本出願は、2004年2月10日に提出された「短鎖RNA機能の配列特異的阻害(Sequence Specific Inhibition of Small RNA Function)」と題するUSSN 60/543,796号、および2003年11月26日に提出された「短鎖RNA機能の配列特異的阻害(Sequence Specific Inhibition of Small RNA Function)」と題する米国特許出願第60/525,474号の恩典を請求する。これらの出願のすべての内容は、参照として本明細書に組み入れられる。

エンドリボヌクレアーゼであるDicerは、遺伝子発現を調節する2つのタイプの短鎖調節性RNA:短鎖干渉RNA(siRNA)およびマイクロRNA(miRNA)を生成する(Bernstein et al., 2001;Grishok et al, 2001;Hutvagner et al., 2001;Ketting et al., 2001;Knight and Bass, 2001)。動物において、siRNAは標的mRNAの切断を導き(Elbashir et al., 2001c;Elbashir et al., 2001d)、一方、miRNAは標的mRNAの翻訳を阻止する(Lee et al., 1993;Reinhart et al., 2000;Brennecke et al., 2003;Xu et al., 2003)。最近のデータからは、siRNAおよびmiRNAはいずれも類似の、さらにはおそらく同一の、タンパク質複合体に組み込まれていること、ならびにmRNAが破壊または翻訳のいずれの調節を受けるかの重要な決定要因は短鎖RNAとそのmRNA標的との配列相補性の程度であることが示唆されている(Hutvagner and Zamore, 2002;Mourelatos et al., 2002;Zeng et al., 2002;Doench et al., 2003;Saxena et al., 2003;Zeng et al., 2003a)。

本発明は、RNAサイレンシングを、標的指向的で配列特異的な様式で、選択的に阻害するための方法の発見に関する。本発明はしたがって、RISC不活性化因子を特徴とする(例えば、2'-O-メチルオリゴヌクレオチド。さらに当業者は、有効なRISC不活性化因子を、例えば、ロックド核酸(LNA)、ホスホロチオエート修飾物またはその他の等価物を含むオリゴヌクレオチドを用いて合成することもできることを認識しているであろう)。RISC不活性化因子の一形態、具体的には2'-O-メチルオリゴヌクレオチドが、インビボおよびインビトロでの短鎖RNA依存的RNAサイレンシングを強力かつ不可逆的に阻害しうるものとして同定された。siRNAに対して相補的な2'-O-メチルオリゴヌクレオチドは、ショウジョウバエ胚溶解物およびHeLa細胞S100抽出物ならびに培養ヒトHeLa細胞におけるmRNA切断を阻止しうることが示された。線虫カエノラブディティス-エレガンス(Caenorhabditis elegans)において、miRNA let-7に対して相補的な2'-O-メチルオリゴヌクレオチドは、let-7機能喪失型の表現型模写を誘導した。固定化した2'-O-メチルオリゴヌクレオチドを用いることにより、遺伝学的研究によってlet-7機能との関連が以前に指摘されているC.エレガンスのArgonauteタンパク質ALG-1およびALG-2が、let-7を含むタンパク質-RNA複合体の構成要素であることが示された。以上のことから、2'-O-メチルRNAオリゴヌクレオチドがインビボでの短鎖RNA機能を阻止するための効率的かつ直接的な手法であること、さらにそれらがRNAサイレンシング経路を媒介する短鎖RNA結合性タンパク質を同定するためにも有用であることが示された。
本発明は、インビトロおよびインビボの双方においてRNAサイレンシングの調節に用いるのに適したRISC不活性化因子、例えばRISC阻害因子を特徴とする。インビボの方法は、一般的なRNAサイレンシングの調節の目的にも、RNAサイレンシングの調節(例えば、阻害)が望ましい治療応用のどちらにも有用である。
1つの好ましい局面において、本発明のRNA分子、例えばsiRNAおよびmiRNA、ならびにRISC不活性化因子は、血清中または細胞培養のための増殖培地中での安定性を向上させるために修飾される。安定性を高めるために、3'残基を分解に対して安定化してもよく、例えば、それらがプリンヌクレオチド、特にアデノシンまたはグアノシンヌクレオチドからなるように選択することができる。または、修飾された類似体によるピリミジンヌクレオチドの置換、例えば、2'-デオキシチミジンによるウリジンの置換も許容され、これはRNA干渉の効率には影響を及ぼさない。例えば、2'ヒドロキシル基の欠如は、組織培養液中でのss-siRNAのヌクレアーゼ耐性を大きく高めると考えられる。
特徴とされるいくつかの態様において、本発明は、RNAサイレンシングの媒介において効力を発揮するshRNAを提供する。短鎖siRNA二重鎖とは異なり、短鎖ヘアピンRNA(shRNA)は、miRNAの天然の前駆体によく類似しており、RNAサイレンシング経路の最上位に参入する。この理由から、shRNAは、天然のRNAサイレンシング経路の全体を通じて与えられることにより、RNAサイレンシングをより効率的に媒介すると考えられている。
shRNAは、一本鎖(これは一般に相補的な2つの部分を含み、二重鎖ステムを形成する)およびループ(これはステムの2つの部分を連結する)を有する。1つの好ましい態様において、本発明の短鎖ヘアピンRNAは、所望のsiRNAを送達するように設計された人工的構築物である。
本発明のRNAサイレンシング物質(例えば、siRNA、miRNAなど)およびRISC不活性化因子は、当技術分野で知られた標準的な方法により、例えばDNA自動合成装置(Biosearch社、Applied Biosystems社などが販売しているもの)などを用いることにより、合成することができる。RNAサイレンシング物質およびRISC不活性化因子は、本明細書に記載したように直接用いることができる。RNAサイレンシング物質は、特異的mRNAを破壊のためにターゲティングすることが望ましい細胞に対して、インビトロまたはインビボで送達することができる。さらに、ある種のRNAサイレンシング物質(例えば、siRNA)を、当技術分野で公知の方法により、適切なベクターから発現させることもできる。核酸を基にした分子を細胞に送達するためには、さまざまな方法が開発されている。例えば、インビボ送達のためには、分子を組織部位に直接注入すること、または全身投与することができる。インビトロ送達には、電気穿孔法およびリポフェクション法などの当技術分野で公知の方法が含まれる。
核酸を導入する物理的方法には、核酸(例えば、RNA分子および/またはRNAサイレンシング物質)を含む溶液の注入、核酸(例えば、RNA分子および/またはRNAサイレンシング物質)によって覆われた粒子による射入、細胞または生物体を核酸(例えば、RNA分子および/またはRNAサイレンシング物質)の溶液中に浸漬すること、または核酸(例えば、RNA分子および/またはRNAサイレンシング物質)の存在下での細胞膜の電気穿孔法が含まれる。ウイルス粒子中にパッケージ化されたウイルス構築物は、発現構築物の細胞内への効率的な導入、および発現構築物によってコードされるRNA分子またはサイレンシング物質の転写の両方を実現すると考えられる。核酸または核酸を基にした作用物質を細胞に導入するために、脂質を介した担体輸送、リン酸カルシウムなどの化学物質を介した輸送といった当技術分野で公知のその他の方法を用いてもよい。このようにして、核酸を基にした作用物質を、以下の活性の1つまたは複数を遂行する成分とともに導入してもよい:細胞による取り込みを強める、一本鎖のアニーリングを阻害する、一本鎖を安定化する、または標的遺伝子の阻害を他の様式で増強する。
発現アレイは、一本鎖核酸分子、例えばポリヌクレオチドプローブを、二次元マトリックスまたはアレイ状の基質に結合させることによって作製することができる。それぞれの一本鎖ポリヌクレオチドプローブは、少なくとも5、10、15、20、25、30、35、40もしくは50個またはそれよりも多くの連続したヌクレオチドを含みうる。アレイは、アッセイする細胞、組織または生物体の、単一のRNAからトランスクリプトソーム全体(例えば、変異型スプライス形態および変異型配列を含む)にわたるプローブの包括的集成物までに至る、任意の数のRNAに対するプローブを含みうる。
アレイは当技術分野で公知であり、配列の点で遺伝子産物(例えば、cDNA、mRNA、cRNA、ポリペプチドおよびそれらの断片)に対応するプローブを、既知の位置に特異的にハイブリダイズまたは結合させることができる表面からなる。アレイは、それぞれの位置が遺伝子によってコードされる産物(例えば、タンパク質またはRNA)の離散的な結合部位に相当し、結合部位が生物体のゲノム中の遺伝子の大部分またはほとんどの産物に対して存在するようなマトリックスであってもよい。1つの態様において、「結合部位」(本明細書では以後「部位」)とは、特定の同種(cognate)cDNAを特異的にハイブリダイズさせることができる核酸または核酸類似体のことである。結合部位の核酸または類似体は、例えば、合成オリゴマー、完全長cDNA、完全長に満たないcDNA、または遺伝子断片でありうる。
上述したように、特定の同種cDNAが特異的にハイブリダイズしうる「結合部位」は通常、その結合部位に結合した核酸または核酸類似体である。これらのDNAは、例えば、ゲノムDNA、cDNA(例えば、RT-PCRによる)またはクローニングされた配列からの遺伝子セグメントのポリメラーゼ連鎖反応(PCR)増幅によって得ることができる。PCRプライマーは、一意的な断片(すなわち、アレイ上の他のいずれの断片とも、10塩基を上回る連続した同一な配列を共通に有していない配列)の増幅をもたらす、遺伝子またはcDNAの既知の配列に基づいて選択される。必要な特異性および最適な増幅特性を備えたプライマーの設計にはコンピュータプログラムが有用である。例えば、Oligoバージョン5.0(National Biosciences(商標))を参照されたい。非常に長い遺伝子に対応する結合部位の場合には、オリゴ-dTプライマーを有するcDNAプローブをアレイにハイブリダイズさせた場合に完全長に満たないプローブが効率的に結合するように、遺伝子の3'末端の近傍のセグメントを増幅することが時には望ましいと考えられる。一般的にはアレイ上の各遺伝子断片の長さは約50bp〜約2000bpであると考えられ、より一般的には約100bp〜約1000bp、通常は約300bp〜約800bpであると考えられる。PCR法は周知であり、例えば、Innis et al. eds., 1990, PCR Protocols:A Guide to Methods and Applications, Academic Press Inc. San Diego, Calif.(これはその全体が参照として組み入れられる)に記載されている。核酸の単離および増幅のためにはコンピュータ制御されたロボット工学システムが有用である。
核酸分子または類似体を固体支持体に対して結合させるが、これはガラス、合成樹脂(例えば、ポリプロピレン、ナイロン)、ポリアクリルアミド、ニトロセルロースまたはその他の材料でできたものでよい。核酸分子を表面に結合させるための方法の一例は、Schena et al.(1995) Science 270:467-470(その内容は参照として本明細書に明示的に組み入れられる)に一般的に記載されているように、ガラスプレート上に印刷することによる。この方法は、cDNAのアレイを調製するために特に有用である。DeRisi et al.(1996) Nature Genetics 14:457-460;Shalon et al.(1996) Genome Res. 6:639-645;およびSchena et al.(1995) Proc. 全RNAおよびポリ(A)+RNAを調製するための方法は周知であり、Sambrook et al.、前記に一般的に記載されている。1つの態様において、RNAは、本発明における関心対象のさまざまなタイプの細胞から、チオシアン酸グアニジウム溶解に続いてCsCl遠心処理を用いることで抽出される(Chirgwin et al.(1979) Biochemistry 18:5294-5299)。ポリ(A)+RNAは、オリゴ-dTセルロースを用いた選択によって選択される(Sambrook et al.、前記を参照)。
1つの検出方法では、固定化された核酸分子またはプローブのアレイを、放射性標識または蛍光標識を結合させた標的核酸分子を含む標的試料と接触させる。標的核酸分子をアレイ上のプローブに対してハイブリダイズさせ、ハイブリダイズしなかった分子は除去する。蛍光標識した標的に関しては、ハイブリダイズした標的核酸分子を含むアレイに、その蛍光標識を励起させる光を当てる。その結果得られた蛍光強度または輝度を検出する。または、放射性標識された標的に関しては、放射性標識の放射を検出する。
核酸ハイブリダイゼーションおよび洗浄の条件は、プローブが特定のアレイ部位に対して「特異的に結合する」または「特異的にハイブリダイズする」ように、すなわち、プローブが、相補的核酸配列を有する配列アレイ部位に対してはハイブリダイズする、二重鎖を形成する、または結合するが、非相補的な核酸配列を有する部位とはハイブリダイズしないように選択される。本明細書で用いる場合、1つのポリヌクレオチド配列は、ポリヌクレオチドのうち短い方が25塩基と等しいかそれ未満であれば、標準的な塩基対合則を用いてミスマッチがない場合、またはポリヌクレオチドのうち短い方が25塩基より長ければ、ミスマッチが5%を上回らない場合には、別のポリヌクレオチド配列に対して相補的であるとみなされる。好ましくは、ポヌクレオチドは完全に相補的である(ミスマッチがない)。特異的ハイブリダイゼーション条件が特異的ハイブリダイゼーションもたらすことは、陰性対照を含むハイブリダイゼーションアッセイを行うことによって容易に示すことができる(例えば、Shalon et al.、前記およびChee et al.、前記を参照)。
蛍光標識プローブを用いる場合には、転写物アレイの各部位での蛍光発光を、走査型共焦点レーザー顕微鏡によって検出することが好ましい。1つの態様においては、適切な励起線を用いる別々のスキャニングを、用いる2種類のフルオロフォアのそれぞれに対して行う。または、2つのフルオロフォアに対して特異的な波長での同時標本発光を可能にするレーザーを用い、2つのフルオロフォアからの発光を同時に分析することもできる(Shalon et al., 1996, A DNA array system for analyzing complex DNA samples using two-color fluorescent probe hybridization, Genome Research 6:639-645を参照。これはその全体がすべての目的において参照として組み入れられる)。アレイを、コンピュータ制御されたX-Yステージおよび顕微鏡用対物レンズを備えたレーザー蛍光スキャナによって走査することもできる。2つのフルオロフォアの逐次的励起は多重系列の混合ガスレーザーを用いて行い、放出された光を波長別に分割して、2つの光電子倍増管を用いて検出する。蛍光レーザースキャニング装置35は、Schena et al., 1996, Genome Res. 6:639-645および本明細書で引用した他の参考文献に記載されている。または、Ferguson et al., 1996, Nature Biotech. 14:1681-1684によって記載された光ファイバー束を用いて、多数の部位でのmRNAの存在度のレベルを同時にモニターすることもできる。
本発明は、異常または望ましくない遺伝子の発現または活性と関連性のある障害のリスクがある(またはそれに対する感受性がある)かその障害を有する対象を治療する、予防的および治療的方法の両方を提供する。本明細書で用いる「治療」または「治療すること」とは、疾患もしくは障害、疾患もしくは障害の症状または疾患に対する素因を治癒させる、癒す、軽減する、緩和する、変化させる、修復する、寛解させる、改善するまたは影響を及ぼすことを目的とする、疾患もしくは障害、疾患もしくは障害の症状または疾患に対する素因を有する患者に対する治療薬(例えば、短鎖RNA阻害因子、例えばsiRNA阻害因子)の適用もしくは投与、または患者由来の単離された組織または細胞系に対する治療薬の適用もしくは投与と定義される。
1つの局面において、本発明は、対象における標的遺伝子の異常または望ましくない発現または活性と関連性のある疾患または状態を、対象に治療薬(例えば、RISC不活性化因子)を投与することによって予防するための方法を提供する。例示的な態様は、本発明のRISC不活性化因子を投与することによってRNAi因子(例えば、siRNA)を特異的に不活性化するための方法を特徴とする。RISC不活性化因子の使用により、例えば、このような治療が長期間にわたって行われれば有害であるような対象における、siRNA治療などの時間的調節が可能となる。本発明のRISC不活性化因子を、異常または望ましくないmiRNA活性を阻害するために治療的に用いることもできる。標的遺伝子の異常または望ましくない発現または活性に起因する、またはそれが一因であるような疾患に対するリスクを有する対象は、例えば、本明細書に記載の診断的または予後判定的アッセイの任意のものまたはその組み合わせによって同定しうる。予防薬の投与は、疾患または障害が予防されるように、またはその進行が遅くなるように、標的遺伝子の異常に特徴的な症状が発現する前に行うことができる。例えば、標的遺伝子異常の種類に応じて、標的遺伝子、標的遺伝子アゴニストまたは標的遺伝子アンタゴニスト因子を、対象を治療するために用いることができる。適切な作用因子は、本明細書に記載のスクリーニングアッセイに基づいて決定しうる。
本発明のもう1つの局面は、治療を目的として、標的遺伝子の発現、タンパク質発現または活性を調節する方法に関する。したがって、1つの例示的な態様において、本発明の調節方法は、標的遺伝子を発現しうる細胞を、標的タンパク質の発現または1つもしくは複数の活性が調節されるように、遺伝子またはタンパク質を標的とする短鎖RNAに対して特異的な(例えば、前記遺伝子によってコードされるmRNAを標的とするか、または前記タンパク質のアミノ酸配列を指定する、短鎖RNA、例えばsiRNAまたはmiRNAに対して特異的な)治療薬(例えば、RISC不活性化因子)を接触させる段階を含む。これらの調節方法はインビトロで行うこともでき(例えば、細胞を作用因子とともに培養することによる)、または代替的にはインビボで行うこともできる(例えば、対象に作用因子を投与することによる)。このため、本発明は、標的遺伝子のポリペプチドまたは核酸分子の異常または望ましくない発現または活性を特徴とする疾患または障害に罹患した個体を治療する方法を提供する。標的遺伝子活性の阻害は、標的遺伝子が異常にアップレギュレートされているような、および/または有益な効果を得るためには標的遺伝子活性の低下が望ましいような状況において望ましい。
本発明の治療薬(例えば、RISC不活性化因子)は、標的遺伝子の異常または有害な活性と関連性のある障害を治療(予防的または治療的に)するために個体に投与することができる。このような治療に関連して、薬理ゲノム学(すなわち、個体の遺伝子型とその個体の外来性化合物または薬物に対する反応との間の関係に関する学問)を考慮することもできる。治療薬の代謝の違いは、薬理活性のある薬物の投与量と血中濃度との間の関係を変化させることにより、高度の毒性または治療の失敗につながりうる。このため、医師または臨床医は、治療薬を投与するか否かの決定、または治療薬による治療の投与量および/もしくは治療レジメンの個別化に、関連する薬理ゲノム学的な検討で得られた知識を適用することを考慮することができる。
本発明は、本明細書に記載した治療的処置のための上記の作用因子の使用に関する。すなわち、本発明の調節因子は、投与のために適した薬学的組成物に組み入れることができる。このような組成物は一般に、核酸分子、タンパク質、抗体、または調節性化合物と、薬学的に許容される担体とを含む。本明細書で用いる場合、「薬学的に許容される担体」という用語は、製剤投与との適合性がある任意およびすべての溶媒、分散媒、コーティング剤、抗菌薬および抗真菌薬、等張剤ならびに吸収遅延剤などが含まれるものとする。薬学的活性物質のためのこのような媒体および薬剤の使用は当技術分野で周知である。従来の媒体または薬剤が活性化合物と不適合性である場合を除いて、組成物におけるその使用が想定される。補足的な活性化合物を組成物に組み入れることもできる。
本発明の数多くの好ましい方法は、薬理物質候補の同定および/または特性決定を行うこと、例えば、被験物質の集成物から新たな薬理物質を同定すること、ならびに/または既知の薬理物質の作用機序および/もしくは副作用の特性決定を行うことに関する。
以下の材料、方法および実施例は例示のみを目的としており、限定を意図したものではない。
一般的な方法
ショウジョウバエ胚溶解物の調製、インビトロRNAi反応、および標的RNAのキャップ標識は、記載されている通りに行った(Haley et al., 2003)。標的RNAは約3nMの濃度で用いた。RNAi反応の切断産物は、5%または8%変性アクリルアミドゲル上での電気泳動によって分析した。ゲルを乾燥させ、イメージプレートに露光させた後に、FLA-5000ホスフォイメージャー(Fuji)を用いて分析した。画像はImage Reader FLA-5000バージョン1.0(Fuji)およびImage Gaugeバージョン3.45(Fuji)を用いて解析した。データ解析はExcel(Microsoft)およびIgorPro 5.0(Wavemetrics)を用いて行った。
合成siRNA(Dharmacon)は、製造業者に従って脱保護し、アニーリングさせた上で(Elbashir et al., 2001c;Elbashir et al., 2001d)、別に指示する場合を除いて最終濃度50nMで用いた。2'-O-メチルオリゴヌクレオチド(IDTまたはDharmacon)は、以下の通りとした:

10pmolのビオチン化2'-O-メチルオリゴヌクレオチドを、2mM DTTを含む可溶化バッファー中において50μlのDynabeads M280(製造業者;Dynalにより提供された懸濁液として)とともに氷上で1時間インキュベートし、オリゴヌクレオチドをビーズ表面に固定化した。50nMを上回るsiRNAを用いた場合に拘束オリゴヌクレオチドが確実に過剰に残存するように、20pmolのビオチン化2'-O-メチルオリゴヌクレオチドを固定化した。RISC捕捉アッセイに関しては、siRNAを標準的な50μlのインビトロRNAi反応物において25℃で15分間プレインキュベートした。続いて、固定化された2'-O-メチルオリゴヌクレオチドを反応物に添加し、インキュベーションを25℃で1時間続けた。インキュベーションの後に、磁気スタンド(Dynal)を用いてビーズを収集した。結合しなかった上清を回収して、RISCの除去が完全であることを確かめるために、アリコートを以前の記載の通りにRISC活性に関してアッセイした(Elbashir et al., 2001c;Nykanen et al., 2001)。続いてビーズを、0.1%(w/v)NP-40および2mM DTTを含む氷冷可溶化バッファーで3回洗浄し、その後にNP-40を含まないもので1回洗浄した。形成されたRISCの量を決定するために、投入した放射能および結合した放射能をシンチレーション計数(Beckman)によって測定した。let-7を含む複合体をC.エレガンス成体から単離するためには、20pmolの固定化2'-O-メチルオリゴヌクレオチドを1mgの全タンパク質とともにインキュベートした。
HeLa S3細胞に対して、24ウェルプレート(1ウェル当たり200mm2)中にてLipofectamine 2000(GIBCO)を製造業者のプロトコールに従って用いて、Pp-luc mRNAを標的とするさまざまな濃度のsiRNAをまずトランスフェクトした。6時間後に細胞をPBSで洗浄し、培地を交換した。その翌日に、細胞に対して、ウミシイタケ(Renilla reniformis)ルシフェラーゼ(アクセッション番号AF025846)を発現するプラスミド(0.1μg/ウェル)およびフォチナス・ピラリス(Photinus pyralis)ルシフェラーゼ(アクセッション番号X65324)を発現するプラスミド(0.25μg/ウェル)ならびに2'-O-メチルオリゴヌクレオチドによる同時トランスフェクションを、Lipofectamine 2000(GIBCO)を製造業者のプロトコールに従って用いて行った。24時間後に、Dual Luciferaseアッセイキット(Promega)とともにMediators PhLルミノメーターを用いて、ルシフェラーゼ活性を測定した。
let-7機能のインビボ阻害のためには、1mg/mlのlet-7相補的2'-Oメチルオリゴヌクレオチド水溶液(100μM)を、野生型(N2)またはlin-41(ma104)L2幼虫に注入した。L2幼虫への注入は、本質的には以前の記載の通りに行った(Conte and Mello, 2003)。2'-O-メチルオリゴヌクレオチド溶液は、虫体が死なないように低流速および低圧条件で幼虫の体腔に注射した。これらの注意を払ったにもかかわらず、虫体のほぼ60%は、注入したオリゴヌクレオチドの内容にかかわらず、注射後に死亡した。let-7表現型は10μMオリゴヌクレオチドでも観察されたが、浸透性は低下した。注入した虫体が成体期まで生き延びた後に表現型を評価した。
実験は、それぞれの状態(let-7-RISC不活性化因子で処理したHeLa細胞、非処理HeLa細胞、let-7で処理したNT2細胞、非処理NT2細胞)に関して3回ずつ行った。試料から抽出した全RNAを用いてcRNA標的を作製し、続いてヒトU133Aオリゴヌクレオチドプローブアレイ(Affymetrix, Santa Clara, CAから購入)とハイブリダイズさせた。cRNAの調製は、Affymetrix GeneChip(登録商標)ワンサイクルcDNA合成キットを用いて行い、続いて、Affymetrix GeneChip(登録商標)IVT標識キットを用いて標識した。ハイブリダイゼーションおよびデータ解析は、MITマイクロアレイ設備により、標準的な方法を用いて行った(例えば、Ruan et al. Diabetes 51, 3176-3188;Bhattacharjee et al. Proc. Natl. Acad. Sci. USA 98, 13790-13795;Golub et al. Science 286, 531-537を参照)。実験によるすべての発現プロファイルを、非特異的2'-O-メチルオリゴヌクレオチドおよびGFP siRNAにより別々に処理した細胞の発現プロファイルに対して標準化した。
GFP::ALG-1、GFP::ALG-2を有する同期化させたトランスジェニック動物を成体期に収集し、氷冷バッファー(25mM HEPES-NaOH(pH 7.4)、150mM NaCl、1mM EDTA、1mM DTT、10%(v/v)グリセロール、0.5%(v/v)Triton X-100、2%(v/v)SUPERaseIn(Ambion)およびMini Complete Protease Inhibitor混合物(1錠/溶液10ml)(Roche))中で、ステンレス製Dounceホモジナイザー(Wheaton)を用いてホモジネート化した。ホモジネート化した抽出物を13,817×g、4℃、10分間の遠心処理によって清澄化した。
を用いるノーザン分析によって以前の記載の通りに検出した(Hutvagner and Zamore, 2002)。let-7機能のインビボ阻害のためには、1mg/mlのlet-7相補的2'-O-メチルオリゴヌクレオチド水溶液(100μM)を、野生型(N2)またはlin-41(ma104)系統のいずれかのL2幼虫に注入し。let-7表現型は10μMオリゴヌクレオチドでも観察されたが、浸透性は低下した。表現型は、注入した虫体が成体期に達した時点で評価した。
RNAiは、タンパク質をコードするmRNA(Fire et al., 1998;Caplen et al., 2000;Caplen et al., 2001;Carthew, 2001;Elbashir et al., 2001b)の、さらには一部の非コード性RNA(Liang et al., 2003)の機能を評価するための直接的かつコスト効果の高い方法であることが実証されているものの、RISCのsiRNA成分またはmiRNA成分の配列特異的不活性化を可能とする類似の方法はない。本発明はこのような阻害因子を特徴とする。RISC機能の好ましい阻害因子は、ヌクレオチド相補性によりRISCによって認識されるが、RISC依存的なヌクレオチド鎖切断および翻訳制御に対しては抵抗性のある、核酸を基にした分子である。このような分子は、相補的siRNAまたはmiRNAを含むRISC複合体は失効させうる(titrate out)が、配列の点で無関係なガイドRNAを含むRISC複合体の機能にはほとんどまたは全く影響を及ぼさないように設計することができる。このようなRISC阻害因子はさらに、それらが十分に長い間にわたってRISCと結合してその機能を阻止し続けるように、細胞リボヌクレアーゼによる分解に対して耐性であるように設計することができる。さらに、短鎖RNA機能の阻害因子は、阻害因子それ自体に対する非特異的反応を誘発する可能性が低い濃度で、すなわちsiRNAそれ自体が有効である濃度と同じ、低ナノモル濃度の範囲で作用しうるように設計される。
実施例1に提示したデータにより、2'-O-メチルオリゴヌクレオチドが、ショウジョウバエ胚溶解物を用いたRNAi反応におけるsiRNA機能の化学量論的で非可逆的で配列特異的な阻害因子であることが示された。2'-O-メチルオリゴヌクレオチドがsiRNA機能をインビボで阻止しうるかという課題に取り組むために、1、5、10または25nMのsiRNA二重鎖を用いる逐次的トランスフェクション実験を行った。siRNAを第1日にトランスフェクトし、続いて第2日にレポーターおよび対照プラスミドをさまざまな量の2'-O-メチルオリゴヌクレオチドとともに同時トランスフェクトした。Pp-lucのサイレンシングを、Rr-luc対照と比較して第3日に測定した。各々のsiRNA濃度について、RNAiの半値阻害のために必要な2'-O-メチルオリゴヌクレオチドの濃度を決定した(図4A〜D)。4つの実験すべてにおいて、2'-O-メチルオリゴヌクレオチドの量が増えるに従って、Pp-LucをサイレンシングするsiRNAの能力は徐々に失われた。siRNAのRISCへの構築はオリゴヌクレオチドを導入する1日前には起こっているため、培養細胞におけるサイレンシングの阻害は、2'-O-メチルオリゴヌクレオチドがsiRNA二重鎖のセンス鎖を置換した結果とは考えられない。10nM siRNAをトランスフェクションに用いた場合には、ほぼ1nMの2'-O-メチルRNAがRNAiの半値阻害のために必要であった(図4CおよびE)。25nMのsiRNAでは、RNAi活性の半分を阻害するために約1.1nMの2'-O-メチルRNAが必要であった(図4DおよびE)。図4Eでは、siRNA濃度を、サイレンシングの半値阻害のために必要な2'-O-メチルオリゴヌクレオチドの量(IC50)に対してプロットしている。このデータはシグモイド曲線によく合致し、これはこれらの濃度ではsiRNAの量が増えてもRISC活性の対応した上昇は生じないという見解と一致する。より高濃度のsiRNAを検討することは、それらが遺伝子発現配列非依存的な変化を生じさせるため、行えなかった(Persengiev et al., 2003;Semizarov et al., 2003)。以上より、細胞および抽出物はいずれも外因性siRNAに対してRISCを構築させる能力が限定的であることが結論づけられた。これらのデータから、最大量のRISCを生成させるために必要な濃度を上回るsiRNA濃度の使用はインビボでの二本鎖siRNAの蓄積を招き、そのため培養哺乳動物細胞において時に観察される望ましくない配列非特異的応答の一因になりうることが示された(Sledz et al., 2003)。
動物細胞において、miRNAは翻訳調節因子として機能すると主に考えられている。しかし、数多くの証拠から、それらが類似の(同一ではないものの)RISCを介してsiRNAとして機能する可能性が示唆されている(Hutvagner and Zamore, 2002;Zeng et al., 2002;Doench et al., 2003;Khvorova et al., 2003;Schwarz et al., 2003;Zeng et al., 2003b)。2'-O-メチルオリゴヌクレオチドはインビトロおよび培養ヒト細胞においてsiRNA機能を阻止したため、これらのオリゴヌクレオチドがインビトロおよびインビボで特異的なmiRNAの機能を同様に破壊しうるか否かが問われた。このようなmiRNAの理想的な候補はlet-7である。C.エレガンスのlet-7における古典的な遺伝子変異は、詳細に特性が明らかにされた容易にスコア化しうる表現型を生じさせる。さらに、ヒトHeLa細胞はlet-7ファミリーのメンバーを複数発現し(Rfamアクセッション番号MI0000060-MI0000068、MI0000433およびMI0000434)、内因性let-7はRISC中に自然下で存在する(Hutvagner and Zamore, 2002;Zeng and Cullen, 2003)。let-7に対して相補的な31ヌクレオチドの2'-O-メチルオリゴヌクレオチドを、HeLa S100抽出物中に存在する、内因性let-7によりプログラムされたRISCによって誘導される標的切断を阻止する能力に関して検討した(図5A)(このアッセイにより、let-7の標的切断活性が検出された;let-7によって翻訳が抑制されると思われる内因性ヒトmRNA標的はまだ検討されていない)。対照として、オリゴヌクレオチドを、ショウジョウバエ胚溶解物中においてインビトロで構築されたlet-7含有RISCの活性を阻止する能力に関して検討した。この2'-O-メチルオリゴヌクレオチドの添加により、HeLa S100抽出物における内因性let-7によりプログラムされたRISCによって、およびショウジョウバエ胚溶解物における外因性let-7 siRNA二重鎖によりプログラムされたRISCによって導かれる標的RNA切断は効率的に阻止された(図5C)。内因性let-7によりプログラムされたRISCを含めることに加えて、HeLa S100を外因性siRNA二重鎖によってプログラムさせることも可能である(Martinez et al., 2002;Schwarz et al., 2002)。図5Bで用いた標的RNAはPp-luc mRNA由来の配列も含み、このためPp-luc特異的siRNA二重鎖による標的となる(図1Aおよび5C)。Pp-luc siRNA二重鎖をヒトHeLa S100抽出物とともにインキュベートし、Pp-lucにより導かれるRISCを形成させた。続いて、let-7相補的2'-O-メチルオリゴヌクレオチドおよび標的RNAを添加した。このオリゴヌクレオチドは内因性let-7によりプログラムされたRISCによる切断を阻止したが、同じ反応物における外因性Pp-luc siRNAによって導かれる切断に対する効果はなかった(図5D)。常磁性ビーズに対して拘束させた場合、このオリゴヌクレオチドは、let-7によりプログラムされたRISCをショウジョウバエ胚溶解物から定量的に除去することも可能であり(図5E)、このことは改めて、2'-O-メチルオリゴヌクレオチドとRISCとの相互作用が非可逆的と思われることを示している。2'-O-メチルオリゴヌクレオチドは、miRNAによりプログラムされる天然のRISCによって導かれる標的切断の特異的かつ強力な阻害因子であった。さらに、これらのデータから、個々のRISC複合体はそれらが同じRNAを標的とした場合にも非依存的に作用したことが示された。次に、2'-O-メチルオリゴヌクレオチドを、miRNAの機能をインビボで阻害する能力に関して検討した。lin-4 miRNAおよびlet-7 miRNAがいずれもmRNAの安定性を変化させることなくそれらの標的mRNAの翻訳を阻止することが示されているC.エレガンスでは、miRNAによって導かれる翻訳抑制が起こった(Wightman et al., 1993;Ha et al., 1996;Moss et al., 1997;Olsen and Ambros, 1999;Reinhart et al., 2000;Seggerson et al., 2002)。線虫におけるlin-4およびlet-7の機能の遺伝学的特徴は詳細に明らかにされており、線虫ではそれらは皮下組織における細胞分裂の時期およびパターンを制御するために幼虫発生期間中に必要とされる(Lee et al., 1993;Reinhart et al., 2000)。まず、RISC不活性化因子が、その結果生じる子孫の幼虫発生期間におけるlin-4またはlet-7の機能を阻止しうるか否かを検討するために、lin-4またはlet-7のいずれかに対して相補的な2'-O-メチルオリゴヌクレオチドを、野生型の成体雌雄同体の生殖系列に対して注入した。2'-O-メチルオリゴヌクレオチドは毒性ではなく、無関係なDNA形質転換レポーターと同時注入した場合には同時注入DNAの取り込みおよび発現を妨げなかったが、lin-4またはlet-7活性の阻害は観察されなかった(非提示データ)。この所見から、一本鎖2'-O-メチルオリゴヌクレオチドは、注入された虫体の子孫には効率的に伝達されないことが示された。この問題を克服するために、2'-O-メチルオリゴヌクレオチドを幼虫に直接注入し、注入された虫体の表現型を検討した。lin-4 miRNAはL1/L2幼虫において働くが、本発明者らはL1幼虫がマイクロインジェクション後に生き延びないことを見いだしており(非提示データ)、このため、直接注入によってlin-4機能の阻害をアッセイすることは不可能であった。これに対して、let-7はL4期に働き、L2およびL3幼虫はマイクロインジェクション処置後に生き延びることが見いだされた(実験手順の項を参照)。let-7機能の喪失は虫体にL4幼虫の脱皮を繰り返させ、成体期の時点で幼虫性角皮を不適切に生じさせた。let-7機能喪失性の表現型には、陰門での破裂を生じやすくする脆弱な角皮、産卵の欠陥、および、虫体の全長にわたって存在する成体特異的な角皮構造である翼部の欠如が含まれる(Reinhart et al., 2000)。幼虫にlet-7特異的2'-O-メチルオリゴヌクレオチドを注入した後には、成体線虫の80%が翼部を欠いていた;77%は翼部の欠如に加えて陰門の破裂も呈した(図6A)。これに対して、無関係な対照2'-O-メチルオリゴヌクレオチドが注入された虫体は、異常な表現型を呈さなかった(図6A)。let-7相補的2'-O-メチルオリゴヌクレオチドに注入に伴う表現型はいずれもlet-7活性の消失との整合性がみられた。let-7は、lin-41の3'非翻訳領域における部分的に相補的な部位と結合することにより、lin-41(Locus link ID 172760)mRNAの翻訳を抑制する(Reinhart et al., 2000;Slack et al., 2000;Vella et al., 2004)。その結果として、let-7の喪失に伴う表現型の多くはLIN-41タンパク質の過剰発現を反映する;let-7変異体はlin-41における変異によって部分的に抑制された。注入を受けた幼虫で観察された表現型がlet-7活性の消失を反映するならば、それらはlin-41変異によって部分的に抑制されるはずであると推論された(Reinhart et al., 2000;Slack et al., 2000)。この可能性を検証するために、let-7特異的2'-O-メチルオリゴヌクレオチドをlin-41(ma104)系統に注入し、表現型の浸透度を注入を受けた野生型集団と比較した。注入したオリゴヌクレオチドはlet-7を特異的に不活性化するという考えに一致して、翼部の欠如および陰門の破裂という表現型はいずれもlin-41(ma104)変異系統では抑制された(図6A)。翼部を欠く虫体の割合は80%から16%に低下し、陰門の破裂を伴う線虫も著しく減少した(野生型での74%に比してlin-41(ma104)系統では3.8%)。抑制の観測値(64%)は、let-7、lin-41二重遺伝子変異体に関して報告されているものとほぼ同一であった(70%;Reinhart et al., 2000;Slack et al., 2000)。以上を総合すると、これらのデータは、2'-O-メチルオリゴヌクレオチドが、インビボでmiRNA機能の強力な阻害因子として作用することができ、さらにそれをインビボでの特定のmiRNAの機能の検索にも用いうることを裏づけている。
以上に提示したインビトロ実験により、siRNA含有RISCおよびmiRNA含有RISCのどちらにも2'-O-メチルオリゴヌクレオチドが安定的に結合することが示された。次に、拘束された2'-O-メチルオリゴヌクレオチドを、特定のmiRNAと結合した細胞因子を単離するために用いうるか否かを検討した。ヒト細胞においては、let-7などのmiRNAが、Argonauteタンパク質を含むタンパク質複合体内に位置することが示されている(Hutvagner and Zamore, 2002;Mourelatos et al., 2002;Dostie et al., 2003)。C.エレガンスでは、Argonauteタンパク質をコードする遺伝子であるalg-1およびalg-2が、lin-4およびlet-7 miRNAのバイオジェネシスおよび/または機能に必要なことが示されているが(Grishok et al., 2001)、ALG-1およびALG-2タンパク質がlet-7と直接結合するか否かについては示されていない。GFPタグが付加されたALG-1およびALG-2タンパク質を発現する導入遺伝子を有する野生型成体線虫から抽出物を調製した。続いて、この抽出物を、5'ビオチンによってストレプトアビジン結合常磁性ビーズに拘束させたlet-7相補的2'-O-メチルオリゴヌクレオチドとともにインキュベートした。対照として、let-7に対して相補的でないオリゴヌクレオチドを用いる実験を並行して行った。let-7相補的オリゴヌクレオチドは、抽出物からlet-7 miRNAをほぼ完全に枯渇させたが、対照オリゴヌクレオチドはそうではなかった(図6B)。抗GFP抗体を用いたウエスタンブロット法により、GFPタグが付加されたALG-1およびALG-2タンパク質はいずれもlet-7相補的オリゴヌクレオチドとともに精製されたが、対照オリゴヌクレオチドはそうではなかった(図6C)。一方、C.エレガンスにおけるRNAiには必要であるがmiRNA機能には必要でないRNA結合タンパク質であるRDE-4(Locus link ID 176438)は、let-7相補性オリゴヌクレオチドとともに精製されず、このことからlet-7:ALG-1/ALG-2相互作用の特異性のさらなる裏づけが得られた(図6C)。
ヒトlet-7を阻害するように設計された2'-O-メチルオリゴヌクレオチドの使用により、ヒトlet-7 miRNAファミリーによって調節される標的遺伝子および経路の同定および特性決定が可能となった。2種類のヒト細胞系を基にして実験系を開発した。HeLa細胞は高レベルのlet-7発現を呈し、let-7阻害試験の理想的な対象として用意され、一方、未分化NT2細胞はlet-7遺伝子ファミリーを発現せず、それをsiRNAとして細胞にトランスフェクトすることによってlet-7を一過性に「過剰発現」させることができる細胞種として用意された(図7A)。これらのそれぞれの細胞種におけるlet-7の阻害および過剰発現を、ルシフェラーゼ発現を制御するlet-7相補的部位を含む検出用標的プラスミドを用いてモニターした。HeLa細胞におけるlet-7の阻害はルシフェラーゼ発現を数倍に高めたが、NT2細胞におけるlet-7の発現はルシフェラーゼ発現を数分の1に低下させた(図7B、C、D)。
当業者は、定型的な範囲の実験により、本明細書に記載された特定の態様の等価物を認識または確認しうると考えられる。このような等価物は本発明の範囲内にあると考えられ、以下の請求の範囲に含まれる。
Claims (17)
- 遺伝子のRNAサイレンシングを阻害するための方法に使用するための薬学的組成物の製造における、一本鎖ヌクレアーゼ耐性RNAオリゴヌクレオチドRISC不活性化因子の使用であって、遺伝子のRNAサイレンシングが阻害されるように、該方法が、一本鎖ヌクレアーゼ耐性RNAオリゴヌクレオチドRISC不活性化因子と細胞または非ヒト生物とを接触させる段階を含み、該RISC不活性化因子が、遺伝子のRNAサイレンシングを導くsiRNAまたは遺伝子のRNAサイレンシングを導く成熟miRNAによる遺伝子のRNAサイレンシングを阻害するために、該siRNAのガイド鎖配列または該成熟miRNAのヌクレオチド配列に対して相補的なヌクレオチド配列を含み、該RISC不活性化因子が、RISC機能の化学量論的な不可逆的阻害因子であり、該RNAオリゴヌクレオチドRISC不活性化因子が、該RISC不活性化因子に対してヌクレアーゼ耐性を与える少なくとも1つの修飾ヌクレオチドを含む、前記使用。
- RISC不活性化因子がリボヌクレアーゼ耐性である、請求項1記載の使用。
- RISC不活性化因子が、10〜100リボヌクレオチドまたは修飾リボヌクレオチドを含む、請求項1記載の使用。
