ファージM13のゲノム内へのクロラムフェニコールアセチルトランスフェラーゼ(CAT)遺伝子のクローニング
ファージM13のゲノムDNAをNew England Biolabs, GmbHより購入した。1μgのDNAを制限エンドヌクレアーゼHindIII(Fermentas GmbH)と37℃で1時間インキュベーションした。製造者の推奨にしたがって、消化したDNAをKlenow断片(Fermentas GmbH)と37℃で20分間インキュベーションした。インキュベーション後、Qiagen GmbHのPCR精製キットを用いることによって、試料を精製した。NanoDrop Technologies, Inc.のND−1000分光光度計を用いて、精製したDNAを定量化した。

シアノバクテリウム、プランクトスリックス・アガーディーCYA 126/8 DelMvdE(Philmusら(2008) Chembiochem. 9(18):3066−73)の突然変異体株150mlを遠心分離し、そしてTE緩衝液(10mM EDTA pH8 1mM Tris−HCl pH8 Sigma−Aldrich GmbH)で3回洗浄した。最後の遠心分離後、細胞ペレットを1mlの20mM Tris−HCl pH8.3に再懸濁し、そして最終濃度10mMまで、ベータ−メルカプトエタノールを新鮮に添加する。これらはどちらもSigma−Aldrich GmbHから得られた。すべての続く工程を氷上で行った。懸濁物を細胞破壊容器(Parr Instrument GmbH)に移し、そして110バールの圧を適用した後、懸濁物をバルブに通過させた。これらのサイクルを3回実行し、そして完了後、Sorvall RC5B遠心分離装置、Dupont, Inc.中、10,000rpm、4℃で10分間、懸濁物を遠心分離した。上清を新鮮な試験管に移し、そしてさらなる使用まで氷上に維持した。

アセチル化三環ペプチド、ミクロビリジンKを、HPLCによって単離し、そしてFTMSでの測定の前に、およそ10ngの純粋ペプチドをキモトリプシンで処理した。885.8532Daの質量が検出可能であり、これは、ミクロビリジンKの885.85019Daの理論的に計算された質量によく適合する。したがって、純粋ミクロビリジンのキモトリプシン処理は、ペプチドの切断を生じず、これはミクロビリジンKの環状の性質に一致する。
ミクロビリジンKは、アミノ酸配列Y1G2N3T4M5K6Y7P8S9D10W11E12E13Y14(配列番号1を参照されたい)を含む三環ペプチドであり、ここで、分子内架橋に関与するアミノ酸残基は、T4、K6、S9、D10、E12およびE13である。したがって、1、2、3、5、7、8、11、14位は、可変と見なされ、そして好ましくは架橋の数および架橋パターンに干渉しないランダム化のために用いられる。1、2、3、5、7、8、11、14位のアミノ酸残基のランダム化は、固相合成(MWG Eurofins GmbH)から得られるオリゴヌクレオチド混合物の同化作用によって行われる。
(NNK)n.ACT.NNK.AAG.NNK.NNK.TCC.GAT.NNK.GAA.GAA.(NNK)n(配列番号4)。典型的には、縮重した(reduced)遺伝暗号の使用を通じて、ライブラリーオリゴヌクレオチドDNAをランダム化することによって、ファージディスプレイペプチドライブラリー内に多様性を導入する。例えば、縮重コドンNNK(ここで、Nは、アデニン、チミン、グアニン、およびシトシンヌクレオチドの各25%の混合物を示し;そしてKはチミンおよびグアニンヌクレオチドの各50%の混合物を示す)を、ライブラリーDNA構築に用いる。T4をコードするトリプレットもまた、ACC、ACG、ACAであってもよい。トリプレットAAAのさらなる可能性を伴って、同じ戦略をK6に、そして他の9、10、12および13位に使用してもよい。また、5’端および3’端の異なるトリプレット数の伸長は、(NNK)nトリプレット(N=GATCおよびK=GT、nは0〜100の整数である)の付加によって産生される。pIIIをコードする遺伝子内へのオリゴヌクレオチドの組込みは、確立されたプロトコル(例えば、SambrockおよびRussel 2001, Molecular cloning, 第3版 CSHL Press)にしたがって行われる。ファージ上にディスプレイされた前駆体MvdEペプチドの翻訳後修飾はまた、精製酵素、とりわけ、MvdB(寄託番号ACC54548.1)、MvdC(寄託番号ACC54549.1)およびMvdD(寄託番号ACC54550.1)、またはMdnB(寄託番号CAQ16122.1)およびMdnC(寄託番号CAQ16123.1)のようなその相同体を用いて行われる。
Claims (19)
- アミノ酸側鎖の2つのヘテロ原子間に少なくとも1つの分子内環状結合を有するペプチドをディスプレイする、複製可能遺伝子パッケージ。
- ファージ粒子、細菌、酵母、真菌、微生物胞子およびリボソームからなる群より選択される、請求項1記載の複製可能遺伝子パッケージ。
- M13、T4、T7、fdおよびラムダファージからなる群より選択される、請求項1または2記載の複製可能遺伝子パッケージ。
- 前記ペプチドがリーダーおよびコアペプチドを含む前駆体ペプチドである、請求項1〜3のいずれか記載の複製可能遺伝子パッケージ。
- 前記コアペプチドが天然リボソームペプチド由来である、請求項1〜4のいずれか記載の複製可能遺伝子パッケージ。
- 前記環状結合が、C、N、OおよびSからなる群より選択される2つの原子を連結する、請求項1〜5のいずれか記載の複製可能遺伝子パッケージ。
- 前記環状結合が2つの異なる原子を連結する、請求項6記載の複製可能遺伝子パッケージ。
- 前記ペプチドが多環構造を含む、請求項1〜7のいずれか記載の複製可能遺伝子パッケージ。
- 前記ペプチドがランダム化配列を含む、請求項1〜8のいずれか記載の複製可能遺伝子パッケージ。
- アミノ酸側鎖内に少なくとも1つの分子内環状結合を有するペプチドをディスプレイする複製可能遺伝子パッケージを調製する方法であって
a)ペプチドをコードする核酸配列を提供し、
b)複製可能遺伝子パッケージの遺伝子内に前記核酸配列を連結し、
c)前記複製可能遺伝子パッケージの表面上に、対応する一次ペプチド配列をディスプレイして、一次パッケージを得て、そして
d)翻訳後修飾(PTM)酵素を用いて前記一次パッケージを酵素的にプロセシングして、前記ペプチドの多環構造をディスプレイする成熟パッケージを産生する
工程を含む、前記方法。 - 分子内環状結合が、アミノ酸側鎖の2つのヘテロ原子間である、請求項10記載の方法。
- ペプチド切断を遮断するようにペプチドを操作する工程をさらに含む、請求項10または11記載の方法。
- 前記PTM酵素が、カルボキシレート−アミン・リガーゼ、シクラーゼ、デヒドロゲナーゼ、デカルボキシラーゼ、エピメラーゼ、ヒドロキシラーゼ、ペプチダーゼ、デヒドラターゼ、トランスフェラーゼ、エステラーゼ、オキシゲナーゼおよびイソメラーゼからなる群より選択される、請求項10〜12のいずれか記載の方法。
- 前記プロセシングが、リーダーの存在下で行われる、請求項10〜13のいずれか記載の方法。
- 請求項10〜14のいずれか記載の方法によって得られうる複製可能遺伝子パッケージ。
- アミノ酸側鎖内に少なくとも1つの分子内環状結合を有するペプチドをディスプレイする複製可能遺伝子パッケージのライブラリーを産生する方法であって、
a)ペプチド変異体をコードする核酸配列のレパートリーを提供し、
b)前記レパートリーを複製可能遺伝子パッケージの遺伝子内に連結し、
c)前記パッケージの表面上に、対応する一次ペプチド配列をディスプレイして、一次ライブラリーを得て、そして
d)PTM酵素を用いて前記一次ライブラリーを酵素的にプロセシングして、前記ペプチド変異体の環状構造をディスプレイする成熟ライブラリーを産生する
工程を含む、前記方法。 - 多様なペプチド配列をディスプレイする、請求項1〜9または15のいずれか記載の複製可能遺伝子パッケージのライブラリー。
- PTM酵素でペプチドライブラリーを翻訳後修飾して、環状ペプチド構造をディスプレイする成熟ライブラリーを産生する方法。
- C、N、OおよびSからなる群より選択される2つの原子間の共有結合を提供可能な酵素を用いる、請求項18記載の方法。
