イントロン配列を含むTAgの全遺伝子配列を、異なる13個のポリオーマウイルス参照配列およびすべてのユニークなBKポリオーマウイルス単離株に対して、clustalW(Rにおける「msa」パッケージ)を用いてアラインメントした。UPGMA法(Rにおける「phangorn」および「ggtree」パッケージ)を用いて系統樹を構築した。アクセプタースプライス部位およびドナースプライス部位に対してシーケンスロゴを構築して、サブタイプ間のヌクレオチド特異的保存を示した(Rにおける「msa」パッケージ)。
TAgにおけるスプライス部位を標的化するように、アンチセンスオリゴヌクレオチド(AON)をデザインした。それらのAONにおけるリボ核酸は、2’−OMe修飾を含む。AONは、20ヌクレオチド長であり、全体にホスホロチオエート骨格(*)を有する。インビトロ研究の場合、AONは、5’−FAM標識を含む。AONの二次構造および結合エネルギーを、RNA構造を用いて予測した。すべてのAON配列を下記に示す:
不死化された近位尿細管腎臓上皮HK2細胞(ATCC(登録商標)CRL−2190TM)をATCCから入手し、15mM Hepes、2.5mM L−グルタミン(Lonza)を含み、トリヨードチロニン、上皮成長因子(EGF)、インスリン−トランスフェリン−セレン−エタノールアミン(ITS−X)、ヒドロコルチゾンおよび100U/mLペニシリン−ストレプトマイシンが補充された、ダルベッコ改変イーグル培地−F12、1:1混合物中、37℃、5%CO2にて維持した。BKポリオーマウイルス(ATCC(登録商標)VR−837TM)をATCCから入手し、完全HK2培養液で希釈して、感染量(infectious load)を減少させた。処置実験に向けて、6または12ウェルプレート(Corning)に32,000細胞/cm2の密度で細胞を播種し、一晩生育させた。それらの細胞をリポフェクタミン3000(Thermo Fisher)とともに50nMのAON濃度で5時間インキュベートすることによって、AON処置を行い、その後、リポフェクタミンを洗浄除去した。細胞を洗浄した24時間後に、それらの細胞をBKポリオーマウイルス含有培養液とともに2時間インキュベートすることによって、BKポリオーマウイルスによる感染を行い、その後、ウイルスを洗浄除去した。洗浄後ならびに感染の3、5および7日後に上清を回収して、ウイルス粒子の産生を、PCRを用いて測定した。ウイルス負荷サンプルを感染前に回収して、感染量を測定した。7日目にRNAおよびタンパク質を収集して、TAgおよびVP1の発現を測定した。
培養上清中のウイルス量を測定するために、すべての時点においてすべてのウェルから200μLを回収した。Pierce Universal Nucleaseをすべてのサンプルに加えることにより、パッケージされていないDNAを室温において15分間分解し、次いで、5mM EDTAで失活させた。DNAミニキット(Qiagen)を用いて上清からウイルスDNAを単離し、下記に記載されるTaqman PCR(Wunderink,H.F.,et.al.,J.Clin.Virol.,2017)を用いてウイルス量を測定した。DNA抽出の品質およびPCR阻害の可能性をモニターするために、溶解緩衝液に低濃度のアザラシヘルペスウイルスを加えた。DNAを100μLの最終体積の溶出緩衝液に溶出し、そのうちの10μLをリアルタイム定量的PCR(qPCR)に対するインプットとして用いた。プライマー440BKVs 5’−GAAAAGGAGAGTGTCCAGGG−3’および441BKVas 5’−GAACTTCTACTCCTCCTTTTATTAGT−3’ならびにTaqmanプローブ576BKV−TQ−FAM FAM5’−CCAAAAAGCCAAAGGAACCC−3’−BHQ1を用いて、BKPyV VP1遺伝子内の90bpのフラグメントを増幅した。DNAの品質およびPCR阻害の可能性をモニターするために、BKPyV qPCRおよびアザラシヘルペスウイルスPCRを二重で行った。さらに、BKPyV qPCRを検証して、BKPyV遺伝子型I〜IVを検出した。
BCA法を用いて、タンパク質濃度を測定した。サンプルを4〜15%TGXゲルにおいて泳動し、ニトロセルロースメンブレンまたはPVDFメンブレンに転写した。使用した抗体は、ウサギポリクローナル抗アクチン−HRP(ローディングコントロール)、ウサギポリクローナル抗SV40 VP1(ab53977,Abcam)、マウスモノクローナル抗SV40 T抗原[PAb416](ab16879,Abcam)およびマウスモノクローナル抗SV40 T抗原(PAb108,Thermo Fisher)であった。1次抗体を、TAgおよびVP1の場合は4℃で一晩、アクチンの場合はRTで30分、インキュベートした。TAgおよびVP1に対して使用した二次抗体は、それぞれヤギポリクローナル抗マウス−HRP(P044701−2,Agilent)およびヤギポリクローナル抗ウサギ−HRP(P044801−2,Agilent)であった。上記メンブレンをSuperSignalTM West Femto Maximum Sensitivity Substrate(Thermo Fisher)とともにインキュベートし、ChemiDoc MP Imaging System(Bio Rad)を用いてタンパク質バンドを可視化した。
BKに感染させたHK2細胞をTrizolで溶解し、RNeasyキット(Qiagen)を用いてRNAを単離した。その単離中にDNase I(Qiagen)処置を行って、過剰なDNAを除去し、Promega逆転写酵素、DTT、dNTPおよびランダムプライマーを用いて、cDNAを合成した。CFX384 TouchTMReal−Time PCR Detection System(Bio Rad)においてSYBRTM Select Master Mix(Thermo Fisher)および以下のプライマーを用いてリアルタイムPCRを行った:
(BK標的化アンチセンスオリゴヌクレオチドのデザイン)
BKPyVラージT抗原(TAg)を標的化する有効なアンチセンスオリゴヌクレオチド(AON)は、宿主のRNA種には特異的でないという意味において、BKPyVに特異的でなければならないが、好ましくは、他の異なるBKPyV単離株および異なるポリオーマウイルス全般に対して可能な限りユニバーサルでである必要がある。dsRNA/ssRNAウイルスと比べてdsDNAウイルス(この場合、ポリオーマウイルス)は、遺伝的浮動が少ないことを特徴とする。それにもかかわらず、多数のBKPyV血清型をもたらす多数のBKPyV遺伝子型および亜遺伝子型が残っている(図2の系統樹を参照のこと)。TAgは、2つのエキソンを含むので、本発明者らはまず、AON候補を特定するために、エキソン−イントロンジャンクションのゲノム配列を特定した(図2を参照のこと)。これを達成するために、本発明者らは、入手可能なユニークなBKPyV TAgゲノム配列(n=245の材料および方法の項で提示したアクセッション番号)をNCBIデータベースから抽出し、ClustalWを用いてこれらをアラインメントした。高レベルの配列類似性(または保存)を示した領域を標的化した。これらの研究は、エキソン1および隣接するイントロン配列に高い保存度を示した(図2を参照のこと)。エキソン2も、高レベルの配列保存を示した。隣接するイントロン配列は、Tヌクレオチドリッチであると同時に、エキソンの境界から4ヌクレオチド以内ではあまり保存されていなかった。AONを、BKPyV TAgのエキソン1およびエキソン1におけるイントロン配列の架橋部分に対して標的化した。エキソン2の場合、AONを、エキソン2のイントロン領域および隣接するエキソン2配列における4〜6ヌクレオチドに対して標的化した。
本発明者らは、リポフェクタミンベースのAON送達を用いたところ、トランスフェクション後の5時間以内にAONの取り込みが顕著に改善された。さらに、本発明者らは、AON投与量を、細胞のFAM標識強度に基づいておよそ50nMで最大になるまで漸増した。AON投与の24時間(24h)後、HK2細胞をBKVに2時間感染させ、その後、それらの細胞を洗浄し、3、5および7日間培養した。これらの時点において、それらの細胞からRNAを回収し、qRT−PCRを行って、どのAONがTAgの発現レベルに影響できたかを明らかにした。AONをトランスフェクトされなかったHK2細胞(未処置)は、スクランブルAON(Scr)で処置された細胞と類似のTAg発現レベルを示した(データ示さず)。
ポリオーマウイルスに潜伏感染した細胞(例えば、BKVに感染した腎臓近位尿細管細胞)では、低レベルのTAg RNAおよびタンパク質の発現が維持されている。免疫系が損なわれている個体では、それが天然のものであるかまたは免疫抑制レジメンによって誘導されるかにかかわらず、ウイルスの複製およびTAg発現の誘導が観察される(Hasegawa,M.et.al.,Transplantation Proceedings,2014;Nickeleit,V.et.al.,JASN,2018)。TAgレベルの増大は、BKVゲノムの非コード/プロモーター領域に対するアクセサリー転写因子との相互作用とともに、BKゲノムの複製と(後期領域)主要キャプシドタンパク質の発現との両方を駆動する。まとめると、TAgによって媒介される、ウイルスDNAの複製およびキャプシドタンパク質によるカプセル化の活性化によって、尿中(ウイルス尿症)と血清中(ウイルス血症)の両方で検出され得る感染性ウイルス粒子が生成される(Helle,F.et.al.,Viruses,2017)。
本発明者らのTAgスプライシング標的化AONで前処置されたHK2細胞におけるTAgおよびVP1 RNAおよびタンパク質のレベル(7日目)に対してスクリーニングを行うのと同時に、本発明者らは、BKPyV感染の3、5および7日後の培養上清中のウイルス量を評価した。TAg発現の減少は、ウイルスゲノムの複製とVP1タンパク質の生成の両方に潜在的に影響し得るので、本発明者らは、VP1の減少が、カプセル化されたウイルスDNAの生成に影響するか否かを判定した。本発明者らは、カプセル化されたDNAを定量することによって、培養上清中のウイルス粒子を測定した。カプセル化されたDNAとカプセル化されていないDNAとを識別するために、本発明者らは、(エンド)ヌクレアーゼ処置を適用して、カプセル化されていないDNAを消化した。図6に示されているように、これらの研究は、AON#1が3日目にウイルスDNAレベルを低下させたが、7日目には低下しなくなり、このレベルは、スクランブル(Scrambled)AONで処置された細胞におけるウイルスDNAレベルに対して正規化され、そのレベルと似ていることを明らかにした(図6)。AON#2、#3および#4は、両方の時間間隔においてウイルス価の低下を特徴とし、AON#2、#3および#4は、特に、被包されたウイルスDNAを6倍まで減弱させた(図6)。上述のAON#2と#4との併用は、3および7日目にウイルス量をわずかに低下させただけだった(図6)。
AON上のリボース糖の2’位の変化は、TAgおよびVP1 RNAおよびタンパク質のレベルを低下させる能力、ならびにBKV DNA生成に影響する(図7)。上述のデータは、アンチセンスオリゴヌクレオチド内の各ヌクレオチド上のリボース糖の2’−Oメチル(2’−OMe)修飾に基づいている。RNAおよびタンパク質を、2’−OMeヌクレオチドまたは2’−メトキシ(2’−MOE)ヌクレオチドの両方で前処置されたHK2細胞から回収した(図7を参照のこと)。
BKVのほかに、本発明者らは、JCウイルス(JCV)に対するTAgを同様に標的化するAONも開発した。JCVは、BKVに対して75%の配列類似性(エキソン1−イントロンジャンクションで観察される保存レベルである)を有するのに対し、イントロン−エキソン2ジャンクションにおける配列類似性は、実質的に100%である(図8)。ゆえに、BKVのエキソン2を標的化するAONは、JCV量も減少させ得る。JCVも、扁桃および/または消化管を介した初感染後に近位尿細管細胞などの腎細胞(これらは二次感染部位であると考えられている)に感染し得る。したがって、TAgスプライシング標的化AON、特に、イントロン−エキソン2スプライス部位を標的化するAONは、BKVとJCVの産生を同時に抑制し得る。さらに、本発明者らは、ユニークなJCVエキソン1−イントロン配列を標的化する新規AONを作製している。

イントロン配列を含むTAgの全遺伝子配列を、Prank(v.140603)を用いてアラインメントした。アラインメントされた配列に対して手作業で調整を行うことにより、欠失をアラインメントする際の不備を調整した。ブートストラッピング(1000回反復)による近隣結合法(MEGAバージョン10.0.5)およびKimura2−パラメータモデルを用いて、系統樹を構築した。その系統樹をさらにR(「ggtree」)において可視化し、アクセプタースプライス部位およびドナースプライス部位に対してシーケンスロゴを構築して(「ggseqlogo」)、サブタイプ間のヌクレオチド特異的保存を示した。配列のサブタイプを、Zhong et al(Zhong,J Gen Virol,2009)が報告した参照配列を用いて決定した。
アンチセンスオリゴヌクレオチドを、実施例1に記載したようにデザインした。インビボ研究の場合、5’6−FAM標識なし2’−MOE AON(HYB_01)を使用した。
6〜10週齢の雄C57BL6/Jマウスに、40mg/kgの5’6−FAM標識のない2’−MOE AONまたは生理食塩水(体重に対して+−100uLの体積を補正した)を静脈内注射した。AONまたは生理食塩水を投与した24後に、動物をイソフルラン麻酔下、静脈放血により屠殺した。臓器を取り出し、ホルマリンで固定し、パラフィン包埋した。
ヒト腎近位尿細管上皮細胞(HK2,ATCC(登録商標))を、3,3’,5−トリヨード−L−チロニンナトリウム塩(Sigma−Aldrich)、インスリン−トランスフェリン−セレン−エタノールアミン(ITS−X;Sigma−Aldrich)、ヒト上皮成長因子(EGF;Sigma−Aldrich)、ヒドロコルチゾン(Sigma−Aldrich)および100U/mLペニシリン−ストレプトマイシン(Gibco)が補充されたダルベッコ改変イーグル培地:Nutrient Mixture F−12(Gibco)中で維持した。ヒト腎近位尿細管上皮細胞(PTEC,Sciencell Research Laboratories)を、完全REGMTM腎上皮細胞増殖培地(Lonza)中で維持した。初代ヒトアストロサイト(Sciencell Research Laboratories)を、完全Astrocyte Medium(Sciencell Research Laboratorie)中で維持した。iPSc由来のアストロサイトおよびオリゴデンドロサイトを、完全BrainPhysTMNeuronal Medium(Stemcell Technologies)中で維持した。すべての細胞を37℃、5%CO2において培養した。
細胞を、必要な細胞密度で播種し、一晩培養した。リポフェクタミン2000とともに4時間(ヒトアストロサイトおよびiPScアストロサイト/オリゴデンドロサイト,Invitrogen)またはリポフェクタミン3000とともに5時間(HK2およびPTEC,Invitrogen)、50nM AONの存在下において細胞を培養することによって、AONの細胞取り込みを行い、その後、それらの細胞を通常の培養液で洗浄した。HK2上皮細胞またはヒト腎臓上皮細胞のBKV感染を、実施例1に記載したように行った。アストロサイト/オリゴデンドロサイトをJCポリオーマウイルス(MAD−4株,ATCC(登録商標)VR−1583TM)の存在下において一晩培養することによって、それらの細胞のJCV感染を行った。過剰なウイルス粒子を除去するために、それらの細胞を感染後、しっかりと洗浄した。培養液を部分的に新しくし、ウイルス粒子産生を調べるために、感染後の特定の時点において上清サンプルを採取した。処置後の感染細胞を含むウェルの上清を採取することによって、細胞の再感染を行った。次いで、この上清を2倍希釈し、未感染かつ未処置の細胞を含む新しいウェルに2時間移し、その後、それらの細胞をしっかりと洗浄した。7日後に、感染した細胞を、4%PFAを用いて洗浄した。
培養上清中のウイルス量を、以下のことを除いては実施例1に記載したように行った。1)100μLのサンプルを、すべての時点においてすべてのウェルから回収した。2)パッケージされていないDNAを単離前に、TURBO DNAフリーキット(Invitrogen)を用いて分解した。
RNAの単離、cDNAの合成およびリアルタイムqPCRを、実施例1に記載したように行った。ただし、RNAの単離後、残留DNAを、TURBO DNAフリーキット(Invitrogen)を用いて分解した。T抗原スプライスバリアントを増幅には、Phusion(登録商標)High−Fidelity PCR Kitを、HF緩衝液および以下のプライマーを使用した:フォワードATGGAGCTCATGGACCTTTTAGG、リバースTGCAACTCTTGACTATGGGGG。JCウイルスRNAのqPCR検出を、以下のプライマーを用いて行った:
以下の1次抗体を使用した:ウサギ抗SV40 VP1(ab53977)、マウス抗SV40 T抗原(PAb416)、マウス抗SV40 T抗原(PAb108)、ウサギ抗GAPDH(D16H11)、ビオチン化Lotus Lectin(LTL,B−1325)。ウサギ抗ホスホロチオエート抗体は、Jonathan Watts(UMASS Medical School,MA,USA)から厚意により提供された。以下の二次抗体を使用した:ヤギ抗ウサギAlexa488(A11008)、ヤギ抗ウサギAlexa568(A11011)、ヤギ抗ウサギHRP(P044801−2)およびストレプトアビジンAlexa532(S11224)。
50mM Tris−HCl、150mM NaCl、1%SDS、0.5%デオキシコレート、0.5%トリトンX−100およびプロテアーゼ阻害剤を含む溶解緩衝液(pH7.5)中で細胞を溶解することによって、タンパク質溶解産物を生成した。PierceTM BCA Protein Assay Kit(Thermo Fisher Scientific)を用いて、サンプルのタンパク質濃度を測定した。12〜230kDa分離マトリックスおよび抗ウサギ検出モジュール(ProteinSimple)を備えたWes Simple Western自動化イムノアッセイシステムを用いて、タンパク質発現の定量を行った。
再感染実験の場合、細胞を4%PFAで固定し、0.3%Triton−X/3%BSA(Merck,Zwijndrecht,the Netherlands)/1%NGS(Dako,Amstelveen,Netherlands)/1%FCSのPBS溶液中、RTにおいて1時間、透過処理した。1次抗体を、3%BSA/1%NGS/1%FCSのPBS溶液中、4℃において一晩インキュベートし、その後、細胞をしっかりと洗浄し、二次抗体とともにRTにおいて1時間インキュベートした。再感染した細胞の画像収集および定量を、(TAg+)核を特定し、カウントするカスタムモジュールを使用して、ImageXpress Micro High−Content Imaging SystemおよびMetaXpressソフトウェアを用いて行った。インビボ画像のさらなる処理(カラーデコンボリューションおよび閾値化)を、ImageJを用いて行った。
AONで処置された感染HK2細胞に由来するRNAサンプルに対してRNA−seqを、Illuminaのシーケンシング技術を用いて行った。手短に言えば、サンプルの品質を、Fragment Analyzerを用いて測定し、NEBNext Ultra II Directional RNA Library Prep Kit for Illuminaを用いて、それらのサンプルを処理した。そのサンプル調製は、「NEBNext Ultra II Directional RNA Library Prep Kit for Illumina」(NEB #E7760S/L)のプロトコルに従って行った。簡潔には、rRNA枯渇キット(NEB#E6310)を用いて、全RNAからrRNAを枯渇させた。rRNAが減少したRNAの断片化の後、cDNA合成を行った。これをシーケンシングアダプターとのライゲーションおよび得られた産物のPCR増幅に用いた。サンプル調製後の品質および収率を、Fragment Analyzerを用いて測定した。得られた産物のサイズは、予想したサイズ分布(300〜500bpという広範なピーク)と一致した。NovaSeq6000を用いたクラスタリングおよびDNAシーケンシングを、製造者のプロトコルに従って行った。1.1nMという濃度のDNAを使用した。NovaSeqコントロールソフトウェアNCS v1.5を使用した。画像解析、塩基判定(base calling)および品質検査を、Illuminaデータ解析パイプラインRTA3.3.5およびBcl2fastq v2.20を用いて行った。
NGSデータにおける選択的スプライシング事象を特定するために、ウイルス参照ゲノムにマッピングされたリードに対して「Eventpointer」を適用した。得られたスプライシング事象を、Kallistoを用いて定量することにより、各事象に対するパーセントスプライシング(PSI)値を得た。統計的検定のために、スクランブルAONをコントロール条件として使用した。
まず、RNAの完全性をバイオアナライザーにおいて評価した。cDNA合成を、SMARTer cDNA合成キット(Takara)を用いて行い、特定のラージT産物を、Kapa HiFi HotStart Ready Mix(Roche)を用いて増幅した。cDNA産物をサイズ選択し、その後、SMRTbell Barcoded Adapter Complete Prep Kit(PacBio)を用いて、アンプリコンをサンプル毎にバーコード付与し、次いで、等モルでプールし、PacBio Sequel 1M v3 LR SMRTセルにおいてシーケンシングした。
(新規BKV標的化AONの開発)
図10および11に示されているように、本発明者らの以前のAONと並行して、本発明者らは、BKV TAgを標的化する9つの新しいAONをデザインすることにした。その9つのうちの6つが、エキソン1−イントロン部分を標的化し(HYB_06、_07、_08、_09、_10および_11と命名)、2つの新しいAONが、エキソン2−イントロン部分を標的化する(HYB_12および_13と命名)。これらの9つの新しいTAgエキソン−イントロンジャンクション標的化AONとともに、本発明者らは、Santaris Pharmaが以前に報告した2つのAON(WO2012/143427A1)も試験し、この2つのAONは、本発明者らのAONとは異なる組成を有するが、エキソン1−イントロンジャンクションの一部(SAN_74)または単にエキソン2の一部(SAN_73)に相補的である。さらに、本発明者らは、もっぱらエキソン1のコード領域に結合するAON、すなわちHYB_14もデザインし、試験した。それらのAONは、エキソン1標的化AON(ここでは総称される)(HYB_01、_02、_03、_06、_07、_08、_09、_10、_11)およびエキソン2標的化AON(HYB_04、_05、_12および_13)の場合、主にエキソン配列から、重要なイントロン結合配列を含むところまで徐々にシフトしている。
BKV標的化AONは、TAg mRNAレベルの低下において様々な範囲の効力を示した。図12および19に示されているように、TAgのエキソン−イントロンジャンクションを標的化するようにデザインされた14個のAONのうち、HYB_01、HYB_03およびHYB_11が、TAg mRNA発現の最も大きな低下を誘導し、それは概して、このウイルスDNA駆動物質のRNAレベルで、感染の7日後に、8倍またはそれを越える範囲のものであった。
興味深いことに、VP1 mRNAの発現レベルは、HYB_04、HYB_12、HYB_13およびHYB_14を除くBKV標的化AONのほとんどによって低下した(図13および20)。TAg mRNAに対して得られた本発明者らの結果と同様に、HYB_01、HYB_03およびHYB_11は、特に、HK2細胞においてVP1 RNA発現を著しく減少させた(図13)。さらに、HYB_01が、BKウイルスによるHK2細胞の感染前に投与されたのかそれとも感染後に投与されたのかに関係なく、そのAONは、VP1 mRNAレベルを効率的に低下させた(図26、左および右のパネル)。重要なことに、観察されたVP1 mRNAの減少は、HK2細胞においてVP1タンパク質レベルの劇的な減弱をもたらした(図14〜15および21〜22)。TAg mRNAレベルに対する本発明者らの観察結果と一致して、SAN_73およびSAN_74は、VP1のmRNAおよびタンパク質の発現レベルに対して有意に影響しなかった。
本発明者らは、次に、本発明者らのBKV標的化AONの幅広い組合せが、HK2細胞におけるBKVによる感染および再感染の程度に影響し得るかを評価した。これを達成するために、本発明者らは、まず、HK2細胞をBKV標的化AONで処置し、それらの細胞をBKVに感染させた。7日後、本発明者らは、ウイルス粒子含有上清を回収し、これを用いて、未処置HK2細胞の新しいバッチに感染させた。7日後、本発明者らは、TAgに感染した細胞に対して蛍光免疫染色を行い、これをパーセント陽性としてスコアリングした(核をHoechstで対比染色することによって)。図17および24に示されているように、これらの研究は、本発明者らのBKV標的化AONで予め処置された細胞が、有意に低い再感染レベルを示すことを明らかにした。対照的に、SAN_73およびSAN_74によるHK2細胞の前処置は、HYB_01、HYB_03およびHYB_11で観察された程度まで再感染レベルを低下させなかった。
BKウイルスDNAをパッケージングするために必要なタンパク質であるVP1タンパク質の観察された減少は、新しいウイルス粒子の形成および上清への放出に大きく影響するはずである。実際に、図16、23および33に示されているように、本発明者らのBKV標的化AONの大部分は、感染の7日後にウイルス粒子産生を減少させ、HYB_01、HYB_03およびHYB_11が最も大きな減少をもたらした。対照的に、SAN_73およびSAN_74は、ウイルス粒子産生をほんのわずかにしか減少させないと見出された。この機構は、インビトロでは局所および遠位の細胞の(再)感染の減少に関わっている可能性があることから、腎臓移植後の腎臓近位尿細管上皮細胞における本発明者らのBKV標的化AONの取り込みが、BKVの活性化および/または伝播の予防に有効な治療様式になり得ることを強く示唆する。
どのようにして本発明者らのBKV標的化AONが、本明細書中に記載されるTAgおよびVP1 mRNAの減少をもたらすのかに関する機構的な洞察を得るために、本発明者らは、スクランブルAON、HYB_01、HYB_03、HYB_11、HYB_14、SAN_73またはSAN_74で処置したHK2細胞(その後、これらの細胞をBKVに2時間感染させた)から回収したRNAのRNA−seqを行った。洗浄後、それらの細胞を7日間培養し、その後、RNAを回収し、バイオアナライザーにおいて分解の徴候について評価した。続いて、等量のRNAをリボ枯渇させ(ribo−depleted)、ライブラリー調製を経て、その後、RNA−seqを行った。本発明者らの上述の、HK2細胞におけるTAgおよびVP1 mRNAの減少と一致して、スクランブルコントロール(Scrambled)、HYB_14またはSAN_73およびSAN_74で処置された細胞由来のBKVゲノムのカバレッジは、BKV標的化AONで処置された場合よりも明らかに高かった(図42)。BKVスプライシングの変化を解析するために、ヒトゲノムとBKVゲノムの両方を配列のアラインメントに提供し、Bowtieを使用してペアードエンドリードをアラインメントした。
BKV標的化AONについてインビトロで生成された本発明者らのデータは、アンチセンスオリゴヌクレオチド内の各ヌクレオチド上のリボース糖の2’−Oメチル(2’−OMe)修飾を含むように化学的に改変された。重要なことには、インビボにおけるAONの取り込みは、2’ヒドロキシ基が2’−メトキシ(2’−MOE)基で置換されている場合、顕著に改善されると一貫して見出された。ゆえに、本発明者らは、本発明者らのリード化合物であるHYB_01を、全体がホスホロチオエート骨格を有し、かつ2’−MOE基を有するように改変し、このAONを、C57BL/6Jマウスに尾静脈を通じて静脈内注射した。注射の24時間後、マウスを屠殺し、腎臓、肝臓、脾臓、脳および筋肉を回収し、切片にした。図44および図45の免疫組織化学染色に示されているように、HYB_01は、腎皮質、特に腎臓の近位尿細管上皮細胞において優れた取り込みを示した(腎臓のシカクマメレクチン(LTL)陽性細胞における取り込みによって証明されるように)。さらに、HYB_01は、肝臓のクッパー細胞においても検出可能であったが、脳では検出不可能であった(図45を参照のこと)。さらに、それらのAONは、脾臓の白脾髄において検出可能であったが、心臓では最小限度にしか検出可能でなく、筋肉では検出不可能であった(データ示さず)。
JCウイルス(JCV)は、ヒト腎臓の近位尿細管上皮細胞に感染すると立証されているにもかかわらず、本発明者らは、これを達成するように繰り返し試みたが成功しなかった。ゆえに、本発明者らは、JCウイルスに感受性であると知られていて、JCV関連の病態生理の発生において役割を果たすと知られている他のヒト細胞、すなわちアストロサイトに感染させることにした。これらの研究のために、本発明者らは、ヒト人工多能性幹細胞由来のアストロサイトまたはヒト初代アストロサイト細胞株を、本発明者らの5つのJCV標的化AONのうちの1つ(図37)、すなわちHYB_15〜19で前処置し(AON1つあたり50nMの濃度で4時間)、続いて、それらの細胞にJCVを104.5TCID50/0.2mL(感染の7日後の、Cos−7細胞の感染に基づく、サプライヤーが提供する情報)の力価で一晩感染させた。図38および39に示されているように、BKV TAgのエキソン1−イントロンジャンクションの標的化によって、TAgおよびVP1のmRNA発現レベルが低下したという本発明者らの観察結果と一致して、HYB_15、HYB_16およびHYB_17は、iPS細胞由来のアストロサイトにおいてJCV TAgとVP1の両方のmRNA発現レベルを著しく低下させた(n=1)。さらに、初代ヒトアストロサイトにおいても、本発明者らは、様々な力価のJCV投与において、JCV TAgおよびVP1のmRNA発現レベルの著しい低下を観察した(図40および41;n=2)。
Claims (14)
- ポリオーマウイルスT抗原プレmRNAの連続した一続きの少なくとも12核酸塩基の逆相補鎖である配列を含む、12〜30、好ましくは、17、18、19または20〜30核酸塩基長のアンチセンスオリゴヌクレオチドであって、該アンチセンスオリゴヌクレオチドは、細胞における前記T抗原プレmRNAのスプライシングを調節でき、該アンチセンスオリゴヌクレオチドは、配列番号1;配列番号2;配列番号3;配列番号4;配列番号5;配列番号6;配列番号7;配列番号8;配列番号9;配列番号10;配列番号11;配列番号12;配列番号13;配列番号14;配列番号15;配列番号16;配列番号17;配列番号18;配列番号20;配列番号21;配列番号22;配列番号23;配列番号24;配列番号25;配列番号26または配列番号27の少なくとも12個連続した核酸塩基を含む、アンチセンスオリゴヌクレオチド。
- 配列番号1;配列番号2;配列番号3;配列番号4;配列番号5;配列番号6;配列番号7;配列番号8;配列番号9;配列番号10;配列番号11;配列番号12;配列番号13;配列番号14;配列番号15;配列番号16;配列番号17;配列番号18;配列番号20;配列番号21;配列番号22;配列番号23;配列番号24;配列番号25;配列番号26または配列番号27の少なくとも12個連続した核酸塩基を含むアンチセンスオリゴヌクレオチドであって、該少なくとも12個のヌクレオチドは、それぞれのポリオーマウイルスのラージT抗原プレmRNAのスプライスドナー配列またはスプライスアクセプター配列の逆相補鎖を含む、アンチセンスオリゴヌクレオチド。
- 前記mRNA−オリゴヌクレオチド二重鎖をRNaseHの作用に対して抵抗性にする改変を含む、請求項1または請求項2に記載のアンチセンスオリゴヌクレオチド。
- 改変されたポリマー骨格、好ましくは、2’−O−メチル(2’−O−Me)、2’−O−メトキシエチル(2’−MOE)、2’−S−拘束エチル(2’−S−constrained−ethyl;2’−cEt)、ロックト核酸(locked nucleic acid;LNA)、ペプチド核酸(PNA)またはモルホリノ(PMO)ヌクレオチドを有する少なくとも1つの核酸塩基を含む、請求項1〜3のいずれか1項に記載のアンチセンスオリゴヌクレオチド。

- 移植のために移植片を準備する方法であって、該方法は、ドナー細胞、好ましくは、ドナー腎細胞に、請求項1〜5または12のいずれか1項に記載のアンチセンスオリゴヌクレオチドを提供することを特徴とする、方法。
- 対象におけるポリオーマウイルス感染症を処置する方法であって、該方法は、請求項1〜5のいずれか1項に記載のアンチセンスオリゴヌクレオチドを、それを必要とする個体に投与する工程を含む、方法。
- 前記個体が、免疫不全個体である、請求項8に記載の方法。
- 前記個体が、腎臓移植または腎細胞移植のレシピエントである、請求項8または請求項9に記載の方法。
