Description

一態様では、本方法は、標的部位に隣接する特異的転写因子(TF)またはヒストン修飾の存在に依存するように配列特異的ヌクレアーゼの切断活性を操作することによって、その活性を特定の細胞型に限定する。そのために、それ自体、最小限のDSBを誘導するまたはDSBを誘導しないヌクレアーゼが、特異的TFまたは翻訳後ヒストン修飾に対して高い親和性を有する操作親和性タンパク質(AP)と遺伝的に連結される((図1)。APの例には、非限定的に、単鎖抗体(例えば、Chothia, Cyrus, et al. 多数の遺伝子の転写調節は、特定の状況および細胞型において遺伝子発現を上方調節するように作用するエンハンサーエレメントの状況により制御される。これらのエンハンサーは、しばしば一次配列における遺伝子プロモーターから数十~数百キロ塩基離れたどこかまで非常に離れている場合がある。しかし、長距離クロマチンループ形成によりこれらのエンハンサーをプロモーターに近づけて、それらの標的遺伝子を活性化することができる。この態様では、RGNを調節エレメント(すなわち、エンハンサーまたはエンハンサー周囲の配列)と標的遺伝子または遺伝子プロモーターとの間の長距離クロマチンループ形成の出現に依存するように操作することによって、ヌクレアーゼの切断活性は、特定の細胞型に限定される。
多く疾患が、遺伝子サブセットの発現変化によって特徴づけられ、これらの遺伝子サブセットは、疾患の表現型自体の原因となることが多い。疾患表現型を有する細胞中の遺伝子を調節しているプロモーターおよび/またはエンハンサーの近位に特定の転写因子が結合する、または結合しない結果として、遺伝子発現が変化する。ZFアレイ、TALEリピートアレイなどのプログラム可能な配列特異的DBD、および触媒不活性RGN(dead RGNまたはdRGN)とエフェクタータンパク質を遺伝的に融合することによって遺伝子発現をモジュレートする現行方法が存在するものの、これらのツールは試薬が送達される全ての細胞型において機能すると予想され、特定の疾患または非疾患表現型を有する細胞に対して内因性特異性を有しない。結果として、所望の細胞サブセットにこれらの試薬を送達することは、複雑なex vivoアプローチまたは細胞型特異的転写調節エレメントからこれらの試薬を発現させること(タンパク質送達と不適合な戦略)を要する。本態様では、遺伝子発現は、関心対象の遺伝子の近位に位置する特異的TFまたはヒストン修飾の存在次第で修飾され、その結果、特異的TFの結合またはヒストン修飾プロファイルを有する細胞にかぎり、遺伝子発現のプログラムされたモジュレーションが生じる。
本発明の融合タンパク質に有用なAPは、特異的転写因子(TF)または翻訳後ヒストン修飾(例えば、図1に示すもの)に対して高い親和性を有するAPである。APの例には、非限定的に、単鎖抗体、操作フィブロネクチンドメイン、操作黄色ブドウ球菌(Staphylococcus aureus)免疫グロブリン結合プロテインA、操作ナノボディー、および設計アンキリンリピートタンパク質が挙げられる。TFの例には、基本転写因子(例えば、TFIIA、TFIIB、TFIID、TFIIE、TFIIF、およびTFIIH);発生学的に調節されているTF(例えば、GATA、HNF、PIT-1、MyoD、Myf5、Hox、ウィングドヘリックス(Winged Helix));およびシグナル依存性TF(例えば、SP1、AP-1、C/EBP、熱ショック因子、ATF/CREB、c-Myc、MEF2、STAT、R-SMAD、NF-κB、Notch、TUBBY、NFAT、およびSREBP)が挙げられる。特異的翻訳後ヒストン修飾の例には、メチル化、リン酸化、アセチル化、ユビキチン化、およびSUMO化が挙げられる。これらは、操作タンパク質に行われたこれらの修飾に特異的親和性を有して、これらのタンパク質を介して標的化することができる。
現在4つの主なクラスの配列特異的ヌクレアーゼ:1)メガヌクレアーゼ、2)ジンクフィンガーヌクレアーゼ、3)転写活性化因子エフェクター様ヌクレアーゼ(TALEN)、および4)クラスター化して規則的な配置の短い回文配列リピート(CRISPR)Cas RNAガイドヌクレアーゼ(RGN)がある。DNAに対するタンパク質の非特異的親和性をノックダウンすることにより、タンパク質が親和性タンパク質結合パートナーからの追加的な結合エネルギーなしには、その標的配列と安定的に結合できないようにするために、これらのタンパク質の修飾を行うことができる。ZFNについて、リン酸DNA骨格と接触するZFドメイン中の残基をノックアウトすることができる(Khalil et al., Cell 2012参照)。TALEについて、DNAリン酸接触を媒介する各リピート中に、変異させることができる特定の残基がある。一部の実施形態では、非常に長い結合事象だけがヌクレアーゼ活性をもたらすように、ヌクレアーゼドメインがノックダウンされた3-フィンガーZFアレイまたは結合エネルギーがより小さくなるような短鎖TALENアレイ(例えば7.5または8.5)を使用することができる。また、これらのプラットフォームの様々な成分を一緒に融合して、Mega-TALおよびFokI-dCas9融合物のような追加的なヌクレアーゼを生み出すことができる。例えば、Gaj et al., Trends Biotechnol. 2013 Jul;31(7):397-405を参照されたい。当技術分野において公知の方法を使用して、ヌクレアーゼを細胞に一過性または安定的に発現させることもでき、概して、発現を得るために、タンパク質をコードする配列が、転写を指示するためのプロモーターを含有する発現ベクター中にサブクローニングされる。適切な真核発現システムは、当技術分野において周知であり、例えば、Sambrook et al., Molecular Cloning, A Laboratory Manual (4th ed. 2013); Kriegler, Gene Transfer and Expression: A Laboratory Manual (2006);およびCurrent Protocols in Molecular Biology (Ausubel et al., eds., 2010)に記載されている。真核および原核細胞の形質転換は、標準的な技法に従って行われる(例えば、上記参考文献およびMorrison, 1977, J. 最近の研究により、クラスター化して規則的な配置の短い回文配列リピート(CRISPR)/CRISPR関連(Cas)システム(Wiedenheft et al., Nature 482, 331-338 (2012); Horvath et al., Science 327, 167-170 (2010); Terns et al., Curr Opin Microbiol 14, 321-327 (2011))が、細菌、酵母およびヒト細胞において、ならびにショウジョウバエ、ゼブラフィッシュおよびマウスなどの生物全体においてin vivoで、ゲノム編集を行うための簡単で高効率的な方法の基礎として役立つことができると実証された(Wang et al., Cell 153, 910-918 (2013); Shen et al., Cell Res (2013); Dicarlo et al., Nucleic Acids Res (2013); Jiang et al., Nat Biotechnol 31, 233-239 (2013); Jinek et al., Elife 2, e00471 (2013); Hwang et al., Nat Biotechnol 31, 227-229 (2013); Cong et al., Science 339, 819-823 (2013); Mali et al., Science 339, 823-826 (2013c); Cho et al., Nat Biotechnol 31, 230-232 (2013); Gratz et al., Genetics 194(4):1029-35 (2013))。化膿性連鎖球菌(S. pyogenes)由来Cas9ヌクレアーゼ(以後、単にCas9と呼ぶ)は、17~20個のヌクレオチドの操作ガイドRNA(gRNA)、例えば、単一のガイドRNAまたはcrRNA/tracrRNA対と、プロトスペーサー隣接モチーフ(PAM)、例えば配列NGGまたはNAGとマッチするPAMの隣にある関心対象の標的ゲノムDNA配列の相補鎖との間の単純な塩基対相補性を介してガイドされ得る(Shen et al., Cell Res (2013); Dicarlo et al., Nucleic Acids Res (2013); Jiang et al., Nat Biotechnol 31, 233-239 (2013); Jinek et al., Elife 2, e00471 (2013); Hwang et al., Nat Biotechnol 31, 227-229 (2013); Cong et al., Science 339, 819-823 (2013); Mali et al., Science 339, 823-826 (2013c); Cho et al., Nat Biotechnol 31, 230-232 (2013); Jinek et al., Science 337, 816-821 (2012))。例えば、Zetsche et al., Cell 163, 759-771 (2015); Schunder et al., Int J Med Microbiol 303, 51-60 (2013); Makarova et al., Nat Rev Microbiol 13, 722-736 (2015); Fagerlund et al., Genome Biol 16, 251 (2015)に記載されているように操作されたプレボテラ属(Prevotella)およびフランシステラ属(Francisella)由来CRISPR 1(Cpf1)ヌクレアーゼも使用することができる。SpCas9とは異なり、Cpf1は、その3’末端に標的DNA配列のプロトスペーサーと相補的な23ntを有する、42ntのcrRNAを1つだけ必要とする(Zetsche et al., 2015)。さらに、SpCas9がプロトスペーサーの3’にあるNGG PAM配列を認識するのに対し、AsCpf1およびLbCp1は、プロトスペーサーの5’に見られるTTTN PAMを認識する(同上)。
キサントモナス(Xanthomonas)属における植物病原細菌のTALエフェクターは、宿主DNAと結合し、エフェクター特異的宿主遺伝子を活性化することによって、疾患に重要な役割を果たす、または防御を誘起する。特異性は、エフェクターの様々な数の不完全な、概して約33~35個のアミノ酸リピートに依存する。多型は、主としてリピート位置12および13に存在し、それらの位置は、本明細書においてリピート可変二残基(RVD)と称される。TALエフェクターのRVDは、標的部位におけるヌクレオチドと直接線形的に1つのRVDが1つのヌクレオチドへと対応し、幾分の縮重を有し、明らかな状況依存性を有しない。一部の実施形態では、ヌクレオチド特異性を与える多型領域は、三残基またはトリプレットとして表示される場合がある。
ジンクフィンガータンパク質は、1つまたは複数のジンクフィンガー、すなわち独立してフォールディングした亜鉛含有ミニドメインを含有するDNA結合タンパク質であり、その構造は、当技術分野において周知であり、例えば、Miller et al., 1985, EMBO J., 4:1609; Berg, 1988, Proc. Natl. Acad. Sci. 一部の実施形態では、融合タンパク質は、ヌクレアーゼとAPとの間にリンカーを含む。これらの融合タンパク質(または連鎖状構造における融合タンパク質同士の間)に使用することができるリンカーは、融合タンパク質の機能を妨害しない任意の配列を含み得る。好ましい実施形態では、リンカーは、短鎖、例えばアミノ酸2~20個であり、概して柔軟である(すなわち、グリシン、アラニン、およびセリンなどの高い自由度を有するアミノ酸を含む)。一部の実施形態では、リンカーは、GGGS(配列番号3)またはGGGGS(配列番号4)からなる1つまたは複数のユニット、例えばGGGS(配列番号5)またはGGGGS(配列番号6)ユニットの2、3、4つ、またはより多くのリピートを含む。他のリンカー配列、例えばSSGNSNANSRGPSFSSGLVPLSLRGSHを使用することもできる。
本明細書に記載の融合タンパク質を使用するために、それらをコードする核酸からそれらを発現させることが望ましい場合がある。これは、様々な方法で行うことができる。例えば、複製および/または発現用に原核または真核細胞中で形質転換するために、融合タンパク質をコードする核酸を中間ベクターにクローニングすることができる。中間ベクターは、概して融合タンパク質の産生のために融合タンパク質をコードする核酸の貯蔵または操作のための原核生物ベクター、例えばプラスミド、またはシャトルベクター、または昆虫ベクターである。融合タンパク質をコードする核酸は、植物細胞、動物細胞、好ましくは哺乳動物細胞またはヒト細胞、真菌細胞、細菌細胞、または原生動物細胞への投与用に発現ベクター中にクローニングすることもできる。
本明細書に記載の方法に使用するためのキットも、本明細書に提供される。キットは、以下:フレーム内に連結したAPを有する、またはAPの包含のための1つもしくは複数のクローニング部位を有する、部位特異的ヌクレアーゼをコードするベクター;精製組換えヌクレアーゼタンパク質;例えば必要ならば対照としての、ガイドRNA(例えば、in vitro産生されたもの);任意選択で対照鋳型DNAおよび/もしくはガイドRNAを含む、ヌクレアーゼと共に使用するための試薬;ならびに/または本明細書に記載の方法に使用するための説明書の1つまたは複数を含み得る。
エピジェネティックに調節される配列特異的ヌクレアーゼ
R661AおよびQ695A変異を担持する、またはR661AおよびQ926A変異を担持するSpCas9バリアントを、ゲノムに組み込まれた単一コピーEGFPレポーター遺伝子に標的化された操作ジンクフィンガーアレイ(ZF292R)と遺伝的に融合させたシステムを開発した。EGFPコード領域にヌクレアーゼ誘導DSBを導入し、それを次にNHEJにより修復することで、フレームシフト変異の導入をもたらすことができ、細胞を、フローサイトメトリーを用いて定量的にアッセイできる表現型であるEGFP陰性にすることができる。本発明者らは、EGFP中の同じ部位を標的化する4つの異なるgRNAバリアント:(1)標的部位と相同な20ntを有するgRNAであって、標的部位配列とミスマッチである、追加的に5’に付加されたGを有するgRNA(gRNA1)、(2)標的部位と相同な19ntを有するgRNAであって、5’の20番目のntに標的部位とミスマッチであるGを有するgRNA(gRNA2)、(3)標的部位と相同な18ntを有するgRNAであって、標的部位とミスマッチである2つのGを5’に有するgRNA(gRNA3)、および(4)標的部位と相同な17ntを有するgRNAであって、追加的なミスマッチのGのntを有しない、完全にマッチしたgRNA(gRNA4)と一緒にZF292Rジンクフィンガーアレイを有するおよび有しないこれらのバリアントヌクレアーゼの活性を試験した。4つのgRNAの全てを用いて試験したとき、EGFP破壊アッセイで判定して、SpCas9(R661A、Q695A)およびSpCas9(R661A、Q926A)は、ZF292Rと融合したときに両方ともヌクレアーゼ活性の増加を示した(図2A)。本発明者らは、配列ベースの挿入欠失定量アッセイであるTIDEも行って、これらのヌクレアーゼ複合体のそれぞれのヌクレアーゼ活性を直接評価した。フローサイトメトリーアッセイと一致して、TIDEによる細胞集団の分析により、試験した4つのgRNAの全てで両方のSpCas9バリアントがZF292Rと融合したときに、挿入欠失の形成率が増加することが実証された(図2B)。
クロマチンの三次元コンフォメーションに依存する配列特異的ヌクレアーゼ
以前の研究により、SpCas9は、操作ジンクフィンガーアレイ(ZF)またはTALEリピートアレイなどの第2のDNA結合ドメイン(DBD)によりその標的部位近くに繋がれた場合にかぎり、DSBを誘導するように操作できることが示された。これは、SpCas9の位置R1333またはR1335に、このタンパク質がそのPAMモチーフを認識する能力に影響する変異を導入することによって達成される(このような変異体は、Cas9 PAM相互作用ドメインノックダウンまたはCas9 PID KDと呼ばれる)。戦略1に記載されたものと類似のEGFP破壊アッセイを使用して、本発明者らは、標的部位でSaCas9とPAM配列との間の相互作用に影響する変異R1015A、R1015Q、またはR1015Hを担持するSaCas9 PID KDに第2のZF DBDを融合することによって、SaCas9を用いた類似のシステムを操作できることを示した(図4Aおよび4B)。これを試験するために、本発明者らは、ZF292Rドメインの結合部位に隣接するEGFPレポーター遺伝子中の部位に標的化された、R1015A、R1015Q、またはR1015H変異を担持するSaCas9バリアントの融合物を、標的部位と21ntの相補性を有するgRNAを用いて試験した。ZF292R DBDにこれらのSaCas9バリアントを融合させることで、これらのヌクレアーゼに有意なEGFP破壊活性が回復した(図4C)。本発明のために、本発明者らは、直鎖配列においてCas9標的部位から遠位であるが、特定の細胞型における三次元空間ではほんの近位であるDNA配列に結合する操作ZFまたはTALEにSpCas9またはSaCas9 PID KDを融合することを構想している。したがって、この立体配置で、第2のDBDによって標的化される遠位配列と、Cas9 PID KDの標的部位との間の細胞型特異的クロマチンループ形成は、ヌクレアーゼをgRNA標的部位に近づけ、Cas9 PID KDに標的遺伝子のDSBを誘導させる(図5Aおよび5B)。さらに本発明者らは、Cas9 PID KDの代わりに、表1に概略を示したSpCas9バリアントを、遠位調節配列を標的化する操作DBDと融合することを提案する。戦略1および戦略2に概要を示したgRNA修飾を使用して、第2のDBDが、gRNA標的部位の近位のその標的部位と結合可能な場合にかぎり(例えば、遠位の調節エレメントと関心対象の遺伝子との間にループ形成がある細胞型にかぎり)、SpCas9バリアントからヌクレアーゼ活性を獲得することができるであろう。
