本明細書に記載された種々の実施形態の方法は、サイトメトリーによって決定されるような、細胞集団中の個々の細胞での複雑なマルチパラメトリックデータの分析に適している。本明細書にまとめられたサイトメトリー機器及び技術(例えば、フローサイトメトリー及びイメージングサイトメトリー)によって、個々の細胞の複数の固有の特徴(例えば、光散乱、細胞容量など)又は派生特徴(例えば、蛍光、吸収など)の同時測定が可能となる。光散乱及び蛍光は、現在のサイトメトリー適用の最も一般的に利用される測定値に相当する。蛍光測定は、細胞中に天然に存在する「固有の」フルオロフォア(例えば、ポルフィリン、フラビン、リポフスチン、NADPHなど)、特異的発現のために遺伝子操作されたフルオロフォア(例えば、GFP、RFPなど)又は種々の細胞型中の若しくは細胞型上の特異的エピトープ若しくは構造を標的とする蛍光リポーター(例えば、フルオロフォアがコンジュゲートしている抗体、アプタマー、ファージディスプレイ若しくはペプチド又は細胞中若しくは細胞上で特異的酵素によって非蛍光から蛍光状態へ変換されるリポーター)のいずれかを使用して実施され得る。
本明細書に記載される種々の態様及び実施形態と一致するサイトメトリーにとって有用な一般的な方法は、以下に記載されており、図16において一般化されたフローチャートに示されている。
当技術分野で周知であり、日常的に使用される、活性アッセイ及びフローサイトメトリーによる分析にとって適した細胞及び方法が、本明細書に記載される本発明の実施形態の実施において使用され得る。
試験化合物は、一般的に、96ウェルプレート中に蓄積されたDMSO中の10mMストックとして得られる。化合物プレートは、室温、暗所で密閉されて保存される。化合物アッセイのために、保存溶液は希釈され(DMSOでの5から10ステップの化合物希釈)、液体処理システムを使用してアッセイプレート中に入れられる。すべての希釈及びアッセイプレート中への化合物蓄積は、アッセイが実施される同日に実施される。各ウェル中に入れられた化合物の最終容量は、2μlであり、細胞の添加後に1%のDMSOの最終濃度をもたらす。
細胞生理学アッセイのために、2セットの384ウェルプレートを使用して、10種以上の細胞応答パラメータに対する化合物の影響を測定することが好都合であり得る。両セットのプレートのために、化合物希釈物をまず、ウェル中に分注し、次いで、ステップ2602に示されるように、各ウェルに1X106個のアッセイ細胞を添加する。化合物を慣用的に、個々のクライアントのための研究の開始時に、同一プレートで2連の化合物希釈セットを用いて実行し、応答の再現性を測定するために最初の16から32種の化合物について2連のプレートを実行する。ステップ2604に示されるように、完全に混合した後、プレートを密閉し(O2/CO2透過性シールを使用して)、37℃の組織培養インキュベーター中に種々の期間(通常、4時間)入れる。次いで、ステップ2606においてプレートを遠心分離し、上清流体の半量を除去し、同一容量の適当な色素混合物(プレートAについては、色素混合物は、モノブロモビマン、カルセインAM、MitoSox(商標)及びSytox Red(商標)を含み得、プレートBについては、色素混合物は、Vybrant Violet(商標)(生存細胞周期)、JC-9(ミトコンドリア膜電位)及びSytox Red(商標)を含み得る)によって置換し、ステップ2608に示されるように、続いて、混合する。ステップ2610において、プレートを組織培養インキュベーターに約15分間(プレートA)又は30分間(プレートB)戻し、ステップ2612におけるフローサイトメーターでの混合した、即時の実施を続ける。
種々のアッセイでは、フローサイトメーターは、プレートがアッセイされる各日に標準手順を使用して設定される。設定は、標準化された標的に対して各検出器(PMT)を設置するために使用される、蛍光ビーズを使用するフロー機器QA/QCを含む。次いで、384ウェルプレートの各ウェルが、6秒のシップ時間とそれに続くサンプル間で1秒の気泡を使用して連続的にサンプリングされる。サンプル流は、フローサイトメーターを通って連続的に流れ、完全なプレート(それぞれ、プレートA及びB)を20〜30分でサンプリングする。
プレート(A及びB)の両方が、陰性対照(未処理サンプル)及び陽性対照(プレートAに対しては50μM FCCP及び50μMミキソチアゾールの混合物又はプレートBに対しては25μM FCCPを用いて処理されたサンプル)を含有する。陽性対照と陰性対照との間の非類似度は、このアッセイにおいて応答のあり得る範囲を定義しない。しかし、応答の単位を定義する。全プレートの分析の時間の間に、陽性対照と陰性対照との間の非類似度がプレートにおける悪化する生理学的条件のために変化し得る(温度、O2の変化など)。これは、対照の対ごとの特定の最小レベルの非類似度が予想される理由である。単一行内の各陽性及び陰性対照について、開示された実施形態は、各色素応答の陽性及び陰性集団間のQF距離を個別に決定する。次いで、開示された実施形態は、プレートのはじめ(列A)から最後(列P)から得たQF距離の変化をプロットする。
現在のフローサイトメトリー機器は、個々の細胞を起源とする多数の蛍光シグナル及び固有の光学的特徴を同時に定量化できる複数のレーザー及び複数の別個の蛍光検出器を備えている。したがって、以下に例示的に記載されるものなどのサイトメトリー技術及び機器は、サンプル中の数千から数百万個の細胞の測定を可能にする。得られた極めて大きなデータセットは、現在使用されるサイトメトリーデータ処理及び可視化法に相当な課題を提示する。これらの課題は、本明細書に記載される方法によって効果的に取り扱われる。
機能的蛍光標識によって発せられるシグナルは、サイトメトリーシステム(フロー又はイメージベースの)中の一連の検出器によって測定されるので、検出システムは、スペクトルクロストークしやすい。結果として、個々の蛍光色素の強度は、他の蛍光色素の排除のために直接測定され得ない。スペクトルクロストークによるノイズを最小にする又は排除するために、集められたシグナルのすべてが、線形混合物としてモデル化されるか、又は処理され得る。各測定された細胞のシグナル混合物は、測定された結果及び非混合シグナルの推定量を混合行列を乗じることによって形成される近似された組成の間の最小逸脱を見出すことによって、個々のシグナル強度の近似に分解される。混合行列(「スピルオーバー行列」とも呼ばれる)は、個々の標識の蛍光スペクトルのn-バンド近似を説明する(ここで、nは、システム中で使用される検出器の数である)。最小化アルゴリズムの適用によって、シグナル組成の最良の推定を見出すことが可能になる。この推定は、種々の標識の存在量についての情報を提供する。最も単純な場合には、測定値誤差がガウスであると推定されるなら、通常の最小二乗法(OLS)最小化を使用して非混合プロセスが実施されてもよい。
分散安定化(VS)は、探索的データ解析を単純化するように、又は、より複雑で、しばしば雑音があり、不等分散なデータのセット(つまり、列内の確率変数が異なる有限な分散を有する)に対して、データ等分散性を仮定するデータ解析技術の使用を可能にするように設計された処理である。VSは、蛍光に基づく様々な生物学的測定システムに慣用的に広く応用されてきている。これは、マイクロアレイの解析には重要なツールである。
本明細書に記載のある実施形態では、比較ステップに関わる方法を提供し、非混合シグナルの強度の分布が、対照又は他の試験データを起源とする、非混合シグナルの分布と比較される。適用される比較方法に応じて、分布をその積分で割ることで、それぞれの分布は最初に正規化されてもよい。
サイトメトリーのマルチパラメトリックデータはテンソルとして表示可能であり、対照サンプルと試験サンプルの間の比較は化合物フィンガープリントテンソルによって記載されることが可能である。テンソルは多次元アレイであり、行列の一般化と考えることが可能である。1階(すなわち1元)テンソルはベクトルであり、2階(2元)テンソルは行列である。3階(3元)以上のテンソルは、高階テンソルと呼ばれる。
一連の測定値から得られたテンソルAは、試験化合物のすべての表現型特性を含むので、テンソルAは、特有の化合物フィンガープリントを形成する。このテンソルAは、ポリアディックテンソル分解又は他の方法などの低ランクテンソル近似技術を使用して「圧縮」されることが可能である。関連ある部分に関して参照により組み込まれるKolda及びBader、(「Tensor decompositions and applications」, SIAM Rev. 51、455、2009)を参照のこと。
実施形態により、自動ゲーティングにより駆動されるモデルの使用が提供される(ただしゲーティングアルゴリズムの使用は任意選択である)。ここで、独自開発の追加の有無によらない混合物モデリングの最新技術がアルゴリズムに追加されてもよい。このシステムは、アッセイの効率性を改良するために反復的手法に頼ってもよい。
化合物非類似度測定は、すべての化合物(及びすべての測定の繰返し)が記憶されている結果テンソルの分解に続いて、個々の化合物フィンガープリントの分解の後で実施されることが可能であり、又は、フィンガープリントの完全な「非圧縮」版を直接使用することで実施されることが可能である。比較が分解されたテンソルを含む場合には、問題は、本質的に、ベクトルの比較に帰着される。

として表示することが可能であり、ここで、Dは化合物テンソルA及びBの間の非類似度であり、dはそれぞれのテンソルのモード1ファイバーを比較する距離関数(フレシェ距離又は動的時間伸縮距離など)であり、wは距離ベクトルである。10用量応答曲線、4つのパラメータ並びに陽性対照及び陰性対照を含む実験により生成された3元テンソルに対して、ベクトルwは8の長さを有する。ベクトルの各要素は、テンソルA及びBの対応するファイバー間の曲線距離として計算される。
化合物間の類似度/非類似度は、非類似度を評価するのに使用される関数に依存して様々な方法を使用して視覚的に実証することが可能である。例として図11に示される。短縮版化合物フィンガープリントが分解後にベクトルとして表示されることが可能であれば(複数のベクトルの連結によって形成されていれば)、ベクトル間の事前に選んだ距離を適用してもよいし、又は、計量学習法を使用して距離関数を訓練してもよい。関連ある部分に関して参照により組み込まれるWeinberger及びSaul、(「Distance metric learning for large margin nearest neighbor classification,」 J. Mach. Learn. Res. 10、207〜244、2009)を参照のこと。最終結果は、多次元尺度法(MDS)、階層的クラスタリング、又は多様体学習法(manifold learning methods)を使用して視覚化されることが可能である。
対照サンプル対試験サンプルの非類似度は、測定されたすべての例(細胞)を使用して計算されることが可能であり、又は、機能的に定義された細胞集団のサブセットのそれぞれに対して別々に計算されることが可能である。例えば、測定された光散乱に基づいて形態として異なる2つの細胞のサブセットを定義してもよい。この設定において、2つの細胞のサブセットは、別々に対照と比較されてもよい。わかることは、比較の回数は、形成されたサブセットの個数に依存することである。例えば、5つの機能的な標識が、細胞生理学の5つの異なる態様を実証するように指定されていれば、形態として異なる細胞集団のそれぞれに対して処理済出力と未処理出力を比較するように選択し、最大で20個の異なる距離(5つの標識×2つの対照×2つの細胞サブセット)を生成する可能性がある。
本発明の実施形態において、多次元特徴空間における点クラウドの進化は、分布間の距離を直接計算することにより計算されることが可能である。多次元特徴空間において進化する点クラウドの例として、それらに限定されないが、例えば、薬物の濃度などの変数、インキュベーション時間などが含まれる。複雑な点クラウド間の非類似度によって定義される空間においてクラウドの進化の変化は、込み入った軌跡を形成し、その軌跡は、それらの変化を引き出す化合物特性を一意的に記述している。
実施形態において、フィンガープリントテンソルが、細胞周期依存の標識によって定義されるクラスター又は細胞サブセットのそれぞれに対して生成される。この設定において、DNAに挿入された蛍光標識(HOECHST 33342、DRAQ5、YO-PRO-1 IODIDE、DAPI、CYTRAK ORANGEなど)の強度を定量化すること、細胞周期に関連する免疫標識タンパク質(例えば、サイクリン、リン酸化ヒストンタンパク質など)の存在を定量化すること、又は細胞周期の期と結びついた遺伝的にコードされた蛍光色素のシグナルを測定することなどによって、細胞周期の期の評価は、他の測定と同時に実施される。最も簡単な場合は、これらの技術によって細胞周期の3つの区画を決定することが可能であり、5×10×3結果テンソル(又は追加の標識の数に依存してより複雑なテンソル)を形成することになる。これは実施例5Aに例示されている。
実施形態は分類方法を提供し、ここでは、後に続く解析は複数の手法を使用して実施される。これらの解析技術は、結果の好ましい最終表現又は視覚化に応じて実装されてもよい。例えば、教師なしの設定において、距離テンソルは、マルチモード多次元SMACOF(Scaling by MAjorizing a COmplicated Function)アルゴリズム又はスケーリングに適切な他の数学的技術によって処理されることが可能である。MDS法の適用後、薬物フィンガープリントは2D平面上又は研究者によって定義された他の任意のn次元曲面(例えば球面)上に置かれる。これはデータセットの容易な解釈及び視覚化を可能にし、MSD射影上に「マップ」を形成する。
本明細書で説明される実施形態は、細胞の集団において配位したタンパク質(又は他のマーカー)の発現の測定を細胞周期の機能(function)(例えば、G1、S、G2M)として可能にし、試験化合物の細胞周期依存効果を決定することを可能にする。したがって、マルチパラメトリック解析が、異なる濃度及び/又は時点で各撹乱剤の効果を解析することによって実行されて、様々な細胞パラメータに対する前記化合物の効果(例えば、ミトコンドリア膜電位、核又は細胞質膜透過性、ROS、細胞死又はアポトーシス)を調べてもよい。
一実施形態では、本発明は、単一アッセイにおいて、複数の細胞型、例えば、2種以上の細胞株(組織培養由来の)を使用して細胞状態をアッセイするための方法を提供する。このアプローチの1つの利点は、DNA損傷/応答の分析を可能にすることである。さらなる利点は、同一アッセイ(構成的発現を有する1種の細胞株及び適当なアゴニストを使用して同一経路を活性化し得る別のものを使用する)において構成的及び誘導性シグナル伝達経路両方の研究を可能にすることである。同時に2種(又はそれ以上)の細胞株を使用することで、1アッセイにおいて複数のシグナル伝達経路を対象とすることが可能となる。
以下の実施例は、種々の特定の実施形態によって単に例示として提供され、決して、徹底的なものではなく、排他的なものでもない。
組織培養
ヒト組織培養細胞は、Sigma-Aldrich (St Louis、MO、USA)から凍結ストックとして入手した。細胞株を解凍し、最初に静置培養中に入れ、続いて、RPMI 1640/10%FBS/Glut(+/- 0.5〜2mM)/Penn/Strep中、1Lのローラーボトル中で連続培養した。in vitroスクリーニングアッセイのための細胞は、高度に標準化された条件(投与及び回収細胞密度、生存力など)下で対数期増殖で維持した。
細胞を384ウェルプレート(40μlの組織培養培地中、1X106個細胞)中に入れ、標準ロボット技術を使用して個々のウェル中に試験化合物の段階希釈(又は対象の場合には媒体)を入れた。化合物蓄積及び希釈は、BIOMEK FX(100から0.005μMへの5又は10ステップ希釈)によって実施した。希釈物は、100% DMSO中に最初に溶解した化合物の保存溶液から調製した。各ウェル中に入れた最終容量は、2μlの各化合物希釈物である(化合物は、1% DMSOの最終濃度である)。組織培養インキュベーター(37℃で5% CO2)中で種々の期間(通常、4時間)インキュベートした後に、プレートを室温で遠心分離し、続いて、20μlの上清流体を除去する。プレートを振動させて細胞を再懸濁した後、色素混合物(プレート1aモノブロモビマン、カルセインAM、MITOSOX(商標)及びSYTOSOX(商標)RED;プレート1b VYBRANVIOLET(商標)生存細胞周期色素、JC-9及びSYTOSOX(商標)RED)を20μlの総容量中に添加し、さらなる混合ステップを続けた。プレートを組織培養インキュベーター(37℃の5% CO2)中にさらに15分間(プレート1a)又は30分間(プレート1b)戻し、続いて、HYPERCYT-CYAN(商標)を使用して直ちに分析した。
上記に示されたように、細胞を96ウェルプレートの個々のウェル中に入れた試験化合物の希釈物上に入れた。30分から12時間組織培養インキュベーター(37℃で5% CO2)中でインキュベートした後、細胞を遠心分離によってペレットにし、上清を除去し、残存する上清流体中で細胞を振動によって再懸濁し、50μlの固定液(PBS中、1.2%ホルムアルデヒド)を添加した。15分インキュベート(37℃で?)した後、細胞を遠心分離によってペレットにし、上清を除去し、プレートを振動させることによって細胞を懸濁した。
384ウェルプレートの各ウェルを、6秒のシップ時間及びウェル間で1秒の遅延を用いてサンプリングし、その結果、およそ45分の各プレートの総読み取り時間となった。CYAN(商標)フローサイトメーターを使用してデータを獲得し、FCS形式を使用して個々のプレートで各ウェルのファイルをコンパイルするためにHYPERCYT(商標)ソフトウェアを使用した。各プレートのデータを、以下に記載されるようにいくつかの品質保証パラメータ(ウェルあたりの事象の総数、形態学的に正常な事象と関連する事象数、死細胞数)についてその後分析した。
正常細胞
表1に列挙された色素に由来する固有の細胞特性(前方光散乱及びレーザービームに対して直交して散乱された光)及び蛍光シグナルのフローサイトメトリー分析を、プレート1a及び1bについて実施した。

A.第76巻、3382〜3386頁、1979)、Radkowskyら(「Bimanes. 17. (Haloalkyl)-1,5-diazabicyclo[3.3.O]octadienediones(halo-9,10-dioxabimanes): reactivity toward the tripeptide thiol, glutathione.」J. Am. Chem. Soc.第108巻、4527〜4531頁、1986)に先に記載されたように、細胞内グルタチオン(GSH)含量を測定するためのモノブロモビマン(MBBR)、
(2)Ivnitski-Steeleら(「High-throughput flow cytometry to detect selective inhibitors of ABCB1, ABCC1, and ABCG2 transporters.」Assay Drug Dev. Technol.第6巻、263〜276頁、2008)に記載されるように、細胞質膜完全性を測定するためのカルセインAM。カルセインAMは、細胞質膜を通過し、生存細胞中にある非蛍光化合物であり、化合物は、細胞質膜を通過できない強力な緑色蛍光化合物に変換され、細胞が、その後、細胞質膜完全性を失うと、蛍光化合物が受動拡散によって細胞を離れる、
(3)Zielonkaら(「Detection of 2-hydroxyethidium in cellular systems: a unique marker product of superoxide and hydroethidine.」Nat. Protoc.第3巻、8〜21頁、2008)に記載されるように、細胞内活性酸素種を測定するためのMITOSOX(商標)RED。MITOSOX(商標)REDは、生存細胞中に拡散し、スーパーオキシドアニオン種、特に、ミトコンドリア呼吸の生成物と反応し得る化合物であり、細胞ストレスなどの状態が、ミトコンドリアを呼吸の増大によって応答させ(特には、迅速に)及び/又はスーパーオキシドアニオンを放出させ得、並びに
(3)細胞生存力(核膜完全性の喪失)を測定するためのSYTOXRED(商標)。SYTOXRED(商標)は、両方の膜の完全性を失った細胞の細胞質膜及び核膜のみを通過できる高親和性DNA株であり、したがって、明るい蛍光細胞は死滅している。
ミキソチアゾール、FCCP及びフルオキセチンを用いて処理された細胞
細胞を、撹乱物(例えば、ミキソチアゾール、FCCP及びフルオキセチン)を用いて処理し、実施例1に記載されるように分析した。
細胞周期
上記の実施例2に記載されるものと同一の測定を、色素の第2の組合せを使用して行った:
(1)生存細胞における細胞周期を測定するためのVYBRANVIOLET(商標)、
(2)ミトコンドリア膜電位(MMP)を測定するためのJC-9、及び
(3)SYTOXRED(商標)(上記で本明細書において記載のもの)。
バリノマイシンの効果
JC-9を用いるミトコンドリア膜電位(MMP)の測定を実施し、MMPの変化は、色素の凝集を引き起こし、凝集した色素分子対非凝集色素分子によって異なる蛍光発光を有するので、2つの独立した蛍光チャネル(緑色及び赤色蛍光シグナル)を使用した。図6Aに示されるように、赤色及び緑色蛍光の両方とも、バリノマイシン濃度の増大に応じて最初に増大し、約0.05μMバリノマイシンでピークの緑色蛍光を有していた。バリノマイシン濃度が高いほど、赤色蛍光は増大し、赤色/緑色蛍光比が増大した。このアッセイの独特の態様は、MMP(JC-9)の変化及び細胞死(SYTOXRED(商標))は、細胞周期の期(G1、S及びG2M)と相関しているということである。
イダルビシンの効果
1.23μMの、DNA中に挿入し、DNA複製の際に巻き戻しを防ぎ、細胞分裂を停止するイダルビシン(ダウノルビシンの類似体)に対してHL60細胞を曝露することを用いて、先に記載されたものと同一の研究を実施した。図6Bに示されるように、JC-9色素の赤色蛍光が、未処理の対照細胞よりもイダルビシンを用いて処理された細胞において有意により高い(左側の最初の2つのデータ点は、対照細胞を示す)。
固定された細胞の分析
研究によって、ミトコンドリアは、正常な細胞周期の異なる期の間に大幅な構造的変化を受けることが確立されている。参照によりその全体が本明細書に組み込まれるBarniら(「Static cytofluorometry and fluorescence morphology of mitochondrias and DNA in proliferating fibroblasts.」Biotech. Histochem. Off. Publ. Biol. Stain Comm.第71巻、66〜70頁、1996)、Margineantuら(「Cell cycle dependent morphology changes and associated mitochondria DNA.」Mitochondrion 第1巻、425〜435頁、2002)、chiekeら(「Coodination of mitochondrial bioenergetics with G1 phase cell cycle progression.」Cell Cycle第7巻、1782〜1787頁、2008)及びSweetら(「Changes in mitochondrial mass、membrane potential、and cellular adenosine triphosphate content during the cell cycle of human leukemic (HL-60) cells.」 J. Cell. Physiol.第180巻、91〜96頁、1999)を参照のこと。制限されたデータにより、G1対S+G2M集団におけるミトコンドリア電位の差(ΔΨm)が示唆されている(Schiekeら、Cell Cycle第7巻、1782〜1787頁、2008)が、単一細胞レベルでMMPの変化及び細胞周期の期を関連付ける公開された報告はない。さらに、細胞周期の異なる期での、異なる化学化合物、例えば、MMPを変更することが知られている化合物の示差的な効果を調べる研究もない。以下に記載される2つの例示的実施形態では、固定された細胞を使用して、細胞周期(実施例5A)及びシグナル伝達(実施例5B)の分析を実施した。
固定された細胞を使用する細胞周期の分析
細胞周期の期は、細胞質膜及び核膜を通過できるDNA結合色素(例えば、図5に示されるようなVYBRANVIOLET(商標))を使用して生存細胞において測定され得る。しかし、このアプローチは、問題になる場合がある。いくつかのDNA結合色素は、毒性である可能性がある化合物(例えば、癌細胞及び幹様細胞上によく見られるP-糖タンパク質輸送体)を除去する細胞質膜「ポンプ」によって生存細胞から輸送される。さらなる問題は、無傷の細胞質膜及び核膜が、蛍光フローサイトメトリーのための抗体コンジュゲートによる内部タンパク質への接近を遮断することである。これらの制限を克服するために、細胞タンパク質、脂質、炭水化物並びに細胞構造の分解を妨げる化学固定液の組合せを使用して細胞を固定して、透過処理した。固定化後、細胞質膜及び核膜を日常的な界面活性剤を使用して透過処理し、このプロセスが、プローブ分子(例えば、抗体コンジュゲート)が細胞内区画と接近することを可能にする。
シグナル伝達
シグナル伝達経路は、細胞分裂 (増殖)、細胞死(アポトーシス、アノイキス)及び細胞分化を含めた複数の細胞の運命の経路を調節する。一般に、シグナル伝達は、受容体によって認識される特異的リガンドの結合後に下流経路を活性化する細胞質受容体を介して作用する。シグナル伝達経路の特徴は、タンパク質修飾のカスケードである(シグナル伝達は、メチル化、アセチル化、ユビキチン化、SUMO化を含めた他のタンパク質修飾を含み得るが、頻繁には、セリン又はトレオニン又はチロシン残基のリン酸化)。
(1)正常細胞集団における応答の再現性のある速度論
(2)(水平)経路内の相互作用(単球においてP-ERKは、P-S6を活性化し、(3)他の非造血細胞において見られるように、S6は、Aktによって活性化されない)
(4)経路を研究するための十分に「マッピング」された阻害剤の使用。
組織培養サンプル
より容易に入手可能な、再現性のある細胞系を提供するために(また、既存の方法を用いた場合に見られる問題を避けるために)、組織培養細胞株に基づいた実験系が、シグナル伝達経路に対する薬物の影響をモニタリングするために利用され得る。
トログリタゾンの効果
細胞をトログリタゾンを用いて処理し、続いて、種々の蛍光色素(カルセインAM、MBBR、MITOSOX(商標)及びCYTOSOX(商標))とともにインキュベートした。各非対照ウェルについては、陽性及び陰性対照鋳型に対する二次のカイ距離(各蛍光チャネルについて)を算出し、倍率を用いて正規化した。正規化されたデータをテンソルに再構成し、陽性及び陰性対照鋳型からの距離を算出する。別の化合物テンソルに対するトログリタゾンテンソルの類似度は、動的時間伸縮距離を使用してテンソルのファイバー列を比較することによって、公知の技術を使用して計算され得る(Giorginoら「Computing and Visualizing Dynamic Time Warping Alignments in R: The dtw Package.」Journal of Statistical Software、第31巻(7)、 1〜24頁、2009を参照のこと)。すべての他の化合物に対する非類似度又は距離は、このように算出され得る。
ゲーティングを用いない細胞性MMP応答の自動化された誘導
ミトコンドリア膜電位の測定は、JC-1及びJC-9などのミトコンドリアセンサーを使用してフローサイトメトリーにおいて実施されることが多い。これらの化学種は、可視光スペクトルの緑色部分(JC-1について約525nm)から赤色(JC-1について約590nm)への蛍光発光シフトによって示される、ミトコンドリアにおける電位依存性蓄積を示す色素である。したがって、ミトコンドリアにおける生理学的変化は、2つの観察された蛍光のバンド間の強度比のシフトによって示される。
本明細書において開示される実施形態に係る、フローサイトメトリー測定値によって形成される周辺ヒストグラム(1次元ヒストグラム)への距離関数の適用を使用する方法を、以下のin silico実施例において説明する。

Claims (39)
- 細胞に対する作用物質の効果を特徴付けるための方法であって、
作用物質を細胞の集団と接触させるステップ、
集団の個々の細胞において2以上の表現型パラメータの各々を測定するステップ、
各パラメータについて細胞の測定値の分布を得るステップ、
対照と各分布との間の非類似度を算出するステップ、
算出された非類似度を組み合わせて、マルチパラメトリック応答テンソルを形成するステップ
を含み、
ここで、マルチパラメトリック応答テンソルが細胞に対する作用物質の効果に特徴的である、方法。 - 作用物質に対する細胞の応答曲線を特徴付けるための方法であって、
細胞の集団のアリコートを、濃度系列の作用物質、陰性対照及び陽性対照と接触させるステップ、
サイトメトリーによって各アリコートの細胞、陽性対照アリコートの細胞及び陰性対照アリコートの細胞の2以上の表現型パラメータを測定するステップ、
各パラメータについて1つの直交軸を有するn-次元座標系に各アリコートの結果をマッピングするステップ、
陽性対照及び陰性対照の各パラメータ軸に沿った測定値の周辺分布を決定するステップ、
陽性対照と陰性対照の周辺分布間の距離を算出するステップ、
濃度系列中の各アリコートの測定値の各パラメータ軸に沿った周辺分布を決定するステップ、
(a)前記周辺分布の各々と、陽性対照について決定された対応する周辺分布間、(b)前記周辺分布の各々と、陽性対照について決定された対応する周辺分布間の距離を、各アリコートの各パラメータについて算出するステップ、
陽性及び陰性対照間で算出された距離に対して各アリコートの算出された距離を正規化するステップ、
このように算出された距離から、作用物質に対する細胞の応答曲線を決定するステップ
を含む、方法。 - 試験作用物質のin vivo効果を予測するための方法であって、
試験作用物質を細胞の集団と接触させるステップ、
集団の個々の細胞において2以上の表現型パラメータの各々を測定するステップ、
各パラメータについて細胞の測定値の分布を得るステップ、
対照と各分布との間の非類似度を算出するステップ、
非類似度を組み合わせて、マルチパラメトリック応答テンソル
ここで、pは、テンソルの階数であり、要素が算出された非類似度であるマルチパラメトリック状態テンソルAは、細胞に対する作用物質の効果に特徴的である、ステップ、
低損失圧縮法によってマルチパラメトリック応答テンソルを圧縮して、その複雑性を低減するステップ、
圧縮されたマルチパラメトリック応答テンソルAと、in vivo効果が知られている化合物のバンクについて同等に算出されたテンソルとの間の相違を算出するステップ、
相違の値から、作用物質のin vivo効果を予測するステップ
を含む、方法。 - 作用物質のin vivo効果を予測する方法であって、
作用物質を細胞の集団と、及び/又は複数の参照作用物質を1以上の細胞の参照集団と接触させるステップであって、各参照作用物質が既知in vivo効果を有するステップ、
前記細胞の複数の表現型パラメータを検出(及び定量化)するステップ、
対照と表現型測定値の各分布との間の非類似度を算出するステップ、
非類似度を応答テンソルに組み合わせるステップ、
応答テンソルと1以上の参照テンソルとの間の相違を算出するステップ、並びに
相違から、試験作用物質のin vivo効果を予測するステップ
を含む、方法。 - データが、一般的な方法及び式-1に従って分析される、請求項1に記載の方法。
- データが、一般的な方法及び式-3に従って分析される、請求項2に記載の方法。

- 表現型パラメータが、細胞周期、ミトコンドリア膜完全性、活性酸素種、還元種及び細胞生存力のうちの2種以上である、請求項5に記載の方法。
- 細胞の各集団が、複数の蛍光色素を用いて機能的に標識され、表現型パラメータが、前記標識された細胞の集団がサイトメトリー分析にかけられたときに生じるスペクトル発光シグナルの点で検出され、定量化される、請求項5に記載の方法。
- 各表現型パラメータが、表現型パラメータについて特異的にアッセイ可能である1種以上の蛍光化合物によって生じたスペクトル発光シグナルの点で算出される、請求項5に記載の方法。
- 複数のスペクトル発光シグナルが検出され、定量化され、発光シグナル間のクロストークが、シグナルを線形混合物として処理することによって低減される、請求項5に記載の方法。
- シグナルが、線形混合物として処理され、線形混合物が、検出された発光シグナル間の最小逸脱を決定することによって個々のシグナル強度の近似に分解され、各シグナルの近似された組成が、非混合シグナルの推定量を混合行列と混合することによって作成される、請求項5に記載の方法。
- 近似シグナル組成の組成が、組成中の異なる発光シグナルの存在量についての情報を含有するアルゴリズムを使用することによって決定される、請求項5に記載の方法。
- 処理されていない細胞の集団を含む陰性対照、細胞応答を誘発することが知られている1種以上の撹乱物を用いて処理されている細胞の集団を含む陽性対照が決定される、請求項5に記載の方法。
- シグナル分布を、各分布を積分で割ることによって、細胞の試験集団、陰性対照及び陽性対照に対して正規化するステップをさらに含む、請求項5に記載の方法。
- 細胞の試験集団を起源とする正規化された非混合シグナル分布を、陰性対照、陽性対照又は陰性及び陽性対照の両方を起源とする正規化された非混合シグナル分布と比較するステップをさらに含む、請求項17に記載の方法。

- 非類似度分布が、各細胞集団のすべての測定されたシグナル強度を使用することによって計算されるか、又は細胞集団の機能的に定義されたサブセット各々について別々に計算される、請求項19に記載の方法。
- 細胞の複数の集団が、種々の濃度の作用物質と接触され、細胞の複数の参照集団が、種々の濃度の参照化合物と接触され、表現型パラメータが、作用物質及び参照化合物の各濃度の各集団について測定され、測定値から状態テンソルのデータセットが作成される、請求項5に記載の方法。
- 集団を、細胞形態に基づいて2以上の細胞サブセットのうち複数にグループ分けするステップをさらに含む、請求項5に記載の方法。

細胞の試験集団及び細胞の参照集団の状態テンソル間の相違を測定する(ことで試験化合物のフィンガープリントを計算する)ステップ、並びに
参照作用物質の既知in vivo効果から試験作用物質のin vivo効果を予測するステップ
