本発明は、バクテリアに存在する2成分系に由来する成分を用いて、哺乳類細胞の遺伝子発現にタンパク質-タンパク質相互作用をトランスダクションする新規のアプローチを提供する。本発明は、一般的なタンパク質-タンパク質相互作用のための、及び特にGPCRシグナル伝達の調節のための新しいスクリーニングアッセイの開発に使用することができる。本明細書にて記載されるシステムは、従来(例えば、ThermoFischer社のTANGOシステム)に比べてダイナミックレンジが優れていることを特徴とし、かつ構築ブロックのほぼ無制限の供給によって、ハイスループットな多重化に対し大きな可能性を有する。

- 目的の遺伝子の発現を可能にするキメラプロモーターを含有する遺伝子コンストラクト。
1)GPCRと相互作用する化合物を同定するための新しいスクリーニングアッセイの開発に使用できる。得られたアッセイは、既存のアッセイよりも優れた特異性及び高いダイナミックレンジを持つと期待される。また、多重化も容易になる。アッセイの商業化は、現在、DiscoverX社及びThermoFischer社(PathHunter及びTANGO)によって行われているのと同様に、HKに融合されたGPCRを含有する安定した細胞株を販売することによって行うことができる。
本発明者らは、既知の相互作用のペアであるSynZip1とSynZip2とを使用し、それらを短いNarXドメインであるNarX379~598のN末端及びC末端に融合させた。短いNarXドメインのN末端へのSynZip1及びSynZip2の融合の共発現は、完全長のNarXのシグナル伝達よりもはるかに低いものの、レポーター発現の増加をもたらすことが観察された(図6)。一方、NarXのC末端へのSynZip融合の共発現は、二量体化によって誘発されるレポーター発現の増加をもたらさなかった。全体として、結果は、完全長HKの細胞質ドメインに対するセンサードメインの位置と一致する、短い細胞質NarXドメインのN末端への融合を介したシグナル伝達メカニズムとしての二量体化の強制の可能性を示唆した。しかし、定量的な挙動は貧弱であった。この研究と並行して、本発明者らは、コンストラクトを作動するプロモーターを、外部刺激に応答しないこと、及び発現レベルのバランスが取れていることを確実にするために最適化した(図7)。
本物のシグナル伝達を可能にするには、好ましくは、NarXドメインの二量体化を外部刺激によって制御する必要がある。誘導性タンパク質-タンパク質相互作用は、細胞質内及び膜全体の両方で共通のシグナル伝達メカニズムである。十分に特徴づけられたリガンド誘導ヘテロ二量体化が、小分子A/Cヘテロ二量体化剤(dimerizer)(ラパマイシン類似体 C16-(S)-7-メチルインドールラパマイシン、AP21967としても知られている)の存在下で、タンパク質FK506結合タンパク質12(FKBP)及びFKBP12-ラパマイシン結合ドメイン(FRB)変異体FRBT2098Lの間で起こる。
細胞、特に哺乳類細胞において天然でないシグナル伝達手法を実装することは、細胞の挙動を合理的に制御し、最終的には基礎研究、バイオテクノロジー、及び医学のための新規の細胞機能を操作するために非常に望ましい。二成分シグナル伝達は、脊椎動物のシグナル伝達とは非常に異なって進化的であり、本発明者の知る限りでは、ヒスチジンからアスパラギン酸へのホスホリル転移の一例が脊椎動物の細胞では開示されていない。原核生物におけるTCSシグナルトランスダクションの天然のメカニズムは、膜内のHK二量体のリガンド誘導性コンフォメーション変化に依存しているが、哺乳類細胞におけるこのメカニズムの直接的な実施は捕まえにくい。代わりに、本明細書において本発明者らは、HK細胞質ドメインの解離状態と結合状態との間でのスイッチングを介するシグナル伝達を制御することにより、本質的に同じ最終結果を達成するための異なる戦略を追求した。本発明者らが本明細書に示すケースでは、HK NarXの短縮型細胞質ドメインのヒスチジン及びアスパラギン変異体にそれぞれ融合されるタンパク質のリガンド誘導性二量体化によってスイッチングを達成した。変異体の代わりに野生型の短縮型ドメインを使用した場合にも、同様の定性的作用が観察される。しかしながら、定量的挙動は劣り、さらに重要なことに、結果として生じる作用は、SynZip1及びGPCRの場合のように、2つの相互作用パートナーのリガンド誘導性二量体化とパートナーのうちの1つのホモ二量体化の間を区別しない。ダイナミックレンジが低下する理由の1つは、ヒスチジン変異体と比較して、野生型ドメインのホスファターゼ活性がより強いことである可能性がある。
当業者が利用可能な標準的な分子クローニング技術を用いた。
プラスミドは、標準的なクローニング技術を用いて構築した。今回使用した制限酵素はすべてNew England Biolabs(NEB)社から購入した。断片の増幅には、Q5 High-Fidelity DNAポリメラーゼ(NEB)を使用した。一本鎖のオリゴヌクレオチドはSigma-Aldrich社で合成した。消化産物又はPCR断片は、GenElute Gel抽出キット又はGen Elute PCR Clean Upキット(Sigma-Aldrich社)を用いて精製した。ライゲーションは、T4 DNA Ligase(NEB社)を用いて、10℃で30秒~30℃で30秒の間で140サイクルの温度サイクルライゲーションによって行った。ギブソンアセンブリは以下の記載の方法で行った。ライゲーション産物又はギブソンアセンブリ産物5μlを、アンピシリンを100μg/ml添加したLB寒天培地上に播種した化学的にコンピテントなE.Coli DH5α又はE.Coli TOP10に形質転換した。得られたクローンは、コロニーPCR(Dream Taq Green PCRマスターミックス, Thermo Scientific社)で直接スクリーニングした。本発明者らは、アンピシリンを補充したLB Broth Miller Difco(BD)で単一クローンを拡大し、GenEluteプラスミドミニプレップキット(Sigma-Aldrich社)を使用してそれらのプラスミドDNAを精製した。得られたすべてのプラスミドは、サンガーシーケンシング法を使用してMicrosynthによって配列検証した。哺乳類のトランスフェクション用のDNAは、Promega PureYield(商標)プラスミドミディプレップシステム(A2495)を使用して100mlの液体培養物から得た。回収したDNAは、Norgen Endotoxin Removal Kit Mini(カタログ番号27700)又はMidi(カタログ番号52200)を使用してさらに精製した。この作業で使用した各コンストラクトの簡単なクローニング手順を以下に説明する。
ギブソンアセンブリは、ベクター(0.018pmol)及びインサート(0.09pmol)を、1×ギブソンアセンブリ緩衝液(0.1M Tris-HCl、pH 7.5、0.01M MgCl2、0.2mM dGTP、0.2mM dATP、0.2mM dTTP、0.2mM dCTP、0.01M DTT、5%(w/v)PEG-8000、1mM NAD)、0.04ユニットのT5エキソヌクレアーゼ(NEB社)、0.25ユニットのPhusion DNAポリメラーゼ(NEB社)、及び40ユニットのTaq DNAリガーゼ(NEB社)において混合することによって、最終容積10μlにおいて実行した。ギブソンアセンブリの陰性対照には、ベクターのみを含んだ。ギブソンアセンブリは50℃で1時間で達成した。
OmpR_RE-セルリアン(pMZ1):EF1α-セルリアン(pKH24)からのmセルリアンコーディング配列をNotI及びSmaIで消化し、AfeI及びPspOMIで消化したプラスミドOmpR_RE-amCyan(pJH008)にクローニングした。
本研究の実験は、Life technology社から購入したHEK293において実行した(カタログ番号11631~017)。細胞を、10%のFBS(Sigma-Aldrich;カタログ番号F9665)及び1%ペニシリン/ストレプトガミン溶液(Sigma- Aldrich、カタログ番号P4333)を補充したDMEM(Gibco、Life Technologies;カタログ番号41966~052)中で5%のCO2にて37℃で培養した。分割は、0.25%のトリプシン-EDTA(Gibco、Life Technologies;カタログ番号25200~072)を使用して3~4日ごとに実行した。培養物は最大2ヶ月間増殖させた後、新たな細胞ストックに交換した。
すべてのトランスフェクションは、Lipofectamine2000トランスフェクション試薬(Life Technologies;カタログ番号11668027)を使用して実施した。すべてのトランスフェクションは24ウェルプレート(Thermo Scientific Nunc;NC-142475)で行い、400ngのDNAをトランスフェクトした。トランスフェクションの24時間前に、500μlのDMEMにウェルあたり50000個の密度で細胞を播種した。各試料のプラスミドは、補足表3~18に示すとおり混合し、最終容量を50μlにするために、Opti-MEM I還元血清(Gibco、Life Technologiesカタログ番号31985~962)の容量を用いて完成させた。1.5μlのLipofectamine2000を試料あたり50μlのOpti-MEM Iで希釈し、最終容量を3.75:1のμl 試薬/μg DNAの比にした。少なくとも5分間のインキュベーション後、希釈したLipofectamineを混合したDNA試料に添加した。得られた混合物を穏やかにボルテックスすることにより簡単に混合し、細胞に添加する前に室温で20分間インキュベートした。DNAを細胞に添加した4時間後、培地を取り除き、500μlの新しい培地と交換した。必要に応じて、試験される化学物質5μlを培地に添加した。以下に示すとおり、所望の最終濃度の100倍の異なるストック溶液を調製した。
顕微鏡画像はトランスフェクションの48時間後に撮影した。本発明者らは、画像取得時に37℃に保持される機械化されたステージ及び温度制御チャンバーを備えた株式会社ニコンのエクリプスTi顕微鏡を使用した。励起光は、株式会社ニコンのIntensiLight C-HGFI水銀ランプによって生成され、最適化されたSemrockフィルターキューブのセットでフィルター処理した。得られた画像は、10倍の対物レンズを使用して浜松ホトニクス株式会社のORCA R2カメラによって収集した。各Semrockキューブは、励起フィルター、ダイクロイックミラー、及び発光フィルターから組み立てられている。異なる蛍光タンパク質間のクロストークを最小限に抑えるために、本発明者らは以下の設定を使用した:セルリアン;CFP HC(HC438/24、BS458、HC483/32)、mCherry;TxRed HC(HC624/40、BS593、HC562/40)。画像は、セルリアンとmCherryとの40ミリ秒の露光で取得した。取得した画像は、可視化を向上させるために均一なコントラスト強調を実行するImageJソフトウェアによって処理した。
トランスフェクションの48時間後、培地を除去し、細胞を200μlのStemPro(商標)Accutase(商標)細胞解離試薬(Gibco、カタログ番号A11105~01)を用いて37°Cで5分間インキュベートすることにより、FACS分析用に細胞を調製した。インキュベーションの後、プレートを氷上に移した。可能な細胞損傷を回避するために、試料を連続したバッチで調製し、単一試料が1時間を超えて氷上に保持されないようにした。異なる蛍光レポーター間のクロストークを最小限に抑える励起と発光との組み合わせでBD LSR Fortessa IIセルアナライザーを使用して調製した試料を測定した。セルリアンは445nmレーザー及び473/10nm発光フィルターで測定し、mCherryは600nmロングパスフィルターと610/20発光フィルターを合わせた561nm励起レーザーで測定した。セルリアン及びmCherryは、それぞれ、すべての実験でPMT電圧330及び310で測定した。SPHERO RainBowキャリブレーション粒子(Spherotech;カタログ番号RCP-30-5A、BD)を使用して、一定のデバイス性能を確認した。
一般的な棒グラフのフローサイトメトリーデータ分析は、FlowJoソフトウェアを使用して実行した。この研究では、正規化された発現単位(セルリアン、基準単位)として示されるとおり、棒グラフの蛍光値は以下のように計算される。生細胞は、前方及び側方散乱の読み取り値に基づいてゲートされる。この集団から、単一細胞が、前方散乱領域及び前方散乱高さに基づいてゲートされる。このゲート内で、セルリアン陽性の細胞は、この対照試料の細胞の99.9%が選択されたゲートの外に落ちるように、陰性対照に基づいてゲートされる。各セルリアン陽性細胞について、蛍光強度の平均値を計算し、陽性細胞の頻度を乗じる。この値は、試料内の総レポーターシグナルの測定値として使用され、総強度(TI)と定義できる。セルリアンのTIは、mCherry陽性細胞のTIによって正規化される(構成的トランスフェクション対照)。したがって、相対式は次のとおりである:基準単位のレポーター強度=[平均(レポーター+細胞中のレポーター)×頻度(レポーター+細胞)]/[平均(トランスフェクションマーカー+細胞中のトランスフェクションマーカー)×頻度(トランスフェクションマーカー+細胞)]。

- DHpドメイン及びCAドメインを含む前記ヒスチジンキナーゼの第2の変異型のN末端に融合した第2のポリペプチドをコードする第2の核酸配列、及び
- 前記第1又は前記第2の変異型の前記DHpドメインによって特異的にリン酸化可能な応答制御タンパク質をコードする第3の核酸配列、
を含む、
前記細胞。 - 前記第1の変異型及び/又は前記第2の変異型は、前記ヒスチジンキナーゼの膜貫通ドメインを含まない、請求項1に記載の細胞。
- - 前記第1の変異型は、前記ヒスチジンキナーゼの機能的伝達ドメイン及び/又は機能的センサードメインを含まない、及び/又は
- 前記第2の変異型は、前記ヒスチジンキナーゼの機能的伝達ドメイン及び/又は機能的センサードメインを含まない、
請求項1又は2に記載の細胞。 - 前記応答制御タンパク質は、エフェクタードメインに融合したレシーバードメインを含み、前記レシーバードメインは、前記第1又は前記第2の変異型の前記DHpドメインによってリン酸化可能であり、かつ前記エフェクタードメインは、リン酸化されたレシーバードメインによって活性化可能であるか、又は阻害可能である、請求項1~3のいずれか一項に記載の細胞。
- - 前記エフェクタードメインは、転写活性化ドメインであり、
- 前記細胞は、前記転写活性化ドメインによって認識可能である誘導性プロモーターの制御下の目的の遺伝子を含む第4の核酸を含み、
前記転写活性化ドメインの活性化により、前記目的の遺伝子の発現が誘導される、
請求項1~4のいずれか一項に記載の細胞。 - 前記目的の遺伝子は、目的のタンパク質又は目的のRNAをコードし、特に前記目的のタンパク質は、発光タンパク質である、請求項5に記載の細胞。
- - 前記第1及び前記第2の変異型は、EnvZキナーゼの変異型であり、前記応答制御タンパク質は、OmpR応答制御タンパク質を含むか、又はそれである、又は
- 前記第1及び前記第2の変異型は、NarXキナーゼの変異型であり、前記レシーバードメインは、NarL応答制御タンパク質(配列番号6)を含むか、又はそれであり、かつ前記エフェクタードメインは、VP16転写活性化ドメイン(Vp48、配列番号7)であるか、又はそれを含む、
請求項1~6のいずれか一項に記載の細胞。 - 前記第1又は前記第2の変異型は、EnvZ180~450(配列番号8)、EnvZ223~450(配列番号9)、NarX176~598(配列番号10)及びNarX379~598(配列番号11)から選択される変異型であるか、又はそれを含む、請求項1~7のいずれか一項に記載の細胞。
- 前記誘導性プロモーターは、OmpRプロモーター(配列番号1)、及びNarL-RE(配列番号2)から選択される、請求項5~8のいずれか一項に記載の細胞。
- 前記第1の核酸配列及び/又は前記第2の核酸配列及び/又は前記第3の核酸配列は、前記細胞のコドンの使用に向けて最適化されている、請求項1~9のいずれか一項に記載の細胞。
- 前記第1の核酸配列及び/又は前記第2の核酸配列及び/又は前記第3の核酸配列は、構成的プロモーターの転写制御下にある、請求項1~10のいずれか一項に記載の細胞。
- 前記構成的プロモーターは、CMV(配列番号3)、EF1α(配列番号4)、及びEF1α-V1(配列番号5)から選択される、請求項11に記載の細胞。
- 前記第1の変異型及び前記第2の変異型は、同一である、請求項1~12のいずれか一項に記載の細胞。
- 前記ヒスチジンキナーゼは、トランスリン酸化ファミリーに属する、請求項1~13のいずれか一項に記載の細胞。
- - 前記第1の変異型は、前記ヒスチジンキナーゼの前記第1又は前記第2の変異型の前記CAドメインによってアクセス可能なヒスチジン残基を含まないDHpドメインを含み、及び/又は
- 前記第2の変異型は、ATPを結合できないCAドメインを含む、
請求項1~14のいずれか一項に記載の細胞。 - - 前記第1の変異型は、変異型NarX379~598(H399Q)(配列番号12)又はNarX176~598(H399Q)であるか、又はそれを含み、及び/又は
- 前記第2の変異型は、変異型NarX379~598(N509A)(配列番号13)又はNarX176~598(N509A)であるか、又はそれを含む、
請求項1~15のいずれか一項に記載の細胞。 - 前記第1のポリペプチドと前記第2のポリペプチドとの特異的な結合は、前記第1及び/又は前記第2のポリペプチドによって特異的に認識可能なリガンドによって誘発可能である、請求項1~16のいずれか一項に記載の細胞。
- 前記第1のポリペプチドは、受容体であるか、又はそれを含み、かつ前記第2のポリペプチドは、前記受容体の結合パートナーであるか、又はそれを含み、前記受容体と前記結合パートナーとの結合は、前記受容体によって認識可能な前記リガンドによって誘発可能である、請求項17に記載の細胞。
- 前記受容体は、膜貫通受容体であり、かつ前記結合パートナーは、細胞質タンパク質である、請求項18に記載の細胞。
- - 前記第1のポリペプチドは、Gタンパク質共役型受容体からなるか、又はそれを含み、かつ第2のポリペプチドは、前記Gタンパク質共役型受容体の細胞質リガンド、特にβ-アレスチンからなるか、又はそれを含み、又は
- 前記第1のポリペプチドは、T細胞受容体からなるか、又はそれを含み、かつ前記第2のポリペプチドは、ZAP-70であるか、又はそれを含む、
請求項1~19のいずれか一項に記載の細胞。 - 前記目的の遺伝子は、細胞の機能又は内部状態に影響を与える免疫タンパク質、特にサイトカイン若しくは抗体、又はマイクロRNAをコードする、請求項5~20のいずれか1項に記載の細胞。
- 前記細胞は、哺乳類細胞、特にヒト細胞である、請求項1~21のいずれか一項に記載の細胞。
- タンパク質-タンパク質相互作用を評価するための方法であって、前記方法は、以下の工程:

● 前記第1又は前記第2の変異型の前記DHpドメインによって特異的にリン酸化可能な応答制御タンパク質をコードする第3の核酸配列、
を含む、前記工程、及び
- 前記応答制御タンパク質の活性を決定する工程、
を含み、
前記第1のポリペプチドと前記第2のポリペプチドとの特異的な結合により、前記第1又は第2の変異型の前記CAドメインが前記第1又は第2の変異型の前記DHpドメインをリン酸化し、そして前記第1の変異型及び/又は第2の変異型の前記DHpドメインによるリン酸化によって、前記応答制御タンパク質の活性が調節されるように、特に活性化若しくは阻害されるように、前記第1の変異型と前記第2の変異型とが二量体化する、
前記方法。 - タンパク質-タンパク質相互作用に対する化合物の作用を評価するための方法であって、前記方法は以下の工程:

● 前記第1又は前記第2の変異型の前記DHpドメインによって特異的にリン酸化可能な応答制御タンパク質をコードする第3の核酸配列、
を含む、前記工程、及び
- 前記細胞を化合物と接触させる工程、及び
- 前記応答制御タンパク質の活性を決定する工程、
を含み、
前記第1のポリペプチドと前記第2のポリペプチドとの特異的な結合により、前記第1又は第2の変異型の前記CAドメインが前記第1又は第2の変異型の前記DHpドメインをリン酸化し、そして前記第1の変異型及び/又は第2の変異型の前記DHpドメインによるリン酸化によって、前記応答制御タンパク質の活性が調節されるように、特に活性化若しくは阻害されるように、前記第1の変異型と前記第2の変異型とが二量体化し、かつ
前記第1のポリペプチドと前記第2のポリペプチドとの前記特異的な結合に対する前記化合物の作用は、前記応答制御タンパク質の前記活性によって決定される、
前記方法。 - 刺激に応答して所望の応答を引き出すための方法であって、前記方法は、以下の工程:

ここで、前記第1のポリペプチドと第2のポリペプチドとの特異的な結合は、前記刺激によって誘発され、及び
● 前記第1又は前記第2の変異型の前記DHpドメインによって特異的にリン酸化可能な応答制御タンパク質をコードする第3の核酸配列、
を含み、
ここで、前記第1のポリペプチドと前記第2のポリペプチドとの特異的な結合により、前記第1又は第2の変異型の前記CAドメインが前記第1又は第2の変異型の前記DHpドメインをリン酸化し、そして前記第1の変異型及び/又は第2の変異型の前記DHpドメインによるリン酸化によって前記応答制御タンパク質の活性が調節されるように、前記第1の変異型と前記第2の変異型とが二量体化する、
前記工程、
- 前記細胞を前記刺激に暴露する工程であり、前記所望の応答は、前記応答制御タンパク質の活性によって媒介される、又は前記応答制御タンパク質の活性である、前記工程、
を含む、前記方法。 - - 前記応答制御タンパク質は、エフェクタードメインに融合したレシーバードメインを含み、前記レシーバードメインは、前記第1又は第2の変異型の前記DHpドメインによってリン酸化可能であり、かつ前記エフェクタードメインは、リン酸化されたレシーバードメインによって活性化可能であり、
- 前記エフェクタードメインは、転写活性化ドメインであり、
- 前記細胞は、前記転写活性化ドメインによって認識可能である誘導性プロモーターの制御下の目的の遺伝子をコードする第4の核酸配列をさらに含み、
前記転写活性化ドメインの活性化により、前記目的の遺伝子の発現が誘導される、
請求項23~25のいずれか一項に記載の方法。 - - 前記目的の遺伝子の発現産物の存在は、前記応答制御タンパク質の活性として決定され、又は
- 前記目的の遺伝子の発現産物は、前記所望の応答であるか、又は前記所望の応答を媒介する、
請求項26に記載の方法。 - 哺乳類細胞、特にヒト細胞をトランスフェクション又はトランスダクションするために特に適したベクターであって:
- 請求項1~22のいずれか一項に記載のとおりの第1の核酸配列、
- 請求項1~22のいずれか一項に記載のとおりの第2の核酸配列、
- 請求項1~22のいずれか一項に記載のとおりの第3の核酸配列、及び
- 任意に、請求項5~22のいずれか一項に記載のとおりの第4の核酸配列
を含む、前記ベクター。
