。すべての論理ゲートで、汎用シグナル生成ナノストラクチャーを共通で用いた。真理値表の記載の通りにDNA標的を様々に組み合わせたものを用いて、各ゲート構成の検証を行い、enVisionシグナルと予想される出力とを比較した。シグナルは上記と同様に補正した。検出閾値を上回る(すなわち、バックグラウンドシグナルの標準偏差の3倍を上回る)補正シグナルを、真のシグナルとし、これを満たさないシグナルは偽シグナルとした。
ヒト細胞株はすべてATCCより入手した:CaSki(ATCC CRL-1550)、SiHa(ATCC HTB-35)、HeLa(ATCC CCL-2)、 PZ-HPV-7(ATCC CRL2221)。CaSki細胞の増殖にはRMPI-1640を用いた。SiHa、HeLaおよびC33-aの増殖には、10%FBSおよびペニシリン-ストレプトマイシン(Corning)を含むEagle最小必須培地(Eagle's Minimal Essential Medium)を用いた。PZ-HPV-7の増殖には、ウシ脳下垂体抽出物およびヒト組換え上皮増殖因子(ATCC)を含む角化細胞用無血清培地(Keratinocyte Serum Free Medium)を用いた。これらすべての細胞株を試験に用い、いずれもマイコプラズマ汚染は確認されなかった(MycoAlert(登録商標)マイコプラズマ検出キット、Lonza)。80%~90%コンフルエントに達した細胞培養物から、DNeasy Blood & Tissue Kit(商標)(Qiagen)を用いて、メーカー推奨プロトコールに従いゲノムDNAを抽出した。
自動オンラインLAMPプライマー設計サーバー(PrimerExplorer.jp)をデフォルト設定で使用し[Tomita, N., et al., Nat Protoc 3: 877-882 (2008)]、「配列設計」のセクションで同定したのと同じHPVゲノムの可変領域に対して、可能なLAMP増幅プライマーを同定した。ソフトウェアで戻したLAMPプライマーセットの数と、同じ領域で設計したenVision認識ナノストラクチャーの数と比較した。次いで、機能性の検証を行うために、上位いくつかのLAMPプライマーセットの性能をenVisionシステムと比較した。LAMP増幅では1反応あたり、プライマーセットの各プライマー0.2μMおよび公知のHPV感染細胞株から抽出した精製ゲノムDNA100ngを用いた。この混合物を、6mM MgSO4および2.5mM dNTPを含む1×等温増幅バッファーII中で、8unitのBst 2.0 DNAポリメラーゼ(New England Biolabs)と70℃で1時間インキュベートした。増幅産物をPCRクリーンアップスピンカラム(New England Biolabs)で精製して、ゲル電気泳動により定量化した。
BD SurePath(商標) liquid-based Pap test solutionで固定した、子宮頸管内膜ブラシサンプルを35名から収集した。QIAamp(登録商標) DNA FFPE Tissue Kit)(Qiagen)を用いて、変更を加えたプロトコールにより、収集した臨床サンプルからDNAを抽出した。以下、簡潔に説明する。ブラシ全体に2.5mlの滅菌PBSバッファー、2.5mlのバッファーATLおよび80μlのプロテイナーゼKをなじませてサンプルと混合し、56℃でインキュベートした。インキュベーション後、液を回収して90℃で1時間インキュベートした。各サンプルに3.5mlのバッファーALおよび3.5mlの100%エタノールを加えた。これを抽出カラムに通し、500μlのバッファーAW1および500μlのバッファーAW2で順次洗浄した。最終的にカラムを遠心分離により乾燥させ、DNAサンプルを50μlのバッファーATEで溶出した。抽出したゲノムDNAをそのまま、「enVisionプラットフォームの操作」に記載のアッセイに使用した。臨床サンプルが残っていた場合のみ、「非対称増幅」に記載の方法で処理した。すべての臨床サンプルにおいて、ハウスキーピング遺伝子であるGAPDHのTaqman(登録商標) PCR解析(Applied Biosystems)により、抽出したDNAの質を確認した。臨床サンプルの測定はすべて匿名で盲検法により行った。
DNAサンプルを適量の6×ローディング色素(Thermo Fisher)で希釈し、8%ポリアクリルアミドゲルとTAEバッファー(Thermo Scientific)とを用いて100Vで電気泳動を行った。泳動後のゲルを、TAEバッファーで10,000倍希釈したSYBR(登録商標) Green Iで5分間染色し、ゲル撮影装置(Bio-Rad)で可視化した。得られたバンドの強度および面積(容積)を、ImageLab内蔵アルゴリズム(Bio-Rad)を用いて算出した。
測定はすべて3連で行い、データは平均±標準偏差で示した。有意性の検定はすべて両側スチューデントt検定で行った。サンプル間の比較においては、複数のサンプルペアそれぞれで検定を行い、得られたP値をBonferroni補正で調整して多重仮説検定を行った。調整後P値が<0.05である場合、有意差ありとした。患者のプロファイリングデータから、感度と(1-特異度)をプロットして、臨床研究用の受信者動作特性(ROC)曲線を作製し、濃度曲線下面積(AUC)の値を台形公式を用いて計算した。臨床報告(すなわち、Cobas HPV)を分類因子(真陽性および真陰性に分類)として用いた。各マーカーの最適閾値は、それぞれのROC曲線の左上部分(感度または特異度が100%)に最も近い点から設定した。検出感度、検出特異度および検出精度は標準式を用いて算出した。統計解析は、R-package(バージョン3.4.2)を用いて行った。
enVisionプラットフォーム
enVisionプラットフォームは、DNA標的の認識、標的非依存性シグナル増強および視覚的検出という3つの機能的な工程(図1a)を実行するための酵素利用DNAナノストラクチャーからなる。これらのナノストラクチャーは直交系列で設計されており、標的認識とシグナル増強は分離されている。認識工程において、認識要素は無比のハイブリッドナノストラクチャーであり、修飾DNAアプタマーとこれに結合したTaq DNAポリメラーゼからなる[Dang, C. & Jayasena, S. D. J Mol Biol 264: 268-278 (1996); Park, K. S. et al. Sci Adv 2: e1600300 (2016)]。標的DNAの非存在下では、このアプタマーはポリメラーゼと強く結合し、ポリメラーゼ活性を阻害する。相補的な標的DNAの存在下では、標的とのハイブリダイゼーションにより、ハイブリッド体が解離して、ポリメラーゼ活性が活性化される。シグナル生成工程において、活性化ポリメラーゼの作用により、標的非依存的に、汎用セルフプライミングナノストラクチャーが伸長される。シグナル生成ストラクチャーに修飾オリゴヌクレオチド(dNTP)が導入され、この修飾オリゴヌクレオチドにホースラディシュペルオキシダーゼ(HRP)が固定されると、酵素反応により肉眼で確認できる視覚的シグナルが生成され、この視覚的シグナルはスマートフォンで容易に定量化される。挿入図(図1a、右側)は、スマートフォンで撮影した実際のアッセイ出力の例を示したものである。
最適化された、核酸の視覚的定量アッセイ
機能的な認識要素としてのDNAナノストラクチャーおよびシグナル生成要素としてのDNAナノストラクチャーの性能を評価した。認識ナノストラクチャーにおいては、ポリメラーゼと修飾アプタマーを結合させて、ハイブリッド複合体を形成させた(図2a上段)。この最適化された複合体におけるポリメラーゼ活性は無視できる程度であった(図8a)。相補的な標的DNAの存在下では、ハイブリッド構造が解離し、ポリメラーゼ活性が完全に回復した(図2a下段)。相補的な標的が存在する場合のみ、強力なポリメラーゼ活性がもたらされ、スクランブルオリゴヌクレオチド配列の存在下では、ポリメラーゼ活性が無視できる程度であることから、この認識および活性化は高い配列特異性を示すことが分かった(図8b)。
enVisionのプログラム性
核酸の視覚的検出アッセイを設計するために、認識ナノストラクチャーのプログラム性を調べた。このハイブリッド構造は、折りたたまれた状態でDNAポリメラーゼと結合して該ポリメラーゼを阻害する保存配列領域と、標的DNAと相補的な配列にすることができる可変領域(すなわち、二本鎖部分および突出末端部分)とからなる(図3a)。認識ナノストラクチャーの可変領域に標的DNAとのミスマッチを導入したところ、配列ミスマッチに対する感度は、突出末端領域より二本鎖領域の方が高いことが確認された(図3b)。したがって、二本鎖領域は、強力な配列特異性を提供できる領域であり、突出末端領域は、(HPV)横断的検出に有用な特徴である配列多様性に対応できる領域である。
検出範囲拡大のためのマルチプレックス(多種同時)アッセイ
次に、検出範囲を拡大するために、マルチプレックス(多種同時)enVisionアッセイを、1つのチャンバーで同時に行うことが可能か否かを調べた。臨床的なHPVアッセイでは、通常、ウイルスゲノムの1つの領域(L1遺伝子座)の検出により感染確認を行っているが、ウイルスゲノムの一部が宿主細胞に組み込まれる可能性もあり、それによりがん性増殖が起こる場合がある[Williams, V. M., et al., Future Virol 6: 45-57 (2011); McBride, A. A. & Warburton, A. PLoS Pathog 13: e1006211 (2017)]。そこで、検出範囲を拡大することを目的として、HPVウイルスゲノムの非保存領域を用いて、E1遺伝子座、L1遺伝子座およびL2遺伝子座を検出するenVision認識ナノストラクチャーを設計した(図4a、表4)。
臨床サンプルのHPVプロファイリング
HPV感染の検出およびサブタイプ判定におけるenVisionプラットフォームの臨床有用性を検証するために、2つの疑問に答えるべく実用可能性を検討した。(1)HPV感染の検出において、enVisionプラットフォームがどれくらい正確であるか。(2)アッセイの検出範囲を拡大することにより、従来検出不可能であった感染を確認できるか否か。
enVisionプラットフォームでは、一連の酵素利用DNAナノストラクチャーを組み込むことにより、肉眼で多様な病原体の核酸を高感度で幅広く検出することが可能である。enVisionは、核酸増幅法とは異なり、標的との直接的なハイブリダイゼーションおよび独立した視覚的シグナル増強による検出が特徴である。従って、このテクノロジーは、臨床応用に好適である。(1)カスケード状のシグナル増強により、(標的の増幅を行わずとも)標的とのハイブリダイゼーションにより、肉眼で確認できる高感度な色測定結果が迅速に得られる。アッセイは終始室温で実施可能であり、スマートフォンで容易に定量化できる。(2)DNAナノストラクチャーは、認識機能およびシグナル生成機能が効果的に分離されているため、プログラム可能な検出および論理演算が可能である。(3)マイクロ流体集積化により、アッセイのモジュール性が補完され、反応の高速化が可能である。enVisionプラットフォームは、臨床で用いられているゴールドスタンダード法やその他の等温検出法とは異なり、感度および特異性が高く、最小限の装置要件で幅広い性能(例えば、RNAの直接検出、論理演算およびアッセイのモジュール性)を備えている(表7)。

Claims (31)
- サンプル中の標的核酸を検出する方法であって、
(a)標的核酸を含むサンプルを提供する工程;
(b)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーとを含む組成物であって、前記認識ナノストラクチャーが、前記DNAポリメラーゼ酵素に特異的なDNAアプタマーを含み、前記DNAアプタマーが、保存配列領域と可変配列領域とを有し、前記可変配列領域が、前記サンプル中の標的核酸と相補的な少なくとも10個のヌクレオチドで構成される突出末端部分を含むことを特徴とする組成物を提供するか、
(c)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーとを含む組成物であって、前記認識ナノストラクチャーが、前記DNAポリメラーゼ酵素に特異的なDNAアプタマーとインバーターオリゴヌクレオチドとを含み、前記アプタマーが、保存配列領域と可変配列領域とを有し、前記可変配列領域が、前記インバーターオリゴヌクレオチドの一部と相補的な少なくとも10個のヌクレオチドで構成された、前記インバーターオリゴヌクレオチドの一部と二本鎖を形成する突出末端部分を含み、前記インバーターオリゴヌクレオチドが、アプタマー-インバーター二本鎖より少なくとも1ヌクレオチド分長く、前記インバーターオリゴヌクレオチドが、前記サンプル中の標的核酸と相補的な10個より多い数のヌクレオチドを有することを特徴とする組成物を提供する工程;
(d)核酸を含む前記サンプルを、(b)または(c)の組成物と接触させることにより、
(i)標的核酸が、(b)のアプタマーの前記可変配列領域に結合した場合は、安定したアプタマー-DNAポリメラーゼ酵素複合体の形成が促進されてDNAポリメラーゼ酵素活性が阻害され、
(ii)標的核酸が、(c)のインバーターオリゴヌクレオチドに結合した場合は、前記認識ナノストラクチャーの不安定化により、前記DNAアプタマーによるDNAポリメラーゼ酵素の阻害が解除されて活性化DNAポリメラーゼ酵素が遊離される工程;
(e)工程(d)の活性化DNAポリメラーゼ酵素と反応するセルフプライミング部分を含む、前記活性化DNAポリメラーゼ酵素に反応するシグナル生成ナノストラクチャーを提供する工程;
(f)標識オリゴヌクレオチド(dNTP)とシグナル発生試薬の存在下、前記シグナル生成ナノストラクチャーを、工程(d)の活性化DNAポリメラーゼ酵素と接触させることによって、前記活性化DNAポリメラーゼ酵素により、前記標識オリゴヌクレオチドが前記シグナル生成ナノストラクチャーに付加され、前記シグナル発生試薬が、前記セルフプライミング部分に導入された前記標識オリゴヌクレオチドと結合する工程であって、
前記シグナル発生試薬が、アビジンと酵素とを含む融合タンパク質および対応する基質を含み、
前記酵素が、HRP、β-ラクタマーゼ、アミラーゼおよびβ-ガラクトシダーゼからなる群から選択され、
前記基質が、DAB、TMB、ABTS、ニトロセフィン、ルミノール、デンプンおよびヨウ素からなる群から選択され、
前記シグナルが、比色、蛍光、発光または電気化学的変化として測定可能および定量可能である、工程;および
(g)発生したシグナルを検出することにより、
(i)組成物(b)を用いた場合は、シグナル強度が標的非添加コントロールと比較して有意に低い場合に前記サンプル中に標的核酸が存在することが示され、
(ii)組成物(c)を用いた場合は、シグナル強度が標的非添加コントロールと比較して有意に高い場合に前記サンプル中に標的核酸が存在することが示される工程
を含む方法。 - 前記DNAアプタマーの保存配列領域が、5'-CAATGTACAGTATTG-3'(配列番号153)で示される核酸配列を含む、請求項1に記載の方法。
- 前記インバーターオリゴヌクレオチドが、前記アプタマーの二本鎖領域より少なくとも1ヌクレオチド分長い、請求項1または2に記載の方法。
- 前記インバーターオリゴヌクレオチドが、35~45個のヌクレオチドで構成されている、請求項3に記載の方法。
- 前記インバーターオリゴヌクレオチドが、40個のヌクレオチドで構成されている、請求項3に記載の方法。
- 前記インバーターオリゴヌクレオチドの長さの半分の領域が、アプタマー-インバーター二本鎖を形成し、残りの半分の領域が突出末端部分を形成する、請求項1~5のいずれか1項に記載の方法。
- 多種同時検出用に、前記サンプル中の第1の認識ナノストラクチャーの標的核酸と異なる1つ以上の標的核酸と相補的な1つ以上の別の認識ナノストラクチャーを提供することをさらに含む、請求項1~6のいずれか1項に記載の方法。
- 各認識ナノストラクチャーが、前記DNAアプタマーと前記インバーターオリゴヌクレオチドと前記DNAポリメラーゼ酵素とを特定のモル比で組み合わせたものを含み、AND、OR、NOT、NANDおよびNORからなる群から選択される論理ゲートを形成し、前記モル比が、以下の群(i)~(v)から選択される、請求項7に記載の方法。
(i)DNAアプタマー:インバーターオリゴヌクレオチド:DNAポリメラーゼ酵素の比率が1:1:0.5であるナノストラクチャーを2つ含み、AND論理ゲートを形成する。
(ii)DNAアプタマー:インバーターオリゴヌクレオチド:DNAポリメラーゼ酵素の比率が1:1:1であるナノストラクチャーを2つ含み、OR論理ゲートを形成する。
(iii)DNAアプタマー:インバーターオリゴヌクレオチド:DNAポリメラーゼ酵素の比率が1:0:1であるナノストラクチャーを1つ含み、NOT論理ゲートを形成する。
(iv)DNAアプタマー:インバーターオリゴヌクレオチド:DNAポリメラーゼ酵素の比率が1:0:1であるナノストラクチャーを2つ含み、NAND論理ゲートを形成する。
(v)DNAアプタマー:インバーターオリゴヌクレオチド:DNAポリメラーゼ酵素の比率が1:0:0.5であるナノストラクチャーを2つ含み、NOR論理ゲートを形成する。 - 前記シグナル生成ナノストラクチャーのセルフプライミング部分が、配列番号5に記載の核酸配列を含む、請求項1~8のいずれか1項に記載の方法。
- 前記dNTPの標識物質がビオチンである、請求項1~9のいずれか1項に記載の方法。
- 前記標的核酸が、少なくとも1つの病原体核酸である、請求項1~10のいずれか1項に記載の方法。
- 工程(a)の前に、前記サンプル中の標的核酸の増幅が行われる、請求項1~11のいずれか1項に記載の方法。
- 前記サンプル中の標的核酸の増幅が、非対称Nested PCRまたは等温増幅法により行われる、請求項12に記載の方法。
- 前記工程(g)と前記工程(e)および工程(f)が、物理的に分離されている、請求項1~13のいずれか1項に記載の方法。
- 前記認識ナノストラクチャーおよび前記シグナル生成ナノストラクチャーが、支持体に取り付けられている、請求項1~14のいずれか1項に記載の方法。
- 前記シグナル生成ナノストラクチャーが、ビーズと結合している、請求項15に記載の方法。
- 前記認識ナノストラクチャーおよび前記シグナル生成ナノストラクチャーが、マイクロ流体デバイスまたはラテラルフローデバイスに取り付けられている、請求項15または16に記載の方法。
- 前記工程(d)~(g)が、16℃~40℃の温度で行われる、請求項1~17のいずれか1項に記載の方法。
- 前記工程(d)~(g)が環境温度で行われる、請求項18に記載の方法。
- 前記工程(a)~(g)が、16℃~40℃の温度で行われる、請求項18に記載の方法。
- 前記工程(a)~(g)が環境温度で行われる、請求項20に記載の方法。
- 前記標的核酸がHPVの核酸である、請求項1~21のいずれか1項に記載の方法。
- 前記アプタマーおよび前記インバーターオリゴヌクレオチドが、以下の群(ア)~(ツ)から選択される、請求項22に記載の方法:
(ア)配列番号33に示されるヌクレオチド配列を含むアプタマーおよび配列番号34に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(イ)配列番号42に示されるヌクレオチド配列を含むアプタマーおよび配列番号43に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(ウ)配列番号51に示されるヌクレオチド配列を含むアプタマーおよび配列番号52に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(エ)配列番号54に示されるヌクレオチド配列を含むアプタマーおよび配列番号55に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(オ)配列番号57に示されるヌクレオチド配列を含むアプタマーおよび配列番号58に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(カ)配列番号60に示されるヌクレオチド配列を含むアプタマーおよび配列番号61に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(キ)配列番号63に示されるヌクレオチド配列を含むアプタマーおよび配列番号64に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(ク)配列番号66に示されるヌクレオチド配列を含むアプタマーおよび配列番号67に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(ケ)配列番号69に示されるヌクレオチド配列を含むアプタマーおよび配列番号70に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(コ)配列番号72に示されるヌクレオチド配列を含むアプタマーおよび配列番号73に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(サ)配列番号100に示されるヌクレオチド配列を含むアプタマーおよび配列番号101に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(シ)配列番号103に示されるヌクレオチド配列を含むアプタマーおよび配列番号104に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(ス)配列番号106に示されるヌクレオチド配列を含むアプタマーおよび配列番号107に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(セ)配列番号109に示されるヌクレオチド配列を含むアプタマーおよび配列番号110に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(ソ)配列番号112に示されるヌクレオチド配列を含むアプタマーおよび配列番号113に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(タ)配列番号115に示されるヌクレオチド配列を含むアプタマーおよび配列番号116に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(チ)配列番号127に示されるヌクレオチド配列を含むアプタマーおよび配列番号58に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド;
(ツ)配列番号128に示されるヌクレオチド配列を含むアプタマーおよび配列番号61に示されるヌクレオチド配列を含むインバーターオリゴヌクレオチド。 - (i)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーを含む、請求項1~23のいずれか1項に記載の組成物(b)または組成物(c)を、第1の位置に含み;
(ii)活性化DNAポリメラーゼ酵素と反応するセルフプライミング部分を含む、請求項1~23のいずれか1項に記載のシグナル生成ナノストラクチャーが、第2の位置に取り付けられており;かつ
(iii)前記認識ナノストラクチャーと標的核酸を混合して、前記活性化DNAポリメラーゼ酵素を前記第2の位置へと送るように構成された中間ステージを含む、
デバイス。 - マイクロ流体デバイスおよびラテラルフローデバイスからなる群から選択される、請求項24に記載のデバイス。
- 前記デバイスが、マイクロ流体デバイスであって、
(i)シグナル生成ナノストラクチャーを固定するためのメンブレンが埋め込まれた基材と、1つ以上のアッセイカセットのそれぞれと前記第2の位置で流体連通する共通排出口とを含む、1つ以上のアッセイカセットを収容できるように構成された共通のシグナル生成カートリッジ;および
(ii)注入口と、少なくとも1つのDNAポリメラーゼ酵素と、少なくとも1つの認識ナノストラクチャーとを前記第1の位置に含み、前記第1の位置と前記第2の位置を流体連通する中間ステージマイクロチャネルを含む1つ以上のアッセイカセット
を含み、
前記中間ステージマイクロチャネルが、前記認識ナノストラクチャーと標的核酸を混合して、前記活性化DNAポリメラーゼ酵素を前記第2の位置へと送るように構成されており、
組み立てた前記共通のシグナル生成カートリッジおよび前記アッセイカセットの使用中は、セプタムを介した吸引により、前記注入口から前記共通排出口へと流体が移動する、マイクロ流体デバイスである、請求項24または25に記載のデバイス。 - 核酸検出キットであって、
(a)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーとを含む組成物であって、前記認識ナノストラクチャーが、前記DNAポリメラーゼ酵素に特異的なDNAアプタマーを含み、前記DNAアプタマーが、保存配列領域と可変配列領域とを有し、前記可変配列領域が、標的核酸と相補的な少なくとも10個のヌクレオチドで構成される突出末端部分を含むことを特徴とする組成物;および/または
(b)少なくとも1つのDNAポリメラーゼ酵素と少なくとも1つの認識ナノストラクチャーとを含む組成物であって、前記認識ナノストラクチャーが、前記DNAポリメラーゼ酵素に特異的なDNAアプタマーとインバーターオリゴヌクレオチドとを含み、前記アプタマーが、保存配列領域と可変配列領域とを有し、前記可変配列領域が、前記インバーターオリゴヌクレオチドの一部と相補的な少なくとも10個のヌクレオチドで構成された、前記インバーターオリゴヌクレオチドの一部と二本鎖を形成する突出末端部分を含み、前記インバーターオリゴヌクレオチドが、アプタマー-インバーター二本鎖より少なくとも1ヌクレオチド分長く、前記インバーターオリゴヌクレオチドが、標的核酸と相補的な10個より多い数のヌクレオチドを有することを特徴とする組成物;および
(c)活性化DNAポリメラーゼ酵素と反応するセルフプライミング部分を含む、前記活性化DNAポリメラーゼ酵素に反応するシグナル生成ナノストラクチャー;ならびに
(d)標識ヌクレオチド(dNTP)およびシグナル発生試薬
を含み、
前記活性化DNAポリメラーゼ酵素により、前記標識ヌクレオチドが前記シグナル生成ナノストラクチャーに付加され、前記シグナル発生試薬が、前記セルフプライミング部分に導入された前記標識ヌクレオチドと結合することを特徴とし、
前記シグナル発生試薬が、アビジンと酵素とを含む融合タンパク質および対応する基質を含み、
前記酵素が、HRP、β-ラクタマーゼ、アミラーゼおよびβ-ガラクトシダーゼからなる群から選択され、
前記基質が、DAB、TMB、ABTS、ニトロセフィン、ルミノール、デンプンおよびヨウ素からなる群から選択され、
前記シグナルが、比色、蛍光、発光または電気化学的変化として測定可能および定量可能である、
核酸検出キット。 - 請求項24~26のいずれか1項に記載のデバイスの一部を構成する、請求項27に記載の核酸検出キット。
- 前記アプタマーおよび/または前記インバーターオリゴヌクレオチドのうち少なくとも1つが、天然の核酸に構造的修飾および/または化学的修飾が施されたものであり、
前記構造的修飾および/または化学的修飾が、合成時における、タグの付加、ホスホロチオエート(PS)結合の付加、ならびに2'-O-メチル化および/またはホスホロアミダイトC3スペーサーの付加からなる群から選択される、請求項27に記載の核酸検出キット。 - 前記タグが、蛍光性タグ、放射性タグ、ビオチン、および5'テールからなる群から選択される、請求項29に記載の核酸検出キット。
- 請求項1~23のいずれか1項に記載の方法における、請求項27~30のいずれか1項に記載の核酸検出キットの使用。
