本特許出願は、2017年10月2日に出願された米国仮特許出願番号第62/567,123号、2018年1月12日に出願された米国仮特許出願番号第62/617,138号及び2018年7月12日に出願された米国仮特許出願番号第62/697,327号(参照によりこれらの全体が本明細書に組込まれる)の利益を主張する。
本発明は、従来のCpf1のための改変ガイド核酸(以下、「crRNA」という。)と比較して特性が向上したcrRNAを提供する。本明細書で用いるところのcrRNAは、RNA誘導型エンドヌクレアーゼCpf1と結合して、該RNA誘導型エンドヌクレアーゼの標的をCpf1で切断されるべき標的核酸内の特定の場所に定める、核酸配列(例えばRNA)を指す。Cpf1はV型適応免疫に関与するクラスIICRISPR/CasシステムのRNA誘導型エンドヌクレアーゼである。Cpf1は、機能するために、他のCRISPR酵素のようにtracrRNA分子を必要としないが、単一のcrRNAだけは必要とする。Cpf1は、その標的の5’上流に位置する「TTN」PAMモチーフを好む。さらに、Cpf1の切断部位は塩基約3〜5個が突出しており、「粘着末端」を作り出す(Kim et al., 2016. “Genome−wide analysis reveals specificities of Cpf1 endonucleases in human cells” オンライン発行2016年6月6日)。塩基対3〜5個のオーバーハングを有するこれらの粘着末端は、NHEJを介するライゲーションを促進し、かつ、適合する末端を有するDNA断片の遺伝子編集を改善する。
本発明の核酸は、crRNAの5’に位置する伸長配列を含む。伸長配列は、いずれかの組み合わせの核酸(すなわち、いずれかの配列)を含んでもかまわない。ある実施態様では、前記伸長配列は核酸分子の全陰電荷密度を増大させ、crRNAを含む核酸の送達を改善する。
一部の実施態様では、前記crRNAはプロセッシング配列を含む。該プロセッシング配列は、ガイド/ターゲッティング配列の必要なしにCpf1により試験管内でも生体内でも自己切断される核酸配列である。いずれかの特定の理論又は作用機序に拘束されることを望むものではないが、前記プロセッシング配列は、存在するとき、細胞内に入る際に切断され、crRNAがいずれかの伸長配列から切り離される。前記プロセッシング配列はcrRNAと伸長配列との間に配置できる。この構成(configuration)では、前記プロセッシング配列の切断の際、前記crRNAは本明細書に提供される核酸コンストラクトの伸長配列から切り離される。
本明細書に提供される核酸コンストラクトは供与体核酸(供与体ポリヌクレオチドとも称される)をさらに含むことができる。供与体ポリヌクレオチドは、RNA誘導型エンドヌクレアーゼ(例えばCpf1)によって誘導される切断部位に挿入される核酸である。前記供与体ポリヌクレオチドの核酸は、当業者に知られたいかなるタイプの核酸ともすることができる。例えば、前記核酸は、DNA、RNA、DNA/RNAハイブリッド、人工合成核酸又はこれらのいずれかの組み合わせとすることができる。1つの実施態様では、前記供与体ポリヌクレオチドの核酸はDNAであり、本明細書では「供与体DNA」としても知られる。
本発明は、本明細書に説明した核酸分子のいずれかと担体とを含む組成物も含む。核酸送達に適するいかなる担体でも使用可能である。一部の実施態様では、前記担体は、本明細書に説明した核酸のいずれかと相互作用して、該核酸の細胞内への進入を促進することができる分子を含むことができる。
上記のリポソームの実施態様を含む一部の実施態様では、前記組成物はCpf1ポリペプチド又は該ポリペプチドをコードする核酸も含む。いずれのCPf1ポリペプチドも本発明の組成物に使用できるが、選択されたCpf1は、標的核酸の切断、及び/又は、適用できる場合には、前記核酸コンストラクトのプロセッシング配列の切断のために前記組成物中の核酸コンストラクトのcrRNAと協動するように、適切に選択されるべきである。前記組成物のCpf1は、天然に存在するCpf1か、変異体又は突然変異体のCpf1ポリペプチドかとすることができる。一部の実施態様では、前記Cpf1ポリペプチドは酵素活性を有する、例えば、ガイドRNAに結合するとき、前記Cpf1ポリペプチドは標的核酸を切断する。一部の実施態様では、前記Cpf1ポリペプチドは、野生型Cpf1ポリペプチドと比較して(例えば、図8(配列番号1)に示すアミノ酸配列を含むCpf1ポリペプチドと比較して)酵素活性の低減を示すが、DNA結合活性を保持する。Cpf1の酵素活性を変化させる突然変異は本発明の技術分野で知られている。
前記組成物は、前記crRNAに加えて他の核酸をさらに含む。例えば、前記組成物は本明細書に説明される供与体ポリヌクレオチドを含むことができる。代替的に、又は、追加的に、前記組成物は、供与体ポリヌクレオチドではない1種類以上の追加の核酸(例えば、編集されるべき標的配列又は編集されるべき細胞の内在性核酸配列と有意な配列同一性がない核酸(例えば、相同組換えを可能にするには不十分な配列同一性のレベル)を含むことができる。これらの追加の核酸は、1本鎖RNA又はDNA分子(又は、随意的に人工合成核酸残基を有する、RNA及びDNAの両方を含むハイブリッド分子)のようなRNA又はDNAとすることができる。前記追加の核酸は、ヌクレオチド少なくとも5個の長さ(例えば、10個以上、15個以上、20個以上、50個以上、100個以上、150個以上、200個以上)のように、いずれかの長さとすることができる。一部の実施態様では、前記核酸は、ヌクレオチド500個以上、1000個以上、又は、5000個以上を含むかもしれない。)しかし、たいていの場合は、前記核酸は、ヌクレオチド約1000個以下、又は、500個以下(例えば200個以下)のように、約5000個以下を含むであろう。
一部の実施態様では、送達前に前記プロセッシング配列の時期尚早な切断を低減又は防止するために、使用される特定のCPf1タンパク質を活性化する2価金属イオン(例えばマグネシウム)を前記組成物は実質的又は完全に含まない。濃度がCpf1の自己プロセッシング酵素活性を可能にしないとき(what)、前記組成物は実質的にマグネシウムを含まないと考えられる。一部の実施態様では、前記組成物は約20mM以下のNaClを含み、前記Cpf1タンパク質を活性化するマグネシウムその他の2価イオンを実質的又は完全に含まない。
本発明は、標的真核細胞を遺伝的に改変する方法も提供し、該方法は、標的核酸を遺伝的に改変するために(to genetically modify a target nucleic acid)、前記標的真核細胞を本明細書に説明するいずれかの核酸又は組成物(例えば、Cpf1 crRNAと、該crRNAの5’の伸長配列と、随意的に、前記crRNA及び前記伸長配列の間のプロセッシング配列とを含む核酸)と接触させることを含む。一部の実施態様では、前記核酸のCpf1 crRNAは、前記標的細胞内の標的配列と雑種形成するターゲッティング配列(例えば、ステム−ループドメインの3’)を含む。一部の実施態様では、前記Cpf1 crRNAはプロセッシング配列を含み、該プロセッシング配列は前記細胞内に進入する際に切断され、それにより、前記Cpf1 crRNAを前記プロセッシング配列及び前記伸長配列から切り離す。他の実施態様では、前記Cpf1 crRNAはプロセッシング配列を含まない。
本実施例は、未改変Cpf1 crRNAがCas9 sgRNAより低い遺伝子編集効率を提供する傾向があることを示す。
本実施例は、CPf1 crRNAと、該CPf1 crRNAの5’のプロセッシング配列と、該プロセッシング配列の5’の伸長配列(crRNAを可逆的に過剰に荷電する)とを含む核酸が、試験管内でカチオン性脂質によるCpf1の送達を増強する。
本実施例は、Cpf1の活性がエレクトロポレーションを用いるHEK細胞における5’末端伸長で増強されることを証明する。
本実施例は、Cpf1 crRNA及び伸長配列5’を含む核酸が、カチオン性脂質による生体内でのCpf1の送達と、細胞内でのCPf1活性とを増強することを証明する。
伸長配列を有するcrRNAはカチオン性ポリマーがCpf1をトランスフェクションする能力を増強することができるかどうか決定するためにも実験は行われた。特に、実施例2で使用されたさまざまな長さのcrRNA(伸長なし、ヌクレオチド9個の伸長及びヌクレオチド59個の伸長を有するcrRNA)がCpf1と複合体を形成して、カチオン性ポリマーPAsp(DET)と混合してGFP−HEK細胞に添加された。製剤のNHEJ効率はフロー・サイトメトリーを介してGFP陰性細胞の頻度を計測することによって決定された。
本実施例は、伸長crRNAが生体内でのCpf1送達を増強することを証明する。
5.1 伸長crRNAはHDR及びNHEJの発生率を増大させる
5’伸長が、NHEJレベルとともにHDR発生率を増大できるかどうか調べるために、さまざまな伸長を含むcrRNAを含むAsCpf1 RNPが、1本鎖オリゴヌクレオチド供与体(ssODN)と一緒にGFP−HEK細胞に導入された。HDR発生率は制限酵素消化アッセイを用いて定量化される一方、NHEJレベルはGFP陰性細胞の集団を計測することにより決定された(最初のセクションと同様)。ヌクレオチド4個及び9個伸長したcrRNAの両方について2倍のDHRの改善が観察された(図4Aにおいて、crRNA+4についてのHDR頻度は17%、crRNA+9についてのHDR頻度は18%に対し、未改変crRNAについては9%)。塩基59個の伸長についてはHDRのより小さい増大が観察された(図4Aにおいて、crRNAについてHDR発生率13%)。
本実施例の第2部は、供与体DNAと単一分子に組み合わされた伸長crRNAがHDRを増強できることを証明する。
本実施例は、異なる細胞タイプにおける伸長crRNAの使用と、遺伝疾患を処置する方法の有用性を証明する。
以下の実施例は、5’crRNA伸長の遺伝子編集効果は、遺伝学的な標的及び細胞タイプを超えて広範に適用可能であることを証明する。これらのcrRNAは、該crRNAがCpf1 RNPが内在性遺伝子を編集する能力を増強できるかどうかを知るために、Serpina1をたたき台として用いてテストされた。
Claims (48)
- Cpf1 crRNAと、該crRNAの5’の伸長配列と、随意的に、前記crRNA及び伸長配列の間のプロセッシング配列とを含む核酸であって、前記プロセッシング配列はCpf1によって自己切断される配列である、核酸。
- プロセッシング配列を含み、該プロセッシング配列は、Cpf1アレイの直接リピート配列の断片を含み、該直接リピート配列は、crRNA配列部分と、該crRNA配列部分の5’に位置するプロセッシング部分とを含み、前記断片は前記直接リピート配列のプロセッシング部分の少なくとも5個の連続したヌクレオチドを含む、請求項1に記載の核酸。
- 前記プロセッシング配列は前記直接リピート配列のプロセッシング部分の少なくともヌクレオチド10個の断片を含む、請求項2に記載の核酸。
- 前記プロセッシング配列は前記直接リピート配列のプロセッシング部分の全体を含む、請求項2に記載の核酸。
- 前記伸長配列は、前記プロセッシング配列又は前記crRNAの配列を含まない、請求項1〜4のいずれかの核酸。
- 前記伸長配列は少なくともヌクレオチド2個を含む、請求項1〜5のいずれかの核酸。
- 前記伸長配列はヌクレオチド10〜100個を含む、請求項1〜6のいずれかの核酸。
- 1個のCpf1 crRNA配列だけを含む、請求項1〜7のいずれかの核酸。
- 前記伸長配列の5’の第2のプロセッシング配列と、該第2のプロセッシング配列の5’の第2の伸長配列とをさらに含む、請求項1〜8のいずれかの核酸。
- 雑種形成又は共有結合で連結された供与体核酸をさらに含む、請求項1〜9のいずれかの核酸。
- 前記供与体核酸は前記プロセッシング配列の5’か、前記伸長配列の5’かに共有結合で連結される、請求項10に記載の核酸。
- 前記供与体核酸は、前記プロセッシング配列又は伸長配列にリンカー基によって連結される、請求項11に記載の核酸。
- 前記供与体核酸は、前記伸長配列及び/又はプロセッシング配列に雑種形成される、請求項10に記載の核酸。
- 前記Cpf1 crRNAの3’にターゲッティング核酸をさらに含む、請求項1〜13のいずれかに記載の核酸。
- 前記伸長配列はヌクレオチド約60個未満を含む、請求項1〜14のいずれかに記載の核酸。
- 前記伸長配列はヌクレオチド約20個未満を含む、請求項15に記載の核酸。
- 前記伸長配列はヌクレオチド約2〜20個を含む、請求項15に記載の核酸。
- プロセッシング配列を含まない、請求項1〜17のいずれかに記載の核酸。
- 前記伸長配列の5’に共有結合で連結した供与体核酸をさらに含む、請求項18に記載の核酸。
- 前記供与体核酸はリンカー基によって連結される、請求項19に記載の核酸。
- 前記伸長配列に雑種形成した供与体核酸をさらに含む、請求項18に記載の核酸。
- 前記Cpf1 crRNAの3’にターゲッティング核酸をさらに含む、請求項18〜21のいずれかに記載の核酸。
- 前記伸長配列は自己雑種形成配列を含む、請求項1〜22のいずれかに記載の核酸。
- 前記伸長配列は、準安定ヘアピン構造、安定ヘアピン構造、シュードノット構造、G−4重体構造、バルジループ構造、インターナルループ構造、ブランチループ構造又はこれらの組み合わせを含む、請求項1〜23のいずれかに記載の核酸。
- 前記伸長配列は繰り返すトリヌクレオチドモチーフを含む、請求項24に記載の核酸。
- 前記繰り返すトリヌクレオチドモチーフは、CAA、UUG、AAG、CUU、CCU、CCA、UAA、又はこれらの組み合わせである、請求項25のいずれかに記載の核酸。
- 前記繰り返すトリヌクレオチドモチーフは、CAU、CUA、UUA、AUG、UAG、又はこれらの組み合わせである、請求項25のいずれかに記載の核酸。
- 前記繰り返すトリヌクレオチドモチーフは、CGA、CGU、CGG、CAG、CUG、CCG、又はこれらの組み合わせである、請求項25のいずれかに記載の核酸。
- 前記繰り返すトリヌクレオチドモチーフは、CNGモチーフ又は、CNGモチーフの組み合わせであり、随意的には、CGA又はCGUである、請求項25のいずれかに記載の核酸。
- 前記繰り返すトリヌクレオチドモチーフは、AGG、UGG、又はこれらの組み合わせである、請求項25のいずれかに記載の核酸。
- 前記伸長配列は請求項26〜30のいずれかに記載の繰り返すトリヌクレオチドモチーフの組み合わせを含む、請求項1〜25のいずれかに記載の核酸。
- 前記伸長配列又はその部分はヌクレアーゼ分解に抵抗性がある、請求項1〜31のいずれかに記載の核酸。
- 前記伸長配列は1個以上の改変ヌクレオチド間結合を含む、請求項1〜32のいずれかに記載の核酸。
- 前記伸長配列の連続したヌクレオチド4個以上の領域か、前記伸長配列の全体かが改変ヌクレオチド間結合を有する、請求項33に記載の核酸。
- 前記改変ヌクレオチド間結合は、ホスホロチオアート、ホスホロジチオアート、メチルホスホナート、ホスホロアミダート、2’−O−メチル,2’−O−メトキシエチル,2’−フルオロ,架橋核酸(BNA)、又はホスホトリエステル修飾結合又はこれらの組み合わせを含む、請求項33又は34に記載の核酸。
- 前記伸長配列は、1個以上のゼノ核酸(XNA)を含む、請求項1〜35のいずれかに記載の核酸。
- 前記伸長配列の5’末端に付着したビオチン及び/又はアビジン若しくはストレプトアビジン分子をさらに含む、請求項1〜36のいずれかに記載の核酸。
- 前記伸長配列の5’末端に付着したビオチン分子と、前記ビオチン分子にコンジュゲートされたアビジン又はストレプトアビジン分子と、随意的に、前記アビジン又はストレプトアビジンにコンジュゲートされたビオチン分子を含むターゲッティングコンストラクトとをさらに含む、請求項37に記載の核酸。
- 前記ターゲッティングコンストラクトは、ビオチン分子が付着したペプチドである、請求項38に記載の核酸。
- 請求項1〜39のいずれかに記載の核酸及び担体を含み、随意的に、Cpf1タンパク質をさらに含む、組成物。
- Cpf1切断を促進する2価金属イオンを実質的に含まない、請求項40に記載の組成物。

- 標的真核細胞を遺伝的に改変する方法であって、標的核酸を遺伝的に改変するために、請求項1〜39のいずれか1項に記載の核酸か、請求項40〜44のいずれかに記載の組成物に前記標的真核細胞を接触させることを含む、方法。
- 前記Cpf1 crRNAは、前記標的細胞内の標的配列と雑種形成するターゲッティング配列を含む、請求項45に記載の方法。
- 前記標的細胞は、哺乳類の細胞であり、随意的に、ヒト細胞である、請求項45又は46に記載の方法。
