Abstract
本発明は、植物の活性酸素種(ROS)耐性に関わる遺伝子、及び前記遺伝子を利用したROS耐性を有する植物細胞、前記植物細胞から構成されるCO2固定量の増大した植物等に関する。より詳細には、本発明の植物細胞は、以下の(a)~(c)のいずれかの内因性遺伝子の少なくとも1つについて、当該遺伝子の機能低下をもたらす改変を含み、活性酸素種(ROS)耐性を有する植物細胞である:(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含む遺伝子、(c)配列番号1~8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズしうる遺伝子。

産業革命以降、人類の活動に伴う化石燃料の燃焼等によるCO2の排出による大気中CO2濃度の上昇が進んでおり、CO2の排出削減が世界的な課題となっている。その一方で、植物は光合成によりCO2固定を行っており、植物のCO2固定量を高めることで環境中のCO2濃度上昇を抑えられる可能性がある。
植物によるCO2固定効率を高めるためには光合成効率の向上が必要だと考えられるが、植物は日常的に外界からのストレス(強光、低温、高温、乾燥、塩、大気汚染ガス、病原菌等)を受け続けており、これらの環境ストレスが活性酸素種(ROS)を介して光合成効率を低下させていることが知られている(非特許文献1及び2)。
従って、植物のROS耐性能あるいはROS除去能を高めることで光合成効率の低下を防ぐことが期待でき、特定の遺伝子を発現させるあるいは特定の物質を植物に作用させるなどして植物のストレス耐性能を高め、バイオマス生産性(CO2固定量)を改善する研究が進められている(非特許文献3及び4)。
地上における光合成による炭素固定の大部分は樹木(森林)によるものであり、樹木によるCO2固定効率を改善できればCO2問題解決により大きな貢献ができるものと考えられる。

本発明の課題は、植物のROS耐性能を高めることで、そのCO2固定効率を改善させるための新たな手段を提供することにある。
発明者らは、国内森林資源の中で最も多いスギについて研究を行い、遺伝子破壊によってROS耐性能が付与されるような遺伝子に着目し、効果の検証を行った。そして、植物のROS耐性に関与する遺伝子を特定し、その破壊によって、植物のROS耐性が向上することを確認した。
本発明は、上記研究結果に基づくものであり、以下の[1]~[12]に関する。
[1] 活性酸素種(ROS)耐性を有する植物細胞であって、以下の(a)~(c)のいずれかの内因性遺伝子の少なくとも1つについて、当該遺伝子の機能低下をもたらす改変を含む、前記植物細胞:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、
(c)配列番号1~8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズし、その機能低下が植物のROS耐性をもたらす遺伝子。
[2] 前記内因性遺伝子の機能低下をもたらす改変が、前記内因性遺伝子の機能喪失をもたらすゲノム配列上の変異である、[1]に記載の植物細胞。
[3] 前記内因性遺伝子の機能低下をもたらす改変が、前記内因性遺伝子の発現を低下させるか、又は発現を破壊する変異である、[1]に記載の植物細胞。
[4] 前記内因性遺伝子の機能低下をもたらす改変が、前記内因性遺伝子のORF領域における1又は2以上のインデルである、[1]に記載の植物細胞。
[5] 請求項[1]~[4]のいずれかに記載の植物細胞で構成される植物体又はその一部。
[6] 植物体の一部が、カルス、植物組織、植物組織培養物、種子、果実、葉、茎、幹、根、及び花からなる群より選ばれるいずれかである、[5]に記載の植物体又はその一部。
[7] 植物体のCO2固定量が増大している、[5]又は[6]に記載の植物体又はその一部。
[8] 以下の(a)~(c)のいずれかの遺伝子:

[10] CO2固定量が増大した植物の作製方法であって、活性酸素種(ROS)耐性関連遺伝子の少なくとも1つについて、その機能低下をもたらす改変を含む植物細胞を取得し、前記植物細胞から植物体を生成させることを特徴とし、
前記ROS耐性関連遺伝子が、以下の(a)~(c)のいずれかである、前記方法:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、

[11] 植物体のCO2固定量を増大させる方法であって、ROS耐性関連遺伝子の少なくとも1つについて、その機能低下をもたらす改変を行い、前記植物細胞から植物体を生成させることを特徴とし、
前記ROS耐性関連遺伝子が、以下の(a)~(c)のいずれかである、前記方法:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、

[12] 植物が、ヒノキ科、マツ科、フトモモ科、及びカバノキ科から選ばれるいずれかの植物である、[10]又は[11]に記載の方法。

(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、

[12] 植物が、ヒノキ科、マツ科、フトモモ科、及びカバノキ科から選ばれるいずれかの植物である、[10]又は[11]に記載の方法。
本発明によれば、植物のROS耐性を高め、これにより植物のCO2固定量を増大させることができる。とくに、国内森林資源の中で最も多いスギについてそのCO2固定量を増大させることは、地球温暖化等の環境問題にとって有用である。
本発明の方法は、植物体まで育てて判断する従来の突然変異育種とは異なり、培養細胞(カルス)のゲノムを改変することにより、ROS耐性関連遺伝子のスクリーニングから評価までを短期間で行うことができる。
1.活性酸素種(ROS)耐性を有する植物細胞
本発明は、活性酸素種(ROS)耐性を有する植物細胞に関する。本発明の植物細胞は、以下の(a)~(c)のいずれかの内因性遺伝子の少なくとも1つについて、当該遺伝子の機能低下をもたらす改変を含むことを特徴とする。
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、
(c)配列番号1~8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズし、その機能低下が植物のROS耐性をもたらす遺伝子
本発明は、活性酸素種(ROS)耐性を有する植物細胞に関する。本発明の植物細胞は、以下の(a)~(c)のいずれかの内因性遺伝子の少なくとも1つについて、当該遺伝子の機能低下をもたらす改変を含むことを特徴とする。

本明細書において、「活性酸素種(ROS:Reactive Oxygen Species)」とは、酸素分子(O2)に由来する反応性に富んだ一群の分子群の総称であり、過酸化水素(H2O2)、スーパーオキシドアニオンラジカル(O2
-)、ヒドロキシルラジカル(OH・)、一重項酸素等が含まれる。植物細胞において、環境ストレスの多くはROSを生じさせ、植物の生育や生産性に影響を与える。

本明細書において、「植物細胞」は特に限定されないが、木本植物(樹木)の細胞が好ましく、ヒノキ科(Cupressaceae)、マツ科(Pinaceae)、フトモモ科(Myrtaceae)、又はカバノキ科(Betulaceae)の植物の細胞がより好ましい。
ヒノキ科の植物としては、例えば、下記の植物を挙げることができる(Gadek et al., 2000)。なかでも、スギ亜科の植物が好ましく、スギがより好ましい。

カバノキ科の植物としては、例えば、下記の植物を挙げることができる。なかでも、カバノキ亜科が好ましく、シラカバがより好ましい。

本発明の植物細胞は、本明細書の後の章で詳述する「ROS耐性関連遺伝子」について、少なくとも1つの当該遺伝子の機能低下をもたらす改変(modification)を含む。
ここで、「機能低下」とは、ROS耐性関連遺伝子が担う生物学的機能の阻害、低下又は喪失を意味する。例えば、ROS耐性関連遺伝子の発現の阻害、低下、又は喪失による当該遺伝子が担う生物学的機能の阻害、低下又は喪失、及び、ROS耐性関連遺伝子の翻訳産物であるタンパクの発現の阻害、低下又は喪失、前記タンパクの構造変化や機能抑制によりもたらされる前記遺伝子が担う生物学的機能の阻害、低下又は喪失のすべてを含む。
ROS耐性関連遺伝子の機能低下をもたらす「改変」は、人為的改変であって、自然の突然変異は含まない。前記「改変」は、ROS耐性関連遺伝子自体の改変(変異、修飾)のほか、ROS耐性関連遺伝子の転写制御に関わる領域の改変(変異、修飾)、外来遺伝子や外来物質の導入であってもよい。
好ましくは、「改変」は、ROS耐性関連遺伝子の機能低下や機能喪失、より好ましくは機能喪失をもたらすゲノム配列上の変異であり、さらに好ましくは、ROS耐性関連遺伝子の発現を破壊する変異である。ROS耐性関連遺伝子の発現を破壊する変異は、例えば、ROS耐性関連遺伝子のORF領域における1又は2以上のインデルが挙げられる。
前記「改変」を植物細胞に導入する方法としては、例えば、部位特異的ヌクレアーゼやデアミナーゼなどによるゲノム編集、オリゴヌクレオチド指定突然変異導入、RNA干渉、アンチセンスやリボザイムの利用などが挙げられるが、本発明の趣旨を超えない範囲でこれに限定されるものではない。育種の効率や改変の確度の点からは、部位特異的ヌクレアーゼによるゲノム編集が好ましい。
[ゲノム編集]
a)部位特異的ヌクレア―ゼ
部位特異的ヌクレア―ゼを利用して、ROS耐性関連遺伝子に、その発現量や構造変化をもたらす変異を導入することができる。部位特異的ヌクレア―ゼとしては、ジンクフィンガーヌクレアーゼ(ZFN)、トランスアクチベーター様エフェクターヌクレアーゼ(TALEN)、CRISPR/Cas系のCas9、Cas3、Cas12a、及びCasニッカーゼ(Cpf1)等を挙げることができる。
a)部位特異的ヌクレア―ゼ

PPR(pentatricopeptide repeat)は、植物細胞で発見された35アミノ酸の繰り返し構造からなるタンパク質で、RNA塩基配列特異的に結合する核酸結合タンパク質である。このPPRを利用して、RNAを特異的に切断したり、特定の塩基を置換することができる。

c)オリゴヌクレオチド誘発突然変異導入技術(Oligonucleotide Directed Mutagenesis:ODN)
ゲノム上の標的となる塩基配列に相同的かつ1塩基程度の変異を有する、オリゴヌクレオチド又は短い1本鎖DNA断片(20~30塩基長程度)を合成し、パーティクルガン法等で直接細胞中に導入することで、特定の遺伝子の配列に変異を導入することができる。

21~23bpの短鎖二本鎖RNA(siRNA:small interfering RNA)又は長鎖二本鎖RNA(dsRNA:double-strand RNA)を導入し、発現させることで、標的遺伝子の転写産物(mRNA)の相同部分を切断することにより、遺伝子発現を抑制することができる。

e)Dysfunctional Geneの導入
変異を導入して機能をなくした遺伝子を導入し、大量に発現させることにより、機能のある遺伝子の働きを抑える手法である。例えば、制御遺伝子がDNAに結合するような場合、その領域を機能のない遺伝子が占有すること(発現量が多いので)で制御遺伝子の機能を抑制できる。
変異を導入して機能をなくした遺伝子を導入し、大量に発現させることにより、機能のある遺伝子の働きを抑える手法である。例えば、制御遺伝子がDNAに結合するような場合、その領域を機能のない遺伝子が占有すること(発現量が多いので)で制御遺伝子の機能を抑制できる。

本発明の植物細胞は、上記したROS耐性関連遺伝子の機能低下をもたらす改変により、野生型細胞よりも高いROS耐性を有する。
2.ROS耐性を有する植物体又はその一部
本発明は、上記植物細胞で構成される植物体又はその一部も提供する。本明細書において、「植物体の一部」は、特に限定されず、カルス、植物組織、植物組織培養物、種子、果実、葉、茎、幹、根、及び花などを挙げることができる。

本発明の植物体は、野生型よりも高いROS耐性を有する。ROS耐性の付与は、植物体に環境ストレスに対する耐性を与え、光合成効率の低減を緩和し、結果としてCO2固定量を増加させる。
3.ROS耐性関連遺伝子
本発明の「ROS耐性関連遺伝子」とは、その機能低下が植物にROS耐性を付与する内因性遺伝子として特定された遺伝子である。

3.1 ROS耐性関連遺伝子の特定
本発明の「ROS耐性関連遺伝子」は、例えば、以下の2段階の試験によってスクリーニングし、特定することができる。

工程1において、変異ライブラリーは、当該分野で公知の方法にしたがって構築できる。変異の導入方法は特に限定されず、N-メチル-N’-ニトロ-N-ニトロソグアニジンやエチルメタンスルホン酸などのアルキル化剤処理、5-ブロモウラシルや2-アミノプリンなどの核酸塩基アナログ処理、γ線やX線、重イオンビームなどのエネルギー線照射、トランスポゾンやT-DNAを用いる遺伝子操作などの変異処理を植物細胞に施せばよい。植物細胞としては、「1.活性酸素種(ROS)耐性を有する植物細胞」に記載した植物細胞を用いることができ、例えば、実施例に記載するスギの不定胚形成能を有するカルスを使用することができる。
工程2において、ROS耐性を有する細胞株の選択は、変異細胞ライブラリーを選択培地(ROSストレス付与)で培養し、生存コロニーからROS耐性変異株を選抜することにより実施できる。選択培地は、使用する植物細胞の生育に適した培地であれば特に限定されないが、固形培地が好ましく、ROSストレスを付与する方法としては過酸化水素等の直接的なROS源の添加、パラコートなどのROS発生剤の添加、ヒドロキシウレアやアミノオキシ酢酸などの細胞によるROS除去代謝を阻害する薬剤の添加等が挙げられる。親株と比較してROS耐性が向上しているものをROS耐性株として選択する。必要に応じて、複数の異なるストレス条件に細胞を暴露し、ROS耐性の程度を評価し、様々なROSストレス環境下においてより強いROS耐性を示す株を選択してもよい。
工程3において、ROS耐性株からの候補遺伝子の抽出は、例えばRNA-Seq解析を用いて行うことができる。解析は、発現解析(親株に比して発現量が抑制されている遺伝子の抽出)と変異解析(変異によって機能喪失している可能性が高い遺伝子の抽出)
を組み合わせて実施することが好ましい。

[第2の試験:機能評価]

工程1において、内因性遺伝子の機能低下をもたらす「改変」は、「1.活性酸素種(ROS)耐性を有する植物細胞」で説明した、いずれの「改変」でもよい。好ましくは、「改変」は、内因性遺伝子の機能喪失をもたらすゲノム配列上の変異であり、より好ましくは、内因性遺伝子の発現を破壊する変異であり、例えば、内因性遺伝子のORF領域における1又は2以上のインデルである。
前記「改変」を植物細胞に導入する方法も、「1.活性酸素種(ROS)耐性を有する植物細胞」で説明した方法を使用することができる。例えば、部位特異的ヌクレアーゼやデアミナーゼなどによるゲノム編集、オリゴヌクレオチド指定突然変異導入、RNA干渉、アンチセンスやリボザイムの利用などが挙げられる。なかでも、簡便さと効率の点から、部位特異的ヌクレアーゼによるゲノム編集、とくに標的遺伝子のORF領域におけるインデルの導入が好ましい。
3.2 ROS耐性関連遺伝子の塩基配列
本発明の「ROS耐性関連遺伝子」の好適な例として、配列番号1~8のいずれかに示される塩基配列(cDNA配列)を含む遺伝子を挙げることができる。本発明の「ROS耐性関連遺伝子」は前記配列に限定されず、当該塩基配列と高い配列同一性を有する塩基配列を有する遺伝子も、その機能低下が植物にROS耐性を付与する限り、本発明の「ROS耐性関連遺伝子」に包含される。
本発明の「ROS耐性関連遺伝子」の好適な例として、配列番号1~8のいずれかに示される塩基配列(cDNA配列)を含む遺伝子を挙げることができる。本発明の「ROS耐性関連遺伝子」は前記配列に限定されず、当該塩基配列と高い配列同一性を有する塩基配列を有する遺伝子も、その機能低下が植物にROS耐性を付与する限り、本発明の「ROS耐性関連遺伝子」に包含される。
例えば、配列番号1~8のいずれかに示される塩基配列と50%以上、60%以上、70%以上、好ましくは80%以上、より好ましくは90%以上、さらに好ましくは95%以上、96%以上、97%以上、98%以上、99%以上の配列同一性を有し、かつ、その機能低下が植物にROS耐性を付与する遺伝子もまた、本発明の「ROS耐性関連遺伝子」に包含される。
配列番号1~8のいずれかに示される塩基配列を含む(好ましくは、からなる)遺伝子とストリンジェントな条件下でハイブリダイズしうる遺伝子も、その機能低下が植物にROS耐性を付与する遺伝子もまた、本発明の「ROS耐性関連遺伝子」に包含される。
ストリンジェントな条件としては、例えば、DNAを固定したナイロン膜を、6×SSC(1×SSCは塩化ナトリウム8.76g、クエン酸ナトリウム4.41gを1リットルの水に溶かしたもの)、1%SDS、100μg/mlサケ精子DNA、0.1%ウシ血清アルブミン、0.1%ポリビニルピロリドン、0.1%フィコールを含む溶液中で65℃にて20時間プローブとともに保温してハイブリダイゼーションを行う条件を挙げることができるが、これに限定されるわけではない。当業者であれば、このようなバッファーの塩濃度、温度等の条件に加えて、その他のプローブ濃度、プローブの長さ、反応時間等の諸条件を加味し、ハイブリダイゼーションの条件を設定することができる。ハイブリダイゼーション後の洗浄条件として、例えば、「2×SSC、0.1%SDS、42℃」、「1×SSC、0.1%SDS、37℃」、よりストリンジェントな条件としては、例えば、「1×SSC、0.1%SDS、65℃」、「0.5×SSC、0.1%SDS、50℃」等の条件を挙げることができる。
「ROS耐性関連遺伝子」は、好ましくは、ヒノキ科、マツ科、フトモモ科、又はカバノキ科のいずれかの植物由来の遺伝子である。
本発明の「ROS耐性関連遺伝子」の推定ORFは、配列番号9~16に示され、それぞれ配列番号17~24に示される推定アミノ酸配列をコードする。本発明の「ROS耐性関連遺伝子」には、配列番号17~24と高い相同性を有するアミノ酸配列をコードする遺伝子も、その機能低下が植物にROS耐性を付与する限り、本発明の「ROS耐性関連遺伝子」に包含される。
例えば、配列番号17~24に示されるいずれかのアミノ酸配列と80%以上、好ましくは90%以上、より好ましくは95%以上、さらに好ましくは、96%以上、97%以上、98%以上、99%以上の相同性を有するアミノ酸配列をコードし、かつ、その機能低下が植物にROS耐性を付与する遺伝子もまた、本発明の「ROS耐性関連遺伝子」に包含される。
配列番号1~8に示されるROS耐性関連遺伝子のcDNA配列、及び、配列番号9~16に示されるROS耐性関連遺伝子の推定ORFの塩基配列、ならびに前記配列に対応したRNA配列は、その一部を、ROS耐性関連遺伝子を増幅するためのプライマーや、ゲノム編集のためのガイドRNA配列として利用することができる。
例えば、配列番号1~8もしくは配列番号9~16に示されるいずれかの塩基配列、又は前記配列に相補的な塩基配列中の連続した17~25塩基を含むRNAは、ROS耐性関連遺伝子のゲノム編集のためのガイドRNAとして利用できる(但し、前記配列番号中、TはUと読み替える)。そのようなガイドRNAの一例は、配列番号25~32に示される(但し、前記配列番号中、TはUと読み替える)。
また、配列番号1~8もしくは配列番号9~16に示されるいずれかの塩基配列、又は前記配列に相補的な塩基配列中の連続した17~25塩基を含むDNAは、ROS耐性関連遺伝子を特異的に増幅するためのプライマーとして利用できる。そのようなプライマーの一例は、配列番号33~48に示される。
4.植物におけるCO2固定量の増大
前述のとおり、環境ストレスの多くは、ROSを介して、植物の光合成効率を低下させる要因となっている。植物のROS耐性の向上は、環境ストレスによる光合成効率の低下を防止し、これにより、CO2固定量の増大をもたらす。本発明は、前記ROS耐性関連遺伝子を利用することで、植物体のCO2固定量を増大させる方法、及び、CO2固定量が増大した植物の作製方法を提供する。
前述のとおり、環境ストレスの多くは、ROSを介して、植物の光合成効率を低下させる要因となっている。植物のROS耐性の向上は、環境ストレスによる光合成効率の低下を防止し、これにより、CO2固定量の増大をもたらす。本発明は、前記ROS耐性関連遺伝子を利用することで、植物体のCO2固定量を増大させる方法、及び、CO2固定量が増大した植物の作製方法を提供する。
本発明にかかる、植物体のCO2固定量を増大させる方法は、ROS耐性関連遺伝子の少なくとも1つについて、その機能低下をもたらす改変を行い、前記植物細胞から植物体を生成させることを特徴とする。
本発明にかかる、CO2固定量が増大した植物の作製方法は、ROS耐性関連遺伝子の少なくとも1つについて、その機能低下をもたらす改変を含む植物細胞を取得し、前記植物細胞から植物体を生成させることを特徴とする。
使用するROS耐性関連遺伝子は、上記3.1に規定した方法で特定されたものであれば、特に限定されない。ROS耐性関連遺伝子の好適な例は、上記3.2に記載した遺伝子であり、例えば、以下の(a)又は(b)の遺伝子を挙げることができる:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物の活性酸素種(ROS)耐性をもたらす遺伝子。

「機能低下をもたらす改変」や、「改変」の方法については、「1.活性酸素種(ROS)耐性を有する植物細胞」に記載したとおりである。
本発明の方法で作製されたCO2固定量が増大した植物は、地球温暖化等の環境問題にとって有用である。また、培養細胞(カルス)のゲノム改変により、ROS耐性関連遺伝子のスクリーニングから評価を行う本発明の方法は、植物体まで育てて判断する従来の突然変異育種とは異なり、短期間で目的とするROS耐性植物を育種することができる。
以下、参考例及び実施例を用いて、本発明について具体的に説明するが、本発明はこれらの実施例に限定されるものではない。
参考例1:ROS耐性関連遺伝子の特定
1.RNA-seq解析による候補遺伝子の抽出
ROS耐性変異株を誘導し、特にROS耐性能の高い変異株について、RNA-seq解析により耐性に関連する遺伝子候補を抽出した。

スギ(Cryptomeria Japonica)の培養細胞(カルス)に変異処理を行い、ランダムに変異を導入した変異細胞ライブラリーを取得した。ライブラリーを選択培地に塗布し、ROSストレスを付与して培養を行うことで、ROS耐性変異株をライブラリーより選抜した。
ROS耐性株と親株の配列をRNA-seqにより比較し、ROSストレスに対して負の制御応答を行う転写因子、又は親株に比べて有意に発現抑制されている転写因子を抽出した(61遺伝子抽出)。さらに、ROS耐性変異株の変異箇所を特定し、変異の確認された遺伝子の中から機能損失を伴う可能性が高い変異が導入された遺伝子を抽出した(21遺伝子抽出)。抽出された遺伝子のなかからより確度が高いと思われる31遺伝子を選択し、次の段階のターゲットに設定した。
2.ノックアウトによるROS耐性関連遺伝子の特定
RNA-seq解析で抽出された31遺伝子をゲノム編集によりノックアウトすることで、スギカルスのROSストレス耐性能が向上する遺伝子(SR10、SR11、SR13、SR14、SR15、SR17、SR24、SR25)を特定した。特定した8遺伝子の配列情報を下表及び配列表に示す。
RNA-seq解析で抽出された31遺伝子をゲノム編集によりノックアウトすることで、スギカルスのROSストレス耐性能が向上する遺伝子(SR10、SR11、SR13、SR14、SR15、SR17、SR24、SR25)を特定した。特定した8遺伝子の配列情報を下表及び配列表に示す。
8遺伝子のうちSR11、SR13、SR14、SR17の4遺伝子については、塩基配列が90.7-100%一致する公知遺伝子が見出されたが、当該遺伝子のノックアウト/ノックダウンに関する情報やROS耐性との関連を示す報告は見出されなかった(SR11の塩基配列は、GenBank AK408222.1で登録されている遺伝子と99.7%の配列同一性を有する。SR13の塩基配列は、GenBank: KY010969.1で登録されている遺伝子と90.7%の配列同一性を有する。SR14の塩基配列は、GenBank: AK414819.1で登録されている遺伝子と100%の配列同一性を有する。SR17の塩基配列はGenBank: AK413080.1及びGenBank: AK416259.1で登録されている遺伝子と100%の配列同一性を有する)。他の4つの遺伝子(SR10、SR15、SR24、SR25)については、塩基配列が類似する(同一性80%以上の)遺伝子は見出されなかった。
実施例1: ROS耐性を有する植物の作製
1.スギカルス(不定胚形成細胞)の培養
本実施例においては、Cryptomeria Japonicaの不定胚形成能を有するカルス(以下、スギカルス)を使用した。

スギカルスの培養は1/2MD培地で行い、1/2MD培地の組成は下記の通りである。1.315g/L Murashige & Skoog Medium Mod. No.3B[Duchefa Biochemie社製]、30g/Lショ糖、2μM 2,4-ジクロロフェノキシ酢酸、0.5g/L グルタミン、1g/L カゼイン加水分解物[Casamino Acid,Vitamin Assay /Difco社製]。なお、培地はpH5.6~5.8に調整し、固形培地には4g/L ゲルライトもしくは10g/L Agarを添加した。培養は無菌的に行い、培養温度は25℃とした。スギカルスの継代培養は固形培地にて行い、1~2週間に一度の頻度で継代を行った。
2.ゲノム編集(CRISPR/Cas9システム)を用いたターゲット遺伝子の破壊
・ゲノム編集によるターゲット遺伝子破壊法の概要
ターゲット遺伝子の破壊にはCRISPR/Cas9システムを使用した。具体的には、Streptococcus pyogenes由来のSpCas9とターゲット遺伝子の特定部位に対して相補的な20塩基の塩基配列(以下、ガイド配列)を含むガイドRNA(以下、gRNA)を発現するベクターをスギカルスに導入し、Cas9タンパクによるターゲット部位の二本鎖DNAの切断後に起こるDNA修復過程で生ずる修復エラー(塩基の欠失、挿入等)を誘導した。
・ゲノム編集によるターゲット遺伝子破壊法の概要

SR10遺伝子用のガイド配列(配列番号25)を挿入したゲノム編集ベクターをpGECj-SR10とし、SR11遺伝子用のガイド配列(配列番号26)を挿入したゲノム編集ベクターをpGECj-SR11、SR13遺伝子用のガイド配列(配列番号27)を挿入したゲノム編集ベクターをpGECj-SR13、SR14遺伝子用のガイド配列(配列番号28)を挿入したゲノム編集ベクターをpGECj-SR14、SR15遺伝子用のガイド配列(配列番号29)を挿入したゲノム編集ベクターをpGECj-SR15、SR17遺伝子用のガイド配列(配列番号30)を挿入したゲノム編集ベクターをpGECj-SR17、SR24遺伝子用のガイド配列(配列番号31)を挿入したゲノム編集ベクターをpGECj-SR24、SR25遺伝子用のガイド配列(配列番号32)を挿入したゲノム編集ベクターをpGECj-SR25とした。
・アグロバクテリウムへのゲノム編集用ベクターの導入
形質転換用のアグロバクテリウムとしてRhizobium radiobacter GV3101株を使用し、GV3101株のElectro-competent cell [lifeasible社製]に対して、エレクトロポレーション法によりpGECj(-SR10,-SR11,-SR13,-SR14,-SR15,-SR17,-SR24,-SR25)を導入した。なお、GV3101株の培養にはリファンピシン25μg/mL 及びゲンタマイシン25μg/mLを添加したYEB培地(5g/L ペプトン、1g/L Yeast Extract、5g/L Beef Extract、5g/L ショ糖、0.5g/L 硫酸マグネシウム七水和物)を使用した。pGECj導入株の培養には100μg/mLのスペクチノマイシンも添加した。GV3101株及びその形質転換体はいずれも28℃、暗所にて培養した。

・アグロバクテリウム法によるスギカルスへのゲノム編集カセットの導入
アグロバクテリウムを用いたスギカルスの形質転換手順は「形質転換プロトコール[植物編](化学同人)P.291-292」に従った。

まず、1/2MD培地に50μMアセトシリンゴンを添加した培地(以下、共存培養培地とする)にpGECjベクターを保有するGV3101株をOD600=0.15となるように懸濁した。上記懸濁液20mLに対して1gのスギカルスを添加・懸濁した。本懸濁液を25℃、120rpmにて20分間振とうした。振とう後の懸濁液10mLをブフナー漏斗にセットした滅菌ろ紙上に回収(真空ポンプを使用)した。回収細胞を含む上記ろ紙を、共存培養培地5.5mLを添加した滅菌済みろ紙(3枚重ね)上に乗せて28℃、暗所にて培養(共存培養)した。
共存培養後のスギカルスを40mLの1/2MD液体培地にろ紙ごと懸濁し、スギカルス(1g分)を懸濁液として回収した。遠心分離機を用いて、回収したカルスを40mLの1/2MD液体培地にて3回洗浄した(150×g、1分、25℃)。
上記洗浄後のスギカルスを10mg/Lメロペネムを含む1/2MD培地(以下、除菌培地)40mLに懸濁した後、懸濁液10mLをブフナー漏斗にセットした滅菌ろ紙上に回収(真空ポンプを使用)した。上記スギカルスを回収したろ紙を固形除菌培地に置床し、25℃で3日間培養後、ろ紙ごと新たな固形除菌培地に移植し、再び25℃にて2週間培養した。
その後、上記スギカルスを50mg/L カナマイシン及び10mg/Lメロペネムを含む1/2MD培地(以下、選抜培地)にろ紙ごと移植した。移植後、形質転換体がコロニーを形成するまで選抜培地で培養し、培養期間中は2週間間隔で新鮮な選抜培地に継代した。
選抜培地で生育してきた形質転換体をピックアップし、これを形質転換済カルスとした。

3.形質転換済カルスの純化及びスクリーニング
形質転換済カルスをできるだけひとつひとつの細胞が分離するように1/2MD液体培地で懸濁後、50~100mg-cells/10mLとなるように調整した。懸濁液10mLをブフナー漏斗にセットした滅菌ろ紙上に回収(真空ポンプを使用)した。上記形質転換済みカルスを回収したろ紙を過酸化水素2mMもしくはメナジオン30μMもしくはパラコート1μMを添加した1/2MD固形培地に置床し、25℃で培養を行った。培養によって生育してきたクローンをピックアップし、これをゲノム編集候補株とした。

4.ゲノム編集候補株のターゲット遺伝子配列変異の確認
・カルスからのゲノムDNAの抽出
ゲノム編集候補株カルス及び親株カルスの細胞破砕及びゲノムDNAの抽出にはBioMasherII[ニッピ社製]及びKANEKA Easy DNA Extraction Kit version 2[カネカ社製]を用いた。KANEKA Easy DNA Extraction Kit version 2に付属のSolution A 100μLとSolutionAと同程度の容量のカルスを懸濁後、バイオマッシャーにて10~20秒程度破砕を行い、その後のDNA抽出ステップはKANEKA Easy DNA Extraction Kit version 2に従った。
・カルスからのゲノムDNAの抽出
ゲノム編集候補株カルス及び親株カルスの細胞破砕及びゲノムDNAの抽出にはBioMasherII[ニッピ社製]及びKANEKA Easy DNA Extraction Kit version 2[カネカ社製]を用いた。KANEKA Easy DNA Extraction Kit version 2に付属のSolution A 100μLとSolutionAと同程度の容量のカルスを懸濁後、バイオマッシャーにて10~20秒程度破砕を行い、その後のDNA抽出ステップはKANEKA Easy DNA Extraction Kit version 2に従った。
・PCRによるターゲット領域の増幅
抽出したゲノムDNAを鋳型として、各ターゲット遺伝子のガイド配列領域を挟み込むように設計したプライマーセット(表3)を用いてPCRを行った。PCR時のDNAポリメラーゼとしてMightyAmp DNA Polymerase Ver.3[タカラバイオ社製]を使用し、変性温度や伸長温度はキットの条件に従い、アニーリング温度は各プライマーのTm値に応じて設定した。

・制限酵素を用いたターゲット領域の配列変異の有無判定
上記プライマーセットを用いたPCRにより増幅されたDNA断片に対して制限酵素処理を行うことでゲノム編集に伴うターゲット遺伝子上の配列変異の有無の検出を行った。親株由来のDNA断片は各遺伝子のガイド配列部分に設計した制限酵素切断部位で制限酵素による切断を受けるが、ゲノム編集を受けたクローンはガイド配列上の制限酵素切断部位に配列変異が生じるために該当部位が制限酵素による切断を受けなくなるはずである。従って、PCRによって増幅されたターゲット領域DNAの制限酵素による切断パターンが親株と異なるクローンはゲノム編集に伴うターゲット領域の配列変異が生じたクローンであると判断できる。
上記プライマーセットを用いたPCRにより増幅されたDNA断片に対して制限酵素処理を行うことでゲノム編集に伴うターゲット遺伝子上の配列変異の有無の検出を行った。親株由来のDNA断片は各遺伝子のガイド配列部分に設計した制限酵素切断部位で制限酵素による切断を受けるが、ゲノム編集を受けたクローンはガイド配列上の制限酵素切断部位に配列変異が生じるために該当部位が制限酵素による切断を受けなくなるはずである。従って、PCRによって増幅されたターゲット領域DNAの制限酵素による切断パターンが親株と異なるクローンはゲノム編集に伴うターゲット領域の配列変異が生じたクローンであると判断できる。
SR10及びSR25遺伝子のターゲット領域の配列変異有無の判定には制限酵素TaqI[タカラバイオ社製]を使用し、65℃で3時間制限酵素処理を行った。SR13及びSR14遺伝子のターゲット領域の配列変異有無の判定には制限酵素Hpy188I[New England Biolabs社製]を使用し、37℃で3時間制限酵素処理を行った。SR11及びSR17遺伝子のターゲット領域の配列変異有無の判定には制限酵素HaeIII[New England Biolabs社製]を使用し、37℃で3時間制限酵素処理を行った。SR15遺伝子のターゲット領域の配列変異有無の判定には制限酵素NlaIII[New England Biolabs社製]を使用し、37℃で3時間制限酵素処理を行った。SR24遺伝子のターゲット領域の配列変異有無の判定には制限酵素AluI[タカラバイオ社製]を使用し、37℃で3時間制限酵素処理を行った。なお、ターゲット領域のPCR産物及び制限酵素処理後のPCR産物の確認は、TAEバッファー(40mM Tris-acetate,1mM EDTA)を用いたアガロースゲル電気泳動にて行った。
ターゲット遺伝子のガイド配列上に配列変異の認められたクローンをゲノム編集株とし、SR10遺伝子に配列変異が認められたゲノム編集株を#SR10、SR11遺伝子に配列変異が認められたゲノム編集株を#SR11、SR13遺伝子に配列変異が認められたゲノム編集株を#SR13、SR14遺伝子に配列変異が認められたゲノム編集株を#SR14、SR15遺伝子に配列変異が認められたゲノム編集株を#SR15、SR17遺伝子に配列変異が認められたゲノム編集株を#SR17、SR24遺伝子に配列変異が認められたゲノム編集株を#SR24、SR25遺伝子に配列変異が認められたゲノム編集株を#SR25と称した。
各ゲノム編集株の配列変異を確認した結果を図2(#SR10)、図3(#SR11)、図4(#SR13)、図5(#SR14)、図6(#SR15)、図7(#SR17)、図8(#SR24)、図9(#SR25)に示した。いずれの遺伝子のゲノム編集体も制限酵素処理後のPCR産物の電気泳動パターンが親株と異なっており、各遺伝子のターゲット領域に配列変異が生じていることが確認できた。
5.ゲノム編集株のROSストレス耐性評価
ゲノム編集株のROSストレス耐性度の評価は、ROSストレスにさらした時の生育度を親株と比較することで判定した。ストレス耐性度判定のために直接的なROS源として過酸化水素を使用し、ROS発生剤としてパラコート及びメナジオンを使用した。

具体的な評価方法としては、親株の生育が完全に阻止される濃度の過酸化水素(2mM)もしくはメナジオン(30μM)もしくはパラコート(1μM)を添加した1/2MD固形培地及びROS源を添加していない通常の1/2MD培地(以下、Control区)にゲノム編集株及び親株を置床し、25℃にて2週間培養を行ったときの生育度を比較した。
各種培地での生育応答の結果を図10に示した。親株はControl区(図10-A)では正常に生育するのに対して、ROSストレスを加えた試験区(図10-B,C,D)においては完全に生育が阻害されていた。一方で、ゲノム編集株は親株とは異なりROSストレスを加えた試験区(図10-B,C,D)においても生育を示したことから、#SR10株、#SR11株、#SR13株、#SR14株、#SR15株、#SR17株、#SR24株、#SR25株いずれもROSストレス耐性能が向上したと判断できる。
6.スギカルスの再分化方法
・スギカルスからの不定胚誘導
直径5mm程度のサイズに取り分けたスギカルス塊をCOM培地に置床し、25℃、暗所にて6~8週間程度培養した。なお、COM培地の組成は表4に示した。
・スギカルスからの不定胚誘導

・不定胚からの植物体再生
ピンセットで不定胚をつまみ取りGD培地(20mm厚シャーレ)に置床した。GD培地に置床後、25℃、16時間日長、照度約2,000luxにて培養を行った。約6~8週間程度培養後に得られた発芽個体を、GR培地の入った培養瓶に移植し、2~3cmもしくはそれ以上のサイズの植物体になるまで25℃、16時間日長、照度約2,000luxにて培養を行った。
なお、GD培地を表5に、GR培地の組成は表6に示した。
ピンセットで不定胚をつまみ取りGD培地(20mm厚シャーレ)に置床した。GD培地に置床後、25℃、16時間日長、照度約2,000luxにて培養を行った。約6~8週間程度培養後に得られた発芽個体を、GR培地の入った培養瓶に移植し、2~3cmもしくはそれ以上のサイズの植物体になるまで25℃、16時間日長、照度約2,000luxにて培養を行った。
なお、GD培地を表5に、GR培地の組成は表6に示した。
ゲノム編集カルスおよび親株カルスの再分化処理によって得られた再分化個体の様子を図11に示した。#SR10、#SR11、#SR14、#SR15、#SR17、#SR24、#SR25において再分化個体の発生を確認できた。
・ポット培養への馴化
培養瓶(GR培地)で育成した植物体を瓶から取り出した後、植物体についた培地を洗い流し、古い根を消毒したハサミで切除した。定植後の発根を促すため、根と茎の境界付近が漬かるように原液のオキシベロン [バイエルクロップサイエンス社製]で10秒処理した。オキシベロン処理後の植物体をココピート:もみ殻:もみ殻燻炭=80:20:3で配合した用土が入ったポットに定植し、用土を十分に湿らせた後、ポットをチャック付き袋に入れて乾燥防止処理を行った。定植した苗は、チャック付き袋に入れた状態で25℃、16時間日長、照度約2,000~5,000lux程度の条件下で約3週間育成することでポット培養に馴化させた。
培養瓶(GR培地)で育成した植物体を瓶から取り出した後、植物体についた培地を洗い流し、古い根を消毒したハサミで切除した。定植後の発根を促すため、根と茎の境界付近が漬かるように原液のオキシベロン [バイエルクロップサイエンス社製]で10秒処理した。オキシベロン処理後の植物体をココピート:もみ殻:もみ殻燻炭=80:20:3で配合した用土が入ったポットに定植し、用土を十分に湿らせた後、ポットをチャック付き袋に入れて乾燥防止処理を行った。定植した苗は、チャック付き袋に入れた状態で25℃、16時間日長、照度約2,000~5,000lux程度の条件下で約3週間育成することでポット培養に馴化させた。
本発明によれば、植物のROS耐性を向上させ、そのCO2固定量を増大させることができる。従って、本発明は、地球環境やエネルギー問題の解決に有用である。

- 活性酸素種(ROS)耐性を有する植物細胞であって、以下の(a)~(c)のいずれかの内因性遺伝子の少なくとも1つについて、当該遺伝子の機能低下をもたらす改変を含む、前記植物細胞:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、
(c)配列番号1~8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズし、その機能低下が植物のROS耐性をもたらす遺伝子。 - 前記内因性遺伝子の機能低下をもたらす改変が、前記内因性遺伝子の機能喪失をもたらすゲノム配列上の変異である、請求項1に記載の植物細胞。
- 前記内因性遺伝子の機能低下をもたらす改変が、前記内因性遺伝子の発現を低下させるか、又は発現を破壊する変異である、請求項1に記載の植物細胞。
- 前記内因性遺伝子の機能低下をもたらす改変が、前記内因性遺伝子のORF領域における1又は2以上のインデルである、請求項1に記載の植物細胞。
- 請求項1~4のいずれか1項に記載の植物細胞で構成される植物体又はその一部。
- 植物体の一部が、カルス、植物組織、植物組織培養物、種子、果実、葉、茎、幹、根、及び花からなる群より選ばれるいずれかである、請求項5に記載の植物体又はその一部。
- 植物体のCO2固定量が増大している、請求項5又は6に記載の植物体又はその一部。
- 以下の(a)~(c)のいずれかの遺伝子:
(a)配列番号1、3、5、7及び8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1、3、5、7及び8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物の活性酸素種(ROS)耐性をもたらす遺伝子、
(c)配列番号1、3、5、7及び8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズし、その機能低下が植物のROS耐性をもたらす遺伝子。 - 植物が、ヒノキ科、マツ科、フトモモ科、及びカバノキ科から選ばれるいずれかの植物である、請求項1~4のいずれか1項に記載の植物細胞、請求項5~7のいずれか1項に記載の植物体又はその一部、あるいは請求項8に記載の遺伝子。
- CO2固定量が増大した植物の作製方法であって、活性酸素種(ROS)耐性関連遺伝子の少なくとも1つについて、その機能低下をもたらす改変を含む植物細胞を取得し、前記植物細胞から植物体を生成させることを特徴とし、
前記ROS耐性関連遺伝子が、以下の(a)~(c)のいずれかである、前記方法:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、
(c)配列番号1~8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズし、その機能低下が植物のROS耐性をもたらす遺伝子。 - 植物体のCO2固定量を増大させる方法であって、活性酸素種(ROS)耐性関連遺伝子の少なくとも1つについて、その機能低下をもたらす改変を行い、前記植物細胞から植物体を生成させることを特徴とし、
前記ROS耐性関連遺伝子が、以下の(a)~(c)のいずれかである、前記方法:
(a)配列番号1~8のいずれかで示される塩基配列を含む遺伝子、
(b)配列番号1~8のいずれかで示される塩基配列と80%以上の配列同一性を有する塩基配列を含み、その機能低下が植物のROS耐性をもたらす遺伝子、
(c)配列番号1~8のいずれかで示される塩基配列を含む遺伝子とストリンジェントな条件下でハイブリダイズし、その機能低下が植物のROS耐性をもたらす遺伝子。 - 植物が、ヒノキ科、マツ科、フトモモ科、及びカバノキ科から選ばれるいずれかの植物である、請求項10又は11に記載の方法。
