Abstract
【解決手段】公知のVEGF結合性アプタマーよりもVEGFに対する親和性が高い新規な特定の塩基配列からなるVEGF結合性アプタマー。公知のVEGF結合性アプタマーから出発するコンピューター内進化法により、公知のVEGF結合性アプタマーよりもVEGFとの親和性が高い、4種類のアプタマーを作出する方法。更に、得られたアプタマーの分子2個を、リンカーを介して連結することによりVEGFとの親和性がさらに高いアプタマーを得る、方法。特定の塩基配列を含み、血管内皮増殖因子と結合するポリヌクレオチド。前記ポリヌクレオチドとVEGFとを接触させ、その結合を測定することを含む被検試料中のVGEFの測定方法。

Description
合成オリゴヌクレオチドは全て、Greiner Bio-One(日本)から購入した。組換えヒトVEGF165(Sf21昆虫細胞で発現している)とビオチン化抗VEGF抗体(BAF293)は、R&D systems(米国)から購入した。ウシ胎仔血清(BSA)はSIGMA-Aldrich(日本)から購入した。ニトロセルロース膜(Amersham(登録商標)Hybond(登録商標)−ECL)はGE Healthcare(米国)から購入した。イモビロンウェスタン化学発光(Immobilon Western chemiluminescent)西洋ワサビペルオキシダーゼ(HRP)基質はMerck Millipore(米国)から購入した。他の全ての化学試薬は、分析等級のものを用いた。
コンピューター内進化による配列制御の第1サイクルでは、G−四重鎖構造になるように折り畳まれると予測されたVEGF結合アプタマー(VEap121:配列番号5)の配列中に、複数の突然変異を導入した。G−四重鎖構造を維持するためのグアニン塩基以外、VEap121の配列を無作為に変異させ、10種のVEap121突然変異体を生成した。これら10種の突然変異体のVEGF結合能を、以下に記載したように表面プラズモン共鳴(SPR)アッセイによって評価した。突然変異体のうちの7種がVEGFに結合することが分かり、これら突然変異体をそれらのKd値によって順位付けした。
オリゴヌクレオチドがVEGFに結合する能力を、Biacore T200(GE Healthcare Japan、日本)を用いてCM5センサーチップ上のSPRを測定することにより評価した。VEGFを10mMの酢酸緩衝液(pH6.0)に溶解し、VEGF(およそ1000RU)を、アミン結合キットを用いてCM5センサーチップ上に共有結合させた。標識していないオリゴヌクレオチド(1μM)をトリス緩衝食塩水(TBS:10mMのトリス−HCl、100mMのNaCl、5mMのKCl、pH7.4)に溶解し、95℃で5分間加熱し、その後徐々に冷却した。これらの条件下では、各オリゴヌクレオチドはその特異的な二次構造に折り畳まれる。TBSで希釈した様々な濃度のオリゴヌクレオチドを、VEGFを固定したCM5チップ上に流速20μl/分、20℃で注入した。固定したVEGFとオリゴヌクレオチドとの結合を監視した。NaCl(1M)を注入することでCM5チップを再生させた。Biacore evaluationソフトウェアを用い、会合速度と解離速度を近似させることによりKd値を算出した。
J−720分光偏光計(JASCO、米国)を使用した円二色性(CD)スペクトルの測定により、アプタマーの構造を解析した。全アプタマー[最終濃度(f.c.)10μM]をTBSで希釈し、上述した熱処理によって折り畳んだ。0.1cmセル中、20℃でのスペクトルを記録した。各スペクトルは20回のスキャンの平均とした。
改良したアプタマーを用いて、VEGF検出システムを構築した。5’末端にFITCを付加することにより、このアプタマーを修飾した。TBSを使用して、最終濃度40ng/mLのビオチン化抗VEGF抗体(R&Dsystems社製BAF293(商品名)、150mMのNaClを含む20mMのトリス緩衝液pH7.3を用いた溶液として市販されている)溶液を調製した。希釈したBAF293(100μL)を、ストレプトアビジンを固定した96ウェルのポリスチレンプレート(Nunc Immobilizer(登録商標)#436015、Nunc)に加えた。このポリスチレンプレートを弱く撹拌しながら30分間インキュベートし、上清を除去した。洗浄後、各ウェルを、5倍希釈した、500nMのビオチンを含む100μLのブロッキング試薬、N101(Nitiyu、日本)で満たし、30分間インキュベートした。ブロッキング試薬(合成ポリマーを用いた試薬)は、ポリスチレンプレートへのタンパク質の非特異的な吸着を減少させるために加えた。ポリスチレンプレート上の過剰量のストレプトアビジンを阻害するためにビオチンを加えた。その後、ブロッキング試薬を各ウェルから除去した。洗浄後、様々な濃度のタンパク質(VEGF又はBSA)100μLをウェルに加え、30分間インキュベートした。その後ウェルを3回洗浄した。加熱して折り畳んだ後にTBSで調製したFITC標識アプタマー(100μL、10nM)を各ウェルに加え、30分間インキュベートした。3回洗浄した後、HRP結合抗FITC抗体を各ウェルに加え、弱く撹拌しながら30分間インキュベートした。各ウェルを洗浄し、イモビロンウェスタン化学発光西洋ワサビペルオキシダーゼ(HRP)基質を加えた。HRP活性をmultilabel plate counter(Wallac 1420 ARVO MX、Perkin Elmer)で測定した。このアッセイの間、ウェルはTBST(0.05%(v/v)のツイーン20を含むTBS)で洗浄した。全ての実験手順は室温で行った。
コンピューター内進化による、VEGFアプタマーの結合能力の改良
VEGF検出システムで認識素子として使用するためには、VEGFとの結合能力が高いアプタマーが要求される。過去の研究27で確認されたVEGFアプタマー(VEap121)のKdをSPRアッセイによって再評価した(条件は上述)。算出されたVEap121のKd値が4.7nMであったことは、高感度なVEGF検出システムを構築するためには、VEap121の結合能力を改良する必要があると考えられた。そのため、本願発明者らはコンピューター内進化による、VEap121の結合能力の改良を試みた。コンピューター内進化には、親(鋳型)として機能し、それらから突然変異体を生成させる、複数の配列が必要である。コンピューター内進化の第一世代には、変異したVEap121配列を親として使用した。VEap121配列中に無作為に変異を導入することにより、一組10種のオリゴヌクレオチド突然変異体を生成した。グアニン塩基は変化させなかった。なぜならば、グアニン塩基はVEap121をG−四重鎖構造に折り畳むために必要であると考えられているからである。合成した後、突然変異体のVEGFへの結合能力をSPRにより評価した。それらのKd値に従って、オリゴヌクレオチドを順位付けた。各世代のそれぞれのオリゴヌクレオチドのVEGF結合能力を図1に示す。第一世代のVEap121突然変異体10種の内、7種がVEGF結合能を示した。上位5種の突然変異体を、コンピューター内進化の第二世代の親として使用するために選択した。
これまでの研究で本願発明者らは、二価アプタマーを設計することによるVEGF結合アプタマーの改良を報告した(下記関連文献27、38)。そのため本研究で我々は、二価アプタマーを設計することにより、3R02をさらに改良することも計画した。設計した二価アプタマーの配列(3R02二価)は、配列番号6の塩基配列からなる。3R02二価は、2つの単量体3R02オリゴヌクレオチドと10−merのチミンリンカーからなる。SPRの測定から、3R02二価のKd値は30pMであると算出された。3R02を二量体化することにより、結合能力が10倍に改良された。これは、これまでに報告されているVEGF結合DNAアプタマーの中で最も結合能力が高く、抗VEGF治療薬として知られているVEGF結合RNAアプタマーであるマクジェン(Macugen(登録商標))(下記関連文献40)の結合能力に近い。
CDスペクトルは、DNAの四重鎖構造に関わる情報の収集に有用である。VEap121、3R02、及び3R02二価のCDスペクトルを取得した。VEap121は239nmと280nmに負のピークを、262nmと293nmに正のピークを示し(図3a)、3R02は238nmと271nmに負のピークを、256nmと288nmに正のピークを示した(図3a)。3R02のCDスペクトル中で260nmに近い位置にあった正のピークの強度は、VEap121のスペクトルのうち最も強度が強かったピークの2倍であった。QGRS Mapperを利用した解析から、VEap121と3R02の両方は、同じG−四重鎖モチーフ(G1:5'-nnnnggnnnggnnnggnnnggnnnn-3’)(配列番号15)をもっていると予測された。しかしながら、CDスペクトルから得られたデータは、それらのG−四重鎖構造は異なることを示唆していた。3R02のCDスペクトルは、反平行G−四重鎖に折り畳まれる、d(ggggtcaggctggggttgtgcaggtc)(配列番号16、下記関連文献41)のスペクトルと同様であった。そのため、3R02が同様の反平行G−四重鎖構造をとる可能性があると仮定された。3R02二価のCDスペクトルも取得した。3R02二価が2つの3R02一価配列と10−merのチミンリンカー(T10)を含むことから、3R02二価スペクトルから、T10スペクトルを差し引いた。差し引いたスペクトルを図3bに示す。差し引いたスペクトルは3R02の同様のバンドパターンを示したが、スペクトルのピーク強度は、3R02のピーク強度の2倍であった。その結果、3R02二価は2つの独立した一価3R02のG−四重鎖構造を含んでいる可能性がある。
我々は、改良したアプタマーを用いたVEGF検出システムの感度の改良を試みた。抗VEGF抗体と3R02(Kd=300pM)を用いて、VEGF検出システムを構築した。抗体をプレート上に固定し、その後VEGFを加えた。次にFITCで標識した3R02をプレート上に加えた。FITCで標識した3R02を、HRP結合抗FITC抗体で検出した。これにより、3R02のVEGFへの結合を表し、かつ、VEGFの濃度に依存するHRPの化学発光信号が発生する。このアッセイのLODは6.7nMであり(図4a)、LOD=3(SD/傾き)から算出した。「SD」は、VEGFが0nMの場合の反応の標準偏差と定義した。「傾き」は、検量線の傾きと定義した。プレート上にBSAを加えた場合には信号の上昇は観察されなかった。プレートアッセイを、VEap121(Kd=4.7nM)を用いても行った(図4b)。アプタマーとVEGFの結合を示す西洋ワサビペルオキシダーゼの化学発光シグナルが取得されたが、信号は3R02を用いて取得した信号の8分の1であった。さらに、VEGFの濃度が10nMの時に信号は飽和したようであり、各データセットのエラーバーが重なり合った。そのため、VEap121のLODは算出できなかった。これらの結果は、3R02を用いることで、VEGF検出システムの感受性が改良されたことを示した。

- 配列番号1に示される塩基配列を含む請求項1記載のポリヌクレオチド。
- 配列番号1〜4のいずれかに示される塩基配列からなる請求項1記載のポリヌクレオチド。
- 配列番号1に示される塩基配列からなる請求項3記載のポリヌクレオチド。
- 配列番号1〜4のいずれかに示される塩基配列からなる複数個のポリヌクレオチド分子が直接又はリンカーを介して連結されてなる請求項1記載のポリヌクレオチド。
- 配列番号1に示される塩基配列からなる2個のポリヌクレオチドがリンカーを介して連結されてなる請求項5記載のポリヌクレオチド。
- 血管内皮増殖因子に対する解離定数が3nM未満である請求項1〜6のいずれか1項に記載のポリヌクレオチド。
- 血管内皮増殖因子に対する解離定数が1nM未満である請求項7記載のポリヌクレオチド。
- 請求項1〜8のいずれか1項に記載のポリヌクレオチドと、血管内皮増殖因子とを接触させ、それらの結合を測定することを含む、被検試料中の血管内皮増殖因子の測定方法。
- 請求項1〜8のいずれか1項に記載のポリヌクレオチドを含む血管内皮増殖因子の測定キット。
- 標識された前記ポリヌクレオチドを含む請求項10記載のキット。
