光架橋性のビニル構造を有する光応答性塩基は、ピリミジン塩基に属するチミン(T)又はウラシル(U)、及びシトシンと、高い選択性を持って光架橋を形成する(特許文献1)。この光架橋形成反応は、光反応であるために、極めて迅速であり、効率が高く、また溶媒条件や温度条件は、生理的な条件を含めて、所望の条件を幅広く選択することができる。特に、3-ビニルカルバゾール構造を有する光応答性塩基は、[2+2]光環化反応によって、ピリミジン塩基と効率よく光反応して、光架橋を形成する。
ところが、本発明によれば、光架橋性のビニル構造を有する光応答性塩基に対して光架橋可能なチミン(T)又はウラシル(U)の塩基を、ピリミジン環の5位を、R基(ただし、Rは、-CN、又は-CO-R1であり、ただし、R1は、飽和又は不飽和の、鎖状又は分枝の、環式又は非環式の、C1~C12の炭化水素基である)に置換することによって、置換後の修飾塩基は塩基対を形成するために必要な相補性が損なわれることなく維持されたまま、光架橋形成を抑制することができる。この光架橋形成の抑制は、チミン(T)による光架橋形成反応が90%を超える効率で達成される条件(光照射時間)においても、光架橋形成反応が1%程度に抑制されているという、極めて顕著なものであった(実施例参照)。
光応答性塩基とチミン(T)又はウラシル(U)の塩基との間の光架橋は、光照射に先立って、光応答性塩基を含む塩基配列と、チミン(T)又はウラシル(U)の塩基を含む塩基配列とが、その相補性によって二重鎖を形成して、光架橋反応が進行可能に配置されて、その状態で光照射を受けることによって、光反応が好適に進行して、形成される。そこで、好適な実施の態様において、光応答性塩基を含む光応答性核酸の塩基配列中の光応答性塩基を含む部分塩基配列(光応答性部分塩基配列)に対して、チミン(T)又はウラシル(U)の塩基を含む部分塩基配列は、相補的な塩基配列(相補的部分塩基配列)である。好適な実施の態様において、光応答性部分塩基配列と、相補的部分塩基配列とは、二重鎖の領域を形成できる程度に安定化されたものであり、例えば、4塩基長、好ましくは5塩基長、さらに好ましくは6塩基長、さらに好ましくは7塩基長、さらに好ましくは8塩基長の長さを少なくとも有するものである。
光架橋可能なチミン(T)又はウラシル(U)の塩基に代えて導入することによって、光架橋の形成を抑制する修飾塩基(光架橋形成抑制性修飾塩基)は、ピリミジン環の5位が、R基(ただし、Rは、-CN、又は-CO-R1であり、ただし、R1は、飽和又は不飽和の、鎖状又は分枝の、環式又は非環式の、C1~C12の炭化水素基である)に置換されたものであり、この修飾塩基を塩基部分として備えた修飾ヌクレオチド(光架橋形成抑制性修飾ヌクレオチド)は、次の式(I):
上記の光架橋形成抑制性修飾塩基及び修飾ヌクレオチドは、公知の手段によって合成することができ、そのアミダイト体を合成した後にDNAシンセサイザー等を使用する等の公知の手段によって、これらが光架橋可能なチミン(T)又はウラシル(U)の塩基に代えて導入された核酸(修飾核酸)を製造することができる。また、所望により、チミン(T)又はウラシル(U)の塩基、あるいはその他の修飾塩基を含む核酸(修飾核酸)をいったん製造した後に、これに対して修飾反応を行って、光架橋形成抑制性修飾塩基へ変化させることによって、光架橋形成抑制性修飾塩基が光架橋可能なチミン(T)又はウラシル(U)の塩基に代えて導入された核酸(修飾核酸)を製造することができる。

本発明による光架橋形成の抑制は、光応答性塩基と、チミン(T)又はウラシル(U)の塩基が、異なる核酸分子に含まれていて、異なる核酸分子間の光架橋を形成する場合においても、当然に有用であるが、光応答性塩基と、チミン(T)又はウラシル(U)の塩基が、同じ核酸分子に含まれていて、核酸分子内の自己架橋を形成する場合において、特に有用である。例えば、光クランプ法で使用される光応答性核酸プローブが、その核酸分子内の塩基配列によっては、核酸分子内で部分的に二重鎖を形成してしまうと考えられるが、その部分的に形成された二重鎖の領域のなかに、光応答性塩基とチミン(T)又はウラシル(U)の塩基が、光架橋可能に位置している場合には、光応答性核酸プローブは、自己の分子内部において、自己架橋を形成してしまい、本来、意図していた光架橋反応に参加することができず、結果としてプローブの利用効率(収率)が非常に悪化する。このような場合に、光応答性核酸プローブの自己架橋体形成を抑制すれば、プローブの損失を防いで、利用効率(収率)は良好なものとなる。すなわち、好適な実施の態様において、光応答性部分塩基配列と、相補的部分塩基配列とが、同一の核酸分子中に含まれており、これによって自己架橋体の形成が抑制される。
本発明によれば、核酸分子中の光架橋可能なチミン(T)又はウラシル(U)の塩基のうち、少なくとも1個以上を光架橋形成抑制性修飾塩基に置き換えることで、そのチミン(T)又はウラシル(U)の塩基に関して、光架橋抑制を実現することができる。したがって、少なくとも1個を置換すれば、本発明の範囲内にあたる。
本発明によれば、従来から知られている光架橋形成の条件において、光架橋形成を抑制することができる。例えば、光架橋のために照射される光は、一般に350~380nmの範囲、好ましくは360~370nmの範囲、さらに好ましくは366nmの波長を含む光が好ましく、特に好ましくは、366nmの単波長のレーザー光であるが、これらの光照射条件において、光架橋形成を抑制することができる。
次の式:
20μM ODN1と20μM ODN2もしくは20μM ODN3をbuffer(100mM NaCl、50mMカコジル酸ナトリウム)中で90℃で5分間加熱した後、ゆっくり4℃までアニーリングを行った。その後、UV-LED照射機を用い、366nmのUV照射を4℃で行い、光照射による光架橋体の確認を変性PAGEにより解析した。この結果を、図1に示す。
CNVKはその光応答能の高さのために、最安定な構造ではなく一時的に形成した二本鎖状態を架橋することも考えられる。特に自己架橋構造の形成はCNVK含有プローブを不活性化させる要因の一つになると考えられる。上記で得られたCNTがCNVKとの光応答性が低いという知見から出発して、CNVK含有プローブの不活性化の抑制の実験を行った。
20μM Probe ODN(ODN4もしくはODN5)と20μM ODN6をbuffer(100mM NaCl、50mM カコジル酸ナトリウム)中で90℃で5分間加熱した後、ゆっくり25℃までアニーリングを行った。Lane5、6はサンプル作成後、90℃で5分間加熱し、すぐに25℃に移し急冷を行った。Lane7、8は20μM Probe ODNと4μM ODN6とし、プローブをターゲットの5倍量とした。これらサンプルをUV-LED照射機を用い、366nmのUV照射を25℃で10秒間行った。そして、変性PAGEによる解析を行った。これらの操作の流れ及び結果を、図4に示す。
ODN1とODN2のTm値と、ODN1とODN3のTm値は、測定可能な差が見られなかった。すなわち、TをCNTに置換した場合にも、二重鎖形成能は維持されていた。
次の式で表されるヌクレオチドアナログ(CNVD)を、Scheme2(スキーム2)に従って行った。さらに、ヌクレオチドアナログ(CNVD)のアミダイト体を合成し、これを用いて、上記CNVK同様にODNを合成して、CNTとの光反応性の解析に使用した。
CNVKに代えてCNVDを含有するODNを使用して、CNVKによる上記実験と同様に、CNTとの光反応性を、Tと対比して、解析した。図6は、CNVD含有プローブの光架橋実験の光反応スキームを示す図である。図7は、CNVD含有プローブの光架橋実験の結果を示すグラフである。図7の結果から示されるように、CNVDの光架橋反応をTターゲットの場合と比較して、CNTを用いることによって約15%にまで抑制することができた(光照射時間は1秒の時点での比較)。
Claims (13)
- 光架橋性のビニル構造を有する光応答性塩基に対して光架橋可能なチミン(T)又はウラシル(U)の塩基の、ピリミジン環の5位を、R基(ただし、Rは、-CN、又は-CO-R1であり、ただし、R1は、飽和又は不飽和の、鎖状又は分枝の、環式又は非環式の、C1~C12の炭化水素基である)に置換することによって、光架橋性のビニル構造を有する光応答性塩基と、光架橋可能なチミン(T)又はウラシル(U)の塩基との間の、光架橋形成を抑制する方法。
- 光架橋形成が、
光応答性核酸の塩基配列中にある、光架橋性のビニル構造を有する光応答性塩基と、
該光応答性核酸の塩基配列中の光応答性塩基を含む4塩基長以上の部分塩基配列(光応答性部分塩基配列)に対して相補的な部分塩基配列(相補的部分塩基配列)を有する核酸(部分相補性核酸)の当該相補的部分塩基配列中にある、光応答性塩基に対して光架橋可能なチミン(T)又はウラシル(U)の塩基との間に、光架橋が形成される反応であり、
部分相補性核酸として、相補的部分塩基配列中の光架橋可能なT又はUのヌクレオチドの少なくとも1個以上に代えて、次の式(I):
Rは、-CN、又は-CO-R1であり、
ただし、R1は、飽和又は不飽和の、鎖状又は分枝の、環式又は非環式の、C1~C12の炭化水素基であり、
Xは、式IでXに結合しているOと一体となって形成されたリン酸基を表し、
Yは、水酸基を表し、
Zは、水素又は水酸基である)
で表される修飾ヌクレオチドがリン酸ジエステル結合して導入されてなる、部分相補性核酸を使用することによって、
光応答性核酸と部分相補性核酸との間の光架橋形成を抑制する方法である、請求項1に記載の方法。 - 光応答性核酸が、光応答性部分塩基配列と相補的部分塩基配列とを、同一分子中に異なった配列領域として含み、光応答性核酸の分子と部分相補性核酸の分子とが同一の分子であり、
光応答性核酸と部分相補性核酸との間の光架橋形成を抑制する方法が、光応答性塩基及び光架橋可能なチミン(T)又はウラシル(U)の塩基の間の光架橋によって、光応答性核酸の自己架橋体形成を抑制する方法である、請求項1~2のいずれかに記載の方法。 - 式(I)中のRが、-CNである、請求項1~3のいずれかに記載の方法。
- 光架橋性のビニル構造を有する光応答性塩基が、3-ビニルカルバゾール構造を有する光応答性塩基である、請求項1~4のいずれかに記載の方法。
- 光架橋性のビニル構造を有する光応答性塩基が、次の式(II)又は式(III):
R2及びR3は、それぞれ独立に、シアノ基、アミド基、カルボキシル基、C2~C7のアルコキシカルボニル基、又は水素であり、
Xは、式IIでXに結合しているOと一体となって形成されたリン酸基を表し、
Yは、水酸基を表し、
Zは、水素又は水酸基である);
Raは、シアノ基、アミド基、カルボキシル基、C2~C7のアルコキシカルボニル基、ホスホノ基、スルホ基、又は水素原子を表し、
R2及びR3は、それぞれ独立に、シアノ基、アミド基、カルボキシル基、C2~C7のアルコキシカルボニル基、又は水素原子を表し、
R4は、水素原子、水酸基、C1~C3のアルコキシ基、C1~C3のアルキルスルファニル基、ニトロ基、フッ素原子、フッ化メチル基、C6~C12の単環式又は二環式の芳香族化合物の1価基、C6~C12の単環式又は二環式の複素環系芳香族化合物の1価基、又は、次の式:
で表される1価基を表し、
R6は、水素原子、メチル基、又はエチル基を表し、
Q1は、式IIIでQ1に結合しているOと一体となって形成されたリン酸基を表し、
Q2は、水素原子を表す)
で表される修飾ヌクレオチドの塩基部分として、上記修飾ヌクレオチドのリン酸ジエステル結合によって光応答性部分塩基配列中に導入されている、請求項1~5のいずれかに記載の方法。 - 部分相補性核酸の塩基配列中の全てのT又はUのヌクレオチドが、式(I)で表される修飾ヌクレオチドによって置換されている、請求項1~6のいずれかに記載の方法。
- 式(I)中のRが、-CNである、請求項8に記載の自己架橋体形成抑制型光応答性核酸。
- 光架橋性のビニル構造を有する光応答性塩基が、3-ビニルカルバゾール構造を有する光応答性塩基である、請求項8~9のいずれかに記載の自己架橋体形成抑制型光応答性核酸。
- 光架橋性のビニル構造を有する光応答性塩基が、次の式(II)又は式(III):
R2及びR3は、それぞれ独立に、シアノ基、アミド基、カルボキシル基、C2~C7のアルコキシカルボニル基、又は水素であり、
Xは、式IIでXに結合しているOと一体となって形成されたリン酸基を表し、
Yは、水酸基を表し、
Zは、水素又は水酸基である);
Raは、シアノ基、アミド基、カルボキシル基、C2~C7のアルコキシカルボニル基、ホスホノ基、スルホ基、又は水素原子を表し、
R2及びR3は、それぞれ独立に、シアノ基、アミド基、カルボキシル基、C2~C7のアルコキシカルボニル基、又は水素原子を表し、
R4は、水素原子、水酸基、C1~C3のアルコキシ基、C1~C3のアルキルスルファニル基、ニトロ基、フッ素原子、フッ化メチル基、C6~C12の単環式又は二環式の芳香族化合物の1価基、C6~C12の単環式又は二環式の複素環系芳香族化合物の1価基、又は、次の式:
で表される1価基を表し、
R6は、水素原子、メチル基、又はエチル基を表し、
Q1は、式IIIでQ1に結合しているOと一体となって形成されたリン酸基を表し、
Q2は、水素原子を表す)
で表される修飾ヌクレオチドの塩基部分として、上記修飾ヌクレオチドのリン酸ジエステル結合によって光応答性部分塩基配列中に導入されている、請求項8~10のいずれかに記載の自己架橋体形成抑制型光応答性核酸。 - 自己架橋体形成抑制型光応答性核酸が、光応答性塩基を含む4塩基長以上の部分塩基配列(光応答性部分塩基配列)に対して相補的な部分塩基配列(相補的部分塩基配列)を有し、
光架橋可能なT又はUが、当該相補的部分塩基配列に位置するT又はUである、請求項8~11のいずれかに記載の自己架橋体形成抑制型光応答性核酸。 - 自己架橋体形成抑制型光応答性核酸の塩基配列中の全てのT又はUのヌクレオチドが、式(I)で表される修飾ヌクレオチドによって置換されている、請求項8~12のいずれかに記載の自己架橋体形成抑制型光応答性核酸。
