本開示のさまざまな諸態様により、新規ペプチドが開示される。本明細書において開示および記載されるペプチドは、生命科学および医療の分野において極めて多数の用途を有する、ある分子クラスを構成する。本明細書において開示および記載されるように、本明細書において提示されるペプチド(または「ペプチドバインダー」)は、線状、環状または拘束性(大環状)形態のいずれであってもよい。
本開示の諸態様によれば、研究および医療に用いうるオリゴペプチドマイクロアレイが提示される。例えば、本オリゴペプチドアレイの諸態様を、生物活性モチーフの同定に利用することができる(例えば、対応する受容体に対する結合のスクリーニングのために、リガンドの活性モチーフの可能性のあるものをオリゴペプチドマイクロアレイで模倣することができる)。その上、本明細書に開示されたオリゴペプチドマイクロアレイに、疾患関連抗原の特定の配列を反映させる(そしてそのようにして、診断またはモニタリングのために、例えば、ある特定の炎症性疾患および感染症の存在が示唆される患者試料から抗体を検出するために利用する)こともできると考えられる。オリゴペプチドマイクロアレイのもう1つの用途は、アレイ上に固定化されたオリゴペプチドプローブに対するタンパク質またはDNAの結合を含む、生化学的相互作用の探索である。本明細書において開示および記載される他の数多くの機能に加えて、オリゴペプチドマイクロアレイを、細胞活性、酵素活性、細胞接着などのプロファイリングのためにさらに用いることもできる。

ここで図4に図式的に記載されたプロセス400の段階404を参照すると、(本明細書において開示され、記載され、かつ例示されたペプチドバインダーの探索のプロセス402を通じて)コアヒットペプチド配列が同定されると、適正なコアヒット配列をさらに最適化する/検証する目的で、コアヒットペプチドの各位置でコアヒットペプチド配列が(アミノ酸置換、欠失および挿入を通じて)さまざまな様式で変更される、「ペプチド成熟化」404のプロセスが行われる。例えば、いくつかの態様によれば(例えば、コアヒットペプチド配列が所与の数、例えば7個などのアミノ酸を含む場合)、成熟アレイが作製される。本開示によれば、成熟アレイはそれに固定化されたコアヒットペプチドの集団を含み、コアヒットペプチド内の各アミノ酸は各位置でアミノ酸置換を受けている。
5-merアレイ実験において同定されるモチーフは、最適なタンパク質バインダーの短いバージョンに過ぎないという可能性がある。本発明者らは、5-merアレイ実験から選択された配列を、N末端およびC末端の一方または両方から1つまたは複数のアミノ酸だけ伸長させることによって、より長いモチーフを同定する戦略を開発した。選択されたペプチドから出発し、各末端に1つまたは複数のアミノ酸を付加することにより、さらなる選択のための伸長ライブラリーを作り出すことができる。例えば、単一のペプチドから出発し、20種のすべての天然アミノ酸を用いて、160,000種の一意的ペプチドの伸長ライブラリーを作り出すことができる。いくつかの態様において、伸長型ペプチドのそれぞれは複製物として合成される。
伸長型の成熟コアヒットペプチドの同定後に、当技術分野において利用可能な、ペプチド親和性および特異性を測定する任意の方法によって、特異性分析を行うことができる。特異性分析の一例には、標的に対して特異的な分子相互作用、(「オン」結合、および「オフ」解離の)反応速度、ならびに親和性(結合強度)に関して分子を特徴づける、「Biacore(商標)」システム分析が含まれる。Biacore(商標)はGeneral Electric Companyの商標であり、同社のウェブサイトを経由して利用可能である。
網羅的な5-merペプチドアレイを用いたストレプトアビジンバインダーの探索
アレイの設計および合成:
2,476,099個のペプチド(システインを除くすべての考えられる5-merペプチドの網羅的リストに相当する)を有するアレイを設計した。本発明者らはまた、システインおよびメチオニン、同じアミノ酸のあらゆる二量体またはより長い反復物、ならびにHR、RH、HK、KH、RK、KR、HPおよびPQ配列を含有するあらゆるペプチドを除外した、18種の天然アミノ酸のすべての組み合わせを用いることによって、5-merペプチドのより小規模なアレイも設計し、1,360,732種の一意的ペプチドのライブラリーを作り出した。このライブラリーには、アレイデータから導き出される結論の信頼度を高めるために、同一のアレイ上に各ペプチドの2つの複製物を用いているという利点があった。
Cy5で標識したストレプトアビジンを、1%アルカリ可溶性カゼインを含む1×TE結合緩衝液中にて、25℃で1時間インキュベートした。アレイを1×TE緩衝液で3回洗浄し、最後に0.1×TE緩衝液で洗浄した上で、2マイクロメートルスキャナーを用いてスキャニングを行った。
画像分析およびシグナル抽出は、NimbleGen DEVAソフトウェアを用いて行った。2,476,099個の5-merペプチドのライブラリーに関しては、データを収集して3枚のアレイスライドからの平均を求め、1,360,732種の5-merペプチドのライブラリーに関しては2枚のスライドをデータ分析のために用いた。
非常に高い平均強度を有し、かつ変動係数(CV)値が15%未満である424個の配列が、2,476,099個のペプチドのアレイから選択された。これらの配列を、Rパッケージ「PEPLIB」に実装されている標準的なBLOSUM 62置換行列を用いた距離に基づいてクラスター化した(Standardizing and Simplifying Analysis of Peptide Library Data, Andrew D White et al, J Chem Inf Model, 2013, 53(2), pp 493-499を参照)。5-merペプチドの距離は、PCAプロットの最初の2つの成分に関してプロットされる。各クラスターに関するコンセンサスモチーフを図7に報告している。3つの高密度クラスターは、配列HPQA(SEQ ID NO:30)、YHPQ(SEQ ID NO:31)およびHPQ[NF]を有するストレプトアビジンバインダーを示している。これらの結果は、ストレプトアビジンバインダーの探索のためにmRNAディスプレイを利用した、以前に発表された知見と一致している(David S Wilson et al, (2001) The use of mRNA display to select high-affinity protein-binding peptides PNAS vol. 98, no. 7, 3750-3755を参照)。
伸長ペプチドアレイを用いたストレプトアビジンバインダーの最適化
アレイの設計:
5-merアレイ実験において同定されるモチーフは、最適なストレプトアビジンバインダーの短いバージョンに過ぎないという可能性がある。本発明者らは、5-merアレイ実験から選択された配列を、表1にXによって示されている20種のすべての天然アミノ酸を用いてN末端およびC末端の両方から2アミノ酸伸長させることによって、より長いモチーフを同定する戦略を開発した。伸長ライブラリーのそれぞれは、5つずつの複製物として合成された160,000種の一意的ペプチドを含む。ストレプトアビジン結合アッセイおよび画像処理は、実施例1に記載された通りに行った。
平均強度が非常に高い配列を、さらなる分析のために選択した。各ライブラリーからの上位の配列を表1に列記している。
二重置換/欠失ペプチドアレイを用いたストレプトアビジンバインダーの最適化
アレイの設計:
3ラウンド目のバインダー最適化には、伸長アレイ実験において同定された配列をグリシン(G)アミノ酸によって伸長させてそれらを表1に示されているような11-merペプチドにした後に、参照基準配列の考えられるすべての単一および二重の置換/欠失変異体を含む二重置換/欠失ライブラリーを設計することを含めた。置換/欠失アレイに関するストレプトアビジン結合アッセイおよび画像処理は、実施例1に記載された通りに行った。
データをまず、標準的なアラニンスキャンに類似しているが20種のすべてのアミノ酸の置換を含む単一置換プロットによって分析し、その後にバインダー最適化を用いる二重置換分析を行った。この分析の一例を、GGPAPAWAHGG配列(SEQ ID NO:35)に関して図9に示している。
系統的な3段階アプローチを用いた前立腺特異的抗原(PSA)バインダーの探索および最適化
1)5-merアレイ、2)伸長アレイ、および3)二重置換/欠失アレイという3種のペプチドアレイの逐次的適用からなる系統的なバインダー探索アプローチについて検討するために、本発明者らは標的としてヒト前立腺特異的抗原(PSA)を選択した。
システインおよびメチオニン、同じアミノ酸のあらゆる二量体またはより長い反復物、ならびにHR、RH、HK、KH、RK、KR、HPおよびPQ配列を含有するあらゆるペプチドを除外した、18種の天然アミノ酸のすべての組み合わせを用いることによって、5-merアレイを設計し、1,360,732種の一意的ペプチドのライブラリーを作り出した。伸長アレイは、5-merアレイ実験から選択された配列を、20種のすべての天然アミノ酸を用いてN末端およびC末端の両方から2アミノ酸伸長させることによって設計した。二重置換/欠失アレイは、伸長アレイ実験において同定された配列をグリシン(G)アミノ酸によって伸長させてそれらを11-merペプチドにした後に、元の配列の考えられるすべての単一および二重の置換/欠失変異体を含むライブラリーを作り出すことによって設計した。
各5-merペプチドのN末端およびC末端における、それぞれ3:1比であるGおよびSアミノ酸の混合物を用いた5サイクルの合成によって、5-merアレイを合成した。伸長および二重置換/欠失アレイは、隣接するゆらぎ合成を用いずに直接的に合成した。
EZ-Link NHS-PEG4-ビオチン化キット(Thermo Fisher Sci., Inc. Rockford、Ill.)を用いてビオチンで標識したPSAを、SecureSealハイブリダイゼーション用チャンバー(Grace Bio-Labs, Bend, Ore.)内で、1%アルカリ可溶性カゼインを含む1×TE結合緩衝液中にて、濃度100ng/mlで25℃で12時間インキュベートした。アレイを1×TE緩衝液で3回洗浄し、1%アルカリ可溶性カゼインを含む1×結合緩衝液中でストレプトアビジンCy5により25℃で1時間かけて染色して、1×TE緩衝液で3回洗浄し、最後に0.1X TE緩衝液で洗浄した上で、2マイクロメートルMS200スキャナー(Roche/Nimblegen, Madison, Wisc)を用いてスキャニングを行った。
NimbleGen DEVAソフトウェアを用いて画像分析およびシグナル抽出を行って、蛍光シグナルを有するペプチドを同定する。結合ペプチドに関して5-mer配列を同定し、Rパッケージ「PEPLIB」に実装されている標準的なBLOSUM 62置換行列を用いた距離に基づいてクラスター化する(上記に引用されているWhite et al., 2013を参照)。5-merペプチドの距離は、PCAプロットの最初の2つの成分に関してプロットされる。各クラスターに関するコンセンサスモチーフをグラフ中に報告している。
5-merアレイ実験から、平均シグナル強度が非常に高い405種の配列が同定された。データは図10に示されている。主要な2つのクラスター、W[QET]V[YH][LAVI]および[FLY][QET]VY[LIAV]は極めて類似したモチーフを示し、405種の配列の大半である393種に含まれた。さらなる分析のために、本発明者らは、これらのクラスターから3種の配列、FEVYL(SEQ ID NO:1)、WTVYA(SEQ ID NO:2)およびWEVHL(SEQ ID NO:3)を選択したが、これらはそれぞれPSAに対する結合シグナルの点で順位が1位、3位および28位であった。このようにした理由は、複数のクラスターから多様性の高い配列を選択し、次のアレイデザインでそれらの進化および結合特性を追跡するためであった。
Claims (5)
- ペプチドバインダー(peptide binder)を同定する方法であって、
a)関心対象のタンパク質標的をペプチドバインダーの第1の集団を含むアレイに曝露させ、それによって該タンパク質標的を、該集団を構成する少なくとも1種類のペプチドバインダーと結合させる段階;
b)該関心対象のタンパク質標的と結合する集団を構成するペプチドバインダー配列を同定し、それによってコアバインダー配列を同定する段階;
c)コアバインダー配列を構成するアミノ酸の、単一アミノ酸置換、二重アミノ酸置換、アミノ酸欠失およびアミノ酸挿入から選択される少なくとも1つの変更を実施し、それによってコアバインダー配列の第2の集団を作製する段階;
d)該第2の集団をタンパク質標的に曝露させ、それによって該タンパク質標的を該第2の集団の少なくとも1つのペプチド配列と結合させる段階;
e)該タンパク質標的に対する強い結合特性を示す、該第2の集団の1つまたは複数の配列を同定し、それによって成熟コアバインダー配列を特定する段階;
f)段階eで特定された成熟コアバインダー配列の、N末端およびC末端の伸長のうちの少なくとも1つを実施し、それによって成熟伸長型ペプチドバインダーの集団を作製する段階;
g)該関心対象のタンパク質標的を、段階fで生成された成熟伸長型ペプチドバインダーの集団を含むアレイに曝露させる段階;および
h)該タンパク質標的に対する強い結合特性を示す、成熟伸長型ペプチドバインダーの配列を同定し、それによって成熟伸長型コアペプチドバインダー配列を特定する段階
を含む方法であって、成熟伸長型ペプチドバインダーの集団のペプチドバインダーが、N末端およびC末端のゆらぎ合成のうちの少なくとも1つを含む、方法。 - 段階c)およびf)の順序を入れ換えた、請求項1記載の方法。
- 第1の集団のペプチドバインダーが、アミノ酸のシステインもメチオニンも、ヒスチジン-プロリン-グルタミンモチーフも、2個またはそれを上回るアミノ酸のアミノ酸反復物も含まない、請求項1〜2のいずれか一項記載の方法。
- コアバインダー配列が、ペプチドバインダーの第1の集団を構成するペプチドのそれぞれに関するアミノ酸数よりも多い数のアミノ酸を含む、請求項1〜3 のいずれか一項記載の方法。
- 段階c)〜h)が、成熟伸長型コアペプチドバインダー配列に対して繰り返される、請求項1〜4のいずれか一項記載の方法。
