セリアック病は、人口のおよそ1%が罹患する自己免疫疾患である1,2。この疾患は、小麦粉中の主要タンパク質であるグルテン、ならびに大麦およびライ麦中の関連タンパク質に対する炎症反応を特徴とする2。グルテンは、糖タンパク質であるグリアジンおよびグルテニンの不均質な混合物で構成されている3。摂取されると、α‐グリアジンは胃および腸のプロテアーゼによって部分的に分解されてオリゴペプチドとなるが、該オリゴペプチドはその並外れて高いプロリンおよびグルタミンの含量が原因でそれ以上のタンパク質分解に抵抗性を有する3(図1)。不完全なタンパク質分解から生じる、セリアック病の人々の腸内で炎症および損傷を刺激する免疫原性のオリゴペプチドは、PQモチーフに富んでいる4,5(図1)。現在、この疾患の唯一の治療は食事からグルテンを完全に排除することであるが、これは、現代の食物製品中にこのタンパク質が遍在するため為し遂げることは困難である6。

α‐グリアジンエンドペプチダーゼの選択およびコンピュータ計算による設計
胃内の条件下でグルテンペプチドを分解することができる新規なプロテアーゼを工学的に設計するために、本発明者らは最初に、我々の工学的設計努力の出発点として適切なプロテアーゼを同定することに焦点を置いた。理想的には、この鋳型プロテアーゼは低いpHにおいて安定性および活性を兼ね備えたうえでジペプチドアミノ酸モチーフに対する特異性も実証されるものとなろう。本発明者らは、酵素クマモリシン‐As(KumaWT)を鋳型として同定したが、これはこのプロテアーゼが元来pH範囲2〜4にわたって最適活性を有するからであり12、このpH範囲は食事が摂取される前後のヒト胃内のおよそのpH範囲(それぞれpH2および4)と一致している13。KumaWTはさらに、生理学的に妥当な温度37℃において高い安定性および活性を示す14。加えて、この酵素の精製は容易であって大腸菌における標準的な組換えタンパク質生産方法を使用してかなりの収量を生じ14、このことは突然変異体ライブラリのスクリーニングにとっても、またOETで使用するための大規模バッチにおける最終的な生成にとっても重要な特性である。最後に、KumaWTは元来、単一アミノ酸特異性とは対照的に特定のジペプチドモチーフを認識する14。これは消化時に摂取される必要のある経口プロテアーゼ治療薬にとって重要な特性である、というのも、ジペプチド特異性は胃の中の他の食物由来ペプチドによる競合的阻害の低減をもたらすはずであるからである。
‐グリアジン全体にわたって見出される共通の免疫原性モチーフに相当するテトラペプチド、PQLP(配列番号68)がP2〜P2’活性部位の位置へとモデル化された。この構造は既に活性部位に結合したポリペプチドを包含しており、よってこのポリペプチドの残基がロゼッタを使用してPQLP(配列番号68)テトラペプチドモチーフへと変異せしめられた。該テトラペプチドの0.8nm(8Å)半径以内の合計75個の残基が、S1ポケット内でのグルタミンの結合を促進する突然変異を見出すために、天然に存在する20種のアミノ酸のうちいずれかへと無作為化された。これらの突然変異は、新たな酵素‐PQLP基質複合体の全体エネルギーが天然基質と比較して低減されるか、または5ロゼッタエネルギー単位を越えて増加しなかった場合に、許容された。より小さな中性アミノ酸であるグルタミンを受け入れるために、本発明者らは我々のコンピュータ計算による取り組みを、1)設計過程においてS1ポケットの負電荷を除去すること、2)大きなアミノ酸であるアルギニンのグルタミンへの置換から生じた空間を埋めること、および3)グルタミンのアミド官能基に水素結合を供給すること、に注力した。このコンピュータ計算によるモデル化から、1〜7個の同時突然変異を含有する107個の新規設計物が得られた。これらの設計タンパク質はその後構築されて、PQLP(配列番号68)ペプチドに対するその触媒活性が評価された。
テーブル1 精製および配列決定が行われたすべての突然変異体のPQモチーフに対する加水分解活性を野生型クマモリシン‐Asと比較した変化倍率。これらは、精製、配列決定、および純粋タンパク質のアッセイにおいて野生型クマモリシンと比較する試験が行われたすべての突然変異体についての変化倍率の結果である(補足テーブル1に記載のようにして計算された)。アッセイは、0.0125mg/mLの酵素終濃度および5μΜの基質濃度を用いてpH4で行われた。
然変異はさらに、天然のKumaWT基質の正に荷電したアルギニン残基を安定させると予想される2つの酸性残基の除去も行う(図2)。部位特異的突然変異導入の際に偶然に組込まれたV119Dはプロペプチドドメイン内に位置し、したがって成熟型酵素の触媒活性には影響を及ぼさない。その他の3つの変異はP2‐P2’ポケット内の残基と直接接触せず、したがって、ヘキサペプチドの他の構成成分、発蛍光団、または消光物質との相互作用を導入する可能性が高い。G319S/D358G/D368Hの三重変異体だけではKumaWTと比較して7倍しか触媒活性の上昇を示さず;KumaMax(商標)について測定されるよりも概算で17倍低いので、観察された全体的な触媒反応増大にとって上記の突然変異が重要であることは明らかである。
免疫原性グルテン基質アナログFQに対するKumaMax(商標)およびKumaWTの触媒反応効率は、6〜100μΜの基質について速度対基質曲線をフィッティングすることにより計算されたように、それぞれ568M−1s−1および4.9M−1s−1であることが分かった(テーブル2)。これらの値は、KumaMax(商標)が上述の初期活性スクリーニングにおいてFQ基質に対する酵素活性の120倍の増大を示したという観察と一致している。残念ながらこれらの基質濃度では速度の有意な飽和は観察されず、したがって個々の反応速度定数kcatおよびKMは測定できなかった。これは驚くべきことではない、というのも、KumaWTの反応速度定数の過去の分析からは40μΜのKmが報告されている。したがって、有意な飽和は100μΜ未満の基質濃度では予想されないであろう。
テーブル2.KumaMax(商標)およびKumaWTについてのペプチド基質の反応速度定数。基質100μΜまで飽和は観察されなかったので、蛍光(Fl)消光性(Qu)のPQPQLP(配列番号34)ペプチドに関するKumaWTおよびKumaMa(商標)についての触媒反応効率(kcat/KM M−1s−1)はいずれも直線に対してフィッティングされた。蛍光シグナルは、生成物の蛍光の基質クエンチングの説明となる標準曲線を用いて、「材料および方法」に記載されているようにして定量化された。pNAが連結されたペプチドについての触媒反応効率も同様の方式で決定され、「材料および方法」に記載されている。全てのフィッティングについて少なくとも6回独立に測定された速度が用いられ、R2は0.9より大きかった。n.d.は未検出。
P2位およびP1位に次のアミノ酸すなわち:プロリン‐グルタミン(PQ)、プロリン‐アルギニン(PR)、グルタミン‐プロリン(QP)、およびプロリン‐グルタミン酸(PE)を有するものであった。触媒反応効率が各基質について計算され、テーブル2に報告されている。FQ基質に対する触媒活性の測定と同じように、KumaWTまたはKumaMax(商標)によるこれらのペプチドに対する活性の飽和は観察されなかった。これは、pNA基がΡ1’ポケットにおける結合を部分的に妨害することを示唆している、というのも、代替KumaWT基質について過去に報告された飽和レベルを十分に越える1mMまでの基質濃度について試験が行われたからである。
のリフォールディングのために過去に報告された方法11,17,18を使用して可溶性タンパク質を得ることができず、よって本発明者らはオンカラムリフォールディングの手法を使用し、その結果可溶性タンパク質を生産した。この可溶性EP‐B2はpH4で予測どおりの自己プロセシング活性を示したが11(データは示さない)、この酵素の活性の欠如は、該酵素が本発明者らの方法を使用しても適切にリフォールディングしなかった可能性を示唆している。これは、異なるタンパク質発現ベクターの使用に起因する別のN末端およびC末端タグが原因であることも考えられ、詳細な調査が必要である。
低いpHにおける触媒活性の実証に加えて、ヒトの消化管での使用が意図されるいかなるタンパク質治療薬も、消化プロテアーゼによる分解への抵抗性を示さなければならない。胃および小腸において最も豊富な2つのプロテアーゼは、それぞれペプシンおよびトリプシンである。ペプシンは胃の低いpH範囲で最適なタンパク質分解活性を示す一方、トリプシンは小腸のより中性側のpHにおいて主として活性を有する。これらのプロテアーゼによる分解に対するKumaMax(商標)の抵抗性を評価するために、0.01または0.1mg/mLのKumaMax(商標)が、ペプシンおよびトリプシンのいずれにとっても生理学上適切な濃度である0.1mg/mLの各プロテアーゼとともに、該プロテアーゼそれぞれの至適pH範囲でインキュベートされた。SC PEPおよびEP‐B2が対照として含められたが、これは、EP‐B2はペプシンには抵抗性であるがトリプシンには弱いことが立証されており、かつSC PEPは両プロテアーゼに対する感受性を示すからである11,15。各タンパク質はそれぞれのプロテアーゼの存在下または非存在下で30分間インキュベートされ、その後タンパク質は熱で不活性化され、残存しているタンパク質分解を受けていないものの比率がSDS‐PAGEゲルを使用して測定された(図3)。
免疫原性ペプチドアナログに対してKumaMax(商標)によって示された高レベルの触媒活性は(テーブル2)、グルテン不耐症のOETにおける治療薬としてのKumaMax(商標)の使用が期待できることを実証している。しかしながら、これらのアッセイは、この酵素がグルテン由来の関連する免疫原性ペプチドを分解する能力を直接評価するものではない。したがって本発明者らは、α9‐グリアジンすなわちQLQPFPQPQLPY(配列番号70)の中に存在する免疫優勢ペプチドに対するKumaMax(商標)の直接的なタンパク質分解活性について調べた。
酵素療法はセリアック病の治療のための魅力的な方法であるが、それはこの治療形態が静脈内注射を必要としないことになるからである。しかしながら、セリアック病の有効な治療薬であるために必要なすべての特性を示す、OETで使用するための適切なプロテアーゼを同定することが課題である。具体的には、OETで使用される理想的なプロテアーゼは、37℃で2〜4のpH範囲で活性を維持し、かつ一般的な消化プロテアーゼによる分解に抵抗性を有することになろう。加えて、該タンパク質治療薬は、理想的には免疫原性のグルテン由来ペプチドに見出される共通モチーフについて厳格な特異性を示すことになろう。最後に、該タンパク質は組換え法を使用して容易に生産されるべきである。単一の天然の酵素がこれらの特性をすべて包含することはなさそうであるが、本発明者らは、これらの重要な特性のうちいくつかを有しているタンパク質が、コンピュータ分析、突然変異誘発、およびスクリーニングを通じて、その欠けている性質を示すように工学的に設計されうることを実証する。
タンパク質の発現および精製
pET29bプラスミド内に組込まれた、対象の各タンパク質をコードする遺伝子は、形質転換により大腸菌BL21(DE3)細胞内に導入された。個別のコロニーが採取さ
れ、50μg/μLカナマイシンを含むTerrific Broth(商標)(TB+Kan)に接種され、37℃で終夜インキュベートされた。500uLの終夜培養物が500mLの自動誘導培地(5gトリプトン、2.5g酵母エキス、465mL ddH2O)に添加され、37℃でおよそ4時間振とうされ、次に自動誘導成分が添加された(500uL MgSO4、500uLの1000×微量金属、25mLの20×NPS、10mLの20×5052、500uLの50mg/mL Kan)。その後、培養物は18℃で30時間に振とうされてから遠沈された。ペレットは10mLの1×PBSに再懸濁され、次に5mLの溶解バッファー(50mM HEPES、500mM NaCl、1mM bME、2mg/mLのリゾチーム、0.2mg/mLのDNase、ddH2O)とともに超音波処理することで溶解され、遠沈された。タンパク質はその後1mLのTALON(登録商標)コバルトアフィニティカラムで精製された。KumaMax、KumaWT、およびSC Pepは20mLの洗浄バッファー(10mMイミダゾール、50mM HEPES、500mM NaCl、1mM bME、ddH2O)で3回洗浄され、次に15mLの溶出バッファー(200mMイミダゾール、50mM HEPES、500mM NaCl、1mM bME)中に溶出された。EP‐B2はカラム上でリフォールディングされねばならず、よって溶解後にペレットは10mLのEP‐B2バッファーに再懸濁されたが、該バッファーは、EP‐B2封入体の変性を可能にするためにddH2Oの代わりに塩酸グアニジン中で希釈されるという点でのみ洗浄バッファーと異なっている。この再懸濁物はペレット化され、上清(変性EP‐B2を含む)は0.8μmフィルタを用いてカラム上へ向けてろ過された。EP‐B2は20mLのEP‐B2バッファーで1回洗浄され、その後カラム上でタンパク質をリフォールディングするために20mLの洗浄バッファーで2回洗浄された。タンパク質は15mlの溶出バッファーを用いて溶出された。全てのタンパク質は15mLから〜500uLまで濃縮され、次いで1Lの透析バッファー(20%グリセロール、50mM HEPES、500mM NaCl、1mM bME)の中で1回透析された。タンパク質濃度は、KumaWTおよびすべてのKumaWTバリアントについては53,985M−1cm−1、SC Pepについては152,290M−1cm−1、およびEP‐B2については58,245M−1cm−1の吸光係数を用いて分光測光法で計算された。
KumaWTに突然変異を生成するためにキュンケル(Kunkel)の突然変異誘発法が使用された。プレートから採取された個別のコロニーは、深型の96ウェルプレートで増殖せしめられた。Triton(登録商標)バッファー(1%の100×Triton、1mg/mLのリゾチーム、0.5mg/mLのDNase、1×PBS)を用いて細胞を溶解した後、上清は100mM酢酸ナトリウムバッファーでpH4に調節された。FQ基質に対する活性について粗くスクリーニングするために、10uLの上清が96ウェル黒色プレート内の5μΜの基質90uLに添加され、蛍光が1時間にわたって30秒間隔で測定された。
活性スクリーニングにおいてFQ基質に対し最も高い活性を示したクマモリシン‐Asのバリアントは、配列が決定され、次いで小スケールで精製された。500uLのTB+Kan終夜培養物は50mLのTB+Kanに添加され、光学密度0.5〜0.8に達するまで37℃で増殖せしめられた。IPTGが0.5mMになるように添加され、培養物は22℃で16〜24時間発現せしめられた。細胞は遠沈され、500uLの洗浄バッファー(1×PBS、5mMイミダゾール、ddH2O)中に再懸濁され、2mLのエッペンドルフ(登録商標)チューブに移され、1mLの溶解バッファー(1×PBS、5mMイミダゾール、2×Bug Buster(商標)、2mg/mLのリゾチーム、0.2mg/mLのDNase、ddH2O)中で溶解された。遠心分離後、上清は新しいチューブへ傾瀉された。200uLのTALONコバルト樹脂を備えたカラムがエッペンドル
フチューブ内に置かれ、上清が該カラムの上に注がれて20分間振り動かされた後、遠沈されて通過画分が廃棄された。タンパク質は500uLの洗浄バッファーで3回洗浄され、洗浄の間の通過画分は廃棄された。酵素は200uLの溶出バッファー(1×PBS、200mMイミダゾール、ddH2O)中で溶出され、濃度は53,985M−1cm−1の吸光係数を使用して分光測光法により算出された。
グルテン分解に関する酵素バリアントの傾向は、蛍光消光されたα‐グリアジンヘキサペプチドアナログQXL520‐PQPQLP‐K(5‐FAM)‐NH2(FQ)(配列番号69)を基質とした加水分解によって測定された。各酵素は100mMのpH4酢酸ナトリウムバッファー中で室温にて15分間インキュベートされた。15分後、50uLの蛍光基質がペプチド終濃度100、50、25、12.5、6.25、および0μΜの範囲で添加され、すべての基質濃度変動値にわたって0.05μΜのKumaMax(商標)、0.5μΜのKumaWT、0.5μΜのSC Pep、および0.5μΜのEP‐B2の濃度が維持された。プレートの読み取りは直ちに分光光度計で1時間、励起波長に455nmを使用し、485nmの発光波長を読み取って行われた。
酵素の安定性は、消化プロテアーゼであるペプシンおよびトリプシンの存在下で測定された。KumaWT、KumaMax(商標)、SC Pep、およびEP‐B2は、各消化プロテアーゼの天然のpH環境と一致するバッファー中でインキュベートされた。ペプシン消化アッセイ用に酵素をプレインキュベートするためにはpH3.5の100mM酢酸ナトリウム、およびトリプシン消化アッセイ用にはpH7.5の透析バッファー(「タンパク質の発現および精製」を参照)が使用された。実験用の酵素はそれぞれ0.2mg/mLの濃度で各バッファー中にて37℃で15分間インキュベートされた。
完全長α9‐グリアジンに対する酵素活性は高速液体クロマトグラフィー‐質量分析法を使用して測定された。各酵素について、pH4の1M酢酸ナトリウムバッファー7μLが5μΜの酵素28μLに添加され、別個の3μLのグリアジンのチューブと並んで37℃で15分間インキュベートされた。次に27μLの各酵素混合物、および対照として27μLの透析バッファーがグリアジンの各チューブに添加された。これらはもう一度37℃でインキュベートされ、10、20、30、40および50分において5μLの試料が取り出された。各時点の試料は、1%のギ酸およびおよそ33μΜのロイペプチンを含んだ95μLの80%アセトニトリル中で停止処理された。該試料は、様々なプロテアーゼによるグリアジン分解を経時的に比較するためにHPLCで分析された。
