本発明の複合体の製造方法は、前述のように、前記任意のペプチドのコード核酸を挿入するためのクローニング領域、前記ペプチドタグのコード核酸および前記ペプチドタグに結合可能なアプタマーのコード核酸を有し、前記クローニング領域に前記任意のペプチドのコード核酸が挿入された本発明の核酸構築物を発現させることを特徴とする、前記任意のペプチドのコード核酸、前記ペプチドタグのコード核酸および前記アプタマーのコード核酸を含む塩基配列の融合転写産物と、前記任意のペプチドおよび前記ペプチドタグを含む融合翻訳産物との複合体を製造する複合体製造方法である。
本発明のスクリーニング方法は、前述のように、下記(A)〜(C)工程を含むことを特徴とする、ターゲットに結合可能なペプチドまたは前記ペプチドのコード核酸をスクリーニングするスクリーニング方法である。
(A)本発明の複合体製造方法により複合体を製造する工程
(B)前記複合体と前記ターゲットとを接触させる工程
(C)前記ターゲットに結合した前記複合体を回収する工程
(D)前記(C)工程で回収した複合体における前記任意コード核酸の転写産物を鋳型として、前記任意コード核酸を合成する工程
本発明の複合体製造用キットは、前記本発明の複合体製造方法に使用するためのキットであり、本発明の核酸構築物を含むことを特徴とする。本発明の複合体製造用キットは、本発明の核酸構築物を含むことが特徴であって、その他の構成等は、何ら制限されない。
アプタマーを作製し、その結合能を確認した。
(1)試薬
モノクローナル抗体については、抗GFP抗体(JL−8)は、タカラバイオ社より、抗His−tag抗体は、QIAGEN GmbH社より、抗MIF抗体(MAB289)は、R&D Systems Inc社より購入した。HRP−抗MIF抗体は、R&D systems Inc.社より購入した。
前記表2および表5に示す、配列番号1〜12および配列番号26〜47で表わされるRNAアプタマーを合成した。前記表2および表5において、小文字で示す配列を、共通配列といい、大文字で示す配列を、ランダム配列という。
標的タンパク質として、図6に示す、タグ領域とマクロファージ遊走阻止因子(MIF:Macrophage migration Inhibitory Factor)とを含む融合タンパク質、および、タグ領域とGFPとを含む融合タンパク質を準備した。図6は、調製した6種類の融合タンパク質His−MIF、HTX、HT、H、TXおよびTの構造の概略を示す図である。図6において、「His」は、6個のHisが連結したHisペプチドを含むHisタグ(11アミノ酸残基)であり、「T」は、10アミノ酸残基のT7 gene 10 leaderを含むペプチドタグ(11アミノ酸残基)、「Xpress」は、14アミノ酸残基のXpressTMEpitope(以下、「Xpress tag」ともいう)であり、これら全体をタグ領域という。また、図6において、「MIF」は、115アミノ酸残基のMIFであり、「GFP」は、242アミノ酸残基のGFPである。なお、「Xpress」の配列は、N末端から9番目と10番目のアミノ酸の間で、エンテロキナーゼにより切断可能である。図6に示す各融合タンパク質のN末端領域のアミノ酸配列および対応する塩基配列、具体的には、タグ領域とMIFまたはGFPとの塩基配列およびアミノ酸配列を、下記表8に示す。下記表8において、MIFまたはGFPの塩基配列およびアミノ酸配列は、5’末端の9塩基長およびN末端の3アミノ酸残基のみを記載した。
各RNAアプタマーと前記融合タンパク質との分子間相互作用、すなわち、前記RNAアプタマーの前記融合タンパク質に対する結合能を、表面プラズモン共鳴により解析した。前記結合能の解析には、BiacoreX(GE Healthcare UK Ltd.社)を使用し、使用説明書に従って行った。具体的には、まず、RNAアプタマーの3’末端に20塩基のポリアデニンを付加して、ポリアデニン付加RNAアプタマーを調製し、これを95℃で5分間加熱した後、氷上で急冷した。そして、5’末端をビオチン化した20塩基のビオチン化ポリチミンを結合させたストレプトアビジンチップ(Sensor chip SA, GE Healthcare UK Ltd.)のフローセルに、ランニングバッファーを用いて、前記ポリアデニン付加RNAアプタマーを導入した。ここで、前記ポリアデニン付加RNAアプタマーのポリAと、前記ビオチン化ポリチミンのポリチミンとの相補的な結合により、前記ポリアデニン付加RNAアプタマーを、前記ビオチン化ポリチミンを介して、前記チップに固定化した。前記ポリアデニン付加RNAアプタマーは、共鳴単位RU(resonance unit;1RU=1pg/mm2)が700RUになるまで、結合させた。続いて、所定濃度の融合タンパク質を含むHBS(Hepes Buffered Saline)を、前記ランニングバッファーを用いて、前記チップに導入し、シグナル(RU)の測定を行った。なお、前記ランニングバッファーの組成は、10mmol/L HEPES(4−(2−hydroxyethyl)−1−piperazineethanesulfonic acid)、150mmol/L 塩化ナトリウム、0.1mmol/L 酢酸マグネシウム、0.01% Tween(登録商標)20(pH7.2)とした。また、コントロールとして、前記ポリアデニン付加RNAアプタマーを固定化していない、前記ビオチン化ポリチミンを結合させた前記チップを使用し、前述と同様にして、融合タンパク質の導入ならびにシグナル測定を行った。
各種抗体(抗GFP抗体、抗His−tag抗体または抗MIF抗体)を96穴プレート(Iwaki、AGCテクノガラス社、日本)に吸着させ、1%のウシ血清アルブミンでブロッキングを行った。次いで、前記プレートに、50μLの融合タンパク質(1μg/mL)、20mmol/L HEPES、150mmol/L塩化ナトリウム、0.1mmol/L酢酸マグネシウムおよび0.5%Triton(登録商標)−X100を加えて、室温で3時間インキュベートし、前記プレートに前記融合タンパク質を結合させた。インキュベート後、前記プレートをHBS−Tで3回洗浄した。なお、コントロールは、50μLの融合タンパク質に代えて、50μLの前記HBS−Tを添加して、同様に、インキュベートならびに洗浄を行った。
前記(5)と同様にして、ビオチン標識RNAアプタマーを作製した。前記ビオチン標識RNAアプタマー(50μL)と、融合タンパク質を含む溶液とを、同量で混合し、4℃で15分間インキュベートした。これによって、前記ビオチン標識RNAアプタマーと、前記融合タンパク質を含むサンプルとを結合させた。前記融合タンパク質を含むサンプルは、His−MIFを終濃度10μg/mLとなるように添加した前記HBS−T(200μg/mL tRNAを含む)、His−MIFを終濃度10μg/mLとなるように添加したウサギの腎由来細胞株(RK−13細胞株)の培養上清(5%ウシ胎児血清含有)、His−GFP(HT)を発現させた大腸菌の抽出液を使用した。次いで、前記混合液に、ストレプトアビジン−セファロース(GE Healthcare社)5μLを加えて、4℃で1時間インキュベートし、前記ビオチン標識RNAアプタマーを前記セファロースに結合させた。インキュベート後、前記セファロースを前記HBS−Tで3回洗浄し、SDS−ポリアクリルアミド電気泳動用のサンプルバッファーを加え、95℃で5分間の熱処理を行うことにより、ストレプトアビジンとビオチンとの結合を介して前記セファロースに結合していた融合タンパク質を溶出した。前記溶出したタンパク質を15%SDS−ポリアクリルアミド電気泳動に供し、前記タンパク質をPVDF膜(Immobilon−P、Millipore社)に転写した。転写後の前記膜を5%スキムミルクでブロッキングし、1μg/mLの抗体を加えて、室温で3時間結合させた。前記抗体は、抗MIF抗体または抗His−tag抗体を使用した。さらに、前記膜を洗浄した後、HRP−抗マウスIgG抗体(GE Healthcare社)を結合させた。そして、洗浄した後、ECL化学発光試薬(GE Healthcare社)を用いて、前記融合タンパク質の存在を確認した。
段階希釈した融合タンパク質を非還元SDS−ポリアクリルアミド電気泳動に供し、前記(6)と同様にして、前記融合タンパク質をPVDF膜にブロッティングした後、前記膜のブロッキングを行った。そして、前記膜に、前記(6)と同様にして準備したビオチン標識RNAアプタマーを、前記抗体(抗MIF抗体または抗His−tag抗体)の代わりに添加した。さらに、HRP−ストレプトアビジンを加えて、前記(6)と同様にして、ECL化学発光試薬(GE Healthcare社)を用いて、前記融合タンパク質の存在を確認した。
(1)分子間相互作用解析
(1−1)各種RNAアプタマーのHis−MIFへの結合
前記チップに導入する前記HBS−TにおけるHis−MIF濃度を600nmol/Lとした以外は、前記分子間相互作用解析により、融合タンパク質His−MIFに対するRNAアプタマーの結合能を解析した。前記RNAアプタマーは、5’側および3’側に20塩基長の共通配列を有する配列番号1〜11、配列番号26〜47を使用した。これらのうち、RNAアプタマー#701(配列番号1)、shot47(配列番号2)、#716(配列番号3)、#727(配列番号4)、#704(配列番号5)、#713(配列番号6)、#708(配列番号7)、#718(配列番号8)、#746(配列番号9)、#714(配列番号10)、#733(配列番号11)を用いた結果を、図1に示す。図1は、Biacoreを用いて検出したシグナルのセンサーグラムであり、図1において、縦軸は、前記BIACORE Xで測定したシグナル強度(RU)を示し、横軸は、解析時間(秒)を示す。横軸において、0秒〜45秒が、前記融合タンパク質を導入した時期である。また、図1には、比較例として、前記RNAアプタマーに代えて、融合タンパク質His−MIFとは結合不可であるRNA(以下、N40)を使用した結果を、あわせて示す。N40は、5’側および3’側に、前記RNAアプタマーと同じ20塩基長の共通配列を有し、前記共通配列の間に、40塩基長のランダム配列を有するRNAとした。
前記チップに導入する前記HBS−TにおけるHis−MIFの濃度を、0、19、38、75、150、300および600nmol/Lとした以外は、前述と同様にして、RNAアプタマーshot47(配列番号2)について、分子間相互作用解析を行った。また、比較例として、前記RNAアプタマーに代えて、前記N40を使用した以外は、同様にして分子間相互作用解析を行った。そして、これらの結果から、RNAアプタマーshot47について、結合速度定数(Ka)、解離速度定数(Kd)ならびに解離定数(KD=Kd/Ka)を求めた。これらの結果を、図2に示す。図2は、Biacoreを用いて検出したシグナルのセンサーグラムであり、縦軸および横軸は、前記図1と同様である。
前記分子間相互作用解析により、融合タンパク質His−MIFに対する小型化RNAアプタマーの結合能を解析した。前記小型化RNAアプタマーは、RNAアプタマーshot47(配列番号2)を小型化した、#47s(配列番号12)、#47sT(配列番号13)、shot47sss(配列番号14)、#47sssT(配列番号16)を使用した。これらの結果を、図5に示す。図5は、Biacoreを用いて検出したシグナルのセンサーグラムであり、縦軸および横軸は、前記図1と同様である。また、図5には、小型化していないRNAアプタマーshot47を使用した結果を、あわせて示す。
(2−1)shot47のHis−GFPにおける結合部位
RNAアプタマーshot47が、融合タンパク質のどの部位に結合するかを、前述のELISA改良法により確認した。融合タンパク質は、前述した図6に示す融合タンパク質のうち、GFPを含むHTX、HT、H、TX、Tの5種類の融合タンパク質を使用した。また、前記ELISA改良法における前記プレートには、抗GFP抗体を固定化した。また、比較例として、前記shot47に代えて、前記N40を使用した以外は、同様にして、結合を確認した。
RNAアプタマーshot47の融合タンパク質His−MIFおよびHisタグを有さないMIFに対する結合能を、前述のELISA改良法により確認した。前記ELISA改良法における前記プレートには、抗MIF抗体および抗His−tag抗体を固定化した。比較例として、前記shot47に代えて、前記N40を使用した以外は、同様にして、結合を確認した。コントロールとして、His−MIFの前記プレートへの結合を確認するため、前記RNAアプタマーに代えてHRP標識抗MIFポリクローナル抗体(抗MIFpAb)を添加し、同様に基質を添加して、450nmにおける吸光度の測定を行った。
RNAアプタマーshot47およびshot47sssについて、His(Hisタグ)、T(T7 gene 10 leader)およびGFPからなる融合タンパク質HTの結合能を、前述のELISA改良法により確認した。前記ELISA改良法における前記プレートには、抗GFP抗体を固定化した。また、比較例として、前記shot47に代えて、前記N40を使用した以外は、同様にして、結合を確認した。
(3−1)shot47の融合タンパク質への結合
RNAアプタマーshot47について、融合タンパク質His-MIFおよびHis-GFPとの結合を、前述のプルダウンアッセイおよびノースウェスタンブロッティングにより確認した。また、比較例として、前記shot47に代えて、前記N40を使用した以外は、同様にして、結合を確認した。
核酸構築物として、HTMCSshot/pColdベクターまたはHTBSNshot/pCold v3ベクターを構築し、これにランダムDNAを有する任意コードDNAを挿入して、プラスミドライブラリーを作製した。
pCold(登録商標)IV(タカラバイオ社)のNdeI−XbaI部位に、HisタグコードDNA、T−tagコードDNA、stuffer配列およびアプタマーコードDNAからなる二本鎖DNAを挿入して、HTMCSshot/pColdベクターを作製した。前記二本鎖DNAのセンス鎖の配列を、下記表9の配列番号57に示す。下記配列において、HisタグコードDNAおよびT7 gene leaderは、pRSET(インビトロゲン社)に由来する。下記配列において、stuffer配列は、pFLAG−CMV1(シグマ社)のマルチクローニングサイトに由来し、5’側の矢印は、BamHIの切断部であり、3’側の矢印は、NotIの切断部である。下記配列中のアプタマーコードDNAは、表1に示す25塩基長のshot47sss(配列番号102:gguauauuggcgccuucguggaaug)に対応するDNA配列を有する配列とした。
pCold(登録商標)IV(タカラバイオ社)のNdeI−転写終結点部位に、HisタグコードDNA、T−tagコードDNA、stuffer配列およびアプタマーコードDNAを挿入して、HTBSNshot/pCold v3ベクターを作製した。前記アプタマーコードDNAは、pCold IVの転写終結点配列の内部に挿入した。pCold IVの3’UTR付近の配列を、下記配列番号58に示す。配列番号58の配列において、5’側の下線部が、終止コドンであり、3’側の下線部が、転写終結点配列(transcription terminator)であり、小文字の「tt」の部位に、前記アプタマーコードDNAを置換挿入した。

前記実施例2で作製した各種プラスミドライブラリーを大腸菌DH5α株に導入した。この大腸菌を、100μg/mLのアンピシリンを含むLB培地100mLで、OD600nmの吸光度が0.5〜0.6になるまで振盪培養した。その後、培養液に、さらに0.5mmol/LになるようにIPTGを添加し、15℃、18時間培養を行うことにより、コールドショック発現誘導を行った。

前記実施例1の「1.(3)」で作製した、融合タンパク質HTを発現するプラスミド(HTGFP/pCold)を準備した。前記プラスミドは、前述のように、HisタグのコードDNA、T7 gene 10 leaderのコードDNA、GFPのコードDNAが挿入されたプラスミドであって、アプタマーのコードDNAは含まない。また、pCold IVのNdeI−XbaI部位に、HisタグのコードDNA、T7 gene 10 leaderのコードDNA、GFPのコードDNA、アプタマーのコードDNAを、この順序で挿入したプラスミド(HTGFPshot/pCold)を作製した。そして、これらのプラスミドを、それぞれ大腸菌DH5α株に導入し、以下、前記実施例3と同様に、大腸菌培養、コールドショック発現誘導、大腸菌の溶菌を行い、溶菌液を得た。

- ターゲットに結合可能なペプチドまたはそのコード核酸をスクリーニングするためのスクリーニング用核酸構築物である、請求項1から14のいずれか一項に記載の核酸構築物。
- 任意のペプチドのコード核酸を挿入するためのクローニング領域、ヒスチジンタグのコード核酸および前記ヒスチジンタグに結合可能なアプタマーのコード核酸を有し、前記クローニング領域に前記任意のペプチドのコード核酸が挿入された請求項1から15のいずれか一項に記載の核酸構築物を発現させることを特徴とする、
前記任意のペプチドのコード核酸、前記ヒスチジンタグのコード核酸および前記アプタマーのコード核酸を含む塩基配列の融合転写産物と、前記任意のペプチドおよび前記ヒスチジンタグを含む融合翻訳産物との複合体を製造する複合体製造方法であって、ただし、ヒトの生体を使用した製造方法を除く製造方法。 - 前記複合体を、in vivoで形成させる、請求項16記載の複合体製造方法。
- 前記核酸構築物を、in vivoで発現させる、請求項16または17記載の複合体製造方法。
- 前記核酸構築物を、生細胞内で発現させる、請求項16から18のいずれか一項に記載の複合体製造方法。
- 前記生細胞が、大腸菌である、請求項19記載の複合体製造方法。
- 前記複合体を、in vitroで形成させる、請求項16記載の複合体製造方法。
- 前記核酸構築物を、in vitroで発現させる、請求項16または21に記載の複合体製造方法。
- 前記核酸構築物が、ベクターである、請求項16から22のいずれか一項に記載の複合体製造方法。
- 下記(A)〜(C)工程を含むことを特徴とする、ターゲットに結合可能なペプチドまたは前記ペプチドのコード核酸をスクリーニングするスクリーニング方法。
(A)請求項16から23のいずれか一項に記載の複合体製造方法により複合体を製造する工程
(B)前記複合体と前記ターゲットとを接触させる工程
(C)前記ターゲットに結合した前記複合体を回収する工程 - 前記(B)工程において、前記ターゲットが、固相に固定化されたターゲットである、請求項24記載のスクリーニング方法。
- さらに、下記(D)工程を含む、請求項24または25記載のスクリーニング方法。
(D)前記(C)工程で回収した複合体における前記任意のペプチドのコード核酸の転写産物を鋳型として、前記任意のペプチドのコード核酸を合成する工程 - 前記(D)工程において、逆転写−ポリメラーゼチェーンリアクションにより、前記任意のペプチドのコード核酸を合成する、請求項26記載のスクリーニング方法。
- 前記(D)工程で得られた前記任意のペプチドのコード核酸を、請求項1から15のいずれか一項に記載の核酸構築物の前記クローニング領域に挿入し、再度、前記(A)、(B)および(C)工程を行う、請求項26または27記載のスクリーニング方法。
- 前記(A)、(B)、(C)および(D)工程を、繰り返し行う、請求項28記載のスクリーニング方法。
- さらに、前記(D)工程で得られた前記任意のペプチドのコード核酸の塩基配列を決定する、請求項26から29のいずれか一項に記載のスクリーニング方法。
- 前記任意のペプチドのコード核酸の塩基配列から、前記ターゲットに結合可能な前記任意のペプチドのアミノ酸配列を決定する、請求項30記載のスクリーニング方法。
- 請求項1から15のいずれか一項に記載の核酸構築物を含むことを特徴とする、請求項16から23のいずれか一項に記載の複合体製造方法に使用するための複合体製造用キット。
- さらに、前記核酸構築物を導入するための生細胞を含む、請求項32記載の複合体製造用キット。
- 請求項1から15のいずれか一項に記載の核酸構築物を含むことを特徴とする、請求項24から31のいずれか一項に記載のスクリーニング方法に使用するためのスクリーニング用キット。
- さらに、前記核酸構築物を導入するための生細胞を含む、請求項34記載のスクリーニング用キット。
