Description
セルコスポラ葉斑病は、世界各地で蔓延している最も重要なビータ・ウルガリス種の植物の葉の病害に数えられる。その原因は、真菌のセルコスポラ・ベティコラである。この病害に侵された植物は、典型的には、赤褐色の縁で囲まれた、中心が灰白色の、小さな比較的丸い葉斑(2~3mm)を形成する。侵襲が重度の場合、葉斑が互いに重なって、葉身全体が萎びてしまう。完全に形成した病斑の中には小さな黒点(偽子座)が見え、また高湿条件では主として葉の裏側に灰色のフェルト様の覆い(分生子を含む分生子担持体)が形成する。葉が重度に侵されると、最初に黄色に変色し、それから褐色になって枯れる。並行して新しい葉も生長するが、それらも罹病して枯れる。最初のうちは損傷の徴候は個々の植物で見られるだけだが、病害が拡がるにしたがって、しぶとい侵襲巣が発生しがちである。圃場全体へのさらなる拡散が雨風により起きる。
本発明は、植物、特にビータ・ウルガリスsubsp.ウルガリス(Beta vulgaris subsp. vulgaris)において、セルコスポラ病、特に真菌セルコスポラ・ベティコラに対する抵抗性を与えることが可能な核酸分子に関する。該核酸分子によりコードされるポリペプチドは、したがって、該植物において産生される。該核酸分子の発現後に該ポリペプチドが産生される該核酸分子は、該植物において、セルコスポラ・ベティコラに対する非常に多大かつ優性な抵抗性効果を自らが既に生み出している。
(a)配列番号3のアミノ酸配列を有するポリペプチドをコードするヌクレオチド配列;
(b)配列番号2のDNA配列を含むヌクレオチド配列;
(c)配列番号1または配列番号53からなる群から選択されるDNA配列を含むヌクレオチド配列;

(f)配列番号3のアミノ酸配列と少なくとも70%同一であるアミノ酸配列を有するポリペプチドをコードするヌクレオチド配列;
(g)配列番号1または配列番号2のDNA配列と少なくとも70%同一であるヌクレオチド配列
から選択されるヌクレオチド配列を含み、
ここで該セルコスポラ病に対する抵抗性は、好ましくはセルコスポラ・ベティコラに対する抵抗性であるか、または該植物は、好ましくは亜種ビータ・ウルガリスsubsp.ウルガリスの植物であり、特に好ましくはテンサイであることを特徴とする、核酸分子。
(i)[1]から[3]のうちの1つに記載の核酸分子、または[5]に記載のベクターもしくは発現カセットを、相同性指向性修復または相同組換えにより、好ましくは部位特異的ヌクレアーゼの補助により、植物の少なくとも1つの細胞のゲノムに組み込み、任意選択で、該少なくとも1つの植物細胞から植物を再生させるステップ;または
(ii)好ましくは、たとえば配列番号7のDNA配列を含むネイティブプロモーターの修飾により、または[1]から[3]のうちの1つに記載の核酸分子を、たとえば特にセルコスポラ病感染後に配列番号7のDNA配列を含むネイティブプロモーターと比べてより高い活性レベルを有する非相同プロモーターと連結させることにより、該植物の少なくとも1つの細胞内で[1]から[3]のうちの1つに記載の核酸分子の発現を増加させ、任意選択で、該少なくとも1つの植物細胞から植物を再生させるステップ;または
(iii)植物の少なくとも1つの細胞における[1]から[3]のうちの1つに記載の核酸分子のヌクレオチド配列の修飾により、[4]に記載のポリペプチドの活性および/または安定性を増加させ、任意選択で、該少なくとも1つの植物細胞から植物を再生させるステップ;または
(iv)[1]から[3]のうちの1つに記載の核酸分子、または[5]に記載のベクターもしくは発現カセットで植物細胞を形質転換し、任意選択で、該形質転換植物細胞から(遺伝子導入)植物を再生させるステップ
を含み、
該セルコスポラ病に対する抵抗性は、好ましくはセルコスポラ・ベティコラに対する抵抗性であり、または該植物は、好ましくはビータ・ウルガリス種の植物、好ましくはビータ・ウルガリスsubsp.ウルガリスであり、特にテンサイである、方法。
(a)[1]から[3]のうちの1つに記載の核酸分子、または[5]に記載のベクターもしくは発現カセットで植物細胞を形質転換するステップ;および
(b)該形質転換植物細胞から遺伝子導入植物を再生させるステップ;または
(i)ビータ・ウルガリス種の植物の細胞に、部位特異的ヌクレアーゼおよび修復マトリックスを導入するステップであって、該部位特異的ヌクレアーゼは、該細胞のゲノムにおいて、好ましくは標的領域の上流および/または下流に、少なくとも1つのDNA二本鎖切断を生じさせることができ、該修復マトリックスは、[1]から[3]のうちの1つに記載の核酸分子を含んでいるステップ;

本発明は、植物、特にビータ・ウルガリスsubsp.ウルガリスにおいてセルコスポラ病に対する抵抗性を与えることが可能な核酸分子に関し、該植物において該核酸分子によりコードされるポリペプチドが発現する。本発明の好ましい実施形態によると、病原体は真菌セルコスポラ・ベティコラであり、それはとりわけテンサイ、ビートルート、およびフダンソウの葉の病原体のなかで最も重要かつ破壊的なものに数えられ、40%を超える作物損失をもたらし得る。この真菌は、二次的代謝物セルコスポリン(cercosporin)を産生し、それが光の存在下で酸素と反応することで、活性酸素種(ROS)が形成する。ROSは侵された植物の葉組織に多大な細胞損傷をもたらし、それは壊死として目に見える。

実施例1:ビータ・ウルガリスsubsp.ウルガリスにおけるCRISPR媒介相同組換えによる抵抗性を与える遺伝子の導入
crRNAの設計および選択:
Cpf1に媒介される二本鎖切断の誘発に好適なcrRNAを、CRISPR RGEN Toolsの助けを借りて設計した(Park J., Bae S., and Kim J.-S. Cas-Designer: A web-based tool for choice of CRISPR-Cas9 target sites. Bioinformatics 31, 4014-4016 (2015); Bae S., Park J., and Kim J.-S. Cas-OFFinder: A fast and versatile algorithm that searches for potential off-target sites of Cas9 RNA-guided endonucleases. Bioinformatics 30, 1473-1475 (2014))。そのために、ビータ・ウルガリスsubsp.マリティマ由来のセルコスポラ抵抗性遺伝子の5’および3’末端に隣接する500~1300塩基長を有するゲノムDNA配列内で、好適なプロトスペーサーを探した。ラクノスピラセアエ(Lachnospiraceae)細菌ND2006(Lb)由来のエンドヌクレアーゼCpf1の機能性を確保するために、5’末端のゲノム結合配列が配列5’-TTTV-3’(V=GまたはCまたはA)を有する必須のプロトスペーサー隣接モチーフ(PAM)に隣接された、24ntの長さを有するプロトスペーサーを選択した。ツールの所定の品質基準にしたがい好適なプロトスペーサーを選択し、B.ウルガリスsubsp.ウルガリス(B. vulgaris subsp. vulgaris)の参照ゲノムとの潜在的オフターゲットについて調整した。継続試験のために、実際の標的配列に加えて、機能性PAMと同一の塩基を多くとも15有するcrRNAを限定的に選択した。標的配列の検出および切断に不可欠なのはプロトスペーサーの最初の18ntなので、そうすれば、他のゲノム配列内での望ましくない切断を防ぐことができる(Tang, X., L. G. Lowder, T. Zhang, A. A. Malzahn, X. Zheng, D. F. Voytas, Z. Zhong, Y. Chen, Q. Ren, Q. Li, E. R. Kirkland, Y. Zhang, and Y. Qi (2017), “A CRISPR-Cpf1 system for efficient genome editing and transcriptional repression in plants.” Nat Plants 3: 17018)。こうして、抵抗性遺伝子の5’隣接領域で4つの候補crRNA(5’crRNA#1~4)を、および3’隣接領域で3つのcrRNA(3’crRNA#1~3)を特定することができた(表A参照)。
セルコスポラ抵抗性植物を製造するための遺伝子導入アプローチは、抵抗性を与える遺伝子としてのLRR遺伝子の代替的な実証に役立つのみならず、新規なセルコスポラ抵抗性を与える、または既存のセルコスポラ抵抗性を向上させる遺伝子導入による抵抗性の事象を生み出す手段としても役立った。
インビトロの「芽」の葉からRNAを単離し、qRT-PCRに用いた。qRT-PCRは、Weltmeierら(2011)(発明の背景を参照)にしたがい実施した。測定値を参照遺伝子PLT3_075_F09(Weltmeierら(2011)を参照)に対し正規化した。発現は、以下のプライマー配列を用いて決定した。
既知の高い毒性をもつ純粋セルコスポラ・ベティコラ培養物を、ペトリ皿(直径9cm)の野菜ジュース寒天上で、近紫外(NUV)光の下、20℃で繁殖させた。14日後、カビが生えた寒天の表面を、各ペトリ皿につき10mlの滅菌水で冠水させ、対象担持体(subject carrier)を用いて分生子および菌糸の断片をそっと掻き取った。分生子/菌糸断片の接種密度を2万/mlとし、0.1%TWEEN 20を加えたものを、植物の接種に用いた。植物は、接種の時点で、温室条件で8~9週間栽培されていた。葉の上面および下面を接種材料で処理した。その後、植物を25℃、18時間/6時間の明/暗期、湿度およそ100%で、5~7日間インキュベートした。12~14時間後、テンサイの葉にセルコスポラ病の最初の徴候が生じた。表1Aに示す格付けスコアの査定を補助として、個々の植物の徴候の査定を定期的に行った。結果を以下に示す。
試験群1は、陰性対照である。遺伝子型は試験群2~11と同じであるが、形質転換していない。したがって、発現は検出できなかった。試験群4は形質転換しているが、発現が検出できなかった。試験群2、3、および5から11は、形質転換のみによって本発明の抵抗性遺伝子を担持する形質転換体である。試験群12は、非遺伝子導入バージョンの本発明の抵抗性遺伝子を含む育種系統である。上記のように植物材料にセルコスポラ・ベティコラを接種した後、すべての系統の格付けスコアを確立した。試験群12は、最終値5.19という最高の抵抗性を示す。

- ポリペプチドを発現する植物においてセルコスポラ・ベティコラ(Cercospora beticola)に対する抵抗性を与えることが可能な前記ポリペプチドをコードする核酸分子であって、前記核酸分子は、
(a)配列番号3のアミノ酸配列を有するポリペプチドをコードするヌクレオチド配列;
(b)配列番号2のDNA配列を含むヌクレオチド配列;
(c)配列番号1または配列番号53のDNA配列を含むヌクレオチド配列;
(f)配列番号3のアミノ酸配列と少なくとも90%同一であるアミノ酸配列を有するポリペプチドをコードするヌクレオチド配列;
(g)配列番号1または配列番号2のDNA配列と少なくとも90%同一であるヌクレオチド配列
から選択されるヌクレオチド配列を含み、

- セルコスポラ・ベティコラ抵抗性植物またはその一部分であって、前記植物またはその一部分は、請求項1記載の核酸分子を遺伝子導入的にまたは遺伝子移入により含み、ここで前記核酸分子を含む前記植物は、亜種ビータ・ウルガリスsubsp.ウルガリスに属することを特徴とする、セルコスポラ・ベティコラ抵抗性植物またはその一部分。
- 請求項1記載の核酸分子を遺伝子導入的にまたは遺伝子移入により含む、請求項5記載の植物の種子または子孫。
- (a)研磨
(b)粉衣、
(c)外殻形成
(d)着色
からなる群から選択される技術処理が施されている、請求項6記載の種子。 - 亜種ビータ・ウルガリスsubsp.ウルガリスの植物においてセルコスポラ・ベティコラに対する抵抗性を増加させる方法であって、
(i)部位特異的ヌクレアーゼにより助長された、請求項1記載の核酸分子を、相同性指向性修復または相同組換えにより、亜種ビータ・ウルガリスsubsp.ウルガリスの植物の少なくとも1つの細胞のゲノムに組み込み、前記植物細胞から植物を再生させるステップ;または
(ii)配列番号7のネイティブプロモーターの修飾により、または前記核酸分子を、特にセルコスポラ・ベティコラ感染後に前記ネイティブプロモーターと比べてより高い活性を示す非相同プロモーターと融合させることにより、前記植物における請求項1記載の核酸分子の発現を増加させるステップ;または
(iv)請求項1記載の核酸分子、または請求項3記載のベクターもしくは発現カセットで植物細胞を形質転換し、かつ前記形質転換植物細胞から遺伝子導入植物を再生させるステップ;または
(v)請求項1記載の核酸分子を、亜種ビータ・ウルガリスsubsp.ウルガリスの植物と、亜種ビータ・ウルガリスsubsp.マリティマ(Beta vulgaris subsp. maritima)の植物との交雑によって組み込み、かつ、セルコスポラ・ベティコラに対する抵抗性の増加した植物を選択するステップ
を含む、方法。 - 請求項5記載のセルコスポラ・ベティコラ抵抗性植物を製造する方法であって、
(Ia)請求項1記載の核酸分子、または請求項3記載のベクターもしくは発現カセットで植物細胞を形質転換するステップ;および
(Ib)前記形質転換植物細胞から遺伝子導入植物を再生させるステップ;または
(IIa)ビータ・ウルガリス種の植物の細胞に、部位特異的ヌクレアーゼおよび修復マトリックスを導入するステップであって、前記部位特異的ヌクレアーゼは、前記細胞のゲノムにおいて少なくとも1つのDNA二本鎖切断を生じさせることができ、前記修復マトリックスは、請求項1記載の核酸分子を含んでいるステップ;
(IIb)相同性指向性修復または相同組換えを可能にする条件下で(IIa)の細胞を培養するステップであって、前記核酸分子が前記修復マトリックスから前記植物のゲノム内に組み込まれるステップ;および
(IIc)(b)で修飾された細胞から植物を再生させるステップ
を含む、方法。 - 前記少なくとも1つの二本鎖切断が、請求項1記載の核酸分子の感受性対立遺伝子多型で生じるか、または前記少なくとも1つの二本鎖切断が、前記感受性対立遺伝子多型から多くとも10,000塩基対だけ上流もしくは下流の位置で生じ、ここで前記対立遺伝子多型は、セルコスポラ・ベティコラに対する抵抗性を与えないポリペプチドをコードすることを特徴とする、請求項9記載の方法。
- 前記感受性対立遺伝子多型が、
(a)配列番号6のアミノ酸配列を含むポリペプチドをコードするヌクレオチド配列
(b)配列番号5の配列を含むヌクレオチド配列
(c)配列番号4の配列を含むヌクレオチド配列
(f)配列番号6のアミノ酸配列と少なくとも90%同一であるアミノ酸配列を含むポリペプチドをコードするヌクレオチド配列、または
(g)配列番号4または配列番号5の配列と少なくとも90%同一であるヌクレオチド配列
から選択されるヌクレオチド配列を含むことを特徴とする、請求項10記載の方法。 - セルコスポラ・ベティコラに対して抵抗性のある亜種ビータ・ウルガリスsubsp.ウルガリスの植物を特定し、かつ任意選択で準備する方法であって、
(i)前記植物または前記植物の一部分における、請求項1記載の核酸分子の存在および/または発現、または請求項2記載のポリペプチドの存在を検出するステップ;および/または
(ii)請求項1記載の核酸分子のヌクレオチド配列における、または同時分離領域における、少なくとも1つのマーカー座位を検出するステップ;ならびに
(iii)任意選択で、セルコスポラ・ベティコラ抵抗性植物を選択するステップ
のうちの少なくともステップ(i)またはステップ(ii)を含み、
ここで、前記同時分離領域は、請求項2記載のポリペプチドにより与えられるセルコスポラ・ベティコラ抵抗性といっしょに、または請求項1記載の核酸分子といっしょに同時分離する亜種ビータ・ウルガリスsubsp.ウルガリスのゲノム領域であり、前記同時分離領域は、
a)マーカーsxh0678s01およびs4p0264s01を含み、かつそれらに隣接されているか、または
b)配列番号74および/または75の配列を含むことを特徴とする、方法。 - (i)請求項5記載の植物を準備すること、請求項8から12までのいずれか1項記載の方法により亜種ビータ・ウルガリスsubsp.ウルガリスの植物を製造すること、または請求項12記載の方法により亜種ビータ・ウルガリスsubsp.ウルガリスの植物を特定しかつ選択すること、および
(ii)(i)の植物またはその子孫を栽培すること
を含む、亜種ビータ・ウルガリスsubsp.ウルガリスの植物を栽培する方法であって、
栽培された植物のセルコスポラ・ベティコラ侵襲に対抗する、方法。
