上記載のシステムは、様々な方法を使用して、有効に利用され得る。システムは、定常状態と、物理的または化学的刺激に反応した状態の両方で、タンパク質間相互作用を調べる方法に有用である。レポーター要素が、特定のプレイポリペプチドと対になったUMIを含む場合、システムは多重試験で展開され得る。
ある実施形態では、本明細書に記載されるシステム、核酸、および方法は、切断可能な分子の2つの断片の分子相補性に依存する。例えば、ベイトポリペプチドは第1の断片を含み、およびプレイポリペプチドは第2の断片を含む。第1と第2の断片が重複することができる一方、各断片は独立して完全な機能を欠いている。その結果、ベイトポリペプチドおよびプレイポリペプチドが接近させられると、第1と第2の断片は、単一の切断可能な分子を形成するために結合する。
本明細書に記載される方法、核酸、およびシステムでは、転写調節ポリペプチドは、ベイトポリペプチドまたはプレイポリペプチドに結合されて、さらに存在する。分解された切断分子あるいは分解された切断可能分子が分子補完されると、転写調節ポリペプチドは、切断され、および活性型で放出される。この切断は、内因性酵素(例えば、脱ユビキチン化酵素)、または分解された分子自体(例えば、再構成されたTEVプロテアーゼ)の作用によって影響を受け得る。ある実施形態では、転写調節ポリペプチドは、プレイポリペプチドに結合される。ある実施形態では、転写調節ポリペプチドは、ベイトポリペプチドに結合される。ある実施形態では、システムは、同じポリペプチドあるいは異なるポリペプチドに結合される2つの転写調節ポリペプチドを含む。ある実施形態では、プレイポリペプチドは転写調節ポリペプチドに結合される、および、ベイトポリペプチドは転写調節ポリペプチドに結合される。
レポーター要素は、転写調節ポリペプチドおよびレポーター遺伝子によって結合されることができる調節要素を最小限に含む。レポーター遺伝子は、特有の分子識別子(UMI)を最小限に含む。特有の分子識別子は、所定のプレイポリペプチドに特有のヌクレオチド配列である。切断された転写活性化因子によるUMIレポーター遺伝子の活性化は、配列決定によって決定することができる。ある実施形態では、レポーター要素は、UMIおよび、蛍光タンパク質、ルシフェラーゼ遺伝子、ベターガラクトシダーゼ遺伝子、ベターグルクロニダーゼ遺伝子、クロラムフェニコールアセチルトランスフェラーゼ遺伝子、分泌された胎盤性アルカリホスファターゼ遺伝子から選択されたさらなるレポーター遺伝子を含む。これらの遺伝子は、特定の酵素活性のために試験されることができ、または蛍光レポーターの場合には蛍光発光のために試験されることができるレポーターポリペプチドをコードする。ある実施形態では、蛍光タンパク質は緑色蛍光タンパク質(GFP)、赤色蛍光タンパク質(RFP)、黄色蛍光タンパク質(YFP)、またはシアン蛍光タンパク質(CFP)を含む。

本明細書に記載される方法に有用な細胞は、一般的に、ベイトポリペプチド、プレイポリペプチドをコードする、1つ以上の外因性核酸とトランスジェニックに容易に再現されることができる、またはレポーター要素を含むものである。ベイトポリペプチド、プレイポリペプチドをコードし、かつレポーター要素を含むシステム核酸は、リン酸カルシウムトランスフェクション、脂質に基づいたトランスフェクション(例えば、Lipofectamine(商標)、Lipofectamine-2000(商標)、Lipofectamine-3000(商標)またはFugene(登録商標)HD)、エレクトロポレーション、またはウイルス形質導入などの当技術分野において知られている方法を使用して、適切な細胞株にトランスフェクトされる、または形質導入されることができる。細胞は、適切な組織培養容器中で培養密度に、または培養密度の近くまで育てられた同じ種類の細胞の集団であり得る。
この実施例では、図1Aおよび図1Bに構成されるように、分解ユビキチンまたは分解TEVシステムを使用するスクリーンは、GPCRシグナル伝達を誘導する潜在的化合物をスクリーニングするために使用される。1日目に、30,000細胞/ウェルで96ウェルのアッセイプレートに細胞を蒔く。細胞を、100uLのDMEM+10%のFBSに蒔き、GPCR誘導のレベルに応じて、50-300ng/mLのドキシサイクリン、15ug/mLのcumate(分解ユビキチンのため)または7.5ug/mLのcumate(デュアル分解-TEVのため)を有する50uLのOPTIMEMを添加する。この実施例の細胞は、ベイトタンパク質をコードする安定して組み込まれた核酸、および一時的にトランスフェクトされたプレイタンパク質をコードする複数の核酸を含む。2日目に、各々のウェルに、50uLのOPTIMEMにおける所望の濃度でテスト化合物を添加する。約24時間後、ルシフェラーゼ活性試験、またはRNA抽出のために溶解緩衝液を添加する。RNAは、標準方法またはキットを使用して抽出され得る。RNAの量は、RT-qPCRまたはRNASeqなどの標準下流試験によって定量化することができる。ルシフェラーゼ活性は、PromegaBright-Gloシステムを使用して、試験され得、Thermo Fisher Luminoskanなどの標準照度計上で読み出される一方、配列決定ライブラリー調製後に、RNAseqは、Illumina MiSeq上で実施することができる。ルシフェラーゼの例示的な誘導は図2に示される。
この実施例では、分解TEVまたは分解UBのシステムは、所定の化学的刺激に対するアゴニスト反応、この場合、β1アドレナリンアゴニストXamoterol、を決定するために展開される。
Claims (59)
- タンパク質間相互作用スクリーニングのためのシステムであって、該システムは、
a)プロテアーゼポリペプチドの第1の断片、プロテアーゼ切断部位、および転写調節ポリペプチドに連結されたベイトポリペプチドをコードする第1の核酸と、
b)プロテアーゼポリペプチドの第2の断片に連結されたプレイポリペプチドをコードする第2の核酸と、

c)レポーター要素を含む第3の核酸と、を含み、ここで、前記レポーター要素は、調節要素、第1のレポーター遺伝子および第2のレポーター遺伝子を含み、ここで、前記調節要素は、前記転写調節ポリペプチドによって結合されるように構成され、ここで、前記第2のレポーター遺伝子は、前記プレイポリペプチドに特有のRNA配列をコードする、システム。 - 前記ユビキチンポリペプチドの第1の断片、および前記ユビキチンポリペプチドの第2の断片は、前記ベイトポリペプチドがプレイポリペプチドと相互作用するとき切断可能なユビキチン分子を形成し、その際に、前記切断可能なユビキチン分子が、脱ユビキチン化酵素によって切断され、前記転写調節ポリペプチドが、前記ベイトポリペプチドから放出され、前記第1のレポーター遺伝子、および前記第2のレポーター遺伝子の転写を開始する、請求項31に記載システム。
