本開示によって提供されるAAVの細胞侵入メカニズムの理解に基づいて、一部の場合において、細胞におけるGPR108の発現または活性を増大させることによって、細胞内へのアデノ随伴ウイルス(AAV)の形質導入効率を増大させることが望ましい場合がある。同様に、本開示によって提供されるAAVの細胞侵入メカニズムの理解に基づいて、一部の場合において、細胞を細胞におけるGPR108の発現または活性を低下させる化合物を接触させることによって、細胞内へのアデノ随伴ウイルス(AAV)の形質導入効率を低下させることが望ましい場合がある。
本明細書において記載される方法および組成物はまた、細胞内への治療作用物質の取り込みを調節するために使用することができる。例えば、タンパク質(例えば抗体、例えばモノクローナル抗体)またはタンパク質複合体などの治療作用物質を、GPR108依存性AAVのVP1ポリペプチドまたはその部分に連結させることができる。この様式で、治療作用物質を、AAVによって通常使用されるGPR108取り込みメカニズムを利用するように操作することができる。本明細書における開示に基づいて、GPR108依存性AAVのVP1ポリペプチドが、配列番号2で示されるコンセンサス配列を含み得ること、または、GPR108依存性AAVのVP1ポリペプチドが、取り込みのためにGPR108を必要とする任意のAAV(例えば、AAV1、AAV2、AAV3、AAV4、AAV6.2、AAV7、AAV8、AAV9、Anc80、Anc81、Anc82、Anc83、Anc84、Anc110、Anc113、rh8c、rh10、PHP-B、8BPV2、もしくは7M8)のVP1タンパク質もしくはその部分に由来し得ることが理解される。

全ての細胞系は、5%CO2を有する37℃の加湿インキュベーター内で、10%FBS(GE Healthcare)および100IU/mLのペニシリン/ストレプトマイシン(Corning)を添加したダルベッコ改変イーグル最小培地DMEM(Corning)中で維持した。全ての細胞系はJan Carrette labから譲り受け、これまでに公開されている(Pillay et al., 2016, Nature, 530:108-12)。細胞を、標準的なプロトコルを使用して、PolyJetインビトロDNAトランスフェクション試薬(SignaGen、カタログ番号SL100688)を使用してトランスフェクトした。
侵入のスクリーニングおよび分析
レンチウイルスを、レンチウイルス生産のための製造者のプロトコルを使用して、PolyJetインビトロDNAトランスフェクション試薬(SignaGen、カタログ番号SL100688)を使用して、一過性トランスフェクションによってHEK293T細胞(ATCC、マナサス、VA)から生産した。LentiCas9-blastおよび個々のsgRNA含有レンチウイルスを、10cmのディッシュ当たり4×106個細胞で一晩播種したHEK293T細胞において生産した。トランスフェクションの1時間前に、培地を、新鮮な事前に温めたD10に交換し、その後、psPAX2、pLentiCas9-BlastまたはLV04、およびpCMV-VSV-Gを10:10:1比でトランスフェクトした。培地をトランスフェクションの6時間後に新鮮なD10に交換し、上清のウイルスを48時間後に採取し、Sorvall卓上型遠心分離機において2000RPMで5分間遠心分離することによって澄明化し、そして、0.45ミクロンのフィルターを通して濾過した。大規模なGeC KOレンチウイルスを以前に記載されているように生産した(Joung et al., 2017, Nat. Protoc., 12:828-63)。
侵入のスクリーニングはrh32.33の侵入因子を同定する
CRISPRに基づく侵入スクリーニングを、代替AAV侵入経路に必要な細胞侵入因子を同定するように設計した。2ベクターレンチウイルスGeCKO系は、単一ベクター内のCas9を目的の細胞系に導入し、その後、ヒトゲノム全体に広がるsgRNAおよびmiRNAのライブラリーを導入した(図2A)(Shalem et al., 2014, Science, 343:84-7)。簡潔に述べると、細胞にベクター1[lentiCas9-Blast]で形質導入し、その後、Cas9の安定な発現のためにブラストサイジン選択を行った。Cas9に、次いで、ヒトゲノム全体を標的化するsgRNAを含有するライブラリーフォーマットのベクター2(lentiGuide-Puro)で形質導入して、細胞系ノックアウトライブラリーを生成した。
潜在的AAV制限因子の同定
GFP陽性細胞のロバストランク凝集(RRA)分析およびMAGeCK分析(Li et al., 2014, Genome Biol., 15:554、およびLi et al., 2015, Genome Biol., 16:281)は、平均蛍光強度が高い、細胞において強化されているいくつかの因子を同定した(図4A):
- ACSL6:Acyl-CoA合成酵素長鎖ファミリーメンバー6は、脂肪酸からのAcyl-CoAの形成を触媒し、脂質代謝において主要な役割を有し得る。
- LETMD1:LETM1ドメイン含有1は、p53の調節および腫瘍形成において役割を有することが示唆されている。
- CALN1:Calneuron 1は、ゴルジから原形質膜への運搬を負に調節し、その欠失は、核へのAAVの運搬の際に輸送経路を変更する可能性があり得る。
- SSH3:Slingshotプロテインホスファターゼ3は、ADF/コフィリンタンパク質を活性化させることによって、アクチンダイナミクスにおいて役割を有し、これはまた、AAV侵入の輸送経路にも影響し得、これを変更し得る。
潜在的なAAVの侵入因子の同定
GFP-細胞集団の分析は、本明細書において記載されるように、GFP-集団において強化されていた、同定されたいくつかの遺伝子を生産し、これらのうちの最も顕著なものの1つは、GPR108であった(図5A)。この遺伝子は、ノイラミニダーゼ1(NEU1)およびカテプシンA(CTSA)などの非常に強化されていた他の遺伝子と同様に、第2ラウンドの形質導入の分析においてさらに強化された(図5B)。X軸は、機能性によってグループ化されたGeCKOライブラリー内の個々の遺伝子を示しており、Y軸は、RRA分析に基づく各ヒットの有意性を示している。バブルの直径は、選択されていないコントロールと比較して、選択された集団において強化されている、遺伝子当たりの個々のsgRNAの数に対応する。重要なことに、トップヒットの有意性は106近くのp値まで増大したが、他の遺伝子は、103の有意値の辺りで変化しないままであった。このことは、第2ラウンドの形質導入がrh32.33の侵入因子を強化するために非常に重要であったことを示唆している。GPR108が侵入因子として同定されたことで、GPR108依存性に関与するVP1領域の研究およびマッピングが行われた。
NEU1およびCTSAは、代替侵入経路血清型rh32.33およびAAV4の侵入に必要である
NEU1およびCTSAは共に複合体内に存在するため、また、NEU1の安定性および立体構造はCTSAに依存するため(Galijart et al., 1988, Cell, 54:755-64、およびBonten et al., 1995, J. Biol. Chem., 270:26441-5)、これらのタンパク質を、双方が代替AAV侵入経路に重要であるかどうかを決定するために試験した。rh32.33およびAAV4の2つのAAVR非依存性血清型を、NEU1 WTマウスもしくはNEU1 KOマウス、またはCTSA WTマウス、CTSAヘテロ接合型(HET)マウス、もしくはCTSA KOマウスに由来する、以前に公開されているマウス胚線維芽細胞(MEF)細胞系において試験した。rh32.33およびAAV4の両方は、NEU1 KO細胞およびCTSA KO細胞における形質導入の欠如を示し、CTSAヘテロ接合型細胞における影響はほとんどまたは全く観察されなかった(図6A、図6B)。
代替経路侵入に必要なNEU1の酵素活性
NEU1は酵素であるため、侵入スクリーニングにおいて同様に同定されたCTSA(図5C)は、NEU1の触媒的に活性な立体構造の維持に必要であり(D’Azzo et al., 1982, PNAS USA, 79:4535-9、およびVinogradova et al., 1998, Biochem. J., 330(Pt 2):641-50)、NEU1の酵素活性がその機能にとって必要であるかどうかを、rh32.33およびAAV4の侵入において試験した。2つの異なるシアル酸類似体ノイラミニダーゼ阻害剤化合物であるザナミビル(von Itzstein et al., 1993, Nature, 363:418-23)およびDANA(Meindl et al., 1974, Virology, 58:457-63)を使用して、Huh7細胞に対する用量応答を行い、異なるAAVR依存性血清型およびAAVR非依存性血清型の侵入に対する影響を評価した。2つの異なるAAVR依存性血清型であるAAV5およびAnc80、ならびに2つのAAVR非依存性血清型であるrh32.33およびAAV4を試験した。重要なことに、AAV4およびAAV5は共にシアル酸を付着因子として使用する(Kaludov et al., 2001, J. Virol., 75:6884-93、およびWalters et al., 2001, J. Biol. Chem., 276:20610-6)がそれらのAAVR依存性は異なるため、これらAAVを調べた。
GPR108は、複数の細胞型におけるAAVR依存性血清型およびAAVR非依存性血清型の侵入に必要である
このスクリーニングにおいて同定された、最も顕著に強化された遺伝子は、特徴付けされていない7回膜貫通型Gタンパク質共役受容体様タンパク質であるGPR108であった(図5A、図5B)。GPR108は、AAV5以外の全ての血清型の侵入に必要であり、ヘルパーウイルスに非依存性である。
AAVの侵入は、GPR108の安定なまたは一過性のトランスフェクションによって回復し得る
GPR108 KOの欠陥がGPR108タンパク質発現の喪失に起因することを確認するために、GRP108のcDNAを、レンチウイルスベクターを使用して、H1 HeLa GPR108 KO細胞に安定的に再導入した。
GPR108の利用はマウスにおいて保存されている
ヒトおよびマウスGPR107およびGPR108は非常に類似した配列であるため、本発明者らは、GPR108がマウス細胞においてAAVの侵入に同様に使用されたかどうかを判定したいと考えた。マウス肝臓癌細胞系であるHepa細胞を、ヒトHuh7細胞に類似のマウスインビトロ系として使用した。flagタグ付けされたヒトまたはマウスGPR107またはGPR108をトランスフェクトされたHepa WT細胞またはGPR108 KO細胞における、rh32.33、AAV4、AAV5、[図11A]、ならびにAnc80、AAV9、およびAAV9.PHP-B[図11B]の形質導入(10000VG/細胞のCMV.ルシフェラーゼ.SVPA導入遺伝子)。興味深いことに、AAV5は高レベルまでHepa細胞に形質導入し得るが、一方、rh32.33およびAAV4などの他の血清型はそうではない(図11A)。このことは、GPR108の代わりの、代替因子であるAAV5の使用が、マウスにおいて高度に保存されている可能性が高いが、しかしマウスGPR108は一部の血清型ではヒトGPR108ほどには高度に機能的ではない可能性があることを示唆している。マウスGPR108に対するsgRNAをさらに使用して、Hepa GPR108 KO細胞系を生成した。Hepa細胞を形質導入された、試験したGPR108依存性血清型のうち、全てが、野生型と比較して、hepa GPR108 KO細胞において、形質導入の10~100倍の低下を示した(図11B)。GPR108または相同タンパク質GPR107のFlagタグ付けされたヒトまたはマウスcDNA(Edgar、2007、DNA Seq.、18:235~41)をhepa GPR108 KO細胞に再導入し、AAVの形質導入のわずかな増大が観察された(図11B)。
GPR108はAAVの付着を促進しない
AAVの形質導入に関与する因子についての現在の理解は主に、AAVの付着に関与する因子の周辺にあり、細胞内のAAV侵入受容体の存在およびメカニズムについてはほとんど分かっていない。したがって、本発明者らは、GPR108がAAVの付着または侵入経路のさらに下流において役割を有しているかどうかを試験したいと考えた。指向性または結合特性を変更されている2つの異なるカプシド表面突然変異体を、それらの親AAVカプシドと共に、Huh7 GPR108 KO細胞およびH1 HeLa GPR108 KO細胞において試験した。
GPR108の非依存性は伝わり得、AAVカプシドのホスホリパーゼ含有VP1ドメインに依存性である
侵入のためのGPR108の機能、およびいかにしてこれがカプシドを係合するかをさらに理解するために、キメラカプシドを使用して、GPR108の利用を指示するカプシドドメインを同定した。AAV5およびAAV2はGPR108の利用が異なるため、これら2つ血清型の間で生成されたキメラを使用した。類似の点突然変異を有するおよび有さない相反性キメラのセットを設計して、カプシドのどの領域がGPR108利用を指示するかを決定した(図14A)。これらのキメラを次いで、示されているWTカプシドまたはキメラカプシドで(100μLの粗ベクター調製物と、hAd5ヘルパーウイルス、CMV.eGPF.T2A.ルシフェラーゼ導入遺伝子)、Huh7 WT細胞、AAVR KO細胞、GPR108 KO細胞、またはダブルKO細胞において試験した。AAV2およびAAV5は共にAAVRを必要とするため、形質導入の予想された喪失が、AAVR KO細胞系およびダブルKO細胞系において、全ての試験した血清型で観察された(図14B)。興味深いことに、AAV5のVP1固有の領域を有するキメラの両方が、GPR108 KO Huh7細胞をWT細胞と類似のレベルまで形質導入し得た。残基581がGPR108利用において主要な役割を有することは分からなかったが、残基581は、全体的な形質導入レベルに対してわずかな影響を有していた。これらの実験は、AAVのVP1固有の領域がGPR108の利用を指示すること、およびこの細胞機能性が他のAAV血清型に伝わり得ることを実証している。
GPR108ドメインのさらに精度の高いマッピング
ドメインスワッピング実験を行って、GPR108ドメインをマッピングした。具体的には、AAV5およびAAV2のVP1内の示されているドメインを交換して、示されているキメラAAVを生産した(図15A)。GPR108依存性を付与すると以前に同定されている配列を、保存領域を破壊点として使用して3つの部分に分割してある、3つの異なるカプシドキメラを合成した。AAV5カプシドのGPR108依存性領域をAAV2カプシドにスワッピングし、ベクターを生産した。

AAV2、AAV5、およびこれら2つのキメラの安定性および性能を、インビボおよびインビトロで調べた。
GPR108のインビボでの必要性
C57BL/6JマウスおよびGPR108 KOマウス(群当たり3頭の動物)を、CMV-ルシフェラーゼ導入遺伝子を有する1e11gc/マウスのAAV8ウイルス、AAVrh32.33ウイルス、AAV5ウイルス(またはコントロールとしてのPBS)で形質導入した。ルシフェラーゼの量を、形質導入後8週間の期間にわたり測定した(p/s/cm2/sr、平均±SEM)(図18A)。各群の代表のマウスを、示されているベクターでの形質導入の14日後に画像化した(図18B)。図18Aおよび図18Bで示す結果は、GPR108がAAVによるインビボでの形質導入に必要な侵入因子であることを実証している。

Claims (7)
- 細胞内へのアデノ随伴ウイルス(AAV)の形質導入効率を調節するインビトロ方法であって、遺伝子改変されたアデノ随伴ウイルス(AAV)を前記細胞に導入するステップを含み、前記AAVのカプシドが、異種VP1ポリペプチド配列を含むように遺伝子改変されており、前記異種VP1ポリペプチド配列は、配列番号1、8又は18で示される配列であり、かつ、GPR108依存性AAVが前記細胞の形質導入のためにGPR108の存在を必要としないようにするものである、前記方法。
- 前記異種VP1ポリペプチドが、配列番号1で示される配列を含む、請求項1に記載の方法。
- 前記異種VP1ポリペプチドが、AAV5 VP1タンパク質のアミノ酸配列を含む、請求項1に記載の方法。
- 前記異種VP1ポリペプチドが、AAV1、AAV2、AAV3、AAV4、AAV6.2、AAV7、AAV8、AAV9、Anc80、Anc81、Anc82、Anc83、Anc84、Anc110、Anc113、rh8c、rh10、PHP-B、8BPV2、または7M8のVP1タンパク質のアミノ酸配列を含む、請求項1に記載の方法。
- アデノ随伴ウイルス(AAV)の細胞侵入を改変するインビトロ方法であって、
GPR108依存性AAVのVP1ポリペプチド中のN末端アミノ酸を、配列番号1、8又は18で示される配列で置換することにより、前記GPR108依存性AAVをGPR108非依存性となるように遺伝子操作するステップを含み、それによって前記AAVの細胞侵入を改変する、
前記方法。 - 前記遺伝子操作されたGPR108非依存性AAVが、配列MX1X2VDHPX3X4X5X6X7EVGX8X9X10X11X12FLGLEA(配列番号1)を有するVP1ポリペプチド配列を含み、配列中、X1がSもしくはAもしくはTであり、X2がFもしくはAもしくはTであり、X3がPであり、X4がDであり、X5がWであり、X6がLであり、X7がEであり、X8がEであり、X9がGであり、X10がLもしくはIもしくはVであり、X11がRであり、かつ/またはX12がEもしくはQである、請求項5に記載の方法。
- 前記遺伝子操作されたGPR108非依存性AAVが、AAV5 VP1タンパク質に由来するVP1ポリペプチド配列を含む、請求項5に記載の方法。
