Abstract
Description

本発明の遺伝子操作された細菌は、フェニルアラニン代謝酵素(PME)をコードする遺伝子を含み、高フェニルアラニン血症を低減させることができる。
PAL1およびPAL3の各々は、遺伝子操作された大腸菌Nissleにおいて高コピープラスミドおよび低コピープラスミド上で発現された。驚くべきことに、各々の構築物は、フェニルアラニンを同様のレベルまで代謝し、低減させ(図15)、フェニルアラニン代謝の律速段階はフェニルアラニン利用可能性であった(図16)。したがって、いくつかの実施形態では、細胞へのフェニルアラニン輸送を増加させ、それによってフェニルアラニン代謝を向上させることが有益である。予想外に、低コピーPALプラスミドでさえ、phePと併用して発現されると、試験試料からPheをほぼ完全に除去することができる(図16A)。さらに、高フェニルアラニン代謝を維持しながらPAL発現の安定性を向上させ、形質転換した細菌上の負の選択圧を低減させるために、phePと併用して低コピーPAL発現プラスミドを使用することはさらに有益であり得る。代替の実施形態では、フェニルアラニントランスポーターは高コピープラスミドと併用して使用される。
いくつかの実施形態では、細菌は、複数の作用機構(MoA)、例えば、(例えば、コピー数を向上させるために)同じ生成物の複数のコピーを生成する回路または複数の異なる機能を実行する回路を含むように遺伝子操作される。挿入部位の例には、限定されないが、malE/K、yicS/nepI、insB/I、araC/BAD、lacZ、agal/rsml、thyA、malP/T、dapA、およびcea、ならびに図36に示されるその他が含まれる。例えば、遺伝子操作された細菌は、4つの異なる挿入部位、例えば、malE/K、insB/I、araC/BAD、およびlacZにおいて挿入されたPALの4つのコピーを含んでもよい。遺伝子操作された細菌はまた、4つの異なる挿入部位、例えば、malE/K、yicS/nepI、agaI/rsmI、およびceaにおいて挿入されたPALの4つのコピー、ならびに異なる組み込み部位、例えば、lacZにおいて挿入されたフェニルアラニントランスポーター遺伝子の1つのコピーを含んでもよい(図13B)。あるいは、遺伝子操作された細菌は、3つの異なる挿入部位、例えば、malE/K、insB/I、およびlacZにおいて挿入されたPALの3つのコピー、ならびに3つの異なる挿入部位、例えば、dapA、cea、およびaraC/BADにおいて挿入されたフェニルアラニントランスポーター遺伝子の3つのコピーを含んでもよい。
いくつかの実施形態では、遺伝子操作された細菌は、細菌細胞質から目的のタンパク質または治療用タンパク質、例えば、PAH、PALまたはLAADを分泌することができる天然の分泌機構(例えば、グラム陽性細菌)または非天然の分泌機構(例えば、グラム陰性細菌)をさらに含む。多くの細菌は細菌細胞外被を横切って基質を輸送するために高度な分泌系に進化している。小分子、タンパク質、およびDNAなどの基質は、細胞外間隙または周辺質(消化管内腔または他の間隙など)内に放出され得、標的細胞内に注入され得るか、または細菌膜に付随され得る。
LAAD触媒活性は酸素に依存し、したがって腸、例えば結腸における嫌気的環境において活性ではない場合がある。酸素は胃腸管のより近位の区画に存在する。
本明細書において使用される場合、「必須遺伝子」という用語は、細胞増殖および/または生存に必要とされる遺伝子を指す。細菌の必須遺伝子は当業者に周知であり、遺伝子の指向性欠失ならびに/またはランダム突然変異誘発およびスクリーニングによって同定され得る。(例えば、ZhangおよびLin、「DEG 5.0,a database of essential genes in both prokaryotes and eukaryotes」、Nucl Acids Res、2009年;37:D455−D458ならびにGerdesら、「Essential genes on metabolic maps」、Curr Opin Biotechnol、2006年;17(5):448〜456頁を参照のこと、それらの各々の全内容は参照により本明細書に明確に組み込まれる)。
いくつかの実施形態では、遺伝子操作された細菌は、本明細書に記載される構築物を発現するための多層遺伝子調節回路を含む(例えば、その全体が参照により本明細書に組み込まれる、米国仮出願第62/184,811号を参照のこと)。遺伝子調節回路は、フェニルアラニン代謝酵素を産生するか、または栄養要求株を救出する突然変異細菌をスクリーニングするのに有用である。特定の実施形態では、本発明は、1つまたは複数の目的の遺伝子を産生する遺伝子操作された細菌を選択する方法を提供する。
いくつかの実施形態では、本発明の遺伝子操作された細菌はまた、宿主−プラスミド相互依存性を生じるように修飾されているプラスミドも含む。特定の実施形態では、相互依存性宿主−プラスミドプラットフォームはGeneGuard(Wrightら、2015年)である。いくつかの実施形態では、GeneGuardプラスミドは、(i)必要な複製開始タンパク質がtransで提供される条件付き複製起点;(ii)ゲノム転座を介して宿主によって救出され、富栄養培地における使用にも適合している栄養要求性の修飾;および/または(iii)広域スペクトル毒素をコードする核酸配列を含む。毒素遺伝子は、プラスミドDNA自体を、抗毒素を発現しない株(例えば、野性型細菌)にとって不利なものにすることによって、プラスミドが分散しないように選択するために使用され得る。いくつかの実施形態では、GeneGuardプラスミドは、抗生物質選択を行わずに少なくとも100世代にわたって安定である。いくつかの実施形態では、GeneGuardプラスミドは宿主の増殖を妨げない。GeneGuardプラスミドは、本発明の遺伝子操作された細菌において意図的でないプラスミド増殖を大いに減少させるために使用される。
いくつかの実施形態では、本発明の遺伝子操作された細菌はまた、死滅スイッチを含む(例えば、それらの全体が参照により本明細書に組み込まれる、米国仮出願第62/183,935号および第62/263,329号を参照のこと)。死滅スイッチは、外部刺激に応答して遺伝子操作された細菌を能動的に死滅させることを意図する。細菌が生存のための必須栄養素を欠いているために細菌が死滅する栄養要求性突然変異とは対照的に、死滅スイッチは、細胞死を引き起こす微生物内の毒性分子の産生を誘導する環境における特定の要因によって誘発される。
本発明の遺伝子操作された細菌を含む医薬組成物は、高フェニルアラニン血症に関連する疾患、例えばPKUを治療、管理、改善、および/または予防するために使用され得る。単独で、または予防剤、治療剤、および/もしくは薬学的に許容される担体と組み合わせて1つまたは複数の遺伝子操作された細菌を含む本発明の医薬組成物が提供される。特定の実施形態では、医薬組成物は、本明細書に記載される遺伝子組換えを含むように操作された細菌の1つの種、株、または亜型を含む。代替の実施形態では、医薬組成物は、本明細書に記載される遺伝子組換えを含むように各々操作された細菌の2つ以上の種、株、および/または亜型を含む。
本発明の別の態様は、高フェニルアラニン血症に関連する疾患または高フェニルアラニン血症に関連する症状(複数可)の治療方法を提供する。いくつかの実施形態では、疾患は、フェニルケトン尿症、古典的または典型的フェニルケトン尿症、異型フェニルケトン尿症、永続的軽度高フェニルアラニン血症、非フェニルケトン尿症高フェニルアラニン血症、フェニルアラニンヒドロキシラーゼ欠損症、補因子欠損症、ジヒドロプテリジンレダクターゼ欠損症、テトラヒドロプテリンシンターゼ欠損症および瀬川病からなる群から選択される。いくつかの実施形態では、高フェニルアラニン血症はその他の疾患、例えば、肝疾患に続発する。いくつかの実施形態では、本発明は、限定はしないが、神経障害、知能障害、脳症、てんかん、湿疹、成長障害(reduced growth)、小頭症、振戦、四肢痙縮および/または色素沈着低下を含む、これらの疾患に関連する1つまたは複数の症状(複数可)を低減、回復させるか、または排除するための方法を提供する。いくつかの実施形態では、治療する対象は、ヒト患者である。
本発明の遺伝子操作された細菌は、in vivoにおいて、例えば動物モデルにおいて評価することができる。高フェニルアラニン血症に関連する疾患または疾患の任意の適切な動物モデルを使用することができる(例えば、Sarkissian等、1999年参照)。いくつかの実施形態では、動物モデルは、PKUのマウスモデルである。特定の実施形態では、PKUのマウスモデルは、PAH突然変異体BTBRマウス(BTBR−Pahenu2、Jackson Laboratories)である。これらの実施形態では、マウスモデルは、Pah遺伝子のエクソン7に化学的に(ENU)誘導したホモ接合体ミスセンス変異(T835C)を含有し、アミノ酸263のフェニルアラニンからセリンへの置換(F263S)を引き起こす。この残基は、結晶構造分析によって示されたようにPAH酵素の活性部位に位置し、PAH活性の完全な消失を引き起こす。通常の食餌では、これらの突然変異マウスは変化していない対照と比較して、血清フェニルアラニンレベルの10から20倍の増加を示す。本発明の遺伝子操作された細菌は、例えば、強制経口投与によって動物に投与することができ、治療の有効性は、例えば、治療前後の血中フェニルアラニンおよび/またはケイ皮酸塩を測定することによって判定する。動物モデルでは、GI管内での遺伝子操作された細菌の滞留時間は、ヒトにおける滞留時間よりも短いことがあることに注意されたい。動物を殺処分し、組織試料を収集して分析する。
本開示のいくつかの実施形態では、遺伝子操作株は、例えば、PME酵素活性を増加させるか、または株がフェニルアラニンを取り込む能力を増加させるために、スクリーニング方法および選択方法を使用することによって改善することができる。いくつかの実施形態では、スクリーニングは、PME活性が改善した細菌株を作製するために役立つ。いくつかの実施形態では、スクリーニングは、フェニルアラニン取り込み能力が改善した細菌株を作製するために役立つ。いくつかの実施形態では、スクリーニングによって、PME活性が改善し、基質取り込みも増強された細菌株を同定することができる。使用することができるスクリーニング方法の非限定的例を本明細書で記載する。
培養が簡単で、生成時間が短く、集団密度が非常に高く、ゲノムが小さいので、微生物は時間尺を短縮して特有の表現型に進化させることができる。適応実験室進化(ALE)は、好ましい表現型を有する株を進化させる選択圧下で微生物を継代する方法である。最も一般的には、炭素/エネルギー源の利用を増加させるか、または株を環境ストレス(例えば、温度、pH)に適合させて、それによって、炭素基質またはストレス下で増殖することができる突然変異株が、集団におけるあまり適合していない株を打ち負かし、最終的に集団で優位を占めるようにするために、ALEを適用する。
遺伝子選択を使用するスクリーニングは、遺伝子操作された細菌におけるフェニルアラニン消費を改善するために実行する。毒性のあるフェニルアラニン類似体は、細胞タンパク質に組み込まれることによって作用(MOA)機構を発揮し、細胞死をもたらす。パラログp−フルオロ−DL−フェニルアラニンおよびオルソログo−フルオロ−DL−フェニルアラニンなどのこれらの化合物は、活性が増加したPAL酵素を選択するための非標的アプローチに有用である。これらの毒性化合物は、細胞タンパク質に取り込まれるよりもPALによって非毒性代謝物に代謝され得ると仮定すると、フェニルアラニン分解活性が改善した遺伝子操作された細菌は、高レベルのこれらの化合物に耐性があり、これに基づいてスクリーニングし、選択することができる。

大腸菌NissleにおけるPAL産生の誘導を容易にするために、アナベナ・バリアビリス(「PAL1」)またはフォトラブダス・ルミネセンス(「PAL3」)のPAL遺伝子、ならびに転写および翻訳エレメントを合成し(Gen9、Cambridge、MA)ベクターpBR322にクローニングした。PAL遺伝子は、誘導性プロモーターの制御下に置いた。誘導FNRプロモーターまたはTetプロモーターの制御下にあるPAL1およびPAL3それぞれについて低コピーおよび高コピープラスミドを生成した。FNRプロモーターの例を表3に示す。これらの構築物の構成およびヌクレオチド配列を図6〜9に示す。しかし、上記のように、その他のプロモーターを使用してPAL遺伝子を発現させてもよく、その他のPAL遺伝子を使用してもよく、その他のフェニルアラニン代謝制御遺伝子を使用してもよい。
本明細書で記載したプラスミドはそれぞれ、以下のステップにしたがって、本明細書で記載した試験のために大腸菌Nissleに形質転換した。試験管、溶液およびキュベットは全て予め4℃まで冷却した。大腸菌Nissleを一晩培養したものを、アンピシリンを含有する溶原培地(LB)5mLで1:100に希釈し、OD600が0.4〜0.6に達するまで増殖させた。次に大腸菌細胞を4℃で2000rpmで5分間遠心分離して、上清を除去し、細胞を4℃の水1mLに再懸濁した。再度、大腸菌細胞を4℃で2000rpmで5分間遠心分離して、上清を除去し、細胞を4℃の水0.5mLに再懸濁した。再度、大腸菌細胞を4℃で2000rpmで5分間遠心分離して、上清を除去し、細胞を最後に4℃の水0.1mLに再懸濁した。電気穿孔器を2.5kVに設定した。プラスミド(0.5μg)を細胞に添加し、ピペットで混合し、冷却した滅菌キュベットにピペットで入れた。乾燥したキュベットを試料チャンバーに入れ、電気パルスを印加した。室温のSOC培地1mLをすぐに添加し、混合物を培養試験管に移し、37℃で1時間インキュベートした。アンピシリンを含有するLBプレートに細胞を広げ、一晩インキュベートした。
同じPAL遺伝子、低コピープラスミドもしくは高コピープラスミド(SYN−PKU101 and SYN−PKU102)にPAL3または低コピープラスミドもしくは高コピープラスミド(SYN−PKU201およびSYN−PKU202)にPAL3を含む遺伝子操作された細菌のin vitroにおけるフェニルアラニン代謝についてアッセイした。
いくつかの実施形態では、細胞へのフェニルアラニンの輸送を増加させ、それによってフェニルアラニン代謝を高めることが有利であり得る。したがって、誘導性プロモーターによって駆動される天然の高親和性フェニルアラニントランスポーター、PhePの第2のコピーを相同組み換えによってNissleゲノムに挿入した。構築物の構成を図11に示す。pheP遺伝子をPtetプロモーターの下流に置き、テトラサイクリンリプレッサー、TetRは分岐して転写させた(例えば、図11を参照のこと)。この配列はGenewizによって合成された(Cambridge、MA)。合成したTetR−PheP構築物を染色体に組み込むことができるベクターを作製するために、ギブソンアッセンブリを最初に使用して、Nissle lacZ座に相同なDNAの1000bp配列をR6K複製開始点プラスミドpKD3に付加した。これは、NissleゲノムのlacZ座に組み込むために、これらの相同腕の間にクローニングされたDNAを標的とする(図10)。ギブソンアッセンブリを使用してTetR−PheP断片をこれらの腕の間にクローニングした。PCRを使用して、相同腕の全配列ならびに相同腕の間にpheP配列を含有するこのプラスミドからこの領域を増幅した。このPCR断片を使用して、エレクトロコンピテントNissle−pKD46、ラムダレッドリコンビナーゼ遺伝子をコードする温度感受性プラスミドを含有する株を形質転換した。形質転換後、細胞を2時間増殖させてからクロラムフェニコール20μg/mLに37℃で播種した。37℃で増殖させることによって、pKD46プラスミドをキュアリングする。無水テトラサイクリン(ATC)誘導性phePを含有する形質転換体は、lacマイナス(lac−)およびクロラムフェニコール耐性であった。
フェニルアラニン分解に対するフェニルアラニントランスポーターの影響を判定するために、染色体に組み込まれたTetプロモーターによって駆動されるphePのコピーの存在下または非存在下で、低コピー(LC)または高コピー(HC)プラスミドのPAL1またはPAL3を発現する遺伝子操作された細菌によって実現した、フェニルアラニン分解およびトランス−ケイ皮酸塩蓄積を評価した。
異なるFNRプロモーターのプロモーター活性を測定するために、lacZ遺伝子ならびに転写および翻訳エレメントを合成し(Gen9、Cambridge、MA)、ベクターpBR322にクローニングした。lacZ遺伝子は、表3で開示したFNRプロモーター配列の例のいずれかの制御下に置いた。これらの構築物のヌクレオチド配列を表21〜28(配列番号31〜38)に示す。しかし、上記のように、lacZ遺伝子は、その他の誘導性プロモーターの活性を分析するためにそれらのプロモーターによって駆動することができ、その他の遺伝子をプロモーター活性の指標としてlacZ遺伝子の代わりに使用することもできる。あるいは、ベータ−ガラクトシダーゼをレポーターとして使用することもでき、結果の例を図18に示す。
FNRプロモーター駆動遺伝子発現の動力学を判定するために、低コピーfnrS−lacZ融合遺伝子を保有する大腸菌株(図19A)を250rpmで震盪しながら好気的に増殖させた。培養物は1時間後に分割し、37℃で好気的に、または(90%N2、5%CO2および5%H2を供給した)Coy嫌気性チャンバー内で嫌気的にインキュベートした。プロモーター活性は、標準比色アッセイ(Miller、1972年)を使用してβ−ガラクトシダーゼ活性の関数として測定した。図19Bは、fnrSプロモーターは嫌気的条件下で1時間以内に高レベルの遺伝子発現の駆動を開始することを示す。酸素の存在下および非存在下の両方における、lacZを発現する細菌細胞培養物の増殖曲線を図19Cに示す。
FNRプロモーターの例のいずれかによって駆動されるPAL遺伝子を含むプラスミドで形質転換した大腸菌Nissleの培養物を一晩増殖させ、その後LBで1:200に希釈した。細菌細胞はさらに、Tetプロモーターによって駆動され、染色体に組み込まれるpheP遺伝子を含むことができる。ATCを培養物に100ng/mLの濃度で添加してphePの発現を誘導し、細胞は、250rpmで震盪しながら好気的に、または90%N2、5%CO2および5%H2を供給したCoy嫌気性チャンバー内で嫌気的に増殖させた。4時間インキュベートした後、細胞をペレットにして、洗浄し、0.5%グルコースおよびフェニルアラニン4mMを補給したM9最少培地に再懸濁した。フェニルアラニン定量のために、0時間後、2時間後、4時間後および24時間後に一定量を収集した(図20)。図20Bに示したように、FNRプロモーターによって駆動されるPAL3を発現する遺伝子操作された細菌は、好気的条件下と比較して嫌気的条件下で培地からフェニルアラニンをより効率的に除去する(図20A)。PAL3と併せてphePを発現するとさらにフェニルアラニンのレベルが減少した。
SYN−PKU304およびSYN−PKU305株はPAL3遺伝子を保有する低コピープラスミドおよびlacZ座に組み込まれたphePのコピーを含有する。SYN−PKU308およびSYN−PKU307株はまた、PAL3遺伝子を保有する低コピープラスミドを含有するが、lacZ座にはphePのコピーは組み込まれていない。4つの株全てにおいて、PAL3およびpheP(適用するならば)の発現は、酸素レベル依存性プロモーターによって制御される。
挿入部位および挿入数の遺伝子操作された細菌の活性に対する影響を評価するために、様々な染色体位置に異なるPAL3を1個挿入した株および複数のPAL3を挿入した株のin vitro活性を測定した。
嫌気的に(FNR)制御されたPAL3の5個のコピーが組み込まれ、lacZ座に組み込まれた嫌気的に制御されたphePを含む株、株SYN−PKU511の活性を評価した。
LAAD発現がPAL3に対して代替の、追加の、または補足的なフェニルアラニン分解手段として使用できるかどうかを評価するために、Tet誘導性プロモーターによって駆動されるLAADを発現する高コピープラスミドを含有する遺伝子操作された株、SYN−PKU401の能力を、様々な細胞濃度および様々な酸素レベルで測定した。
in vivoにおける試験のために、BTBR−Pahenu2マウスをJackson Laboratoryから入手し、PKUのモデルとして使用するためにホモ接合型に交配した。TetプロモーターからPAL3を発現する低コピーpSC101複製開始点のプラスミドならびにゲノムに組み込まれたTetプロモーターによって駆動されるphePの1個のコピーを保有する細菌(SYN−PKU302)を増殖させた。SYN−PKU1は、投与前にATCによって2時間誘導した。細菌をリン酸緩衝生理食塩水(PBS)に再懸濁し、109ATC誘導性SYN−PKU302または対照Nissle細菌を強制経口投与によってマウスに投与した。
ストレプトマイシン耐性大腸菌Nissle(SYN−PKU901)を凍結保存物から1010細胞/mLの密度まで増殖させた。lacZ座に組み込まれたTetプロモーターの制御下にphePの1個のコピーおよびTetプロモーター制御下にPAL3を発現する高コピープラスミドを含有する細菌(SYN−PKU303)をA600が0.25になるまで増殖させ、その後ATC(100ng/mL)によって4時間誘導した。細菌を遠心分離して、洗浄して、炭酸水素緩衝液に1×1010細胞/mLの密度まで再懸濁してから−80℃で凍結した。
ストレプトマイシン耐性大腸菌Nissle(SYN−PKU901)を凍結保存物から1010細胞/mLの密度まで増殖させた。lacZ座に組み込まれたPfnrSプロモーターの制御下にphePの1個のコピーおよびPfnrSプロモーター制御下にPAL3を発現する低コピープラスミドを含有する細菌(SYN−PKU304)をA600が0.25になるまで増殖させ、その後細菌発酵槽を窒素で4時間パージすることによって嫌気的に誘導した。細菌を遠心分離して、洗浄して、炭酸水素緩衝液に5×109細胞/mLの密度で再懸濁してから−80℃で凍結した。
in vivoおよびin vitroにおけるフェニルアラニン活性の相関を比較するために、SYN−PKU304(PAL3を発現する低コピープラスミドを含有し、LacZ座にPfnrS−phePの染色体挿入を有する)をSYN−PKU901(in vivoにおいてストレプトマイシン耐性を有する対照Nissle株)と比較した。
SYN−PKU517(PALの2染色体挿入(2×fnrS−PAL(malEK、malPT))およびpheP染色体挿入(fnrS−pheP(lacZ))、thyA栄養要求性(kan/cm)を含む)をSYN−PKU901と比較した。
SYN−PKU705(PALの3染色体挿入(3×fnrS−PAL(malEK、malPT、yicS/nepl))およびphePの2染色体挿入(2×fnrS−pheP(lacZ、agal/rsml))およびLAAD(内在性アラビノースオペロン内に組み込まれたParaBADプロモーターによって駆動される)を含む)をSYN−PKU901と比較した。
遺伝子操作された細菌によるフェニルアラニン分解に対するP.プロテウスLAADの適合性をさらにin vivoで評価する。細菌株SYN−PKU401(Tet誘導性プロモーターによって駆動されるLAADを含む高コピープラスミドを含む)をSYN−PKU901と比較する。
SYN−PKU304およびSYN−PKU302におけるフェニルアラニン分解速度が低pHによって影響を受けるかどうかを判定するために、両株の一晩培養物をLBで1:100に希釈し、震盪しながら(250rpm)37℃で増殖させた。増殖1.5時間後に、ATC(100ng/mL)をSYN−PKU302およびSYN−PKU304の培養物に添加し、Coy嫌気性チャンバー(90%N2、5%CO2および5%H2を供給した)に入れた。誘導して4時間後に、細菌をペレットにして、PBSで洗浄し、アッセイ緩衝液(0.5%グルコース、8.4%炭酸水素ナトリウムおよびPhe4mMを含むM9最少培地)に再懸濁し、濃度を5e9細胞/mLにした。アッセイ緩衝液は、HCl1Mを使用してpHの値を7.25〜2.25の範囲で徐々に低下させて調製した。質量分析によってフェニルアラニンを定量するために、各細胞アッセイから一定量を30分毎に2時間にわたって取り出した。図39に示したように、フェニルアラニン分解速度は、両株SYN−PKU302(図39A)およびSYN−PKU304(図39B)におけるアッセイ緩衝液のpHが低下するにつれて減少した。
SYN−PKU304およびSYN−PKU705の一晩培養した株を1:100に希釈し、対数初期まで増殖させてから、PALおよびphePを誘導するために嫌気的条件に転換した。SYN−PKU705の1培養物はまた、アラビノースで誘導してLAADタンパク質を誘導した。本試験の焦点は、ジおよびトリペプチドの形状に隔離したとき、PKU株がPheを分解することができるかどうかを判定することであった。株を誘導した後、細胞を遠心分離し、M9最少培地、0.5%グルコース、MOPS50mMおよびPheまたはPheを含有する、ジもしくはトリペプチド50mMを含有するアッセイ緩衝液に再懸濁した。上清試料を20分毎に全部で80分間にわたって取り出し、上清をUV−Vis分光光度計で分析して、290nmの吸光度(トランス−ケイ皮酸の吸収ピーク)を測定した。結果を表43に示すが、PKU株はジおよびトリペプチドの形状であってもPheを迅速に分解することができることが示された。
phePおよび/またはPAL3遺伝子を大腸菌NissletゲノムのFNR応答性プロモーターの制御下に直接組み込んだ細菌株を構築した。以下に記載した方法は、染色体挿入を含む遺伝子操作された細菌株(例えば、SYN−PKU902および/または表14に挙げた組み込み株のいずれか)のために使用することができる。
栄養要求突然変異は、必須栄養素を産生するための必要な遺伝子(複数可)が欠如していることにより生存または増殖に必須の栄養素の外部からの添加がない場合、細菌の死滅を引き起こす。栄養要求性が改変した遺伝子操作された細菌を生成するために、オリゴヌクレオチド合成に必須の遺伝子、thyAを欠失させた。大腸菌NissleにおけるthyA遺伝子の欠失は、チミジンを補給しなければLBプレートでコロニーを形成することができない株を生じる。

遺伝子操作された細菌がフェニルアラニンを分解する能力を評価し、試料中のフェニルアラニンレベルの定量を必要とする本明細書で記載したin vitroおよびin vivoアッセイのために、ダンシルクロリド誘導体化プロトコールを以下のように使用した。
フェニルアラニン標準物(1000、500、250、100、20、4および0.8μg/mL水溶液)を調製した。氷上で、試料10μLをV底ポリプロピレン96ウェルプレートにピペットで入れ、L−フェニル−d5−アラニン内部標準物1μg/mLを含む60%アセトニトリル190μLを添加した。プレートを密封加熱してよく混合し、4000rpmで5分間遠心分離した。次に、希釈した試料5μLをV底96ウェルポリプロピレンプレート内の誘導体化混合物(NaHCO3 10mM pH9.7 85μLおよびダンシルクロリド10mg/mL(アセトニトリルで希釈)10μL)95μLmに添加しプレートを密封加熱してよく混合した。誘導体化するために試料を60℃で45分間インキュベートし、4000rpmで5分間遠心分離した。次に、誘導体化した試料20μLを丸底96ウェルプレート内の0.1%ギ酸を含む水180μLに添加し、プレートを密封加熱してよく混合した。
フェニルアラニンは、タンデム質量分析に結合させた液体クロマトグラフィー(LC−MS/MS)によってThermo TSQ Quantum Maxトリプル4重極質量分析計を使用して測定した。HPLC法の詳細は表50および表51に記載する。タンデム質量分析の詳細は表52に記載する。
遺伝子操作された細菌がフェニルアラニンを分解する能力を評価し、試料中のトランス−ケイ皮酸レベルの定量を必要とする本明細書で記載したin vitroおよびin vivoアッセイのために、トリフルオロエチルアミン誘導体化プロトコールを以下のように使用した。
トランス−ケイ皮酸標準物(500、250、100、20、4および0.8μg/mL水溶液)を調製した。氷上で、試料10μLをピペットでV底ポリプロピレン96ウェルプレートに入れた。次に、トランス−ケイ皮酸−d7内部標準物2μg/mLを含む80%アセトニトリル30μLを添加し、プレートを密封加熱してよく混合し、4000rpmで5分間遠心分離した。次に、希釈した試料20μLを丸底96ウェルポリプロピレンプレート内のMES10mM pH4、N−(3−ジメチルアミノプロピル)−N’−エチルカルボジイミド(EDC)20mM、トリフルオロエチルアミン20mM 180μLに添加した。プレートを密封加熱してよく混合し、試料を室温で1時間インキュベートした。
トランス−ケイ皮酸は、タンデム質量分析に結合させた液体クロマトグラフィー(LC−MS/MS)によってThermo TSQ Quantum Maxトリプル4重極質量分析計を使用して測定した。HPLC法の詳細は表53および表54に記載する。タンデム質量分析詳細を表55に記載する。
遺伝子操作された細菌がフェニルアラニンを分解する能力を評価し、試料中のフェニルアラニン、トランス−ケイ皮酸、フェニル酢酸、フェニルピルビン酸、フェニル乳酸、馬尿酸および安息香酸レベルの定量を必要とする本明細書で記載したin vitroおよびin vivoアッセイのために、2−ヒドラジノキノリン誘導体化プロトコールを以下のように使用した。
水に各標準物250、100、20、4、0.8、0.16および0.032μg/mLを含有する標準溶液を調製した。氷上で、試料10μLをピペットでV底ポリプロピレン96ウェルプレートに移し、L−フェニル−d5−アラニン1μg/mL、馬尿酸−d5 1μg/mLおよびトランス−ケイ皮酸−d7内部標準物0.25μg/mLを含むアセトニトリルに、2−ヒドラジノキノリン(2−HQ)、ジピリジルジスルフィドおよびトリフェニルホスフィン50mMを含有する誘導体化溶液90μLを添加した。プレートを密封加熱してよく混合し、誘導体化のために試料を60℃で1時間インキュベートし、その後4000rpmで5分間遠心分離した。丸底96ウェルプレート内で、誘導体化試料20μLを、0.1%ギ酸を含む水180μLに添加した。プレートを密封加熱してよく混合した。
2−HQによって誘導体化された代謝物は、タンデム質量分析に結合させた液体クロマトグラフィー(LC−MS/MS)によってThermo TSQ Quantum Maxトリプル4重極質量分析計を使用して測定した。HPLC法の詳細は表56および表57に記載する。タンデム質量分析の詳細を表58に記載する。
染色体挿入を有する遺伝子操作された細菌株とプラスミドを保有する遺伝子操作された細菌株との間のフェニルアラニン分解速度を比較するために、一晩培養物をLBで1:100に希釈し、震盪しながら(250rpm)37℃で増殖させた。増殖1.5時間後に、培養物を90%N2、5%CO2、5%H2を供給したCoy嫌気性チャンバーに入れた。誘導して4時間後に、細菌をペレットにして、PBSで洗浄し、アッセイ緩衝液(0.5%グルコース、8.4%炭酸水素ナトリウムおよびPhe4mMを含むM9最少培地)に再懸濁した。30分から90分のフェニルアラニン分解速度(すなわち、アッセイ溶液の消失)またはケイ皮酸塩蓄積を1e9細胞に正規化した。表59は、全株の正規化した速度を示し、遺伝子操作されたプラスミドを保有する株および染色体挿入を含む遺伝子操作された株の非限定的例の遺伝子型および活性について記載している。
遺伝子選択を使用するスクリーニングは、遺伝子操作された細菌におけるフェニルアラニン消費を改善するために実行する。毒性のあるフェニルアラニン類似体は、細胞タンパク質に組み込まれることによって作用機構(MOA)を発揮し、細胞死をもたらす。これらの化合物は、活性が増加したPAL酵素を選択するための非標的アプローチへの有用性を評価した。これらの毒性化合物は、細胞タンパク質に取り込まれるよりもPALによって非毒性代謝物に代謝され得ると仮定すると、フェニルアラニン分解活性が改善した遺伝子操作された細菌は、高レベルのこれらの化合物に耐性があり、これをベースにしてスクリーニングし、選択することができる。
遺伝子操作された細菌または大腸菌Nissleの単独投与によって生じるいかなる潜在的毒性も評価するために、雌カニクイザルに毎日28日間にわたって経鼻胃管(NG)投与した後に遺伝子操作された細菌および大腸菌Nissleの薬物動態および薬力学を試験する。カニクイザルを選択するのは、この種が系統学的にも生理学的にもヒトに密接に関係していて、非臨床毒性試験のために通常使用される種であるからである。遺伝子操作された細菌は、ヒトにおいて推奨される投与経路と同じ経鼻胃管投与によって投与する。動物の全体的な健康状態(臨床的所見)、体重、臨床病理(血清化学、血液学および血液凝固)を追跡する。血漿のアンモニアレベルを分析し、糞便試料の細菌負荷を調べる。
試験は、米国食品医薬品局によって発行された医薬品の安全性に関する非臨床試験の実施基準(連邦行政規則集の21巻、第58章;1979年6月20日施行)および医薬品の安全性試験の実施基準のOECD原則(C[97]186/最終;1997年施行)を遵守して実施する。動物は、実験動物の管理と使用に関する指針(米国学術研究会議、2011年)に記載された推奨に基づいて個々に収容する。
全体条件:臨床的観察は、各動物について馴化の2日目に開始して1日2回実施する。最初の観察は午前中、居室清掃前である。2回目の観察は、AM観察の4時間後以降である。投与期間中、2回目の観察は用量投与の4時間後(±10分)に実施する。必要ならば、さらに臨床的観察を実施する。
遺伝子操作された細菌の投与によって生じるいかなる潜在的毒性も評価するために、遺伝子操作された細菌を雌カニクイザルにGLP条件下で毎日28日間にわたって経鼻胃管(NG)投与した後に薬物動態および薬力学を試験する。
PME分泌用の構築物は、表65に示したように作製した。その後、この配列に、例えば、HISタグをC末端分泌配列の前に挿入してタグ付けする。大腸菌は低コピープラスミドの構築物で形質転換する。分泌したPMEは、アフィニティークロマトグラフィー(Hisタグ)を使用して培地から単離する。PME分子量は、ウェスタンブロットによって確認する。精製した酵素の活性は、フェニルアラニン含有緩衝液中でin vitroアッセイで試験する。代謝物は、実施例24〜26で記載したように経時的に測定する。

Claims (30)
- a)フェニルアラニンアンモニアリアーゼ(PAL)をコードする1つまたは複数の遺伝子であって、天然ではPAL遺伝子に付随していない、直接的または間接的に誘導可能なプロモーターに作動可能に連結している遺伝子と、
b)フェニルアラニントランスポーターをコードする1つまたは複数の遺伝子であって、天然ではフェニルアラニントランスポーター遺伝子に付随していない、直接的または間接的に誘導可能なプロモーターに作動可能に連結している遺伝子と
を含む、遺伝子操作された細菌。 - L−アミノ酸デアミナーゼ(LAAD)をコードする1つまたは複数の遺伝子であって、天然ではLAAD遺伝子に付随していない、直接的または間接的に誘導可能なプロモーターに作動可能に連結している遺伝子をさらに含む、請求項1に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子に作動可能に連結している前記プロモーターおよびフェニルアラニントランスポーターをコードする前記遺伝子に作動可能に連結している前記プロモーターが、同じプロモーターの別々のコピーである、請求項1または請求項2に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子およびフェニルアラニントランスポーターをコードする前記遺伝子が、同じプロモーターの同じコピーに作動可能に連結している、請求項1または請求項2に記載の遺伝子操作された細菌。
- LAADをコードする前記遺伝子が、PALをコードする前記遺伝子およびフェニルアラニントランスポーターをコードする前記遺伝子のプロモーターとは異なるプロモーターに作動可能に連結している、請求項2〜4のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子、フェニルアラニントランスポーターをコードする前記遺伝子、およびLAADをコードする前記遺伝子に作動可能に連結している前記プロモーター(複数可)が、外因性環境条件によって直接的または間接的に誘導される、請求項1〜5のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子およびフェニルアラニントランスポーターをコードする前記遺伝子に作動可能に連結している前記プロモーター(複数可)が、哺乳動物の小腸に見出される外因性環境条件によって直接的または間接的に誘導される、請求項1〜6のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子およびフェニルアラニントランスポーターをコードする前記遺伝子に作動可能に連結している前記プロモーター(複数可)が、低酸素または嫌気的条件下で直接的または間接的に誘導される、請求項1〜7のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子およびフェニルアラニントランスポーターをコードする前記遺伝子に作動可能に連結している前記プロモーター(複数可)が、FNR応答性プロモーター、ANR応答性プロモーター、およびDNR応答性プロモーターからなる群から選択される、請求項1〜8のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子およびフェニルアラニントランスポーターをコードする前記遺伝子が、同じプロモーターの同じコピーに作動可能に連結している、請求項5〜9のいずれか一項に記載の遺伝子操作された細菌。
- LAADをコードする前記遺伝子が、哺乳動物の消化管に天然に存在する環境要因によって直接的または間接的に誘導されるプロモーターの制御下にある、請求項2〜9のいずれか一項に記載の遺伝子操作された細菌。
- LAADをコードする前記遺伝子が、哺乳動物の消化管に天然には存在しない環境要因によって直接的または間接的に誘導されるプロモーターの制御下にある、請求項2〜9のいずれか一項に記載の遺伝子操作された細菌。
- フェニルアラニントランスポーターをコードする前記遺伝子が、前記細菌における染色体上に位置する、請求項1〜12のいずれか一項に記載の遺伝子操作された細菌。
- フェニルアラニントランスポーターをコードする前記遺伝子が、前記細菌におけるプラスミド上に位置する、請求項1〜12のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子が、前記細菌におけるプラスミド上に位置する、請求項1〜14のいずれか一項に記載の遺伝子操作された細菌。
- PALをコードする前記遺伝子が、前記細菌における染色体上に位置する、請求項1〜14のいずれか一項に記載の遺伝子操作された細菌。
- 前記PALが、アナベナ・バリアビリス由来(PAL1)またはフォトラブダス・ルミネセンス由来(PAL3)である、請求項1〜16のいずれか一項に記載の遺伝子操作された細菌。
- 前記フェニルアラニントランスポーターがPhePである、請求項1〜17のいずれか一項に記載の遺伝子操作された細菌。
- 前記操作された細菌が、PALをコードする遺伝子の1〜5個のコピー、フェニルアラニントランスポーターをコードする遺伝子の1〜5個のコピー、および任意選択でLAADをコードする遺伝子の1〜5個のコピーを含む、請求項1〜18のいずれか一項に記載の遺伝子操作された細菌。
- 前記細菌がプロバイオティクス細菌である、請求項1〜19のいずれか一項に記載の遺伝子操作された細菌。
- 前記細菌が、バクテロイデス属、ビフィドバクテリウム属、クロストリジウム属、エシェリキア属、ラクトバチルス属、およびラクトコッカス属からなる群から選択される、請求項20に記載の遺伝子操作された細菌。
- 前記細菌が、大腸菌株Nissleである、請求項21に記載の遺伝子操作された細菌。
- 前記細菌が、前記細菌が哺乳動物の消化管に存在する場合に相補される遺伝子の栄養要求株である、請求項1〜22のいずれか一項に記載の遺伝子操作された細菌。
- 哺乳動物の消化管がヒトの消化管である、請求項23に記載の遺伝子操作された細菌。
- 前記細菌が、ジアミノピメリン酸またはチミジン生合成経路における酵素の栄養要求株である、請求項23または24に記載の遺伝子操作された細菌。
- 前記細菌が、前記細菌に対して有毒な物質をコードする遺伝子を保有するようにさらに操作され、前記遺伝子が、哺乳動物の消化管に天然には存在しない環境要因によって直接的または間接的に誘導されるプロモーターの制御下にある、請求項1〜23のいずれか一項に記載の遺伝子操作された細菌。
- 請求項1〜26のいずれか一項に記載の細菌、および薬学的に許容される担体を含む薬学的に許容される組成物。
- 経口投与用に製剤化された、請求項27に記載の組成物。
- 高フェニルアラニン血症を低減させるか、または高フェニルアラニン血症に関連する疾患を治療する方法であって、請求項27または28に記載の組成物を、それを必要とする対象に投与するステップを含む方法。
- 前記疾患が、フェニルケトン尿症、古典的または典型的フェニルケトン尿症、異型フェニルケトン尿症、永続的軽度高フェニルアラニン血症、非フェニルケトン尿症高フェニルアラニン血症、フェニルアラニンヒドロキシラーゼ欠損症、補因子欠損症、ジヒドロプテリジンレダクターゼ欠損症、テトラヒドロプテリンシンターゼ欠損症、瀬川病、および肝疾患からなる群から選択される、請求項29に記載の方法。
