深入了解人类白细胞抗原(HLA)结合肽在原发恶性组织中的表达水平可大大改进开发癌症免疫疗法以及自身免疫和感染疾病的免疫治疗,从而诱发免疫系统T细胞对抗癌症。该信息特别与肽疫苗相关,也与基于蛋白质、DNA或RNA等分子实体的任何其他类型的T细胞疫苗相关。之前,在“组学”范围内并无这种量化数据,因为迄今为止,常见的定量分析方法大多依赖于差别化化学标记战略,要求所有要比较的样本在单一实验中处理,这严重地限制了此类研究的可能规模。
EP1508047B1中披露了一种识别上述避免“反向免疫学”相关问题的肽的方法。如上所述,该方法不能用于所述肽的定量分析。WO 2005/076009中披露了运用标记策略的另一种方法,其中允许进行一些定量分析,但不能在更大的规模上进行。例如,WO 03/025576中披露了其他标记方法,Martin等人在《蛋白质组学》(Proteomics 2003,3,2208-2220)一文中也进行了披露。
Fortier等人披露了另一种方法(The MHC class I peptide repertoire is molded bythe transcriptome,JEM,Vol.205,No.3,March 17,2008595-610)。该方法的缺点是:由于酸洗脱,需要从非MHC结合肽中剥离出MHC结合肽。这通过使用b2m-敲除细胞株来实施。因此,该方法不能用于原发患者肿瘤材料。在该方法中,对原发鼠胸腺细胞与鼠EL4细胞株进行了对比。通过测量MHC-I分子对起始量进行了调整。仅此就大大限制了Fortier等人披露的方法。此外,没有应用不同尺寸和来源的原发组织所需要的正态化。相反,使用均衡的起始原料,让正态化过时。然而,对于原发(患者)材料,正态化是绝对必要的。
是否能刺激免疫反应取决于是否存在被宿主免疫系统视为异物的抗原。发现肿瘤相关以及疾病抗原的提呈增加了运用宿主免疫系统干预肿瘤生长的可能性。对于癌症免疫疗法,目前正在探索各种利用免疫系统的体液和细胞免疫作用的机制。
细胞免疫反应的特定元素能特异性地识别和破坏肿瘤细胞。从肿瘤浸润细胞群或外周血中分离出的细胞毒性T-细胞(CTL)表明,这些细胞在癌症的天然免疫防御中发挥了重要作用。尤其是识别与主要组织相容性复合体(MHC)I类分子结合的肽的CD8阳性T细胞(T-CD8+)。通常带8至10个氨基酸残基的这些肽源自于蛋白质或位于细胞质的缺损核糖体产物(DRIP),它们在这种反应中发挥重要作用。人MHC分子也称为人白细胞-抗原(HLA)。
MHC分子有两类:大部分有细胞核的细胞上都可发现的MHC-I类分子。MHC分子分别由一条α重链和β-2-微球蛋白(MHC-I类受体)或α和β链(MHC-II类受体)组成。其三维构造形成一个结合槽,用于与肽进行非共价相互作用。MHC I类分子提呈主要为内源性的蛋白、DRIPS和较大肽的蛋白裂解产生的肽。MHC II类分子主要发现于专职性抗原提呈细胞(APC)上,并且主要提呈在内吞作用过程中被APC吞噬且随后被加工的外源性或跨膜蛋白的肽。肽和MHC I类分子的复合体由负载相应TCR(T细胞受体)的CD8阳性细胞毒性T淋巴细胞进行识别,而肽和MHC II类分子的复合体由负载相应TCR的CD4阳性辅助T细胞进行识别。本领域已熟知TCR、肽和MHC由此按1∶1∶1的化学计算量而存在。
对于触发(引发)细胞免疫反应的肽,它必须与MHC分子结合。这一过程依赖于MHC分子的等位基因以及肽氨基酸序列的特异性多态性。MHC-I类-结合肽的长度通常为8-12个氨基酸残基,并且在其与MHC分子相应结合沟槽相互作用的序列中通常包含两个保守残基(“锚”)。这样,每个MHC的等位基因都有一个“结合基序”,从而确定哪些肽能与结合沟槽特异性结合。
在MHC-I类依赖性免疫反应中,肽不仅能与肿瘤细胞表达的某些MHC-I类分子结合,而且它们还必须能被带有特异性T细胞受体(TCR)的T细胞识别。
肿瘤特异性细胞毒性T淋巴细胞所识别的抗原,即它们的表位,可以是源自所有蛋白类型的分子,如酶、受体、转录因子等,它们在相应肿瘤的细胞中被表达,并且与同源未变的细胞相比,其表达上调。
目前将肿瘤相关抗原或疾病相关抗原分类为以下主要几组:
癌-睾丸抗原:T细胞能够识别的最先确认的TAA[肿瘤相关抗原;疾病相关抗原缩写为DAA]属于这一类抗原,由于其成员表达于组织学相异的人肿瘤中,在正常组织中,仅表达于睾丸精母细胞/精原细胞(偶尔于胎盘)中,因此,它最初被称为癌-睾丸(CT)抗原。由于睾丸细胞不表达HLA I类和II类分子,所以,在正常组织中,这些抗原不能被T细胞识别,因此在免疫学上可考虑为具有肿瘤特异性。CT抗原大家熟知的例子是MAGE家族成员或NY-ESO-1。
分化抗原:肿瘤和正常组织(肿瘤源自该组织)都含有TAA,大多数TAA发现于黑色素瘤和正常黑色素细胞中。许多此类黑色素细胞谱系相关蛋白参与黑色素的生物合成,因此这些蛋白不具有肿瘤特异性,但是仍然被广泛用于癌症的免疫治疗。例子包括,但不仅限于,黑色素瘤的酪氨酸酶和Melan-A/MART-1或前列腺癌的PSA。
过量表达的TAA:在组织学相异的肿瘤中以及许多正常组织中都检测到了基因编码被广泛表达的TAA,一般表达水平较低。有可能许多由正常组织加工和潜在提呈的表位低于T细胞识别的阈值水平,而它们在肿瘤细胞中的过量表达能够通过打破先前确立的耐受性而引发抗癌反应。这类TAA的典型例子为Her-2/neu、生存素、端粒酶或WT1。
肿瘤特异性抗原:这些独特的TAA产生于正常基因(如β-catenin、CDK4等)的突变。这些分子变化中有一些与致瘤性转化和/或进展相关。肿瘤特异性抗原一般可在不对正常组织带来自体免疫反应风险的情况下诱导很强的免疫反应。另一方面,这些TAA在多数情况下只与被确认其上有TAA的确切肿瘤相关,并且通常在许多个体肿瘤之间并不共享TAA。
由异常翻译后修饰产生的TAA:此类TAA可能由肿瘤中既不具有特异性也不过量表达的蛋白产生,但其仍然具有肿瘤相关性(该相关性由主要在肿瘤具有活性的翻译后加工所致)。此类TAA产生于糖基化模式的改变,导致肿瘤产生针对MUC1的新型表位或在降解过程中导致诸如蛋白拼接的事件,这可能具有也可能不具有肿瘤特异性。
肿瘤病毒蛋白:这些TTA是病毒蛋白,可在致癌过程中发挥关键作用,并且由于它们是外源蛋白(非人源蛋白),所以能够激发T细胞反应。这类蛋白的例子有人乳头状瘤16型病毒蛋白、E6和E7,它们在宫颈癌中表达。
对于被细胞毒性T淋巴细胞识别为肿瘤特异性或相关性抗原、或疾病特异性或相关性抗原以及用于治疗的蛋白质,必须具备特殊的先决条件。该抗原应主要表达于肿瘤细胞或受感染细胞,而完全不表达于正常健康组织,或表达量相对较少,例如:少于因子5、10或更多。
在传染病中有两种可能性,第一,受感染细胞表达一种健康细胞不表达的抗原-与感染直接相关-或受感染细胞过量表达一种健康细胞只有极少量表达的抗原-抗原过量表达通常存在于健康细胞的多肽组中。
更为适宜的情况是,该相应抗原不仅出现于一种肿瘤、感染或紧张中,而且浓度(即每个细胞的相应肽拷贝数目)高。肿瘤特异性和相关性抗原以及疾病特异性或相关性抗原往往是源自直接参与正常细胞向肿瘤/受感染细胞转化的蛋白,这种转化是由某种功能(比如细胞周期调控或凋亡)而引起的。
在癌症的情况下,这些直接导致转化事件的蛋白的其他下游靶标也可能会被上调,因此可能与肿瘤间接相关。这些肿瘤间接相关抗原也可能是预防接种方法的靶标(Singh-Jasuja H.,Emmerich N.P.,Rammensee H.G.,Cancer Immunol.Immunother.2004Mar;453(3):187-95)。在这两种情况中,至关重要的是在抗原的氨基酸序列中都存在表位,这是因为这种源自肿瘤相关或疾病相关抗原的肽(“免疫原性肽”)可导致体外或体内T细胞反应。
基本上,任何能与MHC分子结合的肽都可能充当一个T细胞表位。诱导体外或体内T细胞反应的前提是存在具有相应TCR的T细胞并且不存在对该特定表位的免疫耐受性。
因此,TAA和DAA是开发肿瘤疫苗的起点。识别和表征TAA和DAA的方法基于对患者或健康受试者CTL的使用情况,或基于肿瘤与正常组织之间差别转录特性或肽差别表达模式的产生。
然而,对肿瘤组织或人肿瘤细胞株中过量表达或选择性表达的基因的识别并不提供在免疫疗法中使用这些基因所转录抗原的准确信息。这是因为,由于有着相应TCR的T细胞必须要存在而且对这个特定表位的免疫耐受性必须不存在或为最低水平,因而这些抗原的表位只有一部分适合这种应用。因此,只选择那些蛋白过量表达或选择性表达的肽,并且这些肽是与可找到对抗性功能性T细胞的MHC分子结合在一起被提呈,这一点非常重要。这种功能性T细胞被定义为在以特异性抗原刺激后能够克隆地扩展并能够执行效应子功能(“效应T细胞”)的T细胞。
辅助T细胞在编排抗肿瘤免疫的CTL效应子功能中发挥着重要作用。触发TH1细胞反应的辅助T细胞表位支持CD8阳性杀伤T细胞的效应子功能,其中包括直接作用于肿瘤细胞的细胞毒性功能(该类肿瘤细胞表面显示有肿瘤相关肽/MHC复合体)。这样,单独形式的或与其他肿瘤相关肽形成组合物的肿瘤相关T辅助细胞肽表位可作为刺激抗肿瘤免疫反应疫苗组合物的活性药物成分。
鉴于上述情况,因此,本发明的对象提供了一种方法,其中至少部分地:
-允许处理不同数量的(人)组织样本和MHC表达水平,即可很容易地应用到原发组织样本中;
-不限制于此类细胞,例如,其中必须产生beta2m-敲除配对物,即,也适用于原发(人)组织样本;
-可在“高通量”水平上进行;且
-可逐步进行,即,以多年来新样本的数据来提高定量数据的现有数据集。
技术人员在研究本发明的以下说明时,本发明的其他目标和优势将变得明了。
在下面的描述中,以癌症为例对本发明进行说明。然而,只要各免疫方面给出的答案是涉及MHC I类分子,则本发明的方法也可以应用于感染性疾病、自身免疫性疾病和寄生虫感染。此外,本发明不局限于人类疾病,可用于哺乳动物,如:牛、猪、马、猫、狗,啮齿类动物,如:大鼠、小鼠、山羊和其他家畜或因癌性疾病而濒临灭绝的动物,如:袋獾。
定义
此处使用的术语“提呈谱”(presentation profile或presentation plot)表示的是在条形图中各种不同样本中某种肽的平均提呈。提呈情况以丰度相对于最大面积的百分比表示。系数以基于所测重复的95%置信区间来进行可视化。如果在样本中发现了肽,但不可能量化,则标注NA(不可用/无面积)。
“提呈得分”是用0和1之间的数值来度量一组组织与另一组相比的肽过量表达情况。提呈得分越小,过量表达的可能性就越大。如果某个肽未在任何正常或者非患病样本中发现,将不能计算得分,因此,设定为零。
为了确定一组显著过量表达的TUMAP,必须选择显著性阈值(如:0.05),并且纳入/取得所有提呈得分小于该阈值的TUMAP。因此,提呈得分反映了TUMAP出现过量表达机会的概率。
从统计学来看,提呈得分可以是线性混合模型的p值。在这种情况下,得分模拟将样本之间和内部的变化纳入为随机效应并将诸如肿瘤实体和正常组织之间的差异纳入为固定效应的提呈数据(TUMAP功能区)。在一种更加简化的方法中,提呈得分可以是t检验的p值。
使用FDR(错误发现率)调整提呈得分以用于多重测试。
此处使用的术语“质量控制”涉及验证本方法使用的数据满足足够的条件,以便它用于本方法。一个实例是确定序列的总数以及基于每个分析样本肽数量重复性在各个区有小变化的序列数量,即,有多少肽序列可在一个样本中被识别(最好是可靠识别),这些被识别的肽中有百分之多少(如:25%、30%、50%甚至75%)可用有小变化的可靠区域进行分配(如:20%或更少的CV)。这是不同样本之间可靠正态化的一个先决条件。通常情况下,可以可靠识别的肽序列数量越多,数据的质量就越高。另一个实例是识别和面积估计的质量控制,例如:通过肽识别结果和区域重复性的“典型”目视检查或通过统计分析进行质量控制。
发明的详细说明
在本发明的第一方面,发明的目的通过以下方法解决:识别和无标记定量至少一种哺乳动物的原发组织样本上的MHC配体肽,其中包括以下步骤:
a)提供至少有一份病变原发组织样本以及与该病变组织最好相应的至少一份原发健康组织样本,
b)从所述样本中分离MHC配体肽,
c)用所述MHC配体肽进行HPLC-MS分析,
d)为每个从步骤c)中获得的信号提取母离子信号强度(区),
e)通过片段谱聚类和数据库检索识别所述MHC配体肽的序列,以对不同操作和样本之间的区域进行分组;正态化重复操作之间的区域以弥补重复操作之间的技术性能/灵敏度差异,重复操作会得出每份样本每个肽的平均数量,包括错误估计,
f)分配MHC等位基因的所述序列以产生等位基因特异性序列亚组从而对不同样本进行比较;使用等位基因特异性亚组正态化不同的样本以说明不同的样本大小或MHC表达水平:结果是样本之间的相对数量可进行比较,
g)基于每个样本的肽重复性进行数据质量控制,确认已识别序列的总数以及各个区有小变化的序列数量尽可能的高,
h)计算提呈谱和得分,以确定MHC配体肽的潜在过量提呈,
i)控制识别和面积估计的质量,例如:通过肽识别结果和区域重复性的目视检查或通过统计分析进行质量控制,
j)将所述至少一份病变原发组织样本的检测值与获自所述至少一种原发健康组织的数值进行比较,且
k)量化所述MHC配体肽
在本发明的第二方面,发明的目的通过以下方法解决:识别和量化原发组织样本上的MHC配体肽,其中包括以下步骤:
a)提供至少有一份病变原发组织样本以及与至少一种哺乳动物中该病变组织最好相应的至少一份健康组织样本,
b)从所述样本中分离MHC配体肽,
c)对所述MHC配体肽进行HPLC-MS分析,
d)为每个从步骤c)中获得的信号提取母离子信号强度(区),
e)通过片段谱聚类和数据库检索识别所述MHC配体肽的序列以对不同操作和样本之间的区域进行分组;正态化重复操作之间的区域以弥补重复操作之间的技术性能/灵敏度差异,结果可得到每份样本每个肽的平均数量,包括错误估计,
f)分配MHC等位基因的所述序列以产生等位基因特异性序列亚组从而对不同样本进行比较;使用等位基因特异性序列亚组正态化不同的样本以说明不同的样本量或MHC表达水平:结果是样本之间的相对数量可进行比较,
g)基于每个样本的肽重复性进行数据质量控制,确认识别序列总数以及各个区有小变化的序列数量至少为25,优选为50,更优选为100,
h)计算提呈谱和得分,以确定MHC配体肽的潜在过量提呈,
i)通过统计分析对识别和面积估计进行质量控制,
j)将所述至少一份病变原发组织样本的检测值与获自所述至少一种健康组织的数值进行比较,且
k)量化所述MHC配体肽。
根据本发明所述的一种方法为优选,其中识别序列总数以及各个区有小变化的序列数量不明显低于(例如:少于20%,10%甚至是1%)定量比较分析中纳入的其他样本中的数量。
根据本发明所述的一种方法为优选,其中所述MHC配体肽选自一种肿瘤相关肽(TAA)或疾病相关肽(DAA)。
进一步优选本发明所述的一种方法,其进一步包括一系列过量提呈和/或肿瘤特异性MHC配体肽。
根据本发明所述的一种方法为更进一步优选,其中所述病变样本为一份肿瘤样本或一份受感染组织样本。在本发明的情况下,直接源自受试者(例如:患者)的样本被称为“原发”样本,例如:原发组织或肿瘤样本,而细胞株样本为例如:确定的肿瘤细胞株。样品可以是新鲜的也可以是保存的(如:冷冻或制备),只要它们适用于根据本发明所述的方法即可。
作为一种优选实例,可使用与CNBr活化的琼脂糖凝胶耦合之后经酸处理和超滤的HLA-A、HLA-B、HLA-C特异性抗体W6/32或HLA-A*02特异性抗体BB7.2以免疫沉淀法从固体组织获得休克冷冻(原发)组织样本的HLA肽库。对于不同的HLA等位基因,本领域已知的其他特异性抗体可用作为,例如:A*03的GAP-A,B等位基因的B1.23.2。存在相应的方法来获得本领域已知的其他哺乳动物的MHC-I类肽。
根据本发明所述的方法也可用于传染性疾病,例如:病毒或细菌感染,如:登革热、埃博拉病毒、马尔堡病毒,结核病(TB)、脑膜炎或梅毒,优选情况是,该方法用于抗生素耐药菌株的传染性生物体、自身免疫性疾病(如:关节炎)、寄生虫感染(如:疟疾)和其他疾病(如:MS和Morbus帕金森),只要免疫方面给出的答案是MHC-I类分子。

自身免疫性疾病的实例(包括未被正式宣布为自身免疫性疾病的疾病)有慢性阻塞性肺疾病、强直性脊柱炎、克罗恩病(两种特发性炎症性肠道疾病[“IBD”]中的一种)、皮肌炎、1型糖尿病、子宫内膜异位症、Goodpasture氏综合征、Graves氏病、格林-巴利综合征(GBS)、桥本氏病、化脓性汗腺炎、川崎病、IgA肾病、特发性血小板减少性紫癜、间质性膀胱炎、红斑狼疮、混合性结缔组织病、硬斑病、重症肌无力、嗜睡症、神经性肌强直、寻常型天疱疮、恶性贫血、银屑病、银屑病关节炎、多发性肌炎、原发性胆汁性肝硬化、复发性多软骨炎、类风湿关节炎、精神分裂症、硬皮病、干燥综合征、僵人综合征、颞动脉炎(也称为“巨细胞动脉炎”)、溃疡性结肠炎(特发性炎症性肠病[″IBD"]两种类型之一)、脉管炎、白癜风以及韦格纳肉芽肿。
本发明不局限于人类疾病,可用于哺乳动物,如:牛、猪、马,优选为赛马、猫、狗、啮齿类动物,如:大鼠、小鼠、山羊和其他家畜或因癌性疾病而濒临灭绝的动物,如:袋獾。
在本发明所述方法的另一优选实施方案中,质量控制至少部分包括使用自动和/或手动或目视检查。
本发明所述方法的另一优选实施方案进一步包括选自以下步骤群的至少一个步骤:步骤d),调整保留时间从而在不知道序列的情况下在重复操作内分配相应的信号,和/或通过调整保留时间从而在不知道序列的情况下分配不同样本之间的相应信号;步骤h),实施来自每个基因的一个以上肽的相关提呈数据来计算基于基因的过量提呈得分;以及步骤i),基于加标肽的质量控制。
最优选情况为,在体外实施本发明中所述的方法。
在本发明所述方法的另一优选实施方案中,按权利要求中所示顺序或上述顺序实施所述方法的步骤。在本发明所述的另一优选方法中,所述方法包括上述和此处所述的步骤。
在本发明所述方法进一步优选的一个方面,所述方法进一步包括通过所述方法用合成器或手动确定和/或定量而合成至少有一个MHC配体肽的步骤。
根据本发明所述的一种方法为优选,其进一步包括测试所述MHC配体肽作为免疫原性合成肽和纯化肽的步骤。各个方法均为技术人员所熟知,并在各个文献和此处进行描述。
在本发明所述方法的另一方面,所述方法与个性化治疗和诊断相关。对于这一点,根据分析所述样本从各自个人处所得。此外,基于识别和/或量化的所述MHC配体肽,个性化MHC配体特点,优选为个性化疾病特定MHC配体特点,可用本文所述的本发明方法生成。
在本发明所述方法进一步优选的一个方面,所述识别序列总数以及各个区有小变化的序列数量高于5,优选为高于25,更优选为高于50,最更优选为高于100。
出人意料的是,在本发明中,发明人发现,通过结合表达分析以及定量已经分离和分析过的抗原肿瘤肽,可轻易识别个别疫苗的具体备选疫苗。发明者提出的该新方法首次考虑到识别和选择相关过量提呈的候选肽疫苗,这基于与几种不同的非癌组织或未感染组织和器官相比癌症或其他受感染组织的MHC-(优选HLA限制)肽水平直接相对定量结果。这通过以下方法实现:使用专有数据分析管道处理的液相色谱耦合质谱数据、结合序列识别算法、谱聚类、计算离子以及正态化而开发无标记差异化定量方法。该方法可适用于任何HLA-I类等位基因肽,作为实例,已经对两种很常见等位基因和几种不同的肿瘤实体进行过常规定量。大量的验证实验证实了我们的结果的准确性。正态化策略通过以免疫印迹方法测量在亲和层析洗脱液中β-2微球蛋白水平而得到了证实。
常用的“反向免疫学”方法,其基于在蛋白质序列中选择出HLA-结合肽的预测算法,由于这些方法忽视了抗原加工的重要步骤这一问题而受到了牵制。用这种方法选择的大多数肽从生理学上来说并不提呈于原发组织或细胞株的细胞上,因为他们与HLA结合,但并不从蛋白质加工而来。
在本发明所述方法的另一优选实施方案中,所述方法为非标记方法,即,的确排除使用标记方法,特别是化学标记,例如:用于所要分析的肽的化学标记。
在本发明所述方法的另一优选实施方案中,所述方法的确进一步排除了使用基因敲除细胞、细胞株或动物。
在本发明所述方法的另一优选方面,孤立的MHC/HLA配体根据其疏水性用反相色谱(例如:nanoAcquity UPLC系统,Waters)分离,之后在LTQ-Orbitrap杂交质谱(ThermoElectron)中检测。每个样本通过采集五次重复LCMS操作结果而进行无标记分析。LCMS数据通过分析LCMS调查以及串联质谱(MS/MS)数据而进行处理。数据分析经优化来处理增加的和重复的样本采集量。
使用msn_extract(ThermoScientific)对所生成的串联质谱图谱进行提取,并使用Sequest在IPI等蛋白质数据库中对其进行搜索。随后通过自动质量过滤使用HLA肽组学数据优化阈值对蛋白数据库搜索命中次数进行了验证。
为了提高识别灵敏度,一种内部开发的谱聚类算法被用于将光谱分配至IFL(Immatics片段谱库)收集的已知肽MS/MS。新LCMS操作的MS/MS扫描结果通过扫描逐步添加至IFL扫描结果。该聚类使用一种改编用于光谱数据的生长k-均值聚类算法。
由于序列识别和片段谱聚类,才可能对来自于不同操作和样本的同一序列或集群的强度值(面积)进行分组。
根据用于纯化的共同等位基因特异性抗体(如果有的话)、或者根据通过锚氨基酸模式将序列分配给共同HLA等位基因的情况,有可能比较不同样本之间限于相同HLA等位基因的肽组别。
每个新数据集都在融合到数据库(例如:MySQL)中并交叉引用至可用的蛋白质组学、基因组学和文献资料中。
使用离子计数和使用高质量精度对LCMS的调查数据进行独立分析。为了提取LCMS信号以及集成信号面积,例如:可使用SuperHirn程序发现算法的功能(L.N.Mueller,O.Rinner,A.Schmidt,S.Letarte,B.Bodenmiller,M.Y.Brusniak,O.Vitek,R.Aebersold,and M.Muller.SuperHirn-a novel tool for high resolution LC-MS-basedpeptide/protein profiling.Proteomics.7(19):3470-3480,2007.)。

为了获得最大的可靠性,在一个优选实施方案中,只有重复区域变异系数(CV)小于25%、优选为20%的肽才在首次正态化步骤中得到考虑。
为了提取过度提呈的肽,计算了提呈谱,其显示样本中位提呈量以及重复的差异。该谱使相关肿瘤实体的样本与正常组织样本的基线值并列。然后,通过计算线性混合效应模型(J.Pinheiro,D.Bates,S.DebRoy,Sarkar D.,R Core team.nlme:Linearand Nonlinear Mixed Effects Models.2008)的p值,将以上每个特点并入过度提呈分数中,该模型通过假发现率调整多项检验(Y.Benjamini and Y.Hochberg.Controllingthe False Discovery Rate:A Practical and Powerful Approach to Multiple Testing.Journalof the Royal Statistical Society.Series B(Methodological),Vol.57(No.1):289-300,1995)。
经人工检查确认了被选择做为潜在候选疫苗的肽的序列分配和面积。
本发明的进一步优选可选步骤为校准LC-MS重复操作之间的保留时间,从而避免要求在首次正态化步骤中将序列分配给信号。

通过分离抗原肽以及将它们与基因表达和细胞上的提呈相匹配来获得肿瘤组织的谱图,从而可避免获得大量潜在免疫活性肽。相反,根据本发明确定的特定肽,实际上由MHC分子提呈,因此,适合作为免疫活性肽。
运用根据本发明所述的方法,有可能进一步确定患者特定肽,即,有可能将用作疫苗的肽与患者精确匹配,从而诱导特异性免疫反应。
例如:在收到患者样本后,工业实验室可系统有效地执行本方法,并能在确定合适的免疫活性肽后体提供给负责肽序列的诊所;然后,这些诊所可以合成和给予这些肽。不过,实验室也有可能对适合各个患者的肽进行鉴定和生产。
因此,本发明的新方法在单纯服务范围内适用,并且与确定的免疫活性肽供应相结合。
本发明的另外方面为免疫活性肽,根据本发明所述的方法进行确定和/或制备。确认后,可为了治疗患者选择性和专门地制备这些肽。
本发明的另外方面则涉及一种药物组合物,包括本发明所述的方法确定和/或制备的一种或多种肽。

肽可以进一步用于评估肿瘤疾病的疗程。
肽还可用于监测在其他免疫接种或疗法中的治疗。因此,肽不仅可用于治疗,还可用于诊断。
本发明的另一方面涉及使用肽生成抗体。多克隆抗体可用一般方式获得,方法是通过注射肽而对动物进行免疫接种,随后纯化免疫球蛋白。单克隆抗体可根据本领域已知的标准化方案产生。
本发明的另外方面为核酸分子,其编码根据本发明所述方法而分离的肽。核酸分子可以是DNA或RNA分子,也可用于癌症的免疫疗法。根据本发明的一个方面,核酸分子可以在载体中提供,例如:表达载体。
本发明的另一个方面涉及一种细胞,其通过核酸分子(例如:在表达载体中的核酸分子)进行基因修饰,从而使细胞产生一种根据本发明确定的肽。
本发明的另一个方面涉及到制备免疫活性肽的一种方法,其中,根据所披露的方法可确定一种肽,并且确定的肽可在体外或体内进行化学合成。肽可用本领域已知的标准方法通过对氨基酸进行化学联接而制备。
肽可在体外制备,例如,在无细胞系统中制备,以及使用细胞在体内制备。肽可按照披露的方法制备,例如:Lewandrowski等人的EP2111867发明中的方法。
然而,另一方面涉及根据本发明所述的方法,其包括另一步骤,其中,外周血白细胞(优选为T-白细胞)对隔离抗原肽的反应性得到了测试。
另一方面涉及根据本发明所述的方法,其中,外周血白细胞对隔离抗原肽的反应性通过测量白细胞合成的γ-干扰素-mRNA和/或细胞因子-mRNA进行测试。
通过检测γ-干扰素或细胞因子-mRNA,可精确证实白细胞,优选为T淋巴细胞对抗原肽的特定反应性。这两种物质均通过相应的抗原肽激活后,由活化的T淋巴细胞分泌。
还有另一方面涉及根据本发明所述的方法,其中,实施了检测是否存在T淋巴细胞的另一步骤。使用这种方法,有可能特定检测针对分离和确定肽的T淋巴细胞在多大程度上预先存在于患者中。通过实施此步骤,有可能将在患者中已经预先存在针对其的T淋巴细胞的那些肽用作一种疫苗。然后,这些肽可用来激活这些特异性T淋巴细胞。

至今发明者已经在70种癌症和40种非癌性样本中量化了11,000余种不同的肽。确立了个体癌症实体内的过量提呈意义性分数以及平均提呈水平,包括每个肽和样本的置信区间。肿瘤组织大量提呈的肽以及肿瘤与非肿瘤组织和器官中过量提呈的肽已经得到确定。
本文使用的术语“肽”是指一系列氨基酸残基,通常以α-氨基酸与相邻氨基酸的羰基团之间的肽键相互连接。这些肽的长度优选为9个氨基酸,但至短可为8个氨基酸长度,至长可为10、11、12、13或14个氨基酸长度。
本文所用“寡肽”这一术语,系指一系列氨基酸残基,通常以α-氨基酸与相邻氨基酸的羰基团之间的肽键相互连接。寡肽的长度对于本发明来说并不十分关键,只要在寡肽中保持正确的表位即可。通常,寡肽长度约小于30个氨基酸残基,约长于14个氨基酸。
“多肽”这一术语系指一系列氨基酸残基,通常以α-氨基酸与相邻氨基酸的羰基团之间的肽键相互连接。多肽的长度对于本发明来说并不十分关键,只要保持正确的表位即可。与术语肽或寡肽相对,“多肽”这一术语是指包含多于约30个氨基酸残基的分子。
肽、寡肽、蛋白质或编码此类分子的核苷酸如果能诱导免疫反应,则具有“免疫原性”(因此是本发明中的一种“免疫原”)。在本发明的情况下,免疫原性的更具体定义是诱导T细胞反应的能力。因此,“免疫原”是一种能够诱导免疫反应的分子,并且在本发明的情况下,是一种能诱导T细胞反应的分子。
T细胞“表位”要求的是一种结合至MHC I类受体上的短肽,从而形成一种三元复合体(MHC I类α链、β-2-微球蛋白和肽),其可由载有以相应亲和力结合至MHC/肽复合体的匹配T细胞受体的一种T细胞进行识别。结合至MHC I类分子的肽的典型长度为8-14个氨基酸,最典型为9个氨基酸长度。
在人类中,有三种编码MHC I类分子的不同基因位点(人MHC分子也是指定的人白细胞抗原(HLA)):HLA-A、HLA-B和HLA-C。HLA-A*01、HLA-A*02和
HLA-A*024是可从这些基因位点表达的不同MHC I类等位基因的实例。
免疫治疗方法
是否能刺激免疫反应取决于是否存在被宿主免疫系统视为异物的抗原。发现肿瘤相关抗原的提呈增加了运用宿主免疫系统干预肿瘤生长的可能性。对于癌症免疫疗法,目前正在探索控制免疫系统中的体液和细胞免疫的各种机制。
细胞免疫反应的特定元素能特异性地识别和破坏肿瘤细胞。从肿瘤浸润细胞群或外周血中分离出的细胞毒性T-细胞(CTL)表明,这些细胞在癌症的天然免疫防御中发挥了重要作用。特别是CD8阳性T细胞在这种反应中发挥重要作用,它能识别载有源自蛋白或位于细胞质的缺损核糖体产物(DRIP)的肽(通常为8至12个氨基酸残基)的主要组织相容性复合体(MHC)的I类分子。人MHC分子也称为人白细胞-抗原(HLA)。
在大多数带有细胞核的细胞上都可以发现MHC-I类分子,它提呈主要为内源性、细胞质或细胞核蛋白质、DRIPS和较大肽的蛋白裂解产生的肽。然而,源自内体结构或外源性来源的肽也经常在MHC-I类分子上发现。这种I-类分子非经典提呈方式在文献中被称为交叉提呈。
对于被细胞毒性T淋巴细胞识别为肿瘤特异性抗原或相关性抗原以及用于治疗的蛋白质,必须具备特殊的先决条件。该抗原应主要由肿瘤细胞表达,而正常健康组织根本不表达或表达数量较少。更为适宜的情况是,该相应抗原不仅出现于一种肿瘤中,而且浓度(即每个细胞的相应肽拷贝数目)高。肿瘤特异性抗原和肿瘤相关抗原通常是源自直接参与正常细胞向肿瘤细胞转化的蛋白,这种转化是由某种功能比如细胞周期调控或凋亡而引起的。另外,这些直接导致转化的蛋白的下游靶标也可能会被上调,因此间接与肿瘤相关。这些间接肿瘤相关抗原也可能是预防接种方法的靶标。在这两种情况中,至关重要的是在抗原氨基酸序列中都存在表位,这是因为这种源自肿瘤相关或疾病相关抗原的肽(“免疫原性肽”)可导致体外或体内T细胞反应。
基本上,任何能与MHC分子结合的肽都可能充当一个T细胞表位。诱导体外或体内T细胞反应的前提是存在具有相应TCR的T细胞并且不存在对该特定表位的免疫耐受性。因此,TAA是开发肿瘤疫苗的起点。识别和表征TAA的方法基于对患者或健康受试者CTL的使用情况,或基于肿瘤与正常组织之间差别转录特性或肽差别表达模式的产生(Lemmel et al.450-54;Weinschenk et al.5818-27)。然而,对肿瘤组织或人肿瘤细胞株中过量表达或选择性表达的基因的识别并不提供在免疫疗法中使用这些基因所转录抗原的准确信息。这是因为,由于有着相应TCR的T细胞必须要存在而且对这个特定表位的免疫耐受性必须不存在或为最低水平,因而这些抗原的表位只有一部分适合这种应用。因此,只选择那些蛋白过量表达或选择性表达的肽,并且这些肽是与可找到对抗性功能性T细胞的MHC分子结合在一起被提呈,这一点非常重要。这种功能性T细胞被定义为在以特异性抗原刺激后能够克隆地扩展并能够执行效应子功能(“效应T细胞”)的T细胞。
辅助T细胞在编排抗肿瘤免疫的CTL效应子功能中发挥着重要作用。触发TH1细胞反应的辅助T细胞表位支持CD8阳性杀伤T细胞的效应子功能,其中包括直接作用于肿瘤细胞的细胞毒性功能(该类肿瘤细胞表面显示有肿瘤相关肽/MHC复合体)。这样,肿瘤相关T辅助细胞表位单独使用或与其它肿瘤相关肽结合使用可作为刺激抗肿瘤免疫反应的疫苗化合物的活性药物成分。
由于CD8及CD4依赖型反应共同和协同促进抗肿瘤作用,因此,鉴定和表征被CD8+CTL(MHC-I分子)或CD4阳性CTL(MHC-II类分子)所识别的肿瘤相关抗原对开发肿瘤疫苗非常重要。因此,提供含有与任一类MHC复合体结合的肽组合物是本发明的一个目标。
考虑到治疗癌症相关的严重副作用和费用,迫切需要更好的预后和诊断方法。因此,通常有必要确定代表癌症生物标志物的其它因子,尤其是胃癌。此外,通常有必要确定可用于治疗癌症的因子,尤其是胃癌。
此外,还没有确定的治疗设计,可用于根治性前列腺切除术后生化性复发的胃癌患者,复发通常是由原发部位残留的肿瘤出现局部晚期肿瘤生长所致。会降低发病率且疗效与现有治疗方法相当的新型治疗方法是人们所期望的。
本发明提出了有利于治疗胃癌和其它过量提呈本发明肽的肿瘤的肽。这些肽由质谱分析法显示出其由HLA分子自然提呈于人原发性胃癌样本中(请参见实施例1和图1)。
衍生肽源基因在胃癌、肾细胞癌、结肠癌、非小细胞肺癌、腺癌、前列腺癌、良性肿瘤和恶性黑色素瘤中与正常组织相比显示出高度过量表达(请参见实施例2和图2),这表明这些肽与肿瘤关联程度高,即这些肽大量提呈于肿瘤组织,而不提呈于正常组织。
MHC/HLA结合肽能够被免疫系统识别,特别是T淋巴细胞/T细胞。T细胞可破坏提呈被识别MHC-或HLA肽复合体的细胞(如:提呈衍生肽的胃癌细胞)。

2.使用微阵列的全基因组信使核糖核酸(mRNA)表达分析法,以确定恶性肿瘤组织与一系列正常器官和组织相比过度表达的基因。
3.已确定的HLA配体与基因表达资料进行比较。第2步中检测到的选择性表达或过量表达基因所编码的过量提呈TUMAP被认为是多肽疫苗的合适候选TUMAP。
4.实施文献检索以确定更多证据以支持确认为TUMAP的肽的相关性,并排除蛋白质在另一途径中发挥关键作用的可能性。
5.使用多种免疫检测方法(体外T细胞检测法)检测健康个体的外周血T细胞对候选TUMAP的反应性。

实施例:
以下实施例描述了在TAA/癌症情况下的发明方法。本发明不局限于这些实施例,因为他们仅仅是本发明的一个优选实施方案。为了本发明之目的,所有参考文献均以完整引用的形式并入本文。
方法:
组织样本
患者肿瘤组织和正常组织由几个不同的医院依据所分析的肿瘤实体而提供。所有患者在手术前都获得了书面知情同意。手术后立即用液态氮对组织进行休克冷冻处理,在分离TUMAP前储存于-80°C。
从组织样本中分离HLA肽
根据方案略加修改,使用HLA-A、HLA-B、HLA-C特异性抗体W6/32、HLA-A*02-特异性抗体BB7.2、CNBr活化的琼脂糖凝胶、酸处理和超滤方法以固体组织的免疫沉淀法获得了休克冷冻组织样本的HLA肽库。对于不同的HLA等位基因,本领域已知的其他特异性抗体可用作为,例如:A*03的GAP-A,B等位基因的B1.23.2。
质谱法
获得的HLA肽库根据其疏水性用反相色谱(nanoAcquity UPLC system,Waters)分离,洗脱肽用装有电喷雾源的LTQ-Orbitrap杂交质谱(ThermoElectron)进行了分析。肽库被直接载入填充有1.7μm C18反相材料(Waters)的分析用熔炼石英微毛细管柱(75μm内径x 250mm),应用流速为400nL每分钟。随后,使用来自流速为300nL每分钟、浓度为10%至33%溶剂B中的两步180分钟二元梯度法对肽进行分离。梯度由溶剂A(含0.1%甲酸的水)和溶剂B(含0.1%甲酸的乙腈)。用镀金玻璃毛细管(PicoTip,New Objective)将样品引入到纳升电喷雾源。使用前5(TOP5)和前3(TOP3)策略在资料依赖模式下操作LTQ-Orbitrap质谱仪。简言之,首先以高精确质量完全扫描在orbitrap开始一个扫描周期(TOP3为R=30000,TOP5为R=60000),之后用先前选定离子的动态排除技术在Orbitrap(R=7500)中对5种含量最为丰富的前体离子进行MS/MS扫描(TOP5),或用先前选定离子的动态排除技术在LTQ中对3种含量最为丰富的前体离子进行扫描(TOP3)。
数据分析
对于每个样本,采集5次无标记重复LCMS操作结果,两次在TOP5模式中运行,三次在TOP3模式中运行。LCMS数据通过内部管道分析LCMS调查以及串联质谱(MS/MS)数据而进行处理。对我们的增加、重复采集设置和肽组学数据(通过标准蛋白质组学软件不能满意处理)进行专有数据分析优化和调整。每一个新的数据集都融合在Immatics Discovery数据库(MySQL)中。所有数据均交叉引用到可用的蛋白质组学、基因组学和文献资料。
序列识别
使用msn_extract(ThermoScientific)对串联质谱进行提取,并使用Sequest在IPI数据库中对其进行搜索。随后通过自动质量过滤使用HLA肽组学数据优化阈值对蛋白数据库搜索命中次数进行验证。引起注意的肽候选疫苗由人工检查进一步证实。
通过比较所生成的自然肽破碎模式与合成序列相同参考肽的破碎模式,来确证被识别的肽序列。图1显示了从肿瘤组织中获得的MHC I类相关肽CDC2-001的一个典型谱及其在UPLC系统中的洗脱谱。
为了提高识别灵敏度,一种内部开发的谱聚类算法被用于将光谱分配至IFL(Immatics片段谱库)收集的已知肽MS/MS。新LCMS操作的MS/MS扫描结果通过扫描逐步添加至IFL扫描结果。聚类使用一种改编用于光谱数据的生长k-均值聚类算法。扫描之间的成对相似性用MuQest(ThermoScientific)测量。每个集群均由一致性光谱表示。这些一致性光谱可通过消除光谱的冗余而加快下游分析。因为一致性光谱来自于平均实验MS/MS光谱,因此,前体质量更为准确,光谱显示较低的噪音。
相关TUMAP量化
使用高质量精度对LCMS调查数据的Tandem-MS进行了独立分析。为了提取LCMS信号以及信号面积(离子计数),使用了SuperHirn(ETH Zürich)软件。因此,每个被识别的肽均可与定量数据相关,从而可得出样本和组织之间的相对定量。
考虑到技术和生物重复之间的差异,根据集中趋势正态化使用了两层正态化方案。该正态化假定大部分测得到信号结果来自于看家肽且小部分的过度提呈肽不显著影响数据的集中趋势。在第一个正态化步骤中,通过计算在各自重复组中每种肽的平均提呈情况,对相同样品的重复组进行了正态化。该平均值用于用于计算每个肽和每次LC-MS运行的正态化因子。对所有肽进行平均得到了运行方面的正态化因子,该因子应用于特定LCMS运行的所有肽。这种方法可确保消除系统性样品内差异,例如,由于重复运行之间注射量不同而导致的差异。
只有重复区域变异系数小于25%的肽才在下一正态化步骤中得到考虑。此外,此次为界定的制剂抗体(如BB7.2)的所有样本计算每个肽的平均提呈。该平均值用于用于计算每个肽和每个样本的正态化因子。对所有肽进行平均得到了样本方面正态化因子,该因子应用于特定样本的所有肽。因此,消除了由于组织重量或MHC表达水平不同而导致的系统偏差。
为了提取过度提呈的肽,针对每种肽计算了提呈谱,其显示了样本提呈量中值以及重复差异。该谱使相关肿瘤实体的样本与正常组织样本的基线值并列。通过计算调节线性混合效应模型(GNU R)的p值将以上每个特点并入过度提呈分数中,该模型通过假发现率调整多项检验。按照p值排列所有的肽可从提呈角度得出最有前途的候选疫苗。
B 2m-微球蛋白的定量
β-2-微球蛋白(b2m)通过免疫印迹法使用β-肌动蛋白作为参考蛋白以对凝胶上装载的蛋白质量进行正态化处理而进行量化。
结果
使用细胞株开发TUMAP定量方法
为了确立定量管道,已经应用了不同的方法。首先使用2和20%稀释液中的JY细胞株进行稀释实验以模拟样本变化。对于每个稀释样本,均采集了三次重复结果。在操作间和样本间变化正态化之后,两个样本之间的正态化系数为9.95。
在第二个实验中,另一个JY样本加入按100、10和1fmol稀释的胰蛋白酶消化过的MassPREPTM(Waters)蛋白质混合物(磷酸化酶b、BSA、牛血红蛋白、烯醇、ADH)。再次采集每个浓度的三次重复结果。数据分析后,如果分别比较1与100fmol的样本、100与10fmol的样本以及10与1fmol的样本,则已知加标肽之间的平均比率为90、8和11。
此外,我们比较了不同的采集方法,以最大限度地优化肽识别的数量和准确性以及我们设置的定量精度。为此,我们检查了不同MS/MS模式中JY样本的大约50次重复结果。
原发肿瘤和正常组织
相对量化TUMAP的实施例如下所示。
实施例1:
PTPRZ1(肽蛋白酪氨酸磷酸酶,受体型,Z多肽1)的HLA-I类肽的提呈谱,其中PTPRZ1是神经母细胞瘤混合疫苗的一部分。红色显示部分是相对于不同器官正常组织样本的肿瘤样本。每个条都表示该肽样本的正态化中位面积,而误差棒显示最大和最小复制区域作为测量变化的指标。

不同组织实体中MHC蛋白的表达
发明人使用β-2-微球蛋白作为三重MHC-α链/β-2-微球蛋白/肽复合物的代表性化合物从而分析了不同组织实体中MHC分子的表达,以了解MHC基因表达水平的范围(见图7)。
MHC相对表达(b2m/β-肌动蛋白)只在中位值b2m/β-肌动蛋白=0.52左右、系数为5时有不同,因此,在不同组织实体之间相对恒定。该范围很窄,足够基于质谱数据进行正态化处理。
与免疫印迹法(WB)相比基于质谱的MHC量正态化处理

总之,基于MS和WB的正态化结有很强的可比性;这些正态化方法之间的差异系数仅约为2。如果在计算中更多地使用识别方法,则提高MS正态化系数的准确性。因此,基于MS的正态化是补偿获自原发组织免疫沉淀的不同量MHC分子的一种可靠方法。
质量保证
为了连续检查定量性能,我们建立和引入了七个合成非人类肽,用于保留时间和信号区域的质量控制。
由于每个样品都五次重复进行分析,因此肽定量也附带了对变化的估计以检测测量问题。同时,我们已经建立了一个手动质量控制程序,以确保进入验证的肽数据的一致性和正确性。
测定肽免疫原性和基因表达谱的实例
编码本发明肽的基因的表达谱
并不是所有确定为由MHC分子提呈于肿瘤细胞表面的肽都适合用于免疫治疗,这是因为这些肽大部分都由许多类型细胞表达的正常细胞蛋白衍生而来。这些肽只有很少一部分具有肿瘤相关性,并可能能够诱导对其来源肿瘤识别有高特异性的T细胞。为了确定这些肽并最大限度地降低这些肽接种所诱导的自身免疫风险,发明人主要采用与大多数正常组织相比在肿瘤细胞上过量表达的蛋白所衍生而来的的肽。
理想的肽来源于对该肿瘤是独一无二且不出现于其它组织中的蛋白。为了确定具有与理想基因相似表达谱的基因所产生的肽,已确定的肽被分别分配到衍生其的蛋白和基因,并生成这些基因的表达谱。
RNA来源与制备
手术切除组织标本由两个不同的临床中心(参见实施例1)在获得每名患者的书面知情同意后提供。手术后立即在液态氮中速冻肿瘤组织标本,之后在液态氮中用杵臼匀浆。使用TRI试剂(Ambion公司,Darmstadt,德国)从这些样本中制备总RNA之后,用RNeasy(QIAGEN公司,Hilden,德国)进行清理;这两种方法都按照制造商的操作指南进行。
健康人体组织中的总RNA从商业途径获得(Ambion公司,Huntingdon,英国;Clontech公司,海德堡,德国;Stratagene公司,阿姆斯特丹,荷兰;BioChain公司,Hayward,CA,美国)。混合数个人(2至123个人)的RNA,从而使每个人的RNA得到等加权。白细胞从4个健康志愿者的血液样本中分离获得。
所有RNA样本的质量和数量都在Agilent 2100Bioanalyzer分析仪(Agilent公司,Waldbronn,德国)上使用RNA 6000Pico LabChip Kit试剂盒(Agilent公司)进行评估。
微阵列实验
所有肿瘤和正常组织的RNA样本都使用Affdymetrix Human Genome(HG)U133A或HG-U133Plus 2.0Affymetrix寡核苷酸芯片(Affymetrix公司,SantaClara,CA,美国)进行基因表达分析。所有步骤都按照Affymetrix手册进行。简言之,如手册中所述,使用SuperScript RTII(Invitrogen公司)以及oligo-dT-T7引物(MWG Biotech公司,Ebersberg,德国)从5-8μg RNA中合成双链cDNA。用BioArray High Yield RNA Transcript Labelling Kit(ENZO Diagnostics公司,Farmingdale,NY,美国)进行U133A测定或用GeneChip IVT Labelling Kit(Affymetrix公司)进行U133 Plus 2.0测定,之后用链霉亲和素-藻红蛋白和生物素化抗链霉素蛋白抗体(Molecular Probes公司,Leiden,荷兰)进行破碎、杂交和染色,这样完成体外转录。用Agilent 2500A GeneArray Scanner(U133A)或AffymetrixGene-Chip Scanner 3000(U133Plus 2.0)对图像进行扫描,用GCOS软件(Affymetrix公司)在所有参数默认设置情况下对资料进行分析。为了实现标准化,使用了Affymetrix公司提供的100种管家基因(housekeeping gene)。相对表达值用软件给定的信号强度比值的对数进行计算,正常肾组织样本的值任意设置为1.0。
本发明的源基因在胃癌中高度过量表达的表达谱如图2所示。
实施例3:
IMA941MHC-I类提呈肽的体外免疫原性
为了获知关于本发明的TUMAP免疫原性方面的信息,我们使用了Walter,S、Herrgen,L、Schoor,O、Jung,G、Wernet,D、Buhring,HJ、Rammensee,HG和Stevanovic,S等人2003年在Cutting edge:predetermined avidity of human CD8T cellsexpanded on calibrated MHC/anti-CD28-coated microspheres,J.Immunol.,171,4974-4978一文中所述的被广为接受的体外刺激平台进行了研究。用这种方法,本发明32种HLA-A*2402限制TUMAP都显示出免疫原性,这表明这些肽是存在于人体的CD8+前体T细胞所对抗的T细胞表位(表3)。
CD8+T细胞体外活化
为了用载有肽-MHC复合物(pMHC)和抗CD28抗体的人工抗原提呈细胞(aAPC)进行体外刺激,我们首先从Tuebingen血库中获取健康供体白细胞清除术后新鲜HLA-A*24产物而分离出CD8T细胞。
CD8T细胞从白细胞清除术所得产物直接富集而来,或先用标准梯度分离介质(PAA公司,德国)分离出PBMC(外周血单核细胞)。分离出的CD8淋巴细胞或PBMC使用前在T细胞培养基(TCM)中培养,培养基包括RPMI-Glutamax(Invitrogen公司,Karlsruhe,德国)并补充10%热灭活人AB血清(PAN-Biotech公司,Aidenbach,德国)、100U/ml青霉素/100μg/ml链霉素(Cambrex公司,Cologne,德国),1mM丙酮酸钠(CC Pro公司,Oberdorla,德国)和20μg/ml庆大霉素(Cambrex公司)。在此步骤,2.5ng/ml的IL-7(PromoCell公司,Heidelberg,德国)和10U/ml的IL-2(Novartis Pharma公司,Nürnberg,德国)也被加入TCM中。CD8+淋巴细胞使用MicroBeads(Miltenyi Biotec公司,Bergisch-Gladbach,德国)通过正向选择进行分离。
pMHC/抗-CD28涂层珠的生成、T细胞的刺激和读出方法如前所述(Walter etal.4974-78)并作微小改动。简言之,制备了缺乏跨膜域和在重链羧基端生物素化的生物素化载肽重组HLA-A*2402分子。纯化的共刺激小鼠IgG2a抗人CD28抗体9.3(Jung,Ledbetter,and Muller-Eberhard 4611-15)使用制造商(Perbio公司,波恩,德国)推荐的N-羟基琥珀酰亚胺生物素进行化学生物素化处理。所用珠为5.6μm的大链霉抗生物素蛋白包裹的多聚苯乙烯颗粒(Bangs Labooratories,伊利诺伊州,美国)。作为对照的pMHC分别为A*0201/MLA-001(从Melan-A/MART-1中修饰制得的肽ELAGIGILTV(SEQ ID No.26))和A*0201/DDX5-001(从DDX5中获得的YLLPAIVHI(SEQ ID No.27))。
800,000珠/200μl包被于96孔板,存在600ng生物素抗CD28+200ng相关生物素pMHC(高密度珠)。在37°C下,在含5ng/ml IL-12(PromoCell)的200μlTCM中共培养1x106CD8+T细胞与2x105的清洗涂层珠3至4天,从而在96孔板中启动刺激。之后,用补充80U/ml IL-2的新鲜TCM交换一半培养基,并在37℃下继续培养3至4天。这种刺激周期总共进行3次。最后,用Live/dead-Aqua染料(Invitrogen公司,Karlsruhe,德国)、CD8-FITC抗体克隆SK1(BD公司,Heidelberg,德国)和PE-或APC-耦合A*2402MHC多聚体染色而进行多聚体分析。对于分析,使用了配有合适激光仪和过滤器的BD LSRII SORP细胞仪。肽特异性细胞以占总CD8+细胞的百分比形式进行计算。多聚体分析结果使用FlowJo软件(Tree Star公司,Oregon,美国)进行评估。特定多聚体+CD8+淋巴细胞的体外填装用适当的门控技术以及与阴性对照刺激组比较而进行检测。如果健康供体中的至少一个可评价的体外刺激孔在体外刺激后发现含有特异性CD8+T细胞株(即该孔包含至少1%特定多聚体+CD8+T细胞,并且特定多聚体+的百分比至少为阴性对照刺激中位数的10倍),意味着检测到了给定抗原的免疫原性。
肽体外免疫原性
对于受到测试的HLA-I类肽,可通过肽特异性T细胞株的生成证明25种肽的体外免疫原性。TUMAP特异性多聚体对本发明的两种肽染色后流式细胞仪检测的典型结果如图3所示,同时也含有相应的阴性对照信息。本发明25种肽的结果汇总于表3。

发明人所做的体外免疫原性实验的结果显示了可评估受测试阳性供体和板孔的百分比。每个肽至少有两个供体和24个板孔可评估。
Claims (15)
1.原发组织样本MHC配体肽的识别和无标记量化方法,包括以下步骤:
a)提供至少有一份病变原发组织样本以及至少一份原发健康组织样本,
b)从所述样本中分离MHC配体肽,
c)用所述MHC配体肽进行HPLC-MS分析,
d)为每个从步骤c)中获得的信号提取母离子信号强度,
e)通过片段谱聚类和数据库检索识别所述MHC配体肽的序列以对不同操作和样本之间的母离子信号强度进行分组;正态化重复操作之间的母离子信号强度以弥补重复操作之间的技术性能/灵敏度差异,重复操作会得出每份样本每个肽的平均数量,包括误差估计,
f)将所述序列分配到MHC等位基因,以生成等位基因特异性序列亚组从而对不同样本进行比较;使用等位基因特异性亚组正态化不同的样本以说明不同的样本量或MHC表达水平:结果是样本之间的相对数量可进行比较,
g)基于每个样本的肽重复性进行数据质量控制,确认识别序列总数以及各个母离子信号强度有小变化的序列数量尽可能的高,
h)计算提呈谱和得分,以确定MHC配体肽的潜在过量提呈,
i)控制识别和母离子信号强度估计的质量,
j)将所述至少一份病变原发组织样本的检测值与获自所述至少一种原发健康组织的数值进行比较,且
k)量化所述MHC配体肽。
2.根据权利要求1中所述的方法,其中所述MHC配体肽选自一种肿瘤相关肽或疾病相关肽。
3.根据权利要求1或2所述的方法,进一步包括选择过量提呈和/或肿瘤特异性MHC配体肽。
4.根据权利要求1所述的方法,其中所述病变样本为一份肿瘤样本或一份受感染组织样本。
5.根据权利要求1所述的方法,其中,使用自动和/或手动检查进行质量控制。
6.根据权利要求1所述的方法,进一步包括选自以下群组的至少一个步骤
步骤d),调整保留时间从而在不知道序列的情况下在重复操作内分配相应的信号,和/或通过调整保留时间从而在不知道序列的情况下分配不同样本之间的相应信号;步骤h),实施来自每个基因的一个以上肽的相关提呈数据来计算基于基因的过量提呈得分;以及步骤i),基于加标肽的质量控制。
7.根据权利要求1所述的方法,其中,该方法在体外实施。
8.根据权利要求1所述的方法,其中,所述方法的步骤按照所示的顺序实施。
9.根据权利要求1所述的方法,其中,所述方法由所示步骤组成。
10.根据权利要求1所述的方法,进一步包括通过合成器或手动地合成用所述方法确定和/或定量的至少有一个MHC配体肽的步骤。
11.根据权利要求10所述的方法,其进一步包括测试所述MHC配体肽作为免疫原性合成肽的步骤。
12.根据权利要求1所述的方法,其中,所述样本从各自个人身上所得。
13.根据权利要求12所述的方法,其进一步包括基于识别和/或量化的所述MHC配体肽生成个性化MHC配体谱。
14.根据权利要求13所述的方法,个性化配体谱为个性化疾病特异性MHC配体谱。
15.根据权利要求1所述的方法,其中,所述识别序列总数以及各个母离子信号强度有小变化的序列数量高于5或25或100。
