技术领域
本发明涉及桔霉素的生物合成,属于微生物基因技术领域,特别涉及桔霉素的生物合成基因。
技术背景
红曲菌(Monascus,又称红曲霉)在食品和中医药上的应用已有千年的历史,现代研究发现红曲菌能产生多种生理活性物质。这些生理活性物质主要为红曲菌的代谢产物,包括抗菌活性物质(例如:monascorubrin)、降血压物质(例如:γ-氨基丁酸,乙酰胆碱)、降血糖物质、防癌物质、抗氧化物质、麦角固醇、长链脂肪酸、胆固醇合成抑制剂(例如:monacolin)等。因此,近年来红曲菌的研究和开发应用受到高度的重视。
然而,除了上述有益的生理活性物质以外,红曲菌还会产生一种真菌毒素——桔霉素(citrinin)。桔霉素具有肾毒性,也称为肾毒素(nephrotoxin),可引起实验动物的肾脏肿大、尿量增多、肾小管扩张和上皮细胞变性坏死等症状,其毒性属中等偏剧毒性。桔霉素最早是因为有抑菌功能而被作为抗生素使用,后因发现其毒性作用而被禁止使用。1981年Wang等从红曲菌分离到了一种抑菌物质,将其命名为MonascidinA(Wang Hinchuang,et al.,1981)。1995年,Blanc等通过对其结构测定和定性分析,证明Monascidin A实质上就是桔霉素,并认为桔霉素的污染构成了对消费者健康的危(Blanc et al.,1995)。随后的研究显示,产桔霉素问题是红曲菌属中各菌种普遍存在的问题。
桔霉素属于聚酮类化合物。聚酮化合物(又称多酮类化合物)是一类庞大的次级代谢物家族,广泛地存在于细菌、真菌和植物中,包括许多抗生素、真菌毒素以及部分天然色素等(Varga J,et al,2003)。聚酮合酶(polyketide synthesis,PKS)是催化聚酮化合物生物合成的关键酶,它是以模块结构形式组成的,其催化过程与脂肪酸的合成类似,以一个启动单元和若干延展单元为原料经反复缩合和延伸而成。延伸单元插入后所形成的羰基可进行羰基还原、脱水、烯基还原等反应,然后环化、释放而形成聚酮化合物的初始聚酮链骨架(即含有多个酮基的中间代谢产物)。初始聚酮链骨架经水合、脱水、氧化、还原、脱羧、甲基化、糖基化、添加异戊烯基团、环状结构的形成等步骤,最后得到成熟的聚酮化合物(Shen B,et al.,2003)。这些步骤对于大多数终产物的生物活性来说是至关重要的。
聚酮生物合成PKS的模块结构组成具有一定的可塑性,可以通过改变模块的数目、延伸模块的特异性或结构域的插入或失活等基因工程操作获得新的聚酮衍生物,其产生的新颖的聚酮类化合物可用于筛选生理活性物质。
目前,已有少量关于红曲菌桔霉素生物合成基因的研究报道和公开专利。
日本专利JP2004321176提供了桔霉素生物合成的聚酮合酶基因和紫色红曲菌桔霉素合成缺陷菌株的制备方法。中国专利CN200510039138.3提供了一种无桔霉素红曲霉基因工程菌的构建方法,该方法是通过缺失红曲菌CICC5006的桔霉素编码聚酮合酶基因而实现。日本大阪大学的Shimizu和Kinoshita等综合利用LC系列引物和根据KS(ketosynthase)和AT(acyl transferase)单元的保守区而设计的新的KA系列引物,从紫色红曲菌中克隆得到了催化合成桔霉素的PKS基因,于2004年9月24日在GenBank注册并公布了紫色红曲菌中催化合成桔青霉素聚酮合酶pksCT的基因序列,并进行基因敲除验证其功能(Shimizu T,et al.,2005)。
但是,目前已经公开报道的关于参与桔霉素生物合成的基因并不完整。已知桔霉素的生物合成是聚酮类化合物合成途径,聚酮化合物的初始聚酮链骨架还需要一系列的修饰加工才能得到桔霉素。这些步骤对于桔霉素的结构和性质也是至关重要的。
发明内容
本发明的目的是提供一种与红曲菌生物合成桔霉素及其调控的相关基因,以及在工业上的相关应用。
本发明所提供的基因分别位于序列1和序列2所提供的核苷酸序列中。
本发明所提供的桔霉素生物合成相关基因共10个基因的核苷酸序列(序列1和序列2)或互补序列,或于严苛条件下可与其杂交的核苷酸序列。其中有1个基因ctnR1参与桔霉素生物合成的调节;有6个基因,即ctnD,ctnE,ctnF,ctnG,ctnH,ctnI编码参与桔霉素生物合成修饰的蛋白,负责催化聚酮链的脱水、氧化、还原、环化等结构的形成。此外,桔霉素生物合成基因簇中还存在3个基因orf2,orf3和orf4,它们分别编码参与桔霉素生物合成修饰的蛋白,但是这三个蛋白质的具体催化功能未知。这些核苷酸序列分别选自于序列1中的ctnD,ctnE,orf2和序列2中的ctnF,ctnR1,ctnG,ctnH,ctnI,orf3,orf4。基因结构图参见图1。
本发明还提供了一个编码氧化还原酶蛋白的核苷酸序列,由序列3中的核苷酸序列组成,命名为ctnD,该蛋白的氨基酸序列由序列4中的氨基酸序列组成,ctnD在序列1中的位置为396bp~2312bp。
本发明还提供了一个编码脱氢蛋白的核苷酸序列,由序列5中的核苷酸序列组成,命名为ctnE,该蛋白的氨基酸序列由序列6中的氨基酸序列组成,ctnE在序列1中的位置为2522bp~3464bp。
本发明还提供了一个编码变位酶蛋白的核苷酸序列,由序列9中的核苷酸序列组成,命名为ctnF,该蛋白的氨基酸序列由序列10中的氨基酸序列组成,ctnF在序列2中的位置为1bp~1451bp。
本发明还提供了一个编码碳酸酐酶蛋白的核苷酸序列,由序列17中的核苷酸序列组成,命名为ctnG,该蛋白的氨基酸序列由序列18中的氨基酸序列组成,ctnG在序列2中的位置为8147bp~12633bp。
本发明还提供了一个编码短链脱氢酶蛋白的核苷酸序列,由序列19中的核苷酸序列组成,命名为ctnH,该蛋白的氨基酸序列由序列20中的氨基酸序列组成,ctnH在序列2中的位置为13379bp~14698bp。

本发明还提供了在基因工程微生物体中阻断桔霉素生物合成的方法,可通过缺失或置换序列1和(或)序列2中的部分或全部序列构建不产桔霉素的红曲菌的安全工业菌株,也可以通过反义技术和RNA干扰技术,将本发明中所述的基因(包括ctnD、ctnE、ctnF、ctnG、ctnH、ctnI、ctnR1、orf2、orf3和orf4)失活,而获得不产桔霉素的红曲菌的安全工业菌株。具体的实验方法可参见相关的实验手册(Hannon,G.J.,RNAi:A Guide to Gene Silencing.New York:Cold Spring Harbor Laboratory Press.2003;Martin J.Tymms and Ismail Kola.Gene Knockout Protocols.Totowa:HumanaPress.2001)。上述红曲菌包括红曲菌属(Monascus)下所有的菌种。
本发明还提供了得到至少包含部分序列1和(或)序列2中DNA序列的重组DNA载体的途径。
本发明还提供了获得桔霉素生物合成基因被打断或加倍的微生物体的途径,被打断或加倍的基因中至少部分含有序列1和(或)序列2中的核苷酸序列。
序列1和序列2的互补序列可依据DNA碱基互补原则随时得到。序列1和序列2的核苷酸序列或部分核苷酸序列可以通过聚合酶链式反应(PCR)或用合适的限制性内切酶酶切相应的DNA或使用其它合适的技术得到。通过本发明所提供的核苷酸序列或部分核苷酸序列,可利用聚合酶链式反应(PCR)的方法或包含本发明序列的DNA作为探针进行杂交,从其它生物体得到与桔霉素生物合成基因相似的基因。通过本发明所提供的核苷酸序列或部分核苷酸序列,还可以建立适当的方法,比如PCR、生物芯片、分子杂交,检测微生物中是否含有本专利所提供的核苷酸序列或部分核苷酸序列。
本发明所述的于严苛条件下可与其杂交的核苷酸序列,其所述的严苛条件可参见文献Sambrook J,Fritsch EF,Maniatis T.Molecular Cloning:A Laboratory Manual.2nd edition,New York:Cold Spring Harbor Laboratory Press,1989,以及文献Nicholson,T.P.,B.A.Rudd,et al. 包含本发明所提供的核苷酸序列或至少部分序列的克隆基因或DNA片段可以通过打断桔霉素生物合成的一个或几个步骤而得到新的桔霉素衍生物。包含本发明所提供的DNA片段或基因可以用来提高桔霉素或者其衍生物的产量。
包含本发明所提供核苷酸序列或至少部分序列的克隆DNA可用来从红曲菌基因组文库中定位更多的文库质粒。这些文库质粒至少包含有本发明中的部分序列,也包含有红曲菌基因组中以及邻近区域未克隆的DNA。
本发明所提供的核苷酸序列可以被修饰或突变。这些途径包括插入或置换,聚合酶链式反应,错误介导聚合酶链式反应,位点特异性突变,不同序列的重新连接,或通过紫外或化学试剂。
本发明所提供的核苷酸序列可以通过序列的不同部分或其它来源的同源序列进行直接进化(DNA shuffling)。

桔霉素生物合成修饰基因的核苷酸序列提供了缺失或改造这些修饰基因而得到桔霉素衍生物的途径。
含有本发明的核苷酸序列或至少部分序列的基因或基因簇可以在异源宿主中表达并通过DNA芯片技术或其它合适的技术了解它们在宿主代谢链中的功能。
包含本发明的氨基酸序列或至少部分序列的多肽可能在去除或替代某个或某些氨基酸之后仍有生物活性甚至有新的生物学活性,或者提高了产量或优化蛋白动力学特征或其它致力于得到的性质。
通过合适的技术缺失、连接本发明中的氨基酸序列可以得到新的蛋白或酶,进而产生新的相关产物。
本发明所提供的氨基酸序列可以用来分离需要的蛋白质并可以用于抗体制备。
本发明具有实质性特点和显著的进步,本发明所提供的基因、蛋白质及其抗体可以用来查找和发展医药、工业、农业的化合物或蛋白质。

具体实施方式
下面将通过基因的提取、测序、分析、应用实例,对本发明作进一步说明。
一、基因的提取、测序、分析。
以已经公布的紫色红曲菌(Monascus purpureus)桔霉素生物合成基因ctnA和ctnC的序列为模板设计PCR引物,用该引物扩增橙色红曲菌(Monascus aurantiacusAS3.4384)基因组DNA,将PCR产物纯化后作为探针与橙色红曲菌总DNA基因文库进行杂交,从中获得包含有其同源序列的阳性fosmid质粒,采用鸟枪法分别对其中的两个阳性fosmid质粒Q11J22和Q16A1进行核苷酸序列测定。将DNA片段用550 SonicDismembrator超声波(Fisher Scientific公司)断裂,以0.7%低熔点琼脂糖凝胶回收其中的1.6-2.0kb片段,再经过Geneclean II reagent kit(Bio 101,Inc公司)纯化后克隆至pUC18的SmaI位点(预先经去磷酸化处理),构建成一系列测序亚克隆。测序亚克隆质粒DNA的制备采用Prep 96 Plasmid Kit(Qiagen公司)。序列的测定采用BigDye Terminator Cycle Sequencing Kits(Applied Biosystem Division,Perkin Elmer公司)在337 DNA Sequencers(PE/ABD)上自动完成,测序通用引物为5’GTA AAA CGA CGG CCA GT 3’(forward),5’GCG GAT AAC AAT TTC ACA CAGG 3’(reverse)。序列的ORF分析是通过Eukariotyc GeneMark.hmm version 3.3在线软件进行。序列的同源性比较是通过美国国家生物技术信息中心的在线服务器提供的PSI-BLAST软件进行。
本发明中与红曲菌桔霉素生物合成相关的基因共10个,具体为:
(1)桔霉素的修饰基因,即ctnD,ctnE,ctnF,ctnG,ctnH,ctnI,orf2,orf3,orf4共9个基因;
(2)桔霉素的调节基因,即ctnR1;
桔霉素的修饰基因:
以下是编码参与桔霉素生物合成的9个基因,即ctnD,ctnE,ctnF,ctnG,ctnH,ctnI,orf2,orf3,orf4的基因组序列或互补序列、CDS序列及其相应的氨基酸序列。序列1中存在三个修饰基因,即ctnD、ctnE和orf2,序列2中存在六个修饰基因,即ctnF、orf3、orf4、ctnG、ctnH和ctnI。它们所在的基因组序列、CDS序列、氨基酸序列及其功能如表1所示。

桔霉素的调节基因:
以下是编码参与桔霉素生物合成调节的一个基因,即ctnR1的核苷酸序列及其相应的氨基酸序列。
ctnR1位于序列2中,该基因参与桔霉素生物合成的调节,其CDS序列和氨基酸序列分别为序列13和序列14。
二、本发明提供以下应用实例对本发明作进一步的说明,这些实例只是阐明了得到和应用本发明所提供序列和要素的优选的途径,仅用作说明而并不限制本发明的应用范围。
应用实例1:
红曲菌总RNA的提取与RT-PCR反应。
取约0.2g干燥的红曲菌菌丝体于研钵中,加入液氮,将菌丝体研磨成粉末状。然后利用trizol试剂(Invitrogen公司)与氯仿进行萃取。所得的RNA溶于RNAase-free水中,利用RNA进行反转录反应(Promega,ImProm-IITM ReverseTranscription System),得到的cDNA可作为模板,根据实验目的,利用适当的引物进行PCR反应。例如,若要进行蛋白表达,可通过适当的特异性引物(根据本专利所提供的序列信息设计)扩增得到所需蛋白的编码序列片段,然后与表达载体连接,而在相应的宿主中表达。
应用实例2:
利用Rec-ET系统对大片段DNA序列进行重组。
根据潮霉素B抗性基因表达框的序列,合成一对引物,分别在其5’端与3’端设计与序列1或序列2中同源的55bp短序列,以含有潮霉素B抗性基因表达框序列的质粒pUC 18-hph为模板,经PCR扩增,得到两端带有与序列1或序列2中同源的55bp短序列的潮霉素B抗性基因表达框。将其与含有相应同源片段的质粒共转化携带RecET重组酶基因的大肠杆菌宿主菌YZ2005,在RecET重组酶介导下,经过同源重组,可以筛选得到两个同源片段间的序列被潮霉素B抗性基因表达框替换的质粒,如图2所示。
应用实例3:
缺失桔霉素生物合成基因簇中的ctnD基因。
根据序列1中ctnD的序列,设计一对特异引物,引物的5’端带有限制性内切酶KpnI的识别序列及保护碱基。以红曲菌AS3.4384基因组DNA为模板,扩增得到大约2.5 kb长度的PCR产物,经TA克隆得到重组质粒pUC18-G。将其以限制性内切酶ApaI酶切、补平后,与潮霉素抗性基因表达框连接,得到重组质粒pUC18-G-hph(如图3)。将pUC18-G-hph以限制性内切酶KpnI酶切后,转化红曲菌AS3.4384原生质体并筛选基因阻断株GHD-2,通过分子杂交和PCR验证基因置换菌株的正确性,经过高效液相色谱分析证明所得到的基因置换菌株中桔霉素生物合成被阻断。该基因阻断证明ctnD对于桔霉素的生物合成是必需的。
这提供了一个通过改造红曲菌中修饰酶基因而得到相应结构改变的新物质的途径。
应用实例4:
缺失桔霉素生物合成基因簇中的ctnI基因
根据序列2中ctnI的序列,设计一对特异引物,引物的5’端带有限制性内切酶KpnI的识别序列及保护碱基。以红曲菌AS3.4384基因组DNA为模板,扩增得到大约2.5kb长度的PCR产物,经TA克隆得到重组质粒pUC18-A。将其以限制性内切酶ClaI酶切后,与潮霉素抗性基因表达框连接,得到重组质粒pUC18-A-hph(如图4)。将pUC18-A-hph以限制性内切酶KpnI酶切后,转化红曲菌AS3.4384原生质体并筛选基因阻断株AHD-1,通过分子杂交和PCR验证基因置换菌株的正确性,经过高效液相色谱分析证明所得到的基因置换菌株中桔霉素生物合成被阻断。该基因阻断证明ctnI对于桔霉素的生物合成是必需的。
