Abstract
Description
DNAKは広範囲の新たに合成されたポリペプチドと相互作用することによりシャペロンとして作用する豊富なタンパク質(大腸菌の全タンパク質の約1%)である。シャペロンタンパク質は、新たに発現されたタンパク質の適したフォールディングおよびオリゴマーへの集合を助け、したがって相互作用によるタンパク質凝集を防止する。他のタンパク質とのDNAK結合はDNAKがADPに結合するときに生じ、ATPに結合するとこれらのタンパク質を放出する。DNAKはまた、予め形成されたタンパク質凝集体を解離するために必要な因子であり、プロテアーゼ特異的チャネルを介した損傷タンパク質の分解に関与する。
いくつかの組換えタンパク質の単離方法は、DNAK汚染を排除するために大腸菌DNAK欠失株を利用するが、単離された組換えタンパク質の溶解性および品質を改善するためにDNAKが必要とされない場合にのみ利用する。それでもこれらの欠失株は、増殖の許容温度の範囲がより狭く、組換えタンパク質の全体的な収率ならびに株の安定性を低下させ得る複数の細胞の欠損を示す。
融合タンパク質産生を含む他の方法は、組換えタンパク質の推定上のDNAK結合部位を取り囲む適切なアミノ酸を決定し、DNAKに対する推定上の親和性を減少させるために配列を改変するソフトウェアに基づくアルゴリズムを利用する。樹脂に結合したこれらの融合タンパク質を精製すると、溶出前に、MgATP+可溶性変性大腸菌タンパク質を使用してタンパク質を洗浄する。しかしながら、そのような方法は、限定された数の場合にのみ効果的であり、一般に全ての融合タンパク質に対して効果的ではない。また、それらは、推定上のDNAK結合部位を本来的に含むそれらの単離された組換えタンパク質の汚染を排除しない。さらに、この手順の薬剤の試薬は高価であり、商業的または治療的使用には適していないものもある(例えば、グリセロール)。
タグ付きDNAK細菌株は、最初に標的組換えタンパク質のベクターで形質転換される。形質転換された細菌培養物を最適な増殖レベルまでインキュベートした後、細胞抽出物を標準的な単離手段によって収集してよい。次いで、細胞抽出物は、タグ付きDNAKに向けられたタグのリガンドを含む樹脂に適用してよい。クロマトグラフィーで使用する場合、DNAKおよび任意のDNAK結合タンパク質は樹脂に結合したままであり、溶出液は標的組換えタンパク質を含む。標的組換えタンパク質のさらなる単離を用いてよい。別の方法では、標的組換えタンパク質を最初に単離した後、タグ付きDNAKを除去してよい。他の方法は、タグ付きDNAK単離のその後のラウンドを含んでよい。
本発明の特性である新規な特徴は、それらの構造および操作方法の両方に関して、それらのさらなる目的および利点と共に、本発明の好ましい実施形態が例により図示されている添付図面に関連して考慮される以下の説明から理解されるであろう。しかしながら、図面は例示および説明のみを目的とし、それらは本発明の限定の定義として意図されるものではないことが明確に理解されるべきである。
以下の定義は、特に指示しない限り、本願の全ての態様および実施形態に適用する。
用語「DNAK」は、ファージラムダDNA複製の開始に必須の役割を果たす大腸菌タンパク質を指し、DnaJタンパク質を用いてATP依存的様式で作用して、ラムダOおよびPタンパク質をプレプライモソーム複合体から放出する。DnaKはまた、おそらくDnaAタンパク質との類似の相互作用によって、染色体DNA複製に関与する。また、タンパク質は高浸透圧ショックに対する応答に能動的に関係する。
用語「GrpE」は、DnaKおよびGrpEに関連して、ストレス変性タンパク質の凝集を防止することによって高浸透圧および熱ショックに対する応答に能動的に関係する大腸菌タンパク質を指す。それはDnaKのヌクレオチド交換因子であり、温度センサーとして機能し得る。フォールディングされていないタンパク質は、最初はDnaJに結合する;DnaJ結合タンパク質と相互作用すると、DnaKはその結合したATPを加水分解し、これにより安定な複合体を形成する。GrpEはDnaKからADPを放出する;DnaKへのATP結合は、基質タンパク質の放出を誘発し、したがって反応サイクルを完了する。DnaJ、DnaKおよびGrpE間のATP依存性相互作用のいくつかのラウンドは、十分に効率的なフォールディングのために必要である。
用語「プロモーター配列」は、遺伝子の転写開始部位の上流または下流のいずれかのDNA領域である。本明細書で使用する場合、細菌プロモーターは、転写開始の上流の−35位置にTTGACAの必要なコンセンサス配列、および−10位置にプリブノーボックスTATAAT配列を含み、−35領域の上流にUPエレメントも含み得る。
用語「トランスフェクション」は、意図的に核酸を細胞に導入するプロセスを指す。この用語は、多くの場合、真核細胞における非ウイルス性の方法に使用される。他の方法および細胞型を指してもよいが、他の用語が好ましい:「形質転換」は、より多くの場合、植物細胞を含む非動物真核細胞である細菌における非ウイルス性のDNA転移を記載するために使用される。動物細胞では、形質転換はこれらの細胞における癌状態(発癌)の進行を指すためにも使用されるため、トランスフェクションが好ましい用語である。「形質導入」は、多くの場合、ウイルス媒介性のDNA転移を記載するために使用される。Nature Methods 2, 875-883 (2005)。
用語「相同配列」は、対応する参照配列と少なくとも70%〜99%相同であるアミノ酸またはヌクレオチド配列を指す。90%同一である配列は、参照配列中の10アミノ酸あたり1つ以下の異なるアミノ酸を有する。2つ以上の配列間の相同性の百分率は、Smith and Waterman (1970) Adv. Appl. Math2:482c、Needleman and Wunsch (1970) J. Mol. Biol. 48:433、またはPearson and Lipman (1988) Proc. Natl. Sci. 85:2444の相同性アルゴリズムを使用して同定され得る。配列アラインメントの方法は、当業者には知られている。NCBIハンドブック(2002)に記載されているようなBLAST、またはSievers et. al. Mol. Sys. Bio. 7:539 (2011)に記載されているようなClustalOmegaなどの、上述または別の配列比較アルゴリズムを用いるコンピュータベースプログラムを使用してよい。
「制限エンドヌクレアーゼ」は、制限部位として公知の特異的認識ヌクレオチド配列でまたはその近くでDNAを切断する酵素を指す。Roberts RJ (November 1976).「Restriction endonucleases」。CRC Crit. Rev. Biochem. 4 (2): 123-64。
用語「増幅」は、遺伝子配列の大量複製の動作を指す。遺伝子配列の増幅は、目的の遺伝子配列のフランキング末端にハイブリダイズするプライマーを使用するPCRによって実施してよい。遺伝子配列の増幅は、プラスミドで細菌を形質転換することによって、または目的の組換え遺伝子配列を保有するウイルスで宿主細胞をトランスフェクトすることによってインビボで実施してもよい。
用語「タンパク質精製」は、タンパク質を精製するプロセスを指し、目的のタンパク質を満足できるレベルの純度で分離および単離するために使用される任意の技術を用いてよい。タンパク質精製は、サイズ、電荷、結合親和性、および生物学的活性などのタンパク質の様々な性質を利用する。液体カラムクロマトグラフィーは、発現されたタンパク質を含む細胞溶解物が、目的のタンパク質に対して特定の結合親和性を有する「樹脂」上を通過するタンパク質精製において、一般に使用される。樹脂は、イオン交換、疎水性相互作用、サイズ排除、逆相、または親和性タグクロマトグラフィーを介してタンパク質の精製を支持する化学的性質を有する化合物またはポリマーである。タンパク質はまた、目的のタンパク質試料を含むポリアクリルアミドゲルの切除片由来のタンパク質のエレクトロポレーションなどの非クロマトグラフィー技術によって精製してもよい。
本明細書で使用する場合、用語「MASCOT」は、質量分析タンパク質データの同定および特性決定に使用される検索エンジンであるMASCOT(Matrix Sciences)と呼ばれるアルゴリズムを指す。確率的なスコアリング(probalistic scoring)は、一致したタンパク質のどれが偶然に生じる可能性が最も低いかに依存しており、したがって最も有意な一致と共に返される。85以上のタンパク質スコア(p<0.05に相当)が有意であると考えられる。
「ポリペプチド」
サイズ排除クロマトグラフィーまたはカラム(SEC)は、ゲル浸透クロマトグラフィー(GPC)またはゲル濾過クロマトグラフィーとしても公知であり、分子のサイズによって(またはより正確には分子の流体力学的直径または流体力学的体積によって)分子を分離する。より小さい分子は培地の細孔に入ることができ、したがって、分子は捕捉され、移動相の流れから除去される。細孔内の平均滞留時間は、検体分子の有効サイズに依存する。しかしながら、パッキングの平均細孔サイズよりも大きい分子は除外されることから、本質的に保持されず、そのような種は最初に溶出される。一般にこれは、低分解能クロマトグラフィー技術であり、したがって多くの場合、精製の仕上げとなる「最終精製」工程のために確保される。特にこれは天然溶液条件下で行うことができるため、精製されたタンパク質の三次構造および四次構造を決定するためにも有用である。
分子クローニングにおいて、「ベクター」は、外来遺伝物質を他の細胞に人工的に運ぶための媒体として使用されるDNA分子であり、複製および/または発現されることが可能である。外来DNAを含むベクターは、組換えDNAと呼ばれる。ベクターの4つの主なタイプは、プラスミド、ウイルスベクター、コスミド、および人工染色体である。全ての設計されたベクターに共通するのは、複製開始点、マルチクローニングサイト、および選択可能マーカーである。
精密な改変は、Link et al., 1997の方法を使用して大腸菌のゲノムで行われた。組込みは、pKOプラスミド、pMH9およびpTOF24に基づく。(Merlin et al. 2002)。これらのプラスミドは、以下の特徴:クロラムフェニコール耐性遺伝子、30℃で機能性であるが37〜42℃では機能性でない温度感受性OR1、および増殖培地中でスクロースの存在に感受性のある細胞をもたらすsacB遺伝子を有する。pKOプラスミドに挿入されたDNAKの配列の代表的な実施形態は、配列番号1である。
大腸菌ゲノムと相同性のある800bp領域を、pKOプラスミドのPstIおよびSalIの制限エンドヌクレアーゼ部位にクローニングする。800bp領域は、クロスオーバーPCRを使用して構築してよい。800bpDNAは、タグをコードするヌクレオチド配列などの追加の改変を含む。任意のそのような改変は、タグをコードするヌクレオチド配列の位置の両側に隣接する400bpの相同性を有する。改変には、特有の制限部位を追加することも含んでよい。
代表的な実施形態では、タグ付きDNAK遺伝子を増幅するために使用され得るプライマーは、配列番号2および3に示される。他のプライマーおよびタグの位置および相同組換えの部位を使用して、タグ付きDNAK遺伝子を増幅してもよいことは、当業者には理解される。
本出願では、タグ付きDNAK遺伝子配列の一実施形態は、配列番号9に示すようなDNA組換えを介してC末端の終末に付加されたアミノ酸Strepタグ配列(Trp−Ser−His−Pro−Gln−Phe−Glu−Lys)を含んでよい。タグをN末端領域に付加することもできる。別の実施形態では、Flagタグ、HisタグまたはMycタグなどのような他のタグを使用してもよい。
代表的な実施形態では、組換えプラスミドは、30℃でクロラムフェニコール選択を用いて受容細胞に形質転換された。受容細胞は、BL21(DE3)株などであってよい。次いで、DNAK株を大腸菌染色体と相同的に組み換えた。
コロニーをLB寒天プレート上でクロラムフェニコールと共に42℃で一晩増殖させ、コロニーをサイズに基づいて選択した。次いで、成功した相同組換えを示した選択されたコロニーを、37℃で5%W/Vスクロースを含むLB寒天上で増殖のために交差選択した。次いで、交差選択されたコロニーを、5%スクロースを含むLB寒天上、ならびに5%スクロースおよび5%クロラムフェニコールを含むLB寒天上で、同時に「パッチテスト」した。クロラムフェニコール感受性コロニーをPCRによりスクリーニングし、配列決定した。
修飾DNAKまたは天然に生じるDNAKのホモログを、相同組換えされたタグ付きDNAKコード遺伝子を含む株から単離して、付加されたタグを使用してタンパク質配列を確認した。タグを標的とするクロマトグラフィーまたは同等の方法を使用して、得られたタンパク質を単離してよい。
図4のSDS−PAGEからのバンド2はまた、MALDI下でも分析され、grpE遺伝子産物(大腸菌O157:H7str.EDL933)に対して185のMASCOTタンパク質スコアを有した。修飾DNAKがGrpEと結合して共に溶出されることが可能なように、GrpEとStrepタグが付加されたDNAKとの共溶出は、その構造的および機能的確認を保持していることを示す。
内因性タンパク質の細菌株を研究することに関して、本発明は細菌の生存能力および増殖を犠牲にしない。代表的な修飾株では、次いで、得られた修飾株の増殖をモニターしてよい。代表的な実施形態では、修飾株BL21−DNAK Strep株および野生型BL21(DE3)株をLB培地に別々に播種し、中期対数増殖期と一致する630分(10.5時間)にわたって増殖を観察した。中期対数増殖期は、組換えタンパク質を細菌中で発現させる場合の増殖期に最適である。図6および7を参照されたい。増殖曲線は、この期間にわたる細菌増殖に実質的な差はなかったことを示した。
レーン2〜8のSEC画分をプールし、重力流Streptactin樹脂カラムに適用した。図2Bは、2.5mMのD−デスチオビオチン(D−Desthiobtion)によって溶出された入力試料(レーン1)および溶出画分(レーン2〜5)のレーンのアリコートを示す。タグ付きDNAKタンパク質は、30kDaまたは36kDa組換えタンパク質の検出可能な存在なしに目に見えて残る唯一のタンパク質であった。
(iii)使用
本発明は、細菌の生存能力、最適なタンパク質産生レベル、ならびに発現された組換えタンパク質の適したフォールディングおよび形成に影響を与えることなく、別の標的化単離タンパク質のDNAK汚染を減少させる問題に対する非常に重要な解決法を提供する。本発明はまた、商業応用または治療応用に使用される組換え試料に対して、高価な、または禁止されている試薬の使用を必要としない。
タグはまた、認識可能なリボ核酸タグであってもよく、これによりDNAKの発現は、タグを認識して翻訳を阻害する因子によってRNAレベルで停止され得る。そのようなタグは、細菌の様々な増殖期の間にDNAK産生を阻害する別の手段を提供し得る。
本発明の代表的な実施形態の1つはBL21株を利用するが、任意の細菌株およびその染色体DNAK遺伝子は、本発明において提供されるように修飾されてよい。
本発明は、酵母などの真核細胞または哺乳動物細胞もしくは細胞株に存在するDNAKホモログまたは他のシャペロンタンパク質を置換するために使用してよい。そのような適用は、翻訳後修飾を必要とする組換えタンパク質発現の商業応用を改善し得る。
この細菌株の使用はまた、高価な精製手順のコストを節約する。組換えタンパク質発現および単離は、研究および商業産業において最も広く使用されている方法の1つである。ATPおよびグリセロールなどの試薬は排除することができる。さらに、内因性(endogeneous)DNAKタグ株を有することにより、プラスミドを用いて細菌株をDNAK欠失株に形質転換する必要性が減少し、これにより実験結果の一貫性が大きく向上し、コストおよび時間の削減をもたらす。
DNAKタグプラスミドの必要性を排除することにより、細菌増殖の間に組換えタンパク質プラスミドまたはDNAKタグプラスミドが失われる機会も減少する。
DNAKタグ細菌株を使用して、組換えタンパク質以外のDNAKまたはDNAK結合タンパク質から生じる免疫応答の機会が排除または低減される治療的使用のための組換えタンパク質を産生してよい。さらに、本発明の株の使用は、単離された組換えタンパク質の医薬調製物中に存在する場合に、毒性効果を有し得る試薬の使用の必要性を減少させる。
タグ付きDNAKアミノ酸配列はまた、プロテアーゼ感受性認識部位で修飾することができ、任意の微量のDNAKをさらに減少させるために、そのような認識部位をタグ付きDNAKと共に用いてよい。
本明細書は本発明の特定の実施形態を説明しているが、当業者は、本発明の概念を逸脱することなく本発明の変化形を考案することができる。
Claims (20)
- a)DNAKタンパク質の少なくとも一部をコードするヌクレオチドおよび認識可能なタグをコードするヌクレオチド配列を含む、遺伝的に改変された遺伝子配列
を含む細菌であって、
b)該遺伝子配列は天然に存在しない、細菌。 - 認識可能なタグをコードする前記ヌクレオチド配列が、DNAKのN末端またはC末端をコードするヌクレオチドの近くまたは内部の前記遺伝子配列上に位置する、請求項1に記載の細菌。
- 認識可能なタグがタンパク質タグであってよい、請求項1に記載の細菌。
- DNAKのヌクレオチド配列と認識可能なタグをコードするヌクレオチド配列との間にリンカー配列が挿入される、請求項1に記載の細菌。
- DNAKの天然に生じる遺伝子配列が欠失した、請求項1に記載の細菌。
- DNAKの天然に生じる遺伝子配列が修飾されており、該修飾が、DNAKの天然に生じる遺伝子配列の発現を実質的に停止させた、請求項1に記載の細菌。
- 前記遺伝子配列が、細菌の染色体DNAと、認識可能なタグおよびDNAKの遺伝子配列の少なくともいくつかの部分をコードするヌクレオチド配列を含む核酸との相同組換えによって作製された、請求項1に記載の細菌。
- 請求項7に記載の相同組換えであって、組換えの特異的部位が、DNAKの天然に生じる遺伝子配列の少なくとも一部の置換を可能にし、認識可能なタグを導入するものである、相同組換え。
- 請求項7に記載の核酸であって、プラスミドDNAの一部である、核酸。
- a)DNAKまたはDNAKホモログおよび認識可能なタグを含む内因性タンパク質を発現するように染色体が遺伝的に修飾されている細胞に、タンパク質をコードする核酸をトランスフェクトすること、
b)核酸によりコードされるタンパク質を発現させること、
c)細胞溶解物を抽出すること、および
d)認識可能なタグに結合する方法により内因性タンパク質を除去することによって細胞溶解物を精製すること
を含む、タンパク質の単離方法。 - 前記細胞が細菌細胞である、請求項10に記載の方法。
- 前記認識可能なタグがタンパク質タグである、請求項10に記載の方法。
- 精製工程が固相支持体または液相支持体単離手順を利用する、請求項10に記載の方法。
- 精製工程が少なくとも1回繰り返され得る、請求項10に記載の方法。
- 細胞溶解物中の他の汚染物質を標的とする他の精製工程が用いられる、請求項10に記載の方法。
- 内因性タンパク質の精製工程が、内因性タンパク質と関連し得る別のタンパク質も単離する、請求項10に記載の方法。
- a)DNAKまたはDNAKホモログおよびタンパク質タグを含む内因性タンパク質を発現するように染色体が遺伝的に修飾されている細菌細胞に、タンパク質をコードする核酸を形質転換すること、
b)核酸によりコードされるタンパク質を発現させること、
c)細胞溶解物を抽出すること、および
d)タンパク質タグに結合する方法により内因性タンパク質を除去することによって細胞溶解物を精製すること
を含む、タンパク質の単離方法。 - タンパク質タグが、N末端またはC末端の近くに位置する、請求項17に記載の方法。
- 精製工程が固相支持体または液相支持体単離手順を利用する、請求項17に記載の方法。
