技术领域
本发明属于生物诊断领域,具体涉及一组检测铜绿假单胞杆菌的引物探针及其检测试剂盒。
背景技术
铜绿假单胞杆菌(Pseudomonas aeruginosa,PA)又称绿脓杆菌,是引起急性或慢性感染的最常见的条件致病菌之一,经常引起术后伤口感染,也可引起褥疮、脓肿、化脓性中耳炎等。本菌引起的感染病灶可导致血行散播,而发生菌血症和败血症。烧伤后感染了铜绿假单胞杆菌可造成死亡。
临床上对于铜绿假单胞杆菌检测鉴定,需经过血培养分离菌株、镜检或血清学等生理生化分析方法。这种传统的临床检验方法检测周期长,检测过程繁琐,而且检测的特异性和敏感性低,直接导致错过最佳的前期干预和早期治疗时间,从而可能使患者病情加重以及死亡率升高。CN110484639A公开了一种从临床血液中检测铜绿假单胞杆菌病原菌的方法,通过PCR扩增和琼脂糖凝胶电泳检测及鉴定铜绿假单胞杆菌,该方法快速高效,特异性和灵敏度高,对血液中铜绿假单胞杆菌的检测极限达到10CFU/mL,但是该方法步骤较为繁琐,且实验部分所采取的铜绿假单胞杆菌基因组DNA,较为完整,但是动物或人感染铜绿假单胞杆菌时,铜绿假单胞杆菌能短暂侵入血液循环系统或细胞,导致一过性的菌血症或炎症,这些入侵微生物会被宿主免疫系统及抗感染药物杀灭,导致微生物DNA释放到循环中,在核酸外切酶的存在下形成称为cfDNA(cell-free DNA,cfDNA)的小片段,它们的大小基本上在150-200bp左右,且在感染性疾病状态下,血液cfDNA含量明显增加,cfDNA来源于核基因组、线粒体基因组和微生物基因组,其中人类DNA占比超过90%,甚至超过99%,而微生物cfDNA只占一小部分,进一步的研究表明,微生物cfDNA的半衰期仅几分钟,主要通过肝脏清除,短于nuDNA(10-15分钟);血清微生物cfDNA由于其非侵入性和可获得性,已被用作广泛病原体感染的生物样品,然而血清微生物cfDNA因其片段小、含量低、半衰期短,极易出现漏检,导致其检测应用仍面临着前所未有的挑战,尚未见到针对血清铜绿假单胞杆菌cfDNA的PCR检测的报道。
发明内容
本发明的目的在于提供一组检测铜绿假单胞杆菌的引物探针及其检测试剂盒,以便于血清铜绿假单胞杆菌cfDNA的检测。
本发明公开了一组检测铜绿假单胞杆菌的引物探针,包含AmpC、MexA、LasR基因的定量PCR引物和探针,其中所述HpT的定量PCR引物和探针序列如SEQ ID NO.1~SEQ IDNO.3所示;所述PspC的定量PCR引物和探针序列如SEQ ID NO.4~SEQ ID NO.6所示;所述YchF基因的定量PCR引物和探针序列如SEQ ID NO.7~SEQ ID NO.9所示;
本发明的上述引物,是通过大量试验的优化筛选出的高效稳定扩增的检测引物。通过引物的具体序列设计,本发明的所述探针,也是通过大量试验的优化而筛选出特异性强的检测探针。通过探针的具体序列设计,并结合探针的长度和位置的调整,提高检测灵敏度(检出限为18.6copies/ul)及特异性。
AmpC基因编码头孢菌素酶,是铜绿假单胞杆菌耐药的重要机制之一,且可以在同菌种间传播,形成集群效应。
MexA基因编码蛋白是铜绿假单胞杆菌MexAB-OprM外排泵系统的组分之一,MexABOprM外排泵系统可转运包括β-内酰胺类、喹诺酮类和大环内酯类等抗菌药物以及β-内酰胺酶抑制剂等种类繁多的底物,使得铜绿假单胞杆菌具有广泛的耐药性。
LasR基因编码转录激活蛋白LasR,是铜绿假单胞杆菌Las系统的组分之一,调节LasA、LasB、aprA和Rpos等一系列下游致病基因的表达,调控毒力因子的产生。
本发明公开了一种铜绿假单胞杆菌的血清检测试剂盒,其包含本发明所述定量PCR引物和探针,它们的核酸序列如SEQ ID NO.1~SEQ ID NO.9所示;
在一些优选项中,所述血清检测试剂盒,还包含核酸扩增试剂、阳性对照品和阴性对照品;
在一些优选项中,所述探针为寡核苷酸探针,其5’末端携带荧光基团,3’端携带MGB基团,所述探针标记同一波长荧光基团;5’端标记的荧光基团为选自FAM、HEX、CY5、TET、JOE、CY3、TAMRA、ROX、VIC中的任一种。
本发明公开了一种克罗诺杆菌的血清检测方法,包括下列步骤:
S1.受试者血液样品采集;
S2.制备血清样品;
S3.采用本发明所述血清检测试剂盒进行PCR扩增检测;
S4.分析PCR结果。
在一些优选项中,所述受试者为哺乳动物、禽鸟或鱼类,所述哺乳动物任选地人、牛、猪、奶牛、绵羊、猪、狗、骆驼、马、美洲驼、山羊、兔、猫、大鼠、小鼠、雪貂、豚鼠、水貂或其它模型生物;
在一优选项中,所述PCR扩增条件为预变性95℃,3min;变性95℃,10sec,延伸60℃,20sec,40个循环;
在一优选项中,所述PCR扩增条件还在预变性步骤前增加去污染步骤,条件为37℃,2min。
本发明的有益效果:本发明技术方案解决了由于cf DNA片段化、含量低导致检测灵敏度较低的问题,可大大提高宿主血液中病原菌核酸的检测灵敏度,相比传统的抗原检测,还具有特异性高,时间短,操作简单的优势。

术语
在本发明中,术语“病原微生物”是指可以侵犯人体,引起感染甚至传染病的微生物,或称病原体。病原体中,以细菌和病毒的危害性最大。病原微生物指朊毒体、寄生虫(原虫、蠕虫、医学昆虫)、真菌、细菌、螺旋体、支原体、立克次体、衣原体、病毒
“病原微生物载量”简单的说就是通过测量从而显示每计算体积里病原微生物的数量,如病毒载量以拷贝(copies)数为单位,计算每一毫升(ml)有多少病毒量,如copies/ml。通常若病毒量在100copies/ml以下是“低",100 000copies/ml以上“高”,50copies/ml以下为载量极低。而极低载量的病毒检测灵敏度首先受限于核酸纯化富集方式和定量PCR检测的灵敏度。定量PCR每个反应中检测1个拷贝是定量PCR技术的灵敏度极限。

术语“扩增反应”是指用于扩增靶核酸序列的拷贝的任何体外方式。
“扩增”是指使溶液处于足以允许扩增的条件的步骤。扩增反应的组分可以包括但不限于例如引物、多核苷酸模板、聚合酶、核苷酸、dNTP等。术语“扩增”通常是指靶核酸的“指数”增加。然而,如本文使用的“扩增”还可以是指选定的靶核酸序列的数目的线性增加,但不同于一次性的、单引物延伸步骤。
“多重聚合酶链式反应(多重PCR)”指在一个PCR反应中,使用多对特异性引物对多个扩增子进行同时扩增。在本发明中,所述的多重通常指2-50重,较佳地2-10重,更佳地2-6重。
多重引物对和探针
在本发明中,所使用的多重引物对包括2个或更多个引物对。
在本发明中,用于扩增的多重引物对可包括2-50个引物对或2-30个引物对。通常,本发明多重PCR反应体系中含有2-15个引物对,较佳地2-10对,更佳地2-6个引物对。
在另一优选例中,所述的用于扩增的引物对中至少一个或多个或全部引物(优选全部引物)的长度为15-25bp,较佳地15-20bp,更佳地为15-18bp,最佳地为15-17bp。
在另一优选例中,所述的用于扩增的引物对包括多个引物对,且所有引物中各引物的Tm的最大值Tmax与各引物的Tm的最小值Tmin之间差值Δ=0-5℃,较佳地Δ=0-1℃。
在另一优选例中,所述引物对中只含有一个错配碱基。如本文所用,所述“引物对中只含有一个错配碱基”指第一引物对与第二引物对的序列除了一个引物相差1个碱基之外,完全相同。较佳地,所述的错配碱基位于3'端或位于引物的中间区域。
如本文所用“探针”是指与靶核酸通过杂交相互作用的核酸。探针可与靶核酸序列完全互补或部分互补。互补水平将取决于多种因素,通常是基于探针功能。探针可以本领域中熟知的多种方式中的任一种方式经标记或未标记,或经修饰。探针可与靶核酸特异性地杂交。探针可为DNA、RNA或RNA/DNA杂合体。探针可为寡核苷酸、人工染色体、片段化人工染色体、基因组核酸、片段化基因组核酸、RNA、重组核酸、片段化重组核酸、肽核酸(PNA)、锁核酸、环状杂环的寡聚体或核酸的偶联物。探针可包含经修饰核碱基、经修饰糖部分和经修饰核苷酸间连接。探针可用于检测甲基化靶核酸的存在或不存在。探针长度通常为至少约10、15、20、25、30、35、40、50、60、75、100个核苷酸或更长。
所述探针不限于水解探针,分子信标等特异性探针标记,优选水解探针。所述探针的5’端标记的荧光基团为选自FAM、HEX、CY5、TET、JOE、CY3、TAMRA、ROX、VIC中的任一种;所述探针的3’端标记的淬灭基团为选自BHQ1、BHQ2、BHQ3、Dabcyl中的任一种。
多重PCR反应体系
采用本发明的多重PCR反应体系,可在常规的PCR反应条件下进行扩增。PCR扩增的反应体系包括单酶法或双酶法RT-qPCR RNA病毒检测;或使用qPCR进行DNA病毒检测。
RT-qPCR或qPCR包含的酶和蛋白包括DNA聚合酶,野生或改造的taqDNA聚合酶、野生或改造的Tth DNA聚合酶、野生或改造的MMLV、AMV等反转录酶;UNG酶和RNase酶抑制剂。
在本发明中,多重PCR反应体系含有待扩增的模板、用于扩增的引物对、聚合酶和用于进行聚合酶链式反应所需的试剂。
通常,所述的待扩增的模板是来源于各种不同生物体(包括病原体、细菌、哺乳动物如人)的总核酸提取物,例如基因组模板。
典型地,在多重PCR反应体系中,模板的浓度通常为0.1-10ng/微升,但是
极低浓度核酸无法用紫外方式测量,通过稀释来计算模板的拷贝数,以数字PCR仪器精确定值。
在本发明的多重PCR反应体系中,所述引物对中各引物浓度没有特别限制。典型地,各引物的终浓度为0.05-1.0μM,较佳地为0.1-0.9μM,更佳地为0.3-0.6μM(约0.5μM)。
应理解,在本发明多重PCR反应体系中,可含有其他有助于进行聚合酶链式反应其他试剂或成分,例如包括(但并不限于)一种或多种选自下组的试剂:
(i)PCR缓冲液
(ii)dNTP
(iii)ddH2O。
在本发明中,所述聚合酶链式反应体系的总体积没有特别限制,通常可以为10-200微升,较佳地20-100微升,更佳地25-50微升。
扩增方法及扩增产物
典型地,该扩增方法包括变性、退火和延伸步骤,并且包括20-50个循环,优选40个循环。
在另一优选例中,聚合酶链式反应的退火温度为T平均±5℃,较佳地为T平均±3℃,其中T平均为所有引物的Tm的算术平均值。
在另一优选例中,聚合酶链式反应的退火温度为55-70℃,较佳地为约60℃。
在本发明中,由于采用了特别优化的反应条件,因此,即使采用高达3个或更多个引物对,仍可高效准确地扩增出全部所需的扩增产物,且可有效抑制了引物二聚体和其它非特异性产物的形成。
在本发明中,所述扩增产物包括分别对应于所述引物对的n种扩增产物。通常,在本发明的反应混合物中,所述n扩增产物中扩增量最大的扩增产物A与所述n扩增物中扩增产量最小的扩增产物的扩增量之比为2-20:1,较佳地3-10:1,更佳地为4-6:1(如约5:1)。
在另一优选例中,所述扩增产物包括分别对应于所述引物对的n种扩增产物,且任意两个扩增产物的长度相差一定长度,例如长度之差≥10bp,较佳地≥30bp(较佳地10-500bp)。
在另一优选例中,所述各扩增产物的长度为10-300bp,较佳地为50-200bp,更佳地为50-150bp。
下面结合具体实施例,进一步阐述本发明。应理解,这些实施例仅用于说明本发明而不用于限制本发明的范围。下列实施例中未注明具体条件的实验方法,通常按照常规条件如Sambrook等人,分子克隆:实验室手册(New York:Cold Spring Harbor LaboratoryPress,1989)中所述的条件,或按照制造厂商所建议的条件。除非另外说明,否则百分比和份数按重量计算。
实施例1
1实验材料
1.1载体构建:
pTA2质粒,AmpC、MexA和LasR基因的PCR引物,TArget CloneTM/TArget CloneTM-Plus-(TOYOBO),KOD OneTM PCR Master Mix(TOYOBO),铜绿假单胞杆菌(PAO1)菌液模板。
1.2菌体转化:
LB培养基、氨苄青霉素,IPTG,X-gal.,DH5α菌种。
1.3质粒提取:
质粒小提试剂盒DP103(天根生物)
1.4定量PCR:
5G qPCR Premix with UNG-WS-(天罗诊断),AmpC、MexA和LasR基因的定量PCR引物和探针。
上述引物序列如下:

LB培养基的配方如下:
酵母提取物5g/L、NaCl 10g/L、蛋白胨10g/L,调解pH至7.0,加超纯水定容至1L,121℃,灭菌15min。灭菌完成后,置于通风处冷却至60℃,加入100mg/ml氨苄青霉素,100mMIPTG,4% X-gal,充分混匀后倒入平板待用。
2实验方法
2.1载体构建:
使用KOD OneTM PCR Master Mix(TOYOBO)分别对AmpC、MexA和LasR基因进行PCR扩增,扩增完成后使用TArget CloneTM/TArget CloneTM-Plus-(TOYOBO)进行载体构建反应,将三个扩增子构建到三个载体上。
2.2菌体转化:
将上述构建完成的载体连接液进行菌体转化,涂平板,蓝白斑筛选后测序验证,对阳性克隆扩大培养用于质粒提取。
2.3质粒提取:
参照DP103(天根生物)进行质粒提取,使用NanoDrop 2000微量分光光度计进行质粒定量,计算三个载体的原始拷贝数分别为1.86E+9copies/ul,2.07E+9copies/ul,2.77E+9copies/ul,统一稀释到1.86E+9copies/ul,等体积混匀进行定量PCR;
2.4定量PCR
将质粒混液液进行梯度稀释,按10倍稀释8个梯度,构建标准曲线,进行绝对定量。定量体系和程序如下:

3实验结果
3.1标准曲线构建
将质粒原液进行梯度稀释,按10倍稀释8个梯度(10-1-10-8),构建标准曲线,进行绝对定量,R2值为0.999,扩增效率为104%,符合要求,最低拷贝数18.6copies/ul对应的Ct值为35.47。扩增曲线和标准曲线如图1和图2所示。

3.2特异性验证
设置32个复孔进行无模板阴性对照实验,定量结果均无扩增,表明引物特异性好。无模板阴性对照如图3所示。
3.3检出限和检出率测定
将186copies/ul的浓度梯度继续向下稀释至18.6copies/ul、9.3copies/ul、4.6copies/ul,并分别在ABI 7500、Step One PlusTM、罗氏96、宏石SLAN、天隆Gentier 96E等定量PCR仪器上进行检出限和检出率测定,表明了检出率100%的情况下,检出限为18.6copies/ul。结果如表2所示。

实施例2
1实验材料
1.1超声破碎及片段化回收:
超声破碎仪S220(Covaris),Ampure XP beads(Beckman Coulter),质粒混液
1.2血清中cf DNA的回收
QIAamp Circulating Nucleic Acid Kit(Qiagen),人血清
1.3定量PCR
5G qPCR Premix with UNG-WS-(天罗诊断),AmpC、MexA和LasR基因的定量PCR引物和探针,阳性血清样本,阴性血清样本。
2实验方法
2.1超声破碎:
使用超声破碎仪S220(Covaris)将拷贝数为1.86E+5copies/ul的质粒模板打断为100-250bp大小的条带,主峰为160-180bp左右,模拟cf DNA的条带大小。
2.2片段化质粒回收
使用Ampure XP beads(Beckman Coulter)对打断后的质粒进行回收,主要回收100bp以上的片段。
2.3血清中片段化质粒的回收
将回收后的片段化质粒投入到阴性的人血清中,充分混匀后再使用QIAampCirculating Nucleic Acid Kit(Qiagen)对血清中的片段化质粒进行回收,同时对阳性血清和阴性血清样本进行cf DNA提取。
2.4定量PCR
对从血清中回收的片段化质粒,阳性血清提取的样本,阴性血清提取的样本,未片段化1.86E+5copies/ul的质粒模板进行定量实验,体系和程序同实施例1中的定量实验一致。
3实验结果
定量结果表明回收血清中的片段化质粒有一定损失,且阳性样本可以顺利检测,阴性样本无扩增。结果如表3和图4所示。

实验结论
本发明设计了三对引物探针,针对铜绿假单胞杆菌的三个基因靶点进行多重PCR检测,首先通过构建载体建立标准曲线,验证整个体系的扩增效率和相关系数,表明了该体系具有宽泛的线性范围,接着打断拷贝数的质粒模板来模拟血清中的cf DNA,最后和阳性样本、阴性样本进行定量验证,表明了该引物探针对能够快速、特异、高灵敏地检测血清中肺炎链球菌的cf DNA。
以上对本发明的具体实施例进行了描述。需要理解的是,本发明并不局限于上述特定实施方式,本领域技术人员可以在权利要求的范围内做出各种变形或修改,这并不影响本发明的实质。
Claims (10)
1.一组检测铜绿假单胞杆菌的引物探针,包含AmpC、MexA和LasR基因的定量PCR引物和探针,其中所述AmpC的定量PCR引物和探针序列如SEQ ID NO.1~SEQ ID NO.3所示;所述MexA的定量PCR引物和探针序列如SEQ ID NO.4~SEQ ID NO.6所示;所述LasR基因的定量PCR引物和探针序列如SEQ ID NO.7~SEQ ID NO.9所示。
2.如权利要求1所述的引物探针,其特征在于所述探针为寡核苷酸探针,其5’末端携带荧光基团,3’端携带MGB基团,所述探针标记同一波长荧光基团。
3.如权利要求2所述的引物探针,其特征在于所述探针的5’端标记的荧光基团为FAM、HEX、CY5、TET、JOE、CY3、TAMRA、ROX、VIC中的一种。
4.如权利要求2所述的超灵敏定量PCR检测技术,其特征在于所述探针的所述探针的3’端标记的淬灭基团为BHQ1、BHQ2、BHQ3、Dabcyl中的任一种。
5.一种铜绿假单胞杆菌的血清检测试剂盒,其包含权利要求1所述定量PCR引物和探针。
6.如权利要求5所述的血清检测试剂盒,其特征在于所述探针为寡核苷酸探针,其5’末端携带荧光基团,3’端携带MGB基团,所述探针标记同一波长荧光基团。
7.如权利要求1所述的血清检测试剂盒,其特征在于所述探针的5’端标记的荧光基团为FAM、HEX、CY5、TET、JOE、CY3、TAMRA、ROX、VIC中的一种。
8.一种铜绿假单胞杆菌的血清检测方法,包括下列步骤:
S1.受试者血液样品采集;
S2.制备血清样品;
S3.采用权利要求5所述血清检测试剂盒进行PCR扩增检测;
S4.分析PCR结果。
9.如权利要求8所述的血清检测方法,其特征在于所述受试者为哺乳动物、禽鸟或鱼类。
10.如权利要求8所述的血清检测方法,其特征在于所述PCR扩增条件为预变性95℃,3min;变性95℃,10sec,延伸60℃,20sec,40个循环。
