本開示の実施形態には、限定されるものではないが、ホットスタートPCR反応を含めたPCR反応を行うのに使用される様々な組成物及び方法が含まれる。概して、PCR反応は、核酸またはそのセグメントのプロセス複製またはコピー(例えば、直接コピー及び/または相補的コピー)の形成を伴う。複製反応は概して、酵素、とりわけポリメラーゼ及び/またはリガーゼを伴う。複製された核酸及び/またはセグメントは、複製のための鋳型(及び/または標的)である。PCR反応は概して、増幅のプロセス、すなわち、複製が経時的に繰り返し生じ、鋳型分子の少なくとも1つのセグメントの複数のコピーを形成する反応も含む。増幅は、増幅が進行するにつれて、コピー数の指数関数的または線形的な増加を生じ得る。典型的な増幅は、コピー数及び/またはシグナルの1,000倍を超える増加をもたらす。本明細書で開示されるアッセイにおける例示的な増幅反応は、ポリメラーゼ連鎖反応(PCR)またはリガーゼ連鎖反応(LCR)を含み得、これらの各々は、熱サイクルによって駆動される。熱サイクルは概して、変性(融解)、アニーリング、及び伸長の連続ラウンドを実施するために反応混合物を加熱及び冷却するサイクルを伴う。追加的または代替的に、本明細書で提供されるアッセイは、等温的に実施され得る他の増幅反応、例えば、分岐プローブDNAアッセイ、カスケードRCA、ヘリカーゼ依存的増幅、ループ媒介等温増幅(LAMP)、核酸ベース増幅(NASBA)、ニッキング酵素増幅反応(NEAR)、PAN-AC、Q-ベータレプリカーゼ増幅、ローリングサークル複製(RCA)、自己持続性配列複製、鎖置換増幅などを使用してもよい。増幅は、線状または環状の鋳型を利用することができる。

化合物の合成
ポリメラーゼ阻害剤は、以下の一般手順によって作製することができる。
DNAポリメラーゼ阻害剤#7124及び誘導体
本開示の熱不安定性小分子ポリメラーゼ阻害剤がホットスタート増幅を提供し得ることを実証するために、プラスミドDNAからのCorynephage omega遺伝子の1.5kb断片を増幅した。ホットスタート条件を用いて行った場合、ポリメラーゼ(例えば、Taqポリメラーゼ)は、より低い温度で阻害されたが、DNAを変性させるために温度を上昇させると(例えば、95℃)、増幅の開始時に活性化され、増幅によっておよそ1.5kbのサイズの単一の産物が得られた。非ホットスタート条件を用いて行った場合、DNAポリメラーゼはより低い温度で阻害されることはなく、増幅によって(他の二次生成物の中で)およそ400bpのサイズの産物が得られ、1.5kb断片は一時的に存在した。熱不安定性小分子ポリメラーゼがDNAポリメラーゼ(例えば、Taq DNAポリメラーゼ)活性を阻害する能力を試験するため、増幅反応物を22℃で1.5~6時間またはそれ以上インキュベートしてからPCR増幅を実施した。
DNAポリメラーゼ阻害剤#7261及び誘導体
DNAポリメラーゼ阻害剤#7261及びその誘導体の活性を試験するために、上記の実施例2で説明したのと同じ方法を使用した。図1Bは、示された様々な濃度の化合物#7261を用いたホットスタートPCR増幅結果(プラスミドDNAからのCorynephage omega遺伝子標的の1.5kb断片を増幅)を含む。示されるように、化合物#7261の使用により、非特異的DNA増幅(約400kb産物)が防止された一方で、所望のDNA標的(約1.5kb)の増幅が促進された。正確な濃度は、特定の反応条件及び試薬に応じて変化するが、促進された約75μM~約100μMの範囲の濃度での化合物#7261の使用が有効であり、所望のDNA標的を特異的に増幅する。
異なる温度におけるポリメラーゼ不活性化の評価
活性アッセイを使用して、特異的反応条件における小分子ポリメラーゼ阻害剤の濃度を試験して阻害有効性を決定した。対応するIC50値も化合物に対し決定した。また、活性アッセイは、化合物によって反応が阻害される温度または温度範囲を試験するためにも使用した。
温度による酵素の活性化の評価
活性化温度及び活性が回復したときの時間を試験するため、活性アッセイ反応を、小分子ポリメラーゼ阻害剤のありまたはなしで組み立てることができる(さらに上記で説明の通り)。反応は、一定時間にわたり低温(例えば、22℃または37℃)で開始する。反応の温度を高温(例えば、90℃超)まで上昇させ、所与の時間にわたりインキュベートして、酵素活性化を可能にすることができる。反応温度を68~79℃まで低下させ、15分にわたりインキュベートすることができる。反応を停止し、試料を処理し、活性を計算して、回復され得る酵素活性の量を決定することができる。
リアルタイム阻害及び活性化条件
本開示の方法によれば、リアルタイム伸長速度活性アッセイ法を用いて実験を行い、DNAポリメラーゼのヌクレオチド取込みを測定することもできる。例えば、プライマー伸長アッセイは、非共有結合DNA色素(例えば、BRYT(商標)GreenまたはSYBR(登録商標)Green)及びオリゴヌクレオチドDNA基質を用いたリアルタイムPCR装置上で伸長がモニタリングされるプロセスを含むことができる。(例えば、Montgomery & Wittwer(2014),Clinical Chemistry 60(2):334-340を参照)。活性アッセイ反応を、小分子ポリメラーゼ阻害剤のありまたはなしで組み立てることができる。反応は、最小限として緩衝液(例えば、GoTaq(登録商標)緩衝液)、マグネシウム、dNTP、DNA基質、及びポリメラーゼを含む。
DNAポリメラーゼに関連するヌクレアーゼ活性の阻害に関する化合物の評価
多くのDNAポリメラーゼは、ヌクレアーゼ活性を有する関連ドメインを有する(例えば、Taqは5’ヌクレアーゼを有し、Pfuは3’→5’校正ヌクレアーゼを有する)。5’ヌクレアーゼ活性及び3’→5’ヌクレアーゼ活性の両方が、PCRにとって問題となり得る。例えば、適切な構造が設定中の反応でDNAと共に形成される場合、5’ヌクレアーゼ活性がプライマーの5’末端上の色素を除去することがある。また、例えば、3’→5’ヌクレアーゼ活性が、設定中の反応でプライマー及び鋳型を分解することもある。これらの厄介な副反応も、本開示の小分子ポリメラーゼ阻害剤によって阻害され得る。
方法の変形形態
本開示に基づいて当業者に理解されるであろうように、本開示の小分子ポリメラーゼ阻害剤は、限定されるものではないが、リガーゼ、逆転写酵素、及びRNアーゼHなどの他の酵素の活性、または関連ドメインの活性を阻害するために使用することができる。これらの酵素の活性は、PCR法、rtPCR法、またはその他のDNA/RNA増幅法の文脈で調べることができる。

- Aが、置換されていない、またはC1-C4アルキル、C1-C4アルコキシ、及びハロから独立的に選択される1、2、もしくは3個の置換基で置換された、5員または6員単環式ヘテロアリールである、請求項1に記載の化合物、またはその塩。
- Aが、置換されていない2環式ヘテロシクリル基である、請求項1に記載の化合物、またはその塩。
- Aが、2,3-ジヒドロベンゾフラニル及びクロマニルから選択される、請求項4に記載の化合物、またはその塩。
- R1がC8-C14アルキルである、請求項1~5のいずれか1項に記載の化合物。
- R1がC12アルキルである、請求項6に記載の化合物、またはその塩。
- R2が水素である、請求項1~7のいずれか1項に記載の化合物、またはその塩。
- R2が-COOHである、請求項1~7のいずれか1項に記載の化合物、またはその塩。
- nが1である、請求項1~9のいずれか1項に記載の化合物、またはその塩。
- nが2である、請求項1~9のいずれか1項に記載の化合物、またはその塩。
- 前記化合物がアルカリ金属塩の形態をとる、請求項1~11のいずれか1項に記載の化合物。
- 請求項1~13のいずれか1項に記載の化合物と、DNAポリメラーゼとを含む、組成物。
- 前記DNAポリメラーゼが熱安定性DNAポリメラーゼである、請求項14に記載の組成物。
- 前記熱安定性DNAポリメラーゼが、Taq、Tca、Tfu、Tbr、Tth、Tih、Tfi、Tli、Tfl、Pfu、Pwo、KOD、Tma、Tne、Bst、Pho、Sac、Sso、ES4、またはこれらの変異体、バリアント、もしくは誘導体からなる群より選択される、請求項15に記載の組成物。
- 前記化合物が前記DNAポリメラーゼに結合している、請求項14に記載の組成物。
- 前記化合物が前記DNAポリメラーゼの活性を阻害する、請求項17に記載の組成物。
- 1つ以上の核酸増幅試薬をさらに含む、請求項14に記載の組成物。
