希釈工程への競合剤の添加により実施例2で記述される方法を拡張する。実施例4は、遅いオフ速度の濃縮プロセスの有効性を図説する。遅いオフ速度の濃縮プロセスの非存在下で選択される修飾ヌクレオチド5−(N−ベンジルカルボキシアミド)−dUTP(BndUTP)、5−(N−イソブチルカルボキシアミド)−dUTP(iBudUTP)、または5−(N−トリプタミノカルボキシアミド)−dUTP(TrpdUTP)を用いたアプタマーに関する平均解離半減期値(t1/2)は20分であり、一部のアプタマーは1時間までのt1/2値を有していた。これは、以前に天然塩基または他の修飾ヌクレオチドを用いて記述されたものよりも実質的に長い。遅いオフ速度の濃縮プロセスを用いて選択されたアプタマーに関する平均は、85分を超えた。より具体的には、図4Bに関連して、遅いオフ速度の濃縮プロセスの導入は、約15分以上、約30分以上、約60分以上、約90分以上、約120分以上、約150分以上、約180分以上、約210分以上、および約240分以上のt1/2値を有するアプタマーを生成した。アプタマー:標的複合体に関するこれらの解離速度は前例がない。

n)中で混ぜ合わせ、95℃に8分間加熱し、氷上で冷却した。1×KOD DNAポリメラーゼ緩衝液、0.125U/μLのKOD XL DNAポリメラーゼ、ならびにそれぞれ0.5mMのdATP、MedCTP、dGTP、およびdTTPまたはdUTP類似体を含有する400μLの伸長反応物に、それぞれ100μLのプライマー:鋳型混合物を添加し、70℃で30分間保温した。1mLのストレプトアビジンでコートされた磁気ビーズ(MagnaBindストレプトアビジン、Pierce、1M NaCl+0.05%TWEEN−20中5mg/mL)を添加し、混合しながら25℃で10分間保温することにより、鋳型鎖ビオチンを介して二本鎖の産物を捕捉した。ビーズを0.75mL SB1T緩衝液(40mM HEPES、pH7.5、125mM NaCl、5mM KCl、1mM MgCl2、1mM CaCl2、0.05%TWEEN−20)で3回洗浄した。アプタマー鎖を1.2mLの20mM NaOHを用いてビーズから溶離させ、0.3mLの80mM HClで中和し、そして15μLの1M HEPES、pH7.5で緩衝した。Centricon−30で候補混合物をおよそ0.2mLに濃縮し、そしてUV吸収分光法により定量化した。

[00315] カスタム顕微鏡スライド支持体上に固定されたそれぞれのアプタマーの可変領域の相補配列で構成されるオリゴヌクレオチド捕捉プローブを用いて、DNAアレイを調製した。多数のアレイ(サブアレイ)がそれぞれのスライド上に存在し、サブアレイは、試料の適用に関してガスケット(Grace)を取り付けることにより物理的に分離された。アレイを100μLのブロッキング緩衝液で前処理し、熱ミキサー上で65℃で15分間保温した。30μLの高塩ハイブリダイゼーション緩衝液を、マイクロタイタープレートにおいて90μLの中和アプタマー溶離物に添加し、サーマルサイクラーにおいて95℃で5分間保温し、0.1℃/秒で65℃に冷却した。ブロッキング緩衝液をアレイから除去し、110μLのアプタマー試料をアレイに添加し、加湿チャンバー中で65℃で20時間保温した。
[00317] アプタマー試料をアレイから除去し、ガスケットを適所に置き、アレイを200μLの65℃のリン酸ナトリウムTween−20洗浄緩衝液で1回洗浄し、ガスケットを除去してパップ(pap)ジャー中で25mLの65℃のリン酸ナトリウム、Tween−20洗浄緩衝液で3回洗浄した。アレイを窒素銃で乾燥させた。
アレイスライドをTECAN LS300 Reloaded上でCy3検出に適したチャンネルでスキャンし、それぞれのアレイ特徴上のCy3シグナルを定量化する。
[00320] 伝統的なSELEX法および材料を用いて、3種類の異なる標的(bFGF、VEGF、およびミエロペルオキシダーゼ)に特異的なアプタマーを生成した。5位修飾ヌクレオチドを用いて標的の同じセットに特異的なアプタマーの第2のセットを作製し、それらのそれぞれの標的に関する非常に遅いオフ速度に関して選択した。伝統的なプロセスで作製されたアプタマーは、およそ5分未満のオフ速度であると測定された。修飾ヌクレオチドを含んで、選択の間に遅いオフ速度の濃縮プロセスを用いて作製されたアプタマーは、20分より長いオフ速度を有していた。2種類の異なる方法によりそれぞれの標的に関して2セットのアプタマーを作製し、それぞれの標的に関して総数4の異なるアプタマー集団を得た。これらのアプタマー集団が試験試料中で分析物濃度を測定する能力を、上記のように、標的濃度のある範囲に渡って評価した。DNAチップ検出からの相対的シグナルを、投入標的濃度に対してプロットした。図12A〜12Cを参照。伝統的なアプタマーの反応曲線は非常に平坦であり、検出の感度はかなり低い。オフ速度が遅いアプタマーを用いたそれぞれの標的の検出の感度は優秀である。そのデータは、最大限の分析性能のためにはオフ速度が遅いアプタマーを用いる必要があることを裏付ける。

前立腺組織の免疫蛍光法(IF)を、PSA特異的蛍光抗体を用いて行った(図22A)。Qdot−コンジュゲートPSAアプタマーを用いた染色(図22B、C)は、IHCを用いて見られた染色パターンと比較可能な染色パターンを与えた。染色は細胞質ゾル性であり(図22D、E)、予想されるPSAの細胞内局在と一致していた。
Claims (13)
- 組織試料における1以上の可能性のある標的を検出するために、組織試料の細胞学的または組織学的評価をするための方法であって、以下の工程:
a)組織試料から調製された第1の組織切片を、標的に対するアプタマーを含む溶液と接触させ;
b)第1の組織切片とアプタマーを含む溶液とを少なくとも15分インキュベートして、アプタマー−標的複合体を形成させ;
c)(i)未結合のアプタマーと非特異的複合体を形成することができる競合剤分子を添加する、(ii)希釈剤を添加する、および(iii)未結合のアプタマーと非特異的複合体を形成することができる競合剤分子を添加し、かつ希釈剤を添加する、から選択される速度論的負荷を適用し;
d)アプタマーを標的の存否を示すものとして検出する
ことを含み、
ここで標的は細胞膜中にあり;そして
アプタマーは、5位ピリミジン修飾を含み、
5位修飾ピリミジンが以下の構造をもつピリミジンの群から選択され;
前記方法。 - 得られた組織試料を複数の組織切片に分ける工程をさらに含む、請求項1記載の方法。
- 5位ピリミジン修飾が、5−(N−ベンジルカルボキシアミド)−2’−デオキシウリジン、5−(N−イソブチルカルボキシアミド)−2’−デオキシウリジン、5−(N−トリプタミノカルボキシアミド)−2’−デオキシウリジン、5−(N−[1−(3−トリメチルアンモニウム)プロピル]カルボキシアミド)−2’−デオキシウリジンクロリド、5−(N−ナフチルメチルカルボキシアミド)−2’−デオキシウリジン、または5−(N−[1−(2,3−ジヒドロキシプロピル)]カルボキシアミド)−2’−デオキシウリジンから選択される、請求項1〜2のいずれかに記載の方法。
- 工程c)で得られた結果を、第2の組織切片を前記のアプタマーを欠いた工程c)におけるような溶液と反応させることにより調製された陰性対照と比較することをさらに含む、請求項1〜3のいずれかに記載の方法。
- 速度論的負荷が、未結合のアプタマーと非特異的複合体を形成することができる競合剤分子を添加することを含む、請求項1〜4のいずれかに記載の方法。
- 競合剤分子が、ポリアニオン、ヘパリン、ニシン精子DNA、サケ精子DNA、tRNA、デキストラン硫酸、ポリデキストラン、脱塩基性ホスホジエステルポリマー、dNTP、ピロホスフェート、ポリカチオン、スペルミン、スペルミジン、ポリリジン、ポリアルギニン、アミノ酸、アルギニン、リジンまたはその組み合わせを含む、請求項5記載の方法。
- 速度論的負荷がアプタマーの希釈を含む、請求項1〜6のいずれかに記載の方法。
- 希釈度が2×、3×、4×、5×、またはより大きい希釈度である、請求項7記載の方法。
- 速度論的負荷が競合剤分子の添加とアプタマーの希釈を含み、希釈と競合剤分子の導入が同時に起こる、請求項5〜8のいずれかに記載の方法。
- 標的分子が特定の疾患状態を示す、請求項1〜9のいずれかに記載の方法。
- 標的分子が腫瘍のタイプおよび起源を示す、請求項1〜10のいずれかに記載の方法。
- アプタマーが検出可能部分を含む、請求項1〜11のいずれかに記載の方法。
- 以下の工程:
i)試料切片を固定することによって組織切片を調製する;
ii)固定された組織切片を脱水する;
iii)脱水された組織切片を透徹(clearing)する;
iv)透徹された組織切片を顕微鏡スライド上で固定化する;
