前記E3領域とは、E3遺伝子および近接するL4遺伝子の一部のことをいう。前記L4遺伝子の一部とは、E3遺伝子群と隣り合いL4遺伝子群に属するpVIII前駆体遺伝子においてその開始コドンから125番目〜277番目の塩基のことをいう。
E3領域から2685塩基対長を超える領域が欠落している組換えアデノウイルスベクター。

本発明の短縮された新規バックボーンを有するアデノウイルスベクターは、アデノウイルス由来のベクターであって、E3領域において、2685塩基対長を超える領域が欠落している組換えアデノウイルスベクターである。
本発明の5個以上のガイドRNA発現ユニットを含有する(5個以上のCasガイドRNAを発現する)核酸ベクターとして、好ましくは組換えアデノウイルスベクターまたはレンチウイルスベクターを用いることができる。
例えば、5個以上のガイドRNA発現ユニットを含有するアデノウイルスベクターの製造方法は特に限定されないが、好ましくはアデノウイルスゲノムDNAの一部を含むコスミドベクターに、それぞれ遺伝子発現調節部位を伴った5個以上のガイドRNA発現ユニットを挿入した後、293細胞へトランスフェクションすることによって組換えアデノウイルスベクターを得る方法(完全長DNA導入法:Fukuda et al.,Microbiol.Immunol.2006,Vol.50,pp.463−454)により作成することができる。
前記5個以上のガイドRNA発現ユニットを含有する核酸ベクターでは、更にノックインされるドナーDNA配列を含むことができる。前記ドナーDNA配列は、上記した「一体型Cas核酸ベクター」におけるものと同様のものを用いることができる。
本発明のCasタンパク質をコードするDNA断片とガイドRNA発現ユニットを含有する核酸ベクターは、様々な核酸ベクターに基づいて作成することができる。一態様において、核酸ベクターはアデノウイルスベクターまたはレンチベクターであることが好ましい。アデノウイルスベクターに基づいて作成する場合は、上記完全長DNA導入法を用いて作成することが好ましいが、これに限定されない。293細胞を用いた完全長DNA導入法を用いる場合、293細胞による培養期間は、好ましくは11、12、13、14、15、16、17、18、19、20、21、22、23、24日間以上継続される。また、レンチウイルスベクターに基づいて作成する場合、後述する実施例13に記載の方法と同様にして作成することができる。
本発明において、「投与すること」には、対象への経口投与、局所的接触、坐剤としての投与、静脈内、腹腔内、筋肉内、病巣内、髄腔内、鼻腔内、または皮下の投与が挙げられる。投与は、非経口および経粘膜(例えば、頬側、舌下、口蓋、歯肉、鼻、膣、直腸、または経皮)を含む任意の経路による。非経口投与には、例えば、静脈内、筋肉内、細動脈内、皮内、皮下、腹腔内、脳室内、および頭蓋内が挙げられる。送達の他の様式には、リポソーム製剤の使用、静脈内注入、経皮パッチなどが挙げられるが、それらに限定されない。
短縮された新規バックボーンを有するアデノウイルスベクターの製造
複数のガイドRNAを同時発現するアデノウイルスベクターによるゲノム編集
アデノウイルスゲノムは、約36kbpの2本鎖線状DNAであって、DNA鎖両端にはE2B遺伝子産物が切断加工された55kのタンパク質が共有結合しているという特異な構造をしている。複数のガイドRNAを同時に発現するアデノウイルスベクターを作成するために、ラムダファージがcos部位を持つ38kb〜52kbのDNA断片だけを取り込む性質を用いて、アデノウイルスゲノムの断片および4個のガイドRNA発現ユニットをタンデムにつないだコスミドプラズミドを作製し、ベクターゲノムの全長をプラズミドから切り出して293細胞へトランスフェクションを行い(完全長DNA導入法)、4個のガイドRNA発現ユニット(単一ガイドRNA)を含むアデノウイルスベクターを作成した。
8個のガイドRNAを同時発現するアデノウイルスベクターの作成
完全長DNA導入法を用いて、HBVのX遺伝子内のDR2領域を標的とした8個のガイドRNA発現ユニット(単一ガイドRNA)を含有するアデノウイルスベクターの作成を試みた(図7参照)。使用したガイドコーディングDNA配列は、配列番号5〜12に示す通りであった。

したがって、8つのガイドRNA発現ユニットを含有するアデノウイルスベクターを作成する際には、これらの発現ユニットが共通DNA配列を含んでいるために、相同組換えによって発現ユニットの一部が脱落することが予想された。
すなわち、アデノウイルスベクターの作製で一般的に行われている方法では、外来DNAを込む込んだウイルスゲノムを293細胞にトランスフェクションし、そこで生じたベクターウイルスを個々に分離することなく生じたウイルスをプールとして作製している。しかし図8に見られるように一部のユニットが欠失したウイルスが生じるのは免れないため、ウイルスを個々のクローンとして得ることが必要である。具体的には、トランスフェクションした293細胞を次の日に培養皿から剥がして希釈し、トランスフェクションしていない多量の293細胞と混合して96穴プレートへまき直す。増殖してきたウイルスによって死滅した293細胞が96穴プレートの3分の1以下の個数であるプレートからのみウイルスを分離した。
この最初のウイルスストックを分離するステップでは、図8に示すようにユニットが欠失したウイルスストックと8ユニットを保っているストックが生ずるが、8ユニットのみのウイルスストックを更に大きいステップで293細胞に感染する場合に通常量の3倍の量を感染させることで、ユニットの欠失のない高濃度のウイルスストックが得られた。この感染条件でウイルス増幅を繰り返すことにより、動物実験に十分な量の欠失のないウイルスベクターを得ることができた。

4ヶ所のダブルニッキング切断を行う8ガイド発現ベクターによる複製中のHBVゲノムの切断破壊
HBVは複製のプロセス中に環状2本鎖DNAゲノム(ccc)の形態をとる。複製増幅中のHBV cccゲノムを4ヶ所でダブルニッキング切断を行う8ガイドRNA(単一ガイドRNA)発現ベクターを作製した。およその切断部位を図11の左側に示す。DNはダブルニッキングを意味する。使用したガイドコーディングDNA配列は、配列番号15〜22であった。

またその修復時には数十塩基の欠失が起こる結果、本来のCas9では予想される1.5kbの欠失DNAが検出されるのに対し、ダブルニッキングではそれより短い1.4kbのバンドが検出されることが説明できる。以上の結果により、4ヶ所のダブルニッキング切断を起こす8ガイド発現アデノウイルスベクターは、高い切断効率と安全性を兼ね備えている可能性が示唆された。
12個のガイドRNAを同時発現するアデノウイルスベクターの作成
8個のガイドRNA発現ユニットを含有するアデノウイルスベクターの作成(図7参照)と同じ方法で、12個のガイドRNA発現ユニット(単一ガイドRNA)を含有するアデノウイルスベクターの作成を試みた。使用したガイドコーディングDNA配列は、上記した配列番号5〜12に示す8個と、X遺伝子終止コドン近傍及びその下流にある以下の配列番号39〜42に示す4個であった。

Casタンパク質をコードするDNA断片とガイドRNA発現ユニットを含有する一体型アデノウイルスベクターの作成
完全長DNA導入法を用いて、Cas9タンパク質をコードするDNA断片と4個のガイドRNA発現ユニット(単一ガイドRNA)を含有するアデノウイルスベクターの作成を試みた。使用したガイドコーディングDNA配列は、配列番号1〜4と同一であった。Cas9タンパク質をコードするDNA断片が、4個のガイドRNA発現ユニットの上流に位置するように構成されたアデノウイルスベクター(inward)と、Cas9タンパク質をコードするDNA断片が、4個のガイドRNA発現ユニットの下流に位置する(outward)ように構成されたアデノウイルスベクターの二種類を取得した。図16の上段にはアデノウイルスベクターのゲノム構造を示し、右側の四角形は4個のガイドRNA発現ユニットを、また中央下の三角形はE3領域の欠失を示す。
4個のガイドRNAによるダブルニッキング2ヶ所切断を行う一体型アデノウイルスベクターを用いたマウスH2Aa遺伝子のin vivo破壊
ノックアウトする標的遺伝子であるマウスH2Aa遺伝子のエクソン1の配列を図17に示す。エクソン1は5’キャップ部位および開始コドンを含み、その下流に設定した2組のダブルニッキング切断(DN切断)を行う4個のガイドRNA標的配列(1〜4)の位置を示している。ガイドコーディング標的配列は既に記した配列番号1〜4である。またPCR増幅に用いたプライマー配列を以下に示す。

アデノウイルスゲノムがウイルス粒子にパッケージされる上限のサイズは38.0kbであり、E3領域を短縮したベクターゲノムのサイズは30.2kbであった。従って組み込める外来DNAは最長で約7.8kbである。またCas9ニッカーゼの発現ユニットは5.3kbあるため、多重ガイド発現ユニットに使える長さは2.5kbまでである。一方、1個の通常のガイド発現ユニットのサイズは約0.4kbであるから、8個のユニットの長さは3.2kbであり、2.5kbをはるかに超えるため、通常の発現ユニットでは作製することは不可能である。

4ヶ所のダブルニッキング切断を行うよう設計された一体型アデノウイルスベクターによる標的遺伝子の破壊を検討した。アデノウイルスはヒトに感染するウイルスであり、図9に示すようにヒト由来の培養細胞株(HepG2)の染色体上にあるHBV遺伝子の破壊効率は約90%であった。しかし今回の標的はマウス遺伝子であるためマウス培養細胞での実験が必要であるが、マウス細胞へのアデノウイルスベクターの導入効率はヒト細胞にくらべて約100分の1以下であり、実験が難しい。しかしながらこのベクターをマウス初代繊維芽細胞(MEF細胞)に図9の実験の30倍量のベクターを感染させることにより、56%の遺伝子の欠失破壊効率が得られた(図22左)。また約150塩基の欠失が見られたことから、ガイドRNA1、2とガイドRNA3、4の同時切断による欠失、あるいはガイドRNA3、4とガイドRNA7、8の同時切断による欠失が効率よく行われていることが示唆された(図20参照)。1つの欠失は4個のガイドRNAが同時に機能してニックをいれたことを示すものであるから、複数のダブルニッキング切断による1つの欠失が示されたことは、効率のよい安全な遺伝子の破壊が可能であることを示唆していると考えられる。またウイルス感染量(moi)100および300のレーンに置いてPCR断片全長の6.5kbのバンドの直下に数十塩基短いDNA領域を認めたが(*印で示す)、ダブルニッキングによる1ヶ所の切断は数十塩基の欠失を引き起こすことが発明者の実験から明らかにされており、この領域は複数ヶ所の同時切断による大きな欠失のみならず、4ヶ所あるいはいくつかの個々の切断部位において短い欠失による遺伝子破壊が行われたことを示唆するものである。
さらにウイルス感染量100および300において、0.5kbの位置にスメアの領域が観察されたが、このスメアの領域は長時間露光の同じ電気泳動ゲルの写真において、感染ウイルス量の増加に伴い濃くなることが示された(図22右の0.5)。また感染量100および300において0.3kbの領域を認めた。本PCRでは欠失がない場合は0.65kbのバンドを生ずるが、0.5kbおよび0.3kbの領域はそれぞれ約150塩基および350塩基の欠失により生じたと考えられる。この長さは予想された(図20の3つの点線で示す)ガイド1と2およびガイド3と4の間の欠失、あるいはガイド3と4およびガイド7と8の間の欠失、そしてガイド1と2およびガイド7と8の間の欠失の長さと一致した。すなわち8個のガイドのほとんどが同時に機能して欠失を引き起こしたと考えられた。以上の結果から、4ヶ所のダブルニッキング切断を行う8ガイドユニット搭載一体型アデノウイルスベクターにより、感染効率が低いマウス細胞においても複数の部位の同時切断が可能性あることが示された。
8個のガイドRNAによるダブルニッキング4ヶ所切断を行う一体型アデノウイルスベクターを用いたマウスNTCP遺伝子のin vivoにおける破壊
上記8個のガイドRNAによるダブルニッキング4ヶ所切断を行う一体型アデノウイルスベクターを新生仔マウスへ静注し、マウスNTCP遺伝子のin vivoにおける破壊実験を行なった。その結果を図23に示す。15日目(day15)において2番(8g m2)、3番(8g m3)、4番(8g m4)のマウスとも1.05kbおよび0.85kbのバンドが認められた。この結果から8個のガイドRNAは多くのガイドRNAが機能して欠失を引き起こしたと考えられた。用いたプライマーの塩基配列を以下に示す。

4ヶ所のダブルニッキング切断を行う8個のガイドRNA発現ユニット(単一ガイドRNA)を有するレンチウイルスベクターの作成
目的遺伝子を発現させるためのEF1αプロモーターを持ち、かつピューロマイシン(Pur)を発現するレンチウイルスベクター pLVSIN−EF1αPur(タカラバイオ社)をEcoRIとSbfIで切断し、Klenow酵素により平滑化して結合することにより、EF1αプロモーター領域を欠失させたプラズミド pLVSINwPurを得た。これをSgrDIで切断しKlenow酵素で平滑化した末端とNheI末端を持つレンチウイルスベクター断片を、charomid9−36(Saito et al., Proc.Natl.Acad.Sci.,1996, vol. 83, pp. 8664−8668)のSmaIとXbaIの間にクローン化して、コスミド chLVpur−wを得た。このコスミドをBstXIで切断しKlenow酵素処理後環状化して、BstXI部位を持たない40.1kbのコスミドカセットchLVpurkx−wを得た。このコスミドは多重ガイドRNA発現ユニット断片をレンチウイルスベクターのSwaIクローン化部位に組み込むことにより、8ガイドRNA発現ユニットを持つアデノウイルスベクター作製用コスミドと同様に、ラムダファージのin vitroパッケージングを用いて、多重ガイドRNA発現ユニット断片を欠失させることなく大腸菌内で増幅させることができる。

なお、リバースプライマーは実施例4においてX遺伝子を増幅したときに用いた配列番号14のプライマーを用いた。
この2つのプライマーにより4通りのダブニッキング切断を行うためのX遺伝子を含む0.66kbの断片が生成される。しかし配列番号43でU6プロモーターにより生成するガイドRNA(図24における「1」のガイドRNA)の5’端はAであり、U6プロモーターから生成するRNAの5’端はGが至適であるため、このガイドRNAの産生量は少ないと予想された。その結果このガイドRNAを片方にもつダブルニッキングの切断効率は低いことが予想された。
本実験での結果は標的遺伝子の切断効率が一見高くないように見えるが必ずしもそうではない。通常レンチウイルスベクターを用いた実験ではベクターにピューロマイシン耐性遺伝子を組み込んで発現させることにより、レンチウイルスベクターが染色体内に組み込まれた細胞だけを選択した上で実験を行う。本実験に用いたレンチウイルスベクターもピューロマイシン耐性酵素を発現させているが、この実験ではピューロマイシン選択を行なっていない。そのため大多数の細胞はこのレンチウイルスベクターを持っていないため非常の効率が低いように見えると考えられる。従ってピューロマイシン選択を行う一般的な実験においては、遺伝子切断破壊効率は本実験の結果より格段に高い可能性があると考えられる。
Claims (17)
- E3領域から2685塩基対長を超える領域が欠落している組換えアデノウイルスベクター。
- E3領域から2837塩基対の領域が欠落している、請求項1に記載の組換えアデノウイルスベクター。
- Ad5ベクター由来の組換えアデノウイルスベクターであって、E3領域において、Ad5ベクターの位置づけで、第27982番塩基〜第30818番塩基が欠失している、請求項1に記載の組換えアデノウイルスベクター。
- 5個以上のCasガイドRNAを発現する核酸ベクター。
- 8個のCasガイドRNAを発現する、請求項4に記載の核酸ベクター。
- 少なくとも4つのダブルニッキングを誘導することで少なくとも4ヶ所のゲノム切断を起こすように構成された、請求項5に記載の核酸ベクター。
- ゲノム上からノックダウンする標的配列の上流における近接した領域に、2つのダブルニッキングを誘導し、更に、該標的配列の下流における近接した領域に、2つのダブルニッキングを誘導することで、該標的配列をノックダウンするように設計された、請求項6に記載の核酸ベクター。
- 核酸ベクターが、請求項1〜3のいずれか一項に記載の組換えアデノウイルスベクターである、請求項4〜7のいずれか一項に記載の核酸ベクター。
- Casタンパク質をコードする遺伝子およびCasガイドRNA発現ユニットを含む、一体型Cas核酸ベクターである核酸ベクター。
- 3個以上のCasガイドRNA発現ユニットを含む、請求項9に記載の核酸ベクター。
- 4個のCasガイドRNA発現ユニットを含む、請求項10に記載の核酸ベクター。
- 該CasガイドRNA発現ユニットの少なくとも1組が、ダブルニッキングを生じるように構成されている、請求項9〜11のいずれか一項に記載の核酸ベクター。
- 核酸ベクターが、請求項1〜8のいずれか一項に記載のベクターである、請求項9〜12のいずれか一項に記載の核酸ベクター。
- CasガイドRNA発現ユニット、Casタンパク質をコードする遺伝子、およびノックインされるドナーDNA配列を含む核酸ベクター。
- 前記CasガイドRNA発現ユニットを2個以上含み、これらが、ダブルニッキングを誘導するように構成されている、請求項14に記載の核酸ベクター。
- 前記CasガイドRNA発現ユニットを8個含み、これらが、4つのダブルニッキングを誘導するように構成されている、請求項14に記載の核酸ベクター。
- 核酸ベクターが、請求項1〜13のいずれか一項に記載のベクターである、請求項14〜16のいずれか一項に記載の核酸ベクター。
