Abstract
本発明は、検体におけるクレブシエラ・バリイコーラ(Klebsiella variicola)の存在を検出するためのプライマーセットであって、クレブシエラ・バリイコーラのgyrB遺伝子を標的とする第一のプライマーと第二のプライマーとからなる、プライマーセット、を提供する。
Description
本発明は、クレブシエラ属細菌(Klebsiella spp.)を検出するためのオリゴヌクレオチドに関する。さらに詳しくは、クレブシエラ・バリイコーラ(Klebsiella variicola)及びクレブシエラ・ニューモニエ(Klebsiella pneumoniae)を検出又はそれらの菌を鑑別するためのオリゴヌクレオチドプローブ又はキット、あるいは方法に関する。
クレブシエラ属細菌は、環境中に広く存在するグラム陰性桿菌である。なかでもクレブシエラ・ニューモニエは、和名で肺炎桿菌と呼ばれ、ヒト腸管および咽頭の常在菌であり、呼吸器感染症、尿路感染症、血流感染症等、ヒトに対して病原性を示す、日和見感染症の代表的な起因菌のひとつで、クレブシエラ属細菌の中で最も高頻度で臨床材料から観測される種である。
クレブシエラ・ニューモニエには、基質拡張型βラクタマーゼ(extended-spectrum β-lactamase:ESBL)という、多種の抗菌薬を分解する酵素を保有する耐性株が存在し、カルバペネム耐性腸内細菌科細菌(carbapenem-resistant Enterobacteriacae:CRE)のうちの一つとして挙げられ、治療の難渋化及びその拡大が国際的な問題となっている。
クレブシエラ・ニューモニエのような感染症原因菌の検出方法として、原因菌を分離培養し、その生化学的性状をもとに菌の同定を行う培養同定法等が知られている。これまで、臨床材料から分離されクレブシエラ・ニューモニエとして同定されたうちの一部は、おそらくは10%から15%程度の割合で、実はクレブシエラ・バリイコーラという別種である事が判明している(非特許文献1)。クレブシエラ属細菌のクレブシエラ・バリイコーラは、2004年に新種として登録されたクレブシエラ・ニューモニエの類縁種であり、バナナやサトウキビ等の植物、また、ハキリアリの巣内の菌糸からの分離報告がなされ、ヒトの常在細菌ではないことが知られている(非特許文献1)。本菌は、既存の表現型試験において、いくつかの性状(例えば、アドニトール分解能)がクレブシエラ・ニューモニエと一部異なる傾向が報告されているが、確たる指標は現在なく、鑑別は困難とされている。
また、クレブシエラ属細菌は、現在14種および亜種5種へと分類がなされており、他にヒトに対して病原性を示す種は、クレブシエラ・アエロゲネス、クレブシエラ・オキシトカ、クレブシエラ・プランティコーラ等が知られている。
前述の通り、臨床材料中に含まれるクレブシエラ属細菌の鑑別では、多種のクレブシエラ属細菌を考慮しなければならない。これらの鑑別は既存の表現型試験では困難であり、そこで、臨床材料中に含まれるクレブシエラ属細菌の正確な鑑別を目的として、シーケンス解析、Multilocus sequence typing(MLST)、ANI(Average Nucleotide Identity)法等の遺伝子法が採用されてきた。
中でも、クレブシエラ・ニューモニエとクレブシエラ・バリイコーラを鑑別する手法としては、例えば、rpoB、gyrA、mdh、infB、phoE、nifH遺伝子の6遺伝子を対象としたMLSTによる鑑別(非特許文献1)等の、遺伝子の配列情報に基づいて従来鑑別が行われてきた。しかし、これらの手法は、シーケンス解析を行う必要性があるため簡便性に欠け、実際の医療現場でルーチンワークとして採用することは難しい。
より簡便な手法としては、すなわち、医療現場でルーチンワークに採用できる程度の労力で、blaSHV、blaOKP、blaLENの3遺伝子のマルチプレックスPCRとゲル電気泳動による判別法が報告された(非特許文献2)。しかし、本法はPCRの産物長が最低でも348bp、長いもので995bpと、ゲル電気泳動での解析に焦点を当てており、現在広く普及しているリアルタイムPCRにおいては産物長が長すぎるため、不適である。
また他には、リアルタイムPCRとサンガーシーケンスを組み合わせ、16S rDNAとrpoB遺伝子の配列情報をもとに鑑別する手法も報告されている(非特許文献3)。本法もまた、鑑別の為にシーケンス解析を行う必要があり、簡便さに欠ける。

上記事情に鑑みて、本発明は、クレブシエラ属細菌(Klebsiella spp.)を検出、又はそれらの菌を鑑別するためのオリゴヌクレオチド等を提供することを目的とする。
本発明者らは、鋭意研究の結果、クレブシエラ・ニューモニエとクレブシエラ・バリイコーラ、さらには他のクレブシエラ属細菌のgyrB遺伝子の配列に着目し、その中でも、特定の位置に着目することで、既報の手法と比較して、より簡便にクレブシエラ・ニューモニエとクレブシエラ・バリイコーラを鑑別することのできる手法を見出した。
即ち、本願は以下の発明を包含する。
[1] 検体におけるクレブシエラ・バリイコーラ(Klebsiella variicola)及びクレブシエラ・ニューモニエ(Klebsiella pneumoniae)から成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプライマーセットであって、
クレブシエラ属細菌のgyrB遺伝子を標的とする第一のプライマーと第二のプライマーとからなる、プライマーセット。
[2] gyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列を有するか、あるいは配列番号1~6のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列を有し、且つGyrBタンパク質をコードする、[1]に記載のプライマーセット。
[3] 標的とされるgyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列の1887位から2063位までの塩基配列のうちの連続する少なくとも10塩基を含む塩基配列を有する、[1]又は[2]に記載のプライマーセット。
[4] クレブシエラ・バリイコーラの存在を検出するためのプライマーセットであって、第一のプライマーが、配列番号7に記載の塩基配列を有するか、あるいは配列番号7に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号7に記載の塩基配列と同じ機能を有する、[1]~[3]のいずれかに記載のプライマーセット。

[7] 第三のプライマーが、配列番号10に記載の塩基配列を有するか、あるいは配列番号10に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号10に記載の塩基配列と同じ機能を有する、[1]~[6]のいずれかに記載のプライマーセット。
[8] 第四のプライマーが、配列番号11に記載の塩基配列を有するか、あるいは配列番号11に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号11に記載の塩基配列と同じ機能を有する、[1]~[7]のいずれかに記載のプライマーセット。

[14] プライマーがビオチンで標識されている、[1]~[13]のいずれかに記載のプライマーセット。
[15] 検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエから成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプローブであって、
クレブシエラ属細菌のgyrB遺伝子を標的とする、プローブ。
[16] gyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列を有するか、あるいは配列番号1~6のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列を有し、且つGyrBタンパク質をコードする、[15]に記載のプローブ。
[17] 標的とされるgyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列の1887位から2063位までの塩基配列のうちの連続する少なくとも10塩基を含む塩基配列を有する、[15]又は[16]に記載のプローブ。
[18] 配列番号9に記載の塩基配列を有するか、あるいは配列番号9に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも8塩基を含む塩基配列を有し、且つ、配列番号9に記載の塩基配列と同じ機能を有する、[15]~[17]のいずれかに記載のプローブ。

本発明のオリゴヌクレオチドによれば、より簡便にクレブシエラ・バリイコーラ及び/又はクレブシエラ・ニューモニエとその他のクレブシエラ属細菌を鑑別することが可能になる。また、本発明のオリゴヌクレオチドは、同じgyrB遺伝子を標的とする他のプライマー及びプローブとの比較で優れた鑑別能力を発揮しうる。
以下、本発明の実施の形態(以下、「本実施形態」という。)について説明するが、本発明の範囲は以下の実施形態に限定して解釈されない。
(プライマーセット)
第一の態様において、検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエ(Klebsiella pneumoniae)から成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプライマーセットが提供される。プライマーセットは、クレブシエラ属細菌のgyrB遺伝子を標的とする第一のプライマーと第二のプライマーとからなる。
第一の態様において、検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエ(Klebsiella pneumoniae)から成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプライマーセットが提供される。プライマーセットは、クレブシエラ属細菌のgyrB遺伝子を標的とする第一のプライマーと第二のプライマーとからなる。
gyrB遺伝子は、DNAジャイレースのサブユニットであるGyrBタンパク質をコードしている。
検体は、クレブシエラ・バリイコーラ又はクレブシエラ・ニューモニエを含むクレブシエラ属菌種の存在が疑われるものであれば特に限定されないが、ヒト又は非ヒト由来の血液、血清、血漿、尿、便、唾液、喀痰、組織液、髄液、ぬぐい液等の体液等又はその希釈物等が挙げられ、血液、血清、血漿、尿、便、髄液又はこれらの希釈物が好ましい。検体は食品、土壌、植物等であってもよい。
クレブシエラ・バリイコーラのgyrB遺伝子の例として、配列番号1~3のいずれかに示される塩基配列を有するか、あるいは配列番号1~3のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列を有し、且つGyrBタンパク質をコードするものが挙げられる。
クレブシエラ・ニューモニエのgyrB遺伝子の例として、配列番号4~6のいずれかに示される塩基配列を有するか、あるいは配列番号4~6のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列を有し、且つGyrBタンパク質をコードするものが挙げられる。
例えば、フォワードプライマーとしての第一のプライマーは、ストリンジェントな条件下で、配列番号1~のいずれかに示される塩基配列、又は配列番号1~6のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列、とハイブリダイズすることができるものであればどのような配列を有していてもよい。
同様に、リバースプライマーとしての第二のプライマーは、ストリンジェントな条件下で、配列番号1~6のいずれかに示される塩基配列の相補鎖、又は配列番号1~6のいずれかに示される塩基配列の相補鎖において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列、とハイブリダイズすることができるものであればどのような配列を有していてもよい。
本明細書で使用する場合、「ストリンジェントな条件」とは、いわゆる特異的なハイブリッドが形成され、非特異的なハイブリッドが形成されない条件を意味し、例えば塩基配列の長さなどの情報を基に適宜決定され得る。例えば、ストリンジェントな条件は、Molecular Cloning(Fourth Edition, Cold Spring Harbor Laboratory Press, New York)を参照して設定することができる。ストリンジェントな条件とは、相同性(好ましくは同一性)が高いポリヌクレオチド同士、例えば70%以上、好ましくは80%以上、より好ましくは90%以上、さらにより好ましくは95%以上、特に好ましくは99%以上の相同性を有するポリヌクレオチド同士がハイブリダイズし、それより低い相同性を示すポリヌクレオチド同士がハイブリダイズしない条件ともいえる。
具体的なストリンジェントな条件としては、ハイブリダイゼーション液(50%ホルムアミド、10×SSC(0.15M NaCl,15mMクエン酸ナトリウム,pH7.0)、5×デンハルト溶液、1%SDS、10%デキストラン硫酸、10μg/mlの変性サケ精子DNA、及び50mMリン酸バッファー(pH7.5))中に所望の塩基配列に相補的な塩基配列と、クレブシエラ・バリイコーラの存在が疑われる検体とを約42℃~約50℃でインキュベーションし、そして0.1×SSC、0.1%SDSを用いて約65℃~約70℃で洗浄する条件である。
プライマー、プローブの設計は、他の類縁種の配列と交差反応を起こさないように行われるが、増幅産物などの検出に使用する系やその他の条件に応じて適宜変更することができる。100~200塩基長の長さの増幅産物を生成する場合、例えば、配列番号1~6のいずれかに示される塩基配列の1887位から2063位までの塩基配列を標的とすることが好ましい。プライマーは、このような標的を構成する塩基配列のうちの連続する少なくとも10塩基を含む塩基配列を有するように設計される。プライマーの末端、特に3‘末端において、クレブシエラ・バリイコーラ以外のクレブシエラ属細菌とのミスマッチが存在するように設計を行うことが好ましい。

第一及び第二のプライマーの長さは任意であり、例えば約10塩基~約35塩基の範囲で適宜設定できるが、少なくとも10塩基以上であることが好ましい。
第一のプライマーと第二のプライマーの比率は特に限定されず、同じであってもよいし、互いに異なっていてもよい。プライマーセットが非対称PCR法で使用される場合、一方のプライマーの濃度が他方のプライマーの濃度よりも高くなるように調整され得る。
第一と第二のプライマーはクレブシエラ・バリイコーラ又はクレブシエラ・ニューモニエのgyrB遺伝子の全部又は一部の領域を特異的に増幅することができ、これにより、その他のクレブシエラ属菌種との鑑別が可能になる。あるいは、第一と第二のプライマーの増幅産物を融解曲線解析にかけ、その融解温度を他のプライマーセットによる増幅産物の融解温度と比較することでクレブシエラ・バリイコーラ又はクレブシエラ・ニューモニエとその他のクレブシエラ菌種とを区別することもできる。
その他のクレブシエラ属菌種としては、クレブシエラ・ミシガネンシス(Klebsiella michiganensis);クレブシエラ・カシニューモニエ(Klebsiella quasipneumoniae);クレブシエラ・アエロゲネス(Klebsiella aerogenes);クレブシエラ・プランティコーラ(Klebsiella planticola);クレブシエラ・グラヌロマティス(Klebsiella granulomatis);クレブシエラ・グリモンティ(Klebsiella grimontii);クレブシエラ・オキシトカ(oxytoca)等が挙げられるが、検体に含まれる菌種はこれらに限定されない。また、クレブシエラ属菌種は1種又は2種以上であってもよい。
プライマーセットはクレブシエラ・バリイコーラ用の第一及び第二のプライマーとクレブシエラ・ニューモニエ用の第一及び第二のプライマーとを組み合わせてもよいし、これらの第一及び第二のプライマーをそれぞれ又は組み合わせて、これら以外のプライマー、例えば第三、第四、第五、第六等の追加のプライマーを含んでいてもよい。適切な追加のプライマーを使用することで検出感度が向上し得る。そのようなプライマーとしては、例えば、検体中に含まれることが予想されるその他のクレブシエラ菌種を検出するためのプライマー等が想定される。
クレブシエラ・バリイコーラを検出又は鑑別するために使用され得るクレブシエラ・ニューモニエのgyrB遺伝子を標的とする第三のプライマーの例として、配列番号10に記載の塩基配列を有するか、あるいは配列番号10に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号10に記載の塩基配列と同じ機能を有するものが挙げられる。
クレブシエラ・バリイコーラを検出又は鑑別するために使用され得るクレブシエラ・ニューモニエのgyrB遺伝子を標的とする第四のプライマーの例として、配列番号11に記載の塩基配列を有するか、あるいは配列番号11に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号11に記載の塩基配列と同じ機能を有するものが挙げられる。
クレブシエラ・ニューモニエを検出又は鑑別するために使用され得るクレブシエラ・バリイコーラのgyrB遺伝子を標的とする第三のプライマーの例として、配列番号7に記載の塩基配列を有するか、あるいは配列番号7に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号7に記載の塩基配列と同じ機能を有するものが挙げられる。
クレブシエラ・ニューモニエを検出又は鑑別するために使用され得るクレブシエラ・バリイコーラのgyrB遺伝子を標的とする第四のプライマーの例として、配列番号8に記載の塩基配列を有するか、あるいは配列番号8に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号8に記載の塩基配列と同じ機能を有するものが挙げられる。
上記プライマーを用いる核酸増幅反応により、検体に含まれるクレブシエラ・バリイコーラ及び/又はクレブシエラ・ニューモニエの存在を検出することができる。
核酸増幅法としてはPCR法があり、マルチプレックスPCR、LAMP(Loop-mediated isothermal AMPlification)法、ICAN(Isothermal and Chimeric primer-initiated Amplification of Nucleic acids)法、RCA(Rolling Circle Amplification)法、LCR(Ligase Chain Reaction)法、SDA(Strand Displacement Amplification)法等を挙げることができる。検体に多数のクレブシエラ属細菌が含まれていると予想される場合、複数の菌を網羅的に同時検出することが可能なマルチプレックスPCRが好ましい。
増幅産物の検出方法は、ポリアクリルアミド又はアガロースゲルを用いた電気泳動法など、既知の方法で行うができる。例えば、電気泳動では、分子量が既知のマーカーの移動度に対する増幅産物の移動度から、増幅産物の存在を同定することができる。
核酸増幅反応後の増幅産物の検出には、増幅産物を特異的に認識することができる標識体を利用してもよい。そのような標識体としては蛍光色素、ビオチン、ジゴキシゲニン等が挙げられる。標識体として蛍光を用いた場合には、その蛍光を蛍光顕微鏡、蛍光プレートリーダー等を用いて検出することができる。
(プローブ)
第二の態様において、検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエから成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプローブが提供される。プローブはクレブシエラ属細菌のgyrB遺伝子を標的とすることができる。
第二の態様において、検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエから成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプローブが提供される。プローブはクレブシエラ属細菌のgyrB遺伝子を標的とすることができる。
プローブは、好ましくはその内部がその他のクレブシエラ属細菌に対するミスマッチを含むように設計される。これにより、ハイブリダイズ時のフルマッチ部分の塩基長が短くなり、特異性が向上し、偽陽性が低減し得る。

キットは更に、検体中に含まれることが予想されるその他のクレブシエラ菌種を検出するためのプライマーやプローブを含んでもよい。
(検出方法)
第四の態様において、検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエから成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するための方法が提供される。クレブシエラ・バリイコーラの存在の検出には配列番号7及び8のプライマーセットを、クレブシエラ・ニューモニエの存在の検出には配列番号10及び11のプライマーセットを用いることができる。
第四の態様において、検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエから成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するための方法が提供される。クレブシエラ・バリイコーラの存在の検出には配列番号7及び8のプライマーセットを、クレブシエラ・ニューモニエの存在の検出には配列番号10及び11のプライマーセットを用いることができる。
プライマーセットにプローブを組み合わせることが好ましい。例えば、配列番号7及び8のプライマーと、配列番号9のプローブを併用することでクレブシエラ・バリイコーラがその他のクレブシエラ属細菌からより高精度に鑑別され得る。クレブシエラ・ニューモニエを検出するためのプライマーセット及びプローブを併用してもよい。
クレブシエラ・ニューモニエをその他のクレブシエラ属細菌から高精度に鑑別するためには、例えば、配列番号10及び11のプライマーと、配列番号12のプローブを併用することが好ましい。クレブシエラ・バリイコーラを検出するためのプライマーセット及びプローブを併用してもよい。
検体を更に全ゲノム解析、そしてANI(Average Nucleotide Identity)解析にかけることで検出された細菌の異同を判断してもよい。
以下に実施例を挙げて本発明を更に具体的に説明するが、本発明はこれらに限定されるものではない
実施例1:ゲノムDNAを対象とするリアルタイムPCRによるK.バリイコーラ及びK.ニューモニエの検出
プライマー・プローブの設計
図1に示すK.バリイコーラのDSM15968株、MGH20株、X39株のgyrB遺伝子(配列番号1、2、3)、K.ニューモニエのNU-CRE047株、CHS105株、KPNIH33株のgyrB遺伝子(配列番号4、5、6)のgyrB遺伝子の一部の多重整列結果から、配列番号7~12のプライマー・プローブを設計した。
図1に示すK.バリイコーラのDSM15968株、MGH20株、X39株のgyrB遺伝子(配列番号1、2、3)、K.ニューモニエのNU-CRE047株、CHS105株、KPNIH33株のgyrB遺伝子(配列番号4、5、6)のgyrB遺伝子の一部の多重整列結果から、配列番号7~12のプライマー・プローブを設計した。
核酸増幅および融解曲線解析
K.バリイコーラJCM12419株、K.ニューモニエJCM1662T株から抽出したゲノムDNAを鋳型とし、配列番号7、8、10、11のプライマーを用いて、リアルタイムPCRによる増幅を行った。増幅に用いた試薬はTaKaRa Multiplex Assay Kit Ver.2(タカラバイオ社)、インターカレーター色素にEvaGreen(biotium社)を使用した。各プライマーは終濃度0.2μM、鋳型のゲノムDNAは10μg/Lとなるように添加し、TaKaRa Multiplex Assay Kit Ver.2内の2×Reaction bufferは1×、Multiplex Enzyme Mixは1Uを使用し、鋳型DNA等を混合してPCR反応液を調製した。測定装置にはLight Cycler 480 System II(Roche Diagnostics社)を用いた。

融解曲線解析の測定結果を図2に示す。K.バリイコーラとK.ニューモニエの増幅産物の融解温度は、それぞれ84.7℃と83.8℃と、およそ1℃の差があった。以上から、配列番号7、8、10、11のプライマーを用いることで、標的とした核酸成分を増幅させ、さらに、増幅産物の融解温度による識別ができることが分かった。
特筆すべき点として、本実施例では、当該領域で発光物質にしばしば用いられる高価なTaqMan Probeを採用しておらず、安価なインターカレーター色素で識別が可能であり、実験に必要なコストの面で秀でていることが分かった。
実施例2:K.バリイコーラおよびK.ニューモニエのゲノムDNAを対象としたDNAプローブを用いた基板上での検出
核酸増幅および検出
K.バリイコーラJCM12419株、K.ニューモニエJCM1662T株から抽出したゲノムDNAを鋳型とし、配列番号7、8、10、11のプライマーセットを用いて、PCRによる増幅、および、基板上でのハイブリダイゼーション反応および標識化、蛍光測定を行った。このとき、配列番号8および11の5’末端に、リンカーを介しビオチン修飾を行ったプライマーを使用した。

基板上でのハイブリダイゼーション反応に用いた試薬は、配列番号9のプローブが固定化された基板1および配列番号12のプローブが固定化された基板2が含まれた溶液、Saline-sodium-phosphate-EDTA Buffer(SSPE-buffer)、熱変性を実施したPCR反応液を混合した。
標識化にはStreptavidin‐Phycoerythrin(PlexBio社)を試薬に用いた。基板上でのハイブリダイゼーション反応および標識化は、機器にIntelliPlex 1000 πCode Processor(PlexBio社)を用いた。蛍光測定装置は、PlexBio(登録商標)100 Fluorescent Analayzer (PlexBio社)を用いた。
使用した反応条件は以下のとおりである。

測定結果を図3に示す。K.バリイコーラJCM12419株を鋳型とした場合、基板1においては顕著に蛍光が観測され、基板2ではほとんど蛍光が観測されなかった。また、K.ニューモニエJCM1662T株を鋳型とした場合、基板1においては微弱ながら、また、基板2では顕著な蛍光が観測された。また、陰性コントロールとして水を鋳型とした場合では、基板1においては微弱ながら蛍光が観測され、基板2においてはほとんど蛍光が観測されなかった。
このことから、基板1のバックグラウンド値が高いと判断でき、図3の結果から陰性コントロールの値を差し引いた場合の結果を図4に示す。
陰性コントロールを差し引くことで、K.ニューモニエJCM1662T株を鋳型とした場合、基板1においてはほとんど蛍光が観測されず、また、基板2では顕著な蛍光が観測された。
以上から、配列番号7、8、10、11のプライマーおよび配列番号9および配列番号12のプローブを用いることで、従来では鑑別のできなかったK.バリイコーラとK.ニューモニエの鑑別が可能となることが期待できた。
実施例3:臨床検体(血液培養液)5検体を対象としたDNAプローブを用いた基板上での検出
核酸増幅および検出
培養同定法において、K.ニューモニエと同定された検体1および2、K.アエロゲネスと同定された検体3、K.オキシトカ(oxytoca)と同定された検体4、K.プランティコーラと同定された検体5に対して、QIAamp BiOstic Bacteremia DNA Kit(QIAGEN社)を用い、試薬付属の標準プロトコールに則り抽出したゲノムDNAを鋳型とし、配列番号7、8、10、11のプライマーセットを用いて、PCRによる増幅、および、基板上でのハイブリダイゼーション反応および標識化、蛍光測定を行った。このとき、配列番号8および11の5’末端に、リンカーを介しビオチン修飾を行ったプライマーを使用した。
培養同定法において、K.ニューモニエと同定された検体1および2、K.アエロゲネスと同定された検体3、K.オキシトカ(oxytoca)と同定された検体4、K.プランティコーラと同定された検体5に対して、QIAamp BiOstic Bacteremia DNA Kit(QIAGEN社)を用い、試薬付属の標準プロトコールに則り抽出したゲノムDNAを鋳型とし、配列番号7、8、10、11のプライマーセットを用いて、PCRによる増幅、および、基板上でのハイブリダイゼーション反応および標識化、蛍光測定を行った。このとき、配列番号8および11の5’末端に、リンカーを介しビオチン修飾を行ったプライマーを使用した。

測定結果を図5に示す。なお、実施例2で、基板1のバックグラウンド値が高いことを受け、図5では陰性コントロールとして水を鋳型とした場合の値を差し引いた。
検体1を鋳型とした場合、基板1において蛍光が観測され、また、検体2を鋳型とした場合、基板2において蛍光が観測された。このことから、実施例1の結果に鑑み、検体1はK.バリイコーラである可能性が示唆された。後述する検証1にて、検体1について、次世代シーケンサーを用いた全ゲノム解析とANIによる菌種同定を行った結果、検体1はK.バリイコーラとして分類がされることが判明し、実施例1と合わせ、配列番号7、8、10、11のプライマーセットを用い、配列番号9および配列番号12のプローブを用いることで、従来では鑑別のできなかったK.バリイコーラとK.ニューモニエの鑑別が可能となることが明らかとなった。
さらに、検体3、4、5については、どちらの基板からも蛍光が観測されなかったため、配列番号7、8、10、11のプライマーセットを用い、配列番号9および配列番号12のプローブを用いても、他のクレブシエラ属細菌であるK.アエロゲネス、K.オキシトカ、K.プランティコーラを誤って検出することはないことが分かった。
検証1:検体1の次世代シーケンサーを用いた全ゲノム解析とANIによる菌種同定
遺伝子の配列情報を用いた菌種同定には、古くはDDH(DNA-DNA Hybridization)法が用いられてきたが、現在では、ANI(Average nucleotide Identity)法が標準的な手法として取って代わってきている。
ANIとは、解析対象の全ゲノムの配列が、データベース上に登録されているどのリファレンス配列に対して配列類似性が高いかという計算結果をもとにして、菌種の同定を行う手法である。
遺伝子の配列情報を用いた菌種同定には、古くはDDH(DNA-DNA Hybridization)法が用いられてきたが、現在では、ANI(Average nucleotide Identity)法が標準的な手法として取って代わってきている。
ANIとは、解析対象の全ゲノムの配列が、データベース上に登録されているどのリファレンス配列に対して配列類似性が高いかという計算結果をもとにして、菌種の同定を行う手法である。
i)分離コロニーからの釣菌およびゲノム抽出
分離コロニーから釣菌し、Phenol/chloroform/isoamyl alcohol(日本ジェネティクス社)で処理した上清を、FastGene Gel/PCR Extraction Kit(日本ジェネティクス社)を用い、試薬付属の標準プロトコールに則り、ゲノムを抽出した。

機器から取得した生データに対し、トリミングにTrimmomatic version 0.38を用い、de novoアセンブリーにSPAdes version 3.13.0を用いて全ゲノムの配列を作成した。データベースにNational Center for Biotechnology InformationのNCBI RefSeqを用いて、BBToolsでANIによる菌種同定をおこなった。
機器から取得した生データに対し、トリミングにTrimmomatic version 0.38を用い、de novoアセンブリーにSPAdes version 3.13.0を用いて全ゲノムの配列を作成した。データベースにNational Center for Biotechnology InformationのNCBI RefSeqを用いて、BBToolsでANIによる菌種同定をおこなった。
検体1は、データベース上のK.バリイコーラと最も高い類似性(ANI Value:99.15%)を示し、次点はK.ニューモニエ(ANI Value:95.89%)であった。一般的に、ANIによる菌種同定における、同一菌種であると判定する閾値は95~96%(Kim,M,HS Oh,SC Park,J Chun. 2014.Towards a taxonomic coherence between average gyrBleotide identity and 16S rRNA gene sequence similarity for species demarcation of prokaryotes. Int J Syst Evol Microbiol 64:346―351.)とされており、本閾値を以って、検体1はK.バリイコーラとして同定がされた。以上から、全ゲノム解析とANIによる菌種同定からも、実施例2の結果の妥当性が支持された。
K.バリイコーラおよびK.ニューモニエのゲノムDNAを対象としたDNAプローブを用いた基板上での検出

シグナル/ノイズの値が大きいほど、鑑別能力が高いアッセイセットであると言え、このことから最も鑑別能力が高かったのはアッセイセット1であり、次に鑑別能力が高いのはアッセイセット5、3番目がアッセイセット3であることが分かった。シグナル/ノイズの値が1に近いほど、鑑別能力が低い、あるいは鑑別ができないアッセイセットであると言え、アッセイセット2、4、6は鑑別能力が低いアッセイセットであることが分かった。
以上から、gyrB遺伝子内の6つの領域で作成したアッセイセット1~6のうち、アッセイセット1である配列番号7、8のプライマーおよび配列番号9のプローブが、K.バリイコーラとK.ニューモニエの鑑別能力が最も高いことが分かった。
Claims (29)
- 検体におけるクレブシエラ・バリイコーラ(Klebsiella variicola)及びクレブシエラ・ニューモニエ(Klebsiella pneumoniae)から成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプライマーセットであって、
クレブシエラ属細菌のgyrB遺伝子を標的とする第一のプライマーと第二のプライマーとからなる、プライマーセット。 - gyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列を有するか、あるいは配列番号1~6のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列を有し、且つGyrBタンパク質をコードする、請求項1に記載のプライマーセット。
- 標的とされるgyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列の1887位から2063位までの塩基配列のうちの連続する少なくとも10塩基を含む塩基配列を有する、請求項1又は2に記載のプライマーセット。
- クレブシエラ・バリイコーラの存在を検出するためのプライマーセットであって、第一のプライマーが、配列番号7に記載の塩基配列を有するか、あるいは配列番号7に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号7に記載の塩基配列と同じ機能を有する、請求項1~3のいずれか一項に記載のプライマーセット。
- クレブシエラ・バリイコーラの存在を検出するためのプライマーセットであって、第二のプライマーが、配列番号8に記載の塩基配列を有するか、あるいは配列番号8に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号8に記載の塩基配列と同じ機能を有する、請求項1~4のいずれか一項に記載のプライマーセット。
- クレブシエラ・バリイコーラの存在を検出するためのプライマーセットであって、クレブシエラ・ニューモニエのgyrB遺伝子を標的とする第三のプライマーと第四のプライマーを更に含む、請求項1~5のいずれか一項に記載のプライマーセット。
- 第三のプライマーが、配列番号10に記載の塩基配列を有するか、あるいは配列番号10に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号10に記載の塩基配列と同じ機能を有する、請求項1~6のいずれか一項に記載のプライマーセット。
- 第四のプライマーが、配列番号11に記載の塩基配列を有するか、あるいは配列番号11に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号11に記載の塩基配列と同じ機能を有する、請求項1~7のいずれか一項に記載のプライマーセット。
- クレブシエラ・ニューモニエの存在を検出するためのプライマーセットであって、第一のプライマーが、配列番号10に記載の塩基配列を有するか、あるいは配列番号10に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号10に記載の塩基配列と同じ機能を有する、請求項1又は2に記載のプライマーセット。
- 第二のプライマーが、配列番号11に記載の塩基配列を有するか、あるいは配列番号11に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号11に記載の塩基配列と同じ機能を有する、請求項1、2、9のいずれか一項に記載のプライマーセット。
- クレブシエラ・バリイコーラのgyrB遺伝子を標的とする第三のプライマーと第四のプライマーを更に含む、請求項1、2、9、10のいずれか一項に記載のプライマーセット。
- 第三のプライマーが、配列番号7に記載の塩基配列を有するか、あるいは配列番号7に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号7に記載の塩基配列と同じ機能を有する、請求項1、2、9~11のいずれか一項に記載のプライマーセット。
- 第四のプライマーが、配列番号8に記載の塩基配列を有するか、あるいは配列番号8に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも10塩基を含む塩基配列を有し、且つ、配列番号8に記載の塩基配列と同じ機能を有する、請求項1、2、9~12のいずれか一項に記載のプライマーセット。
- プライマーがビオチンで標識されている、請求項1~13のいずれか一項に記載のプライマーセット。
- 検体におけるクレブシエラ・バリイコーラ及びクレブシエラ・ニューモニエから成る群から選択される1又は複数のクレブシエラ属細菌の存在を検出するためのプローブであって、
クレブシエラ属細菌のgyrB遺伝子を標的とする、プローブ。 - gyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列を有するか、あるいは配列番号1~6のいずれかに示される塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列を有し、且つGyrBタンパク質をコードする、請求項15に記載のプローブ。
- 標的とされるgyrB遺伝子が、配列番号1~6のいずれかに示される塩基配列の1887位から2063位までの塩基配列のうちの連続する少なくとも10塩基を含む塩基配列を有する、請求項15又は16に記載のプローブ。
- 配列番号9に記載の塩基配列を有するか、あるいは配列番号9に記載の塩基配列において、1又は数個の塩基が欠失、置換、挿入若しくは付加された塩基配列中、連続する少なくとも8塩基を含む塩基配列を有し、且つ、配列番号9に記載の塩基配列と同じ機能を有する、請求項15~17のいずれか一項に記載のプローブ。
- 請求項1~14のいずれか一項に記載のプライマーセットと、請求項15~18のいずれか一項に記載のプローブとを含む、キット。
- 検体において、クレブシエラ・バリイコーラの存在を検出するための方法であって、請求項1~9のいずれか一項に記載のプライマーセットを用いる、方法。
- 第一及び第二のプライマーを用いてクレブシエラ・バリイコーラとそれ以外のクレブシエラ属細菌とを鑑別する工程を含む、請求項20に記載の方法。
- 請求項15~18のいずれか一項に記載のプローブを更に用いる、請求項20又は21に記載の方法。
- クレブシエラ・ニューモニエと鑑別されるクレブシエラ属細菌がクレブシエラ・ニューモニエ;クレブシエラ・ミシガネンシス(Klebsiella michiganensis);クレブシエラ・カシニューモニエ(Klebsiella quasipneumoniae);クレブシエラ・アエロゲネス(Klebsiella aerogenes);クレブシエラ・プランティコーラ(Klebsiella planticola);クレブシエラ・グラヌロマティス(Klebsiella granulomatis);クレブシエラ・グリモンティ(Klebsiella grimontii);及びクレブシエラ・オキシトカ(oxytoca)から成る群から選択される1種又は2種以上である、請求項20~22のいずれか一項に記載の方法。
- クレブシエラ・ニューモニエと鑑別されるクレブシエラ属細菌がクレブシエラ・ニューモニエであり、クレブシエラ・ニューモニエのgyrB遺伝子を標的とする、第四のプライマーと第五のプライマー及び/又はプローブを更に用いる、請求項20~23のいずれか一項に記載の方法。
- 検体において、クレブシエラ・ニューモニエの存在を検出するための方法であって、請求項1、2、9~14のいずれか一項に記載のプライマーセットを用いる、方法。
- 第一及び第二のプライマーを用いてクレブシエラ・ニューモニエとそれ以外のクレブシエラ属細菌とを鑑別する工程を含む、請求項25に記載の方法。
- 請求項15~18のいずれか一項に記載のプローブを更に用いる、請求項26に記載の方法。
- クレブシエラ・ニューモニエと鑑別されるクレブシエラ属細菌がクレブシエラ・バリイコーラ;クレブシエラ・ミシガネンシス;クレブシエラ・カシニューモニエ;クレブシエラ・アエロゲネス;クレブシエラ・プランティコーラ;クレブシエラ・グラヌロマティス;クレブシエラ・グリモンティ;及びクレブシエラ・オキシトカから成る群から選択される1種又は2種以上である、請求項25~27のいずれか一項に記載の方法。
- クレブシエラ・ニューモニエと鑑別されるクレブシエラ属細菌がクレブシエラ・バリイコーラであり、クレブシエラ・バリイコーラのgyrB遺伝子を標的とする、第四のプライマーと第五のプライマー及び/又はプローブを更に用いる、請求項25~28のいずれか一項に記載の方法。
