Abstract

 β-グルクロニダーゼ単量体のアミノ酸配列に変異が導入された改良型のβ-グルクロニダーゼであって、前記アミノ酸配列のN末端側から561番目の位置にメチオニンまたはセリンを有する、改良型のβ-グルクロニダーゼにより、野生型と比較して高い酵素活性を有し、検出が容易な、変異させた改良型の新しいβ-グルクロニダーゼを提供することができる。

Description

改良型β-グルクロニダーゼ
 本発明は、野生型と比較して活性の発現が高速化された改良型のβ-グルクロニダーゼ、ならびに、野生型と比較して酵素分子活性(kcat)が改善された改良型のβ-グルクロニダーゼに関する。
 細胞内などにおいて目的とする遺伝子を発現させて解析するためには、当該遺伝子の転写産物を定量、同定する必要がある。しかしながら、転写産物を直接解析する場合には、mRNAを精製し、ハイブリダイゼーションや電気泳動で分析するなどの手間がかかり、また、当該細胞に内在する他のmRNAと区別する必要もあるため注意深い操作が必要となる。このような場合に有用な手法として、酵素をコードするレポーター遺伝子を用いて、間接的に分析することが知られている。
 β-グルクロニダーゼ遺伝子は、それを有さない植物細胞などにおいて特に有用なレポーター遺伝子として従来から用いられている。β-グルクロニダーゼ遺伝子をレポーター遺伝子として用いる場合、当該遺伝子からβ-グルクロニダーゼを発現させる。β-グルクロニダーゼは、モノマー(単量体)の状態では活性を示さず、四量体となって初めて活性を示し、その検出が可能となる。そして、β-グルクロニダーゼ遺伝子をレポーター遺伝子として用いる場合、この四量体の形成プロセスの速度が検出の律速段階となることが知られている。これまでの研究により、β-グルクロニダーゼの活性の発現には、細胞の大きさによっては相当の時間を必要とするという問題点があることが明らかとなっている(たとえば、T.  たとえば、β-グルクロニダーゼ遺伝子をレポーター遺伝子として細胞に導入した場合、細胞の大きさが異なれば、濃度が劇的に相違してくる。細胞が大きく、遺伝子の局所濃度が低くなってしまう場合には、検出できるまでに時間がかかってしまうという問題がある。これは、細胞のサイズが大きいと、同じ量のβ-グルクロニダーゼの単量体が発現したとしても、その局所濃度が低いために、会合して四量体を形成しにくくなることに起因すると考えられる。
 これまでも、β-グルクロニダーゼについて点変異導入の技術による酵素改変が試みられてきたが、酵素活性が低下してしまうものが殆どであった。
 本発明の目的は、野生型と比較して高い酵素活性を有し、検出が容易な、変異させた改良型の新しいβ-グルクロニダーゼを提供することである。
 本発明の改良型β-グルクロニダーゼは、β-グルクロニダーゼ単量体のアミノ酸配列に変異が導入されており、前記アミノ酸配列のN末端側から561番目の位置にメチオニンまたはセリンを有することを特徴とする。
 本発明の改良型β-グルクロニダーゼは、前記アミノ酸配列のN末端側から561番目の位置にメチオニンを有し、かつ、前記アミノ酸配列のN末端側から520番目の位置にロイシンを有することが好ましい。
 本発明の改良型β-グルクロニダーゼは、前記アミノ酸配列のN末端側から561番目の位置にセリンを有し、かつ、前記アミノ酸配列のN末端側から444番目の位置にアラニンを有することが好ましい。
 本発明の改良型β-グルクロニダーゼは、配列番号10、12、14、16、18または20のアミノ酸配列を有することが好ましい。
 本発明はまた、上述した改良型のβ-グルクロニダーゼにさらに変異が導入された改良型のβ-グルクロニダーゼであって、以下の(a)~(d)の少なくともいずれかを有する、改良型のβ-グルクロニダーゼについても提供する。
 (a)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から64番目の位置にバリンを有する、
 (b)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から123番目の位置にバリンを有する、
 (c)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から145番目の位置にロイシンを有する、
 (d)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から451番目の位置にバリンを有する。
 本発明の改良型β-グルクロニダーゼは、上述した(a)~(d)を全て有することが好ましい。
 また本発明の改良型β-グルクロニダーゼは、配列番号27または29のアミノ酸配列を有することが好ましい。
 本発明の改良型β-グルクロニダーゼによれば、アミノ酸配列のN末端側から561番目の位置にメチオニンを有するものでは、四量体の形成速度が野生型β-グルクロニダーゼと比較して格段に速くなり、より迅速に検出を行うことが可能となる。また、本発明の改良型β-グルクロニダーゼによれば、アミノ酸配列のN末端側から561番目の位置にセリンを有するものでは、蛍光輝度の増幅が速く、野生型と比較して、基質加水分解速度が高い(大きなkcatを有する)ことが分かる。このように本発明の改良型β-グルクロニダーゼでは、酵素活性に関し、それぞれ野生型よりも進化し、高い活性を有し、かつ、検出が容易となった、新たな改良型のβ-グルクロニダーゼが提供される。

 図1は、本発明の改良型β-グルクロニダーゼ(GUS)を製造するために好適に用いられる、酵素を進化工学的に改良する方法を模式的に示す図である。当該方法は、たとえば特開2012-210170号公報などで本出願人が提案した方法であり、遺伝子ライブラリーと無細胞タンパク質合成系(無細胞転写翻訳システム)を封入したリポソームと、セルソーターを用いる。詳細は実験例で後述するが、当該方法では、まず、目的の酵素をコードする遺伝子(DNAまたはRNA)に、公知の遺伝子工学手法を用いてランダム変異を導入した遺伝子ライブラリーを作製し、遺伝子型と表現型を1対1対応させるために1分子の遺伝子と、無細胞タンパク質合成系とを人工脂質二分子膜小胞であるリポソームに封入する。遺伝子がDNAであればRNAに転写した後に、遺伝子がRNAであればそのまま、リポソーム内で遺伝子を発現させる。その際、たとえば基質と発現させた酵素とを反応させ、酵素の活性を評価する。次に、蛍光セルソーターを用い、酵素の活性を定量的に評価し、より活性の高い酵素を含むリポソームを選択する。選択されたリポソームに含まれる酵素をコードする遺伝子(DNAまたはRNA)を取り出し、公知の遺伝子工学手法により、さらに変異を導入し、増幅して遺伝子ライブラリーを作製する。これを1つのラウンドとし、この遺伝子ライブラリーをまた無細胞タンパク質合成系と共にリポソームに封入して発現させ、ラウンドを重ねるようにする。これによって、ラウンドを重ねるごとに、高い活性を有する、いわば改良型の酵素を作製することができる。
 本発明の改良型β-グルクロニダーゼは、目的の酵素をβ-グルクロニダーゼとし、これをコードする遺伝子を用いて上述した手法に用いて、作製されたものである。ここで、野生型のβ-グルクロニダーゼをコードするプラスミドDNA(pET_GUS)の塩基配列を配列番号1に、当該DNAから発現された野生型のβ-グルクロニダーゼのアミノ酸配列を配列番号2に示す。このような野生型のβ-グルクロニダーゼ遺伝子に、公知の適宜の点変異導入法(たとえば、エラープローンPCR法)によりランダムに変異を導入したDNAライブラリーを作製する。具体的には、野生型のβ-グルクロニダーゼをコードするプラスミドDNAから、T7プロモータ配列とβ-グルクロニダーゼをコードする領域を含むDNA断片(gus_wt)を、プライマー(1)、(2)(塩基配列を配列番号3、4にそれぞれ示す)およびDNAポリメラーゼを用いたPCR(たとえば30サイクル)を作製し、このgus_wtを鋳型として、同じプライマー(1)、(2)を用い、たとえばランダム変異導入用のDNAポリメラーゼ(たとえば、Mutazyme II DNA polymerase、アジレント・テクノロジーズ)を用いたエラープローンPCR法によりランダムに変異を導入したDNAライブラリーを作製することができる。
 その後、変異を導入したDNAと無細胞タンパク質合成系を含むタンパク質合成用反応液を調製して、リポソームに封入する。無細胞タンパク質合成系としては、市販されているものを特に制限なく用いることができ、好適な例としてPUREsystem(ジーンフロンティア)を挙げることができる。またリポソームとしては、W/Oエマルションを油水界面通過させることによる公知の手法で作製した単層膜リポソームを好適に用いることができる。変異を導入したDNAと無細胞タンパク質合成系を封入したリポソームをインキュベートすることで、リポソーム内で変異が導入されたβ-グルクロニダーゼを発現させる。活性を有するβ-グルクロニダーゼ(活性型β-グルクロニダーゼ)が発現されたか否かは、たとえば、5-(pentafluorobenzoylamino)fluorescein di-β-D-glucuronide(PFB-FDGlcU)を基質とし、その酵素反応生成物(PFB-F)の緑色蛍光をセルソーターにより検出することで確認できる。
 次に、活性型β-グルクロニダーゼをコードするDNA(活性型GUS遺伝子)を含むリポソームを、緑色蛍光を指標としてセルソーターにより回収する。回収したリポソームから、封入されているDNAを抽出する。このリポソームからのDNAの抽出には、QIAquick PCR Purification Kit(キアゲン)を用いることができる。抽出したDNAを、上述したプライマー(1)、(2)およびDNAポリメラーゼを用いてPCRにより増幅し、アガロースゲル電気泳動により目的の長さのDNAだけを回収し、精製する。精製したDNAに、また、変異を導入し、無細胞タンパク質合成系と共にリポソームに封入し、活性型のβ-グルクロニダーゼを検出し、当該活性型のβ-グルクロニダーゼをコードするDNAをリポソームから回収する、というラウンドを重ね、進化させる。
 本発明の改良型β-グルクロニダーゼは、β-グルクロニダーゼ単量体のアミノ酸配列に変異が導入された改良型のβ-グルクロニダーゼであって、前記アミノ酸配列のN末端側から561番目の位置にメチオニンまたはセリンを有することを特徴とする。野生型のβ-グルクロニダーゼでは、N末端側から561番目にはロイシン(Leu/L)を有するが、本発明の改良型β-グルクロニダーゼでは、このロイシンがメチオニン(Met/M)またはセリン(Ser/S)に置き換わっている。興味深いことに、この561番目にメチオニン、セリンのいずれを有するかによって、当該改良型β-グルクロニダーゼが奏する効果が異なる。
 図2は、後述する実験例1にて実際に作製した、本発明の改良型β-グルクロニダーゼの試験管内におけるβ-グルクロニダーゼ遺伝子からの翻訳反応に伴ったβ-グルクロニダーゼ触媒反応(基質加水分解)のタイムコースについて、野生型β-グルクロニダーゼと比較して示す図である。図3は、反応開始後60分における反応速度について、野生型β-グルクロニダーゼと本発明の改良型β-グルクロニダーゼとを比較して示すグラフである。図2、3から明らかなように、アミノ酸配列のN末端側から561番目の位置にメチオニンを有する改良型β-グルクロニダーゼであるC1102(塩基配列を配列番号9、アミノ酸配列を配列番号10にそれぞれ示す)、C1110(塩基配列を配列番号11、アミノ酸配列を配列番号12にそれぞれ示す)は、野生型β-グルクロニダーゼと比較して格段に速く触媒活性を発現する(20分以上速く触媒活性を観測できる)ことが分かる。これは、改良型β-グルクロニダーゼにおいては、四量体の形成速度が野生型β-グルクロニダーゼと比較して格段に速くなっているためであると考えられる。
 また図5は、後述する実験例1にて実際に作製した、本発明の改良型β-グルクロニダーゼの試験管内におけるβ-グルクロニダーゼ遺伝子からの翻訳反応に伴ったβ-グルクロニダーゼ触媒反応(基質加水分解)のタイムコースについて、改良型β-グルクロニダーゼとしてC1102、C1110だけでなく、アミノ酸配列のN末端側から561番目の位置にセリンを有する改良型β-グルクロニダーゼ(e301(塩基配列を配列番号13、アミノ酸配列を配列番号14にそれぞれ示す)、e304(塩基配列を配列番号15、アミノ酸配列を配列番号16にそれぞれ示す)、e314(塩基配列を配列番号17、アミノ酸配列を配列番号18にそれぞれ示す)、e321(塩基配列を配列番号19、アミノ酸配列を配列番号20にそれぞれ示す))も併せて示している。図5に示す結果から、アミノ酸配列のN末端側から561番目の位置にセリンを有する改良型β-グルクロニダーゼであるe301、e304、e314、e321は、野生型β-グルクロニダーゼと比較して、タイムコースの傾きが大きく、蛍光輝度の増幅が速い(反応開始からの立ち上がりが早い)ことが分かる。すなわち、アミノ酸配列のN末端側から561番目の位置にセリンを有する改良型β-グルクロニダーゼは、野生型と比較して、基質加水分解速度が高い(大きなkcatを有する)ことが分かる。
 このように本発明では、酵素活性に関し、それぞれ野生型よりも進化し、高い活性を有し、かつ、検出が容易となった、新たな改良型のβ-グルクロニダーゼが提供される。
 本発明の改良型β-グルクロニダーゼにおいて、アミノ酸配列のN末端側から561番目の位置にメチオニンを有する場合、前記アミノ酸配列のN末端側から520番目の位置にロイシンを有することが、好ましい。具体的には、配列番号10または12に示すアミノ酸配列を有する(すなわち、上述したC1102、C1110)ことが特に好ましい。
 また本発明の改良型β-グルクロニダーゼにおいて、アミノ酸配列のN末端側から561番目の位置にセリンを有する場合、前記アミノ酸配列のN末端側から444番目の位置にアラニンを有することが、好ましい。具体的には、配列番号14または20に示すアミノ酸配列を有する(すなわち、上述したe301、e321)であることが特に好ましい。また、アミノ酸配列のN末端側から561番目の位置にセリンを有する場合の他の好ましい具体例として、配列番号16または18に示すアミノ酸配列を有する(すなわち、上述したe304、e314)場合も挙げられる。
 本発明は、さらに、アミノ酸配列のN末端側から561番目の位置にメチオニンを有する場合のβ-グルクロニダーゼについて、上述したラウンドを重ね、さらに進化させたβ-グルクロニダーゼについても提供する。実験例2にて詳細は述べるが、さらに進化された本発明のβ-グルクロニダーゼは、アミノ酸配列のN末端側から561番目の位置にメチオニンを有し、かつ、520番目の位置にロイシンを有することに加え、以下の(a)~(d)の少なくともいずれかを有する。このような改良型のβ-グルクロニダーゼは、野生型では酵素活性の検出が困難となる50pM程度のDNA濃度でも、活性を検出することができるなど、一層格段に優れた高い酵素活性を示す。
 (a)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から64番目の位置にバリンを有する、
 (b)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から123番目の位置にバリンを有する、
 (c)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から145番目の位置にロイシンを有する、
 (d)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から451番目の位置にバリンを有する。
 このような本発明の改良型のβ-グルクロニダーゼは、後述する実験例2で得られたC12、C24のように、上記(a)~(d)の全てを兼ね備えていることが好ましく、配列番号27または配列番号29に示すアミノ酸配列を有していることが、特に好ましい。
 <実験例1>
 (1)活性型β-グルクロニダーゼ(GUS)遺伝子のスクリーニング
 (1-1)遺伝子ライブラリーの作製
 遺伝子スクリーニング実験に用いるためのGUS遺伝子のランダム変異体ライブラリ(mt_gus)をエラープローンPCRにより作製した。まず、野生型β-グルクロニダーゼ(塩基配列を配列番号1に示す)をコードするプラスミドDNA(pET_gus)より、T7プロモーター配列とβ-グルクロニダーゼをコードする領域を含むDNA断片(gus_wt)をPCR(30サイクル、DNAポリメラーゼはKOD FX(東洋紡)、プライマー(1)(GAGTGCGGCCGCAAGCTTTTA:配列番号3)およびプライマー(2)(CCCGCGAAATTAATACGACTCACTATAGGGGAATTGTGAGCGGATAACAATTCCCCTCTAGAAATAATTTTGTTTAACTTTAAGAAGGAGATATACAT:配列番号4))により作製した。gus_wtをテンプレートにプライマー(1)とプライマー(2)を用いてランダム変異導入用のDNAポリメラーゼ(Mutazyme II DNA polymerase、アジレント・テクノロジーズ)により変異を導入したβ-グルクロニダーゼ遺伝子を作製した。
 (1-2)タンパク質合成用反応液の調製
 β-グルクロニダーゼを遺伝子より合成するために、無細胞タンパク質合成系(PUREsystem:発明者により調製)とmt_gusを含む反応溶液を調製した。調製に必要な試薬および調製中の溶液、調製後の反応液は氷上で保存した。反応液の組成を表1に示す。主な試薬としては、RNaseインヒビター(プロメガ)、T7 RNAポリメラーゼ(タカラバイオ)、トランスフェリンアレクサ647(ライフテクノロジーズジャパン(旧インビトロジェン))、PFB-FDGlcU(5-(pentafluorobenzoylamino) fluorescein di-β-D-glucuronide)(ライフテクノロジーズジャパン(旧インビトロジェン))を使用した。

 (1-3)単層膜リポソームの作製
 W/Oエマルションを油水界面通過させることにより単層膜リポソームを作製した。
 まず、リン脂質(POPC:1-palmitoyl-2-oleoyl-sn-glycero-3-phosphocholine、アヴァンティポーラーリピッド)とコレステロール(ナカライテスク)の流動パラフィン溶液(5mg/mL、重量比9:1)を調製した。脂質溶液にタンパク質合成用反応液を5vol%の割合で添加し、ボルテックスミキサーで激しく撹拌することでW/Oエマルションを作製した。W/Oエマルションをリポソーム外液用緩衝液に重層化し、これを18000×gで遠心する(遠心中は4℃に冷却)ことでリポソーム分散液を得た。遺伝子選択における目的遺伝子の濃縮効率を上げるために、この分散液100μL当たりDNase I(RNaseフリー、タカラバイオ)2.5μL(12.5units)添加することでリポソーム外に存在するDNAを分解した。
 (1-4)リポソーム内におけるβ-グルクロニダーゼの合成と酵素活性の評価
 β-グルクロニダーゼ遺伝子とPUREsystemを内封するリポソームを37℃でインキュベーションし、β-グルクロニダーゼ遺伝子の発現(β-グルクロニダーゼ合成と活性発現)を行った。β-グルクロニダーゼの合成の確認は5-(pentafluorobenzoylamino)fluorescein di-β-D-glucuronide(PFB-FDGlcU)を基質とし、その酵素反応生成物(PFB-F)の緑色蛍光をセルソーター(FACSAria:BD)により検出した。
 (1-5)活性型β-グルクロニダーゼ遺伝子を含むリポソームの回収
 活性型β-グルクロニダーゼ遺伝子を含むリポソームを、緑色蛍光を指標としてセルソーターにより回収した。活性型β-グルクロニダーゼを発現しているリポソームを選択的に回収するために、セルソーターにおける二次元ドットプロット(横軸:酵素活性の発現により生じる反応産物(PFB-F)の蛍光強度、縦軸:リポソーム内に封入したトランスフェリンアレクサ647由来の蛍光強度(リポソームのサイズに換算した))において、回収対象となるリポソームの分布を2箇所(80fL領域と1fL領域)設定した。80fL領域は反応産物の蛍光強度>1000かつリポソームサイズが50fL~250fLの領域に設定した。1fL領域は反応産物の蛍光強度>1000かつリポソームサイズが0.5fL~2fLの領域に設定した。なお、リポソーム当たりの封入遺伝子が1分子程度になるように封入時のDNA濃度を8pM(80fLサイズを対象)および100pM(1fLサイズを対象)としたため、80fL領域からのリポソームの回収と1fL領域からのリポソームの回収は独立に行なった。
 (1-6)リポソームからのβ-グルクロニダーゼ遺伝子の回収
 QIAquick PCR Purification Kit(キアゲン)を用いて回収したリポソームよりDNAを抽出した。抽出したDNAをPCR(30サイクル、DNAポリメラーゼはKOD FX(東洋紡)、上記プライマー(1)および上記プライマー(2))で増幅した。増幅したDNA断片をE-Gel Clone Well(0.8% アガロースゲル、ライフテクノロジーズジャパン(旧インビトロジェン))を用いて電気泳動し、目的の長さのDNA断片だけを回収・精製し、2回目の増幅(20サイクル、DNAポリメラーゼはKOD FX(東洋紡))に供した。得られたDNA断片を次の遺伝子選択実験に供した。
 (2)スクリーニング実験で得られた改良型β-グルクロニダーゼ遺伝子のクローニング、シーケンス解析
 (2-1)改良型β-グルクロニダーゼ遺伝子のクローニング
 遺伝子選択実験を11回繰り返すことで、活性型β-グルクロニダーゼ変異体を濃縮し(進化させ)、得られた改良型β-グルクロニダーゼ遺伝子のクローニングを行なった。11回目の選択実験で得られた遺伝子プール(精製および増幅済み)をIn-fusion法(In-Fusion HD Cloning Kit、クローンテック)により、DpnI処理したベクター(pET_gusAをテンプレートにしてベクターを作製)に挿入し、改良型β-グルクロニダーゼ遺伝子を導入したプラスミドDNAを作製した。このプラスミドDNAをコンピテントセル(XL 10-Gold Ultracompetent Cells、ストラタジーン)に導入し、アンピシリンを含むLB Agarプレート上で培養した後、コロニーを回収した。QIAprep Spin Miniprep Kitを用いて回収したコロニーよりプラスミドDNAを抽出した。回収したプラスミドDNAにおける目的遺伝子の導入は制限酵素(NotI、BglII)処理後にアガロース電気泳動で確認した。
 (2-2)改良型β-グルクロニダーゼ遺伝子のシーケンス解析
 4種類のシーケンス用のプライマー(3-1)(GGGAATTGTGAGCGGATAAC:配列番号5)、プライマー(3-2)(TTACCGACGAAAACGGCAAG:配列番号6)、プライマー(3-3)(ATTCGATAACGTGCTGATGG:配列番号7)、プライマー(3-4)(GCTTTGTTAGCAGCCGGATC:配列番号8)を用い、Dye Terminator法により改良型β-グルクロニダーゼ遺伝子(プラスミドDNA)の塩基配列を解読した。
 上述した80fLサイズのリポソームを反応場とする選択実験で得られた中で、特に高い活性を示した2つの改良型β-グルクロニダーゼ(それぞれ「C1102」、「C1110」と名付けた)を選択した。
 C1102では、野生型のβ-グルクロニダーゼ遺伝子から、5’側から97番目のCがTに、754番目のCがTに、760番目のGがTに、1558番目のAがTに、1681番目のTがAに変わっていた(塩基配列を配列番号9に示す)。このC1102を発現させた改良型β-グルクロニダーゼのアミノ酸配列は、野生型β-グルクロニダーゼと比較して、N末端側から33番目のアルギニン(Arg/R)がシステイン(Cys/C)に、254番目のバリン(Val/V)がフェニルアラニン(Phe/F)に、520番目のメチオニン(Met/M)がロイシン(Leu/L)に、561番目のロイシン(Leu/L)がメチオニン(Met/M)に変わっていた(アミノ酸配列を配列番号10に示す)。
 C1110では、野生型のβ-グルクロニダーゼ遺伝子から、5’側から30番目のTがCに、654番目のTがCに、1050番目のTがCに、1558番目のAがTに、1681番目のTがAに変わっていた(塩基配列を配列番号11に示す)。このC1110を発現させた改良型β-グルクロニダーゼのアミノ酸配列は、野生型β-グルクロニダーゼと比較して、N末端側から520番目のメチオニン(Met/M)がロイシン(Leu/L)に、561番目のロイシン(Leu/L)がメチオニン(Met/M)に変わっていた(アミノ酸配列を配列番号12に示す)。
 また上述した1fLサイズのリポソームを反応場とする選択実験で得られた中で、特に高い活性を示した4つの改良型β-グルクロニダーゼ(それぞれ「e301」、「e304」、「e314」、「e321」と名付けた)を選択した。
 e301では、野生型のβ-グルクロニダーゼ遺伝子から、5’側から113番目のCがTに、663番目のAがTに、1133番目のAがGに、1328番目のGがAに、1331番目のTがCに、1458番目のAがGに、1551番目のCがTに、1682番目のTがCに、1686番目のCがTに変わっていた(塩基配列を配列番号13に示す)。このe301を発現させた改良型β-グルクロニダーゼのアミノ酸配列は、野生型β-グルクロニダーゼと比較して、N末端側から38番目のアラニン(Ala/A)がバリン(Val/V)に、221番目のグルタミン(Gln/Q)がヒスチジン(His/H)に、378番目のグルタミン酸(Glu/E)がグリシン(Gly/G)に、443番目のシステイン(Cys/C)がチロシン(Tyr/Y)に、444番目のバリン(Val/V)がアラニン(Ala/A)に、561番目のロイシン(Leu/L)がセリン(Ser/S)に変わっていた(アミノ酸配列を配列番号14に示す)。
 e304では、野生型のβ-グルクロニダーゼ遺伝子から、5’側から156番目のCがTに、579番目のCがTに、705番目のAがGに、1109番目のAがGに、1352番目のCがTに、1359番目のCがAに、1425番目のCがTに、1530番目のAがGに、1682番目のTがCに変わっていた(塩基配列を配列番号15に示す)。このe304を発現させた改良型β-グルクロニダーゼのアミノ酸配列は、野生型β-グルクロニダーゼと比較して、N末端側から370番目のリシン(Lys/K)がアルギニン(Arg/R)に、451番目のアラニン(Ala/A)がバリン(Val/V)に、561番目のロイシン(Leu/L)がセリン(Ser/S)に変わっていた(アミノ酸配列を配列番号16に示す)。
 e314では、野生型のβ-グルクロニダーゼ遺伝子から、5’側から174番目のAがTに、619番目のGがAに、676番目のAがTに、756番目のGがCに、1317番目のTがAに、1525番目のAがGに、1682番目のTがCに、1800番目のAがGに変わっていた(塩基配列を配列番号17に示す)。このe314を発現させた改良型β-グルクロニダーゼのアミノ酸配列は、野生型β-グルクロニダーゼと比較して、N末端側から207番目のバリン(Val/V)がメチオニン(Met/M)に、226番目のトレオニン(Thr/T)がセリン(Ser/S)に、509番目のトレオニン(Thr/T)がアラニン(Ala/A)に、561番目のロイシン(Leu/L)がセリン(Ser/S)に変わっていた(アミノ酸配列を配列番号18に示す)。
 e321では、野生型のβ-グルクロニダーゼ遺伝子から、5’側から126番目のCがTに、660番目のTがAに、1087番目のAがGに、1165番目のTがCに、1254番目のGがAに、1331番目のTがCに、1682番目のTがCに、1734番目のGがAに変わっていた(塩基配列を配列番号19に示す)。このe321を発現させた改良型β-グルクロニダーゼのアミノ酸配列は、野生型β-グルクロニダーゼと比較して、N末端側から220番目のアスパラギン酸(Asp/D)がグルタミン酸(Glu/E)に、363番目のイソロイシン(Ile/I)がバリン(Val/V)に、444番目のバリン(Val/V)がアラニン(Ala/A)に、561番目のロイシン(Leu/L)がセリン(Ser/S)に変わっていた(アミノ酸配列を配列番号20に示す)。
 (3)クローン化改良型β-グルクロニダーゼをコードするDNA断片の作製と改良型β-グルクロニダーゼ遺伝子の活性測定
 (3-1)クローン化改良型β-グルクロニダーゼをコードするDNA断片の作製
 クローン化改良型β-グルクロニダーゼをコードするプラスミドDNA(上述のC1102、C1110、e301、e304、e314、e321)より、T7プロモーター配列とβ-グルクロニダーゼをコードする領域を含むDNA断片(gus_wt)をPCR(30サイクル、DNAポリメラーゼはKOD FX(東洋紡)、プライマー(1)(配列番号3)およびプライマー(2)(配列番号4))により作製した。
 (3-2)改良型β-グルクロニダーゼ遺伝子を用いたβ-グルクロニダーゼ活性の測定
 下記表2に示す反応液組成を用い、改良型β-グルクロニダーゼをコードするDNA断片からのβ-グルクロニダーゼ活性の発現を測定した。各改良型β-グルクロニダーゼ遺伝子を含む反応液20μLを測定用のチューブに分注し、これをリアルタイムPCR機(Mx3005P、アジレント・テクノロジー)に設置し、37℃でインキュベートしながら基質分解に伴う蛍光強度の時間変化を記録した。

 (4)クローン化改良型β-グルクロニダーゼの精製酵素の作製と精製酵素を用いた速度論パラメータの評価
 (4-1)改良型β-グルクロニダーゼへのヒスチジンタグ(His-tag)の付与
 改良型β-グルクロニダーゼの精製酵素を作製するために必要なHis-tag配列((His))(CACCACCACCACCACCACTAG:配列番号21)をクローン化改良型β-グルクロニダーゼ遺伝子のC末端に導入した。まず、クローン化改良型β-グルクロニダーゼをコードするプラスミドDNAをテンプレートとし、T7プロモーター配列とβ-グルクロニダーゼをコードする領域を含むDNA断片をプライマー(4)(CCCGCGAAATTAATACGACTCAC:配列番号22)およびプライマー(5)(GAGTGCGGCCGCAAGTCAGTGGTGGTGGTGGTGGTGTTGTTTGCCTCCCTGCTGCGTTT:配列番号23)を用いてPCR反応(30サイクル、DNAポリメラーゼはKOD FX(東洋紡))することでHis-tag付き改良型β-グルクロニダーゼ遺伝子断片を作製した。この遺伝子断片をE-Gel Clone Well(0.8%アガロースゲル、ライフテクノロジーズジャパン(旧インビトロジェン))を用いて電気泳動し、目的の長さのDNA断片だけを回収・精製した後、PCRにより遺伝子断片を増幅(20サイクル、DNAポリメラーゼはKOD FX(東洋紡))した。
 His-tag付き改良型β-グルクロニダーゼ遺伝子断片をIn-fusion法(In-Fusion HD Cloning Kit、クローンテック)により、DpnI処理したベクター(pET_gusAをテンプレートにしてベクターを作製)に挿入し、His-tag付き遺伝子を導入したプラスミドDNAを作製した。このプラスミドDNAをコンピテントセル(XL 10-Gold Ultracompetent Cells、ストラタジーン)に導入し、アンピシリンを含むLB Agarプレート上で培養した後、コロニーを回収した。QIAprep Spin Miniprep Kitを用いて回収したコロニーよりプラスミドDNAを抽出した。得られたプラスミドDNAについて、上述した4種類のシーケンスプライマー(3-1)(配列番号5)、プライマー(3-2)(配列番号6)、プライマー(3-3)(配列番号7)、プライマー(3-4)(配列番号8)を用い、Dye Terminator法により塩基配列を解読し、His-tag付き改良型β-グルクロニダーゼ遺伝子の導入を確認した。
 (4-2)His-tag付き改良型β-グルクロニダーゼ遺伝子を用いた改良型β-グルクロニダーゼ精製酵素の作製
 OD0.4まで培養したHis-tag付き改良型β-グルクロニダーゼ遺伝子(プラスミド)を持つ大腸菌を含む培養液2Lに対してIPTGを最終濃度1mMになるように加え、6時間培養した大腸菌29.1gにAバッファを2volとガラスビーズを菌体+Aバッファを合計した分を加えてマルチビーズショッカーで菌体破砕を行った。8000rpmで15分間遠心してガラスビーズを除去し、さらに14000rpmで30分間遠心を行った。遠心の後、上清を回収し、その上清を0.45μmのフィルターでろ過後5% Bバッファを含むAバッファで平衡化したHis Trap HPカラム 5mL×2本×4セットに手動でアプライした。濃度勾配は以下の通りとした。

 溶出したフラクションをSDS-PAGEで目的物を含むフラクションを集め、分子量10000カットの遠心濃縮器により濃縮を行った。濃縮を行ったサンプルを0.45μmのフィルターでろ過後、ゲルろ過バッファで平衡化したHiLoad 16/600 Superdex 200 pgカラムにかけ、ゲルろ過を行った。ゲルろ過に用いたバッファ組成を以下に示す。

 ゲルろ過溶出画分をSDS-PAGEにより目的フラクションを確認後、分子量10000カットの遠心濃縮器により濃縮を行い、改良型β-グルクロニダーゼ精製酵素を得た。
 (4-3)改良型β-グルクロニダーゼ精製酵素の速度論パラメータの評価
 下記表3に示す反応液組成を用い、作製した改良型β-グルクロニダーゼ精製酵素の速度論パラメータを評価した。酵素濃度を7.5nMにした時の反応初速度を基質濃度が0.1μM~10μMの間で測定した。各改良型β-グルクロニダーゼ精製酵素を含む反応液20μLを測定用のチューブに分注し、これをリアルタイムPCR機(Mx3005P、アジレント・テクノロジー)に設置し、37℃でインキュベートしながら基質分解に伴う蛍光強度の時間変化を記録した。蛍光強度の時間変化より、各基質濃度に対する反応初速度を求めた。基質濃度と反応初速度の関係をMichaelis-Mentenの式を用いてフィッティングすることにより、野生型β-グルクロニダーゼと改良型β-グルクロニダーゼ(C1102、C1110)のkcatおよびKを評価した。

 図2は、試験管内におけるβ-グルクロニダーゼ遺伝子(100pM DNA)からの翻訳反応に伴ったβ-グルクロニダーゼ触媒反応(基質加水分解)のタイムコースについて、野生型β-グルクロニダーゼと本発明の改良型β-グルクロニダーゼ(C1102、C1110)とを比較して示すグラフであり、縦軸は反応産物量(蛍光強度)(単位は任意)、横軸は反応時間(分)である。また、図3は、反応開始後60分における反応速度について、野生型β-グルクロニダーゼと本発明の改良型β-グルクロニダーゼ(C1102、C1110)とを比較して示すグラフであり、縦軸は基質加水分解速度(規格化後)である。また、表4、5は、野生型β-グルクロニダーゼと改良型β-グルクロニダーゼ(C1102、C1110)の特性パラメータ(kcat、K)を比較して示しており、表4は、TG-bGlcU(TokyoGreen-βGlcU(Na)、積水メディカル)を基質に用いて評価した場合、表5は、PFB-FDGlcUを基質に用いて評価した場合の結果を示している。また表6は、野生型β-グルクロニダーゼと本発明の改良型β-グルクロニダーゼ(C1102、C1110)について、kt1t2(DNAからβ-グルクロニダーゼが合成される速度)、k (四量体形成速度)、kcat(酵素活性)を比較して示している。また図4に、kt1、kt2、k、k、kcatのそれぞれ意味するところを模式的に示している。

 図2、3および表4~6から明らかなように、アミノ酸配列のN末端側から561番目の位置にメチオニンを有する改良型β-グルクロニダーゼであるC1102、C1110は、野生型β-グルクロニダーゼと比較して格段に速く触媒活性を発現する(20分以上速く触媒活性を観測できる)ことが分かる。これは、改良型β-グルクロニダーゼにおいては、四量体の形成速度が野生型β-グルクロニダーゼと比較して格段に(表6に示すように少なくともC1110については、k (四量体形成速度)で約10倍)速くなっているためであると考えられる。
 また図5は、試験管内におけるβ-グルクロニダーゼ遺伝子(100pM DNA)からの翻訳反応に伴ったβ-グルクロニダーゼ触媒反応(基質加水分解)のタイムコースについて、改良型β-グルクロニダーゼとしてC1102、C1110だけでなく、アミノ酸配列のN末端側から561番目の位置にセリンを有する改良型β-グルクロニダーゼ(e301、e304、e314、e321)も併せて示している。図5に示す結果から、アミノ酸配列のN末端側から561番目の位置にセリンを有する改良型β-グルクロニダーゼであるe301、e304、e314、e321は、野生型β-グルクロニダーゼと比較して、タイムコースの傾きが大きく、蛍光輝度の増幅が速い(反応開始からの立ち上がりが早い)ことが分かる。すなわち、アミノ酸配列のN末端側から561番目の位置にセリンを有する改良型β-グルクロニダーゼは、野生型と比較して、基質加水分解速度が高い(大きなkcatを有する)ことが分かった。
 <実験例2>
 微小反応場としてリポソームを用い、改良型β-グルクロニダーゼの創出を行なった。まず、10mgの脂質(POPC:Cholesterol=9:1(質量比))に、100μLのクロロホルムを添加してよく混ぜた。次に、2mLの流動パラフィンを添加してよく混ぜた。80℃で30分間温めてクロロホルムを揮発させ、なるべく溶媒から除去した。内封液、外液、希釈液を氷上で調製した。ここで、内封液は、リポソームの内部に封入する反応液であり、その組成は以下のとおりである。
 ・各種濃度のDNA(T7プロモーター下流にβ-グルクロニダーゼ遺伝子がコードされている:本実験に用いた野生型のβ-グルクロニダーゼをコードする遺伝子の塩基配列を配列番号24に、アミノ酸配列を配列番号25示す。)
 ・330mM スクロース
 ・1μM Transferrin from human serum, Alexa Fluor 647 conjugate(ライフテクノロジーズジャパン)
 ・50μM 5-(Pentafluorobenzoylamino)fluorescein di-beta-D-glucuronide(「PFB-FDGlcU」と略す)(ライフテクノロジーズジャパン)
 ・1mM Phenylethyl beta-D-thiogalactopyranoside(PETG)
 ・5mU/μL T7 RNAポリメラーゼ(タカラバイオ)
 ・無細胞タンパク質合成系(PUREsystem)
 なお、上記PFB-FDGlcUは、β-グルクロニダーゼ合成を緑色蛍光として検出するための試薬であり、β-グルクロニダーゼに分解されると緑色蛍光産物であるPFB-fluorescein(「PFB-F」と略す)を生じる。また、無細胞タンパク質合成系(PUREsystem)の詳細な組成は、Kita et al., Replication of genetic information with self-encoded replicase in liposomes, Chembiochem, 9(15), 2403-2410(2008)を参照。
 また、外液は、リポソーム内β-グルクロニダーゼ合成の際に、リポソームの外部に存在する溶液であり、333mM Glucose、1mM PETG、無細胞タンパク質合成系の低分子成分から構成される。なお、本実験例で用いた外液では、リポソームの内外比重差を付けるために、外液にはSucroseではなくGlucoseを添加した。また、PETG、無細胞タンパク質合成系の低分子成分については、リポソーム内から漏洩するため、外液にも添加した。また、希釈液は、蛍光セルソーターでリポソームを測定・分取する前に、濃度調節のために用いる希釈液であり、50mM HEPES-KOH(pH7.6)、100mM potassium glutamate、13mM Mg(OAc)から構成される。
 400μLの流動パラフィン(脂質含有)に20μLの内封液を添加した。ボルテックスで良く混合することでW/Oエマルションを作製した。次に、150μLの外液を入れたチューブに、上記のW/Oエマルションを全量重層した。4℃、18000×gで30分間遠心を行い、リポソームを作製した。チューブの底に針を刺してリポソームを回収した。0.1mg/mLになるようRNase(Sigma-Aldrich)をリポソーム溶液に添加した。37℃で3時間反応を行った後、反応後のリポソーム液を希釈液で約20倍希釈し、蛍光セルソーターであるBD FACSAria II(Becton Dickinson)で測定し、緑色蛍光の高いリポソームを分取した。分取したリポソームから、RNeasy MinElute Cleanup kit(キアゲン)によりRNAを回収した。
 選択されたRNAを鋳型として、RT-PCRによりチューブ内で次のラウンド用のDNAを調製した。ラウンド10およびラウンド34の終了後に、GeneMorph II Random Mutagenesis kit(アジレント・テクノロジーズ)により、β-グルクロニダーゼ遺伝子に人為的にランダム変異を導入した。最終的には、ラウンド44まで進化実験を行い、クローニングおよび塩基配列解析を行った。
 図6は、得られた改良型β-グルクロニダーゼの塩基配列解析の結果を示すグラフであり、図6(a)は、改良型β-グルクロニダーゼの非同義置換の平均値(1クローンあたり)(縦軸は平均変異数[/clone]、横軸は選択ステップ数(ラウンド数))を示すグラフであり、図6(b)は、濃縮された非同義置換の数(全クローンの50%以上が共通して持っている変異)(縦軸はリッチな変異の数、横軸は選択ステップ数(ラウンド数))を示すグラフであり、図6(c)は、非同義置換の濃縮率(変異を持つクローンの割合)(縦軸はリッチな割合(%トータル)、横軸は選択ステップ数(ラウンド数))を示すグラフである。
 特に活性の高いものを2つ選択し、「C12」、「C24」とそれぞれ名付けた。C12の解析された塩基配列を配列番号26に、アミノ酸配列を配列番号27にそれぞれ示す。C12では、野生型のβ-グルクロニダーゼのアミノ酸配列において、N末端側から59番目のアスパラギン酸(Asp/D)がグリシン(Gly/G)に、64番目のアラニン(Ala/A)がバリン(Val/V)に、123番目のイソロイシン(Ile/I)がバリン(Val/V)に、145番目のプロリン(Pro/P)がロイシン(Leu/L)に、215番目のグルタミン酸(Glu/E)がリシン(Lys/K)に、277番目のリシン(Lys/K)がグルタミン酸(Glu/E)に、431番目のアラニン(Ala/A)がバリン(Val/V)に、451番目のアラニン(Ala/A)がバリン(Val/V)に、520番目のメチオニン(Met/M)がロイシン(Leu/L)に、561番目のロイシン(Leu/L)がメチオニン(Met/M)に、602番目のリシン(Lys/K)がグルタミン酸(Glu/E)に置き換わっていた。
 また、C24の解析された塩基配列を配列番号28に、アミノ酸配列を配列番号29にそれぞれ示す。C24では、野生型のβ-グルクロニダーゼのアミノ酸配列において、N末端側から59番目のアスパラギン酸(Asp/D)がアスパラギン(Asn/N)に、64番目のアラニン(Ala/A)がバリン(Val/V)に、123番目のイソロイシン(Ile/I)がバリン(Val/V)に、145番目のプロリン(Pro/P)がロイシン(Leu/L)に、201番目のセリン(Ser/S)がチロシン(Tyr/Y)に、213番目のセリン(Ser/S)がアスパラギン(Asn/N)に、215番目のグルタミン酸(Glu/E)がリシン(Lys/K)に、277番目のリシン(Lys/K)がグルタミン酸(Glu/E)に、451番目のアラニン(Ala/A)がバリン(Val/V)に、520番目のメチオニン(Met/M)がロイシン(Leu/L)に、535番目のアルギニン(Arg/R)がセリン(Ser/S)に、561番目のロイシン(Leu/L)がメチオニン(Met/M)に置き換わっていた。
 以下の手順で、それぞれ、DNA、RNAを出発物質とした場合のβ-グルクロニダーゼ合成及び基質分解反応(変異体の活性測定)を行なった。
 (DNAスタートの場合)
 氷上で以下の組成からなる反応液を調製した。
 ・各種濃度のDNA(T7プロモーター下流にβ-グルクロニダーゼ遺伝子(野生型、C12またはC24)がコードされている。)
 ・330mM スクロース
 ・1μM Transferrin from human serum, Alexa Fluor 647 conjugate(ライフテクノロジーズジャパン)
 ・50μM 5-(Pentafluorobenzoylamino)fluorescein di-beta-D-glucuronide(PFB-FDGlcU)(ライフテクノロジーズジャパン)
 ・1mM Phenylethyl beta-D-thiogalactopyranoside(PETG)
 ・5mU/μL T7 RNAポリメラーゼ(タカラバイオ)
 ・無細胞タンパク質合成(PUREsystem)
 上記反応液を用いて、以下の流れの反応(T7 RNAポリメラーゼにより、DNAからmRNAが転写される。→mRNAからβ-グルクロニダーゼ単量体が翻訳される。→β-グルクロニダーゼが活性を有するホモ四量体を形成する。→β-グルクロニダーゼによりPFB-FDGlcUが分解され、緑色蛍光産物(PFBF)を生じる。)の後、反応産物であるPFB-F由来の緑色蛍光強度(Ex.492nm, Em.516nm)を、Mx3005P qPCR System(アジレント・テクノロジー)で測定した。
 図7は、野生型、C12、C24について、チューブ内β-グルクロニダーゼ合成反応(DNAスタート)の結果を示すグラフであり、図7(a)は50pM DNAの場合、図7(b)は1000pM DNAの場合を示している。図7(a),(b)において、縦軸は緑色蛍光強度、横軸は反応時間(分)であり、図7(a),(b)に示す結果から、C12およびC24が野生型と比較して格段に短い時間で高い活性を有することが分かる。
 (RNAスタートの場合)
 氷上で以下の組成からなる反応液を調製した。
 ・各種濃度のRNA(β-グルクロニダーゼ合成用のDNA(野生型、C12またはC24)を用いて、T7 RNAポリメラーゼ及び標準バッファ(タカラバイオ)を用いてRNA合成を行い、RNeasy Mini Kit(Qiagen)で精製した産物。)
 ・330mM スクロース
 ・1μM Transferrin from human serum, Alexa Fluor 647 conjugate(ライフテクノロジーズジャパン)
 ・50μM 5-(Pentafluorobenzoylamino)fluorescein di-beta-D-glucuronide(PFB-FDGlcU)(ライフテクノロジーズジャパン)
 ・1mM Phenylethyl beta-D-thiogalactopyranoside(PETG)
 ・無細胞タンパク質合成(PUREsystem)
 上記反応液を用いて、以下の流れの反応(mRNAからβ-グルクロニダーゼ単量体が翻訳される。→β-グルクロニダーゼが活性を有するホモ四量体を形成する。→β-グルクロニダーゼによりPFB-FDGlcUが分解され、緑色蛍光産物(PFBF)を生じる。)の後、反応産物であるPFB-F由来の緑色蛍光強度(Ex.492nm, Em.516nm)を、Mx3005P qPCR System(アジレント・テクノロジー)で測定した。
 図8は、野生型、C12、C24について、チューブ内β-グルクロニダーゼ合成反応(RNAスタート)の結果を示すグラフであり、図8(a)は50pM RNAの場合、図8(b)は500pM RNAの場合、図8(c)は5000pM RNAの場合を示している。図8(a),(b),(c)において、縦軸は緑色蛍光強度、横軸は反応時間(分)であり、図8(a),(b),(c)に示す結果から、C12およびC24が野生型と比較して格段に短い時間で高い活性を有することが分かる。

Claims (7)

  1.  β-グルクロニダーゼ単量体のアミノ酸配列に変異が導入された改良型のβ-グルクロニダーゼであって、
     前記アミノ酸配列のN末端側から561番目の位置にメチオニンまたはセリンを有する、改良型のβ-グルクロニダーゼ。
  2.  前記アミノ酸配列のN末端側から561番目の位置にメチオニンを有し、かつ、前記アミノ酸配列のN末端側から520番目の位置にロイシンを有する、請求項1に記載の改良型のβ-グルクロニダーゼ。
  3.  前記アミノ酸配列のN末端側から561番目の位置にセリンを有し、かつ、前記アミノ酸配列のN末端側から444番目の位置にアラニンを有する、請求項1に記載の改良型のβ-グルクロニダーゼ。
  4.  配列番号10、12、14、16、18または20のアミノ酸配列を有する、請求項1に記載の改良型のβ-グルクロニダーゼ。
  5.  請求項1~4のいずれか1項に記載の改良型のβ-グルクロニダーゼにさらに変異が導入された改良型のβ-グルクロニダーゼであって、以下の(a)~(d)の少なくともいずれかを有する、改良型のβ-グルクロニダーゼ。
     (a)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から64番目の位置にバリンを有する、
     (b)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から123番目の位置にバリンを有する、
     (c)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から145番目の位置にロイシンを有する、
     (d)前記β-グルクロニダーゼ単量体のアミノ酸配列のN末端側から451番目の位置にバリンを有する。
  6.  前記(a)~(d)を全て有する、請求項5に記載の改良型のβ-グルクロニダーゼ。
  7.  配列番号27または29のアミノ酸配列を有する、請求項5に記載の改良型のβ-グルクロニダーゼ。
