Description
本発明は、ヒトのミクロビオームに存在する細菌タンパク質が、ヒト腫瘍関連抗原のエピトープの配列変異体であるペプチドを含むという驚くべき発見に基づいている。したがって、本発明者らは、ヒトミクロビオームにおけるヒト腫瘍関連エピトープの「エピトープミミクリー」を見出した。興味深いことに、このようなエピトープミミクリーは、自己抗原を認識するT細胞のクローン枯渇によるヒトT細胞のレパートリー制限を回避する可能な方法を提供する。特に、自己抗原と異なるが自己抗原と配列類似性を共有する抗原/エピトープは、(i)T細胞受容体の交差反応性により依然として認識されることができる(例えば、Degauque et al.,Cross−Reactivity of TCR Repertoire:Current Concepts,Challenges,and Implication for Allotransplantation.Frontiers in Immunology.2016;7:89.doi:10.3389/fimmu.2016.00089;Nelson et al.,T cell receptor cross−reactivity between similar foreign and self peptides influences naive cell population size and autoimmunity.Immunity.2015 Jan 20;42(1):95−107参照)及び(ii)そのような抗原/エピトープは、T細胞教育プロセス中で枯渇していないT細胞/TCRによって認識されると期待される。したがって、そのような抗原/エピトープは、自己抗原との潜在的な交差反応性を有するT細胞のクローン拡大につながる強い免疫応答を引き起こすことができる。このメカニズムは現在、自己免疫疾患の一部を説明するために提案されている。

(2)任意に、工程(1)で前記微生物叢配列変異体が同定された前記腫瘍関連抗原エピトープを含む腫瘍関連抗原を決定することを含む。
相対親和性=HLA−A*0201の発現の20%を誘導する各ペプチドの濃度/HLA−A*0201の発現の20%を誘導する参照ペプチドの濃度

工程(iii−a)のサンプルは、好ましくは糞便サンプルである。コンパイルされるデータベースが単一の個体に関係するか複数の個体に関連するかによって、単一又は複数の個体の1つ以上の糞便サンプルを使用できる。
(iv)少なくとも1つの微生物叢配列変異体のMHC分子、特にMHC I分子への結合を試験し、結合親和性を得る工程。
(v)微生物叢配列変異体を含む微生物叢タンパク質の細胞局在を決定する工程。

更なる態様において、本発明は、好ましくは癌の予防及び/又は治療のための医薬を調製するための方法を提供し、以下の工程を含む:

更なる態様では、本発明は、癌の予防及び/又は治療において使用するための上記の微生物叢配列変異体/医薬を提供する。したがって、本発明は、癌を予防及び/若しくは治療する方法、又はそれを必要とする被験体における抗腫瘍応答を開始させる、増強する、若しくは延長する方法であって、上記の本発明に係る微生物叢配列変異体/医薬を該被験体に投与することを含む方法を提供する。
1.腫瘍関連抗原(TAA)及び腫瘍特異的抗原(TSA)の選択
古典的定義によれば、腫瘍特異的抗原(TSA)は、腫瘍細胞にのみ存在するが、任意の他の細胞型には存在しない抗原(タンパク質)に由来し、一方、腫瘍関連抗原(TAA)は、幾つかの腫瘍細胞に存在し、幾つかの「正常」(非腫瘍)細胞にも存在する。用語「腫瘍関連抗原」は、本明細書で使用するとき、腫瘍関連抗原(TAA)及び腫瘍特異的抗原(TSA)を包含する。
次の工程では、MHC−Iによって特異的に提示される、選択された腫瘍関連抗原のエピトープを同定した。この目的のために、「Immune epitope database and analysis resource」(IEDB;http://www.iedb.org/;MHC−I分析については、具体的に、http://tools.immuneepitope.org/analyze/html/mhc_processing.html(IL13RA2解析に使用する場合)、http://tools.immuneepitope.org/processing/も参照)を、ペプチド提示を予測するためのプロテアソーム切断、TAP輸送、及びMHCクラスIの分析ツールと併用して、(IL13RA2の)腫瘍関連抗原配列を分析した。即ち、HLA.A2.1によって提示される可能性のあるエピトープ候補を同定するためのIEDB解析ツールにIL13RA2のタンパク質配列を送信した。それによって、HLA A2.1結合特性を有する371のエピトープ候補のリストを得た。このリストのうちの2つのエピトープ:Okanoら(Okano F,Storkus WJ,Chambers WH,Pollack IF,Okada H.Identification of a novel HLA−A*0201−restricted,cytotoxic T lymphocyte epitope in a human glioma−associated antigen,interleukin 13 receptor alpha2 chain.Clin Cancer Res.2002 Sep;8(9):2851−5)によって報告され、機能的に検証されたWLPFGFILI(配列番号1)及びメラノーマのペプチドーム研究(Gloger et al.,Mass spectrometric analysis of the HLA class I peptidome of melanoma cell lines as a promising tool for the identification of putative tumor−associated HLA epitopes.Cancer Immunol Immunother.2016 Nov;65(11):1377−1393)で見出されたとIEDBデータベースに報告されているLLDTNYNLF(配列番号2)は、エピトープ候補として既に報告されていた。
最後に、54の選択されたヒトIL13RA2エピトープの微生物叢配列変異体を同定するために、54の選択されたIL13RA2エピトープを「Integrated reference catalog of the human gut microbiome」(http://meta.genomics.cn/meta/homeで利用可能)と比較した。この目的のために、部位ごとの経時的なアミノ酸変化率を記述し、35アミノ酸長未満のクエリに推奨される「PAM−30」タンパク質置換マトリックスを使用して、タンパク質BLASTサーチ(blastp)を実施した。ワードサイズは、同様に短いクエリに提唱される2、期待値(E)は、可能な一致の数を最大化するために調整された20,000,000を使用し、組成ベースの統計は「0」に設定し、入力配列は30アミノ酸よりも短く、ギャップのないアラインメントのみ許容した。その後、blastpの結果をフィルタリングして、ヒトペプチドの最初及び/又は最後にのみミスマッチを許容し、1配列当たり最大2つのミスマッチを許容して、(HLA−A2.1に結合するための)9アミノ酸長の微生物ペプチド配列のみを得た。それによって、ヒトミクロビオームにおける選択されたIL13RA2エピトープの細菌配列変異体からなる、514の細菌配列のリスト(9アミノ酸長をフィルタとして使用したので、ノナペプチド)が得られた。
細胞傷害性T細胞への抗原提示には微生物ミミクリーのMHC分子に対する結合が必須であるので、NetMHCpan3.0ツール(http://www.cbs.dtu.dk/services/NetMHCpan/)を使用して、514の細菌配列のMHCクラスI HLA.A2.01に対する親和性を計算した。このツールに、ヒト(HLA−A、B、C、E)及び他の種由来の172のMHC分子を網羅する180,000を超える定量的結合データを教え込む。514の細菌配列(実施例1のblastpの結果)をインプットとして使用し、強い及び弱いバインダーについてデフォルト閾値を設定することによって親和性を予測した。400,000のランダムな天然配列のセットと比較した予測親和性のランクを結合親和性の尺度として使用した。この値は、より高い又はより低い平均予測親和性に対する特定の分子の固有バイアスによって影響を受けない。%ランク<0.5を有するものを非常に強いバインダーと定義し、%ランク≧0.5且つ<1.0を有するものを強いバインダーと定義し、%ランク≧1.0且つ≦2.0を有するものを中程度のバインダーと定義し(具体的には、中程度のバインダーは、%ランク≧1.0且つ<1.5を有するものと定義される「中程度〜強い」バインダーを含む)、%ランク<2.0を有するものを弱いバインダーと定義する。即ち、514の細菌配列から、非常に強い親和性(%ランク<0.5)を示し、ヒト参照エピトープが(ヒトペプチドについて)少なくとも中程度〜強い親和性(%ランク<1.5)を示し、好ましくは、ヒト参照エピトープが(ヒトペプチドについて)少なくとも強い親和性(%ランク<1)を示すものだけを選択した。
次に、選択された細菌エピトープ配列変異体を含有する細菌タンパク質にアノテーションを付けた。この目的のために、Kyoto Encyclopedia of Genes and Genomes(KEGG)(http://www.genome.jp/kegg/)及びthe National Center for Biotechnology Information(NCBI)Reference Sequence Database(RefSeq)(https://www.ncbi.nlm.nih.gov/refseq/)の両方に対してblastに基づく比較を行った。RefSeqは、ゲノムDNA、転写物、及びタンパク質を含む統合された重複していない配列セットを提供する。KEGGでは、KO(KEGG Orthology)データベースに保存されている分子レベル機能を使用した。この機能を、共通の祖先から進化した異なる種由来の遺伝子にコードされているタンパク質を含有するオーソログの群に分類する。
この実施例は、配列番号18(FLPFGFILV;本明細書では「IL13RA2−B」とも称される)の配列の細菌ペプチドがインビトロにおいてHLA−A*0201アレルに対して高い親和性を有するが、IL13RA2(WLPFGFILI、配列番号1、本明細書では「IL13RA2−H」とも称される)に由来する、対応する参照ヒトペプチドは低い親和性を有するという証拠を与える。
A1.T2細胞株に対するペプチドの親和性の測定
実験プロトコルは、HLA−A*0201によって提示されるペプチドについて検証されているもの(Tourdot et al.,A general strategy to enhance immunogenicity of low−affinity HLA−A2.1−associated peptides:implication in the identification of cryptic tumor epitopes.Eur J Immunol.2000 Dec;30(12):3411−21)と同様である。ペプチドの親和性測定は、HLA−A*0201分子を発現するが、TAP1/2陰性であり且つ内因性ペプチドを提示することができないヒト腫瘍細胞T2を用いて行われる。
相対親和性=HLA−A*0201の発現の20%を誘導する各ペプチドの濃度/HLA−A*0201の発現の20%を誘導する参照ペプチドの濃度。
アミノ酸組成を考慮して各ペプチドを可溶化させた。システイン、メチオニン、又はトリプトファンをいずれも含まないペプチドについては、総体積の10%になるまでDMSOを添加することが可能である。他のペプチドは、水又はPBS pH7.4に再懸濁させる。
T2細胞の場合:可変ペプチド濃度についての平均蛍光強度:カップルIL13RA2ペプチド(IL13RA2−H及びIL13RA2−B)に関して、ヒトペプチドはHLA−A*0201に結合しないが、細菌ペプチドIL13RA2−BはHLA−A*0201に強く結合する:100μMでは112.03対18.64;10μMでは40.77対11.61;1μMでは12.18対9.41;0.1μMでは9.9対7.46。また、4.4μMのIL13RA2−Bが、HLA−A*0201の発現の20%を誘導する(IL13RA2−Hの100μMに対して)。
この実施例は、配列番号18(FLPFGFILV;本明細書では「IL13RA2−B」とも称される)の配列の細菌ペプチドが、HLA−A*0201アレルに対してIL13RA2由来の対応する参照ヒトペプチドの他の配列変異体(WLPFGFILI、配列番号1、本明細書では「IL13RA2−H」とも称される)よりも高い親和性を有するという証拠を与える。この実験では、配列番号18(FLPFGFILV;本明細書では「IL13RA2−B」とも称される)の配列の細菌ペプチドを、以下と比較した:
− 配列番号1の1位のトリプトファンがアラニン(1A)によって置換され、配列番号1の9位のイソロイシンがバリン(9V)によって置換された、Eguchi Junichi et al.,2006,Identification of interleukin−13 receptor alpha 2 peptide analogues capable of inducing improved antiglioma CTL responses.Cancer Research 66(11):5883−5891に記載のペプチド「1A9V」、
− 配列番号1の1位のトリプトファンがイソロイシン(1I)によって置換され、配列番号1の9位のイソロイシンがアラニン(9A)によって置換されたペプチド「1I9A」、及び
− 配列番号1の1位のトリプトファンがフェニルアラニン(1F)によって置換され、配列番号1の9位のイソロイシンがメチオニン(9M)によって置換されたペプチド「1F9M」。
実験プロトコル、材料、及び方法は、上述の抗原性ペプチドを使用したことのみを除いて、実施例4に概説したものに一致する。

A.材料及び方法
A.1 マウスモデル
使用したモデルの特徴を表6に概説する。
免疫感作スキームを図1に示す。簡潔に述べると、14頭のβ/A2/DR3マウスを無作為に(マウスの性別及び年齢に基づいて)2つの実験群に割り当て、それぞれを共通のヘルパーペプチド(h−pAg)と組み合わせた特定のワクチン接種ペプチド(vacc−pAg)で免疫した(以下の表7に概説される)。vacc−pAgを対で比較した(群1対群2)。これにより、単一のペプチドの天然型と最適化型の両方を各群で比較した。
・vacc−pAgの対:IL13RA2−H及びIL13RA2−B;いずれも、4mg/mL(4mM)の濃度で製造、提供。
・h−pAg:HHD−DR3ペプチド(配列番号32);凍結乾燥し(50.6mg;Eurogentec batch 1611166)、10mg/mLの濃度で純蒸留水に再懸濁した。
・100μgのvacc−pAg(マウス1頭当たり4mg/mLストック25μL)。
・150μgのh−pAg(マウス1頭当たり10mg/mLストック15μL)。
・総容量が50μLになるようにPBSを10μL(マウス1頭当たり)。
・1:1(v:v)の比率(マウス1頭当たり50μL)で添加される不完全フロイントアジュバント(IFA)。
追加免疫注射の7日間後(即ち、d21)、動物を安楽死させ、脾臓を摘出した。脾細胞は、臓器を機械的に破砕した後、70μmフィルタリング及びFicoll密度勾配精製することによって調製した。
合計14頭のβ/A2/DR3マウスをこの実験に使用した(表8参照)。屠殺時に、脾臓T細胞群をフローサイトメトリーによって分析したところ、大多数がCD4+T細胞サブセットに属することが示された。
・群1(IL13RA2−B)/IL13RA2−B pAg:56.3%+/−18.1
・群1(IL13RA2−B)/IL13RA2−H pAg:32.3%+/−11.8

この実施例は、配列番号18(FLPFGFILV;本明細書では「IL13RA2−B」とも称される)の配列の細菌ペプチドが、IL13RA2を発現している腫瘍細胞であるU87細胞に対する細胞傷害性をインビトロにおいて与えるという証拠を与える。対照的に、IL13RA2(WLPFGFILI、配列番号1、本明細書では「IL13RA2−H」とも称される)に由来する、対応する参照ヒトペプチドは、インビトロにおいてU87細胞に対する細胞傷害性を与えない。
簡潔に述べると、IL13RA2−H又はIL13RA2−Hで免疫したマウス由来のCD8 T細胞を使用した。免疫されたマウス由来の脾細胞の選別後にこれら細胞を入手し、U87細胞(IL13RA2を発現している腫瘍細胞)上に置いた。
より詳細には、IL13RA2−H(WLPFGFILI、配列番号1)又はIL13RA2−B(FLPFGFILV、配列番号18)で免疫されたHHDマウスの脾細胞からCD3+T細胞を精製した。この目的のために、実施例6に記載の通り、0日目及び14日目に、ワクチン接種ペプチド+ヘルパーペプチド+CFA(完全フロイントアジュバント)を含有する油性エマルジョン100μLをB6β2mkoHHD/DR3マウスの尾の付け根に皮下注射した。21日目、即ち、追加免疫注射の7日間後に、動物を安楽死させ、脾臓を摘出した。臓器を機械的に破砕することによって脾細胞を調製した。推奨された手順を使用し、Miltenyi biotec製のマウス全T細胞単離キットを使用して、CD3+の精製を実施した。細胞の効率的な精製及び生存率を、生存率についての適切なマーカーCD8、CD4、CD3、及びCD45を使用してサイトメトリーによって検証した。
結果を図3に示す。概して、IL13RA2−Bによる処理後にU87細胞の溶解が観察されたが、IL13RA2−Hでは観察されなかった。

T2細胞の場合:可変ペプチド濃度についての平均蛍光強度:細菌ペプチドFOXM1−B2(配列番号75)及びヒトペプチドFOXM1−H2(配列番号59)は、いずれもHLA−A * 0201に結合するが、細菌ペプチドFOXM1−B2(配列番号75)はHLA−A*0201に対してヒトペプチドFOXM1−H2(配列番号59)よりも良好な結合親和性を有する、即ち、100μMでは105対77.6;25μMでは98.2対65.4;3μMでは12.7対0.9。また、細菌ペプチドFOXM1−B2は、6.7μMでHLA−A*0201の発現の20%を誘導するが、ヒトペプチドFOXM1−H2では、同じ発現のためにより高濃度、即ち、12.6μMが必要である。
A.材料及び方法

本発明は、共生細菌などの微生物叢から発現し、対象となる腫瘍特異的抗原に対する免疫応答を促すことができるペプチドの同定に関する。具体的には、この方法によって、腫瘍関連ペプチドの配列変異体であり、ヒトMHC(例えば、HLA.A2.01)に結合することができる細菌ペプチドを同定することが可能になる。本明細書に記載の実施例は、本発明に係る方法によって、MHC(例えば、HLA.A2)に対して強い結合親和性を有するエピトープの微生物叢配列変異体の同定が可能になり、エピトープの微生物叢配列変異体によるワクチン接種が、それぞれの参照エピトープに対する免疫原性を誘導することができるという証拠を与える。
マウスタンパク質のエピトープを同定するために、マウスのアノテーションの付いているタンパク質を参照配列として使用した。対象となる2つのマウス参照エピトープ、即ち、BALB/cマウスについてはマウス遺伝子Phtf1の「H2 Ld M5」(VSSVFLLTL;配列番号160)及びC57BL/6マウスについてはマウス遺伝子Stra6の「H2 Db M2」(INMLVGAIM;配列番号161)を選択した。Phtf1は、マウス精巣で高発現するが、マウス組織の大部分でも低レベルで発現する、推定ホメオドメイン転写因子1をコードしている。Stra6(stimulated by retinoic acid 6)は、マウス胎盤で高発現するが、マウスの卵巣、腎臓、脳、乳腺、腸、及び脂肪パッドでも中レベルで発現するタンパク質である、レチノールを取り込むための受容体をコードしている。
A.1 マウスモデル
7週齢の健常雌BALB/cマウス(n=12)及び健常雌C57BL/6Jマウス(n=11)をCharles River(France)から入手した。動物を個別に識別し、FELASAのガイドラインに従って、SPF健康状態で維持した。
免疫感作スキームを図1に示す。簡潔に述べると、表23に示す通り、BALB/cマウス及びC57BL/6マウスを無作為に各マウス系統ごとに2つの実験群に割り当て、各群を共通のヘルパーペプチド(OVA 323−339ペプチド;配列:ISQAVHAAHAEINEAGR;配列番号164)及び不完全フロイントアジュバント(IFA)と組み合わせた特定のワクチン接種ペプチド(vacc−pAg)で免疫した。
・vacc−pAgの対:H2 Ld B5及びH2 Db B2;いずれも、4mg/mL(4mM)の濃度で製造、提供。
・h−pAg:OVA 323−339(配列番号164);4mg/mL(4mM)の濃度で提供。
・100μgのvacc−pAg(マウス1頭当たり4mg/mLストック25μL)。
・150μgのh−pAg(マウス1頭当たり10mg/mLストック15μL)。
・総容量が50μLになるようにPBSを10μL(マウス1頭当たり)。
・1:1(v:v)の比率(マウス1頭当たり50μL)で添加される不完全フロイントアジュバント(IFA)。
追加免疫注射の7日間後(即ち、d21)、動物を安楽死させ、脾臓を摘出した。脾細胞は、臓器を機械的に破砕した後、70μmフィルタリングFicoll密度勾配精製することによって調製した。脾臓重量、脾細胞数、及び生存率を直ちに評価した(表24)。
結果を図8(C57BL/6マウスの場合)及び9(BALB/cマウスの場合)に示す。全体として、細菌ペプチドH2 Db B2(配列番号163)及びH2 Ld B5(配列番号162)によるワクチン接種は、ELISPOT−IFNγアッセイにおいて改善されたT細胞応答を誘導した。更に、細菌ペプチドH2 Db B2及びH2 Ld B5によるワクチン接種は、それぞれ、マウス参照エピトープH2 Db M2及びH2 Ld M5に対するELISPOT−IFNγアッセイにおいても改善されたT細胞応答を誘導した。コントロールマウス(OVA 323−339+IFAによるワクチン接種)では、ELISPOT−IFNγアッセイにおいて、細菌ペプチドH2 Db B2及びH2 Ld B5によるエクスビボ刺激に応答して、T細胞応答の非特異的誘導は観察されなかった。
Claims (58)
- 腫瘍関連抗原エピトープ配列の微生物叢配列変異体の同定のための方法であって、以下の工程:
(i)目的の腫瘍関連抗原の選択、
(ii)工程(i)で選択した前記腫瘍関連抗原に含まれる少なくとも1つのエピトープの同定とその配列の決定、及び
(iii)工程(ii)で同定された前記エピトープ配列の少なくとも1つの微生物叢配列変異体の同定
を含むことを特徴とする方法。 - 工程(iii)が、
− 工程(ii)で選択した前記エピトープ配列を1つ以上の微生物叢配列と比較すること、及び
− 前記1つ以上の微生物叢配列が、前記エピトープ配列の1つ以上の微生物叢配列変異体を含むかどうかを特定すること
を含む請求項1に記載の方法。 - 前記微生物叢配列変異体が、前記腫瘍関連抗原エピトープ配列と少なくとも50%の配列同一性を共有する請求項1から2のいずれかに記載の方法。
- 前記微生物叢配列変異体が、ヒト微生物叢配列変異体であり、前記腫瘍関連抗原が、ヒト腫瘍関連抗原である請求項1から3のいずれかに記載の方法。
- 前記微生物叢配列変異体が、細菌配列変異体、古細菌配列変異体、原生生物配列変異体、真菌配列変異体、及びウイルス配列変異体からなる群から選択される請求項1から4のいずれかに記載の方法。
- 前記微生物叢配列変異体が、細菌配列変異体又は古細菌配列変異体である請求項5に記載の方法。
- 前記微生物叢配列変異体が、腸の微生物叢の配列変異体である請求項1から6のいずれかに記載の方法。
- 前記微生物叢配列変異体が、腸内細菌配列変異体である請求項7に記載の方法。
- 前記微生物叢配列変異体が、ペプチドである請求項1から8のいずれかに記載の方法。
- 前記ペプチドが、8個〜12個のアミノ酸、好ましくは8個〜10個のアミノ酸、最も好ましくは9個又は10個のアミノ酸の長さを有する請求項9に記載の方法。
- 前記微生物叢配列変異体が、前記腫瘍関連抗原エピトープ配列と少なくとも70%、好ましくは少なくとも75%の配列同一性を共有する請求項1から10のいずれかに記載の方法。
- 前記微生物叢配列変異体のコア配列が、前記腫瘍関連抗原エピトープ配列のコア配列と同一であり、前記コア配列が、3個の最もN末端側及び3個の最もC末端側のアミノ酸以外のすべてのアミノ酸からなる請求項9から11のいずれかに記載の方法。
- 工程(ii)で同定された前記腫瘍関連抗原エピトープが、MHCIに結合できる請求項1から12のいずれかに記載の方法。
- 工程(iii)の前記微生物叢配列変異体が、微生物叢データベースに基づいて同定される請求項1から13のいずれかに記載の方法。
- 前記微生物叢データベースが、複数の個体の微生物叢データを含む請求項14に記載の方法。
- 前記微生物叢データベースが、単一個体の微生物叢データを含むが、複数の個体の微生物叢データは含まない請求項14に記載の方法。
- 工程(iii)が、以下のサブ工程:
(iii−a)任意に、単一又は複数の個体のサンプル(a)から微生物叢のタンパク質配列又は核酸配列を同定すること、
(iii−b)単一又は複数の個体の微生物叢のタンパク質配列又は核酸配列を含むデータベースを編集すること、
(iii−c)工程(iii−b)で編集されたデータベース内で、工程(ii)で同定された前記エピトープ配列の少なくとも1つの微生物叢配列変異体を同定すること
を含む請求項14から16のいずれかに記載の方法。 - 工程(iii−a)の前記サンプルが、糞便サンプルである請求項17に記載の方法。
- 以下の工程:
(iv)前記少なくとも1つの微生物叢配列変異体のMHC分子、特にMHC I分子への結合を試験し、結合親和性を得る工程
を更に含む請求項1から18のいずれかに記載の方法。 - 工程(iv)が、MHC分子、特に、MHC I分子に対する(それぞれの参照)エピトープの結合を試験し、結合親和性を得ることを更に含む請求項19に記載の方法。
- 工程(iv)が、前記微生物叢配列変異体及び前記それぞれの参照エピトープについて得られた前記結合親和性の比較と、MHCに対してそれぞれの参照エピトープよりも高い結合親和性を有する微生物叢配列変異体の選択とを更に含む請求項20に記載の方法。
- 以下の工程:
(v)前記微生物叢配列変異体を含む微生物叢タンパク質の細胞局在を決定する工程
を更に含む請求項1から21のいずれかに記載の方法。 - 工程(v)が、好ましくは細胞局在を決定する前に、微生物叢配列変異体を含む微生物叢タンパク質の配列を特定することを更に含む請求項22に記載の方法。
- 工程(iv)及び工程(v)を含む請求項19から23のいずれかに記載の方法。
- 工程(v)が工程(iv)の後に行われるか又は工程(iv)が工程(v)の後に行われる請求項24に記載の方法。
- 以下の工程:
(vi)前記微生物叢配列変異体の免疫原性を試験する工程
を更に含む請求項1から25のいずれかに記載の方法。 - 以下の工程:
(vii)前記微生物叢配列変異体の細胞傷害性を試験する工程
を更に含む請求項1から26のいずれかに記載の方法。 - 前記腫瘍関連抗原エピトープ配列が、配列番号1〜5、55〜65、及び126〜131のいずれか1つに示される配列である請求項1から28のいずれかに記載の方法。
- 前記腫瘍関連抗原エピトープ配列が、配列番号1に示される配列である請求項29に記載の方法。
- 好ましくは請求項1から29のいずれかに記載の方法によって得ることができることを特徴とする腫瘍関連抗原エピトープ配列の微生物叢配列変異体。
- 前記微生物叢配列変異体が、好ましくは8個〜12個のアミノ酸、より好ましくは8個〜10個のアミノ酸、最も好ましくは9個又は10個のアミノ酸の長さを有する(細菌)ペプチドである請求項30に記載の微生物叢配列変異体。
- 前記微生物叢配列変異体が、前記腫瘍関連抗原エピトープ配列と少なくとも70%、好ましくは少なくとも75%の配列同一性を共有する、及び/又は前記微生物叢配列変異体のコア配列が、前記腫瘍関連抗原エピトープ配列のコア配列と同一であり、前記コア配列が、3個の最もN末端側及び3個の最もC末端側のアミノ酸以外のすべてのアミノ酸からなる請求項31のいずれかに記載の微生物叢配列変異体。
- 前記微生物叢配列変異体が、配列番号6〜18のいずれか1つに係るアミノ酸配列を含むか又はからなる、好ましくは、前記微生物叢配列変異体が、配列番号6又は18に係るアミノ酸配列を含むか又はからなる、より好ましくは、前記微生物叢配列変異体が、配列番号18に係るアミノ酸配列を含むか又はからなる請求項31から32のいずれかに記載の微生物叢配列変異体。
- 前記微生物叢配列変異体が、配列番号66〜84及び126のいずれか1つに係るアミノ酸配列を含むか又はからなり、好ましくは、前記微生物叢配列変異体が、配列番号75に係るアミノ酸配列を含むか又はからなる請求項31から32のいずれかに記載の微生物叢配列変異体。
- 前記微生物叢配列変異体が、配列番号132〜141及び158のいずれか1つに係るアミノ酸配列を含むか又はからなり、好ましくは、前記微生物叢配列変異体が、配列番号139に係るアミノ酸配列を含むか又はからなる請求項31から32のいずれかに記載の微生物叢配列変異体。
- 好ましくは癌の予防及び/又は治療のための医薬を調製するための方法であって、以下の工程:
(a)請求項1から29のいずれかに記載の方法に係る腫瘍関連抗原エピトープ配列の微生物叢配列変異体の同定;及び
(b)前記微生物叢配列変異体を含む医薬の調製
を含むことを特徴とする方法。 - 前記医薬がワクチンである請求項36に記載の方法。
- 工程(b)が、前記微生物叢配列変異体をナノ粒子にロードすることを含む請求項36から37のいずれかに記載の方法。
- 工程(b)が、アジュバントを前記ナノ粒子にロードすることを更に含む請求項38に記載の方法。
- 工程(b)が、前記微生物叢配列変異体を細菌細胞にロードすることを含む請求項36から37のいずれかに記載の方法。
- 工程(b)が、前記微生物叢配列変異体(を含む/コードする核酸分子)で細菌細胞の形質転換の工程を含む請求項40に記載の方法。
- 工程(b)が、医薬組成物の調製を含み、前記医薬組成物が、
(i)前記微生物叢配列変異体;
(ii)前記微生物叢配列変異体を含む組換えタンパク質;
(iii)前記微生物叢配列変異体を含む免疫原性化合物;
(iv)前記微生物叢配列変異体をロードしたナノ粒子;
(v)前記微生物叢配列変異体をロードした抗原提示細胞;
(vi)前記微生物叢配列変異体を発現する宿主細胞;又は
(vii)前記微生物叢配列変異体をコードする核酸分子;及び
任意に、薬学的に許容される担体及び/又はアジュバント
を含む請求項36から41のいずれかに記載の方法。 - 好ましくは請求項36から42のいずれかに記載の方法によって得ることができる、請求項30から35のいずれかに記載の微生物叢配列変異体を含むことを特徴とする医薬。
- 請求項30から35のいずれかに記載の微生物叢配列変異体がロードされたナノ粒子を含む請求項43に記載の医薬。
- 前記ナノ粒子にアジュバントが更にロードされている請求項44に記載の医薬。
- 請求項30から35のいずれかに記載の微生物叢配列変異体を発現する細菌細胞を含む請求項43に記載の医薬。
- (i)前記微生物叢配列変異体;
(ii)前記微生物叢配列変異体を含む組換えタンパク質;
(iii)前記微生物叢配列変異体を含む免疫原性化合物;
(iv)前記微生物叢配列変異体をロードしたナノ粒子;
(v)前記微生物叢配列変異体をロードした抗原提示細胞;
(vi)前記微生物叢配列変異体を発現する宿主細胞;又は
(vii)前記微生物叢配列変異体をコードする核酸分子;及び
任意に、薬学的に許容される担体及び/又はアジュバント
を含む請求項43に記載の医薬。 - ワクチンである請求項43から47のいずれかに記載の医薬。
- 癌の予防及び/又は治療において使用するための請求項43から48のいずれかに記載の医薬。
- 抗癌剤、好ましくは免疫チェックポイント調節剤と組み合わせて投与される請求項49に記載の医薬。
- 癌を予防及び/若しくは治療する方法、又はそれを必要とする被験体における抗腫瘍応答を開始させる、増強する、若しくは延長する方法であって、請求項43から48のいずれかに記載の医薬を前記被験体に投与することを含むことを特徴とする方法。
- 前記医薬が、抗癌剤、好ましくは免疫チェックポイント調節剤と組み合わせて投与される請求項51に記載の方法。
- 請求項30から35のいずれかに記載の腫瘍関連抗原エピトープ配列の微生物叢配列変異体が個体中に存在するかどうかを判定するための(インビトロにおける)方法であって、請求項30から35のいずれかに記載の腫瘍関連抗原エピトープ配列の微生物叢配列変異体が前記個体の(単離された)サンプル中に存在するかどうかを判定する工程を含むことを特徴とする(インビトロにおける)方法。
- 前記(単離された)サンプルが、糞便サンプル又は血液サンプルである請求項53に記載の方法。
- 前記腫瘍関連抗原エピトープ配列の微生物叢配列変異体が、請求項1から29のいずれかに記載の方法によって得られる請求項53から54のいずれかに記載の方法。
