Description
CRISPRベースの遺伝子操作は、細胞にゲノム変異を導入する、柔軟性に富んだ方法である。「プログラム可能」で、ヌクレアーゼと複合している、ユーザーの定めた短鎖ガイドRNAを用いることで、二本鎖DNA(dsDNA)切断を所望のゲノム上の位置で起こすことができる。しばしば用いられるヌクレアーゼとしては、Casタンパク質、(とりわけCas9)が挙げられるが、それらの変異体でもよい。変異体としては、改変したDNA結合特異性を有する改変ヌクレアーゼ、または、明確な特徴(例えば、転写活性もしくは転写抑制、または酵素活性)を加えてヌクレオチドを直接編集する融合タンパク質が挙げられる。Casヌクレアーゼを改変して、ゲノムDNAに一本鎖の「ニック」を誘導することもできる。これらの誘導されたDNA切断に対する細胞の反応は、非相同末端結合(NHEJ)経路と相同組み換え修復(HDR)経路とから主に成る、DNA修復機構の活性化である。NHEJは通常、ランダムな挿入および欠失(indel)を引き起こし、それを用いて遺伝子を取り除くことができる。これは実験用途では有効だが、臨床用途では、本質的に確率論的なNHEJ修復経路は大きな危険性を有する。標的を定めた正確な遺伝子編集の方がより安全であり、したがってより望ましい。HDR経路は、DNA鋳型に基づいて(ds)DNA切断を修復することで、正確な変異をもたらす機会を提供する。しかし、バイオテクノロジーの目的でのHDR経路の使用は、NHEJの使用に比べずっと効率が低い。NHEJとHDRは、およそ9:1の比で生じる。HDRの効率が低いことを克服する際の障害は、一つの細胞におけるNHEJとHDRのイベントを定量化する、簡単なシステムがないことである。遺伝子編集イベントを評価するアッセイの多くは、半定量的である。全細胞集団をシーケンシングしても、細胞ごとのイベントの頻度についての情報は提供されないし、ホモ接合性とヘテロ接合性との区別もできない。細胞株をクローニングして一つの細胞の情報を得ることはできるが、このアプローチは冗漫であり、初代細胞には使えない。あるいは、フローサイトメトリーベースのレポーターシステムを開発して、一つの細胞ベースでの遺伝子編集を定量化してきた。しかし、そのようなシステムは、評価した細胞または組織の遺伝子操作に依存し(大部分は、細胞または組織の使用に先立つ)、そのため、システムの用途が制限される。
本発明の第一の態様によれば、第1相同組み換え修復(HDR)イベントを判定する方法が提供される。該HDRイベントは、真核細胞内の第1ゲノム位置において生じる。該細胞は、第1表面タンパク質の第1アイソフォーム(アレル)を発現する。該第1アイソフォームは、該第1表面タンパク質の第2アイソフォーム(アレル)とは、アミノ酸マーカーに関して異なっている。該第1アイソフォームは、核酸配列Aによってコードされるアミノ酸マーカーAを含む。該第2アイソフォームは、核酸配列Bによってコードされるアミノ酸マーカーBを含む。上記第1ゲノム位置は、核酸配列Aを含む。上記方法は、
(a)上記第1ゲノム位置において、第1DNA二本鎖切断を誘導する工程と、
(b)上記核酸配列Bおよび相同性アームの第1のペア(上記第1ゲノム位置のDNA配列5’およびDNA配列3’に対して相同である)を含む、第1DNA修復コンストラクトを提供する工程(とりわけ、上記第1DNA修復コンストラクトを上記細胞にトランスフェクションする工程)と、
(c)上記細胞上の上記第1表面タンパク質の上記第1アイソフォームおよび/または上記第2アイソフォームの発現を判定し、任意で、上記表面タンパク質の上記第1アイソフォームおよび/または上記第2アイソフォームの発現に基づいて、上記細胞を精製する工程と、
(d)上記第1HDRイベントの発生を判定する工程であって、上記細胞上の上記第1表面タンパク質の上記第2アイソフォームの発現は、上記第1HDRイベントの発生に対応している、工程と、

(e)上記第2ゲノム位置において、第2DNA二本鎖切断を誘導する工程と、

(e)上記所定のゲノム位置において、DNA二本鎖切断を誘導する工程と、

(d)続いて、上記変異が上記リガンドに結合できるかどうかを評価する。
これまでに、化学的に修飾されたガイドRNA(Hendel et al.,Nat Biotech 33, 985-989, 2015)、または、ヒトT細胞におけるCRISPR/Cas9媒介ゲノム編集用のCas9/sgRNAリボヌクレオタンパク質(RNP)複合体(Schumann, PNAS 112 10437-10442, 2015)の使用に成功したことが報告されている。DNAベースのアプローチは、行われたとしても、上手く行かなかったと報告されていた。しかし、効率的なプロトコルが利用可能ならば、数多くのプラスミドが利用できるようになる(Addgene.org/crispr)。一方、組み換えタンパク質として利用可能なゲノム編集ヌクレアーゼは、ごくわずかしかない。そこで、本発明者らは、初代T細胞におけるプラスミドベースのゲノム編集アプローチを開発することを目指した。有効なT細胞へのエレクトロポレーションプロトコル(Steiner et al., Immunity 35, 169-181, 2011)に基づき、本発明者らは、GFP発現プラスミドを用いる、EL-4細胞およびマウスの初代CD4+T細胞用の実験条件を最適化した(図1Aおよび図1B)。本発明者らは、細胞表面タンパク質をコードする遺伝子に関して、一つの細胞における遺伝子編集の効率をフローサイトメトリーによって定量化した。EL-4細胞およびマウスの初代CD4+T細胞の両方において、CD90.2およびPtprcの除去効率は極めて高かった。CD90.2およびPtprcの遺伝子産物であるCD45が、コントロール条件に比べて、大多数の細胞において失われていた(図1Cから図1F)。上記した多重遺伝子編集用のプロトコルを用いることで、細胞のうちほとんど半分が、CD90.2およびCD45.2の発現を同時に失った。このことは、両遺伝子のホモ接合的切除を示す(図1G)。続いて、本発明者らは、上記の編集はin vivoでも起こりうるだろうかと考えた。このため、本発明者らは、エレクトロポレーションした細胞を、GFP選別の直後、リンパ欠失RAG KOマウスに養子移植(AT)した。ATの10日後、本発明者らは、リンパ節(LN)および脾臓(SP)において回復したT細胞におけるCD90.2の欠失は、in vitroにおける遺伝子編集と同等であることを観察した(図1H)。回復した細胞は生存しており、実質的に増殖していた。このように、このプラスミドベースのアプローチにより、in vitroでもin vivoでも、T細胞における効率的な遺伝子除去が可能である。
遺伝子編集によって引き起こされたDNA二本鎖切断(DSB)は、大部分は非相同末端結合(NHEJ)によって修復され、ランダムなindelとなる。一方、HDRによるDSB修復は制御されたゲノム編集を可能にし、したがって、臨床用途に望ましいが、生じる数がずっと少ない(Wang et al., Annual review of biochemistry 85, 227-264, 2016)。しかし、HDRイベントを容易に定量化する適切なアッセイがないため、細胞一般における(とりわけ初代細胞における)HDRの効率を向上させることができない。初代CD4+T細胞におけるHDRの効率を迅速に評価できるようにするため、本発明者らは、新たなアッセイを設計した(図5A)。マウスCD90の2つのアイソフォーム(CD90.1およびCD90.2)は、一つのヌクレオチド(nt)で異なっており、これは一つのアミノ酸(aa)の相違(CD90.1:アルギニン(Arg);CD90.2グルタミン(Gln))となる(図5B)。これらは、2種類のモノクローナル抗体(mAb)で区別しうる(Williams et al., Science (New York, N.Y.) 216, 696-703, 1982)。本発明者らは、1つのアイソフォームからもう1つのアイソフォームへとDNA編集が成功したことは、2種類のアイソフォーム特異的mAbを用いて定量化できるのではないかという仮説を立てた。アイソフォーム切替えアッセイ(ISA)を確立するために、本発明者らは、Balb/cマウス(CD90.1/CD90.1)由来のT細胞を、3つの異なるサイズのHDR鋳型を提供することにより変換して、CD90.2アイソフォームを発現させられるかを実験した(図5C)。CD90.1を標的とするsgRNAのみが遺伝子欠失をもたらし、これはトランスフェクションに成功した細胞の約20%であった(図2A)。CD90.2をコードする一本鎖DNA(ssDNA)鋳型を設けることで、CD90.1/CD90.2についてヘテロ接合である少数の細胞と、CD90.2についてホモ接合である少数の細胞が検出された(図2A)。本発明者らは、最長のssDNA(180bp、すなわち、変異の5’末端および3’末端に隣接する90bp)を用いたアイソフォーム切替えのみを検出し、それより短い鋳型を用いたアイソフォーム切替えは検出しなかった(図2Aおよび図5C)。したがって、内在性遺伝子のアイソフォーム切替えを用いて、一つの細胞においてNHEJ同様にHDRを定量化できる。HDRの効率が比較的低いため、本発明者らは、上記システムをさらに最適化することにした。そこで、CD90.2アイソフォームをCD90.1アイソフォームに戻すことにより、上記アッセイがより一般的に働くか実験した。C57BL/6Nマウス由来のCD4+T細胞(CD90.2/CD90.2)を用いて、本発明者らは、フローサイトメトリーによる点変異の導入のモニタリングの実行可能性を確認した(図2B)。しかし、ヘテロ接合的またはホモ接合的に編集されたT細胞の頻度は、低いままであった。そこで本発明者らは、上記細胞を、NHEJを阻害するDNAリガーゼIV阻害剤SCR7に対して一時的に曝露させた。以前に報告されたように、SCR7-Xの存在により、HDRの効率が10倍を超えて増加した(図2B)。次に、HDR鋳型を変異させることにより、変異PAM配列を有するHDR鋳型はHDRの効率を約2倍に増加させるのに対し、一方、追加の変異をしてもHDRの効率をさらに増加させはしないことが実証された(図5D)。したがって、本発明者らは、そのあとの実験の大半において、PAM変異配列を用いた。NHEJをSCR7-Xで阻害するとHDRが実質的に高まる(図2B)ので、本発明者らは、NHEJ経路を阻害するいくつかの小分子、または、HDRを直接増加させるいくつかの小分子を比較して、T細胞に対して最良のHDR促進戦略を発見した。SCR7-Xの他に、DNA PK阻害剤であるバニリンおよびPARP1阻害剤であるルカパリブは、HDRの頻度を最も増加させた(図2C)。他の化合物(ベリパリブ、L75507(Ref Yu et al./Qi, Cell Stem Cell 2015)、ルミネスピブ、RS-1(Ref Song, Nat Comm, 2016)、およびバニリン誘導体A14415、A1359、L17452(Ref Durant, Karran, Nucl Acid Research 2003))はHDRの増加がそれより少なかったり、あるいは毒性があったりした。バニリンがHDRを最も増加させ、その上、唯一の水溶性化合物であったので、本発明者らは以降の実験ではバニリンに焦点を当てた。
CD90 ISAを用いて発見された最適化条件がより一般的に適用可能かテストするために、本発明者らは、多数のCD45スプライスフォームが発現する遺伝子であるPtprcに目を向けた。2つのアイソフォームCD45.1およびCD45.2は、2種類のmAbで区別することができる。しかし、CD90.1およびCD90.2と対照的に、mAb抗CD45.1(クローンA20)およびmAb抗CD45.2(クローン104)によって認識される正確なエピトープは知られていない。CD45.1およびCD45.2の細胞外ドメインは6nt異なるが、どのエピトープがアレルの違いとして認識されるかは知られていない。1つのnt置換はサイレントだが、他の5つはaa配列を変化させる(図3A)。そこで本発明者らは、上記5つのnt置換候補を、初代T細胞中で直接、個別にまたは組み合わせて編集することで、上記2つの既知のmAbによって認識されるエピトープを細かくマッピングすることができると仮説を立てた。本発明者らは、上記5つのnt候補を、CD45.1配列の一部をコードする3つのssDNA鋳型(配列番号033、配列番号035、配列番号037)によってカバーされる3つのゲノム領域に分類した。そして、SNPにできるだけ近く結合している3つのsgRNA(配列番号003、配列番号004、配列番号005)を設計した(図3A)。T細胞HDRプロトコルを用いて、本発明者らは、3つのsgRNAすべてが効率的な切断に至ることを発見した(図3B)。いくつかの細胞において、領域R1内で一つのntを交換することで、mAb CD45.1を結合させることができ、mAb CD45.2の結合を阻害することができた。それと対照的に、R2およびR3を編集しても、抗CD45.1の結合は生じなかった(図3B)。より長い修復鋳型を用いると、HDR効率は増大し、この結果が追認された(図3C)。4つの精製集団すべてのサンガーシーケンシングにより、正確な編集が確認された(図6)。このように、Lys277Glu置換は、CD45.1エピトープとmAb CD45.1クローンA20との反応性を説明するのに、必要かつ十分である。これらの結果は、初代細胞における(すなわち内在性抗原の天然の姿における)エピトープマッピングの実現可能性を実証する。
最後に、本発明者らは、新たに開発されたT細胞編集プロトコルを適用して、一遺伝子疾患を修正しようと試みた。ヒトの多腺性内分泌不全症、腸疾患を伴う伴性劣性免疫調節異常(IPEX)症候群を引き起こす原型的な変異は、T調節細胞(Treg)の機能および免疫調節の維持に重要な転写因子をコードする、Foxp3遺伝子の変異である(Josefowicz, et al., Annual review of immunology 30, 531-564, 2012)。マウスのFoxp3の変異は、scurfyと名付けられた、非常によく似た症候群に至る(Ramsdell et al.,Nature reviews. Immunology 14, 343-349, 2014)。Foxp3のエキソン8に2bpを挿入することで、scurfy表現型に至るフレームシフトが生じる。発症したマウスは、免疫寛容の完全な機能停止により、免疫システムの活動の制御不能、組織浸潤、および多臓器の免疫媒介性破壊に至り、それによって引き起こされた多臓器不全により、出生後数週間以内に死亡する。遺伝的にマーキングされたFoxp3遺伝子座を有するFoxp3欠失マウスは、「Tregになろうとする」細胞を含む。このことは、scurfyマウスの中に、Foxp3遺伝子座を積極的に転写してFoxp3+Tregになるよう定められている細胞は存在しはするが、Foxp3がないために、そうした細胞はTregであると識別され得ず、抑制機能を失っていることを示す。このため、発明者らは、scurfyT細胞の遺伝子修正により、Foxp3タンパク質の発現が回復されるはずだと仮説を立てた。
[マウス初代CD4+T細胞における遺伝子編集]
C57BL6NまたはBalb/cマウスの脾臓(SP)およびリンパ節(LN)から、EasySepTM Mouse Naive CD4+ T Cell Isolation Kit(STEMCELL Technologies Inc)を用いて、ナイーブCD4+T細胞を精製した(純度:96%超)。RPMI(Sigma)に、10%熱不活性化FCS(Atlanta biologicals)、2mMGlutamax(Gibco)、50μM -メルカプトエタノール(Gibco)、10mM HEPES(Sigma)、および非必須アミノ酸(Gibco)を添加して、完全RPMI培地(CM RPMI)を作製した。T細胞活性化のため、モノクローナル抗体(mAb)の抗CD3(ハイブリドーマクローン2C11、1μg/mL)および抗CD28(ハイブリドーマクローンPV-1、0.5μg/mL、ともにBioXcell)でコーティングした24ウェルプレート(Corning)中に、2×106個のナイーブCD4+T細胞を播種した。培養条件は、50IU/mlの組換えヒトインターロイキン-2(rhIL-2)(RD systems)と、プレート結合モノクローナル抗体(mAb)の抗CD3(ハイブリドーマクローン2C11、1μg/mL)、および抗CD28(ハイブリドーマクローンPV-1、0.5μg/mL)(BioXcell)との存在下にて、24時間、37℃、5%CO2とした。24時間後、T細胞を収穫し、PBSで洗浄した。活性化させた2×106個のT細胞を、Invitrogen Neon(登録商標)Transfection Systemを用いて、以下の条件にてエレクトロポレーションした。電圧(1550V)、幅(10mS)、パルス(3)(Invitrogen)、100μLチップ、バッファR(すべてのエレクトロポレーションでバッファRを用いた)。6.5μgの空のプラスミドpx458(Addgene plasmid number 48138)、または、図の説明文および補表1に記載したプラスミド(Addgene plasmid numbers 82670-82677)で、細胞をトランスフェクションさせた。HDRのため、細胞を、12μg(または1200ng、600ng、250ng)のHDR鋳型(プラスミドの場合:補表3、Addgene 82661-82669)または10μLの10μMストックssDNA鋳型(IDT)でコトランスフェクションさせた。エレクトロポレーション後、24ウェルプレート中に細胞を播種した。培養条件は、650μLのCM RPMIに50IU/mLのrhIL-2を加え、最初の活性化に用いた濃度の半分のプレート結合mAbs(すなわち抗CD3(0.5μg/mL)および抗CD28(0.25μg/mL))の存在下とした。細胞を、6.5μgの空のプラスミドpx458(Addgene plasmid number 48138)またはdsDNA修復鋳型を含むプラスミドで、トランスフェクションさせた。HDRのため、細胞を、12μg(または1200ng、600ng、250ng)のHDR鋳型(プラスミドの場合)または10μLの10μMストックssDNA鋳型(IDT)でコトランスフェクションした。トランスフェクションから24時間後に、FACSAria Cell Sorterを用いて、GFP+細胞およびGFP-細胞を98%超の純度まで選別した(BD Biosciences)。選別の直後、96ウェルの平底プレート中に細胞を播種した。培養条件は、抗体の活性化はなく、250μLのCM RPMIに50UのrhIL-2/mLを添加した。それに引き続く24時間、HDR実験のために、NHEJ阻害剤またはHDR促進剤の存在下にて選別した細胞を培養し、HDRを増やした(図の説明文に記載の通り)。GFPによる選別後4日目に、プレート結合抗CD3(0.5μg/mL)および抗CD28(0.25μg/mL)を用いて細胞を再活性化させ、その後9日間、実験の終了まで培地中で増殖させた。
EL-4細胞をATCC(ATCCTIB-39TM)から購入し、10%熱不活性化ウシ胎仔血清(Atlantabiologicals)、2mM Glutamax(Gibco)、および50μM β-メルカプトエタノール(Gibco)を添加したRPMI(Sigma)中で増殖させた。FACS分析により、EL-4細胞によるホモ接合のCD90.2およびCD45.2発現は、初代T細胞のそれと同等であることが確かめられた。2×106個のEL-4細胞を、以下の条件にて、Invitrogen Neon(登録商標)Transfection Systemを用いてエレクトロポレーションした。電圧(1080V)、幅(50ms)、パルス数(1)、100μLチップ(Invitrogen)。エレクトロポレーション後、650μLCM RPMIを入れた24ウェルプレート中に細胞を播種した。プラスミドの量およびHDR鋳型の濃度は、上述した初代T細胞のものと同じであった。トランスフェクションから24時間後に、FACSAria Cell Sorterを用いて、GFP+細胞およびGFP-細胞を98%超の純度まで選別した(BD Biosciences)。選別の直後、96ウェルの平底プレート中に細胞を播種した。それに引き続く24時間、HDR実験のために、NHEJ阻害剤またはHDR促進剤の存在下にて選別した細胞を培養し、HDRを増やした。それに続く9日間、細胞を培地中で増殖させた。
Foxp3K276X C57BL/6マウス由来のT細胞の大部分は表現型としては高く活性化されているが、エレクトロポレーションのためにT細胞をin vitroで再活性化する必要があった。in vitroにおける再活性化がない場合は、エレクトロポレーション後、GFP発現T細胞が得られなかった(データは図示せず)。健康なマウス由来の初代T細胞をエレクトロポレーションするのに用いたプロトコルを、TCR刺激を減らすことによって調整し、細胞の生存率とトランスフェクション率とのバランスを取った。さらに、全てのCD4+T細胞を出発集団として用いた。これは、ナイーブT細胞が少ないためである(データは図示せず)。すべてのCD4+T細胞を、プールしたSPおよびLN由来のFoxp3K276X(C57BL/6)またはB6.Cg-Foxp3sf/J(C57BL/6;データは図示せず)から、EasySepTM CD4+ T Cell Isolation Kit(STEMCELL Technologies Inc)を用いて精製した(純度96%超)。T細胞の活性化のために、2×106個のCD4+T細胞を、抗CD3(クローン2C11;0.5μg/mL)および抗CD28(クローンPV-1;0.25μg/mL)(BioXcell)でコートした24ウェルプレート中に播種した。培養条件は、24時間、37℃、5%CO2にて、50IU/mL rhIL-2(RD systems)を添加した。24時間後、T細胞を収穫し、PBSで洗浄した。2×106個の活性化T細胞を、以下の条件にて、Invitrogen Neon(登録商標)Transfection Systemを用いてエレクトロポレーションした。電圧:1550V、幅:10ms、パルス数:3(Invitrogen)。6.5μgのプラスミド(p240_LTJ_sgRNAFoxp3K276Xおよびp236_LTJ_sgRNAFoxp3sf/J; Addgene numbers 82675, 82676)および12μgのdsDNA野生型Foxp3修復鋳型(Addgene 82664)で、細胞をトランスフェクションさせた。エレクトロポレーション後、24ウェルプレート中に細胞を播種した。培養条件は、650μLのCM RPMIに50IU/mLのrhIL-2を加え、最初の活性化に用いた濃度の半分のプレート結合mAbs(すなわち抗CD3(0.25μg/mL)および抗CD28(0.12μg/mL))の存在下とした。トランスフェクションから24時間後に、FACSAria Cell Sorterを用いて、GFP+細胞およびGFP-細胞を98%超の純度まで選別した(BD Biosciences)。選別の直後、精製した細胞を、プレート結合抗CD3(0.5μg/mL)および抗CD28(0.25μg/mL)で再活性化させた。そして実験の終了まで、rhIL-2(250IU/mL)、TGF(5ng/mL、RD Systems)、抗IFNγ(10mg/mL、BioXcell)、抗IL-4(10mg/mL、BioXcell)、およびレチノイン酸(10mM、Sigma)の存在下にて増殖させた(図の説明文に記載の通り)。
C57BL/6N(Charles River stock No: 027)は、Charles River laboratoryから購入した。Balb/c(Jackson laboratory Stock No: 000651)マウスは、WernerKrenger (Basel University Hospital)からご恵贈いただいた。Foxp3K276XC57BL/6(Jackson laboratory Stock No: 019933)マウスは、EdPalmer (Basel University Hospital)からご恵贈いただいた。B6.Cg-Foxp3sf/Jマウスは、Jackson laboratory から購入した(Stock No: 004088)。B6.129S7-Rag1tm1Mom/J (Jackson laboratory Stock No: 002216)は、Swiss Immunological Mouse Repository (SwImMR)から得た。動物に対する操作は全て、スイス連邦法およびスイス州法に従って行われた。The Animal Research Commission of the Canton of Basel-Stadt,Switzerlandが、動物研究のプロトコルを承認した。
細胞を染色した後、BD Fortessa(BD Biosciences)で捕捉し、FlowJo software(Tree Star)を用いて分析した。以下の蛍光色素共役mAbsを用いて、表面の表現型に応じて染色した:抗CD90.2(クローン53-2.1)、抗CD90.1(クローンOX7)、抗CD45.2(クローン104)、抗CD45.1(クローンA20、以上すべてeBioscience)、抗CD4(クローンRM4-5)、抗CD25(クローンPC61、いずれもBiolegend)。製造者のプロトコルに従って細胞内染色を行い、これによってFoxp3(クローンFJK-16s)(eBioscience)の発現を判定した。表面抗体の染色の前に、細胞をZombie UVdye(Biolegend)を用いて染色し、生死を判別した。
本稿において用いたすべてのsgRNA、プライマー、およびHDR鋳型のDNA配列を、5’から3’の方向で捕捉情報に示す。sgRNAは、CRISPRtool(http://crispr.mit.edu)およびsgRNA Scorer 1.0sg(https://crispr.med.harvard.edu)を用いて設計した。sgRNA配列を、それぞれのスコアとともに補表1に示す。CD45エピトープマッピングの場合、候補領域につき2つのsgRNAを設計した。所定のSNPに最も近いsgRNAで得られた結果を主図に示す。しかし、テストした6つのsgRNAはすべて効率的に切断し、どちらのsgRNAでも領域R1のエピトープを切り替えた(データは不図示)。切断位置から変異位置までの距離の違いは、影響を与えなかった。
pSpCas9(BB)-2A-GFP (PX458)は、Feng Zhangからご恵贈いただいた(Addgene plasmid # 48138)。px458へのクローニングは、[Schumann et al., PNAS 11210437-10442 (2015)]を改変した。px458プラスミドを、BbsIで、1.5時間、37℃で消化した。続いて、20分間、65℃で熱不活性化した。製造者(Macherey-Nagel)の推奨に従ってNucleospin gel and PCRclean-up purification kitを用い、消化したプラスミドをゲル精製した。各sgRNAの順オリゴヌクレオチドおよび逆オリゴヌクレオチド(オリゴ)を、H2Oで100μMに稀釈した。オリゴをリン酸化およびアニールするために、2μLの各オリゴをT4ライゲーションバッファおよびT4 PNKと混合し、最終的に20μLの量とした。そして、30分間、37℃でインキュベートし(リン酸化)、続いて5分間、95℃でインキュベートし、その後、温度を20℃まで1℃/分の速度で下降させた(アニーリング)。アニール・リン酸化したオリゴを、H2Oで1:200に稀釈した。各sgRNAのライゲーション反応は、消化・精製したpx458プラスミド100ngと、リン酸化・アニールしたオリゴ稀釈液2μL、T4ライゲーションバッファ、およびT4リガーゼとを、最終量が20μLとなるように混合して行った。ライゲーションは1時間、22℃で行った。細菌の形質転換は、5μLのライゲーション反応液を、50μLの氷冷した化学的にコンピテントなJM109細菌と混合して行った。混合物を30分間氷上でインキュベートし、続いて、42℃で30秒間熱ショックを加え、続いて2分間氷上でインキュベートした。それから、200μLのSOC培地(Sigma)を添加し、1時間、37℃で細菌を増殖させた。すべての形質転換反応を、50μg/mLのアンピシリンを含むLBプレート上に播種した。上記プレートを、一晩、37℃でインキュベートした。PCRコロニースクリーニングの後シーケンシングして、sgRNAが正しく挿入されたかどうかについてコロニーを調べた。プラスミドはAddgene.org(Addgene plasmid numbers 82670-82677)から入手可能である。
各プレートから2つのコロニー由来の細菌をピペットチップで採取し、PCRチューブ中で、H2O、REDTaq(登録商標)ReadyMixTM PCRReaction Mix(Sigma)、および特定のプライマー(順プライマーGAGGGCCTATTTCCCATGATTCC、配列番号028;逆プライマーTCTTCTCGAAGACCCGGTG、配列番号029)と混合した。アニーリング温度64.9℃、35サイクルで、PCRを行った。陽性のコロニー(sgRNAが挿入)はPCRアンプリコンを示さないが、陰性のコロニーは264bpのアンプリコンを示す。
各LBプレートから2つのコロニーをピペットチップで採取し、50μg/mLのアンピシリンを添加した5mLのLB培地に播種した。培養物は一晩、37℃で増殖させた。製造者の推奨に従い、GenElute Plasmid Miniprep kit(Sigma)で培養物由来のプラスミドDNAを単離した。sgRNAの正しい挿入を、U6-順プライマー(ACTATCATATGCTTACCGTAAC、配列番号0043)を用いてプラスミドDNAをシーケンシングして確かめた。
DNA修復鋳型を、sgRNAの結合部位に隣接する相同ゲノムDNA配列として設計した。断りのない限り、可能な限りsgRNAの中心に修復鋳型を配置し、それにより対称的な相同性アームとした。断りのない限り、サイレント変異(すなわち、アミノ酸配列を変えない変異)をPAM配列内に導入した。短いssDNA鋳型は、IDTから購入した。凍結乾燥したssDNAオリゴを、ddH2O中で10μMに戻した。具体的な配列については、補表2を参照。CD90.1、CD45.1、およびFoxp3用のdsDNA鋳型(160bp、1kb、2kbおよび/または4kb)を、Genscriptから、pUC57にクローニングした合成DNAとして購入した(具体的な配列については、補表3を参照)。実験に用いる前に、Maxi preps(Sigma)で各プラスミドを下処理した。すべてのHDR実験において、環状HDR鋳型プラスミドを用いた。その方が、線状プラスミドを用いるより良い結果が得られたためである(データは不図示)。HDR鋳型を含むプラスミドは、Addgene.org(Addgene plasmid numbers82661-82669)から入手可能である。

別々に選別された細胞集団(例えば、CD45.2+/CD45.1-、CD45.2+/CD45.1+、CD45.2-/CD45.1+、およびCD45.2-/CD45.1-)由来のゲノムDNAを、当該細胞を抽出バッファ(100mM Tris(pH8.5)、5mM Na-EDTA、0.2% SDS、200mM NaCl、および100μg/mL プロテイナーゼK;すべてSigma)で、1時間、56℃でインキュベートして抽出した。プロテイナーゼKを、95℃で15分間、熱不活性化した。その後、サンプルを同体積のイソプロパノールと混合し、DNAの沈降を促進するために何回か転倒させた。2分間の遠心分離の後、上澄みを取り除き、ペレットを70%エタノールで洗浄した。遠心分離によりDNAをペレット状にし、空気乾燥させ、milliQ水に再懸濁し、NanoDrop device(Witec)で濃度を測定した。BamHI(順:TAAGCAGGATCCATTCCTTAGGACCACCACCTG、配列番号044)およびSalI(逆:TGCTTAGTCGACACACCGCGATATAAGATTTCTGC、配列番号045)突出部を含むPCRプライマーを購入(Microsynth)して、HDR実験用の2kbの領域を増幅した。この領域では、sgRNAの位置はPCR産物の中心にある。種々のゲノムDNAサンプル(2~6ng)のPCRには、Phusion polymerase(Thermo Scientific)を用いた。2kbのフラグメントに対して用いられた最適なアニーリング温度は、68.1℃であった。PCR産物を1.5%アガロースゲルにロードし、製造者(Macherey-Nagel)の推奨に従ってNucleospin gel and PCRclean-up purification kitを用いて、バンドを精製した。精製したPCR産物(160ng)を、BamHIバッファを用いて、1.5時間、37℃で、BamHIおよびSalIで消化した。消化したPCR産物を1.5%アガロースゲルにロードし、製造者の推奨に従ってNucleospin gel and PCR clean-up purification kitを用いて、バンドを精製した。消化・精製した2kbのPCRアンプリコン90ngを、1時間、22℃で、50ngまたは100ngのpGEM3Zプラスミドにライゲーションした。当該pGEM3Zプラスミドは、それぞれBamHI/SalIで消化し精製しておいたものである(Promega)。10μLのライゲーション反応物を50μLの氷冷した化学的にコンピテントなJM109細菌(Promegaから購入、またはRbClプロトコルhttp://openwetware.org/wiki/RbCl_competent_cellによって作製)と混合して、形質転換させた。混合物を30分間氷上でインキュベートし、続いて42℃で30秒間熱ショックを加え、続いて2分間氷上でインキュベートした。それから、200μLのSOC培地(Sigma)を添加し、1時間、37℃で細菌を増殖させた。すべての形質転換反応物を、50μg/mL アンピシリン、0.1mM IPTG(Promega)、および35μg/mL x-Gal(Promega)を含むLBプレート上に播種した。上記プレートを、一晩、37℃でインキュベートした。各プレートから、ピペットチップを用いて12個のコロニーを採取し、50μg/mL アンピシリンを添加したLB培地(5mL)に播種した。培養物を一晩、37℃で増殖させた。培養物由来のプラスミドDNAを、製造者の推奨に従いGenElute Plasmid Miniprep kit(Sigma)によって単離した。上記2kbのフラグメントに対して、T7、SP6、およびインターナルプライマー(GAGAAAGCAACCTCCGGTGT、配列番号0046)を用いたシーケンシングにDNAを供した。Lasergene(DNASTAR Inc.)を用いて配列を分析した。
ヒト初代T細胞を、健康なドナーの軟膜(Blutspendezentrum,Basel)から、LymphoprepTM(Stemcell Technologies)密度勾配を用いて単離した。製造者のプロトコルに従ってEasysep Human naive CD4+ T-cell enrichment kit(Stemcell Technologies)を用いて、ナイーブなCD4+T細胞を事前に濃縮した。あるいは、ナイーブT細胞の単離工程を経ずに、臍帯血をPBMCの源として用いた(ナイーブなT細胞が高頻度で現れることを考慮して)。純度を測るため、ナイーブなCD4+T細胞の濃縮前のサンプルおよび濃縮後のサンプルを、以下の抗体で染色した。αCD4-FITC(OKT-4)、αCD25-APC(BC96)、αCD45RA-BV711(HI100)、αCD45RO-BV450(UCHL1)、αCD62L-BV605(DREG-56)、αCD3-PerCP(HIT3a)、およびZombie-UV生体染色(いずれもBiolegendで購入したもの)。
血液または臍帯血由来のナイーブCD4+T細胞または全PBMCを、トランスフェクションに用いた。T細胞を活性化させるために、モノクローナル抗体(mAb)a-CD3(ハイブリドーマクローンOKT3、5μg/mL(高)、2.5μg/mL(中)、1μg/mL(低))およびa-CD28(ハイブリドーマクローンCD28、2.5μg/mL(高)、1μg/mL(中)、0.5μg/mL(低)、いずれもBiolegend)でコートした24ウェルプレート(Corning)中に、2×106個の細胞を播種した。培養条件は、50IU/mL 組み換えヒトインターロイキン-2(rhIL-2)(RD systems)の存在下にて、24時間、37℃、5%のCO2とした。24時間後、T細胞を収穫し、PBSで洗浄した。2×106個の活性化T細胞を、Amaxa Transfection System, T-020 program(プラスミド用)で、あるいはNeon(登録商標)Transfection System(ThermoFisher)を以下の条件で用いて、エレクトロポレーションした:電圧(1600V)、幅(10ms)、パルス(3)、100μLチップ、バッファR(RNP用)。6.5μgの空のプラスミドpx458(Addgene plasmid number: 48138)、またはcrRNA:tracerRNA-Atto 550(IDT)およびCas9(Berkeley)複合体で、細胞をトランスフェクションさせた。エレクトロポレーション後、24ウェルプレート中に細胞を播種した。培養条件は、650μLの完全培地に50IU/mL rhIL-2を加え、最初の活性化に用いた濃度の半分のプレート結合mAbs(すなわち抗CD3(2.5μg/mL、1.25μg/mL、0.5μg/mL)および抗CD28(1.25μg/mL、0.5μg/mL、0.25μg/mL))の存在下とした。GFP+細胞またはAtto550+細胞の発現は、24時間後、Fortessa analyzer(BD Biosciences)を用いて評価した。
Alt-R CRISPR crRNAおよびAtto550標識化tracrRNA(どちらもIDT)ならびにCas9ヌクレアーゼ(Berkeley)を含むCas9リボヌクレオタンパク質(RNP)を、Neon(登録商標)Transfection System(ThermoFisher)を用いて、マウス/ヒト初代T細胞またはEL4細胞に送達した。送達は、IDTの提供するプロトコル(https://eu.idtdna.com/pages/docs/default-source/CRISPR/idt_protocol_nep-of-jurkat-rnp-rt_crs-10061-prv2-1.pdf?sfvrsn=20)をアレンジしたものである。要約すると、RNAオリゴ(crRNAおよびtracrRNA)をNuclease-Free IDTEバッファ中で、それぞれ最終濃度200μMで再懸濁した。2つのRNAオリゴを等モル濃度で混合し、最終複合濃度44μMとした。それから、複合体を95℃で5分間加熱し、次に卓上で室温(15~25℃)まで冷却した。トランスフェクション前に、36μMのCas9タンパク質をcrRNA:tracrRNA複合体と緩やかに事前混合しておき、室温で10~20分間インキュベートした。IDTの推奨に従い、実験ごとに新たなcrRNA:tracrRNA複合体を調製した。
CD4+T細胞を、EasySep Mouse CD4+T Cell Isolation Kit(Stem cell Technologies)を用いて、C57BL6(CD45.2)マウスおよびC57BL6類似遺伝子型(CD45.1)マウスから単離した。RAG KOマウスを、1:1の比率の10×106個のCD45.2ドナーCD4+T細胞およびCD45.1ドナーCD4+T細胞で再生させた。T細胞の移植と同日に、マウスにPBSを腹腔内注射する(未処置群)か、あるいは、マウスに枯渇a-CD4 Ab(クローンGK1.5、250μg)を腹腔内注射した(3日間連続)。CD45.2ビオチン化抗体(分子量:160kDa、Biolegend)とストレプトアビジン-SAP複合体(ストレプトアビジン1個ごとに2.8個のサポリン分子、分子量:135kDa、Advanced Targeting Systems)とを1:1のモル比で結合させ、その後使用直前にPBSで稀釈して、CD45.2-ZAP抗毒素を調製した。これは、最初の公開(https://www.ncbi.nlm.nih.gov/pmc/articles/PMC5179034/)に記載されている方法と同じである。抗毒素、または非複合CD45.2抗体を含むコントロールを、静脈注射でin vivo投与した。1週間後、血液、末梢リンパ節(LN)、腸間膜LN(mesLN)、および脾臓(SP)を回収し、細胞を以下の蛍光色素複合mAbで染色した:抗CD45.2(104)、抗CD45.1(A20)、抗CD4(RM4-5)、抗CD3(145-2C11)(いずれもBiolegend)。サンプルをBD Fortessa(BD Biosciences)上で捕捉し、FlowJo software(Tree Star)を用いて分析した。
(a)C57BL6/N Thy1.2+マウス、(b)C57BL6 Thy1.1+/Thy1.2+マウス、または(c)C57BL6Thy1.1+マウスの血液を採取し、Thy1.2(mAbクローン53-2.1を用いる)およびThy1.1(mAbクローンOX-7を用いる)の発現を、FACSを用いて調べた。FACSプロットは、溶解した全血球に対するゲーティングを表わす。細胞をBD Fortessa上で捕捉し、FlowJo software(Tree Star)を用いて分析した。d)は、mus musculus(C57BL6)のThy1.2およびThy1.1アイソフォームのゲノム配列を整列させたものである。2つのアイソフォームは、正方形で示す一つのヌクレオチドで異なっている。
Cas9および抗生物質選択マーカー(ピューロマイシン)の哺乳類発現カセットをコードするが、sgRNAは有さないプラスミド(px459)で、EL-4細胞をエレクトロポレーションした。抗生物質による選択後、細胞を一つずつ選別して、サブクローンを確立させた。Cas9の存在は、各サブクローンから抽出されるゲノムDNAをPCRすることによって確認した。(A)ポジティヴ・コントロールとして、Cas9遺伝子組み換えマウス由来のゲノムDNAを用いた。CD45.2およびCD90.2を標的とするin vitroで転写したsgRNAをトランスフェクションさせて、Cas9の機能をテストした。(B)テストした6つのクローンすべてにおいて、2つのsgRNAのコトランスフェクションにより、48.3~61%の細胞における両遺伝子の二アレル性欠失が生じた。
SM+ Ly5.1由来のCD4細胞を、空のpx458プラスミド、または、ICOSおよびBCl6に対するsgRNAを含むプラスミドでトランスフェクションさせた。最初の活性化工程から48時間後に、GFP+細胞を選別した。50,000個の細胞を、C57BL6 Ly5.2レシピエントに静脈内注射した。T細胞移植から5日後、C57BL6レシピエントに、2×105PFUのアームストロングLCMVウイルスを腹腔内注射した。LCMV投与から7日後、マウスを安楽死させ、LN、mesLN、SPを摘出し、FACSでTFHマーカーを調べた。
Claims (13)
- 疾患の治療または予防に用いる医薬組成物であって、当該医薬組成物は編集済み細胞を含み、当該編集済み細胞は、
ゲノム位置を編集することにより、表面タンパク質の第1アイソフォームをコードする核酸配列が、当該第1アイソフォームとは異なる当該表面タンパク質の第2アイソフォームへと、アミノ酸マーカーに関して改変されており、
上記第1アイソフォームは天然アイソフォームであり、
上記第2アイソフォームは改変アイソフォームであり、
上記天然アイソフォームおよび上記改変アイソフォームは、当該天然アイソフォームおよび当該改変アイソフォームに特異的かつ選択的にそれぞれ結合する2種類の異なるリガンドによって区別可能であり、
上記改変アミノ酸マーカーは、2種類の異なるリガンドと、表面タンパク質の2種類のアイソフォームとの結合特性に関与しており、
上記編集済み細胞は、上記医薬組成物を投与することによりそれを必要とする宿主に移植され、
移植された上記編集済み細胞または上記宿主の非編集細胞は、上記表面タンパク質の上記第1アイソフォームまたは上記第2アイソフォームの発現に基づいて、選択的に枯渇され、
上記表面タンパク質は、CD90またはCD45である、医薬組成物。 - 選択的な細胞枯渇が、補体依存性細胞傷害(CDC)、抗体依存性細胞傷害(ADCC)、抗体薬物複合体(ADC)、またはキメラ抗原受容体(CAR)を有する細胞、によって達成される、請求項1に記載の医薬組成物。
- 上記第2アイソフォームは、人工変異、または、稀だが天然に生じる変異を含み、
上記人工変異、または、上記稀だが天然に生じる変異は、内因性表面タンパク質の抗原性を変えて、改変エピトープを提供するよう設計されており、
上記改変エピトープは、(i)上記改変エピトープを特異的かつ選択的に認識するリガンドによって、上記編集済み細胞を枯渇させること、または(ii)天然エピトープを選択的に認識するが上記改変エピトープを認識しないリガンドによる枯渇に対する抵抗性を、上記編集済み細胞に与えること、に用いられる、
請求項1または2に記載の医薬組成物。 - 下記(i)または(ii)を満たす、請求項1から3のいずれか1項に記載の医薬組成物:
(i)上記第2アイソフォームに特異的なリガンドは、上記第2アイソフォームに選択的に結合する抗体である;
(ii)上記第1アイソフォームに特異的なリガンドは、上記第1アイソフォームに選択的に結合する抗体である。 - 被験体における、移植片対宿主病を治療するために、
上記第2アイソフォームの発現に基づいて、上記被験体内において排除される、請求項1から4のいずれか1項に記載の医薬組成物。 - キメラ抗原受容体(CAR)を有する、請求項1から5のいずれか一項に記載の医薬組成物。
- 上記第2アイソフォームは、CD90の天然アイソフォームから改変されたCD90の改変アイソフォームであり、
上記CD90の改変アイソフォームは、CD90の天然エピトープから改変されたエピトープを有する、請求項1から6のいずれか一項に記載の医薬組成物。 - 上記第2アイソフォームは、CD45の天然アイソフォームから改変されたCD45の改変アイソフォームであり、
上記CD45の改変アイソフォームは、CD45の天然エピトープから改変されたエピトープを有する、請求項1から7のいずれか一項に記載の医薬組成物。 - 上記編集済み細胞は、CD90の天然エピトープまたはCD45の天然エピトープを認識するキメラ抗原受容体をさらに有し、
上記医薬組成物は、それを必要とする被験体において、
CD90+造血細胞またはCD45+造血細胞を枯渇させるために用いられ、
CD90の改変エピトープまたはCD45の改変エピトープを有する編集済み細胞は枯渇させないために用いられる、
請求項7または8に記載の医薬組成物。 - CD90の改変エピトープまたはCD45の改変エピトープを有する編集済み細胞が、枯渇段階より前または枯渇段階中に、被験体に移植される、請求項9に記載の医薬組成物。
- 上記編集済み細胞は、造血細胞である、請求項1から10に記載の医薬組成物。
- CD45の天然エピトープを認識するキメラ抗原受容体を有する細胞(CAR45細胞)を含む医薬組成物であって、
それを必要とする被験体における造血悪性腫瘍および他の非悪性造血疾患の治療に用いられ、
上記被験体は、CD45の改変エピトープを発現するように編集された編集済み造血細胞を移植され、
上記編集済み造血細胞は、上記CAR45細胞によって枯渇され得ない、医薬組成物。 - 上記編集済み造血細胞は、自系の造血幹細胞、または異質遺伝子型の造血幹細胞である、請求項12に記載の医薬組成物。
