Abstract
Description
1.LEAPER技術に基づいて細胞における標的RNAを標的化編集する方法であって、前記標的RNAは、USH2A遺伝子(例えばヒトUSH2A遺伝子)転写物におけるGからAへの突然変異を含むRNAであり、該方法は、
標的RNAを編集するためのアデノシンデアミナーゼ動員RNA(arRNA)を含む構築体、又は前記arRNAをコードする構築体を、前記細胞に導入するステップを含み、前記arRNAが前記標的RNAとハイブリダイズする相補的RNA配列を含み、前記arRNAがRNAに作用するアデノシンデアミナーゼ(ADAR)を動員して標的RNAにおける標的アデノシンを脱アミノ化することができる、方法。

第1に、LEAPER技術には、短いRNAの導入のみを必要とし、151、131、121、111ヌクレオチド以内に制限することができ、それにより、導入される断片の長さに対する要求は、アデノ随伴ウイルスの送達長の上限よりも遥かに小さくなる。したがって、該技術は、USH2A遺伝子を直接的に導入することに比べて、アデノ随伴ウイルスベクターに非常に適切に適用される。眼が免疫特権領域であるため、アデノ随伴ウイルスに対する除去能力が低く、これはアデノ随伴ウイルスが眼に長時間留まることを可能にする。さらに、機能する細胞は、いずれも神経細胞であり、これらの細胞は、通常、分裂せず、それにより、アデノ随伴ウイルスは、これらの細胞内に長期間留まり、すなわち免疫によって排除されず、細胞分裂のためウイルスが希釈されることもない。さらに重要なことには、本願の技術的解決手段で、従来の一般的な手段に比べて、Usherinの人為的な切断も、突然変異されたエキソンのスキップも必要とせず、それにより、全長の正常なUsherinを得ることができる。したがって、理論的には、患者は、この技術によって治療された後、ヒトと同じ正常なUsherinを得ることができる。Usher症候群II型が、劣性遺伝病であるため、これは、通常、正常なタンパク質の一部のみが機能することができるかぎり、正常な機能を得ることができることを示す。本願は、実験データにより、本願の技術的解決手段が、USHER症候群II型関連遺伝子転写物(例えば、NM_206933.2(USH2A)_c.11864 G>A(p.Trp3955Ter)を含む突然変異部位のヒトUSH2A遺伝子転写物)におけるG>A突然変異を修正することができ、USHER症候群II型に対する治療目的を達成すると証明した。

本願は、NM_206933.2(USH2A)_c.11864G>A(p.Trp3955Ter)突然変異部位に対するLEAPER技術による修復を主に研究する。したがって、該部位の編集効率の高さを示すことができる簡単に利用可能なレポーター系が必要である。USH2A遺伝子の病原性突然変異部位NM_206933.2(USH2A)_c.11864G>A(p.Trp3955Ter)による、元のTGGコドンからTAGコドンへの突然変異は、ナンセンス突然変異であるため、突然変異後のmRNA配列は、翻訳時に、新たに形成されたTAG終止コドンで停止し、その後の配列がタンパク質に翻訳され続けることができなくなった。以上の特徴を利用し、本願は、図4に示すようなレポーター系を設計した。前記レポーター系は、レンチウイルスベクターを使用し、CMVプロモーターによって図4に示すようなmRNAを駆動した。該mRNAセグメントは、主に以下の部分を含む:1)mCherry赤色蛍光タンパク質配列であって、該タンパク質は、安定的に発現され、編集されるか否かに関わらず正常に翻訳され、そのため、赤色蛍光強度は、内部参照とすることができ、2)USH2A遺伝子突然変異部位及びその両側に隣接する各100塩基対であって、該領域は、疾患関連配列であり、(2)における配列は、NM_206933.2配列の12203位~12403位に由来し、合計201塩基対であり、USH2A c.11864部位に対してGからAへの点変異を行うことにより、該配列にリーディングフレーム(In-frame)内のTAG終始コドンが存在し、それにより翻訳過程でここで翻訳を停止する、3)GFP緑色蛍光タンパク質配列であって、該タンパク質は、緑色蛍光を発することができ、且つフローサイトメータにおいてFITCチャネルを介して蛍光強度を検出することができる(GFP配列とUSH2A関連配列は、同一のリーディングフレームに位置し、且つその下流に位置するため、USH2A関連配列におけるTAG終止コドンは、LEAPER技術により編集されないと、そのうちのTAG終止コドンは後続のGFPが正常に翻訳されないことを引き起こし、緑色蛍光が発生せず;USH2A関連配列におけるTAGがLEAPER技術により成功裏に編集されて、TIGコドンを形成すると、該終止コドンが消失し、後続のGFP翻訳が継続し、それにより緑色蛍光が現れ、4)mCherry下流及びGFP上流にP2A、T2A配列を挿入し、翻訳時に、この2つの配列は、立体障害性によりそのうちの1つのペプチド結合が正常に形成できないことを引き起こし、したがって、翻訳過程においてmCherry、中間のUSH2A関連配列の201塩基対及びGFPという3つの部分を分離することにより、中間に挿入されたUSH2A関連配列は、mCherry及びGFP機能に影響を与えないようにした。

LEAPER技術は、細胞内にいかなる外来タンパク質を導入する必要がないため、本実施例は、病原性部位へのLEAPERの編集を試験する時に、レポーター系細胞にarRNAを導入するだけで行われた。本実施例におけるarRNAは、インビトロで合成され、その配列は、下記表1に示すとおりであった。配列は、2つの方法で命名され、ここで、「名称」は、配列の長短又は切断長さによって命名され、「統一化名称」は、X-C-Yによって命名され、ここで、Xは、5’末端の長さを表し、Yは、3’末端の長さを表し、Cは、ターゲット塩基Cである。例えば、111ntが55-C-55と命名されると、その5’及び3’末端の長さがいずれも55ntであることを示す。
1、細胞培養には、10%FBS(Vistech SE100-011)を含有するDMEM(Hyclone SH30243.01)を用いた。12ウェルプレートを使用して細胞を培養し、レポーター系の細胞を15000細胞/ウェルであった。細胞をプレーティングした時間を0時間とした。
2、細胞継代の24時間後、RNAi MAX試薬で12.5pmolのarRNAを各ウェルに移した。トランスフェクションステップは、供給業者の説明書を参照した。
3.細胞継代の72時間後、全ウェルの細胞をトリプシン(Invitrogen 25300054)で消化し、フローサイトメータで細胞蛍光強度をFITCチャネルで分析した。
構築された配列決定ライブラリーに対して、NovaSeq6000プラットフォームを用いてハイスループット塩基配列決定を行った。
ii、配列決定データ処理
ハイスループット塩基配列決定で得られた生データに対してfastp(v0.19.6)で品質管理を行い、低品質、リンカー付きの配列、及びpolyG等を含む配列を濾過して除去した。得られた高品質の配列決定データを、対応するbarcode配列に従って各試料に分割し、BWA(v0.7.17-r1188)ソフトウェアを使用して、増幅された目的領域の配列と比較し、SAMtools(v1.9)によりフォーマット変換を行ってBAMファイルを生成した。比較情報を統計し、改めて順序付けし、インデックスを作成した。
iii、編集効率解析
JACUSA(v1.3.0)ソフトウェアを用いて全ての潜在的なRNA突然変異部位を検出し、用いられるパラメータは、call-1-a B、R、D、I、Y、M:4-C ACGT-c 2-p 1-P UNSTRANDED-R-u DirMult-CEであった。コントロールサンプルと処理サンプルに同時に現れる高頻度点変異を濾過して除去した後、A~G突然変異部位以外の平均変異頻度の三倍を閾値とし、標的塩基A~G変異頻度が閾値以上の部分を標的AがGに変異する真の頻度とした。
実施例2では、インビトロ試験によってUSH2A病原性部位を編集した。インビトロ試験では、良好な編集効率を取得することができるが、インビトロ細胞培養の環境は、人体内循環、免疫システム及び眼球内注射等の複数の要因をシミュレートすることができず、これらは、依然としてより多くの体内試験検証を必要とした。実際の治療への後続の適用を考慮し、現在、眼部への低分子RNAの送達に対して、アデノ随伴ウイルス(Adeno-Associated Virus、AAV)を選択することが多く、本発明者らは、最終的に、マウスの眼部のUSH2A遺伝子部位のインビボ編集のためにAAVベクターをarRNAの送達手段として使用することを選択した。本発明者らは、151nt arRNA(SEQ ID NO:32)を用いて本試験を行った。すなわち、本実施例に用いられる試験用arRNAに標的Aと対向するターゲット塩基Cが含まれ、該arRNAが標的RNAとハイブリダイズされる場合、標的AにA-C不整合(ミスマッチ)を形成することができた。また、該arRNA標的塩基Cの5’末端と3’末端は、それぞれ標的配列と完全に相補的な75ntの塩基配列であった。マウスUSH2A遺伝子がヒトUSH2A遺伝子配列とは異なるので、試験用マウスには、Usher症候群関連変異を持たないため、本実施例で使用した151ntのarRNAは、マウスUsh2A関連部位を標的とするarRNAであるが、ヒトUSH2A遺伝子配列を標的とするarRNAではなかった。本発明者らは、該arRNAコード配列を、AAVベクターU6プロモーター開始部位に挿入した後に、arRNA配列が挿入されたAAVベクターを1×1013GC/mLのAAV2及びAAV5にパッケージングした。そのうち、AAVベクターの構築(構築されたベクターはSEQ ID NO:16を参照し、そのうちarRNAコード配列は大文字で表示され、同一の文字の大きさは塩基差を示さない)及びAAVウイルスのパッケージングは、いずれも広州派真生物技術有限公司によって完成された。

Claims (25)
- LEAPER技術に基づいて細胞における標的RNAを標的化編集する方法であって、前記標的RNAは、USH2A遺伝子転写物におけるGからAへの突然変異を含むRNAであり、該方法は、
標的RNAを編集するためのアデノシンデアミナーゼ動員RNA(arRNA)を含む構築体、又は前記arRNAをコードする構築体を、前記細胞に導入するステップを含み、前記arRNAが前記標的RNAとハイブリダイズされる相補的RNA配列を含み、前記arRNAがRNAに作用するアデノシンデアミナーゼ(ADAR)を動員して標的RNAにおける標的アデノシンを脱アミノ化することができる、ことを特徴とする方法。 - 前記標的RNAは、mRNA前駆体(Pre-mRNA)である、ことを特徴とする請求項1に記載の方法。
- 前記arRNAの長さは、約151~61nt、131~66nt、121~66nt、111~66nt、91~66nt又は81~66ntである、ことを特徴とする請求項1又は2に記載の方法。
- 前記arRNAの長さは、66nt~131ntから選択されるいずれかの自然数である、ことを特徴とする請求項3に記載の方法。
- 前記arRNAにおけるターゲット塩基の3’末端からの長さが≧7nt、≧10nt、≧15ntであり、好ましくは、16~55nt、20~50nt、25~45nt、25~35nt又は25~30ntである、ことを特徴とする請求項1~4のいずれか1項に記載の方法。
- 前記arRNAにおけるターゲット塩基の5’末端からの長さが≧25nt、≧30nt、≧35nt、≧45nt、好ましくは、46~90nt、50~85nt、55~80nt、60~75nt、又は65~70ntである、ことを特徴とする請求項1~5のいずれか1項に記載の方法。
- 前記arRNAに、標的配列中の標的Aと対合するターゲット塩基を導入し、該ターゲット塩基の優先度が高い順にC、A、U又はGである、ことを特徴とする請求項1~6のいずれか1項に記載の方法。
- 前記標的RNAは、ヒトUSH2A遺伝子NM_206933.2(USH2A)_c.11864 G>A(p.Trp3955Ter)が転写されている突然変異部位を含むRNAである、ことを特徴とする請求項1~7のいずれか1項に記載の方法。
- 前記arRNAは、SEQ ID NO:23、SEQ ID NO:25、SEQ ID NO:26、SEQ ID NO:27、SEQ ID NO:28、SEQ ID NO:29、SEQ ID NO:30、SEQ ID NO:17、SEQ ID NO:18、SEQ ID NO:19、SEQ ID NO:11、SEQ ID NO:12、SEQ ID NO:6、SEQ ID NO:7、SEQ ID NO:8、SEQ ID NO:9、SEQ ID NO:2、SEQ ID NO:3又はSEQ ID NO:4から選択される、ことを特徴とする請求項1~8のいずれか1項に記載の方法。
- 前記arRNAは、SEQ ID NO:7、SEQ ID NO:8又はSEQ ID NO:9から選択される、ことを特徴とする請求項1~9のいずれか1項に記載の方法。
- 前記構築体は、直鎖状核酸、ウイルスベクター、又はプラスミドである、ことを特徴とする請求項1~10のいずれか1項に記載の方法。
- 前記ウイルスベクターは、アデノ随伴ウイルス(AAV)ベクター又はレンチウイルスベクターである、ことを特徴とする請求項11に記載の方法。
- 前記AAVベクターは、AAV2、AAV5又はAAV8キャプシドにパッケージングされた後、感染によって前記細胞に導入される、ことを特徴とする請求項12に記載の方法。
- 前記AAVベクターは、AAV8キャプシドにパッケージングされた後、感染によって前記細胞に導入される、ことを特徴とする請求項13に記載の方法。
- 前記細胞は、哺乳動物の視神経細胞又は聴神経細胞である、ことを特徴とする請求項1~14のいずれか1項に記載の方法。
- USH2A遺伝子転写物におけるGからAへの突然変異を含む標的RNAを標的化編集するためのarRNAであって、SEQ ID NO:23、SEQ ID NO:25、SEQ ID NO:26、SEQ ID NO:27、SEQ ID NO:28、SEQ ID NO:29、SEQ ID NO:30、SEQ ID NO:17、SEQ ID NO:18、SEQ ID NO:19、SEQ ID NO:11、SEQ ID NO:12、SEQ ID NO:6、SEQ ID NO:7、SEQ ID NO:8、SEQ ID NO:9、SEQ ID NO:2、SEQ ID NO:3、又はSEQ ID NO:4から選択される配列を含み、又はそれらから選択される配列で構成される、ことを特徴とするarRNA。
- 請求項16に記載のarRNAを含む構築体又は送達体。
- プラスミド、ウイルス、リポソーム、又は脂質ナノ粒子である、ことを特徴とする請求項17に記載の構築体又は送達体。
- アデノ随伴ウイルス(AAV)又はレンチウイルスである、ことを特徴とする請求項18に記載の構築体又は送達体。
- 前記ウイルスは、AAV2、AAV5又はAAV8である、ことを特徴とする請求項19に記載の構築体又は送達体。
- 請求項1~15のいずれか1項に記載の方法により編集された細胞。
- 個体におけるUsherII型症候群を治療する方法であって、請求項1~15のいずれか1項に記載の方法で前記個体の細胞におけるUsherII型症候群と関連するGからAへの突然変異を修正することを含む、ことを特徴とする方法。
- 請求項16に記載のarRNA又は請求項17~20のいずれか1項に記載の構築体又は送達体を被験者に導入することを含む、ことを特徴とする請求項22に記載の方法。
- 請求項16に記載のarRNA又は請求項17~20のいずれか1項に記載の構築体又は送達体を被験者の網膜下腔に導入する、ことを特徴とする請求項23に記載の方法。
- Usher II症候群を治療する医薬の調製における、請求項16に記載のarRNA又は請求項17~20のいずれか1項に記載の構築体又は送達体の使用。
