Abstract

본 발명은 헤어핀 DNA를 이용한 표적 핵산 검출용 조성물 및 이를 이용한 표적 핵산 검출방법에 관한 것으로서, 표적 핵산에 의한 TMSD 반응을 효과적으로 개시하고, DNA 하이드로겔을 이용함에 따라 핵산의 증폭 없이도 미량의 표적 핵산을 높은 민감도와 정확도로 검출할 수 있는 방법을 제공할 수 있다.

Description

표적 핵산 검출용 조성물 및 이를 이용한 표적 핵산의 검출 방법
본 발명은 표적 핵산 검출용 조성물 및 이를 이용한 표적 핵산의 검출 방법에 관한 것이다.
생물학적 시료로부터 핵산을 추출하여 특정 염기서열을 갖는 핵산(nucleic acid), 즉 표적 핵산을 검출하는 방법은 병원성 질병이나 유전성 질병의 진단에 다양하게 활용된다.
생물학적 시료로부터 추출된 핵산은 극미량이기 때문에 정확한 분석을 위해서는 추출된 핵산을 증폭하는 것이 필요하다. 핵산의 다양한 증폭 기술로서 표적 핵산의 서열 증폭, 프로브 분자 자체를 증폭시키는 프로브 증폭, 복합 프로브 또는 연결 프로브에 의한 각 프로브가 나타내는 신호를 증가시키는 신호 증폭이 있다.
그 중에서도 중합효소연쇄반응(PCR, polymerase chain reaction)은 가장 광범위하게 사용되고 있는 핵산의 증폭 방법이다. 상보적 서열의 각 가닥(strand)을 주형으로 사용하고, 프라이머(primer)를 이용하여 DNA의 합성을 반복적으로 진행함으로써, 상보적 서열의 복제본이 합성된다.
PCR 과정을 수행하기 위해서는 미리 프로그램된 열 순환 장비(thermal cycling instrument)를 필요로 하기 때문에 비용이 많이 들고, 특이성이 비교적 낮을 뿐 아니라, 각 사이클 시 표적온도에 도달하기 위한 지연 시간이 필요하므로 증폭 반응이 완료될 때까지 장시간이 필요하며, 결과를 재현하기 위해서는 수행 단계를 극도로 표준화시켜야 하는 단점이 있다. 또한 실시간 검출 모니터링이 가능한 실시간 PCR(Real-time PCR)은 신속한 진단이 가능하지만 보다 고도의 기술을 필요로 하므로 Real-time PCR을 수행하는 데에는 경제적인 측면에서 여전히 한계가 존재한다.
이에 대한 개선책으로 SDA(strand displacement amplification), NASBA(nucleic acid sequence-based amplification), TMA(transcriptionMediated amplification) 등의 등온 증폭법(isothermal amplification)이 제안되었다. 등온 증폭법은 반응 온도를 변화시킬 필요 없이 단일 온도(상온 또는 65 ℃이하의 온도)에서 표적 핵산의 증폭이 가능하므로 고가의 온도조절장치를 필요로 하지 않으며, 일반적인 PCR에서는 구현이 어려운 현장진단이 용이하다는 장점이 있다.
그러나 SDA 방법에 따른 DNA 증폭은 정해진 특정의 제한효소 부위가 존재해야 하므로 응용성이 제한되다는 단점이 있다. 또한 NASBA 및 TMA와 같은 전사-기초 증폭방법은 프라이머에 의한 중합효소 프로모터 서열과 증폭 생성물의 결합이 필요하며, 이 과정은 비특이적 증폭반응이 일어나는 문제가 있다. 아울러, 이 역시 가격이 비싼 효소를 사용하기 때문에 경제적 부담이 크다는 단점이 있으며, 효소를 안정화 시키기 위한 물질이 추가적으로 사용됨에 따라 안정성 및 민감도가 저하되는 부작용이 따를 수 있다.
이에 효소 및 효소를 안정화시키기 위한 추가적인 화학 물질 없이도 표적 핵산을 효과적으로 검출할 수 있는 방법에 대한 개발이 요구되고 있다.

상기와 같은 문제점을 해결하기 위하여 본 발명은 효소 및 효소를 안정화시키는 추가적인 화학 물질 없이도 표적 핵산을 효과적으로 검출할 수 있어 경제적이며, 핵산의 증폭에 소요되는 시간이 불필요하여 빠르게 핵산 검출이 가능하므로 현장 진단에 유리한 표적 핵산 검출 장치를 제공하는 것을 목적으로 한다.
또한 본 발명은 DNA 표적뿐만 아니라 RNA 표적에서도 높은 정확도와 민감도로 검출이 용이한 표적 핵산 검출용 조성물 및 이를 이용한 검출 방법을 제공하는 것을 목적으로 한다.
또한 본 발명은 간편한 과정을 통해 높은 민감도, 선택성 및 신속성으로 표적 핵산을 검출할 수 있는 표적 핵산 검출용 조성물과 이를 이용한 표적 핵산의 검출 방법을 제공하는 것을 목적으로 한다.
상기 목적을 달성하기 위하여 본 발명에 따른 표적 핵산 검출용 조성물은 표적 핵산 결합 서열을 포함하는 제1토홀드(toehold) 영역을 포함하고, 적어도 하나 이상의 말단에 리간드가 결합된 제1헤어핀 DNA; 상기 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 단일가닥으로 이루어진 X영역을 포함하고, 적어도 하나 이상의 말단에 소광체(Quencher)가 결합된 제2헤어핀 DNA; 상기 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 제2헤어핀 DNA와 상보적 결합 가능한 염기서열을 포함하고, 적어도 하나 이상의 말단에 소광체가 결합된 제3헤어핀 DNA; 및 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체;를 포함하고, 상기 X영역 및 X'영역은 상보적으로 결합되는 것을 특징으로 한다.
본 발명의 일 양태에 있어서, 상기 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA는 표적 핵산에 의해 연쇄적으로 자기 조립되어 Y자 형태의 Y-DNA 자기조립체를 형성할 수 있다.
본 발명의 일 양태에 있어서, 상기 Y-DNA 자기조립체의 각 말단은 상기 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성할 수 있다.
본 발명의 일 양태에 있어서, 상기 형광 복합체는 제1헤어핀 DNA의 리간드와 상호 작용하는 수용체가 결합된 형광 물질을 포함할 수 있다.

본 발명의 일 양태에 있어서, 상기 표적 핵산의 검출 방법은, a) 표적 파장 영역에서 표적 핵산 검출용 조성물의 최대 형광 세기 PL 1을 측정하는 단계; b) 표적 핵산을 포함하거나 포함하지 않는 분석시료와 상기 표적 핵산 검출용 조성물을 혼합하는 단계; c) 표적 파장 영역에서 상기 표적 핵산 검출용 조성물이 혼합된 분석시료의 최대 형광 세기 PL 2를 측정하는 단계; 및 d) 상기 PL 1과 PL 2를 비교하여 표적 핵산의 존재 유무를 판단하는 단계;를 포함할 수 있다.
본 발명의 일 양태에 있어서, 상기 표적 핵산의 검출 방법은, i) 표적 핵산을 포함하는 분석시료에 상기 표적 핵산 검출용 조성물이 혼합되어, 상기 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA가 표적 핵산에 의해 연쇄적으로 자기 조립된 Y자 형태의 Y-DNA 자기조립체를 형성하는 단계; 및 ii) 상기 Y-DNA 자기조립체의 각 말단은 상기 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성하는 단계;를 포함하며, 상기 ii)단계에서 하이드로겔의 말단은 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체의 형광 공명 에너지가 상기 Y-DNA 자기조립체의 소광체로 이동하여 하기 관계식 1을 만족하도록 형광의 세기가 약해지는 것을 특징으로 할 수 있다.

또한 본 발명은 상술한 표적 핵산 검출용 조성물을 이용한 표적 핵산을 정량하는 방법을 제공한다.
본 발명의 일 양태에 있어서, 상기 표적 핵산의 정량 방법은, 표적 핵산을 포함하거나 포함하지 않는 분석시료와 상기 표적 핵산 검출용 조성물을 혼합하는 단계; 표적 파장 영역에서 상기 표적 핵산 검출용 조성물이 혼합된 분석시료의 최대 형광 세기 PL 3을 측정하는 단계; 및 상기 PL 3과 표준 최대 형광 세기를 비교하여 표적 핵산의 양을 정량하는 단계;를 포함할 수 있다.
본 발명의 표적 DNA 검출용 조성물에 따르면, 표적 핵산의 존재 시, 1차적으로 표적 핵산의 촉매 작용에 의해 TMSD (toehold-mediated strand displacement)반응이 개시되어, Y-DNA 자기조립체의 수가 증폭된다. 2차적으로 Y-DNA 자기조립체와 단일가닥 DNA로 표면 개질된 형광 복합체가 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성함으로써 FRET 신호가 증폭된다. 이러한 두 증폭 과정에 의해 FRET 효율이 더욱 향상될 수 있어, 미량의 표적 핵산이라도 높은 정확도로 검출이 가능하다.
또한 본 발명은 불일치 염기쌍을 포함하는 헤어핀 DNA를 포함함에 따라 표적 핵산과 헤어핀 DNA의 TMSD 반응이 보다 용이하게 개시될 수 있어, 특히 RNA 표적 핵산에서도 비특이적 반응 없이, 높은 정확도로 표적 검출이 가능하다.
또한, 매우 짧은 시간에도 높은 FRET 효율을 보임에 따라 표적 핵산의 검출 시간을 크게 줄일 수 있으며, 이와 같은 우수한 검출 신속성으로 인하여 현장 진단 시 매우 유용하게 활용할 수 있다는 장점이 있다.
뿐만 아니라, 고가의 열 순환 장비와 효소가 필요하지 않음에 따라 비용을 절감할 수 있어 경제성이 우수하며, 효소가 필요하지 않아 이를 안정화시키기 위한 물질을 추가적으로 사용하지 않을 수 있어 조성물의 안정성 및 검출 민감도의 저하를 방지할 수 있어 좋다.
도 1a은 본 발명의 일 구현예에 따른 표적 핵산의 검출원리를 나타낸 모식도이다. 구체적으로 (a)는 표적 miRNA가 존재할 경우, miRNA는 Y-DNA 증폭반응을 촉매화하며, (b)는 표적 miRNA 존재에 따라 증폭된 Y-DNA는 DNA 하이드로겔을 형성하며 FRET 신호의 간극을 극대화하여 표적 핵산을 검출하는 원리를 나타낸 것이다.
도 1b는 표적 핵산이 존재하지 않는 경우 일어나는 반응에 대한 모식도로서, Y-DNA가 형성되지 않음에 따라 FRET현상이 나타나지 않는 것을 나타낸 것이다.

이때, 사용되는 기술 용어 및 과학 용어에 있어서 다른 정의가 없다면, 이 발명이 속하는 기술 분야에서 통상의 지식을 가진 자가 통상적으로 이해하고 있는 의미를 가지며, 하기의 설명 및 첨부 도면에서 본 발명의 요지를 불필요하게 흐릴 수 있는 공지 기능 및 구성에 대한 설명은 생략한다.
또한, 본 발명의 구성 요소를 설명하는 데 있어서, 제1, 제2, A, B, (a), (b) 등의 용어를 사용할 수 있다. 이러한 용어는 그 구성 요소를 다른 구성 요소와 구별하기 위한 것일 뿐, 그 용어에 의해 해당 구성 요소의 본질이나 차례 또는 순서 등이 한정되지 않는다.
본 발명자는 종래 표적 핵산을 검출하기 위하여 사용되어 온 PCR 및 등온 증폭법과 관련된 문제점을 인식하고, 고가의 열 순환 장비(thermal cycling instrument) 및 효소와 같은 추가적인 화학 물질 없이도 표적 핵산을 효과적으로 검출할 수 있는 방법에 대하여 거듭 연구한 끝에, 특정 염기서열을 가진 세 종류의 헤어핀 DNA(hairpin DNA)와 또 다른 특정 염기서열을 가진 DNA로 표면이 개질된 형광 복합체를 이용하여, 표적 핵산의 증폭 대신 헤어핀 DNA로부터 형성된 Y-DNA의 증폭을 통해 표적 핵산의 검출 효율을 크게 향상시킬 수 있음을 발견하여 본 발명을 완성하기에 이르렀다.
본 발명은 표적 핵산을 검출하기 위한 조성물로서, 상세하게는 표적 핵산과 상보적 결합 가능한 제1토홀드(toehold) 서열을 포함하고, 적어도 하나 이상의 말단에 리간드가 결합된 제1헤어핀 DNA; 상기 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 단일가닥으로 이루어진 X영역을 포함하고, 적어도 하나 이상의 말단에 소광체(Quencher)가 결합된 제2헤어핀 DNA; 상기 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 제2헤어핀 DNA와 상보적 결합 가능한 염기서열을 포함하고, 적어도 하나 이상의 말단에 소광체가 결합된 제3헤어핀 DNA; 및 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체;를 포함하고, 상기 X영역 및 X'영역은 상보적으로 결합되는, 표적 핵산 검출용 조성물에 관한 것이다.
상기 본 발명에 따른 표적 핵산 검출용 조성물은 분석시료 내에 존재하는 극미량의 표적 핵산에 대하여 효소를 이용한 증폭 없이도, TMSD 반응을 이용한 증폭 기술에 따라 신속하고 민감도 높은 핵산 검출 기술을 제공하는데 목적이 있다. 구체적으로 본 발명의 표적 핵산 검출용 조성물은 헤어핀 DNA를 포함하며, 헤어핀 DNA가 표적 핵산과 상보적 결합을 이루며 3차원 DNA 하이드로겔을 형성함으로써, FRET 신호의 변화를 통한 검출 방법을 제공할 수 있으며, 증폭 효율 및 감도가 현저히 향상된 고민감도의 핵산 검출 기술을 제공할 수 있다.
이하, 본 발명의 일 예에 따른 표적 핵산 검출용 조성물의 각 구성 요소에 대하여 보다 상세히 설명한다.
먼저, 본 발명의 일 예에 따른 표적 핵산(target nucleic acid)에 대하여 설명한다. 상기 표적 핵산은 검출하고자 하는 핵산 서열을 의미하고, 특정 염기서열을 가진 단일가닥 또는 이중가닥 형태의 DNA, RNA 또는 이들의 조합일 수 있다.
다음으로, 본 발명의 일 예에 따른 헤어핀 DNA(hairpin DNA)에 대하여 설명한다. 상기 헤어핀 DNA는 공통적으로 5'말단의 단일가닥 토홀드(toehold), 단일가닥의 스템(stem), 및 이중가닥의 스템(stem) 영역을 포함할 수 있다.
I. 제1헤어핀 DNA
구체적으로 제1헤어핀 DNA는 표적 핵산과 상보적으로 결합하는 서열(이하, '표적 핵산 결합서열'이라 함)을 포함하는 제1토홀드 영역을 포함하며, 적어도 하나 이상의 말단에 리간드가 결합된 것일 수 있다.
표적 핵산 결합서열은 표적 핵산이 갖는 서열과 적어도 일부분 상보적 결합이 가능한 서열인 것으로 이해될 수 있다. 구체적으로 상기 제1토홀드 영역은 A'서열을 포함하는 표적 핵산의 염기서열과 상보적으로 결합 가능한 A서열의 일부 또는 전부를 포함하는 것일 수 있다.
제1헤어핀 DNA의 일 말단 또는 양 말단에 결합된 리간드는 후술할 형광 복합체의 특정 수용체와 강한 상호 작용을 하며, 리간드와 수용체는 쌍을 이루어 특이적 결합을 형성할 수 있다. 상기 리간드-수용체 특이적 결합은 공유 결합 또는 비공유 결합을 통한 상호 작용을 의미하며, 구체적으로 예를 들어 항원 및 항체의 특이적 결합, 단일가닥 핵산 분자 및 이와 상보적 염기서열을 갖는 단일가닥 핵산 분자의 결합, 또는 이중가닥 DNA 및 이와 특이적으로 결합하는 단백질과의 결합일 수 있다.
보다 구체적으로 바이오틴 및 스트렙트아비딘, 호스라디쉬 퍼옥시다제 및 아비딘, 알칼라인 포스파타제 및 스트렙트아비딘, 또는 바이오틴 및 아비딘의 쌍으로 이루어진 결합일 수 있으나, 이에 특별히 제한되는 것은 아니다.
상기 리간드-수용체 특이적 결합을 통해 리간드를 포함하는 제1헤어핀 유래 Y-DNA 및 형광 복합체는 서로 인접하게 위치하게 되어, 형광 복합체가 발산하는 파장의 빛을 Y-DNA 자기조립체 내의 소광체가 흡수하여 소광 효과를 나타냄으로써, 형광 신호의 효과적인 감소를 유도할 수 있다. 이와 같이 형광 신호의 감소에 따른 정성 및 정량적 분석을 통해 표적 핵산을 검출하는 것이다.
본 발명에 따른 표적 핵산 검출용 조성물의 작동 원리는 다음과 같다.
분석시료 내 표적 핵산이 존재하는 경우, 표적 핵산에 의하여 제1헤어핀 DNA의 스템이 오픈될 수 있다. 구체적으로, 표적 핵산의 A'서열이 제1헤어핀 DNA의 단일가닥으로 구성된 제1토홀드 내 A 서열의 일부 또는 전부와 상보적으로 결합하여, 이러한 구동력에 의하여 스템이 오픈되며, 이어서 제1헤어핀 DNA와 상보적으로 결합할 수 있는 제2헤어핀 DNA의 스템이 오픈된다. 다시 제2헤어핀 DNA 및 제1헤어핀 DNA와 상보적으로 결합할 수 있는 염기를 포함한 제3헤어핀 DNA의 스템이 오픈됨으로써, 이들 헤어핀 DNA는 표적 핵산에 의해 연쇄적으로 자기 조립되어 Y자 형태의 Y-DNA 자기조립체를 형성할 수 있다.
II. 제2헤어핀 DNA
구체적으로 제2헤어핀 DNA에 대하여 살펴보면, 제1헤어핀 DNA와 상보적으로 결합하는 서열을 포함하는 제2토홀드(toehold) 영역을 포함하며, 적어도 하나 이상의 말단에 소광체(Quencher)가 결합된 것일 수 있다. 따라서 표적 핵산이 존재하는 경우 상기 제1헤어핀 DNA의 오픈에 이어, 제2헤어핀 DNA의 제2토홀드 영역은 제1헤어핀 DNA와 상보적 결합을 형성함에 따라 연쇄적인 스템의 오픈이 일어나는 것이다. 그 결과 자기조립체 1(표적 핵산+제1헤어핀 DNA+제2헤어핀 DNA, TR+HD 1+HD 2)을 형성할 수 있다.
보다 구체적으로 상기 소광체는 제2헤어핀 DNA의 양 말단에 결합된 것일 수 있다. 이 경우 연쇄적인 헤어핀 오픈에 따라 Y-DNA 자기조립체 형성 시, Y-DNA의 각 말단에 소광체가 위치함에 따라 형광 복합체 및 소광체가 공존하여 FRET(Fφrster resonance energy transfer)시스템이 스위치-온 될 수 있어 바람직하다. 나아가 이들 Y-DNA 자기조립체의 각 말단은 상기 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성함으로써 FRET 효율을 더욱 더 향상시킬 수 있다. 이때 FRET 효율은 표적 핵산이 없는 경우 대비 표적 핵산이 존재할 경우의 PL 강도 변화를 의미할 수 있다.
또한 제2헤어핀 DNA는 X'영역과 상보적으로 결합 가능한, 단일가닥으로 이루어진 X영역을 포함한다. 상기 X영역은 본 명세서에서 오버행(overhang)과 동일한 의미로 해석될 수 있다. 상기 X영역은 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체와 상보적으로 결합할 수 있어, 제2헤어핀 DNA의 일 말단에 결합된 소광체 및 형광 복합체 사이의 FRET ON을 유도할 수 있다.
III. 제3헤어핀 DNA
구체적으로 제3헤어핀 DNA는 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 제2헤어핀 DNA와 상보적 결합 가능한 염기서열을 포함하고, 적어도 하나 이상의 말단에 소광체(Quencher)가 결합된 것일 수 있다. 따라서 표적 핵산의 존재 시, 제1헤어핀 DNA 및 제2헤어핀 DNA의 연쇄적인 오픈에 따라 제3헤어핀 DNA 역시 오픈되며, 자기조립체 1과 제3헤어핀 DNA가 결합함에 따라 Y-DNA 자기조립체를 형성할 수 있다. Y-DNA 자기조립체 형성 후에는 표적 핵산은 Y-DNA 자기조립체로부터 방출되어 다시 새로운 제1헤어핀 DNA를 오픈할 수 있으므로, 개시제와 촉매의 역할을 동시에 할 수 있다.
이하, 본 발명의 일 예에 따른 형광 복합체에 대하여 설명한다.
형광 복합체는 형광 신호를 발생하는 형광체(fluorophore)를 포함한 것으로서, X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광체를 포함할 수 있고, 구체적으로는 제1헤어핀 DNA의 말단에 결합된 리간드와 특이적 결합 가능한 수용체를 추가로 포함한 형광 복합체일 수 있다. 다만, 이에 제한되지 않고, 표적 핵산의 효과적인 검출을 위해 자기적 신호, 전기적 신호, 산란광 신호, 또는 방사능 신호를 발생하는 물질을 더 포함할 수 있다.
본 발명에 있어서, 형광체는 적색 또는 근적외선 형광을 발광하는 것으로서, 구체적으로 예를 들면, 플루오레신(fluorescein), 보디피(BODIPY, Invitrogen사 제품), 테트라메틸로드아민(Trtramethylrhodamine), 알렉사(Alexa, Molecular Probes사 제품), 시아닌(Cyanine), 알로피코시아닌(allopicocyanine), 기타의 형광을 발생시키는 형광체 또는 이들의 유도체일 수 있다.
이때 근적외선 형광을 발광하는 시아닌계 또는 알렉사계 형광체가 세포, 혈액 및 생체 조직 등과 간섭 또는 흡수가 최소화되어 보다 좋을 수 있다. 이 경우 제2헤어핀 DNA 또는 제3헤어핀 DNA의 말단은 상기 시아닌계 또는 알렉사계 형광체의 발광을 흡수하여 소광 효과를 나타낼 수 있는 소광체가 결합된 것으로, 당업계에서 통상적으로 사용되는 것이라면 특별히 한정하지 않고 사용할 수 있다. 구체적인 일 예시로, 블랙홀 소광체(Black Hole Quencher Dyes, Biosearch Technologies사 제품; BHQ), 블랙베리 소광체(Black Berry Quencher, BERRY&ASSOCIATES사 제품; BBQ) 및 이들의 유도체 등으로 이루어지는 군에서 선택된 것일 수 있으며, 형광체의 종류에 따라 당업자가 용이하게 선택할 수 있다.
본 발명의 일 구현예에 있어서, 형광 복합체는 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광체 및 수용체가 결합된 것일 수 있다. 표적 핵산 및 각 헤어핀 DNA간의 연쇄적 TMSD 반응을 통해 생성된 Y-DNA 자기조립체의 일 말단은 X영역을 포함하는 단일가닥 DNA를 포함하는데, 상기 X'영역과 상보적 결합을 통해 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성할 수 있다.
구체적으로 제1헤어핀 DNA 유래의 하나의 말단, 또는 양 말단에 결합된 리간드가 Y-DNA 말단에 결합된 형광 복합체 내의 수용체와 특이적 결합을 통해 상호 작용하고, 제2헤어핀 DNA의 X영역을 포함하는 오버행 부분이 형광 복합체의 X'영역과 상보적으로 결합함으로써, Y-DNA 자기조립체는 세 말단이 모두 소광체와 형광체가 공존하는 구조를 형성할 수 있다. 이는 곧 2 이상의 Y-DNA 3차원 네트워크 구조 형성에 기여하므로 FRET 신호 감소의 증폭을 통해 표적 핵산 검출 민감도의 현저한 상승효과를 제공할 수 있다.
반면, 분석시료 내에 표적 핵산이 존재하지 않는 경우 제1헤어핀 DNA은 헤어핀 구조를 안정적으로 유지하고, 연쇄적인 TMSD 반응이 유도되지 않으므로 말단에 결합된 리간드가 형광 복합체 내의 수용체와 결합하더라도 제2헤어핀 DNA 및 제3헤어핀 DNA의 말단에 결합된 소광체에 의한 형광 신호의 소광은 일어나지 않으므로 FRET 시그널 변화를 일으키지 않는다.
특히, 제2헤어핀 DNA는 헤어핀 구조를 유지하는 가운데, 노출된 단일가닥 영역은 15 nt(nucleotide) 미만, 10 nt 이하, 8 nt 이하, 또는 6 nt 이하에 해당할 수 있다. 이 경우 형광 복합체의 단일가닥 영역과 안정적인 상보적 결합 형성이 어려워, 형광체 및 제2헤어핀 DNA 말단의 소광체 사이의 형광 신호의 감소는 일어나지 않을 수 있다. 그러나 표적 핵산이 존재하는 경우 Y-DNA 자기조립체 형성 과정에서, 단일가닥 영역은 15 nt 이상 노출될 수 있고 상기 형광 복합체의 단일가닥 영역과 안정적 상보 결합을 형성함으로써, FRET 시그널의 변화를 유도할 수 있다.
도 1a에 본 발명에 따른 표적 핵산 검출용 조성물을 이용한 표적 핵산의 검출 원리가 도시되어 있다. 구체적으로 각 단계를 살펴보면, 다음과 같다.
(step 1) 분석 시료에 표적 핵산(TR)이 존재할 경우 제1헤어핀 DNA(HD1)의 제1토홀드와 표적 핵산이 상보적 결합을 형성하면서 TMSD 반응을 시작하여 헤어핀 스템을 오픈한다. 그 결과 TR+HD1 중간체가 형성된다.
(step 2) HD1의 오픈 구조 내 제2헤어핀 DNA(HD2)와 상보적 결합 가능한 영역과 HD2 내의 제2토홀드 간 상보적 결합으로 두번째 TMSD 반응이 일어나 TR+HD1+HD2 중간체가 형성된다.
(step 3) 상기와 동일한 방식으로 HD2의 오픈 구조 내 제3헤어핀 DNA(HD3)와 상보적 결합 가능한 영역과 HD3 내의 제3토홀드 간 상보적 결합으로 세번째 TMSD 반응이 일어나 TR+HD1+HD2+HD3 중간체가 형성된다. 이때 이 중간체는 불안정한 구조로서, 열역학적 안정을 위해 표적 핵산(TR)을 방출하여 안정적인 구조의 Y-DNA 자기조립체를 형성한다.
(step 4) 방출된 표적 핵산은 다시 새로운 HD1과 결합하여 Y-DNA 형성 사이클을 반복하며 Y-DNA 증폭을 유도한다.
본 발명의 일 실시예에 따르면 상기 Y-DNA 자기조립체는 코어에 3방향의 접합을 포함하며, 소광체를 포함하는 3개의 sticky end를 포함하는 구조일 수 있다. 상기 3개의 sticky end 중 적어도 하나는 리간드를 포함하는 것으로서, Y-DNA 내 리간드를 통해 형광 복합체와 자기조립체를 형성할 수 있다. 구체적으로 상기 리간드는 2개의 sticky end에 포함되며, 보다 구체적으로 HD1 유래의 Y-DNA 가닥에 포함된 것일 수 있다. 또한 나머지 1개의 sticky end는 형광 복합체 내 단일가닥 염기서열과 혼성화를 통해 자기조립에 기여할 수 있다. 상기 sticky end를 통해 형광 복합체와 자기조립체를 형성함으로써 Y-DNA는 3차원 DNA 하이드로겔 네트워크를 형성하고, 이때 형광 복합체 및 HD 유래의 소광체가 인접하게 배치됨에 따라 PL 강도의 현저한 저하가 나타난다.
반면, 도 1b에 도시되어 있는 바와 같이, 분석시료에 표적 핵산이 존재하지 않을 시 제1헤어핀 DNA의 스템이 오픈되지 않아 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA 사이에서 TSMD 반응은 일어나지 않는다.
즉, 각 헤어핀 DNA는 헤어핀 구조를 유지하므로 Y-DNA 자기조립체가 형성되지 않으며, 단일가닥 DNA로 표면 개질된 형광 복합체는 Y-DNA 자기조립체 대신 제1헤어핀 DNA의 리간드와 리간드-수용체 상호 작용에 따라 제1헤어핀 DNA와 결합한다. 이는 표적 핵산이 없는 경우 FRET 현상이 일어나지 않음을 의미하며, 도 7에 도시된 바와 같이, PL 강도의 변화는 거의 없는 것으로부터 확인할 수 있다. FRET 현상에 따른 PL 변화는 표적 핵산의 유무에만 의존하기 때문에 본 발명에 따른 표적 핵산 검출용 조성물 및 이를 이용한 표적 핵산 검출 방법은 등온 조건에서도 용이하게 수행할 수 있다.
본 발명의 다른 바람직한 일 구현예에 있어서, 제1헤어핀 DNA는 불일치 염기쌍(mismatched base pairs)이 도입된 것일 수 있다.
본 발명의 표적 핵산 검출용 조성물에 따른 표적 핵산의 검출 원리는 표적 핵산이 헤어핀 DNA의 상보적 염기서열을 만나 TMSD 반응에 따라 헤어핀의 스템을 푸는 것으로부터 시작된다. 따라서 표적 핵산이 제1헤어핀 DNA의 제1토홀드에 강한 결합력을 나타낼수록 헤어핀 스템이 오픈되는 구동력에 따라 DNA 하이드로겔 증폭 반응이 유리하게 일어날 수 있다. 이러한 측면에서 본 발명에 따른 조성물은 제1헤어핀 DNA의 스템에 불일치 염기쌍을 도입하는 방식을 통해 표적 핵산 및 제1헤어핀 DNA의 상보적 결합 반응이 정방향으로 유리하게 진행될 수 있다.
구체적으로 상기 불일치 염기쌍은 제1토홀드에서 인접한 곳에 위치한 스템 영역에 도입되며, 상기 불일치 염기쌍은 구체적으로 스템 말단으로부터 5 내지 13 nt 떨어진 지점에 도입된 것일 수 있다. 보다 구체적으로는 5 내지 10 nt 떨어진 지점일 수 있다.
불일치 염기의 개수는 1 nt 내지 5 nt, 1 nt 내지 3 nt, 1 nt 내지 2 nt, 또는 1 nt일 수 있다. 이 경우 헤어핀 DNA의 안정성에 영향을 끼치지 않아, 표적 핵산 없이 헤어핀의 스템이 풀리면서 비특이적으로 Y-DNA가 형성되는 문제를 방지할 수 있다. 불일치 염기쌍의 도입에 따라 헤어핀 DNA의 local stability가 저하되고, 표적 핵산이 제1헤어핀 DNA와의 TMSD 반을을 개시하는데 유리한 효과가 제공될 수 있다.
도 6에 도시된 바와 같이, 헤어핀 DNA의 스템에 불일치 염기가 도입된 경우 도입되지 않은 경우에 비하여 FRET 효율이 200% 이상 현저히 증가함을 알 수 있다.
상기 제1헤어핀 DNA의 스템에 불일치 염기의 도입으로 인해 TMSD 반응의 개시가 용이하므로 표적 핵산이 DNA가 아닌 RNA인 경우에도 헤어핀 오픈에 따른 DNA 하이드로겔의 증폭이 쉽게 달성될 수 있다. 통상적으로 DNA 간의 결합 또는 RNA 간의 결합에 비하여 DNA-RNA간 결합은 안정성이 떨어진다. 따라서 종래 DNA 프로브를 이용한 RNA 검출 방식은 검출 한계가 낮고 정확도가 떨어지는 문제를 내포하고 있었다.
그러나 본 발명은 DNA 프로브로 작동하는 헤어핀 DNA가 표적 RNA와도 안정적인 상보적 결합을 이루면서 TMSD 반응을 용이하게 시작할 수 있도록 하여, 종래 기술적 과제를 해결하는데 중요한 기술적 의의를 제공한다. 이러한 측면에서 본 발명에 따른 표적 핵산 검출용 조성물은 RNA 표적에서 검출 효과가 극대화될 수 있다. 구체적으로 본 발명은 10 내지 30 nt, 15 내지 25 nt의 miRNA를 검출하는데 보다 용이한 이점이 있다.
또한 본 발명은 상술한 표적 핵산 검출용 조성물을 포함하는 바이오센서를 제공할 수 있다.
또한 본 발명은 상술한 표적 핵산 검출용 조성물을 이용한 표적 핵산의 검출 방법을 제공할 수 있다.
상기의 검출 방법은 형광 공명 에너지 전달(Fluorescence Resonance Energy Transfer, FRET) 현상을 이용한 것으로서, 구체적으로 두 개의 서로 다른 파장 영역을 갖는 형광물질이 서로 인접하였을 경우, 한 형광물질의 형광을 일으키는 에너지가 다른 형광물질에 전달되는 공명 현상이 발생함으로써 처음 형광물질의 형광과는 다른 형광(acceptor or quencher)이 발생되는 현상을 가리킨다. 이때 에너지를 주는 형광물질을 공여체(donor)라 하고, 에너지를 받는 형광물질을 수여체(acceptor or quecher)라 한다.
본 발명에서 주게는 단일가닥 DNA로 표면 개질된 형광 복합체이며, 구체적으로 수용체가 더 포함된 형광 복합체일 수 있다. 수여체는 제2헤어핀 DNA 및 제3헤어핀 DNA의 말단 또는 Y-DNA 자기조립체의 말단에 위치한 소광체일 수 있다. 즉, Y-DNA 자기조립체의 말단의 소광체와 상기 공여체의 거리가 매우 가까워져 단일가닥 DNA로 표면 개질된 형광 복합체에 의한 형광 공명 에너지가 보다 더 쉽게 Y-DNA 자기조립체 말단의 소광체로 전달됨으로써, 동일 파장 영역대를 기준으로 단일가닥 DNA로 표면 개질된 형광 복합체에 의한 형광의 세기가 현저히 줄어들 수 있다. 이로부터 우수한 FRET 효율을 확보할 수 있어 표적 핵산의 존재 여부 및/또는 표적 핵산의 정량적 분석이 가능하다.
나아가, Y-DNA 자기조립체 형성과정에서, 초기 개시제 역할을 하는 표적 핵산은 Y-DNA 자기조립체 형성이 완료되면 다시 방출되어 새로운 제1헤어핀 DNA의 스템을 오픈시킴으로써 헤어핀 DNA가 완전히 소모될 때까지 지속적으로 Y-DNA 자기조립체를 형성할 수 있으며, 이와 같은 표적 핵산의 촉매 작용에 의하여 Y-DNA 자기조립체의 수가 증폭될 수 있어, FRET 효율을 보다 향상시킬 수 있다.
이처럼 본 발명에 따른 표적 핵산 검출용 조성물은 1차적으로 Y-DNA 자기조립체의 수를 증폭시키고, 2차적으로 Y-DNA 자기조립체와 단일가닥 DNA로 표면 개질된 형광 복합체가 3차원 네크워크 구조로 결합되어 DNA 하이드로겔을 형성함으로써 FRET 신호를 증폭시켜, 두 증폭 과정에 의해 FRET 효율이 현저히 향상된다. 따라서 분석시료 내 극미량의 표적 핵산이 있는 경우라도 검출이 용이하며, 우수한 민감도로 검출이 가능하다.
또한 비교적 짧은 시간에 높은 FRET 효율을 보이기 때문에 표적 핵산 검출 시간을 상당히 감소시킬 수 있어, 현장 진단 시 매우 유용하게 활용될 수 있다. 아울러 본 발명에 의하면 고가의 열 순환 장비 및 효소가 불필요하여 경제성이 우수하며, 효소를 안정화시키기 위해 첨가제를 사용하지 않아도 되므로 첨가제로 인해 조성물의 안정도 및 검출 민감도에 직접적인 영향이 미치는 것을 방지할 수 있다.
본 발명에 따른 표적 핵산의 검출 방법은 구체적으로 i) 표적 핵산을 포함하는 분석시료에 상기 표적 핵산 검출용 조성물이 혼합되어, 상기 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA가 표적 핵산에 의해 연쇄적으로 자기 조립된 Y자 형태의 Y-DNA 자기조립체를 형성하는 단계; 및 ii) 상기 Y-DNA 자기조립체의 각 말단은 상기 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성하는 단계;를 포함할 수 있다. 상기 ii)단계에서 DNA 하이드로겔의 말단은 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체의 형광 공명 에너지가 상기 Y-DNA 자기조립체의 소광체로 이동하여 형광의 세기의 변화할 수 있다.
상기 형광의 세기가 약해지는 것으로 분석시료 내 표적 핵산이 존재하는지를 판단할 수 있는데, 이는 구체적으로 하기의 단계를 거침에 따라 판단할 수 있다.
a) 표적 파장 영역에서 표적 핵산 검출용 조성물의 최대 형광 세기 PL 1을 측정하는 단계; b) 분석시료와 상기 표적 핵산 검출용 조성물을 혼합하는 단계; c) 표적 파장 영역에서 상기 표적 핵산 검출용 조성물이 혼합된 분석시료의 최대 형광 세기 PL 2를 측정하는 단계; 및 d) 상기 PL 1과 PL 2를 비교하여 표적 핵산의 존재 유무를 판단하는 단계;를 포함할 수 있다.

즉, 형광이 감소하여 상기 관계식 1을 만족하는 경우 표적 핵산이 존재하는 것으로 판단할 수 있다.
본 발명의 바람직한 일 구현예에 있어서, 상기 PL 2/PL 1은 0.7 이하, 0.6 이하, 또는 0.5 이하일 수 있다. 구체적으로 불일치 염기가 도입된 경우 헤어핀 DNA의 오픈에 따른 DNA 하이드로겔 형성 반응을 빠르게 진행되도록 하며, 비교적 짧은 시간 내에 PL 강도의 감소 폭을 증가시킴으로써 신속한 표적 핵산의 검출이 가능하다.
도 7에 도시된 바에 따르면, (a)의 경우 배양 시간 30분부터 표적 핵산의 존부에 따른 PL 강도의 변화가 두드러지기 시작하고, 60분부터는 PL 강도가 큰 폭으로 감소되는 것을 알 수 있다. (b)의 경우 배양 시간 10분부터 표적 핵산의 존부에 따른 PL 강도의 변화가 두드러지기 시작하고, 20분부터는 PL 강도가 현저히 큰 폭으로 감소되는 것을 알 수 있다. 이에 의할 때, 본 발명에 의한 표적 핵산 검출용 조성물을 이용한 경우, 10분 내지 60분의 짧은 DNA 하이드로겔 배양 시간으로도 최대 형광의 세기가 크게 감소되어 PL 강도의 변화로 표적 핵산 유무를 정확하게 판단 가능한 이점이 있다.
상기 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA는 동일 몰수로 첨가되는 것이 바람직하며, 각 헤어핀 DNA 및 상기 헤어핀 DNA와 결합할 수 있는 단일가닥 DNA로 표면 개질된 형광 복합체는 1:1:1:0.2 내지 1:1:1:2 로 첨가될 수 있다.
분석시료 내 표적 핵산이 존재하지 않는 경우, 각각의 헤어핀 DNA는 자가조립체를 형성하지 못하고, 독립적으로 존재하며, 단일가닥 DNA로 표면 개질된 형광 복합체와도 결합되지 않는다. 이에 따라 형광 복합체에 의해 발생하는 형광의 공명 에너지는 헤어핀 DNA 말단에 위치한 소광체로 전이되지 않으며, 특정 파장 영역에서 최대 형광의 세기 변화는 거의 나타나지 않을 수 있다.
도 7에 도시된 결과를 살펴보면, 표적 핵산이 존재하지 않는 경우 PL 강도의 변화는 120분 배양 시에도 15% 미만으로 나타나, 상기 PL 강도의 변화가 30분 배양 시, 20% 이상인 경우 표적 핵산이 존재하는 것으로 판단하여도 무방한 것으로 볼 수 있다. 즉, 상기 관계식 1에 따라 PL 2/PL 1이 0.8 초과인 경우 표적 핵산이 존재하지 않는 것으로 판단할 수 있다.
또한 본 발명의 다른 일 양태는 표적 핵산의 정량 방법에 관한 것으로, (i) 분석시료와 상기 표적 핵산 검출용 조성물을 혼합하는 단계; (ii) 표적 파장 영역에서 상기 표적 핵산 검출용 조성물이 혼합된 분석시료의 최대 형광 세기 PL 3을 측정하는 단계; 및 (iii) 상기 PL 3과 표준 최대 형광 세기를 비교하여 표적 핵산의 양을 정량하는 단계;를 포함할 수 있다.
이 경우 상기 표준 최대 형광 세기는 표적 핵산의 양에 따른 최대 형광 세기를 미리 표준화한 데이터베이스로부터 도출 가능한 것으로서, 상기 (ii) 단계에서 측정된 PL 3과 비교하여, 측정된 최대 형광 세기와 동일한 표준 최대 형광
세기에서의 표준 표적 핵산의 양을 분석시료 내 표적 핵산의 양으로 결정할 수 있다. 따라서 측정되는 PL 3을 토대로 표적 DNA의 양을 정량하기 위해서는 표적 핵산의 양에 따른 최대 형광 세기를 미리 표준화한 데이터베이스를 구축하는 작업이 선행되어야하며, 구축된 데이터베이스는 충분한 수준의 정밀도 및 신뢰도가 전제되어야 한다. 각 헤어핀 DNA의 몰수, 단일가닥으로 표면 개질된 형광 복합체의 크기 및 몰수, 배양 시간에 따른 최대 형광 세기 및 파장 영역대가 달라질 수 있으므로 표적 핵산 외 모든 조건을 동일하게 컨트롤하는 것이 필요하다.
이하, 실시예를 통해 본 발명에 따른 표적 핵산 검출용 조성물, 이를 이용한 표적 핵산의 검출 방법에 대하여 더욱 상세히 설명한다. 다만 하기 실시예는 본 발명을 상세히 설명하기 위한 하나의 참조일 뿐 본 발명이 이에 한정되는 것은 아니며, 여러 형태로 구현될 수 있다.
[제조예 1]
1) 헤어핀 DNA(HD) 준비:
모든 DNA 및 RNA 올리고뉴클레오타이드(oligonucleotide)는 한국 바이오니아 사(Bioneer Inc)에서 구입하여 사용하였다. 사용된 헤어핀 DNA와 Y-DNA 자기조립체의 염기서열은 NUPACK 소프트웨어를 사용하여 디자인되었으며, 사용한 DNA 및 RNA 올리고뉴클레오타이드의 염기서열을 하기 표 1에 기재하였다.

2) 단일가닥 DNA로 표면 개질된 형광 복합체 준비:
스트렙트아비딘이 컨쥬게이션된 형광체인 Alexa FluorTM 594(Alexa594-sAv)는 Thermo-Fisher(Waltham, MA, USA)에서 구입하였고, 바이오틴이 표지된 단일가닥 DNA(btDNA)는 바이오니아(한국)로부터 구입하였다. 단일가닥 DNA의 염기서열은 상기 표 1에 기재되었다. 각각을 pH 7.4 인산 완충 생리 식염수(phosphate buffered saline, PBS)에 완전히 용해시킨 후, 1:1의 몰비로 혼합하고 4 ℃에서 밤새 배양하여, 단일가닥 DNA로 표면 개질된 형광 복합체(Alexa594-sAv-DNA)제조하였다.
[실험예 1] PAGE 겔을 이용한 Y-DNA 자기조립체 분석
<1-1>
상기 표 1에 기재된 서열번호 HD 1(서열번호 1), HD 2(서열번호 5) 및 HD 3(서열번호 6) 각각을 인산 완충 생리 식염수(phosphate buffered saline. PBS, pH 7.4)에 완전히 용해시키고, 95 ℃에서 5분간 가열한 후 열순환기(T100TM, Bio-Rad)를 사용하여 5분 동안 10 ℃로 냉각시켜 헤어핀 구조를 안정화하였다.
다음으로, Y-DNA 자기조립체의 형성을 확인하기 위하여 단계적인 자기조립 분석을 수행하였다. 1X TAE(트리즈마 염기(Trizma base), 아세트산 및 0.5 M EDTA(Ethylenediaminetetraacetic acid), pH 8.0) 완충액에서 150 V에서 50분 동안 12% 폴리아크릴아미드 겔 전기영동법(PAGE)을 수행하였다. 겔을 GelRed® (Biotium)로 5분 동안 염색하고, GelDoc-IT TS 이미징 시스템을 사용하여 시각화 하였고, 그 결과를 도 3에 도시하였다.
먼저, 도 3(a)에 나타난 결과를 구체적으로 살펴보면, HD 1(라인 2), HD 2(라인 3) 및 HD 3(라인 4) 각각은 비특이적인 뭉침 없이 단분산된 헤어핀 구조의 형성을 나타내는 선명한 단일 밴드를 나타냈다.
다음으로, 1 μM의 표적 miRNA(서열번호 7)와 1 μM의 HD 1을 각각 2 ㎕씩 혼합한 시료 1을 실온에서 1시간 동안 배양하였다. 그 결과, 라인 5에 도시된 바와 같이, 표적 miRNA와 HD 1이 상보 결합된 자기조립체 1(TR+HD 1)이 생성된 것을 확인할 수 있었다.
상기 시료 1에 HD 1과 동일 몰수의 HD 2를 추가한 시료 2를 실온에서 1시간 동안 추가 배양하였다. 그 결과, 라인 6에 도시된 바와 같이, 자기조립체 1과 HD 2가 연쇄적으로 상보 결합된 자기조립체 2(TR+HD 1+HD 2)가 생성된 것을 확인할 수 있었다.
상기 시료 2에 HD 1과 동일 몰수의 HD 3을 추가한 시료 3을 실온에서 1시간 동안 추가 배양하였다. 그 결과, 라인 7에 도시된 바와 같이, 자기조립체 2와 HD 3이 연쇄적으로 상보 결합된 Y-DNA 자기조립체가 생성된 것을 확인할 수 있었다. 반면, 표적 miRNA 없이 HD 1, HD 2 및 HD 3만을 혼합한 경우, 라인 8에 도시된 바와 같이, Y-DNA 자기조립체가 형성되지 않은 것을 확인할 수 있었다. 결과적으로, 표적 핵산이 없는 상태에서 각 헤어핀 DNA는 안정적인 헤어핀 구조를 잘 유지할 수 있음을 알 수 있다.
한편, 도 4는 표적 miRNA가 HD 2 또는 HD 3에 추가되었을 때 나타나는 결과를 도시한 것이다. miRNA가 HD 1에 추가되는 경우 이들이 상호 결합된 상보 결합된 자기조립체 1(TR+HD 1)을 형성하지만, HD 2 또는 HD 3에 추가되는 경우 자기조립체 형성에 따른 밴드 이동이 관찰되지 않았다. 즉, 표적 miRNA와 HD 1 사이의 TMSD 반응만이 Y-DNA 의 증폭 사이클을 개시할 수 있음을 확인할 수 있다.
또한 HD 1, HD 2 및 HD 3이 모두 혼합된 시료에 표적 핵산 및/또는 형광 복합체를 첨가하는 경우 Y-DNA 및 DNA 하이드로겔의 형성 여부를 조사하여 그 결과를 도 3 (b)에 도시하였다.
동일한 몰수의 HD 1, HD 2 및 HD 3을 혼합한 후, 상기와 동일한 양의 표적 miRNA 및/또는 단일가닥 DNA로 개질된 형광 복합체를 첨가하고 실온에서 1시간 동안 배양한 결과, 표적 miRNA를 첨가하지 않은 경우 밴드 시프트(shift)가 일어나지 않았으나, 표적 miRNA를 첨가한 경우에는 Y-DNA에 해당하는 밴드가 관찰되었으며, 이는 단계적 자가 조립에 의해 제조된 결과물의 전기영동 결과와 정확히 일치하였다. 이 역시 Y-DNA 자기조립체의 형성에 있어, 표적 miRNA가 개시제로 작용함을 확인할 수 있는 결과이다.
또한 단일가닥 DNA로 개질된 형광 복합체를 표적 miRNA 및 HD mixture에 첨가한 경우, 웰 근처에 명확한 밴드가 관찰되어 PAGE겔을 이동할 수 없는 DNA 하이드로겔이 형성되었음을 추측할 수 있었다. 이는 상기 형광 복합체와 Y-DNA의 상호작용에 따른 것으로서 표적 핵산 검출을 위한 신호 증폭에 기여한다.

서열번호 1의 HD 1 대신 서열번호 2의 mHD 1을 사용한 것을 제외하면, 상기 실험예 1-1과 동일한 방법으로 Y-DNA 자기조립체 분석을 실시하여, 그 결과를 도 5에 도시하였다. 상기 mHD 1은 제1토홀드에서 5번째 염기만큼 떨어진 stem의 5번째 지점에 내부 불일치 염기쌍 1개를 도입한 것으로서, 헤어핀이 보다 쉽게 열려 TMSD 반응이 보다 용이하게 시작될 수 있도록 디자인하였다. 라인 2의 제1헤어핀 DNA에 해당하는 선명한 밴드는 HD 1에 불일치염기를 도입한 경우에도 헤어핀 구조를 잘 유지할 수 있음을 보여준다.
아울러, HD mixture 및 표적 miRNA가 혼합된 라인 7에서 선명한 Y-DNA 밴드가 나타나는 점 및 HD mixture에 해당하는 라인 8에서의 Y-DNA 밴드가 나타나지 않은 점은 비특이적 반응을 통한 Y-DNA의 생성이 일어나지 않음을 시사하므로, 이를 통해 불일치 염기 도입으로 인해 표적 핵산 검출 특이도에 영향은 주지 않는 것으로 확인하였다.
특히, 도 8은 불일치 염기 도입 여부가 Y-DNA의 형성에 미치는 영향을 PAGE 를 통해 분석한 결과를 나타낸 것으로서, HD stem에 불일치 염기가 도입되었을 때, Y-DNA밴드의 상대적 강도가 60%에서 100%로 현저히 개선되었음을 확인할 수 있다. Y-DNA 밴드 강도는 약 1.74배 높아졌지만(라인 1 vs 라인 3), 비특이적 Y-DNA의 형성은 증가하지 않았음을 확인할 수 있다.
(실시예 1) - 미스매치 도입 X 표적 핵산 검출용 조성물 제조
상기 제조예 1에 따라 제조된 HD 1(서열번호 1), HD 2(서열번호 5) 및 HD 3(서열번호 6) 각각을 인산 완충 생리 식염수(phosphate buffered saline. PBS, pH 7.4)에 완전히 용해시키고, 95 ℃에서 5분간 가열한 후 열순환기(T100TM, Bio-Rad)를 사용하여 5분 동안 10 ℃로 냉각시켜 헤어핀 구조를 안정화하였다. 상기 HD 1 내지 HD 3을 동일 몰 수로 혼합하여 HD mixture를 준비하고, 제조예 1에 따라 제조된 단일가닥 DNA로 표면 개질된 형광 복합체(Alexa594-sAv-DNA)와 혼합하여 표적 핵산 검출용 조성물을 제조하였다.
(실시예 2) - 5 nt에 미스매치 도입
6 nM 서열번호 2의 mHD 1을 사용한 것을 제외하면, 상기 실시예 1과 동일한 방법으로 HD mixture을 준비하고, 제조예 1에 따라 제조된 단일가닥 DNA로 표면 개질된 형광 복합체(Alexa594-sAv-DNA)와 혼합하였다.
(실시예 3) - 9 nt에 미스매치 도입
서열번호 1의 HD 1 대신 6 nM 서열번호 3의 mHD 1을 사용한 것을 제외하면, 실시예 1과 동일한 방법으로 HD mixture을 준비하고, 제조예 1에 따라 제조된 단일가닥 DNA로 표면 개질된 형광 복합체(Alexa594-sAv-DNA)와 혼합하였다.
(실시예 4) - 13 nt에 미스매치 도입
서열번호 1의 HD 1 대신 6 nM 서열번호 4의 mHD 1을 사용한 것을 제외하면 실시예 1과 동일한 방법으로 HD mixture을 준비하고, 제조예 1에 따라 제조된 단일가닥 DNA로 표면 개질된 형광 복합체(Alexa594-sAv-DNA)와 혼합하였다.
[실험예 2] 표적 miRNA 유무에 따른 DNA 하이드로겔의 형광 세기 변화 분석
2-1. 실시예 1에 따라 제조된 표적 핵산 검출용 조성물을 이용한 miRNA 검출
상기 실시예 1에서 준비된 표적 핵산 검출용 조성물에 서열번호 7의 표적 miRNA를 첨가한 시료 및 첨가하지 않은 시료와 각각 혼합하여, 실온에서 2시간 배양하였다. 이후, 400 ㎚에서 여기(excitation)하는 F-7000 형광 분광광도계(Hitachi High-technologies, Tokyo, Japan)를 사용하여 표적 miRNA의 첨가 여부에 따라 배양 시간별 각 시료의 형광 세기를 측정하였다.
도 7 (a)에 도시된 바와 같이, 표적 핵산이 없는 경우 형광 세기는 거의 감소하지 않았지만, 6 nM의 표적 miRNA을 첨가한 경우 배양 시간이 2시간으로 증가함에 따라 형광 세기는 점차 감소하였다. 표적 핵산을 첨가하기 전 초기 형광 세기를 PL 1, 시간의 경과에 따라 측정한 형광의 세기를 PL 2라고 할 때, PL 2/PL 1의 값의 변화는 배양 시간에 따라 하기 표 2에 나타난 값으로 계산되었다.

상기 표 2에 기재된 바와 같이, 표적 핵산이 첨가된 경우 30분 배양 시, PL 2/PL 1 값이 0.80으로 표적 핵산이 첨가되지 않은 경우와 뚜렷한 차이를 나타내었다. 특히, 표적 핵산이 첨가된 경우 배양 시간이 증가할수록 PL 2/PL 1의 값은 점점 감소하여 표적 핵산은 적어도 30분의 비교적 짧은 시간 내에 효과적으로 검출할 수 있음을 확인하였다.
2-2. 실시예 2에 따라 제조된 표적 핵산 검출용 조성물을 이용한 miRNA 검출
상기 실시예 2에서 준비된 표적 핵산 검출용 조성물을 사용한 것을 제외하면, 상기 실험예 2-1과 동일한 방법으로 표적 miRNA의 첨가 여부에 따라 배양 시간별 각 시료의 형광 세기를 측정하였다.
도 7 (b)에 도시된 바와 같이, 표적 핵산이 없는 경우 형광 세기는 거의 감소하지 않았지만, 6 nM의 표적 핵산을 첨가한 경우 배양 시간이 2시간으로 증가함에 따라 형광의 세기는 현저히 감소하였으며, PL 2/PL 1의 값의 변화는 배양 시간에 따라 하기 표 3에 나타난 값으로 계산되었다.

상기 표 3에 기재된 바와 같이, 표적 핵산이 첨가된 경우 10분 배양 시, PL 2/PL 1 값이 0.63으로 표적 핵산이 첨가되지 않은 경우와 매우 뚜렷한 차이를 나타내었다. 특히, 표적 핵산이 첨가된 경우 배양 시간이 증가할수록 PL 2/PL 1의 값은 점점 감소하여 표적 핵산은 적어도 10분의 매우 짧은 시간 내에 효과적으로 검출할 수 있음을 확인하였다.
[실험예 3] 불일치 염기 도입에 따른 FRET 효율 분석
상기 실시예 1 내지 4에 따라 준비된 HD mixture와 서열번호 7의 6 nM miRNA의 혼합물을 실온에서 2시간 동안 배양하였다. 이때 HD 2는 사용 전 blocker DNA와 1:4의 몰비로 혼합하여 오버행과의 결합을 미리 차단하였다. 상기 2시간 동안 배양한 결과 miRNA와 HD mixture의 상호 작용에 따라 Y-DNA 자기조립체가 형성되었다. 소광체를 포함하는 Y-DNA 및 0.75 nM Alexa594-sAv-DNA를 실온에서 1시간 동안 혼합한 후, 하기 식 2에 따라 계산된 FRET 효율(FRET efficiency)을 분석하여 그 결과를 도 6에 나타내었다. PLTR+은 표적 miRNA 존재 시 형광 복합체가 나타내는 PL 강도, PLTR-은 표적 miRNA 존재 시 형광 복합체가 나타내는 PL 강도를 의미한다.

도 6에 도시된 바와 같이, 배양 시간이 길어질수록 FRET 효율은 증가하는 경향을 보인다. 다만 60분 이후에는 FRET 효율의 변화를 거의 보이지 않았다. 불일치 염기의 도입 위치에 따른 FRET 효율을 살펴보면, 토홀드에 근접한 위치에 불일치 염기가 도입될수록 높은 FRET 효율을 나타내고, 특히 실시예 2의 경우 실시예 1 또는 실시예 3 내지 4에 비하여 월등히 높은 FRET 효율을 나타낸 것을 확인할 수 있었다.
[실험예 4] 표적 핵산 첨가량에 따른 형광 세기 및 FRET 효율 분석
4-1. 실시예 1에 따라 제조된 표적 핵산 검출용 조성물의 검출 민감도
상기 실시예 1에 따라 제조된 표적 핵산 검출용 조성물에 표적 핵산을 첨가하여 DNA 하이드로겔을 제조하되, 표적 핵산의 첨가량을 달리하여 형광의 세기를 측정하였다. 이때, 표적 핵산은 miRNA로서, 48 nM부터 0 nM의 공시료(control)까지 그 몰수를 점차 줄여 각각 형광의 세기를 측정하였으며, 배양 시간은 60분으로 동일하게 조절하였다. 이때, 형광 복합체의 몰수는 0.75 nM이었으며, HD 1, HD 2 및 HD 3의 몰수는 각각 6 nM이었다.
도 10a에 도시된 바와 같이, 표적 miRNA의 첨가량이 감소할수록 형광의 세기가 강해져 FRET 효율이 점차 감소하는 것을 확인할 수 있었다. 이때, 검출 한계(limit of detection, LOD)는 1.5 nM이었으며, 이때 FRET 효율은 0.03으로 나타났다.
4-2. 실시예 2에 따라 제조된 표적 핵산 검출용 조성물의 검출 민감도
상기 실시예 2에 따라 제조된 표적 핵산 검출용 조성물에 표적 miRNA의 첨가량을 달리하여 60 nM부터 0 nM의 공시료(control)까지 그 몰수를 점차 줄여 각각 형광의 세기를 측정한 것을 제외하면, 상기 실험예 4-1과 동일한 방법으로 검출 민감도를 분석하였다.
도 10b에 도시된 바와 같이, 표적 miRNA의 첨가량이 감소할수록 형광의 세기가 강해져 FRET 효율이 점차 감소하는 것을 확인할 수 있었다. 이때, 검출 한계(limit of detection, LOD)는 60 pM로 나타났다. 이는 불일치 염기가 도입되지 않은 상기 실험예 4-1에 따른 검출 한계에 비하여 현저히 개선된 것이다.
이처럼, 본 발명에 따른 표적 핵산 검출용 조성물은 표적 miRNA의 농도가 매우 낮더라도 표적 miRNA가 촉매 역할을 하여 헤어핀 DNA가 완전히 소모될 때까지 Y-DNA 자기조립체를 지속적으로 형성하고, DNA 하이드로겔을 증폭함으로써 우수한 민감도로 표적 핵산을 검출할 수 있음을 알 수 있다.
이상과 같이 특정된 사항들과 한정된 실시예를 통해 본 발명이 설명되었으나, 이는 본 발명의 전반적인 이해를 돕기 위하여 제공된 것일 뿐, 본 발명은 상기의 실시예에 한정되는 것은 아니며, 후술하는 청구범위 및 이와 균등하거나 등가적 변형이 있는 모든 것들은 본 발명 사상의 범주에 속한다고 할 것이다.

Claims (15)

  1. 표적 핵산 결합 서열을 포함하는 제1토홀드(toehold) 영역을 포함하고, 적어도 하나 이상의 말단에 리간드가 결합된 제1헤어핀 DNA;
    상기 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 단일가닥으로 이루어진 X영역을 포함하고, 적어도 하나 이상의 말단에 소광체(Quencher)가 결합된 제2헤어핀 DNA;
    상기 제1헤어핀 DNA와 상보적 결합 가능한 염기서열 및 제2헤어핀 DNA와 상보적 결합 가능한 염기서열을 포함하고, 적어도 하나 이상의 말단에 소광체가 결합된 제3헤어핀 DNA; 및
    X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체;를 포함하는 표적 핵산 검출용 조성물로서,
    상기 X영역 및 X'영역은 상보적으로 결합되는, 표적 핵산 검출용 조성물.
  2. 제 1항에 있어서,
    상기 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA는 표적 핵산에 의해 연쇄적으로 자기 조립되어 Y자 형태의 Y-DNA 자기조립체를 형성하는, 표적 핵산 검출용 조성물.
  3. 제 2항에 있어서,
    상기 Y-DNA 자기조립체의 각 말단은 상기 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성하는, 표적 핵산 검출용 조성물.
  4. 제 1항에 있어서,
    상기 형광 복합체는 제1헤어핀 DNA의 리간드와 상호 작용하는 수용체가 결합된 형광 물질을 포함하는, 표적 핵산 검출용 조성물.
  5. 제 1항에 있어서,
    상기 X'영역을 포함하는 단일가닥 DNA는 리간드가 결합된, 표적 핵산 검출용 조성물.
  6. 제 1항에 있어서,
    상기 제1헤어핀 DNA는 불일치 염기쌍(mismatched base pairs)이 도입된, 표적 핵산 검출용 조성물.
  7. 제 6항에 있어서,
    상기 불일치 염기쌍은 스템(stem) 말단으로부터 5 내지 13 nt 떨어진 지점에 도입된, 표적 핵산 검출용 조성물.
  8. 제 1항에 있어서,
    상기 표적 핵산은 mi-RNA인 표적 핵산 검출용 조성물.
  9. 제 1항 내지 제 8항에서 선택되는 어느 한 항의 표적 핵산 검출용 조성물을 포함하는 바이오센서.
  10. 제 1항 내지 제8항에서 선택되는 어느 한 항의 표적 핵산 검출용 조성물을 이용한 표적 핵산의 검출 방법.
  11. 제 10항에 있어서,
    상기 표적 핵산의 검출 방법은 형광 공명 에너지 전달(Fluorescence Resonance Energy Transfer, FRET) 현상을 이용한, 표적 핵산의 검출 방법.
  12. 제 11항에 있어서,
    상기 표적 핵산의 검출 방법은,
    a) 표적 파장 영역에서 표적 핵산 검출용 조성물의 최대 형광 세기 PL 1을 측정하는 단계;
    b) 표적 핵산을 포함하거나 포함하지 않는 분석시료와 상기 표적 핵산 검출용 조성물을 혼합하는 단계;
    c) 표적 파장 영역에서 상기 표적 핵산 검출용 조성물이 혼합된 분석시료의 최대 형광 세기 PL 2를 측정하는 단계; 및
    d) 상기 PL 1과 PL 2를 비교하여 표적 핵산의 존재 유무를 판단하는 단계;를 포함하는, 표적 핵산의 검출 방법.
  13. 제 12항에 있어서,
    상기 표적 핵산의 검출 방법은,
    i) 표적 핵산을 포함하는 분석시료에 상기 표적 핵산 검출용 조성물이 혼합되어, 상기 제1헤어핀 DNA, 제2헤어핀 DNA 및 제3헤어핀 DNA가 표적 핵산에 의해 연쇄적으로 자기 조립된 Y자 형태의 Y-DNA 자기조립체를 형성하는 단계; 및
    ii) 상기 Y-DNA 자기조립체의 각 말단은 상기 형광 복합체와 3차원 네트워크 구조로 결합되어 DNA 하이드로겔을 형성하는 단계;를 포함하며,
    상기 ii)단계에서 하이드로겔의 말단은 X'영역을 포함하는 단일가닥 DNA로 표면 개질된 형광 복합체의 형광 공명 에너지가 상기 Y-DNA 자기조립체의 소광체로 이동하여 하기 관계식 1을 만족하도록 형광의 세기가 약해지는 것인, 표적 핵산의 검출 방법.
