Description
本発明を詳細に説明する前に、本発明が、特定のオリゴヌクレオチドプローブ、方法、組成物、反応混合物、キット、システム、コンピュータ、またはコンピュータ読取り可能媒体に制限されず、当然変更可能であることが理解されるべきである。本明細書において使用される専門用語が、特定の態様を記述する目的のためのものであって、制限されることを意図していないこともまた理解されるべきである。さらに、他に定義されない限り、本明細書において用いられた全ての技術的および科学的用語は、本発明が属する技術の当業者によって共通に理解されるものと同じ意味を有する。本発明の記述および請求においては、以下の専門用語および文法上の変形は、下文に明らかにされる定義に従って使用されるであろう。

本発明の核酸検出試薬は、種々の態様、例えばプローブ核酸、プライマー核酸、および配列特異抗体を含む。これらの核酸検出試薬ターゲットリピート130(本明細書においては「NGDR9」とも呼ばれる)は、N.ゴノロエアエゲノム中の806塩基対のダイレクトリピート(同方向繰返し)であり、タンパク質をコードすると考えられている。N.ゴノロエアエゲノムは、NGDR9の2つのコピーを含んでおり、一方はヌクレオチド位置458182〜458988に局在化され、他方はヌクレオチド位置1586504〜1587310に局在化される。NGDR9のコンセンサス配列は、配列番号1に対応しており、これは表1に示されている。表1にはNGDR9座の一方の鎖だけが示されているが、当業者は配列番号1が二本鎖ゲノム核酸の領域を同定していること、および提供された配列情報によって双方の鎖の配列が完全に指定されることが認識されよう。
多くの核酸およびポリペプチド配列が、本発明の範囲内にある。実例を示せば、図1は、ナイセリア・ゴノロエアエ(Neisseria gonorrhoeae)のダイレクトリピート9(NGDR9)配列の、種々のN.ゴノロエアエ株からのゲノムDNAの少なくともアンプリコンの部分の配列との、配列アラインメントを示している。さらに明確には、5つのN.ゴノロエアエ株からのゲノムDNA(すなわち、NG株1117、1120、6346、6359、および6364)は増幅され、DK101(配列番号7)およびDK102R(配列番号25)に対応するプライマー核酸を用いてシーケンスされる。オリゴヌクレオチドDK101およびDK102Rに対する相補体(すなわち、DK102(配列番号8))、および、オリゴヌクレオチドNG519(配列番号5)およびNG514(配列番号6)の位置は、図1に示されたNGDR9の配列において下線が付されている。さらに、DR9配列と5つのN.ゴノロエアエ株との間の大部分またはコンセンサス配列もまた、示されている。

特定の核酸配列の「保存的に修飾されたバリエーション」または、単純に「保存的バリエーション」は、同一または本質的に同一なアミノ酸配列をコードする核酸か、または核酸がアミノ酸配列をコードしない場合には、本質的に同一な配列を指す。当業者は、コードされた配列における、単一のアミノ酸または低いパーセントのアミノ酸(典型的には5%未満、さらに典型的には4%、2%、または1%未満)を変更、付加、または欠失する個々の置換、欠失、または付加が「保存的に修飾されたバリエーション」であることを認識するであろう(ここで、当該変更は、結果としてアミノ酸の欠失、アミノ酸の付加、または化学的に類似したアミノ酸によるアミノ酸の置換を生じる)。

試料は通常、N.ゴノロエアエおよび/またはC.トラコマチス感染を有することが疑われる被検者、典型的には哺乳類の被検者、さらに典型的にはヒトの被検者から単離される。代表的な試料または標本は、血液、血漿、血清、尿、関節液、精液、精漿、前立腺液、膣液、子宮頚管液、子宮液、子宮頚部擦過、羊水、肛門擦過物、粘液、痰、組織、およびその他同様のものを含む。これらの試料を得るための本質的に任意の技術、たとえば、擦過、静脈穿刺、ぬぐい液、バイオプシー、または当業界で知られている他の技術を含めて、任意に利用される。

オリゴヌクレオチドプローブの、それらの標的N.ゴノロエアエおよび/またはC.トラコマチス核酸に対するハイブリダイゼーションは、好適なハイブリダイゼーション条件を選択することによって達成される。プローブ:標的核酸ハイブリッドの安定性は、典型的にはアッセイおよび洗浄の条件に適合するべく選択され、安定な、検出可能なハイブリッドを、プローブと標的N.ゴノロエアエおよび/またはC.トラコマチス核酸との間でのみ形成するようにする。1又は複数の異なるアッセイパラメータの操作が、特定のハイブリダイゼーションアッセイの正確な感度および特異性を決定する。
前文に言及されたように、本発明の方法において利用された試料中の増幅された標的N.ゴノロエアエおよび/またはC.トラコマチス核酸は、オリゴヌクレオチドプローブ−標的ハイブリダイゼーション二重鎖の検出を可能にするべく、任意に標識される。通常、標識は、たとえば、増幅に利用されるプライマーに対して付着可能であり、かつ検出可能なシグナル(たとえば、定量化可能なシグナル)を提供する、任意の成分であることが可能である。標識は、当業界で知られている多様な技術により、直接的または関節的にプライマーへ付着されてよい。使用される標識のタイプに依存して、標識は末端(プライマーの5’または3’末端)または非末端ヌクレオチドに対し付着されることが可能であり、種々のサイズおよび組成のリンカーまたはスペーサーアームを介して間接的に付着されることが可能である。市販のホスホラミダイト試薬を用いて、5’または3’末端のいずれかに官能基(たとえば、チオールまたは第1級アミン)を含有するオリゴマーを、適当に保護されたホスホラミドによって産生することが可能であり、かかるオリゴヌクレオチドを、たとえば、「PCR Protocols: A Guide to Methods and Applications(PCRプロトコール:方法および応用への手引き)」(イニス(Innis)ら編、アカデミックプレス・インク、カリフォルニア州、サンディエゴ、1990年)に記述されたプロトコールを用いて標識することが可能である。一つの態様においては、標識は5’末端においてプライマーへ共有結合的に結合されたビオチンからなる。用語「ビオチニル化されたプライマー」は、プライマーに対し直接的に、または仲介するリンカー分子を介して間接的に結合された1又は複数のビオチン分子をもつプライマーを指す。
本発明はまた、試料中のN.ゴノロエアエおよび/またはC.トラコマチスを検出するためのシステムも提供する。システムは、本明細書に記載されている1又は複数の核酸検出試薬(たとえば、プローブ核酸、配列特異抗体など)を含む。ある態様においては、核酸検出試薬は固形支持体上にアレイされており、一方他のものにおいては、それらはたとえば、溶液中に行なわれるアッセイのための、1又は複数の容器中に提供される。システムはまた、試料由来の核酸および/またはそのアンプリコンと、核酸検出試薬との間の結合を検出する、少なくとも一つの検出器(たとえば、分光器など)も含む。他の検出器は、下文にさらに記述される。加えて、システムはまた、検出器に対し作用可能に接続した少なくとも一つののコントローラも含む。コントローラは1又は複数のインストラクションセットを含んでおり、それは、検出器によって検出される結合を、試料中のナイセリア・ゴノロエアエおよび/またはC.トラコマチスの存在と相関させる。

ナイセリア・ゴノロエアエダイレクトリピート9特異オリゴヌクレオチドプライマーの、PCR分析のための選択および合成
ナイセリア・ゴノロエアエのダイレクトリピート9(NGDR9)は、ナイセリア・ゴノロエアエのゲノム中の2コピーのDNA配列として先に同定された。NGDR9の配列は、ロス・アラモス国立静的伝染病研究所(Los Alamos National Laboratory Sexually Transmitted Diseases)データベースから、stdgen.lanl.gov/stdgen/bacteria/ngon/でのワールドワイドウェブにより入手された。全806塩基対のNGDR9配列は、ナイセリア・ゴノロエアエゲノム中の任意の配列と実質的な同一性を欠いているが、ブルセラ・スイス(Brucella suis)1330、第I染色体、区画155(GenBank(登録商標)アクセッション番号AE014469)とはギャップ付きで36.85%(ギャップなしで44.4%同一)の配列同一性を有する。図4は、このブルセラ配列の一部を用いた、NGDR9配列のClustalWアラインメントを描いている。NGDR9配列は、B.スイス(B. suis)との最小配列同一性の領域について走査され、各々NGDR9の190塩基対領域に及ぶ、上流および下流のオリゴヌクレオチドプライマー(NG519(5’−CTCTCAATGCCCAATCATAAAGC−3’)およびNG514に対する相補体(すなわち、5’−GATAAAGCAGACGAAGCGGATAC−3’(配列番号24))が合成された。これらのプライマーの3’末端におけるデオキシシチジレート単位は、たとえば、参考文献として含まれている、1999年12月14日発行の「MODIFIED NUCLEIC ACID AMPLIFICATION PRIMERS(修飾された核酸増幅プライマー)」と題するウィル(Will)に対する米国特許第6,001,611号に記述されたように、t−ブチルベンジル基を含むべく修飾されている。NGDR9におえるNG519およびNG514の位置は、図4において下線付けされている。
種々のナイセリア株からのゲノムDNAの抽出は、PureGene(登録商標)DNA精製システム(ジェントラ・システムズ(Gentra Systems)、ミネソタ州、ミネアポリス)を用いることによって行なわれた。細菌細胞は、チョコレート寒天(ハーディー・ディアグノスティクス(Hardy Diagnostics)、カリフォルニア州、サンタマリア)上で、37℃において、5%CO2中で48時間成長された。細胞は、寒天表面から分離され、PBS中に再懸濁され、13,000〜16,000xgで5秒間遠心分離され、細胞をペレット化した。上清は、10〜20μlの残留液を後に残し、吸引により除去された。試料は強力にボルテックスされ、ペレットを残留液中に再懸濁した。DNA抽出は、製造業者によって指示されたように行なわれた。手短に言えば、300μlの細胞溶解溶液が、再懸濁さえた細胞へ添加され、上下にピペッティングして細胞を溶解した。1.5μlのRNA分解酵素A溶液の、細胞溶解物への添加の後、試料は、チューブを25回逆さにすることによって混合され、37℃で5分間インキュベートされた。試料は、氷上に1分間置くことによって室温まで冷却された。RNA分解酵素処理された細胞溶解物に対し、100μlの体積の、タンパク質沈殿溶液(Protein Precipitation Solution)が添加され、試料は高速で20秒間激しくボルテックスすることにより混合された。タンパク質残渣は、13,000〜16,000xgで1分間の遠心分離によって沈殿された。DNA試料を含有している上清は、各々300μlの100%イソプロパノールを含有している、清浄な1.5mlのマイクロ遠心チューブ内へ移された。試料は、チューブを穏やかに50回逆さにすることにより混合され、次いで、13,000〜16,000xgで1分間遠心分離された。上清は流し出され、ペレットは300μlの70%エタノールで洗浄された。チューブは再度、13,000〜16,000xgで1分間遠心分離された。上清の除去の後、チューブは逆さにすることによって排水され、DNAペレットは50μlの水和溶液(Hydration Solution)中に再懸濁された。ゲノムDNAは、PicoGreen二本鎖DNA定量試薬(dsDNA Quantitation Reagents)(モレキュラー・プローブズ(Molecular Probes)、オレゴン州、ユージーン)を用いて定量化され、再懸濁されたDNAは使用まで−20℃に貯蔵された。
種々のナイセリア種から鋳型として単離されたゲノムDNAと、プライマー、NG519、およびNG514に対する相補体(上記)のプライマーペアとを用いて、別個のPCR反応が行なわれた。PCRは、50mMトリシン(pH8.3)、80mMK(OAc)2(pH7.5)、2mM Mn(OAc)2(pH6.5)、50μM dATP、50μM dGTP、50μM dCTP、100μM dUTP、20UのZO5DNAポリメラーゼ(ロシュ・モレキュラー・システムズ(Roche Molecular Systems)、カリフォルニア州、アラメダ)、5UのAmpErase(登録商標)UNG(ウラシル−N−グリコシラーゼ)、0.5μMの各プライマー、および1ng/μlのエチジウムブロミドを含有する、100μlの体積において行なわれた。ゲノムDNAは、鋳型として、ナイセリア・ゴノロエアエについては、反応当たり103ゲノム当量で、ナイセリア・メニンギティディスおよび他のナイセリアの株については、反応当たり106ゲノム当量で添加された。反応は、95℃における15秒間の変性、58℃における20秒間のアニーリング、および72℃における5分間の最終的な伸長からなる60サイクルにわたり、COBAS TaqMan(登録商標)PCRシステム(ロシュ・モレキュラー・システムズ(Roche Molecular Systems)、カリフォルニア州、アラメダ)を用いて行なわれた。
PCR産物は、20μlのDNA試料に対し、8μlの10xのゲルローディングバッファー(0.025%ブロモフェノールブルー色素、100mMEDTA、および30%スクロース)へ添加することにより、ゲル電気泳動分析用に調製された。試料は次に、1XのTBバッファー(0.089Mトリス、0.09Mホウ酸、2mMEDTA、pH8.0)中に、3.0%(w/v)Nusieve、0.5%(w/v)アガロースゲル、および0.5μg/mlエチジウムブロミドを含有する、水平に浸水されたゲルのレーン内へ負荷された。電気泳動ランニングバッファーは、0.5μg/mlのエチジウムブロミドを含有する1XのTBバッファーであった。ゲルは、95〜100Vで1時間流され、次いで除去されて、長波UVトランスイルミネータ上で可視化された。特定のゲルは、190または416bpの、期待されたサイズにおけるPCR産物の有無について調べられた。
この実施例は、プライマー核酸NG519(配列番号5に相当する配列を有する)およびNG514R(配列番号24に相当する配列を有する)、および5’−ヌクレアーゼプローブ(配列番号18に相当する配列を有する)の、単独またはC.トラコマチスプライマートと組合せての使用を含む。特に、これらのアッセイのインクルシビティ(inclusivity)(すなわち、試料中に標的生物体、N.ゴノロエアエを検出する能力の程度)は、表9に例示されている。

ナイセリア・ゴノロエアエのダイレクトリピート33(NGDR33)は、ナイセリア・ゴノロエアエのゲノム中の2コピーのDNA配列として先に同定された。NGDR33の配列は、ロス・アラモス国立性感染症研究所(Los Alamos National Laboratory Sexually Transmitted Diseases)データベースから、stdgen.lanl.gov/stdgen/bacteria/ngon/でのワールドワイドウェブにより入手された。NGDR33のブラストホモロジー検索は、ナイセリア・メニンギティディスとの多数の有意なヒットを示し、全1142塩基対のNGDR33配列は、N.メニンギティディス、血清群B、株MC58、区画77(GenBank(登録商標)アクセッション番号AE002435)に対し、ギャップ付きで38.09%(ギャップなしで50.44%同一)の配列同一性を有する。図8は、このN.メニンギティディス配列の一部を用いた、NGDR33配列のClustalWアラインメントを描いている。NGDR33配列は、N.メニンギティディスとの最小配列同一性の領域について走査され、各々NGDR33の265塩基対領域に及ぶ、上流および下流のオリゴヌクレオチドプライマー(NG613(5’−AATGTCGGGTTTGACGAAACTC−3’)およびNG614に対する相補体(すなわち、5’−AACGTCCGACAACCGGTAAC−3’)が合成された。NG613およびNG614の位置は、図8において下線付けされている。これらのプライマーの3’末端におけるデオキシシチジレート単位は、たとえば、前文に参照されたように、t−ブチルベンジル基を含むべく修飾されている。
様々なナイセリア種のゲノムDNAは、実施例1において前文に記述されたように精製された。別個のPCR反応はまた、様々なナイセリア種から単離されたゲノムDNAを鋳型として、またプライマーペア、NG613および、NG614に対する相補体(上記)を用いて、上記の、NGDR9の190塩基対セグメントを増幅するために使用されたものと類似の手法を用いて行なわれた。さらに、これらの増幅反応のPCR産物は、実施例1にいおいて前文に記述されたように、電気泳動で分離された。ゲルは、265bpの、期待されたサイズにおけるPCR増幅産物の有無について調べられた。図9AおよびB、ならびに10は、NGDR33のこの265塩基対セグメントの検出を示すアガロースゲルの写真である。
この予言的な実施例は、臨床試料中のN.ゴノロエアエおよびC.トラコマチスの検出のためのプロトコールを記述する。
女性からの子宮頚管内スワブ標本、および男性からの尿道スワブ標本は、当業界で知られている標準的な方法により採集される。スワブは、適当な培養物輸送媒体(たとえば、2SP、M−4(マイクロテスト・インク(Microtest, Inc.)、ジョージア州、アトランタ)、バーテルのクラミジアル(Bartel’s chlamydial)(イントラセル・コープ(Intracel Corp.)、ワシントン州、イサクア)など)内へ接種され、それは次に、PCR分析に使用される(参考文献として含まれている、ヴァンダーポール(Van der Pol)ら著、J. 各々の標本は、典型的には処理され、製造業者の添付文書に記述されたとおりに、AMPLICOR(登録商標)およびCOBAS AMPLICOR(登録商標)試験のいずれかまたは双方にかけられる。処理された各標本について、C.トラコマチス、N.ゴノロエアエ、および内部対照(IC)の標的DNAは、少なくとも2つのプライマーペア、少なくとも一つのC.トラコマチスに特異的なペアおよび少なくとも一つのN.ゴノロエアエに特的なペア(たとえば、配列番号3〜27から選ばれる少なくとも一つの配列を含んでなる)を含有する単一の反応混合物中で同時に増幅される。結果として得られた増幅産物は、通常別々に捕捉され、N.ゴノロエアエ(たとえば、配列番号3〜27から選ばれる配列を含んでなる)、C.トラコマチス、およびIC−特異オリゴヌクレオチドプローブでコートされた、マイクロウェルプレート(AMPLICOR(登録商標)フォーマット)(参考文献として含まれている、クロチフェルト(Crotchfelt)ら著、「Detection of Neisseria gonorrhoeae and Chlamydia trachomatis in genitourinary specimens from men and women by a coamplification PCR assay(共増幅PCRアッセイによる、男性および女性からの尿生殖器標本中のナイセリア・ゴノロエアエおよびクラミジア・トラコマチスの検出)」、J. 陽性のカットオフ値(C.トラコマチスについて2.0(A660)、およびN.ゴノロエアエについて3.5(A660)の光学密度[OD])を超えるシグナルを生じる標本は、典型的には、ICの結果にかかわらず、特定の生物体について陽性として解釈される。陰性のカットオフ値(たとえば、0.2のOD)を下回るN.ゴノロエアエまたはC.トラコマチスシグナルを生じる標本は、ICシグナルが指定されたカットオフ(たとえば、0.2のOD)より上でありかつ試験が妥当であるとみなされるなら、典型的には特定の生物体について陰性として解釈される。N.ゴノロエアエおよびC.トラコマチス双方のカットオフ値およびICを下回る、N.ゴノロエアエまたはC.トラコマチスシグナルを生じる標本は、通常阻害性であると解釈される。阻害性標本は、典型的には元の標本の凍結されたアリコートの処理によって再試験される。反復試験の結果は、上記の基準を用いて分類される。
Claims (4)
- 配列番号3〜10、13〜25、27およびその相補体より選ばれる核酸配列からなるオリゴヌクレオチド。
- 試料中のナイセリア・ゴノロエアエ(Neisseria gonorrhoeae)を検出する方法であって:
(a)前記試料由来の核酸を、少なくとも一つの核酸増幅反応において、配列番号3〜10、13〜16、24、25、27、並びに配列番号3〜10、13〜16、24、25、27の相補体からなる群より選ばれる核酸配列から成るプライマー核酸の第1のペアと接触させること;および
(b)前記核酸および/またはその1若しくは複数のアンプリコンを、(a)の間または後の核酸増幅反応から検出し、それにより前記試料中のナイセリア・ゴノロエアエを検出すること、
を含んでなる方法。 - 試料中のナイセリア・ゴノロエアエを検出する方法であって:
(a)前記試料由来の核酸および/またはそのアンプリコンを、少なくとも一つのオリゴヌクレオチドであって、配列番号17〜23、並びに配列番号17〜23の相補体からなる群より選ばれる配列から成るオリゴヌクレオチドと接触させること、
(b)前記核酸および/またはそのアンプリコンと前記オリゴヌクレオチドとの間の結合をモニターすること、を含んで成り、
ここで、前記核酸および/またはそのアンプリコンと前記オリゴヌクレオチドとの間の検出可能な結合が前記試料中のナイセリア・ゴノロエアエの存在を決定する、方法。 - (a)少なくとも一つのオリゴヌクレオチドであって、配列番号3〜10、13〜25、27、並びに配列番号3〜10、13〜25、27の相補体からなる群より選ばれる配列から成るオリゴヌクレオチド;並びに1又は複数の:
(b)試料由来の核酸および/またはそのアンプリコンと前記オリゴヌクレオチドとの間の結合をモニターすることにより、不明であるか、または実証されていない試料中のナイセリア・ゴノロエアエの存在を決定するための説明書:あるいは
(c)少なくとも一つのオリゴヌクレオチドを梱包するための少なくとも一つの容器、
