正常なヒト肝細胞の活性化
HCV非感染肝臓由来の新たに単離した正常なヒト肝細胞の初代培養物を、Lonza Inc.(メリーランド州、ウォーカーズビル)から購入した。細胞を6ウェルのコラーゲンコート組織培養プレート上にプレーティングしたところ、高い生存能力を示した。次いで細胞を50μg/mLの最終濃度のPolyI:Cで0時間、1時間、2時間、4時間、8時間又は24時間処理した。PolyI:C(ポリイノシン酸:ポリシチジル酸)は、ウイルス感染をシミュレートするToll様受容体−3(TLR3)アゴニストである(Alexopoulou L, Holt AC, Medzhitov R, Flavell RA. 1μgの全RNAを、0時間、1時間、2時間、4時間、8時間、24時間、PolyI:Cで処理した肝細胞サンプルのそれぞれに使用した。PolyA mRNAの選択後、標準的なIlluminaのプロトコルに従ってRNAサンプルを断片化して、それを65bpのアダプタへとライゲートして、200bp〜250bpの断片を含むペアエンド(paired end)(PE)cDNAライブラリーを作成した。このライブラリーは12回のPCRサイクルによって濃縮され、1サンプルに付き1つのGenome Analyzer(GAII)レーンを用いて4.5pMの濃度でシークエンシングすることで、107bpのシークエンシングリードが生じる。1サンプルに付き平均して4720±660万のPE RNA−seqリードが生じた。分析用のヒト参照ゲノムを、Bowtieソフトウェアを用いてUCSCのhg19インデックスに基づき構築した。シークエンシングリードを、IlluminaのPipeline OLB 1.9.0及びCASAVA 1.7.0を用いて処理して、標準的な品質管理設定に従って幾つかのリードを取り除いた後、TopHat v1.2.0を用いて参照ゲノムにアラインした。Ensembleのデータベースからの全てのヒト転写産物のライブラリー(バージョンGRCh37.61:useast.ensembl.org/info/data/ftp/index)を用いて、エクソン連結のライブラリーを作成して、スプライシング型を再構築した。デフォルトのTopHatアルゴリズムによって、2つ以上のゲノム領域にマッピングするRNA−seqリードが分析から取り除かれる。IFNL3(IL28B)遺伝子周囲の領域の複雑さを考慮して、特別な戦略を実行した。IFNL1(IL29)、IFNL2(IL28A)、IFNL3(IL28B)等の類似性の高い領域へのリードの非排他的なマッピングが可能となるように、TopHatの設定を変更して、多重アライメント(最大で10)を可能にした。このマッピングによって、潜在的なエクソンを表す発現クラスターが特定された。作成した潜在的なスプライス部位(splice junctions)のデータベースに基づき、これまでにマッピングされていないリードを、TopHat v1.2.0によって再度マッピングした。新規の転写産物を検出するために、最終アラインメントリードファイルをCufflinks v0.9.3によって処理した。転写産物の相対存在量を、FPKM(Fragments Per Kilobase of exon per Million fragments mapped algorithm)を用いて測定した。FPKM推定についての信頼区間はベイズ推論法を用いて算出した。スプライシング型の存在下では、各遺伝子の最大の発現型の比を1に指定し、主型の少なくとも1%レベル(比>0.01)で発現する他の全ての型を分析に使用した。全ての個々のセグメントが正確にマッピングされると、TopHatアラインメントアルゴリズムは、独立してマッピングされ、配列リードへと再構築される25bpのセグメントへの配列リードを止める。可能性のある遺伝的変異体を発見するために、1セグメント当たり2又は3のミスマッチを許容した。マッピングの結果は、UCSCゲノムブラウザー及びIGV(Integrative Genomics Viewer)ソフトウェア(broadinstitute.org/igv/)のローカルコピーの両方を用いて可視化した。この領域における遺伝的変異体をIGVによって可視化した後、手動で検査した。この分析の結果を図1に示す。
IFNL4 mRNAの定量用の対立遺伝子特異的なTaqManアッセイをPrimer Express Softwareによって設計し、要求に合わせてApplied Biosystemsによって製造された。アッセイは下記のプライマー:

である。このアッセイはより高効率であるが、IFNL4−p179よりも特異性は低い。FAMフルオロフォアはリスク対立遺伝子を有する全ての形態及びVIC、すなわち非リスク対立遺伝子を有する全ての形態(VIC)の発現を検出する。
IFNL4転写産物に関する完全長オープンリーディングフレームをPolyI:Cで処理した初代ヒト肝細胞のcDNAから下記プライマーを用いてPCR増幅した:
IFNL4 forw:ATGCGGCCGAGTGTCTGGGCC(配列番号21)、
IFNL4 rev:GAGGCAAGGCCCAGAGTGTGCAG(配列番号22)。
IFNL4−p179、p131及びp107の完全長cDNA形態を保有するC末端Hisタグ融合構築物をバキュロウイルス株sf9に形質導入した。発現が細胞培地で検出されなかったことから、タンパク質を細胞から精製した。数回の精製によって高純度(85%〜90%)を達成して、クマシー染色、並びに抗His抗体及び抗IFNL4抗体によるウェスタンブロット分析によって確認した(図8)。
IFNL4−p179タンパク質のアミノ酸44〜74に対応する合成ペプチドKALRDRYEEEALSWGQRNCSFRPRRDSPRPS(配列番号23)を、マウスの免疫付与ではKLH(Keyhole Limpet Hemocyanin:キーホールリンペットヘモシアニン)、さらにスクリーニングではウシ血清アルブミン(BSA)と共役させた。免疫付与後の力価を、BSA共役ペプチドに対する直接酵素免疫アッセイ(EIA)によって尾血の血清サンプルを用いて3匹のマウスで評価した。IFNL4特異的な力価が最良のマウスを1匹、モノクローナル抗体産生のために選んだ。選択された動物由来の脾臓B細胞を単離して、骨髄腫パートナー(partner)と融合して、IgGハイブリドーマを生成した。35個のハイブリドーマクローンから上清を回収し、精製された組換えIFNL4タンパク質の認識についてスクリーニングした結果、Mu抗ヒトIFNL4 4G1と称されるモノクローナル抗体が単離された。Mu抗ヒトIFNL4 4G1を発現するハイブリドーマは、ATCCアクセッション番号:PTA−12575として2012年2月23日付けでアメリカンタイプカルチャーコレクション(ATCC(商標))による寄託を受けた。本実施例は、抗IFNL4モノクローナル抗体クローン4G1によるIFNL4タンパク質の特異的検出をウェスタンブロット法及び共焦点画像によって説明するものである(図8、図9、図10)。抗IFNL4抗体は、IFN−α、IFNL3(IL28B)又はIFNL4−p107を認識しないが、IFNL4−p179、及び場合によってはp131(少なくとも共焦点画像による)の検出に特異的なものである。肝細胞癌HepG2細胞における一過性トランスフェクトしたIFNL4発現構築物及びPolyI:Cで活性化した初代ヒト肝細胞における内因性IFNL4発現の共焦点画像によって細胞内発現が示される(図10)。IFNL4は陰性アイソトープ対照、すなわち抗IgG抗体では検出されなかった。類似の細胞局在化は、融合体IFNL4−Haloタンパク質に対する抗Halo抗体及びIFNL4−p179構築物をトランスフェクトしたHepG2細胞における抗IFNL4抗体の両方によって検出された。マウス及びウサギの抗IFNL4抗体に対するエピトープの位置及び特異的な検出パターンを図11に示す。
IFNL4発現構築物及び精製されたIFNL4組換えタンパク質と、5種の他のタンパク質アイソフォームに対する発現構築物との生物活性を、一過性トランスフェクトしたHepG2細胞における45のヒトシグナリング経路に対するレポーター構築物を活性化する能力として評価した。Luciferase Cignal 45−Pathway Finder Reporter Arrayを取扱説明書に従って使用した(Qiagen、試験レポーターの全リストは、http://www.sabiosciences.com/reporter_assay_product/HTML/CCA-901L.htmlで入手可能である)。細胞に、p179、p170、p143、p131、p124及びp107に対する発現構築物をトランスフェクトするか、又は細胞を精製組換えタンパク質、すなわち10ng/mlのIFN−α若しくはIFNL3及び/又はIFNL4−p179で24時間処理した。試験した全ての構築物及びタンパク質の中で、IFNL4に対する発現構築物の一過性トランスフェクション、並びに精製IFN−a(I型インターフェロン)及びIFNL3(III型インターフェロン)による処理のみがインターフェロン刺激応答配列(ISRE)−Luc及びIRF3−Lucレポーターを活性化した(図12)。
6ウェルプレート内のHepG2細胞を、処理しないか、又はこの細胞に発現構築物若しくは空Haloタグベクターをトランスフェクトするか、又はこの細胞を50ng/mlの組換えIFNL3を用いて37℃で1時間処理した。トランスフェクション後48時間で準備した同量(50μg/レーン)の全細胞溶解物をウェスタンブロット法による分析に使用した。検出はウサギ抗リン−Tyr701−STAT1抗体(Cell Signaling Technology)及びウサギ抗リン−Tyr689−STAT2抗体(Millipore)を用いて行った。ブロットをストリッピングして、ウサギ抗STAT1抗体及び抗STAT2抗体(Santa Cruz Biotechnology)を用いて再度プロービングして、全体のSTAT1タンパク質及びSTAT2タンパク質レベルを測定した。IFNL3による処理及びIFNL4構築物による一過性発現のみが、STAT1及びSTAT2のリン酸化を誘導した(図14)。
HepG2細胞に空Haloタグベクターをモックトランスフェクト又はIFNL4−Halo発現構築物をトランスフェクトした。トランスフェクトした細胞から調製した(48時間)高品質RNA(RIN 約10)をHiSeq 2000(Illumina)によるシークエンシングに使用し、1サンプル当たり約300Mのリードが生じた。標準的な分析により、発現が2倍を超えて異なり、FDRが0.05未満の535の転写産物が同定された。この設定で行われるIPA(Ingenuity Pathway Analysis)によって経路リスト及び特異的な転写産物が挙げられた(図15)。選択された転写産物のmRNA発現は、特定条件下において4回の生物反復で経路ベースのRT2プロファイラーPCRアレイを用いて、取扱説明書(Qiagen)に従って評価した(図15)。HepG2細胞を、処理しないか、又は細胞に空ベクター(モック)、IFNL4−p179、IFNL4−p131若しくはIFNL4−p107をトランスフェクトするか、又は細胞を単独で若しくはモック若しくはIFNL4−p179のトランスフェクション後に10ng/mlのIFN−α若しくはIFN−λで24時間処理した。トランスフェクトした細胞とトランスフェクトしていない細胞とを、トランスフェクト後24時間に相当する同時点でIFN−α又はIFN−λで処理して、同時に回収した。アレイ上の全ての転写産物の発現(n=90)を、個々の特異的なアッセイを用いてqRT−PCR経路プロファイラーアレイによって分析し、同じサンプルで測定した4種の内部対照(ACTB、GAPDH、HPRT1及びRPL13A)の発現に対して正規化した。データをlog2スケールで表し、負の値がより小さければ、発現がより高いことを示す。誤差バーは95%信頼区間での平均値を示す(図15)。
ISRE−Lucレポーターを、HepG2(肝細胞癌)、293T(胚腎臓)及びHeLa(子宮頸癌)細胞株に、空ベクター、又はIFNL4に対する構築物、又は非機能的な形態p131若しくは107とともに一過性トランスフェクトした。代替的には、ISRE−Lucレポーターをトランスフェクトした細胞を指定濃度のインターフェロンで処理した。IFNL4によるISRE−Lucの活性化はHepG2細胞及び293T細胞でのみ誘導された(図16)。
さらに、IFNL4−p179の83種の単一点突然変異体を生成し、その活性を、ISRE−Lucレポーターを用いてHepG2細胞における一過性発現後にIFNL4−p179の活性と比較して評価した(図17)。部位特異的突然変異誘発はQuikChange Lightning Site−Directed Mutagenesis Kit(Agilent)を用いて行った。プライマーは、特異的なIFNL4アミノ酸を突然変異させるためにコドンの第1塩基を変更させるように設計された。元のIFNL4−p179プラスミドを個々のPCR反応の鋳型として、突然変異誘発プライマー対とともに使用した。PCR産物をDpnI酵素で消化して、元の突然変異していない鋳型を排除し、誘導されたプラスミドをプールして、One Shot TOP10 Competent Cellへと形質転換した。個々のコロニーを検証のためにシークエンシングした。図17及び表3に、IFNL4突然変異体の分布及びタイプ、並びにIFNL4突然変異体のISRE−Lucレポーター構築物を転写活性化する相対的可能性を示す。
IFNL4がss469415590−ΔG対立遺伝子によって生成される場合、タンパク質は、全て異なるIFNL4ハプロタイプに存在する3種の追加のコーディング非同義変異体(エクソン1におけるrs73555604(Cys17Tyr)、エクソン2におけるrs142981501(Arg60Pro)及びrs117648444(Pro70Ser))を保有し得る(図19)。これらの変異体(Cys17Tyr、Arg60Pro及びPro70Ser)の生物活性を、全ての発現構築物のHepG2細胞への一過性発現後に3回の生物反復で野生型IFNL4に対する構築物と比較した。RNAをトランスフェクション後48時間で抽出し、cDNAへと変換させ、抗ウイルスqPCRパネル(Qiagen)に包含される96 qRT−PCRアッセイを検査した。全ての転写産物の発現を4種の内部対照の発現に対して正規化した。WT−IFNL4及び突然変異体をトランスフェクトした細胞間で有意に異なる転写産物(n=33)を主成分分析(PCA)による更なる分析に使用した。33種の転写産物の発現に基づく主成分分析(PCA)は、3回の生物反復で特異的な対立遺伝子タンパク質構築物を一過性トランスフェクトしたHepG2におけるqRT−PCRによって測定された抗ウイルス反応に関わるものであった。PCAプロットから、Pro70Ser突然変異体が、転写産物の発現に対して、WT−IFNL4、並びに互いに近くにクラスター形成するCys17Tyr及びArg60Pro突然変異体グループの両方とも異なる影響を及ぼすことが示される。HepG2細胞におけるIFNL4対立遺伝子タンパク質構築物(WT−IFNL4、Cys17Tyr、Arg60Pro及びPro70Ser)の一過性発現が大きな影響を及ぼす発現を有する転写産物のHeatmapプロットは図20の実験結果に基づく。突然変異体Cys17Tyr及びArg60Proはこれらの転写産物に対して類似の効果を示すが、Pro70Serは、WT−IFNL4をトランスフェクトした細胞と比較してIL15、IL18、CTSB、FOS及びSPP1転写産物の発現の低下、並びにWT−IFNL4をトランスフェクトした細胞と比較してDAK、IRF7、DHX58及びAPOBEC3G転写産物の発現の増大を引き起こすというように大部分がWT−IFNL4との差異を示した。カラーチャートは、WT−IFNL4と比較して突然変異体によって引き起こされる発現のlog2スケールの差異に対応する。

b)配列番号1、配列番号4、又は配列番号7に対して少なくとも90%同一である単離核酸配列
からなる群から選択される請求項8に記載の単離核酸分子。 - 配列番号2、配列番号5、又は配列番号8のアミノ酸配列に対して少なくとも90%同一のアミノ酸配列を含むタンパク質をコードする請求項8に記載の単離核酸分子。
- a)個体のHCV感染症を自然消失させる可能性を予測する方法であって、
存在する場合に、個体から得られた生物サンプルに存在する配列番号2、配列番号5又は配列番号8のアミノ酸配列由来の少なくとも30個の連続するアミノ酸配列を含むタンパク質のレベルを決定する工程を含み、前記サンプルに存在する前記タンパク質のレベルは、前記個体がHCV感染症を自然消失させる可能性を示すものである、方法、及び
b)個体がHCV感染症の治療に反応を示す可能性を予測する方法であって、
存在する場合に、個体から得られた生物サンプルに存在する配列番号2、配列番号5又は配列番号8のアミノ酸配列由来の少なくとも30個の連続するアミノ酸配列を含むタンパク質のレベルを決定する工程を含み、前記サンプルに存在する前記タンパク質のレベルは、前記個体がHCV感染症の治療に反応を示す可能性を示すものである、方法
からなる群から選択される方法。 - 工程a)で決定された前記タンパク質のレベルが、HCV感染症を自然消失させることが可能であることが既に知られている被験体に存在する前記タンパク質のレベル未満である場合に、前記個体がHCV感染症を自然消失させることが可能であると同定する、請求項14に記載の方法。
- 工程a)で決定された前記タンパク質のレベルが、HCV感染症の治療に反応を示すことが可能であることが既に知られている被験体に存在する前記タンパク質のレベル未満である場合に、前記個体がHCV感染症の治療に反応を示すことが可能であると同定する、請求項14に記載の方法。
- サンプルにおける請求項1に記載のタンパク質を検出するための少なくとも一つの手段を含む、請求項14に記載の方法を実施するためのキット。
