DNA酵素である。また、本発明のRNA切断方法は、亜鉛存在下において標的RNAを前記DNA酵素で切断せしめる切断工程を含む、方法である。
「DNA酵素」とは、酵素活性(触媒活性)を有する一本鎖DNAであり、「デオキシリボザイム」、「触媒DNA(catalytic DNA)」、「DNAザイム(DNAzyme)」としても知られている。本発明において、「DNA]とは、2個以上のデオキシリボヌクレオチドがホスホジエステル結合により結合した分子及びその修飾体を意味する。
本発明において、「標的RNA」とは、本発明のDNA酵素により触媒作用を受ける(切断される)RNAであって、本発明のDNA酵素の基質に相当するRNAを示す。また、本発明において、「RNA」とは、2個以上のリボヌクレオチドがホスホジエステル結合により結合した分子及びその修飾体を意味する。
本発明のDNA酵素は、亜鉛存在下において標的RNAを切断する酵素活性(RNA切断活性、エンドリボヌクレアーゼ活性)を有する。なお、本発明において、DNA酵素が前記RNA切断活性を有することは、特に制限されないが、例えば、DNA酵素と標的RNAとを反応液(例えば、50mM HEPES(pH7.5)、150mM NaCl、1mM ZnCl2)中、37℃で1時間静置後に当該反応液を電気泳動等することにより、前記標的RNAの断片の存在を指標として確認することができる。
本発明のRNA切断方法は、亜鉛存在下において前記標的RNAを本発明のDNA酵素で切断せしめる切断工程を含む方法である。本発明のRNA切断方法として、より具体的には、
前記標的RNAと本発明のDNA酵素とを接触させ、前記標的RNAと前記DNA酵素とをハイブリダイズさせるハイブリダイズ工程と、
亜鉛存在下において、前記標的RNAを前記DNA酵素で切断せしめる切断工程と、
を含む方法であることが好ましい。前記標的RNAと前記DNA酵素とを接触させた後、これに亜鉛を添加すること等により、前記ハイブリダイズ工程の後に前記切断工程を行ってもよいが、前記ハイブリダイズ工程と前記切断工程とは、亜鉛存在下で前記標的RNAと前記DNA酵素とを接触させ、切断、解離を繰り返すことにより同時に行うこともできる。
本発明のDNA酵素は、標的RNAの被切断領域の1箇所を塩基配列特異的に切断することができるため、標的RNAの被切断領域(好ましくは基質コア配列)の両端の基質3’領域及び基質5’領域の塩基配列に基づいて第1のアーム領域及び第2のアーム領域の塩基配列を調製することにより、当該標的RNAの切断工程を含む様々な方法に用いることができる。
10塩基のランダム領域を含む核酸ライブラリーを合成し、基質核酸を用いて、RNAを切断する核酸酵素をSELEX法によるスクリーニングにより取得した。図2に、スクリーニング方法の模式図を示す。先ず、図1に示すように、DNA中に3塩基のRNA(5’-gaa-3’)が挿入されてなる基質核酸(基質核酸1、配列番号:1)を化学合成し、その3’側にビオチン(ビオチン2)を結合させてビオチン化し、ビーズ(ストレプトアビジンビーズ5)に結合させた(図2の(I))。また、図1に示すように、基質核酸1のDNAの配列と二本鎖(二本鎖4)を形成するDNA中に10塩基のDNA(N×10)からなるランダム領域が挿入されてなる核酸(以下、「ライブラリ核酸(ライブラリ核酸31)」という。)からなる核酸ライブラリー(核酸ライブラリー3)を化学合成した。次いで、核酸ライブラリー3中のライブラリ核酸31の前記ランダム領域の両側と、基質核酸1とで、アニーリングにより二本鎖を形成させた(図1、図2の(II))。ライブラリ核酸31がRNA切断活性を有するランダム領域を含む場合には、基質核酸1のRNA部分が切断され、当該ランダム領域を含むライブラリ核酸31が溶液中に再リリースされる(図2の(III)、(IV))。

を用いてPCRで増幅した。3サイクル後に増幅された核酸について、シークエンサー(MiSeq、Illumina社製)により配列を解析した。得られた約3万リードの配列から、上位465配列をMEME(Multiple EM algorithm for motif Elicitation)により解析して近似配列を有するクラスターの配列を抽出し、その中から、核酸酵素の候補となる下記の表1に示す配列を5つ任意にピックアップした(s1~s5、配列番号:2~6)。表1には、上記の基質核酸(Sub1)も併せて示す。また、表1には、ネガティブコントロールとして、基質核酸と同じ配列のDNAは切断するが、RNA配列は切断しないことが知られている核酸酵素(非特許文献3に記載のI-R3、IR3、配列番号:7)も併せて示す。
上記の「1.核酸酵素の取得」で得られた核酸酵素配列におけるコンセンサス配列を用いた二次構造の考察から、例えば図4に示すように、ランダム領域の5’側から3塩基目~6塩基目の配列(例えば、図4では5’-CAAC-3’)が基質核酸と二本鎖を形成している可能性が考えられた。この場合、ランダム領域(例えば、図4のランダム領域6)の5’側から7塩基目~10塩基目の配列は、バルジ構造となり、核酸酵素の活性に寄与しないことが想定される。このことを実験的に実証するために、上記の「1.核酸酵素の取得」で得られた核酸酵素配列中、最も出現頻度の多かった配列(s1、図5の(a))から、ランダム領域の7塩基目~10塩基目を欠失させた核酸酵素(s6、配列番号:8、実施例6、図5の(b))、並びに、s6からさらに5塩基目及び6塩基目を基質鎖と二本鎖を形成するように置換した核酸酵素(s7、配列番号:9、実施例7、図5の(c))をそれぞれ化学合成した。また、切断活性をより定量的に解析するために、基質核酸として、Sub1の3’側をFITC(fluorescein isothiocyanate)でラベルした基質核酸(Sub2)を化学合成した。さらに、Sub2の配列を全てRNA配列に置換した基質核酸(Sub3、配列番号:10)も化学合成した。各核酸酵素及び基質核酸を下記の表2に示す。

により、基質核酸の切断率(Cleavage(%))を算出した。基質核酸としてSub2を用いたときの電気泳動の結果(変性アクリルアミドゲル電気泳動写真)及び切断率を図6に、基質核酸としてSub3を用いたときの電気泳動の結果(変性アクリルアミドゲル電気泳動写真)を図7に、それぞれ示す。
上記の核酸酵素s7を例として、pH依存性、亜鉛濃度依存性、金属イオン選択性を評価した。先ず、核酸酵素s7と基質核酸Sub2とをアニーリングさせた後、反応液の組成を50mM HEPES、150mM NaCl、1mM ZnCl2とし、反応液のpHを6、6.5、7、7.5、又は8としたこと以外は上記の「2.核酸酵素の最小化」と同様にして基質核酸の切断率を算出し、pH依存性を評価した。反応液のpHと切断率(Cleavage(%))との関係を示すグラフを図8に示す。
上記の核酸酵素s7を例として、反応速度を解析した。解析は、核酸酵素s7と基質核酸Sub2とをアニーリングさせた後、反応溶液(50mM HEPES(pH7.5)、150mM NaCl、1mM ZnCl2)中で、37℃において、0分、5分、20分、60分、又は180分間静置して反応させた。反応後の溶液を、それぞれ、尿素を含む18%のポリアクリルアミドゲルに電気泳動してCyberGoldで染色し、上記の「2.核酸酵素の最小化」と同様にして切断率を算出した。反応時間と切断率(Cleavage(%))との関係を示すグラフを図11に示す。図11に示したように、本発明のDNA酵素(例えば、s7)の反応速度を表す反応速度定数kobsは0.20±0.01/minであった。
本発明のDNA酵素のコア領域の配列依存性を確認するために、核酸酵素s7において、上記の「2.核酸酵素の最小化」で確認された最小のコア配列5’-AC-3’を異なる塩基配列(5’-N1N2-3’)に置換した15の核酸酵素を化学合成し、酵素活性を確認した。すなわち、合成した各核酸酵素と基質核酸Sub2とをアニーリングさせた後、反応溶液(50mM HEPES(pH7.5)、150mM NaCl、1mM ZnCl2)中で37℃において1時間静置して反応させた。反応後の溶液を、それぞれ、尿素を含む18%のポリアクリルアミドゲルに電気泳動してCyberGoldで染色し、上記の「2.核酸酵素の最小化」と同様にして切断率を算出した。置換したコア領域の塩基配列(5’-N1N2-3’)と切断率(Cleavage(%))との関係を示すグラフを図12に示す。また、図12より、用いた核酸酵素の中で、特に活性を示した核酸酵素(s8~s11、配列番号:11~14、実施例8~実施例11)を下記の表3に示す。表3中、太斜字は、N1N2に対応する塩基配列を示す。
核酸酵素の切断部位を調べるために、上記の核酸酵素s7を基に、下記の表4及び図13に示す自己切断型の核酸酵素(s12、配列番号:15)を合成した。これを反応溶液(50mM HEPES(pH7.5)、150mM NaCl、1mM ZnCl2)中で37℃において1時間静置して切断させた後、切断後の核酸をLC-Massスペクトル解析により解析(ジーンデザイン株式会社)した。結果を図14に示す。
本発明のDNA酵素が切断する基質の被切断領域の配列依存性を確認するために、Sub2において、基質コア配列5’-aag-3’(Sub2では、5’側から22塩基~24塩基の5’-aaG-3’)のうちの1塩基を他のRNA又はDNAに置換した基質核酸(Sub4~Sub6、配列番号:16~18)を化学合成した。各基質核酸を下記の表5に示す。
切断残存率=(切断後の各基質コア配列のリード数の割合)/(切断される前の各基質コア配列のリード数の割合)
により、各基質コア配列を有する基質核酸の切断残存率を算出した。置換した塩基配列(基質コア置換配列)と切断残存率との関係を示すグラフを図16に示す。なお、図16中、各基質コア置換配列は、5’側からのRNAの塩基配列を示し、TはUに置き換えて読むものとする。
核酸酵素s7の類縁の核酸酵素を網羅的にする取得するため、図17に示すように、核酸酵素s7のDNA酵素のコア配列(5’-AC-3’)に代えて3塩基(5’-N1N2N3-3’)のランダム領域を有するライブラリ核酸からなる核酸ライブラリーを化学合成した。また、下記の表6に示す、DNA中に4塩基のRNA(5’-gaag-3’)が挿入されてなる基質核酸(Sub7、配列番号:19)を化学合成した。これらを用いたこと以外は上記の「1.核酸酵素の取得」と同様にして、図2に示すサイクルにより、溶液中に再リリースされたライブラリ核酸に含まれるランダム領域の塩基配列を解析した。得られたランダム領域の塩基配列(5’-N1N2N3-3’)とそのリード数(Number)との関係を示すグラフを図18(a)に、当該ランダム領域の塩基配列と切断率(Cleavage(%))との関係を示すヒートマップを図18(b)に、それぞれ示す。

標的RNAの被切断領域の3’側に隣接する領域とハイブリダイズ可能な第1のアーム領域、コア領域、及び前記標的RNAの被切断領域の5’側に隣接する領域とハイブリダイズ可能な第2のアーム領域、を5’側からこの順で含み、第1のアーム領域と前記コア領域との間及び第2のアーム領域と前記コア領域との間はそれぞれ直に接しており、
前記コア領域が、5’-AC-3’、5’-AA-3’、5’-AT-3’、5’-AG-3’、5’-GC-3’、5’-GA-3’、5’-GT-3’、若しくは5’-GG-3’である塩基配列からなる領域であり、かつ、前記標的RNAの被切断領域が、5’-AAG-3’、5’-CAG-3’、若しくは5’-UAG-3’である塩基配列からなる領域であるか、又は、
前記コア領域が、5’-ACA-3’、5’-TCA-3’、若しくは5’-GCA-3’である塩基配列からなる領域であり、かつ、前記標的RNAの被切断領域が、5’-GAAG-3’である塩基配列からなる領域である、
DNA酵素。 - 前記第1のアーム領域及び第2のアーム領域の塩基数が、それぞれ独立に、4塩基以上である、請求項1に記載のDNA酵素。
- 前記第1のアーム領域、前記コア領域、及び前記第2のアーム領域の合計塩基数が10~37塩基である、請求項1又は2に記載のDNA酵素。
- 亜鉛存在下において標的RNAをDNA酵素で切断せしめる切断工程を含み、
前記DNA酵素が、前記標的RNAの被切断領域の3’側に隣接する領域とハイブリダイズ可能な第1のアーム領域、コア領域、及び前記標的RNAの被切断領域の5’側に隣接する領域とハイブリダイズ可能な第2のアーム領域、を5’側からこの順で含み、第1のアーム領域と前記コア領域との間及び第2のアーム領域と前記コア領域との間はそれぞれ直に接しており、
前記コア領域が、5’-AC-3’、5’-AA-3’、5’-AT-3’、5’-AG-3’、5’-GC-3’、5’-GA-3’、5’-GT-3’、若しくは5’-GG-3’である塩基配列からなる領域であり、かつ、前記標的RNAの被切断領域が、5’-AAG-3’、5’-CAG-3’、若しくは5’-UAG-3’である塩基配列からなる領域であるか、又は、
前記コア領域が、5’-ACA-3’、5’-TCA-3’、若しくは5’-GCA-3’である塩基配列からなる領域であり、かつ、前記標的RNAの被切断領域が、5’-GAAG-3’である塩基配列からなる領域である、DNA酵素である、
RNA切断方法。 - 前記切断工程における亜鉛濃度が0.01~30mMである、請求項4に記載のRNA切断方法。
- 前記切断工程におけるpHが5.5~9である、請求項4又は5に記載のRNA切断方法。
- 前記DNA酵素の前記第1のアーム領域及び第2のアーム領域の塩基数が、それぞれ独立に、4塩基以上である、請求項4~6のうちのいずれか一項に記載のRNA切断方法。
- 前記DNA酵素において、前記第1のアーム領域、前記コア領域、及び前記第2のアーム領域の合計塩基数が10~37塩基である、請求項4~7のうちのいずれか一項に記載のRNA切断方法。
