发明背景
能经受极端条件的酶对于在工业应用中使用是高度期望的。在许多蛋白质筛选项目中,实际的酶筛选条件不容许宿主菌株的生长。还有,在筛选期间将宿主细胞从一种培养基到另一种的多次转移可以导致污染和自动化困难。如此,有效容许在抑制生长的条件下选择改善的酶的正筛选系统是非常期望的。
孢子是一种适合于在不利条件中分散并存活延长的时段的生殖结构。一旦条件是有利的,孢子可以形成新的生物体。孢子形成许多生物体,如细菌、植物、藻类和真菌生活史的一部分。形成孢子的细菌,尤其是芽孢杆菌属(Bacillus)是一种不仅对于调查基因表达的独特调节,而且对于选择性表达多肽理想的系统。
一般地,在孢子形成期间有六个阶段,即,0-VI阶段。鉴定出数百种基因参与孢子形成,并且在每个阶段期间,存在着不同调节基因(EP1391502)。例如,sigF,又称作spoIIAC,是一种编码孢子形成的II阶段期间必需的孢子形成因子的基因。传统上,将孢子形成关联基因突变或缺失,使得孢子形成过程得到抑制或失活以实现多肽表达的改善(EP1391502)。
发明概述

在一个具体的实施方案中,通过将来自步骤(ii)的孢子分开转移到步骤(iii)中的培养基来选择步骤(iii)中获得的酶。在一个优选的具体实施方案中,通过琼脂覆盖测定法(agar overlay assay)测定酶活性,更具体地,用步骤(iii)的培养基覆盖步骤(ii)中的孢子,如下文详细描述的。

细胞的培养
在本发明中,使用本领域中公知的方法在适合于孢子形成的营养培养基中培养细胞。例如,可以通过摇瓶培养培养细胞,并在合适培养基中且在容许细胞形成孢子的条件下实施实验室或工业发酵罐中的小规模或大规模发酵(包括连续、分批、补料-分批、或固态发酵)。合适的培养基可购自商业供应商或者可以依照发表的组成制备(例如,在美国典型培养物保藏中心(American Type Culture Collection)的产品目录中)。步骤(ii)中的第一种培养基可以是诱导孢子形成的任何培养基,具体地,培养基可以是用于枯草芽孢杆菌(Bacillus subtilis)的单一化学规定孢子形成培养基(J.H.Hageman等,1984)、用于枯草芽孢杆菌的化学规定孢子形成培养基(Leitch和Collier,1996)、或Schaeffer氏孢子形成培养基(SSM)。在本发明的一个优选的实施方案中,培养基是SSM。SSM是一种对枯草芽孢杆菌及相关物种通常使用的通用孢子形成培养基。

琼脂覆盖测定法
在本发明中,首先在具有固体生长培养基的平板上培养细胞。在生长期间,细胞生成应当测试的酶,而且还有一些细胞形成孢子。然后,制备顶层培养基,其含有凝固剂和可以用于检测琼脂层中酶活性的酶底物。顶部琼脂还可以含有控制pH的缓冲系统、抑制剂、调节离子强度的盐、抑制污染的抗生素。
为了凝固,在本发明中使用琼脂,其在高于85℃时溶解,而在32-40℃左右凝固。对其高压灭菌,保持于60℃,并与顶层的其它60℃温成分混合。然后,将限定量倒入具有固体生长培养基和培养细胞的平板上。然后,可以将这些平板在期望的条件温育,其中可以通过降解酶物质通过形成晕环(hallow)、颜色或荧光转变、释放的荧光团或生色团或其它可检测变化看到酶反应。在酶促活性容许选择改善的变体时,可以从酶促透明区下挑出菌落。由于孢子形成,细胞幸免于筛选条件。可以将这些孢子添加至容许特定变体萌发和生长的新生长培养基。
可以使用其它类型的聚合物或胶状物质来凝固。这可以是于较高温度熔解并且于希望的温育条件为固体的物质,例如琼脂糖、其它凝固碳水化合物、凝固蛋白如明胶、凝固脂肪、凝固无机物如硅酸盐和硅胶。也可以通过聚合化学品,例如聚丙烯酰胺获得凝固。

在本发明的上下文中,应激诱导型启动子、诱导型启动子和诱导型启动子基因作为同义词使用。
在本发明的优选实施方案中,诱导型启动子是低磷酸盐或磷酸盐饥饿诱导型启动子。磷是许多生物体(如植物、细菌)的生长和代谢过程的一种重要元素。中国专利ZL200610075838.2报告了一种在拟南芥(Arabidopsis thaliana)中的磷酸盐饥饿诱导的启动子。还有关注芽孢杆菌属中磷酸盐饥饿调节的研究(例如Le Thi Hoi等,The phosphate-starvation response of Bacilluslicheniformis.Proteomics,2006,卷(6),第3582-3601页;Ying Qi等,The pstoperon of bacillus subtilis has a phosphate-regulated promoter and is involved inphosphate transport but not in regulation of the pho regulon.Journal ofBacteriology.1997年4月,第2534-2539页)。特别地,Le Thi Hoi等(2006,见上文)在转录和翻译水平上探索地衣芽孢杆菌(Bacillus licheniformis)的磷酸盐饥饿刺激子。
地衣芽孢杆菌已经在工业发酵工艺中使用多年。地衣芽孢杆菌DSM13的基因组序列发表于“The complete genome sequence of Bacillus licheniformisDSM13,an organism with great industrial potential”(Veith B.,J.Mol.Microbiol.Biotechnol.2004,7(4),第204-211页)。通过Le Thi Hoi等的研究,发现pstS基因在磷酸盐饥饿过程中得到最强烈诱导,甚至超过80倍。此外,鉴定出pstS基因序列(Veith B.,2004,见上文)。因此,在本发明的一个优选的实施方案中,本文中使用的低磷酸盐诱导型启动子是来自地衣芽孢杆菌DSM13的pstS。
多核苷酸(核酸)序列
在本发明的方法中,感兴趣的多核苷酸序列可以以本领域中已知的多种方式获得。非限制性例子是:分离野生型基因、生成蛋白质工程化变体、定点诱变、文库筛选。
如本文中所使用的,术语“核酸序列”意图指cDNA、基因组DNA、合成DNA或RNA起源的任何核酸分子。术语“序列”意图指可以是单链或双链,且可以基于完整或部分的编码多肽的核苷酸序列的核酸区段。
适当地,感兴趣的核酸序列可以是基因组或cDNA起源的,例如依照标准技术(参考Sambrook等,1989)通过制备基因组或cDNA文库,并使用合成的寡核苷酸探针通过杂交筛选编码整个或部分多肽的DNA序列来获得。
核酸序列也可以通过建立的标准方法,例如由Beaucage和Caruthers,Tetrahedron Letters22(1981),1859–1869描述的亚磷酰胺方法,或由Matthes等,EMBO Journal3(1984),801–805描述的方法合成制备。依照亚磷酰胺方法,将寡核苷酸例如在自动DNA合成仪中合成,纯化,退火,连接,并在合适的载体中克隆。
此外,核酸序列可以是非普遍类型(non cult type)、混合的合成和基因组、混合的合成和cDNA或混合的基因组和cDNA起源的,其依照标准的技术通过连接合成、基因组或cDNA起源(在适当时)的片段,即与整个核酸构建体的各部分对应的片段制备。
核酸序列也可以使用特异性引物通过聚合酶链式反应制备,例如如记载于US4,683,202或Saiki等,Science239(1988),487–491的。
用于分离或克隆编码多肽的核酸序列的技术是本领域中已知的,并且包括自基因组DNA分离、自cDNA制备、或其组合。可以例如通过使用公知的聚合酶链式反应(PCR)或表达文库的抗体筛选以检测具有共享的结构特征的克隆DNA片段来实现自此类基因组DNA克隆本发明的核酸序列。参见例如Innis等,1990,A Guide to Methods and Application,Academic Press,New York。可以使用其它核酸扩增方法如连接酶链式反应(LCR)、连接的活化转录(LAT)和基于核酸序列的扩增(NASBA)。核酸序列可以自生成多肽的菌株或者自另一相关生物体克隆,并且如此例如可以是核酸序列的多肽编码区的等位或物种变体。
克隆方法可以牵涉切割并分离包含编码多肽的核酸序列的期望的核酸片段,将该片段插入载体分子中,并将重组载体掺入宿主细胞中,其中核酸序列的多个拷贝或克隆会得到复制。核酸序列可以是基因组、cDNA、RNA、半合成、合成起源、或其任何组合的。
编码孢子形成因子的多核苷酸
一般地,孢子形成期间存在着六个阶段,即0-VI阶段。鉴定出数百种基因参与孢子形成,并且在每个阶段期间,存在着不同调节基因(EP1391502)。例如,sigF,又称作spoIIAC,是一种编码孢子形成的II阶段期间必需的孢子形成因子的基因。
在一个实施方案中,孢子形成因子是参与孢子形成的II-III阶段的孢子形成因子;更优选地,SpoIIAC、SpoIIE、SpoIIGB、和SpoIISB;最优选地,SpoIIAC。
核酸序列文库
可以通过使用已知的方法来实现核酸序列文库的制备。
用于自细胞核苷酸来源提取基因和制备基因文库的方法记载于例如Pitcher等,“Rapid extraction of bacterial genomic DNA with guanidiumthiocyanate”,Lett.Appl.Microbiol.,8,第151-156页,1989,Dretzen,G.等,“Areliable method for the recovery of DNA fragments from agarose and acrylamidegels”,Anal.Biochem.,112,第295-298页,1981,WO94/19454及Diderichsen等,“Cloning of aldB,which encodesα-acetolactate decarboxylase,an exoenzymefrom Bacillus brevis”,J.Bacteriol.,172,第4315-4321页,1990。
用于自体外生成的合成核苷酸来源制备基因文库的方法可参见文献(例如由Stemmer,Proc.Natl.Acad.Sci.USA,91,第10747-10751页,1994或WO95/17413描述)。
文库也可以作为自主复制质粒文库筛选。
操作文库的核酸序列
在一个具体的实施方案中,可以通过遗传工程在启动筛选之前、期间或之后对基因文库的基因进行改变和或突变。可以以多种方式完成编码酶变体的基因文库的生成:
(1)易错PCR采用低保真性复制步骤在每轮复制引入随机点突变(Caldwell和Joyce(1992),PCR Methods and Applications第2卷(1),第28-33卷)。使用编码野生型(即wt)感兴趣基因的质粒作为模板以在PCR条件下用侧翼引物扩增此基因来实施易错PCR诱变,其中增加的错误率导致随机点突变的引入。利用的PCR条件通常是:每100μL反应为10mM Tris-HCl,pH8.3,50mM KCl,4mM MgCl2,0.3mM MnCl2,0.1mM dGTP/dATP,0.5mMdTTP/dCTP,和2.5u Taq聚合酶。使用标准分子生物学技术将所得的PCR片段在凝胶上纯化并克隆。
(2)单个密码子位置中寡核苷酸指导的诱变(包括缺失或插入)(例如通过SOE-PCR进行)由Kirchhoff和Desrosiers,PCR Methods and Applications,1993,2,301-304描述。如下实施此方法:用2种内部重叠引物(其中一条或这两条含有突变体序列)和2种外部引物(其可以编码限制性位点)实施两个独立的PCR反应,由此创建2种重叠的PCR片段。将这些PCR片段纯化,稀释,并以摩尔比1:1混合。随后,通过用外部引物PCR扩增获得全长PCR产物。使用标准分子生物学技术将所得的PCR片段在凝胶上纯化并克隆。
(3)可以例如通过如上文所描述的SOE-PCR,但是使用具有随机化核苷酸的引物来完成单个密码子位置中寡核苷酸指导的随机化,如饱和诱变。例如NN(G/T)(其中N是4种碱基G、A、T或C之任一种)会产生编码所有可能的氨基酸的密码子的混合物。
(4)可以采用组合定点诱变文库,其中可以同时使用上述(2)和(3)突变几个密码子。对于多个位点,在SOE-PCR设置中同时装配几个重叠的PCR片段。
(5)另一种方案采用合成基因文库制备。可以自多个重叠的寡核苷酸(长度通常为40-100个核苷酸)装配野生型(即wt)基因;(Stemmer等,(1995),Gene164,49-53)。通过在基因中的多个位置处纳入相同寡聚物的wt和突变体变体的混合物,所得的装配基因会以与wt与突变体引物比率对应的诱变率在多个位置处含有突变。
(6)还有另一种方法采用多种诱变引物来生成具有多个突变位置的文库。首先,生成编码感兴趣多肽的含有尿嘧啶的核苷酸模板,并合成与核苷酸模板中的至少一个同一性区对应的2-50种诱变引物,使得每种诱变引物包含模板序列的至少一处取代(或碱基插入/缺失),导致由含有尿嘧啶的核苷酸模板编码的氨基酸序列的至少一处氨基酸取代(或插入/缺失)。然后,使诱变引物在诱变引物与模板序列退火的条件下与含有尿嘧啶的核苷酸模板接触。这继之以通过聚合酶催化的引物延伸以生成诱变的多核苷酸和含有尿嘧啶的模板的混合物。最后,用多核苷酸和模板混合物转化宿主细胞,其中模板得到降解,并且诱变的多核苷酸复制,生成感兴趣基因的多核苷酸变体的文库。
(7)可以通过改组来创建文库,例如通过DNA改组通过重组两种以上wt基因或编码通过方法(1)-(6)(上述)的任何组合创建的变体蛋白质的基因来进行。
在本发明中,可以将核酸序列以核酸构建体形式导入宿主细胞中。
表达载体
本发明还涉及包含本发明的核酸构建体的重组表达载体。可以将上文所描述的各种核苷酸和控制序列连接在一起以生成重组表达载体,其可以包含一个以上方便的限制性位点,以容许所述位点处编码多肽的核苷酸序列的插入或取代。或者,可以通过将核苷酸序列或包含该序列的核酸构建体插入适合于表达的载体中来表达本发明的核苷酸序列。在创建表达载体中,编码序列位于载体中,使得编码序列与适合于表达的控制序列可操作连接。
重组表达载体可以是任何载体(例如,质粒或病毒),其可以方便地进行重组DNA方法,而且可以引起核苷酸序列的表达。载体的选择通常会取决于载体与要接受载体导入的宿主细胞的相容性。载体可以是线性或闭合环形质粒。
载体可以是自主复制型载体,即一种以染色体外实体存在的载体,其复制不依赖于染色体复制,例如质粒,染色体外元件、微型染色体、或人工染色体。
载体可以含有用于保证自身复制的任何手段。或者,载体可以是在导入宿主细胞中时整合入基因组中,并且与已经接受其整合的染色体一起复制的载体。此外,可以使用单一载体或质粒或共同含有要引入宿主细胞基因组中的总DNA的两个以上载体或质粒,或转座子。
优选地,本发明的载体含有一种以上选择标志,其容许容易地选择经转化的细胞。选择标志是一种如下的基因,其产物提供杀生物剂或病毒抗性、对重金属的抗性、原养型至营养缺陷型,等等。
细菌选择标志的例子是来自枯草芽孢杆菌(Bacillus subtilis)或地衣芽孢杆菌的dal基因,或赋予抗生素抗性如氨苄青霉素、卡那霉素、氯霉素或四环素抗性的标志物。
优选地,本发明的载体含有容许载体稳定整合入宿主细胞基因组中或载体在细胞中不依赖于基因组的自主复制的元件。
对于整合入宿主细胞基因组中,载体可以依赖于编码多肽的核苷酸序列或载体中通过同源或非同源重组将载体稳定整合入基因组中的任何其它元件。或者,载体可以含有用于指导通过同源重组整合入宿主细胞基因组中的其它核苷酸序列。其它核苷酸序列使载体能够在染色体中的精确位置处整合入宿主细胞基因组中。为了增加在精确位置处整合的可能性,优选地,整合元件应当含有足够数目的核苷酸,如100至1,500个碱基对,优选地400至1,500个碱基对,且最优选地800至1,500个碱基对,其与相应的靶序列是高度同源的,以增强同源重组的可能性。整合元件可以是与宿主细胞基因组中的靶序列同源的任何序列。此外,整合元件可以是非编码或编码核苷酸序列。另一方面,可以通过非同源重组将载体整合入宿主细胞基因组中。
为了自主复制,载体可以进一步包含复制起点,其使载体能够在所讨论的宿主细胞中自主复制。细菌复制起点的例子是质粒pBR322、pUC19、pACYC177、和pACYC184(容许在大肠杆菌中复制),和pUB110、pE194、pTA1060、和pAMβ1(容许在芽孢杆菌属中复制)的复制起点。用于酵母宿主细胞的复制起点的例子是2微米复制起点、ARS1、ARS4、ARS1和CEN3的组合、以及ARS4和CEN6的组合。复制起点可以是具有使其在宿主细胞中温度敏感性发挥功能的突变的复制起点(见例如Ehrlich,1978,Proceedings of theNational Academy of Sciences USA75:1433)。
可以将超过一个拷贝的本发明核苷酸序列插入宿主细胞中以提高基因产物的生成。可以如下获得核苷酸序列的拷贝数目增加,即将至少一个额外拷贝的序列整合入宿主细胞基因组中或者与核苷酸序列一起纳入可扩增选择标志基因,其中可以通过在存在合适的选择剂的情况中培养细胞来选择含有选择标志基因的扩增拷贝,及由此额外拷贝的核苷酸序列的细胞。
用于连接上文所描述的元件以构建本发明的重组表达载体的方法是本领域技术人员公知的(见例如Sambrook等,1989,见上文)。
宿主细胞
本发明进一步涉及包含核酸构建体或重组表达载体的重组宿主细胞。
在一个优选的实施方案中,重组宿主细胞选自下组:细菌、真菌、和植物细胞;更优选重组宿主细胞是细菌,甚至更优选其为革兰氏阳性细菌,更优选其为原核细胞,且最优选其为芽孢杆菌属细胞。
能够形成孢子的细胞在本发明中都是可适用的。有用的细胞是细菌细胞,优选芽孢杆菌属细胞。优选地,芽孢杆菌属菌种选自下组:嗜碱芽孢杆菌(Bacillus alkalophilus)、解淀粉芽孢杆菌(Bacillus amyloliquefaciens)、短芽孢杆菌(Bacillus brevis)、环状芽孢杆菌(Bacillus circulans)、克劳氏芽孢杆菌(Bacillus clausii)、凝结芽孢杆菌(Bacillus coagulans)、耐盐芽孢杆菌(Bacillushalodurans)、灿烂芽孢杆菌(Bacillus lautus)、迟缓芽孢杆菌(Bacillus lentus)、地衣芽孢杆菌、巨大芽孢杆菌(Bacillus megaterium)、短小芽孢杆菌(Bacilluspumilus)、嗜热脂肪芽孢杆菌(Bacillus stearothermophilus)、枯草芽孢杆菌和苏芸金芽孢杆菌(Bacillus thuringiensis)。更优选地,芽孢杆菌属菌种是克劳氏芽孢杆菌、迟缓芽孢杆菌、地衣芽孢杆菌、或枯草芽孢杆菌。最优选地,芽孢杆菌属菌种是枯草芽孢杆菌或地衣芽孢杆菌。

实施例1:重组宿主及磷酸盐饥饿控制下的孢子形成
细菌菌株和培养基
在此研究中使用称作MIBG601的枯草芽孢杆菌168衍生物(F.Kunst,等The complete genome sequence of the gram-positive bacterium Bacillussubtilis.Nature390(6657):249-256(1997))。
Schaeffer孢子形成培养基(SSM或SM)是一种通常用于枯草芽孢杆菌及相关物种的一般目的孢子形成培养基。本文中使用的Schaeffer氏培养基(SSM)的组成如下:
DNA操作
如先前所描述的,实施枯草芽孢杆菌转化(Anagnostopolous,C.和J.Spizizen.1961.Requirements for transformation in Bacillus subtilis.J.Bacteriol.81:741-746)。依照由Sambrook等(1989)描述的方案实施所有常规分子生物学方法。
表达构建体

首先,PCR扩增8个片段:

菌株构建
将上述amyE::specR Ppst sigF PCR片段转化至感受态枯草芽孢杆菌168,并选择针对大观霉素的抗性。在选择后,获得经转化的菌株枯草芽孢杆菌168amyE::specR Ppst sigF(本文中称为PP2941)。通过DNA测序确认染色体插入物amyE::specR Ppst sigF。
实施例2:磷酸盐饥饿-孢子形成导致于pH4和80℃的存活
此实施例显示可以在正确的培养基上诱导孢子形成,并且孢子可以在pH4和于高温温育的情况下在琼脂层下存活。使用枯草芽孢杆菌A168衍生物作为克隆和筛选宿主,BE158是相同的,只是它携带额外的α-淀粉酶基因,PP510是枯草芽孢杆菌A164野生型菌株,PP2941是具有磷酸盐饥饿可诱导的孢子形成的BE158。
材料和方法
使用未稀释的或用20g/l琼脂稀释2、5和10倍的Schaeffer氏培养基。使用未稀释的或用20g/l琼脂稀释2、5和10倍的Luria Bertani(LB)培养基。
自用培养基稀释至600nm处为0.002OD的过夜培养物制备甘油储液。将下列菌株BE158、PP510、和PP2941的60ul200倍稀释甘油储液铺板至含有15ml制备的琼脂混合物之一的9cm培养板上。将板于32℃温育18小时。首先,通过显微术检查孢子形成。然后,在上面浇注16ml含100mM乙酸盐缓冲液(pH4)的琼脂覆盖物,并将板于80℃在水浴中或于80℃在培养箱中温育30分钟。将10个菌落挑出,在新板上刺入,并过夜温育以检查存活。
结果
在未稀释的LB和稀释的LB琼脂上,天然孢子形成菌株PP510和磷酸盐饥饿诱导的孢子形成菌株PP2941不形成孢子,因为即使在温育4天后通过显微术仍没有看到孢子。
在Schaeffers和稀释的Schaeffers琼脂上,于32℃在19.5小时后没有观察到孢子。于37℃再温育一天后,产生下列观察结果:
PP510:
菌落在5x和10x稀释的Schaeffer氏培养基上比在未稀释的Schaeffer氏培养基上小。
1x稀释的Schaeffer氏培养基:存在孢子,约1/3的芽孢杆菌属长度
5x稀释的Schaeffer氏培养基:存在孢子,也在细胞中
10x稀释的Schaeffer氏培养基:许多孢子,主要在细胞中

于37℃在生长两天后自这些板挑出几个菌落;表1显示了挑出的总菌落中于37℃过夜培养的菌落数目。

结论
仅在5和10x稀释的Schaeffer氏培养基上对磷酸盐饥饿诱导的孢子形成菌株发现在pH4和在水浴中于80℃温育30分钟下覆盖后的孢子形成和存活。常见的孢子形成菌株在未稀释的Schaeffer氏培养基上也形成孢子。这显示了通过磷酸盐饥饿的诱导起作用。挑出后的再生长接近100%。
实施例3:用于菌株PP2941孢子形成和存活的最佳条件
材料和方法
将2mOD甘油储液的80ul200x稀释液在不同板(表2)上铺板:

在孢子在显微镜下存在时,浇注具有15g/l琼脂和1g/l红色淀粉(Megazyme,Ireland)的覆盖物。在具有BE158的MIBG601的情况中,100mMpH5.8的乙酸盐缓冲液存在于覆盖物中。在PP2941的情况中,100mM pH4的乙酸盐缓冲液存在于覆盖物中。此后,于室温温育BE158以检查淀粉酶表达。将PP2941在水浴中于80℃处理30分钟,并通过将菌落挑到新鲜的板上来检查存活。
结果:
在于37℃温育18和24小时后,在LB-Kan10-Spec10、50x、20x、10x和5x稀释的Schaeffer氏琼脂上培养的PP2941的显微术显示没有孢子存在。于37℃继续温育。
于37℃生长41小时后,重复显微术,具有下列结果:
将具有pH4的红色淀粉的覆盖物浇注到PP2941上,并将板于80℃在水浴中温育30分钟。然后,将菌落挑到新板上,并培养过夜。培养的菌落在低pH和热处理后显示存活。自孢子生成菌株挑出覆盖的菌落产生(表3):

孢子挑出通过菌落采集者用金属针也较好地工作。PP2941在稀释的Schaeffer氏培养基的情况下最好地存活。生长在5x至10x稀释后最佳。将具有BE158的板在pH5.8的红色淀粉覆盖物的情况下于37℃生长41小时后接种,并于室温温育过夜;次日,所有菌落具有大的透明区。结果(表4)清楚显示淀粉酶在培养基上生成,这也支持孢子形成。

其它实验显示非孢子形成菌株MIBG601于RT在pH5.8覆盖物下存活,但是于pH4和3.8被杀死。凭借pH5.8的覆盖物,它于80℃在水浴中30分钟后也被杀死。具有磷酸盐饥饿诱导的孢子形成的菌株PP2941在5倍稀释的Schaeffer氏培养基上于37℃生长2天后幸免于所有这些条件。在2倍稀释的Schaeffer氏培养基上,存活率仍然是75%的菌落。
结论
5x稀释的Schaeffer氏培养基是用于支持孢子形成和淀粉酶表达的最佳选择。于37℃生长1天后,菌落具有约1mm的直径。在2天后,孢子是可见的,并且幸免于pH4的红色淀粉覆盖层和于80℃在水浴中温育30分钟。也可以用钢针将这些菌落挑出。显示淀粉酶在具有含有BE158的亲本菌株MIBG601的pH5.8红色淀粉覆盖层情况中在过夜RT温育后给出10mm透明区。
实施例4:使用重组菌株来筛选蛋白酶
自枯草芽孢杆菌菌株生成基因组DNA,所述枯草芽孢杆菌菌株含有在强启动子控制下的拟诺卡氏菌属(Nocardiopsis)S2A蛋白酶,即所谓的“10R蛋白酶”,其与Savinase信号肽(如显示于例如WO05/123914)融合并与氯霉素抗性基因一起整合入芽孢杆菌属菌株pel基因座中。转化染色体DNA以整合入枯草芽孢杆菌MIBg601(作为非孢子形成菌株)中,并用SOL000基因组DNA转化PP2941(孢子形成菌株),经由氯霉素抗性选择阳性转化体。选择具有透明区的菌落,并使用来自MiBG601及来自PP2941的一个单菌落进行下列测试。
将菌株接种入Schaffer氏肉汤(与Schaeffer氏培养基相同,没有添加琼脂)中,该Schaffer氏肉汤以1x、2x、3x、5x、和10x稀释,并添加CaCl2到终浓度2.8mM。培养物于30℃220rpm生长几天,并在显微镜下检查孢子形成。在2天后,在PP2941-SOL000中看到孢子形成,并且孢子浓度在第3天和第4天增加。各稀释之间没有差异,使得未稀释的Schaeffer氏肉汤中的磷酸盐水平在生长期间已经变得有限。这是由于比在固体培养基上获得的更高的细胞浓度。MiBg601-SOL000在任何这些条件下没有形成孢子。
每天采集上清液样品,并分析蛋白酶活性以测定生成多少蛋白酶。使用具有红色荧光的EnzChek蛋白酶测定试剂盒,并用0.1M NaHCO3pH=8.0将底物(Invitrogen)稀释到终浓度1mg/ml。将获得的荧光与10R蛋白酶的标准曲线比较。在未稀释的Schaeffer氏肉汤中,这两种菌株获得相似的蛋白酶浓度,在2天后为35ppm,在3天后为25ppm,而在4天后为30ppm。通过在TB-甘油培养基中培养获得相似的蛋白酶浓度。
对温育4天后MIBG601-SOL000和PP2941-SOL000的培养物样品测试孢子存活。因此,对于对照,用Schaeffer氏培养基稀释培养物:3x、10x、50x、100x和200x,将60μl在LB cam+脱脂乳上铺板,并于RT温育4天。为了测定孢子数目,应用500ul培养物肉汤的热处理,这通过将其于70℃温育30分钟进行。将这些以与对对照所完成相同的方式稀释并铺板。为了测定洗涤剂中的孢子存活,将885ul具有8x108个细胞/ml的培养物肉汤和100ul12.3g/l洗涤剂及13ul具有1000°dH的水混合。对于第二种设置,使用44g/l的较高洗涤剂浓度。将这些于室温温育6小时,并以5、10、50、和100倍稀释。将50μl在LB cam+脱脂乳上铺板,并于RT温育4天。表5和6中分别显示了上述热处理和洗涤剂处理后的结果。

这些结果显示了PP2941是形成孢子的,孢子可以经受住热和洗涤剂,而且生长条件容许对于筛选目的足够的蛋白酶生成。
实施例5:在高温和低pH下筛选淀粉酶
在显示PP2941在严格条件下存活后,建立筛选设置以于高温和低pH筛选淀粉酶。采用BE158作为野生型淀粉酶。在此类条件下较早发现BE1093为改善的变体。这里,在板上直接发现相关条件区别较好的变体与野生型。
材料和方法
将与淀粉酶基因可操作连接的启动子(每件事物侧翼有与宿主基因组果胶酸盐裂合酶基因(PEL)相同的DNA区)转化入枯草芽孢杆菌PP2941中以实现通过同源重组来整合入PEL中。使用三种不同淀粉酶基因,其中BE158是野生型,而BE1093是改善的变体。用生长培养基将过夜培养的培养物稀释至600nm处为0.002OD,并制备甘油储液。
给9cm培养皿充满稀释的Schaeffer氏培养基。用去离子水中的20g/L琼脂稀释含有Schaeffer氏培养基的琼脂。添加2.8mM CalCl2以将钙调节至16度水硬度。添加6ug/ml氯霉素。将Schaeffer氏培养基以3.3和5倍稀释。
将60ul具有BE158或BE1093淀粉酶的枯草芽孢杆菌PP2941的甘油储液铺板到培养皿上。还制备混合物,并铺开,其中90%来自BE158,而10%来自BE1093甘油储液。将这些板于37℃培养40小时。遵循此方案以pH3.8、3.9和4.0制备覆盖琼脂:例如对于150ml:将75ml60℃温、高压灭菌的、具有15g/l琼脂和3g/l红色淀粉(Megazyme)的未缓冲红色淀粉琼脂与60℃温成分如60ml无菌纯化水和15ml1M乙酸钠缓冲液在pH3.8、3.9或4.0混合。添加6ug/ml氯霉素和200ug/ml氨苄青霉素作为抗生素以确保无菌度和对淀粉酶基因的选择性。
通过将16ml添加到培养的菌落上,确保琼脂层的平坦铺展来浇注覆盖层。板在流动台上需要10分钟来固化,然后将其在预加热的培养箱中于75℃温育。较早地,测量到琼脂中的温度调节至最后约70℃。将板温育22.5小时,之后分析透明区,并从混合板挑出具有较大透明区的菌落。对挑出并再培养的菌落测序以查看是否已经挑出改善的变体。
结果:
于75℃在22.5小时后,对板分析(见表7)。数字是以mm计的透明区半径的测量,而字母以四种程度非常清楚(vc)、清楚(c)、弱(w)和非常弱(vw)编码透明区的强度:

将在5倍稀释的Schaeffer氏培养基上来自pH3.8的阳性物挑出,并在新板上培养。DNA测序显示了7个阳性物中的5个具有相同的改善淀粉酶变体,其具有以下氨基酸取代:E129V、K177L和R179E。
Claims (27)
1.一种筛选改善的酶变体的方法,所述方法包括下列步骤:
(i)提供能够形成孢子的重组宿主细胞,其包含与诱导型启动子可操作连接的编码孢子形成因子的多核苷酸和编码酶变体的多核苷酸;
(ii)在适合于诱导孢子形成的条件下培养所述宿主细胞;
(iii)在含有所述酶变体的底物的培养基中培养步骤(ii)中获得的孢子;并
(iv)测定所述酶变体的活性。
2.权利要求1的方法,其中在应激条件下完成所述孢子的培养,优选地,所述应激条件包括酸性pH、高温、缺乏营养物、存在一种或多种毒素和/或存在一种或多种洗涤剂。

14.权利要求13的方法,其中所述重组宿主细胞是选自下组的芽孢杆菌属细胞:嗜碱芽孢杆菌(Bacillus alkalophilus)、解淀粉芽孢杆菌(Bacillusamyloliquefaciens)、短芽孢杆菌(Bacillus brevis)、环状芽孢杆菌(Bacilluscirculans)、克劳氏芽孢杆菌(Bacillus clausii)、凝结芽孢杆菌(Bacilluscoagulans)、耐盐芽孢杆菌(Bacillus halodurans)、灿烂芽孢杆菌(Bacilluslautus)、迟缓芽孢杆菌(Bacillus lentus)、地衣芽孢杆菌、巨大芽孢杆菌(Bacillusmegaterium)、短小芽孢杆菌(Bacillus pumilus)、嗜热脂肪芽孢杆菌(Bacillusstearothermophilus)、枯草芽孢杆菌(Bacillus subtilis)和苏芸金芽孢杆菌(Bacillus thuringiensis)。
15.一种核酸构建体,其包含与磷饥饿诱导型启动子可操作连接的编码孢子形成因子的多核苷酸和编码酶变体的多核苷酸。
16.权利要求15的核酸构建体,其中所述酶是氧化还原酶、转移酶、水解酶、裂合酶、异构酶、或连接酶。
17.权利要求16的核酸构建体,其中所述酶是氨肽酶、淀粉酶、糖酶、羧肽酶、过氧化氢酶、纤维素酶、几丁质酶、角质酶、环糊精糖基转移酶、脱氧核糖核酸酶、酯酶、α-半乳糖苷酶、β-半乳糖苷酶、葡糖淀粉酶、α-葡糖苷酶、β-葡糖苷酶、转化酶、漆酶、另一种脂肪酶、甘露糖苷酶、变聚糖酶、氧化酶、果胶分解酶、过氧化物酶、肌醇六磷酸酶、多酚氧化酶、蛋白水解酶、核糖核酸酶、转谷氨酰胺酶或木聚糖酶。
18.权利要求17的核酸构建体,其中所述酶是淀粉酶或蛋白酶。
19.权利要求15-18中任一项的核酸构建体,其中所述磷饥饿诱导型启动子是pstS。
20.权利要求19的核酸构建体,其中所述pstS来自地衣芽孢杆菌DSM13。
21.权利要求15-20中任一项的核酸构建体,其中所述孢子形成因子是参与孢子形成的II-III阶段的孢子形成因子;更优选其为SpoIIAC、SpoIIE、SpoIIGB、或SpoIISB;最优选SpoIIAC。
22.权利要求15-21中任一项的核酸构建体,其进一步包含编码抗生素抗性选择标志的多核苷酸。
23.权利要求22的核酸构建体,其中所述选择标志提供针对氨苄青霉素、卡那霉素、四环素、氯霉素、新霉素或大观霉素的抗性。
24.一种重组表达载体,其包含权利要求15-23中任一项的核酸构建体。
25.一种重组细胞,其包含权利要求15-23中任一项的核酸构建体或权利要求24的重组表达载体。
26.权利要求25的重组细胞,其为细菌、真菌或植物细胞,更优选其为细菌细胞,甚至更优选其为革兰氏阳性细胞,更优选其为原核细胞,且最优选其为芽孢杆菌属细胞。
27.权利要求26的重组细胞,其为选自下组的芽孢杆菌属细胞:嗜碱芽孢杆菌、解淀粉芽孢杆菌、短芽孢杆菌、环状芽孢杆菌、克劳氏芽孢杆菌、凝结芽孢杆菌、耐盐芽孢杆菌、灿烂芽孢杆菌、迟缓芽孢杆菌、地衣芽孢杆菌、巨大芽孢杆菌、短小芽孢杆菌、嗜热脂肪芽孢杆菌、枯草芽孢杆菌和苏芸金芽孢杆菌。
